Abstract:Nitrate is a significant constituent of the total nitrogen pool in shallow aquifers and poses an escalating threat to groundwater resources, making it crucial to comprehend the source, conversion, and elimination of nitrogen using appropriate techniques. Although dual-isotope dynamics in nitrate have been widely used, uncertainties remain regarding the asynchronously temporal changes in δ18O-NO3- and δ15N-NO3- observed in hypoxic aquifers. This study aimed to investigate changes in nitrogen sources and transformations using temporal changes in field-based NO3- isotopic composition, hydro-chemical variables, and environmental DNA profiling, as the groundwater table varied. The results showed that the larger enrichment in δ18O-NO3- (+13‰) compared with δ15N-NO3- (−2‰) on average during groundwater table rise was due to a combination of factors, including high 18O-based atmospheric N deposition, canopies nitrification, and soil nitrification transported vertically by rainfalls, and 18O-enriched O2 produced through microbial and root respiration within denitrification. The strong association between functional gene abundance and nitrogen-related indicators suggests that anammox was actively processed with nitrification but in small bacterial population during groundwater table rise. Furthermore, bacterial species associated with nitrogen-associated gradients provided insight into subsurface nitrogen transformation, with Burkholderiaceae species and Pseudorhodobacter potentially serving as bioindicators of denitrification, while Candidatus Nitrotogn represents soil nitrification. Fluctuating groundwater tables can cause shifts in hydro-chemical and isotopic composition, which in turn can indicate changes in nitrogen sources and transformations. These changes can be used to improve input sources for mixture models and aid in microbial remediation of nitrate.

Abstract:Anaerobic ammonium oxidation (anammox) couples the oxidation of ammonium with the reduction of nitrite, producing N2. The presence and activity of anammox bacteria in groundwater were investigated at multiple locations in an aquifer variably affected by a large, wastewater-derived contaminant plume. Anammox bacteria were detected at all locations tested using 16S rRNA gene sequencing and quantification of hydrazine oxidoreductase (hzo) gene transcripts. Anammox and denitrification activities were quantified by in situ (15)NO2(-) tracer tests along anoxic flow paths in areas of varying ammonium, nitrate, and organic carbon abundances. Rates of denitrification and anammox were determined by quantifying changes in (28)N2, (29)N2, (30)N2, (15)NO3(-), (15)NO2(-), and (15)NH4(+) with groundwater travel time. Anammox was present and active in all areas tested, including where ammonium and dissolved organic carbon concentrations were low, but decreased in proportion to denitrification when acetate was added to increase available electron supply. Anammox contributed 39-90% of potential N2 production in this aquifer, with rates on the order of 10 nmol N2-N L(-1) day(-1). Although rates of both anammox and denitrification during the tracer tests were low, they were sufficient to reduce inorganic nitrogen concentrations substantially during the overall groundwater residence times in the aquifer. These results demonstrate that anammox activity in groundwater can rival that of denitrification and may need to be considered when assessing nitrogen mass transport and permanent loss of fixed nitrogen in aquifers.

Abstract:Background: Climate change produces extremes in both temperature and precipitation causing increased drought severity and increased reliance on groundwater resources. Agricultural practices, which rely on groundwater, are sensitive to but also sources of contaminants, including nitrate. How agricultural contamination drives groundwater geochemistry through microbial metabolism is poorly understood. Methods: On an active cow dairy in the Central Valley of California, we sampled groundwater from three wells at depths of 4.3 m (two wells) and 100 m (one well) below ground surface (bgs) as well as an effluent surface water lagoon that fertilizes surrounding corn fields. We analyzed the samples for concentrations of solutes, heavy metals, and USDA pathogenic bacteria of the Escherichia coli and Enterococcus groups as part of a long term groundwater monitoring study. Whole metagenome shotgun sequencing and assembly revealed taxonomic composition and metabolic potential of the community. Results: Elevated nitrate and dissolved organic carbon occurred at 4.3m but not at 100m bgs. Metagenomics confirmed chemical observations and revealed several Planctomycete genomes, including a new Brocadiaceae lineage and a likely Planctomycetes OM190, as well novel diversity and high abundance of nano-prokaryotes from the Candidate Phyla Radiation (CPR), the Diapherotrites, Parvarchaeota, Aenigmarchaeota, Nanoarchaeota, Nanohaloarchaea (DPANN) and the Thaumarchaeota, Aigarchaeota, Crenarchaeota, Korarchaeota (TACK) superphyla. Pathway analysis suggests community interactions based on complimentary primary metabolic pathways and abundant secondary metabolite operons encoding antimicrobials and quorum sensing systems. Conclusions: The metagenomes show strong resemblance to activated sludge communities from a nitrogen removal reactor at a wastewater treatment plant, suggesting that natural bioremediation occurs through microbial metabolism. Elevated nitrate and rich secondary metabolite biosynthetic capacity suggest incomplete remediation and the potential for novel pharmacologically active compounds.
Nitrogen loss by anaerobic ammonium oxidation in unconfined aquifer soils

