Abstract:The role of structurally dynamic genomic regions in speciation is poorly understood due to challenges inherent in diploid genome assembly. Here we reconstructed the evolutionary dynamics of structural variation in five cat species by phasing the genomes of three interspecies F1 hybrids to generate near-gapless single-haplotype assemblies. We discerned that cat genomes have a paucity of segmental duplications relative to great apes, explaining their remarkable karyotypic stability. X chromosomes were hotspots of structural variation, including enrichment with inversions in a large recombination desert with characteristics of a supergene. The X-linked macrosatellite DXZ4 evolves more rapidly than 99.5% of the genome clarifying its role in felid hybrid incompatibility. Resolved sensory gene repertoires revealed functional copy number changes associated with ecomorphological adaptations, sociality and domestication. This study highlights the value of gapless genomes to reveal structural mechanisms underpinning karyotypic evolution, reproductive isolation and ecological niche adaptation.

Abstract:The machairodontine felid Homotherium achieved a global geographic distribution throughout much of the Pleistocene. Accordingly, that large carnivore is important for understanding patterns of community composition. We report on a new record of Homotherium based on a fragmentary premaxilla–maxilla discovered on McFaddin Beach, Texas, along the Gulf of Mexico. Skeletal remains of extinct, Pleistocene vertebrates accumulate on McFaddin Beach. Those fossils appear to originate from submerged deposits on the continental shelf in the Gulf of Mexico, an area that was subaerially exposed in the Late Pleistocene during glacial intervals. Marine erosion and transport altered the externally visible morphology of the current specimen, obscuring and/or damaging taxonomically informative details of the preserved dentition. However, high‐resolution X‐ray computed tomography revealed diagnostic portions of the unerupted crown of an upper canine within its alveolus. The serrated edges of the canine combined with the position of the incisors demonstrate that the specimen from McFaddin Beach represents a species of Homotherium. That specimen is the latest in a larger sample of Homotherium in Texas that spans most of the Pliocene–Pleistocene. This is the first occurrence of Homotherium from the continental shelf of the Gulf Coast. That landscape may have formed a broad subtropical Gulf Coast corridor that facilitated the dispersal of Neotropical taxa along the coast between Texas and Florida. The associated fauna from McFaddin Beach contains Neotropical mammals common to southern Texas and Florida and indicates that Homotherium was a member of the fauna inhabiting the Gulf Coast corridor during the Late Pleistocene.

Abstract:Plasma neuropeptide Y-like immunoreactivity (NPY-LI) is elevated in patients with acute myocardial ischaemia and congestive heart failure (CHF) owing to increased activity of the sympathetic nervous system. The prognostic value of plasma NPY-LI with regard to mortality was studied in 324 random patients admitted to a coronary care unit. The one-year mortality was 37% in 113 patients with acute myocardial infarction (AMI) and 18% in those without AMI. Several factors were tested by multiple logistical regression analysis to predict the one-year mortality. Plasma NPY-LI > 60 pmol.l-1, advanced age and previous CHF were independent prognostic factors for an increased risk of mortality in patients without AMI. The mortality rate after one year in non-AMI patients with plasma NPY-LI < or = 60 pmol.l-1 was 14% compared to 69% in those with plasma NPY-LI > 60 pmol.l-1. Increased heart rate was the only independent prognostic factor for increased mortality in AMI patients. Plasma NPY-LI on admission was an independent predictor of mortality in CCU patients without AMI and thus resembles plasma noradrenaline.

Abstract:Machairodontinae, including the famous Smilodon and Homotherium, was an iconic Pleistocene carnivore lineage that occupied a critical ecological palaeo‐niche and is thought to have had a profound impact on ice‐age ecosystem structure. Recent ancient molecular studies on Homotherium suggest a wider distribution than that inferred from the fossil record, highlighting a need for additional fieldwork, fossil collection, and research in understudied geographic regions. After the original publication 80 years ago that identified a Pleistocene carnivore fossil as Felis sp. in Taiwan, here we revise its identification and demonstrate the presence of the large machairodontine cat, cf. Homotherium sp., in the Pleistocene of Taiwan, suggesting the eastern‐most occurrence of this lineage in Eurasia. Our results also emphasize the importance of fossil curation and in‐depth research in elucidating regional hidden diversity and lost ecosystem structure for the understanding faunal turnover and the origin of modern biodiversity.

