Abstract:Spectroscopy is becoming an increasingly powerful tool to alleviate the challenges of traditional measurements of key plant traits at the leaf, canopy, and ecosystem scales. Spectroscopic methods often rely on statistical approaches to reduce data redundancy and enhance useful prediction of physiological traits. Given the mechanistic uncertainty of spectroscopic techniques, genetic modification of plant biochemical pathways may affect reflectance spectra causing predictive models to lose power. The objectives of this research were to assess over two separate years, whether a predictive model can represent natural and imposed variation in leaf photosynthetic potential for different crop cultivars and genetically modified plants, to assess the interannual capabilities of a partial least square regression (PLSR) model, and to determine whether leaf N is a dominant driver of photosynthesis in PLSR models. In 2016, a PLSR analysis of reflectance spectra coupled with gas exchange data was used to build predictive models for photosynthetic parameters including maximum carboxylation rate of Rubisco (V c,max ), maximum electron transport rate (J max ) and percentage leaf nitrogen ([N]). The model was developed for wild type and genetically modified plants that represent a wide range of photosynthetic capacities. Results show that hyperspectral reflectance accurately predicted V c,max, J max and [N] for all plants measured in 2016. Applying these PLSR models to plants grown in 2017 resulted in a strong predictive ability relative to gas exchange measurements for V c,max, but not for J max, and not for genotypes unique to 2017. Building a new model including data collected in 2017 resulted in more robust predictions, with R2 increases of 17% for V c,max . and 13% J max . Plants generally have a positive correlation between leaf nitrogen and photosynthesis, however, tobacco with reduced Rubisco (SSuD) had significantly higher [N] despite much lower V c,max. The PLSR model was able to accurately predict both lower V c,max and higher leaf [N] for this genotype suggesting that the spectral based estimates of V c,max and leaf nitrogen [N] are independent. These results suggest that the PLSR model can be applied across years, but only to genotypes used to build the model and that the actual mechanism measured with the PLSR technique is not directly related to leaf [N]. The success of the leaf-scale analysis suggests that similar approaches may be successful at the canopy and ecosystem scales but to use these methods across years and between genotypes at any scale, application of accurately populated physical based models based on radiative transfer principles may be required.

Abstract:Approaches that enable high-throughput, non-destructive measurement of plant traits are essential for programs seeking to improve crop yields through physiological breeding. However, many key traits still require measurement using slow, labor-intensive, and destructive approaches. We investigated the potential to retrieve key traits associated with leaf source-sink balance and carbon-nitrogen status from leaf optical properties. Structural and biochemical traits and leaf reflectance (500-2400 nm) of eight crop species were measured and used to develop predictive 'spectra-trait' models using partial least squares regression. Independent validation data demonstrated that the models achieved very high predictive power for C, N, C:N ratio, leaf mass per area, water content, and protein content (R2>0.85), good predictive capability for starch, sucrose, glucose, and free amino acids (R2=0.58-0.80), and some predictive capability for nitrate (R2=0.51) and fructose (R2=0.44). Our spectra-trait models were developed to cover the trait space associated with food or biofuel crop plants and can therefore be applied in a broad range of phenotyping studies.

Seasonal Changes of Leaf Chlorophyll Content As a Proxy of Photosynthetic Capacity in Winter Wheat and Paddy Rice

Abstract:Accurate representation of photosynthetic capacity and its seasonal variations is critical for modeling carbon sequestration of cropland ecosystems through photosynthesis. Previous studies indicated that the maximum carboxylation rate at 25 degrees C (V-cmax25) is the key determinant of photosynthetic capacity and can be mapped according to leaf nitrogen (N) and chlorophyll (Chl) contents. However, whether relationships of V-cmax25 with leaf nitrogen and chlorophyll contents in cropland ecosystems change over the whole growing season remain unclear. To address this question, we conducted intensive field campaigns in winter wheat and paddy rice farmlands of Eastern China, with leaf V-cmax25, the maximum electron transport rate at 25 degrees C (J(max25)), N, and Chl measured every 7 to 10 days from the tillering stage to maturity. Results showed that V-cmax25 and J(max25) varied significantly during the growing seasons and maximized at flowering stages. For both winter wheat and paddy rice, Chl(a) (Chl content at the area unit) showed significantly different relationships with V-cmax25 pre- and post-flowering while N-a (N content at the area unit) did not. When different empirical models were used for pre-flowering and post-flowering stages, V-cmax25 estimated from Chl(a) was closer to observations (R-2 = 0.875, RMSE = 9.479 mu mol m(-2) s(-1)) than that estimated from N-a (R-2 = 0.565, RMSE = 17.718 mu mol m(-2) s(-1)). The findings in this study imply that the combination of remotely sensed leaf Chl(a) content and phenology would improve the mapping of V-cmax25 for crops at regional and even global scales.
Estimating Photosynthetic Attributes from High-Throughput Canopy Hyperspectral Sensing in Sorghum