Abstract:Anaerobic ammonium oxidation (anammox) is recognized as an important process for nitrogen cycling, yet little is known about its role in the subsurface biosphere. In this study, we investigated the presence, abundance, and role of anammox bacteria in upland soil cores from Tianjin, China (20 m depth) and Basel, Switzerland (10 m depth), using isotope-tracing techniques, (q)PCR assays, and 16 S rRNA & hzsB gene clone libraries, along with nutrient profiles of soil core samples. Anammox in the phreatic (water-saturated) zone contributed to 37.5–67.6% of the N-loss (up to 0.675 gN m−2d−1), with anammox activities of 0.005–0.74 nmolN g−1soil h−1, which were even higher than the denitrification rates. By contrast, no significant anammox was measured in the vadose zone. Higher anammox bacterial cell densities were observed (0.75–1.4 × 107copies g−1soil) in the phreatic zone, where ammonia-oxidizing bacteria (AOB) maybe the major source of nitrite for anammox bacteria. The anammox bacterial cells in soils of the vadose zone were all <103copies g−1soil. We suggest that the subsurface provides a favorable niche for anammox bacteria whose contribution to N cycling and groundwater nitrate removal seems considerably larger than previously known.

Nitrogen cycling and microbial cooperation in the terrestrial subsurface

Abstract:The nitrogen cycle plays a major role in aquatic nitrogen transformations, including in the terrestrial subsurface. However, the variety of transformations remains understudied. To determine how nitrogen cycling microorganisms respond to different aquifer chemistries, we sampled groundwater with varying nutrient and oxygen contents. Genes and transcripts involved in major nitrogen-cycling pathways were quantified from 55 and 26 sites, respectively, and metagenomes and metatranscriptomes were analyzed from a subset of oxic and dysoxic sites (0.3-1.1 mg/L bulk dissolved oxygen). Nitrogen-cycling mechanisms (e.g. ammonia oxidation, denitrification, dissimilatory nitrate reduction to ammonium) were prevalent and highly redundant, regardless of site-specific physicochemistry or nitrate availability, and present in 40% of reconstructed genomes, suggesting that nitrogen cycling is a core function of aquifer communities. Transcriptional activity for nitrification, denitrification, nitrite-dependent anaerobic methane oxidation and anaerobic ammonia oxidation (anammox) occurred simultaneously in oxic and dysoxic groundwater, indicating the availability of oxic-anoxic interfaces. Concurrent activity by these microorganisms indicates potential synergisms through metabolite exchange across these interfaces (e.g. nitrite and oxygen). Fragmented denitrification pathway encoding and transcription was widespread among groundwater bacteria, although a considerable proportion of associated transcriptional activity was driven by complete denitrifiers, especially under dysoxic conditions. Despite large differences in transcription, the capacity for the final steps of denitrification was largely invariant to aquifer conditions, and most genes and transcripts encoding N2O reductases were the atypical Sec-dependant type, suggesting energy-efficiency prioritization. Results provide insights into the capacity for cooperative relationships in groundwater communities, and the richness and complexity of metabolic mechanisms leading to the loss of fixed nitrogen.
Co-variation of hydrochemistry, inorganic nitrogen, and microbial community composition along groundwater flowpath: A case study in Linzhou-Anyang area, Southern North China plain