Abstract:We isolated a replication thermosensitive mutant of the theta-type lactococcal pUCL22 replicon. An improved version of this thermosensitive replicon was obtained by fusioning the replication repA gene with the downstream repB gene. The resulting plasmid was named pUCB3522Ts. It is highly instable at 42 degrees C in Enterococcus faecalis. Integration into the chromosome via homologous recombination was monitored using the npr gene of E. faecalis JH2-2 as a target. A 513 bp PCR amplification product from an internal region of this npr gene was cloned into pUCB3522Ts. Integration of this construction into the JH2-2 npr gene was selected by shift temperature, from 30 degrees C to 42 degrees C. 85% of the analysed clones showed integration into the npr gene, demonstrating the practicality of this thermosensitive replicon as a genetic integrative tool for E. faecalis.

Abstract:The frozen mummy of the large felid cub was found in the Upper Pleistocene permafrost on the Badyarikha River (Indigirka River basin) in the northeast of Yakutia, Russia. The study of the specimen appearance showed its significant differences from a modern lion cub of similar age (three weeks) in the unusual shape of the muzzle with a large mouth opening and small ears, the very massive neck region, the elongated forelimbs, and the dark coat color. Tomographic analysis of the mummy skull revealed the features characteristic of Machairodontinae and of the genus Homotherium . For the first time in the history of paleontology, the appearance of an extinct mammal that has no analogues in the modern fauna has been studied.

Abstract:Sabertooth cats (Felidae, Machairodontinae) are of particular interest for science, and general audience. Because this morphotype is not present in current faunas, several aspects of their biology are still little known in some taxa. The main goal of this contribution is to estimate the body mass (by using regression equations formulated for extant carnivorous mammals), and also the potential prey mass, of the material assigned to the saber-tooth cat cf. Xenosmilus sp. (MNHN Coll. F. OLIVERAS 31561) of the Late Pliocene-Middle Pleistocene from southern Uruguay. The body mass estimations calculated for this felid are within the range of 347–410 kg (average value 378 kg); while the estimated body size of its typical prey was around 1100 kg, the maximum estimated prey size varies from approximately 1800 to 2500 kg. According to these results, several aspects related to the paleoecology of this felid, referred to predator-prey interactions and its potential impact in the community of large carnivores from the beginning of the Quaternary in a regional context in southern South America, are discussed.

Long in the tooth: evolution of sabertooth cat cranial shape

Abstract:Sabertooths exhibit one of the most extreme feeding adaptations seen in mammals. The functional consequences of accommodating extremely elongate upper canine teeth are severe, resulting in a well-documented suite of cranial modifications. We used geometric morphometric methods to study the evolution of overall shape in the skulls of extant and extinct feline and machairodontine felids, as well as extinct nimravids. Trends in skull evolution were evaluated by using relative warps analysis and tested for association with body size and canine tooth length. Primitive sabertooths from all lineages exhibit cranial shapes more similar to conical-toothed cats, despite the presence of moderately developed saberteeth. More-derived forms in both nimravids and felids diverge in skull morphospace to form two distinct sabertooth types (dirk-toothed and scimitar-toothed) that differ in canine shape. Skull shape in conical-toothed cats is strongly associated with body size, but not canine length. However, within each sabertooth lineage, skull shape is significantly correlated with canine length, suggesting that gape-related demands drove the evolution of sabertooth skull morphology.

Abstract:The tribe Machairodontini is a major lineage of felid sabertooth cats that flourished in the late Cenozoic and included the top predators in the ecosystem of that time. As top predators members of the tribe had a profound influence on the paleoenvironment, yet the evolution and diversification of this tribe are unclear due to a lack of comprehensive revision and phylogenetic study. Here we describe a new dwarfed ecomorph of Machairodontini, Taowu liui gen. et sp. nov., from the Early Pleistocene of northern China, and carry out the best sampled phylogeny of the subfamily to date. Our analyses support that the African Mio-Pleistocene Lokotunjailurus represents an early divergent group, convergent with the Amphimachairodus-Homotheriina lineage in dental traits. The derived Pliocene to Pleistocene subtribe Homotheriina originated in Africa, from Adeilosmilus gen. nov. kabir or very a closely related taxon. Taowu liui gen. et sp. nov. belongs to a sister clade to Homotheriina. The Plio-Pleistocene Homotheriina of the New World belong to a monophyletic group in which Ischyrosmilus-Xenosmilus show a gradual adaptation to handling slow and powerful prey, whereas the true Homotherium only appeared after the Middle Pleistocene, in a separate intercontinental dispersal event.

