Abstract:Social contact networks and the way people interact with each other are the key factors that impact on epidemics spreading. However, it is challenging to model the behavior of epidemics based on social contact networks due to their high dynamics. Traditional models such as susceptible-infected-recovered (SIR) model ignore the crowding or protection effect and thus has some unrealistic assumption. In this paper, we consider the crowding or protection effect and develop a novel model called improved SIR model. Then, we use both deterministic and stochastic models to characterize the dynamics of epidemics on social contact networks. The results from both simulations and real data set conclude that the epidemics are more likely to outbreak on social contact networks with higher average degree. We also present some potential immunization strategies, such as random set immunization, dominating set immunization, and high degree set immunization to further prove the conclusion.

Abstract:The study of the long-term dynamics of interacting individuals living under selective pressures that include density-dependent growth rates, disease induced death rates, and disease-modified fitness such as competitive, dispersal effectiveness, and reproductive fitness reductions in systems where the fate of the pathogen is intimately connected to that of the host, is the focus of this manuscript. Particular emphasis placed on populations living under reproductive Allee effects constraints is modified by the deleterious effects of disease. Spatial heterogeneity is taken into account but under a framework that focuses exclusively on two-patch systems where the local (patch) pathogen-host dynamics are modeled as a susceptible-infected (SI) infectious process. Both sub-populations are assumed to operate under a dispersal regime that promotes/favors the movement of individuals from areas of high to low population density; dispersal is taken to be proportional to the two-patch population-size differences. Mathematical analyses and simulation results bring up to the forefront and the richness of the dynamics generated by subpopulations sharing local habitats through dispersal. Sufficient conditions that guarantee a pathogen's survival are identified as well as conditions that may enhance persistence or accelerate extinction. The results of teasing out the role of heterogeneity on two-patch host-pathogen's dynamics support the views that (i) weak dispersal intensities may support source-sink dynamics, which possibly reduces the likelihood of the pathogen's extinction and, consequently, that of the host; (ii) intermediate dispersal, on the other hand, may stabilize the system's population dynamics; and (iii) strong dispersal may lead to synchronized system dynamics. Dissecting the dynamics generated by artificial, that is, model-generated host-pathogen communities, is important not only theoretically but also the identification, testing, development, and implementation of management protocols that may give a fighting chance to natural, often endangered populations, depend on the ability of policy makers to grasp the intricacies that emerge from the demographic, ecological and epidemiological interactions of connected sub-populations.

Abstract:The challenges posed by epidemics and pandemics are immense, especially if the causes are novel. This article introduces a versatile open-source simulation framework designed to model intricate dynamics of infectious diseases across diverse population centres. Taking inspiration from historical precedents such as the Spanish flu and COVID-19, and geographical economic theories such as Central place theory, the simulation integrates agent-based modelling to depict the movement and interactions of individuals within different settlement hierarchies. Additionally, the framework provides a tool for decision-makers to assess and strategize optimal distribution plans for limited resources like vaccines or cures as well as to impose mobility restrictions.

Modelling infectious disease transmission dynamics in conference environments: An individual-based approach

Abstract:The global public health landscape is perpetually challenged by the looming threat of infectious diseases. Central to addressing this concern is the imperative to prevent and manage disease transmission during pandemics, particularly in unique settings. This study addresses the transmission dynamics of infectious diseases within conference venues, presenting a computational model designed to simulate transmission processes within a condensed timeframe (one day), beginning with sporadic cases. Our model intricately captures the activities of individual attendees within the conference venue, encompassing meetings, rest intervals, and meal breaks. While meetings entail proximity seating, rest and lunch periods allow attendees to interact with diverse individuals. Moreover, the restroom environment poses an additional avenue for potential infection transmission. Employing an individual-based model, we meticulously replicated the transmission dynamics of infectious diseases, with a specific emphasis on close-contact interactions between infected and susceptible individuals. Through comprehensive analysis of model simulations, we elucidated the intricacies of disease transmission dynamics within conference settings and assessed the efficacy of control strategies to curb disease dissemination. Ultimately, our study proffers a numerical framework for assessing the risk of infectious disease transmission during short-duration conferences, furnishing conference organizers with valuable insights to inform the implementation of targeted prevention and control measures.