Abstract:The exogenous input of nitrate in groundwater may change microbial community, and in turn, the change of microbial community affects the biogeochemical transformation of nitrate. However, how this mutual interaction varies along the groundwater flowpath remains poorly understood. Herein, we investigated the co-variation of hydrochemical characteristics and microbial community compositions in nitrate-contaminated groundwater along a generalized flowpath in Linzhou-Anyang area, southern North China Plain. The groundwater-rock interactions and human activities collectively controlled the transition patterns of hydrogeochemical conditions. Along the groundwater flowpath, the nitrate, ammonia, major ions, total organic carbon (TOC), C/N, and relative abundance of Proteobacteria and Epsilonbacteraeota subsequently increased, while nitrite, oxidation reduction potential (ORP), and overall microbial diversity decreased. Both microbial community composition and microbial co-occurrence network were primarily governed by the levels of TOC, nitrate, and nitrite, a sum of which explained 48.4% variance of community compositions, greater than the effect of water-rock interaction (basically ion contents, 12.9%) and ORP (4%), suggesting the dominant role of exogenous nitrate and organic carbon inputs in shaping microbial community. Accordingly, the variations of keystone bacterial lineages, e.g., Vogesella sp., Acinetobacter sp., Rhodoferax sp., Pseudomonas sp., and Flavobacterium sp., and archaeal lineage Candidatus Nitrosoarchaeum along the groundwater flowpath were putatively involved in the dissimilatory nitrate reduction, indicating the potential role of heterotrophic nitrate reducers in nitrate transformation. Our findings suggest that microbial community distribution along groundwater flowpath is intimately related to exogenous nitrate and organic carbon inputs, which likely outweigh the effect of groundwater circulation or water-rock interaction. This study could help us to better understand the inter-relationship between hydrochemical environments and microbial communities in nitrate-polluted groundwater.

Response of microbial taxonomic and nitrogen functional attributes to elevated nitrate in suburban groundwater

Abstract:Anthropogenic nitrogen (N) input has led to elevated levels of nitrate nitrogen (NO3--N) in the groundwater. However, insights into the responses of the microbial community and its N metabolic functionality to elevated NO3--N in suburban groundwater are still limited. Here, we explored the microbial taxonomy, N metabolic attributes, and their responses to NO3--N pollution in groundwaters from Chaobai River catchment (CR) and Huai River catchment (HR) in Beijing, China. Results showed that average NO3--N and NH4+-N concentrations in CR groundwater were 1.7 and 3.0 folds of those in HR. NO3--N was the dominant nitrogen specie both in HR and CR groundwater (over 80 %). Significantly different structures and compositions of the microbial communities and N cycling gene profiles were found between CR groundwater and HR groundwater (p < 0.05), with CR groundwater harboring significantly lower microbial richness and abundance of N metabolic genes. However, denitrification was the dominant microbial N cycling process in both CR and HR groundwater. Strong associations among NO3--N, NH4+-N, microbial taxonomic, and N functional attributes were found (p < 0.05), suggesting denitrifiers and Candidatus_Brocadia might serve as potential featured biomarkers for the elevated NO3--N and NH4+-N concentration in groundwater. Path analysis further revealed the significant effect of NO3--N on the overall microbial N functionality and microbial denitrification (p < 0.05). Collectively, our results provide field evidence that elevated levels of NO3--N and NH4+-N under different hydrogeologic conditions had a significant effect on the microbial taxonomic and N functional attributes in groundwater, with potential implications for improving sustainable N management and risk assessment of groundwater.

Abstract:Nitrogen pollution exceeding the standard because of intensive farming and cropping systems has been a widespread problem in Northeast China. This study investigated the characteristics of functional microorganisms in groundwater in the Bang River farming area. Metagenomic sequencing was used to analyze microbial community structures and Canoco was applied to reveal the response relationship between the microbial community and water environmental factors and to identify changes in the microbial population in response to the addition of electronic donors NH4+-N, NO2−-N, and NO3−-N. The results showed that the dominant microorganisms in groundwater belong to the genera Exiguobacterium, Citrobacter, Acinetobacter, and Pseudomonas, which accounted for more than 40% of the total microbes in the study area. When combined with the results of a water chemical factor test, the dominant bacteria were found to be correlated with Fe2+, Mn2+, NH4+, NO3−, NO2−, HCO3−, DOC, and pH in the water. However, the microbial population changed after the addition of the electron donor, with the genera Pseudomonas, Serratia, Enterobacter, Azomonas, and Ewingella accounting for 97.06% of the total sequences. Indigenous nitrogen-degrading bacteria suitable for low temperature, low oxygen, and oligotrophic groundwater were screened out. The total removal efficiency of NH4+-N, NO2−-N, and NO3−-N in 120 h was 90.83%, 75.04%, and 73.35%, respectively. According to the experimental results, the degradation reaction kinetics followed a pseudo-second-order equation. The results presented herein provide an important scientific basis for the microbial remediation of groundwater contaminated by ammonia.