Abstract:Sorghum, a genetically diverse C 4 cereal, is an ideal model to study natural variation in photosynthetic capacity. Specific leaf nitrogen (SLN) and leaf mass per leaf area (LMA), as well as, maximal rates of Rubisco carboxylation ( V cmax ), phosphoenolpyruvate (PEP) carboxylation ( V pmax ), and electron transport ( J max ), quantified using a C 4 photosynthesis model, were evaluated in two field-grown training sets ( n = 169 plots including 124 genotypes) in 2019 and 2020. Partial least square regression (PLSR) was used to predict V cmax ( R 2 = 0.83 ), V pmax ( R 2 = 0.93 ), J max ( R 2 = 0.76 ), SLN ( R 2 = 0.82 ), and LMA ( R 2 = 0.68 ) from tractor-based hyperspectral sensing. Further assessments of the capability of the PLSR models for V cmax , V pmax , J max , SLN, and LMA were conducted by extrapolating these models to two trials of genome-wide association studies adjacent to the training sets in 2019 ( n = 875 plots including 650 genotypes) and 2020 ( n = 912 plots with 634 genotypes). The predicted traits showed medium to high heritability and genome-wide association studies using the predicted values identified four QTL for V cmax and two QTL for J max . Candidate genes within 200 kb of the V cmax QTL were involved in nitrogen storage, which is closely associated with Rubisco, while not directly associated with Rubisco activity per se . J max QTL was enriched for candidate genes involved in electron transport. These outcomes suggest the methods here are of great promise to effectively screen large germplasm collections for enhanced photosynthetic capacity.

Abstract:Global agriculture production is challenged by increasing demands from rising population and a changing climate, which may be alleviated through development of genetically improved crop cultivars. Research into increasing photosynthetic energy conversion efficiency has proposed many strategies to improve production but have yet to yield real-world solutions, largely because of a phenotyping bottleneck. Partial least squares regression (PLSR) is a statistical technique that is increasingly used to relate hyperspectral reflectance to key photosynthetic capacities associated with carbon uptake (maximum carboxylation rate of Rubisco, Vc,max) and conversion of light energy (maximum electron transport rate supporting RuBP regeneration, Jmax) to alleviate this bottleneck. However, its performance varies significantly across different plant species, regions, and growth environments. Thus, to cope with the heterogeneous performances of PLSR, this study aims to develop a new approach to estimate photosynthetic capacities. A framework was developed that combines six machine learning algorithms, including artificial neural network (ANN), support vector machine (SVM), least absolute shrinkage and selection operator (LASSO), random forest (RF), Gaussian process (GP), and PLSR to optimize high-throughput analysis of the two photosynthetic variables. Six tobacco genotypes, including both transgenic and wild-type lines, with a range of photosynthetic capacities were used to test the framework. Leaf reflectance spectra were measured from 400 to 2500 nm using a high-spectral-resolution spectroradiometer. Corresponding photosynthesis vs. intercellular CO2 concentration response curves were measured for each leaf using a leaf gas-exchange system. Results suggested that the mean R2 value of the six regression techniques for predicting Vc,max (Jmax) ranged from 0.60 (0.45) to 0.65 (0.56) with the mean RMSE value varying from 47.1 (40.1) to 54.0 (44.7) μmol m-2 s-1. Regression stacking for Vc,max (Jmax) performed better than the individual regression techniques with increases in R2 of 0.1 (0.08) and decreases in RMSE by 4.1 (6.6) μmol m-2 s-1, equal to 8% (15%) reduction in RMSE. Better predictive performance of the regression stacking is likely attributed to the varying coefficients (or weights) in the level-2 model (the LASSO model) and the diverse ability of each individual regression technique to utilize spectral information for the best modeling performance. Further refinements can be made to apply this stacked regression technique to other plant phenotypic traits.

