Abstract:Residual feed intake (RFI), a metric of feed efficiency, is moderately heritable and independent of body size and productivity, making it an ideal trait for investigation as a selection criterion to improve the feed efficiency of growing cattle. The objective of this study was to examine the differences in performance, feed efficiency, feeding behavior, gas flux, and nutrient digestibility in Holstein heifers with divergent genomically enhanced breeding values for RFI (RFIg). Holstein heifers (n = 55; BW = 352 ± 64 kg) with low (n = 29) or high (n = 26) RFIg were selected from a contemporary group of 453 commercial Holstein heifers. Heifers were rotated between 1 of 2 pens, each equipped with 4 electronic feed bunks and 1 pen with a GreenFeed emissions monitoring (GEM) system. Individual dry matter intake (DMI) and feeding behavior data were collected for 84-d. Body weight (BW) was measured weekly and spot fecal samples were collected at weighing. Phenotypic RFI (RFIp) was calculated as the residual from the regression of DMI on average daily gain (ADG) and mid-test metabolic BW (BW0.75). A mixed model including the fixed effect of RFIg classification and the random effect of group was used to evaluate the effect of RFIg classification on response variables. There were no differences (P > 0.05) in BW and ADG for heifers with divergent RFIg; however, low RFIg heifers consumed 7.5% less (P < 0.05) feed per day. Consequently, low RFIg heifers exhibited a more favorable (P < 0.05) RFIp compared to high RFIg heifers (-0.196 vs 0.222 kg/d, respectively). Low RFIg heifers had 8.7% fewer (P < 0.05) bunk visit events per day and tended to have an 11.2% slower (P < 0.10) eating rate. Low RFIg heifers had 7.7% lower (P < 0.05) methane (CH4) emissions (g/d), 6.1% lower (P ≤ 0.05) carbon dioxide (CO2) production (g/d), and 5.6% lower (P ≤ 0.05) heat production (Mcal/d) than high RFIg heifers. However, CH4 yield and CO2 yield (g/kg DMI), and heat production per unit DMI (Mcal/kg DMI) did not differ (P > 0.05) between heifers with divergent RFIg. Dry matter (DM) and nutrient digestibility did not differ (P > 0.05) between heifers with divergent RFIg. Results suggest that selection based on RFIg provides opportunities to select cattle with favorable feed efficiency phenotypes to increase the economic and environmental sustainability of the cattle industry.

Abstract:The Rho GTPases are a family of molecular switches that are critical regulators of signal transduction pathways in eukaryotic cells. They are known principally for their role in regulating the cytoskeleton, and do so by recruiting a variety of downstream effector proteins. Kinases form an important class of Rho effector, and part of the biological complexity brought about by switching on a single GTPase results from downstream phosphorylation cascades. Here we focus on our current understanding of the way in which different Rho-associated serine/threonine kinases, denoted PAK (p21-activated kinase), MLK (mixed-lineage kinase), ROK (Rho-kinase), MRCK (myotonin-related Cdc42-binding kinase), CRIK (citron kinase) and PKN (protein kinase novel), interact with and are regulated by their partner GTPases. All of these kinases have in common an ability to dimerize, and in most cases interact with a variety of other proteins that are important for their function. A diversity of known structures underpin the Rho GTPase-kinase interaction, but only in the case of PAK do we have a good molecular understanding of kinase regulation. The ability of Rho GTPases to co-ordinate spatial and temporal phosphorylation events explains in part their prominent role in eukaryotic cell biology.