Depth-specific Distribution and Importance of Nitrite-Dependent Anaerobic Ammonium and Methane-Oxidising Bacteria in an Urban Wetland

Abstract:Anaerobic ammonium oxidation (anammox) and nitrite-dependent anaerobic methane oxidation (n-damo) are two recently discovered processes in the nitrogen cycle that are catalysed by anammox bacteria and n-damo bacteria, respectively. Here, the depth-specific distribution and importance of anammox bacteria and n-damo bacteria were studied in an urban wetland, Xixi Wetland, Zhejiang Province (China). Anammox bacteria related to Candidatus Brocadia, Candidatus Kuenenia and Candidatus Anammoxoglobus, and n-damo bacteria related to "Candidatus Methylomirabilis oxyfera" were present in the collected soil samples. The abundance of anammox bacteria (2.6-8.6 x 10(6) copies g(-1) dry soil) in the shallow soils (0-10 cm and 20-30 cm) was higher than that (2.5-9.8 x 10(5) copies g(-1) dry soil) in the deep soils, whereas the abundance of n-damo bacteria (0.6-1.3 x 10(7) copies g(-1) dry soil) in the deep soils (50-60 cm and 90-100 cm) was higher than that (3.4-4.5 x 10(6) copies g(-1) dry soil) in the shallow soils. Anammox activity was detected at all depths, and higher potential rates (12.1-21.4 nmol N-2 g(-1) dry soil d(-1)) were observed at depths of 0-10 cm and 20-30 cm compared with the rates (3.5 -8.7 nmol N-2 g(-1) dry soil d(-1)) measured at depths of 50-60 and 90-100 cm. In contrast, n-damo was mainly occurred at depths of 50-60 cm and 90-100 cm with potential rates of 0.7-5.0 nmol CO2 g(-1) dry soil d(-1). This study suggested the niche segregation of the anammox bacteria and n-damo bacteria in wetland soils, with anammox bacteria being active primarily in deep soils and n-damo bacteria being active primarily in shallow soils. P inputs determine denitrifier abundance explaining dissolved nitrous oxide in reservoirs

Abstract:Reservoirs are important sites for nitrogen processing, especially those located in agricultural and urban watersheds. Nitrogen inputs promote N2O production and emission, but the microbial pathways controlling N2O have been seldom studied in reservoir water columns. We determined N2O concentration in the water column of 12 reservoirs during the summer stratification and winter mixing. We explored the potential microbial sources and sinks of N2O by quantifying key genes involved in ammonia oxidation (bacterial and archaeal amoA) and denitrification (nirS and nosZ). Dissolved N2O varied up to three orders of magnitude (4.7–2441.2 nmol L−1) across systems, from undersaturated to supersaturated values (37%–24,174%) depending on reservoirs and depths. N2O concentration depended on nitrogen and oxygen availabilities, with the lowest and highest N2O values at suboxic conditions. Ammonia‐oxidizing archaea dominated over ammonia‐oxidizing bacteria but were not related to the dissolved N2O. In contrast, the abundance of the nirS gene was significantly related to N2O concentration, and three orders of magnitude higher than amoA abundance. Denitrifying bacteria appeared consistently in the water column of all reservoirs. The nirS and nosZ genes appeared in oxic and suboxic waters, but they were more abundant in suboxic waters. The nitrate concentration, and nirS and nosZ relative abundances explained the dissolved N2O. Besides, nirS abundance was related positively with total phosphorus and cumulative chlorophyll a, a proxy for fresh organic matter. Therefore, P inputs, not just N inputs, promoted N2O production by denitrification in the water column of reservoirs.