Abstract:Significance We present highlights of the first complete domestic cat reference genome, to our knowledge. We provide evolutionary assessments of the feline protein-coding genome, population genetic discoveries surrounding domestication, and a resource of domestic cat genetic variants. These analyses span broadly, from carnivore adaptations for hunting behavior to comparative odorant and chemical detection abilities between cats and dogs. We describe how segregating genetic variation in pigmentation phenotypes has reached fixation within a single breed, and also highlight the genomic differences between domestic cats and wildcats. Specifically, the signatures of selection in the domestic cat genome are linked to genes associated with gene knockout models affecting memory, fear-conditioning behavior, and stimulus-reward learning, and potentially point to the processes by which cats became domesticated.

Abstract:The sabertoothed cat Megantereon is an iconic carnivore in the Pleistocene of Eurasia, yet its fossil record is extremely rare and highly fragmentary in southern China (and the whole Oriental Realm). Here we report a nearly complete and undeformed skull of Megantereon from Sabretooth Cave, Chongzuo, southernmost China, middle Early Pleistocene. The general morphology allows us to assign it to Megantereon nihowanensis, differing from the northern China population of M. nihowanensis by better developed P4 parastyle and longer c-p3 diastema. The excellent preservation allows us to exam the previous unrecognised cranial characters. Megantereon shows a clear affinity to Smilodon in many aspects, e.g. wide nasal with parallel lateral border and smoothly curved posterior border, presence of moderately developed antero-medial process of the nasal, presence of anterior accessory process of the frontal, and a distinct frontal depression behind the posterior border of the nasal. These characters are markedly different from those of Homotherium, suggesting a deep divergence of the two lineages of sabertoothed cats. The rarity of Megantereon in southern China and southeastern Asia probably suggests this genus is not well adaptive to the closed forest environment.
Siwalik sabrecats: review and revised diagnosis of Megantereon fossils from the foothills of the Himalaya

Abstract:The diagnosis of different fossil taxa in small collections from disparate geographical and temporal contexts is a common challenge in palaeontology. The likely number of morphospecies of the extinct sabretooth cat Megantereon is a classic example and subject of long-standing debate. While analyses of global fossil collections have provided insights and hypotheses, specimens from the foothills of the Himalaya—the Siwaliks—have been overlooked in recent treatments due to poor characterization and a confused taxonomic history. Here, this oversight is addressed. Craniodental fossils from the Siwaliks are revisited and their taxonomic status is reviewed. Morphological and metric characteristics are described, and qualitative and quantitative comparisons with congenerics are performed with published descriptions and datasets. The Lower Pleistocene Siwalik Megantereon are among the largest known forms in the genus. Advanced characteristics include reduced upper third premolars and long but comparatively narrow carnassial teeth. While dietary specialism can constrain morphological diversity, statistical analyses, including controls for body size effects, detected significant metric differences in the mandibles in comparison with congenerics. Within current paradigms, the status of Megantereon falconeri as a distinct morphospecies is upheld. A revised diagnosis is provided and the taxonomic affinities of M. falconeri are considered.

Abstract:The Late Miocene natural traps of Cerro de los Batallones (Madrid, Spain) have yielded thousands of fossils of vertebrates, mostly carnivoran mammals such as hyaenids, amphicyonids, ailurids, mustelids, ursids, and felids, especially Batallones-1 and Batallones-3. Among these carnivorans, the tiger-sized saber-toothed felid Machairodus aphanistus was the top predator of the association, and one of the most abundant taxa, represented by thousands of fossils, including several examples of bone pathologies that have never been studied. In this work, we carry out a paleopathological analysis of some of these pathologies from the Batallones sample of this large early machairodontine, with a description of the pathological changes that occurred in the affected bones, a possible diagnosis, and the ethological and ecological consequences of the presence of these diseases in the living animal. The pathological sample of M. aphanistus studied here included a calcaneus and a Mc III from Batallones-1, and a mandible from Batallones-3. The fossils were X-rayed, and their pathologies were described and compared to non-pathological bones. The calcaneus showed a bone callus indicative of osteitis/osteomyelitis or a tumor; the mandible had evidence of the development of an abscess located in the left mandibular body; and the Mc III shows a marked osteosclerosis. These injuries affected the hunting ability of these individuals and gradually weakened them, very likely contributing to their final entrapment in the Batallones cavities, where they were attracted by the presence of previously trapped animals.