Abstract:The residual feed intake (RFI) model has recently gained popularity for ranking dairy cows for feed efficiency. The RFI model ranks the cows based on their expected feed intake compared to the observed feed intake, where a negative phenotype (eating less than expected) is favourable. Yet interpreting the biological implications of the regression coefficients derived from RFI models has proven challenging. In addition, multitrait modelling of RFI has been proposed as an alternative to the least square RFI in nutrition and genetic studies. To solve the challenge with the biological interpretation of RFI regression coefficients and suggest ways to improve the modelling of RFI, an interdisciplinary effort was required between nutritionists and geneticists. Therefore, this paper aimed to explore the challenges with the traditional least square RFI model and propose solutions to improve the modelling of RFI. In the traditional least square RFI model, one set of fixed effects is used to solve systematic effects (e.g., seasonal effects and age at calving) for traits with different means and variances. Thereby, measurement and model fitting errors can accumulate in the phenotype, resulting in undesirable effects. A multivariate RFI model will likely reduce this problem, as trait-specific fixed effects are used. In addition, regression coefficients for DM intake on milk energy tend to have more biologically meaningful estimates in multitrait RFI models, which indicates a confounding effect between the fixed effects and regression coefficients in the least square RFI model. However, defining precise expectations for regression coefficients from RFI models or sourcing for accurate feed norm coefficients seems difficult, especially if the coefficients are applied to a wide cattle population with varying diets or management systems, for example. To improve multitrait modelling of RFI, we suggest improving the modelling of changes in energy status. Furthermore, a novel method to derive the energy density of the diet and individual digestive efficiency is proposed. Digestive efficiency is defined as the part of the efficiency associated with digestive processes, which primarily reflects the conversion from gross energy to metabolisable energy. We show the model was insensitive to prior values of energy density in feed and that there was individual variation in digestive efficiency. The proposed method needs further development and validation. In summary, using multitrait RFI can improve the accuracy of the ranking of dairy cows' feed efficiency, consequently improving economic and environmental sustainability on dairy farms.
Gene co-expression networks from RNA sequencing of dairy cattle identifies genes and pathways affecting feed efficiency

Abstract:Abstract Background Selection for feed efficiency is crucial for overall profitability and sustainability in dairy cattle production. Key regulator genes and genetic markers derived from co-expression networks underlying feed efficiency could be included in the genomic selection of the best cows. The present study identified co-expression networks associated with high and low feed efficiency and their regulator genes in Danish Holstein and Jersey cows. RNA-sequencing data from Holstein and Jersey cows with high and low residual feed intake (RFI) and treated with two diets (low and high concentrate) were used. Approximately 26 million and 25 million pair reads were mapped to bovine reference genome for Jersey and Holstein breed, respectively. Subsequently, the gene count expressions data were analysed using a Weighted Gene Co-expression Network Analysis (WGCNA) approach. Functional enrichment analysis from Ingenuity® Pathway Analysis (IPA®), ClueGO application and STRING of these modules was performed to identify relevant biological pathways and regulatory genes. Results WGCNA identified two groups of co-expressed genes (modules) significantly associated with RFI and one module significantly associated with diet. In Holstein cows, the salmon module with module trait relationship (MTR) = 0.7 and the top upstream regulators ATP7B were involved in cholesterol biosynthesis, steroid biosynthesis, lipid biosynthesis and fatty acid metabolism. The magenta module has been significantly associated (MTR = 0.51) with the treatment diet involved in the triglyceride homeostasis. In Jersey cows, the lightsteelblue1 (MTR = − 0.57) module controlled by IFNG and IL10RA was involved in the positive regulation of interferon-gamma production, lymphocyte differentiation, natural killer cell-mediated cytotoxicity and primary immunodeficiency. Conclusion The present study provides new information on the biological functions in liver that are potentially involved in controlling feed efficiency. The hub genes and upstream regulators (ATP7b, IFNG and IL10RA) involved in these functions are potential candidate genes for the development of new biomarkers. However, the hub genes, upstream regulators and pathways involved in the co-expressed networks were different in both breeds. Hence, additional studies are required to investigate and confirm these findings prior to their use as candidate genes.