Abstract:Anaerobic ammonium oxidation (anammox) is an important nitrogen removal pathway in aquatic systems. However, the significance of anammox in nitrogen removal in terrestrial ecosystems, particularly in the agricultural ecosystems, is currently not well known. Here, we studied the vertical distribution and activity of anammox bacteria in a vegetable field (0–100cm; 10-cm intervals) in Southeastern China. Three different genera of anammox bacteria were detected by Illumina-based bacterial 16S rRNA gene sequencing, including Candidatus Kuenenia, Candidatus Brocadia and Candidatus Jettenia, with Candidatus Brocadia being the dominant one. Quantitative PCR of hydrazine synthase genes showed that the anammox bacterial abundance ranged between 7.8×104 and 1.1×106copiesg−1dry weight at different depths of soil cores, with higher values being observed in the upper soils (0–40cm). Stable isotope labeling experiments showed that the potential rates of anammox varied between 1.1 and 17.5nmolN2g−1dry weightd−1 at different depths of soil cores, with higher rates being found in the subsurface soils (10–30cm). The anammox process contributed 1.4–18.4% (relative to denitrification) to dinitrogen gas production in soil. Pearson correlation analyses suggested that the ammonium concentration in soil might have an important impact on the vertical distribution of anammox bacterial abundance (r=0.725) and activity (r=0.452) in the examined soil cores. The results of the present study showed that the importance of anammox in nitrogen removal in vegetable fields cannot be neglected, and indicated that the subsurface soils are the preferred habitats for anammox bacteria.
Joint response of chemistry and functional microbial community to oxygenation of the reductive confined aquifer

Abstract:Oxygen can enter into reductive aquifer through natural and artificial processes. However, the joint response of groundwater chemistry and functional microbial communities to oxygenation is not well understood due to the gap between taxonomic and functional microbial composition. Here, two wells named CZK15 and CZK22 at the second confined aquifer in Central China were in situ aerated, and the chemical parameters of groundwater and microbial communities in bio-trapping sand sediment were analysed during aeration. The microbial metabolic functions related to C, N, S, Fe transformation were predicted by Functional Annotation of Prokaryotic Taxa (FAPROTAX) approach and some key functional genes, such as phe, nah, narG, and soxB were verified by the real-time quantitative Polymerase Chain Reaction (qPCR) method. The biomass was promoted, microbial diversity fluctuated, and microbial composition changed remarkably with aeration mainly constrained by reduction-oxidation (redox) variation and SO42- concentration. Among functional microbes, aerobic chemoheterotrophs including aromatic compound degraders (also especially for relative abundance of phe and some nah gene) and methylotrophs are dramatically enriched interpreting dissolved oxygen (DO) consumption and total organic carbon (TOC) decomposing in sediment. Whilst fermenters and methanogen expectedly decreased during aeration. Denitrifying microbes and narG gene relative abundance increased corresponding to the NO3- increase after aeration, while microbes for N2 fixation, ammonification, and nitrification decreased relating to the source of NH4+. The sulfide oxidation causing increased SO42- was reflected by the blooming of sulfur-oxidizing microbes and soxB gene. Some sulfate reducers persisted in sediment after aeration due to sufficient SO42- as substrate. Fe(II) was mainly chemically oxidized as iron-oxidizing microbes were of low abundance and tended to decrease with aeration. The iron-reducing bacteria Geobacteraceae increased with aeration corresponding to the increased Fe(III) oxides formation. The findings of this study could have important implications in understanding the biogeochemical behaviours with cyclic redox conditions.

In the present study, we provided the evidence of the distribution and activity of anammox bacteria in a natural freshwater wetland, located in southeastern China, by using 15 N stable isotope measurements, quantitative PCR assays and 16S rRNA gene clone library analysis. The potential anammox rates measured in this wetland system ranged between 2.5 and 25.5 nmol N 2 g −1 soil day −1 , and up to 20 % soil dinitrogen gas production could be attributed to the anammox process. Phylogenetic analysis of 16S rRNA genes showed that anammox bacteria related to Candidatus Brocadia, Candidatus Kuenenia, Candidatus Anammoxoglobus and two novel anammox clusters coexisted in the collected soil cores, with Candidatus Brocadia and Candidatus Kuenenia being the dominant anammox genera. Quantitative PCR of hydrazine synthase genes showed that the abundance of anammox bacteria varied from 2.3 × 10 5 to 2.2 × 10 6 copies g −1 soil in the examined soil cores. Correlation analyses suggested that the soil ammonium concentration had significant influence on the activity of anammox bacteria. On the basis of 15 N tracing technology, it is estimated that a total loss of 31.1 g N m −2 per year could be linked the anammox process in the examined wetland.
Bioremediation of nitrate and Fe(II) combined contamination in groundwater by heterotrophic denitrifying bacteria and microbial community analysis