A new domestic cat genome assembly based on long sequence reads empowers feline genomic medicine and identifies a novel gene for dwarfism

Abstract:Abstract The domestic cat ( Felis catus ) numbers over 94 million in the USA alone, occupies households as a companion animal, and, like humans, suffers from cancer and common and rare diseases. However, genome-wide sequence variant information is limited for this species. To empower trait analyses, a new cat genome reference assembly was developed from PacBio long sequence reads that significantly improve sequence representation and assembly contiguity. The whole genome sequences of 54 domestic cats were aligned to the reference to identify single nucleotide variants (SNVs) and structural variants (SVs). Across all cats, 16 SNVs predicted to have deleterious impacts and in a singleton state were identified as high priority candidates for causative mutations. One candidate was a stop gain in the tumor suppressor FBXW7 . The SNV is found in cats segregating for feline mediastinal lymphoma and is a candidate for inherited cancer susceptibility. SV analysis revealed a complex deletion coupled with a nearby potential duplication event that was shared privately across three unrelated dwarfism cats and is found within a known dwarfism associated region on cat chromosome B1. This SV interrupted UDP-glucose 6-dehydrogenase (UGDH) , a gene involved in the biosynthesis of glycosaminoglycans. Importantly, UGDH has not yet been associated with human dwarfism and should be screened in undiagnosed patients. The new high-quality cat genome reference and the compilation of sequence variation demonstrate the importance of these resources when searching for disease causative alleles in the domestic cat and for identification of feline biomedical models. Author summary The practice of genomic medicine is predicated on the availability of a high quality reference genome and an understanding of the impact of genome variation. Such resources have lead to countless discoveries in humans, however by working exclusively within the framework of human genetics, our potential for understanding diseases biology is limited, as similar analyses in other species have often lead to novel insights. The generation of Felis_catus_9.0, a new high quality reference genome for the domestic cat, helps facilitate the expansion of genomic medicine into the felis lineage. Using Felis_catus_9.0 we analyze the landscape of genomic variation from a collection of 54 cats within the context of human gene constraint. The distribution of variant impacts in cats is correlated with patterns of gene constraint in humans, indicating the utility of this reference for identifying novel mutations that cause phenotypes relevant to human and cat health. Moreover, structural variant analysis revealed a novel variant for feline dwarfism in UGDH , a gene that has not been associated with dwarfism in any other species, suggesting a role for UGDH in cases of undiagnosed dwarfism in humans.
Lions & sea lions & bears, oh my: utilizing museum specimens to study the ossification sequence of carnivoran taxa

Abstract:Abstract Background Mammalian skeletons are largely formed before birth. Heterochronic changes in skeletal formation can be investigated by comparing the order of ossification for different elements of the skeleton. Due to the challenge of collecting prenatal specimens in viviparous taxa, opportunistically collected museum specimens provide the best material for studying prenatal skeletal development across many mammalian species. Previous studies have investigated ossification sequence in a range of mammalian species, but little is known about the pattern of bone formation in Carnivora. Carnivorans have diverse ecologies, diets, and biomechanical specializations and are well-suited for investigating questions in evolutionary biology. Currently, developmental data on carnivorans is largely limited to domesticated species. To expand available data on carnivoran skeletal development, we used micro-computed tomography (micro-CT) to non-invasively evaluate the degree of ossification in all prenatal carnivoran specimens housed in the Harvard Museum of Comparative Zoology. By coding the presence or absence of bones in each specimen, we constructed ossification sequences for each species. Parsimov-based genetic inference (PGi) was then used to identify heterochronic shifts between carnivoran lineages and reconstruct the ancestral ossification sequence of Carnivora. Results We used micro-CT to study prenatal ossification sequence in six carnivora species: Eumetopias jubatus (Steller sea lion, n = 6), Herpestes javanicus (small Indian mongoose, n = 1), Panthera leo (lion, n = 1), Urocyon cinereoargenteus (gray fox, n = 1), Ursus arctos arctos (Eurasian brown bear, n = 1), and Viverricula indica (small Indian civet, n = 5). Due to the relatively later stage of collection for the available specimens, few heterochronic shifts were identified. Ossification sequences of feliform species showed complete agreement with the domestic cat. In caniforms, the bear and fox ossification sequences largely matched the dog, but numerous heterochronic shifts were identified in the sea lion. Conclusions We use museum specimens to generate cranial and postcranial micro-CT data on six species split between the two major carnivoran clades: Caniformia and Feliformia. Our data suggest that the ossification sequence of domestic dogs and cats are likely good models for terrestrial caniforms and feliforms, respectively, but not pinnipeds.