Abstract:Mathematical analysis and modelling is central to infectious disease epidemiology. This paper, inspired by the natural ripple-spreading phenomenon, proposes a novel ripple-spreading network model for the study of infectious disease transmission. The new epidemic model naturally has good potential of capturing many spatial and temporal features observed in the outbreak of plagues. In particular, using a stochastic ripple-spreading process can well simulate the effect of random contacts and movements of individuals on the probability of infection, which is usually a challenging issue in epidemic modeling. Some ripple-spreading related parameters such as threshold and amplifying factor of nodes are ideal to describe the importance of individuals' physical fitness and immunity. The new model is rich in parameters to incorporate many real factors such as public health service and polices, and it is highly flexible to modifications. Genetic algorithm is used to tune the parameters of the model by referring to historic data of an epidemic. The well tuned model can then be used for analyzing and forecasting purposes. The effectiveness of the propose method is illustrated by a preliminary study.

Infection percolation: A dynamic network model of disease spreading

Abstract:Models of disease spreading are critical for predicting infection growth in a population and evaluating public health policies. However, standard models typically represent the dynamics of disease transmission between individuals using macroscopic parameters that do not accurately represent person-to-person variability. To address this issue, we present a dynamic network model that provides a straightforward way to incorporate both disease transmission dynamics at the individual scale as well as the full spatiotemporal history of infection at the population scale. We find that disease spreads through a social network as a traveling wave of infection, followed by a traveling wave of recovery, with the onset and dynamics of spreading determined by the interplay between disease transmission and recovery. We use these insights to develop a scaling theory that predicts the dynamics of infection for diverse diseases and populations. Furthermore, we show how spatial heterogeneities in susceptibility to infection can either exacerbate or quell the spread of disease, depending on its infectivity. Ultimately, our dynamic network approach provides a simple way to model disease spreading that unifies previous findings and can be generalized to diverse diseases, containment strategies, seasonal conditions, and community structures.

Abstract:Mosquito-borne diseases cause significant public health burden, mostly in tropical and sub-tropical regions, and are widely emerging or re-emerging in areas where previously absent. Understanding, predicting, and mitigating the spread of mosquito-borne disease in diverse populations and geographies are ongoing modeling challenges. We propose a hybrid network-patch model for the spread of mosquito-borne pathogens that accounts for the movement of individuals through mosquito habitats and responds to environmental factors such as rainfall and temperature. Our approach extends the capabilities of existing agent-based models for individual movement developed to predict the spread of directly transmitted pathogens in populations. To extend to mosquito-borne disease, agent-based models are coupled with differential equations representing `clouds' of mosquitoes in geographic patches that account for mosquito ecology, including heterogeneity in mosquito density, emergence rates, and extrinsic incubation period. We illustrate the method by adapting an agent-based model for human movement across a network to mosquito-borne disease. We investigated the importance of heterogeneity in mosquito population dynamics and host movement on pathogen transmission, motivating the utility of detailed models of individual behavior. We observed that the total number of infected people is greater in heterogeneous patch models with one high risk patch and high or medium human movement than it would be in a random mixing homogeneous model. Our hybrid agent-based/differential equation model is able to quantify the importance of the heterogeneity in predicting the spread and invasion of mosquito-borne pathogens. Mitigation strategies can be more effective when guided by realistic models created by extending the capabilities of existing agent-based models to include vector-borne diseases.

Abstract:The recent pandemic has highlighted the need to understand how we resist infections and their causes, which may differ from the ways we often think about treating epidemic diseases. The current study presents an improved version of the susceptible-infected-recovered (SIR) epidemic model, to better comprehend the community’s overall dynamics of diseases, involving numerous infectious agents. The model deals with a non-monotone incidence rate that exhibits psychological or inhibitory influence and a saturation treatment rate. It has been identified that depending on the measure of medical resources and the effectiveness of their supply, the model exposes both forward and backward bifurcations where two endemic equilibria coexist with infection-free equilibrium. The model also experiences local and global bifurcations of codimension two, including saddle-node, Hopf, and Bogdanov–Takens bifurcations. Additionally, the stability of equilibrium points is investigated. For a spatially extended SIR model system, we have shown that cross-diffusion allows S and I populations to coexist in a habitat. Also, the Turing instability requirements and Turing bifurcation regime are derived. The relationship between distinct role-playing model parameters and various pattern formations like spot and stripe patterns is validated by carrying out in-depth numerical simulations. The findings in the vicinity of the endemic equilibrium solution demonstrate the significance of positive and negative valued cross-diffusion coefficients in regulating the genesis of spatial patterns in susceptible as well as diseased individuals. The discussion of the findings of epidemiological ramifications concludes the manuscript.