Abstract:Species of denitrifying bacteria are capable of nitrate reducing and Fe(II) oxidizing. The optimal temperature, pH and C/N ratio for denitrification coupled with Fe(II) oxidation in circumneutral anaerobic groundwater was investigated by a Box–Behnken design and response surface methodology. The microbial diversities were analyzed by high-throughput sequencing. The results showed that the optimal condition was achieved at a temperature of 24.93 °C, pH of 7.23 and C/N ratio of 1.43, at which almost 100% of nitrate-N and Fe(II) was removed with little byproduct accumulation. Within the temperature range 15–25 °C, pH 7–8.25 and C/N ratio 1.23–1.47, both nitrate and Fe(II) concentration could be removed effectively. The distributions of the microbial taxonomy composition (e.g., phylum, genus) differed under different temperatures, pH values and C/N ratios. Betaproteobacteria and Bacteroidetes dominated the bacterial phyla, and Methyloversatilis was the predominant bacterial genus in the enrichment cultures. Complex species of bacteria were attributed to the sophisticated reaction system. Though heterotrophic denitrification and Fe(II) oxidation dominated the system, autotrophic denitrification, H2 and acetate production may, somehow, have contributed to the entire reaction system. Denitrifiers (e.g., Azonexus), bacteria capable of nitrate dependent Fe(II) oxidation (NDFO) (e.g., Dechloromonas) and bacteria which could produce acetate as co-substrates for NDFO (e.g., Acetobacterium) were unevenly distributed. These findings provide support for nitrate and Fe(II) contaminated groundwater bioremediation, and a better understanding of the microbial ecosystem of the enriched heterotrophic denitrifiers.

Nitrogen loss in coastal sediments driven by anaerobic ammonium oxidation coupled to microbial reduction of Mn(IV)-oxide

Abstract:Coastal sediments play a central role in regulating the amount of land-derived reactive nitrogen (Nr) entering the ocean, and their importance becomes crucial in vulnerable ecosystems threatened by anthropogenic activities. Sedimentary denitrification has been identified as the main sink of Nr in marine environments, while anaerobic ammonium oxidation with nitrite (anammox) has also been pointed out as a key player in controlling the nitrogen pool in these locations. Collected evidence in the present work indicates that the microbial biota in coastal sediments from Baja California (northwestern Mexico) has the potential to drive anaerobic ammonium oxidation linked to Mn(IV) reduction (manganammox). Unamended sediment showed ammonification, but addition of vernadite (δMnO2 with nano-crystal size ∼15 Å) as terminal electron acceptor fueled simultaneous ammonium oxidation (up to ∼400 μM of ammonium removed) and production of Mn(II) with a ratio ∆[Mn(II)]/∆[NH4+] of 1.8, which is very close to the stoichiometric value of manganammox (1.5). Additional incubations spiked with external ammonium also showed concomitant ammonium oxidation and Mn(II) production, accounting for ∼30 % of the oxidized ammonium. Tracer analysis revealed that the nitrogen loss associated with manganammox was 4.2 ± 0.4 μg 30N2/g-day, which is 17-fold higher than that related to the feammox process (anaerobic ammonium oxidation linked to Fe(III) reduction, 0.24 ± 0.02 μg 30N2/g-day). Taxonomic characterization based on 16S rRNA gene sequencing revealed the existence of several clades belonging to Desulfobacterota as potential microorganisms catalyzing the manganammox process. These findings suggest that manganammox has the potential to be an additional Nr sink in coastal environments, whose contribution to total Nr losses remains to be evaluated.

Abstract:Excessive nitrogen (N) input is an important factor influencing aquatic ecosystems and has received increasing public attention in the past decades. It remains unclear how N input affects the denitrifying bacterial communities that play a key role in regulating N cycles in various ecosystems. To test our hypothesis—that the abundance and biodiversity of denitrifying bacterial communities decrease with increasing N—we compared the abundance and composition of denitrifying bacteria having nitrous oxide reductase gene (nosZ I) from sediments (0–20 cm) in five experimental ponds with different nitrogen fertilization treatment (TN10, TN20, TN30, TN40, TN50) using quantitative PCR and pyrosequencing techniques. We found that (1) N addition significantly decreased nosZ I gene abundance, (2) the Invsimpson and Shannon indices (reflecting biodiversity) first increased significantly along with the increasing N loading in TN10–TN40 followed by a decrease in TN50, (3) the beta diversity of the nosZ I denitrifier was clustered into three groups along the TN concentration levels: Cluster I (TN50), Cluster II (TN40), and Cluster III (TN10–TN30), (4) the proportions of Alphaproteobacteria and Betaproteobacteria in the high-N treatment (TN50) were significantly lower than in the lower N treatments (TN10–TN30). (5) The TN concentration was the most important factor driving the alteration of denitrifying bacteria assemblages. Our findings shed new light on the response of denitrification-related bacteria to long-term N loading at pond scale and on the response of denitrifying microorganisms to N pollution.