Abstract:The limited availability of nitrogen (N) is a fundamental challenge for many crop plants. We have hypothesized that the relative crop photosynthetic rate (P) is exponentially constrained by certain plant-specific enzyme activities, such as ribulose-1,5-bisphosphate carboxylase/oxygenase (Rubisco), NADP-glyceraldehyde-3-phosphate dehydrogenase (NADP-G3PDH), 3-phosphoglyceric acid (PGA) kinase, and chloroplast fructose-1,6-bisphosphatase (cpFBPase), in Triticum aestivum and Oryza sativa. We conducted a literature search to compile information from previous studies on C3 and C4 crop plants, to examine the photosynthetic rate responses to limited leaf [N] levels. We found that in Zea mays, NADP-malic enzyme (NADP-ME), PEP carboxykinase (PCK), and Rubisco activities were positively correlated with P. A positive correlation was also observed between both phosphoenolpyruvate carboxylase (PEPC) and Rubisco activity with leaf [N] in Sorghum bicolor. Key enzyme activities responded differently to P in C3 and C4 plants, suggesting that other factors, such as leaf [N] and the stage of leaf growth, also limited specific enzyme activities. The relationships followed the best fitting exponential relationships between key enzymes and the P rate in both C3 and C4 plants. It was found that C4 species absorbed less leaf [N] but had higher [N] assimilation rates (Arate) and higher maximum photosynthesis rates (Pmax), i.e., they were able to utilize and invest more [N] to sustain higher carbon gains. All C3 species studied herein had higher [N] storage (Nstore) and higher absorption of [N], when compared with the C4 species. Nstore was the main [N] source used for maintaining photosynthetic capacity and leaf expansion. Of the nine C3 species assessed, rice had the greatest Pmax, thereby absorbing more leaf [N]. Elevated CO2 (eCO2) was also found to reduce the leaf [N] and Pmax in rice but enhanced the leaf [N] and N use efficiency of photosynthesis in maize. We concluded that eCO2 affects [N] allocation, which directly or indirectly affects Pmax. These results highlight the need to further study these physiological and biochemical processes, to better predict how crops will respond to eCO2 concentrations and limited [N].

Abstract:High-throughput measurement of plant photosynthesis ability presents a challenge for the breeding process aimed to improve crop yield. As a novel technique, hyperspectral lidar (HSL) has the potential to characterize the spatial distribution of plant photosynthesis traits under less confounding factors. In this paper, HSL reflectance spectra of maize leaves were utilized for estimating the maximal velocity of Rubisco carboxylation (Vcmax) and maximum rate of electron transport at a specific light intensity (J) based on both reflectance-based and trait-based methods, and the results were compared with the commercial Analytical Spectral Devices (ASD) system. A linear combination of the Lambertian model and the Beckmann law was conducted to eliminate the angle effect of the maize point cloud. The results showed that the reflectance-based method (R2 ≥ 0.42, RMSE ≤ 28.1 for J and ≤4.32 for Vcmax) performed better than the trait-based method (R2 ≥ 0.31, RMSE ≤ 33.7 for J and ≤5.17 for Vcmax), where the estimating accuracy of ASD was higher than that of HSL. The Lambertian–Beckmann model performed well (R2 ranging from 0.74 to 0.92) for correcting the incident angle at different wavelength bands, so the spatial distribution of photosynthesis traits of two maize plants was visually displayed. This study provides the basis for the further application of HSL in high-throughput measurements of plant photosynthesis.