Abstract:The present study aimed to estimate variance components and genetic parameters of the average daily gains from birth to 3-months (ADG1), 3- to 6-months (ADG2), 6- to 9-months (ADG3) and 9- to 12-months (ADG4) of age and corresponding Kleiber ratios (KR1, KR2, KR3 and KR4, respectively) in Jersey crossbred calves. Data for this study were collected from National Dairy Research Institute, Eastern Regional Station, Kalyani, West Bengal, India during 2013 to 2021. Genetic parameters for the traits were estimated using Bayesian procedure through Gibbs sampling by fitting six animal models. The deviance information criterion (DIC) was employed to determine the most appropriate model for each trait under investigation. Direct heritability estimates for ADGs and KRs ranged from 0.19 (ADG3) to 0.59 (ADG2) and 0.14 (KR3) to 0.72 (KR1), respectively. Significant maternal heritability ( m 2 ) was observed for average daily gains (17-24%) and Kleiber ratios (13-18%) at different age intervals under the best model. Estimates of permanent environmental effects ( c 2 ) of dam for ADG1, ADG2, KR2 and KR4 were only 1-4% of the total phenotypic variance in this study. Large negative estimates of correlations, ranging from -0.87 to -0.98, between direct and maternal ( r a , m ) effects for ADGs and KRs (except KR3) at different age intervals were observed. Total heritability ( h t 2 ) and maternal repeatability ( t m ) of the studied traits ranged 0.05-0.28 and 0.01-0.14, respectively. The moderate to high heritability estimates for all traits in this study indicate the possibility of genetic progress for these traits through selective breeding program.
Assessing short-term feed efficiency and its association with biological markers in herbage-fed dairy cows

Abstract:Feed efficiency is an important trait of dairy production. However, assessing feed efficiency is constrained by the associated cost and difficulty in measuring individual feed intake, especially on pastures. The objective of this study was to investigate short-term feed efficiency traits of herbage-fed dairy cows and screening of potential biomarkers (n = 238). Derived feed efficiency traits were ratio-based (i.e., feed conversion ratio (FCR) and N use efficiency (NUE)) or residual-based (i.e., residual feed intake (RFI), residual energy intake (REI), and residual N intake (RNI)). Thirty-eight Holstein and 16 Swiss Fleckvieh dairy cows underwent a 7-d measurement period during mid- and/or late-lactation. The experimental data (n = 100 measurement points) covered different lactational and herbage-fed system situations: mid-lactation grazing (n = 56), late-lactation grazing (n = 28), and late-lactation barn feeding (n = 16). During each measuring period, the individual herbage intake of each cow was estimated using the n-alkane marker technique. For each cow, biomarkers representing milk constituents (n = 109), animal characteristics (n = 13), behaviour, and activity (n = 46), breath emissions (n = 3), blood constituents (n = 35), surface, and rectal temperature (n = 29), hair cortisol (n = 1), and near-infrared (NIR) spectra of faeces and milk (n = 2) were obtained. The relationships between biomarkers and efficiency traits were statistically analysed with univariate linear regression and for NIR spectra using partial least squares regression with feed efficiency traits. The feed efficiency traits were interrelated with each other (r: -0.57 to -0.86 and 0.49-0.81). The biomarkers showed varying R2 values in explaining the variability of feed efficiency traits (FCR: 0.00-0.66, NUE: 0.00-0.74, RFI: 0.00-0.56, REI: 0.00-0.69, RNI: 0.00-0.89). Overall, the feed efficiency traits were best explained by NIR spectral characteristics of milk and faeces (R2: 0.25-0.89). Biomarkers show potential for predicting feed efficiency in herbage-fed dairy cows. NIR spectra data analysis of milk and faeces presents a promising method for estimating individual feed efficiency upon further validation of prediction models. Future applications will depend on the ability to improve the robustness of biomarkers to predict feed efficiency in a greater variety of environments (locations), managing conditions, feeding systems, production intensities, and other aspects.
Longitudinal modeling of residual carbon dioxide and residual feed intake in the Nordic Red dairy cattle