Abstract:To explain the presence and spatial distribution of NO 3 − and N–NH 3 in the Aquifer of the Metropolitan Area of Mexico City (AMAMC), a hydrogeochemical and isotopic analysis using 13 C DIC (as well as the stable isotopes 18 O and 2 H) in groundwater was conducted. This aquifer is located in an old closed lacustrine volcano-sedimentary basin; some wells hosted in the semi-confined zone contain high N–NH 3 concentrations, while others present NO 3 − contents in the recharge zones (hosted in an oxidizing environment). In this study, a change in the isotopic signature (primarily in 18 O and 2 H) was observed from the recharge zones to the basin center in some of the wells with high NO 3 − concentrations, this behavior can be attributed to evaporation during the incorporation of recently infiltrated water. In addition, the results for 13 C (along with 2 H) in wells with the highest N–NH 3 concentrations exhibited an atypically broad range of values. Results indicated the occurrence of hydrogeochemical and/or biochemical processes in the aquifer (in an oxidizing or reducing environment), such as organic degradation, bacterial decomposition (primarily in the ancient Lake Texcoco and which acts as a natural sink for carbon, nitrogen, sulfur, and phosphorus), besides rock weathering and dissolution, which may be responsible for a very marked isotopic modification of the 13 C (and, to a lesser extent, 2 H). Methanotrophic bacterial activity and methanogenic activity may be related to N–NH 3 removal processes by oxidation and residual water incorporation respectively, whereas the increase in the NO 3 − content in some wells is due to the recent contribution of poor-quality water due to contamination.

Abstract:Nitrite-dependent anaerobic methane oxidation (n-damo), catalyzed by microorganisms affiliated with bacterial phylum NC10, can have an important contribution to the reduction of the methane emission from anoxic freshwater sediment to the atmosphere. However, information on the variation of sediment n-damo organisms in reservoirs is still lacking. The present study monitored the spatial change of sediment n-damo organisms in the oligotrophic freshwater Xinfengjiang Reservoir (South China). Sediment samples were obtained from six different sampling locations and two sediment depths (0–5 cm, 5–10 cm). Sediment n-damo bacterial abundance was found to vary with sampling location and layer depth, which was likely influenced by pH and nitrogen level. The presence of the n-damo pmoA gene was found in all these samples. A remarkable shift occurred in the diversity and composition of sediment n-damo pmoA gene sequences. A variety of distinctively different n-damo pmoA clusters existed in reservoir sediments. The pmoA sequences affiliated with Candidatus Methylomirabilis oxyfera formed the largest group, while a significant proportion of the obtained n-damo pmoA gene sequences showed no close relationship to those from any known NC10 species. In addition, the present n-damo process was found in reservoir sediment, which could be enhanced by nitrite nitrogen amendment.
Metagenomic analysis reveals distinct patterns of denitrification gene abundance across soil moisture, nitrate gradients

Abstract:This study coupled a landscape‐scale metagenomic survey of denitrification gene abundance in soils with in‐situ denitrification measurements to show how environmental factors shape distinct denitrification communities that exhibit varying denitrification activity. Across a hydrologic gradient, the distribution of total denitrification genes (nap/nar + nirK/nirS + cNor/qNor + nosZ) inferred from metagenomic read abundance exhibited no consistent patterns. However, when genes were considered independently, nirS, cNor, and nosZ read abundance was positively associated with areas of higher soil moisture, higher nitrate, and higher annual denitrification rates, while nirK and qNor read abundance was negatively associated with these factors. These results suggest that environmental conditions, in particular soil moisture and nitrate, select for distinct denitrification communities that are characterized by differential abundance of genes encoding apparently functionally redundant proteins. In contrast, taxonomic analysis did not identify notable variability in denitrifying community composition across sites. While the capacity to denitrify was ubiquitous across sites, denitrification genes with higher energetic costs, like nirS and cNor, appear to confer a selective advantage in microbial communities experiencing more frequent soil saturation and greater nitrate inputs. This study suggests metagenomics can help identify denitrification hotspots that could be protected or enhanced to treat nonpoint source nitrogen pollution.This article is protected by copyright.