Dynamics of a Tuberculosis Outbreak Model in a Multi-scale Environment

Abstract:Modeling and simulation approaches for infectious disease dynamics have proven to be essential tools for effective control of the spread of epidemics in the population. Among these approaches, it is obvious that compartmental mathematical models, such as SIS, SIR, SEIR, etc. are the most widely used by researchers. However, they are difficult to apply in a multi-scale environment, especially if we want to take into account the heterogeneous behaviors of individuals. The aim of this paper is to present a hybrid model in which an Equation-Based Model (EBM) of tuberculosis dynamics is coupled to an Agent-Based Model (ABM) in a two-scale environment. In this model, individuals are placed in cities considered as agents in which the dynamics of the disease is modeled by eight compartments and managed by solving a system of differential equations. Individual agents move between these cities using an ABM that controls their mobility. Considering some parametric values and assumptions, the results obtained show that human mobility has a significant impact on the spread of tuberculosis within the population. The management of population and disease dynamics at different levels (microscopic and macroscopic) testifies to the robustness of the proposed approach.

Abstract:Epidemic spreading of infectious diseases is ubiquitous and has often considerable impact on public health and economic wealth. The large variability in spatio-temporal patterns of epidemics prohibits simple interventions and demands for a detailed analysis of each epidemic with respect to its infectious agent and the corresponding routes of transmission. To facilitate this analysis, a mathematical framework is introduced which links epidemic patterns to the topology and dynamics of the underlying transmission network. The evolution both in disease prevalence and transmission network topology are derived from a closed set of partial differential equations for infections without recovery which are in excellent agreement with complementarily conducted agent based simulations. The mutual influence between the epidemic process and its transmission network is shown by several case studies on HIV epidemics in synthetic populations. They reveal context dependent key processes which drive the epidemic and which in turn can be exploited for targeted intervention strategies. The mathematical framework provides a capable toolbox to analyze epidemics from first principles. This allows for fast in silico modeling - and manipulation - of epidemics which is especially powerful if complemented with adequate empirical data for parametrization.

Abstract:Deadly infection outbreaks in confined spaces, whether it is a COVID-19 outbreak on a cruise ship or at a veteran home, or measles and stomach flu outbreaks in schools, can be characterized by their rapid spread due to the abundance of common spaces, shared airways, and high population density. Preventing future infectious outbreaks and developing efficient mitigation protocols can benefit from advanced computational modeling approaches. Here, we developed an agent-based modeling approach to study the spatiotemporal dynamics of an infection outbreak in a confined environment caused by a specific pathogen and to determine effective infection containment protocols. The approach integrates the 3D geographic information system of a confined environment, the behavior of the hosts, key biological parameters about the pathogen obtained from the experimental data, and the general mechanics of host-pathogen and pathogen-fomite interactions. To assess our approach, we applied it to the historical data of infectious outbreak caused by norovirus, H1N1 influenza A, and SARS-CoV-2 viruses. As a result our model was able to accurately predict the number of infections per day, correctly identify the day when the CDC vessel sanitation protocol would be triggered, single out key biological parameters affecting the infection spread, and propose important changes to existing containment protocols, specific for different pathogens. This research not only contributes to our understanding of infection spread and containment in cruise ships but also offers insights applicable to other similar confined settings, such as nursing homes, schools, and hospitals. By providing a robust framework for real-time outbreak modeling, this study proposes new, more effective containment protocols and enhances our preparedness for managing infectious diseases and emerging pathogens in confined environments.

Early-Phase Local-Area Model for Pandemics Using Limited Data: A SARS-CoV-2 Application

Abstract:The emergence of novel infectious agents presents challenges to statistical models of disease transmission. These challenges arise from limited, poor-quality data and an incomplete understanding of the agent. Moreover, outbreaks manifest differently across regions due to various factors, making it imperative for models to factor in regional specifics. In this work, we offer a model that effectively utilizes constrained data resources to estimate disease transmission rates at the local level, especially during the early outbreak phase when primarily infection counts and aggregated local characteristics are accessible. This model merges a pathogen transmission methodology based on daily infection numbers with regression techniques, drawing correlations between disease transmission and local-area factors, such as demographics, health policies, behavior, and even climate, to estimate and forecast daily infections. We incorporate the quasi-score method and an error term to navigate potential data concerns and mistaken assumptions. Additionally, we introduce an online estimator that facilitates real-time data updates, complemented by an iterative algorithm for parameter estimation. This approach facilitates real-time analysis of disease transmission when data quality is suboptimal and knowledge of the infectious pathogen is limited. It is particularly useful in the early stages of outbreaks, providing support for local decision-making.