Estimating leaf photosynthesis of C3 plants grown under different environments from pigment index, photochemical reflectance index, and chlorophyll fluorescence

Abstract:Photosynthetic rates vary depending on growth conditions, even within species. Remote sensing techniques have a great potential to predict the photosynthetic rates of leaves with different characteristics. Here, we demonstrate that the photosynthetic rates of leaves acclimated to different light and nutrient conditions can be estimated based on the chlorophyll fluorescence (ChlF), the photochemical reflectance index (PRI), and a chlorophyll index. Chenopodium album plants were grown under different light and nutrient conditions. PRI, ChlF parameters, and CO2/H2O gas exchange rates of leaves were simultaneously determined under the various light and CO2 conditions. PRI was used to assess non-photochemical quenching (NPQ), but the relationship between NPQ and PRI was weakened when the data on leaves grown under different conditions were pooled, because PRI in darkness (( ext {PRI}_0)) changed with the leaf pigment composition. Among 15 pigment indices, we found that ( ext {NDVI}_ ext {green}), a reflectance index related to the leaf chlorophyll content, had the best correlation with ( ext {PRI}_0) ((r^2=0.89)) across the studied leaves, and the correction of PRI by ( ext {NDVI}_ ext {green}) improved the predictability of NPQ ((r^2=0.82)). Using the steady-state ChlF, the NPQ estimated from PRI and ( ext {NDVI}_ ext {green}), and the stomatal conductance coefficient, we calculated the CO2 assimilation rates, which were strongly correlated with the actual rates (RMSE = 4.85 (mu)mol m(^{-2}) s(^{-1})), irrespective of growth conditions. Our approach has the potential to contribute to a more accurate estimation of photosynthetic rates in remote sensing. However, further studies on species variations and connecting with radiative transfer models are needed to demonstrate this at the canopy scale.

Abstract:Accurate estimation of the canopy chlorophyll content (CCC) plays a key role in quantitative remote sensing. Maize (Zea mays L.) is a high-stalk crop with a large leaf area and deep canopy. It has a non-uniform vertical distribution of the leaf chlorophyll content (LCC), which limits remote sensing of CCC. Therefore, it is crucial to understand the vertical heterogeneity of LCC and leaf reflectance spectra to improve the accuracy of CCC monitoring. In this study, CCC, LCC, and leaf spectral reflectance were measured during two consecutive field growing seasons under five nitrogen treatments. The vertical LCC profile showed an asymmetric ‘bell-shaped’ curve structure and was affected by nitrogen application. The leaf reflectance also varied greatly between spatio–temporal conditions, which could indicate the influence of vertical heterogeneity. In the early growth stage, the spectral differences between leaf positions were mainly concentrated in the red-edge (RE) and near-infrared (NIR) regions, whereas differences were concentrated in the visible region during the mid-late filling stage. LCC had a strong linear correlation with vegetation indices (VIs), such as the modified red-edge ratio (mRER, R2 = 0.87), but the VI–chlorophyll models showed significant inversion errors throughout the growth season, especially at the early vegetative growth stage and the late filling stage (rRMSE values ranged from 36% to 87.4%). The vertical distribution of LCC had a strong correlation with the total chlorophyll in canopy, and sensitive leaf positions were identified with a multiple stepwise regression (MSR) model. The LCC of leaf positions L6 in the vegetative stage (R2-adj = 0.9) and L11 + L14 in the reproductive stage (R2-adj = 0.93) could be used to evaluate the canopy chlorophyll status (L12 represents the ear leaf). With a strong relationship between leaf spectral reflectance and LCC, CCC can be estimated directly by leaf spectral reflectance (mRER, rRMSE = 8.97%). Therefore, the spatio–temporal variations of LCC and leaf spectral reflectance were analyzed, and a higher accuracy CCC estimation approach that can avoid the effects of the leaf area was proposed.