Abstract:Feed utilization efficiency is an important trait in dairy production playing a significant role in reducing feed costs and lowering methane emission. One of the metrics used to measure feed efficiency in dairy cows is residual feed intake (RFI). This metric requires routine measurement of feed intake. Since there is a positive high correlation between heat production and carbon dioxide (CO2) production on the one hand and heat production and efficiency on the other hand, residual carbon dioxide (RCO2) might be a useful metric to improve feed efficiency. The objectives of this study were to model the trajectories of RCO2 and RFI as well as to estimate their repeatabilities and correlations at different stages of lactation. Daily CO2 output and feed intake were recorded from 46 primiparous Nordic Red dairy cows using two Greenfeed Emissions Monitoring™ systems from 2 to 305 days in milk (DIM). Edited data comprised 5 995 daily averages. To calculate predicted values of CO2 and DM intake (DMI), prediction models were developed by fitting multiple regression models to observations. Subsequently, RCO2 and RFI were calculated by subtracting predicted values of CO2 and DMI from their corresponding actual observations. A random regression bivariate model was fitted to estimate repeatabilities and animal correlations within lactation at different DIMs between RCO2 and RFI traits. The model fitted included fixed effects of year-month of recording, lactation month, fixed regressions as well as random regressions for the animal effect. The residual variance was considered to be heterogeneous. Repeatabilities and animal correlations of RCO2 and RFI between selected DIM (for every 30 DIM i.e., 6, 36,…, 246 and 276) were calculated. Repeatability of RCO2 was high at the beginning of lactation (0.72 at DIM 6) and decreased around the peak of milk production (0.27 at DIM 96) and again increased gradually toward the end of lactation. Similarly, RFI also had high repeatability at the beginning (0.86 at DIM 6); however, it decreased in mid-lactation (0.37 at DIM 156) and then increased toward the end of lactation. Animal correlations between RCO2 and RFI were moderate to high on the same DIM and ranged from 0.37 to 0.88. Overall, we found that animals with higher CO2 production than expected also consume more DMI than expected, but the moderate correlation between RCO2 and RFI found in this study calls for more research to assess the potential of RCO2 to become a new feed efficiency metric.

Abstract:Information about genetic parameters is population specific and it is crucial for designing animal breeding programs and predicting response to selection. This study was carried out to estimate the genetic parameters for 23 body conformation traits of 45,517 Chinese Holstein reared in Eastern China from 1995 to 2017 with the Bayesian inference method using a linear animal mixed model. The methods to integrate these traits included (1) using the composite index from the Dairy Association of China and (2) applying principal component analysis and factor analysis to explore the relationship between the conformation traits. Estimates of heritability using the composite index were low (0.04; feet and legs) to moderate (0.23; body capacity). Strong genetic correlations were observed between the individual body conformation traits. Both principal components (1 to 7; eigenvalues ≥ 1) and latent factors (1 to 7; eigenvalues ≥ 1) explained 60.37% of total variability. Principal component 1 and factor 1 accounted for the traits that are usually associated with milk production. Moderate to low heritability were estimated through multi-trait analysis for principal components (from 0.07 to 0.21) and latent factors (from 0.07 to 0.23). Genetic correlations among the 2 multivariate techniques are typically lower compared with the one existing among the measured traits. Results from these analyses suggest the possibility of using both principal component analysis and factor analysis in morphological evaluation, simplifying the information given by the body conformation traits into new variables that could be useful for the genetic improvement of the Chinese Holstein population. This information could also be used to avoid analyzing large number of correlated traits, thereby improving precision and reducing computation burdens to analyze large and complex data.