Abstract:For decades, understanding the dynamics of infectious diseases and halting their spread has been a major focus of mathematical modelling and epidemiology. The stochastic SIRS (susceptible–infectious–recovered–susceptible) reaction–diffusion model is a complicated but crucial computational scheme due to the combination of partial immunity and an incidence rate. Considering the randomness of individual interactions and the spread of illnesses via space, this model is a powerful instrument for studying the spread and evolution of infectious diseases in populations with different immunity levels. A stochastic explicit finite difference scheme is proposed for solving stochastic partial differential equations. The scheme is comprised of predictor–corrector stages. The stability and consistency in the mean square sense are also provided. The scheme is applied to diffusive epidemic models with incidence rates and partial immunity. The proposed scheme with space's second-order central difference formula solves deterministic and stochastic models. The effect of transmission rate and coefficient of partial immunity on susceptible, infected, and recovered people are also deliberated. The deterministic model is also solved by the existing Euler and non-standard finite difference methods, and it is found that the proposed scheme forms better than the existing non-standard finite difference method. Providing insights into disease dynamics, control tactics, and the influence of immunity, the computational framework for the stochastic SIRS reaction–diffusion model with partial immunity and an incidence rate has broad applications in epidemiology. Public health and disease control ultimately benefit from its application to the study and management of infectious illnesses in various settings.

Abstract:Infectious diseases are a threat for human health with tremendous impact on our society at large. The recent COVID-19 pandemic, caused by the SARS-CoV-2, is the latest example of a highly infectious disease ravaging the world, since late 2019. It is therefore imperative to develop efficient mathematical models, able to substantially curb the damages of a pandemic by unveiling disease spreading dynamics and symmetries. This will help inform (non)-pharmaceutical prevention strategies. For the reasons above we wrote this report that goes at the heart of mathematical modelling of infectious disease diffusion by simultaneously investigating the underlying microscopic dynamics in terms of percolation models, effective description via compartmental models and the employment of temporal symmetries naturally encoded in the mathematical language of critical phenomena. Our report reviews these approaches and determines their common denominators, relevant for theoretical epidemiology and its link to important concepts in theoretical physics. We show that the different frameworks exhibit common features such as criticality and self-similarity under time rescaling. These features are naturally encoded within the unifying field theoretical approach. The latter leads to an efficient description of the time evolution of the disease via a framework in which (near) time-dilation invariance is explicitly realised. As important test of the relevance of symmetries we show how to mathematically account for observed phenomena such as multi-wave dynamics. The models presented here are of immediate relevance for different realms of scientific enquiry from medical applications to the understanding of human behaviour. Our review offers novel perspectives on how to model, capture, organise and understand epidemiological data and disease dynamics for modelling real-world phenomena.

Toward a comprehensive system for constructing compartmental epidemic models

Abstract:Compartmental models are valuable tools for investigating infectious diseases. Researchers building such models typically begin with a simple structure where compartments correspond to individuals with different epidemiological statuses, e.g., the classic SIR model which splits the population into susceptible, infected, and recovered compartments. However, as more information about a specific pathogen is discovered, or as a means to investigate the effects of heterogeneities, it becomes useful to stratify models further -- for example by age, geographic location, or pathogen strain. The operation of constructing stratified compartmental models from a pair of simpler models resembles the Cartesian product used in graph theory, but several key differences complicate matters. In this article we give explicit mathematical definitions for several so-called ``model products'' and provide examples where each is suitable. We also provide examples of model stratification where no existing model product will generate the desired result.

Abstract:The duration, type and structure of connections between individuals in real-world populations play a crucial role in how diseases invade and spread. Here, we incorporate the aforementioned heterogeneities into a model by considering a dual-layer static-dynamic multiplex network. The static network layer affords tunable clustering and describes an individual's permanent community structure. The dynamic network layer describes the transient connections an individual makes with members of the wider population by imposing constant edge rewiring. We follow the edge-based compartmental modelling approach to derive equations describing the evolution of a susceptible - infected - recovered (SIR) epidemic spreading through this multiplex network of individuals. We derive the basic reproduction number, measuring the expected number of new infectious cases caused by a single infectious individual in an otherwise susceptible population. We validate model equations by showing convergence to pre-existing edge-based compartmental model equations in limiting cases and by comparison with stochastically simulated epidemics. We explore the effects of altering model parameters and multiplex network attributes on resultant epidemic dynamics. We validate the basic reproduction number by plotting its value against associated final epidemic sizes measured from simulation and predicted by model equations for a number of setups. Further, we explore the effect of varying individual model parameters on the basic reproduction number. We conclude with a discussion of the significance and interpretation of the model and its relation to existing research literature. We highlight intrinsic limitations and potential extensions of the present model and outline future research considerations, both experimental and theoretical.