Seasonal responses of photosynthetic parameters in maize and sunflower and their relationship with leaf functional traits

Abstract:Estimates of seasonal variation in photosynthetic capacity (Pc ) are critical for modeling the time course of carbon fluxes. Given the time-intensive nature of calculating Pc parameters via gas exchange, it is appealing to calculate parameter variation via changes in chlorophyll (Chl) and nitrogen (N) content by assuming that Pc scales with these variables. Although seasonal changes in Pc and the relationships between N and Pc have been evaluated in forest canopies, there is limited data on seasonal parameter values in crops, nor is it clear if seasonal changes in Pc can be estimated from leaf traits under the high N fertility of managed systems. We characterized the seasonal variability of the maximum rates of carboxylation (Vcmax ) and electron transport (Jmax ) under well-fertilized conditions for maize (Zea mays L.) and sunflower (Helianthus annuus L.) and coupled these data with measurements of Chl, N, and leaf mass per unit area (LMA). The seasonal Chl-N relationship was significant in maize, but not in sunflower. Area-based N-Vcmax relationships were not significant for either crop. Mass-based N-Vcmax relationships were weak in sunflower, but highly significant in maize. Our results suggest that Pc can be seasonally adjusted in maize with reliable estimates of changes in LMA.
Leaf photosynthetic pigment as a predictor of leaf maximum carboxylation rate in a farmland ecosystem

Abstract:The leaf maximum rate of carboxylation (V cmax ) is a key parameter of plant photosynthetic capacity. The accurate estimation of V cmax is crucial for correctly predicting the carbon flux in the terrestrial carbon cycle. V cmax is correlated with plant traits including leaf nitrogen (N area ) and leaf photosynthetic pigments. Proxies for leaf chlorophyll (Chl area ) and carotenoid contents (Car area ) need to be explored in different ecosystems. In this study, we evaluated the relationship between leaf maximum rate of carboxylation (scaled to 25°C; V cmax25 ) and both leaf N area and photosynthetic pigments (Chl area and Car area ) in winter wheat in a farmland ecosystem. Our results showed that V cmax25 followed the same trends as leaf Chl area . However, leaf N area showed smaller dynamic changes before the flowering stage, and there were smaller seasonal variations in leaf Car area . The correlation between leaf V cmax25 and leaf Chl area was the strongest, followed by leaf Car area and leaf N area (R 2 = 0.69, R 2 = 0.47 and R 2 = 0.36, respectively). The random forest regression analysis also showed that leaf Chl area and leaf Car area were more important than leaf N area for V cmax25 . The correlation between leaf V cmax25 and N area can be weaker since nitrogen allocation is dynamic. The estimation accuracy of the V cmax25 model based on N area , Chl area , and Car area (R 2 = 0.75) was only 0.05 higher than that of the V cmax25 model based on Chl area and Car area (R 2 = 0.70). However, the estimation accuracy of the V cmax25 model based on Chl area and Car area (R 2 = 0.70) was 0.34 higher than that of the V cmax25 model based on N area (R 2 = 0.36). These results highlight that leaf photosynthetic pigments can be a predictor for estimating V cmax25 , expanding a new way to estimate spatially continuous V cmax25 on a regional scale, and to improve model simulation accuracy.

Abstract:Advanced remote sensing techniques for estimating crop nitrogen (N) are crucial for optimizing N fertilizer management. Hyperspectral LiDAR (HSL) data, with both spectral and spatial information of the targets, can extract more plant properties than traditional LiDAR and hyperspectral imaging systems. In this study, we tested the ability of HSL in terms of estimating maize N concentration at the leaf-level by using spectral indices and partial least squares regression (PLSR) methods. Subsequently, the N estimation was scaled up to the plant-level based on HSL point clouds. Biomass, extracted with structural proxies, was utilized to exhibit its supplemental effect on N concentration. The results show that HSL has the ability to extract N concentrations at both the leaf-level and the canopy-level, and PLSR showed better performance (R2 > 0.6) than the single spectral index (R2 > 0.4). In comparison to the stem height and maximum canopy width, the plant height had the strongest ability (R2 = 0.88) to estimate biomass. Future research should utilize larger datasets to test the viability of using HSL to monitor the N concentration of crops, which is beneficial for precision agriculture.