Abstract:Improving the feeding efficiency of dairy cows is a key component to improve the utilization of land resources and meet the demand for high-quality protein. Advances in genomic methods and omics techniques have made it possible to breed more efficient dairy cows through genomic selection. The aim of this review is to obtain a comprehensive understanding of the biological background of feed efficiency (FE) complex traits in purebred Holstein dairy cows including heritability estimate, and genetic markers, genes, and pathways participating in FE regulation mechanism. Through a literature search, we systematically reviewed the heritability estimation, molecular genetic markers, genes, biomarkers, and pathways of traits related to feeding efficiency in Holstein dairy cows. A meta-analysis based on a random-effects model was performed to combine reported heritability estimates of FE complex. The heritability of residual feed intake, dry matter intake, and energy balance was 0.20, 0.34, and 0.22, respectively, which proved that it was reasonable to include the related traits in the selection breeding program. For molecular genetic markers, a total of 13 single-nucleotide polymorphisms and copy number variance loci, associated genes, and functions were reported to be significant across populations. A total of 169 reported candidate genes were summarized on a large scale, using a higher threshold (adjusted P value < 0.05). Then, the subsequent pathway enrichment of these genes was performed. The important genes reported in the articles were included in a gene list and the gene list was enriched by gene ontology (GO):biological process (BP), and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathways analysis. Three GO:BP terms and four KEGG terms were statistically significant, which mainly focused on adenosine triphosphate (ATP) synthesis, electron transport chain, and OXPHOS pathway. Among these pathways, involved genes such as ATP5MC2, NDUFA, COX7A2, UQCR, and MMP are particularly important as they were previously reported. Twenty-nine reported biological mechanisms along with involved genes were explained mainly by four biological pathways (insulin-like growth factor axis, lipid metabolism, oxidative phosphorylation pathways, tryptophan metabolism). The information from this study will be useful for future studies of genomic selection breeding and genetic structures influencing animal FE. A better understanding of the underlying biological mechanisms would be beneficial, particularly as it might address genetic antagonism.

Abstract:Abstract Feed efficiency traits are important for reducing feeding costs while potentially decreasing the environmental impact of broiler production. This study aimed to compare the predictive ability of different genome-wide prediction models for residual feed intake (RFI) calculated with linear and non-linear regression techniques. We also evaluated the heritability of such RFI as well as their associations with body weight. Genotypes and phenotypes used in this study were recorded from 32,747 purebred broiler chickens of both sexes. The individual feed intake was monitored daily in floor-raised birds using a radio-frequency antenna system. RFI was computed as the residual term of total feed intake (FI) adjusted for the average metabolic weight (AMW), body weight gain (BWG), and sex. The following regression methods were used to compute RFI: multiple linear regression (MLR), generalized additive model using splines (GAM), support vector regression using a radial basis kernel (SVR), and two-hidden layer neural network (NN). The different RFI assessments were fitted jointly with body weight measured at the end of the feeding trial (FBW) using a two-trait mixed model. The effects of contemporary groups were fitted as fixed for both traits, whereas sex was also considered for FBW. RFI (computed with different regression techniques) was predicted using different genomic prediction models (BayesA, BayesB, BayesCπ, GBLUP, RKHS, and SVR). Genomic prediction accuracy (ACC) was assessed using a random forward validation scheme, in which data from previous generations were used for training the models while later generations were used to test predictions. The effect of the RFI computation method on ACC was tested using an unpaired Wilcoxon test. Sample variance observed for RFI ranged between 57,207.04 and 59,254.76, depending on the regression method used to compute it. Overall, the RFI sample variance was smaller for non-linear methods (NN, SVR, and GAM) compared with the linear model (MLR). The regression methods did not impact the genetic parameter estimates for RFI, which presented a heritability value around 0.32 ± 0.015 and genetic correlation with FBW ranging between 0.22 ± 0.04 and 0.25 ± 0.04. Prediction accuracy across genomic regression methods was slightly higher (P-value = 0.038) when RFI was computed with SVR (0.336 ± 0.023) compared with the MLR (0.329 ± 0.025), although this small difference would have little practical implications. No differences in terms of ACC were observed among the other regression methods used to compute RFI. Our preliminary results indicate that the regression technique used to compute RFI does not have major implications for this trait. Therefore, the MLR method is the preferred choice as it is simpler to implement, and it provides easy-to-interpret parameters.