Abstract:We develop a multi-group epidemic framework via virtual dispersal where the risk of infection is a function of the residence time and local environmental risk. This novel approach eliminates the need to define and measure contact rates that are used in the traditional multi-group epidemic models with heterogeneous mixing. We apply this approach to a general n-patch SIS model whose basic reproduction number [Formula: see text] is computed as a function of a patch residence-time matrix [Formula: see text]. Our analysis implies that the resulting n-patch SIS model has robust dynamics when patches are strongly connected: There is a unique globally stable endemic equilibrium when [Formula: see text], while the disease-free equilibrium is globally stable when [Formula: see text]. Our further analysis indicates that the dispersal behavior described by the residence-time matrix [Formula: see text] has profound effects on the disease dynamics at the single patch level with consequences that proper dispersal behavior along with the local environmental risk can either promote or eliminate the endemic in particular patches. Our work highlights the impact of residence-time matrix if the patches are not strongly connected. Our framework can be generalized in other endemic and disease outbreak models. As an illustration, we apply our framework to a two-patch SIR single-outbreak epidemic model where the process of disease invasion is connected to the final epidemic size relationship. We also explore the impact of disease-prevalence-driven decision using a phenomenological modeling approach in order to contrast the role of constant versus state-dependent [Formula: see text] on disease dynamics.

Abstract:Effective public health strategies for preventing infectious diseases require a deep understanding of transmission dynamics. However, epidemiological data alone is often insufficient for guiding public health action, as transmission patterns emerge from complex human-environment interactions. Additionally, collecting empirical data is frequently limited by cost and logistical challenges, especially in low-resource settings. Consequently, health policy increasingly relies on inference models that account for spatial and temporal dimensions, confounding factors, and uncertainty. In this work, we introduce a novel hierarchical mechanistic Bayesian model based on ecological diffusion to improve epidemiological inference for spreading pathogens. This model is specifically designed to reveal underlying spatiotemporal dynamics from empirical data, explicitly accounting for sampling bias and uncertainty. To demonstrate its effectiveness, we apply the model to simulated data of a drug-resistant pathogen and formally compare its performance to state-of-the-art epidemiological regression models. Our findings show that the model accurately identifies transmission patterns and is particularly effective at pinpointing transmission hotspots and predicting spread pathways - critical capabilities for controlling drug-resistant pathogens. While reliable monitoring remains challenging in low-resource environments, this model addresses demographic sampling bias and spatiotemporal complexities, though concentrated sampling in presumed high-risk areas can sometimes distort transmission insights. The proposed framework can inform targeted public health interventions in the early stages of resistance emergence, offering valuable guidance for resource-constrained settings.

Abstract:The SIR model is one of the most prototypical compartmental models in epidemiology. Generalizing this ordinary differential equation (ODE) framework into a spatially distributed partial differential equation (PDE) model is a considerable challenge. In the present work, we extend a recently proposed model based on nearest-neighbor spatial interactions by one of the authors in~\cite{vaziry2022modelling} towards a nonlocal, nonlinear PDE variant of the SIR prototype. We then seek to develop a set of tools that provide insights for this PDE framework. Stationary states and their stability analysis offer a perspective on the early spatial growth of the infection. Evolutionary computational dynamics enable visualization of the spatio-temporal progression of infection and recovery, allowing for an appreciation of the effect of varying parameters of the nonlocal kernel, such as, e.g., its width parameter. These features are explored in both one- and two-dimensional settings. At a model-reduction level, we develop a sequence of interpretable moment-based diagnostics to observe how these reflect the total number of infections, the epidemic's epicenter, and its spread. Finally, we propose a data-driven methodology based on the sparse identification of nonlinear dynamics (SINDy) to identify approximate closed-form dynamical equations for such quantities. These approaches may pave the way for further spatio-temporal studies, enabling the quantification of epidemics.

Abstract:Most mathematical models for the spread of disease use differential equations based on uniform mixing assumptions1 or ad hoc models for the contact process2,3,4. Here we explore the use of dynamic bipartite graphs to model the physical contact patterns that result from movements of individuals between specific locations. The graphs are generated by large-scale individual-based urban traffic simulations built on actual census, land-use and population-mobility data. We find that the contact network among people is a strongly connected small-world-like5 graph with a well-defined scale for the degree distribution. However, the locations graph is scale-free6, which allows highly efficient outbreak detection by placing sensors in the hubs of the locations network. Within this large-scale simulation framework, we then analyse the relative merits of several proposed mitigation strategies for smallpox spread. Our results suggest that outbreaks can be contained by a strategy of targeted vaccination combined with early detection without resorting to mass vaccination of a population.