Abstract:Accurate and dynamic monitoring of crop nitrogen status is the basis of scientific decisions regarding fertilization. In this study, we compared and analyzed three types of spectral variables: Sensitive spectral bands, the position of spectral features, and typical hyperspectral vegetation indices. First, the Savitzky-Golay technique was used to smooth the original spectrum, following which three types of spectral parameters describing crop spectral characteristics were extracted. Next, the successive projections algorithm (SPA) was adopted to screen out the sensitive variable set from each type of parameters. Finally, partial least squares (PLS) regression and random forest (RF) algorithms were used to comprehensively compare and analyze the performance of different types of spectral variables for estimating corn leaf nitrogen content (LNC). The results show that the integrated variable set composed of the optimal ones screened by SPA from three types of variables had the best performance for LNC estimation by the validation data set, with the values of R2, root means square error (RMSE), and normalized root mean square error (NRMSE) of 0.77, 0.31, and 17.1%, and 0.55, 0.43, and 23.9% from PLS and RF, respectively. It indicates that the PLS model with optimally multitype spectral variables can provide better fits and be a more effective tool for evaluating corn LNC.

Abstract:Remote sensing-based mapping of crop nitrogen (N) status is beneficial for precision N management over large geographic regions. Both leaf/canopy level nitrogen content and accumulation are valuable for crop nutrient diagnosis. However, previous studies mainly focused on leaf nitrogen content (LNC) estimation. The effects of growth stages on the modeling accuracy have not been widely discussed. This study aimed to estimate different paddy rice N traits—LNC, plant nitrogen content (PNC), leaf nitrogen accumulation (LNA) and plant nitrogen accumulation (PNA)—from unmanned aerial vehicle (UAV)-based hyperspectral images. Additionally, the effects of the growth stage were evaluated. Univariate regression models on vegetation indices (VIs), the traditional multivariate calibration method, partial least squares regression (PLSR) and modern machine learning (ML) methods, including artificial neural network (ANN), random forest (RF), and support vector machine (SVM), were evaluated both over the whole growing season and in each single growth stage (including the tillering, jointing, booting and heading growth stages). The results indicate that the correlation between the four nitrogen traits and the other three biochemical traits—leaf chlorophyll content, canopy chlorophyll content and aboveground biomass—are affected by the growth stage. Within a single growth stage, the performance of selected VIs is relatively constant. For the full-growth-stage models, the performance of the VI-based models is more diverse. For the full-growth-stage models, the transformed chlorophyll absorption in the reflectance index/optimized soil-adjusted vegetation index (TCARI/OSAVI) performs best for LNC, PNC and PNA estimation, while the three band vegetation index (TBVITian) performs best for LNA estimation. There are no obvious patterns regarding which method performs the best of the PLSR, ANN, RF and SVM in either the growth-stage-specific or full-growth-stage models. For the growth-stage-specific models, a lower mean relative error (MRE) and higher R2 can be acquired at the tillering and jointing growth stages. The PLSR and ML methods yield obviously better estimation accuracy for the full-growth-stage models than the VI-based models. For the growth-stage-specific models, the performance of VI-based models seems optimal and cannot be obviously surpassed. These results suggest that building linear regression models on VIs for paddy rice nitrogen traits estimation is still a reasonable choice when only a single growth stage is involved. However, when multiple growth stages are involved or missing the phenology information, using PLSR or ML methods is a better option.

An Optimality-Based Model Explains Seasonal Variation In C3 Plant Photosynthetic Capacity

Abstract:The maximum rate of carboxylation (V-cmax) is an essential leaf trait determining the photosynthetic capacity of plants. Existing approaches for estimatingV(cmax)at large scale mainly rely on empirical relationships with proxies such as leaf nitrogen/chlorophyll content or hyperspectral reflectance, or on complicated inverse models from gross primary production or solar-induced fluorescence. A novel mechanistic approach based on the assumption that plants optimize resource investment coordinating with environment and growth has been shown to accurately predict C3 plantV(cmax)based on mean growing season environmental conditions. However, the ability of optimality theory to explain seasonal variation inV(cmax)has not been fully investigated. Here, we adapt an optimality-based model to simulate dailyV(cmax,25C)(V(cmax)at a standardized temperature of 25 degrees C) by incorporating the effects of antecedent environment, which affects current plant functioning, and dynamic light absorption, which coordinates with plant functioning. We then use seasonalV(cmax,25C)field measurements from 10 sites across diverse ecosystems to evaluate model performance. Overall, the model explains about 83% of the seasonal variation in C3 plantV(cmax,25C)across the 10 sites, with a medium root mean square error of 12.3 mu mol m(-2) s(-1), which suggests that seasonal changes inV(cmax,25C)are consistent with optimal plant function. We show that failing to account for acclimation to antecedent environment or coordination with dynamic light absorption dramatically decreases estimation accuracy. Our results show that optimality-based approach can accurately reproduce seasonal variation in canopy photosynthetic potential, and suggest that incorporating such theory into next-generation trait-based terrestrial biosphere models would improve predictions of global photosynthesis.
Estimating the Leaf Nitrogen Content with a New Feature Extracted from the Ultra-High Spectral and Spatial Resolution Images in Wheat.