Abstract:The canines of saber-toothed cats are a classic example of an extreme morphology, yet important questions pertaining to their evolution remain unanswered. Recent analyses suggest these structures functioned as tools of intrasexual combat where trait size acts as both a weapon of battle and signal of competitive ability. However, classic skeletal reconstructions suggest saber-tooth canines evolved as specialized hunting tools. Either scenario could have led to the evolution of extreme canine size and distinguishing between these hypotheses is therefore difficult. This is made more challenging by the fact that natural observation of saber-toothed cats is impossible, and biologists must rely on measures of static morphology to study the patterns of selection that favored extreme canine size. Here I analyze the static intraspecific scaling relationship between canine size and body size in the saber-toothed cat, Smilodon fatalis, to determine whether or not extreme canine size functioned as a sexually selected signal. I review the literature surrounding the evolution of sexually selected signals and the methods recently established by O'Brien et al. (2018), show how static scaling relationships can be useful, reliable tools for inferring patterns of selection, especially in fossil organisms, and provide evidence that extreme canine size in saber-toothed cats was not the product of selection for effective sexual signals, but instead evolved as either a pure intrasexually selected weapon or a hunting tool.

Abstract:The cat has long been important to human societies as a pest-control agent, object of symbolic value and companion animal, but little is known about its domestication process and early anthropogenic dispersal. Here we show, using ancient DNA analysis of geographically and temporally widespread archaeological cat remains, that both the Near Eastern and Egyptian populations of Felis silvestris lybica contributed to the gene pool of the domestic cat at different historical times. While the cat’s worldwide conquest began during the Neolithic period in the Near East, its dispersal gained momentum during the Classical period, when the Egyptian cat successfully spread throughout the Old World. The expansion patterns and ranges suggest dispersal along human maritime and terrestrial routes of trade and connectivity. A coat-colour variant was found at high frequency only after the Middle Ages, suggesting that directed breeding of cats occurred later than with most other domesticated animals.

Abstract:The extremely rich palaeontological record of the horse family, also known as equids, has provided many examples of macroevolutionary change over the last ~55 Mya. This family is also one of the most documented at the palaeogenomic level, with hundreds of ancient genomes sequenced. While these data have advanced understanding of the domestication history of horses and donkeys, the palaeogenomic record of other equids remains limited. In this study, we have generated genome-wide data for 25 ancient equid specimens spanning over 44 Ky and spread across Anatolia, the Caucasus, Central Asia and Mongolia. Our dataset includes the genomes from two extinct species, the European wild ass, Equus hydruntinus, and the sussemione Equus ovodovi. We document, for the first time, the presence of sussemiones in Mongolia and their survival around ~3.9 Kya, a finding that should be considered when discussing the timing of the first arrival of the domestic horse in the region. We also identify strong spatial differentiation within the historical ecological range of Asian wild asses, Equus hemionus, and incomplete reproductive isolation in several groups yet considered as different species. Finally, we find common selection signatures at ANTXR2 gene in European, Asian and African wild asses. This locus, which encodes a receptor for bacterial toxins, shows no selection signal in E. ovodovi, but a 5.4-kb deletion within intron 7. Whether such genetic modifications played any role in the sussemione extinction remains unknown.