Abstract:Real-time and accurate monitoring of nitrogen content in crops is crucial for precision agriculture. Proximal sensing is the most common technique for monitoring crop traits, but it is often influenced by soil background and shadow effects. However, few studies have investigated the classification of different components of crop canopy, and the performance of spectral and textural indices from different components on estimating leaf nitrogen content (LNC) of wheat remains unexplored. This study aims to investigate a new feature extracted from near-ground hyperspectral imaging data to estimate precisely the LNC of wheat. In field experiments conducted over two years, we collected hyperspectral images at different rates of nitrogen and planting densities for several varieties of wheat throughout the growing season. We used traditional methods of classification (one unsupervised and one supervised method), spectral analysis (SA), textural analysis (TA), and integrated spectral and textural analysis (S-TA) to classify the images obtained as those of soil, panicles, sunlit leaves (SL), and shadowed leaves (SHL). The results show that the S-TA can provide a reasonable compromise between accuracy and efficiency (overall accuracy = 97.8%, Kappa coefficient = 0.971, and run time = 14 min), so the comparative results from S-TA were used to generate four target objects: the whole image (WI), all leaves (AL), SL, and SHL. Then, those objects were used to determine the relationships between the LNC and three types of indices: spectral indices (SIs), textural indices (TIs), and spectral and textural indices (STIs). All AL-derived indices achieved more stable relationships with the LNC than the WI-, SL-, and SHL-derived indices, and the AL-derived STI was the best index for estimating the LNC in terms of both calibration (Rc2 = 0.78, relative root mean-squared error (RRMSEc) = 13.5%) and validation (Rv2 = 0.83, RRMSEv = 10.9%). It suggests that extracting the spectral and textural features of all leaves from near-ground hyperspectral images can precisely estimate the LNC of wheat throughout the growing season. The workflow is promising for the LNC estimation of other crops and could be helpful for precision agriculture.

Abstract:Accurately measuring leaf chlorophyll content (LCC) is crucial for monitoring maize growth. This study aims to rapidly and non-destructively estimate the maize LCC during four critical growth stages and investigate the ability of phenological parameters (PPs) to estimate the LCC. First, four spectra were obtained by spectral denoising followed by spectral transformation. Next, sensitive bands (Rλ), spectral indices (SIs), and PPs were extracted from all four spectra at each growth stage. Then, univariate models were constructed to determine their potential for independent LCC estimation. The multivariate regression models for the LCC (LCC-MR) were built based on SIs, SIs + Rλ, and SIs + Rλ + PPs after feature variable selection. The results indicate that our machine-learning-based LCC-MR models demonstrated high overall accuracy. Notably, 83.33% and 58.33% of these models showed improved accuracy when the Rλ and PPs were successively introduced to the SIs. Additionally, the model accuracies of the milk-ripe and tasseling stages outperformed those of the flare–opening and jointing stages under identical conditions. The optimal model was created using XGBoost, incorporating the SI, Rλ, and PP variables at the R3 stage. These findings will provide guidance and support for maize growth monitoring and management.

Abstract:Applying the optimum rate of fertilizer nitrogen (N) is a critical factor for field management. Multispectral information collected by active canopy sensors can potentially indicate the leaf N status and aid in predicting grain yield. Crop Circle multispectral data were acquired with the purpose of measuring the reflectance data to calculate vegetation indices (VIs) at different growth stages. Applying the optimum rate of fertilizer N can have a considerable impact on grain yield and profitability. The objectives of this study were to evaluate the reliability of a handheld Crop Circle ACS-430, to estimate corn leaf N concentration and predict grain yield of corn using machine learning (ML) models. The analysis was conducted using four ML models to identify the best prediction model for measurements acquired with a Crop Circle ACS-430 field sensor at three growth stages. Four fertilizer N levels from deficient to excessive in 50/50 spilt were applied to corn at 1–2 leaves, with visible leaf collars (V1–V2 stage) and at the V6–V7 stage to establish widely varying N nutritional status. Crop Circle spectral observations were used to derive 25 VIs for different growth stages (V4, V6, and VT) of corn at the W. B. Andrews Agricultural Systems farm of Mississippi State University. Multispectral raw data, along with Vis, were used to quantify leaf N status and predict the yield of corn. In addition, the accuracy of wavelength-based and VI-based models were compared to examine the best model inputs. Due to limited observed data, the stratification approach was used to split data to train and test set to obtain balanced data for each stage. Repeated cross validation (RCV) was then used to train the models. Results showed that the Simplified Canopy Chlorophyll Content Index (SCCCI) and Red-edge ratio vegetation index (RERVI) were the most effective VIs for estimating leaf N% and that SCCCI, Red-edge chlorophyll index (CIRE), RERVI, Soil Adjusted Vegetation Index (SAVI), and Normalized Difference Vegetation Index (NDVI) were the most effective VIs for predicting corn grain yield. Additionally, among the four ML models utilized in this research, support vector regression (SVR) achieved the most accurate results for estimating leaf N concentration using either spectral bands or VIs as the model inputs.

Abstract:The radiation use efficiency (RUE) is one of the most important functional traits determining crop productivity. The coordination of the vertical distribution of light and leaf nitrogen has been proven to be effective in boosting the RUE from both experimental and computational evidence. However, previous simulation studies have primarily assumed that the leaf area is uniformly distributed along the canopy depth, rarely considering the optimization of the leaf area distribution, especially for C4 crops. The present study hypothesizes that the RUE may be maximized by matching the leaf area and leaf nitrogen vertical distributions in the canopy. To test this hypothesis, various virtual maize canopies were generated by combining the leaf inclination angle, vertical leaf area distribution, and vertical leaf nitrogen distribution and were further evaluated by an improved multilayer canopy photosynthesis model. We found that a greater fraction of leaf nitrogen is preferentially allocated to canopy layers with greater leaf areas to maximize the RUE. The coordination of light and nitrogen emerged as a property from the simulations to maximize the RUE in most scenarios, particularly in dense canopies. This study not only facilitates explicit and precise profiling of ideotypes for maximizing the RUE but also represents a primary step toward high-throughput phenotyping and screening of the RUE for massive numbers of inbred lines and cultivars.

Abstract:The area-based leaf nitrogen content (LNCA) has gained increasing attention recently in ecology and plant physiology, and the mass-based nitrogen content (LNCM) has been extensively used by agronomists for making fertilization recommendations. Remote sensing has been emerging as an important tool to quantify LNCA and LNCM across multiple observation scales, such as leaf and canopy. Most models for estimating LNCA and LNCM are based on their empirical relationships with chlorophyll-related vegetation indices (VIs), which cannot capture the dynamic allocation of nitrogen into different components throughout the growing season. This study proposed a simplified nitrogen allocation model by dividing the total nitrogen into photosynthetic nitrogen (PN) and non-photosynthetic nitrogen with the purpose of estimating LNCA and LNCM in rice and winter wheat. The nitrogen allocation model was calibrated with an independent leaf-scale dataset (R2 = 0.82) and then applied to the canopy scale without the need to adjust the model coefficients. The estimated fractions of PN were 71% and 78% for rice and wheat leaves, respectively, which were close to the reported value (∼75%) for common C3 plants. Overall, the nitrogen allocation-based models were applicable for estimating both LNCA and LNCM with relative root mean square error (RRMSE) values <15% for the jointing and booting stages. In addition, our novel estimation model was generic for rice and wheat, yielding the best estimations for LNCM (R2 = 0.63) across the entire growing season compared with traditional empirical models based on VIs. This study represents a first attempt to couple nitrogen allocation theory with remote sensing data to improve the spectroscopic estimation of LNCA and LNCM.