Abstract:Genotype-by-environment (G × E) interactions could play an important role in cattle populations, and it should be considered in breeding programmes to select the best sires for different environments. The objectives of this study were to study G × E interactions for female fertility traits in the Danish Holstein dairy cattle population using a reaction norm model (RNM), and to detect the particular genomic regions contributing to the performance of these traits and the G × E interactions. In total 4534 bulls were genotyped by an Illumina BovineSNP50 BeadChip. An RNM with a pedigree-based relationship matrix and a pedigree-genomic combined relationship matrix was used to explore the existence of G × E interactions. In the RNM, the environmental gradient (EG) was defined as herd effect. Further, the genomic regions affecting interval from calving to first insemination (ICF) and interval from first to last insemination (IFL) were detected using single-step genome-wide association study (ssGWAS). The genetic correlations between extreme EGs indicated that G × E interactions were sizable for ICF and IFL. The genomic RNM (pedigree-genomic combined relationship matrix) had higher prediction accuracy than the conventional RNM (pedigree-based relationship matrix). The top genomic regions affecting the slope of the reaction norm included immunity-related genes (IL17, IL17F and LIF), and growth-related genes (MC4R and LEP), while the top regions influencing the intercept of the reaction norm included fertility-related genes such as EREG, AREG and SMAD4. In conclusion, our findings validated the G × E interactions for fertility traits across different herds and were helpful in understanding the genetic background of G × E interactions for these traits.
Growth and feed efficiency of Nordic Red Dairy Cattle, Holstein, and their F1 crossbreeds when limiting feed energy concentration in prepubertal heifers

Abstract:Milk production and overall dairy farm economics depend on rearing dairy heifers. This study investigated the presence of a genotype by environment interaction in Holstein (HOL), Nordic Red dairy cattle (RDC), and their F1 crossbreeds (HOL × RDC) when provided different feed rations. The aim of our study was to assess how different energy concentrations in feed rations affect growth, BCS, feed intake, and feed efficiency in the 3 groups during the prepubertal period. The 3 breed groups were randomly allocated to receive either a standard or a low-energy feed ration. Holstein heifers exhibited reduced growth and a lower BCS when they were fed the low-energy feed ration. In contrast, the RDC heifers demonstrated similar growth rates with the different feed rations and maintained similar BCS irrespective of feed energy concentration. The HOL × RDC crossbred heifers performed as an intermediate between the HOL and RDC groups. Significant differences were observed in DMI and energy intake in the HOL and HOL × RDC groups depending on feed ration treatment. The RDC heifers had similar feed intake irrespective of treatment. There were no significant differences in the feed conversion ratio among breeds and feed treatments. These results indicate the presence of a genotype by environment interaction in prepubertal HOL and RDC heifers in response to differences in feed ration treatment. Due to the influence of prepubertal growth on future milk production, reproduction, and health status, it is important to be aware of breed-specific requirements during the prepubertal period, particularly in mixed breed and crossbred groups, to optimize growth rates and production potential.
Psychological Criteria for Treating Children with Idiopathic Short Stature

Abstract:The role of psychological criteria in guiding treatment decisions about growth hormone (GH) replacement in idiopathic short stature (ISS) is a current topic of debate. This summary discusses findings about the impact of short stature in terms of observer-rated and patient-reported psychological outcomes. Although a literature review did not provide conclusive evidence for differences in psychological status between short children and children of normal height in the general population, patients and parents, when probed, reported issues, especially in the social domain. Studies do not clearly suggest that the diagnosis of ISS or GH deficiency is related to impaired psychological functioning; they also do not imply that height is the only determinant of psychological status. Similarly, results on treatment-related changes in psychological status are equivocal. Assessment of psychological status should be included in future research and in the current clinical care of patients with ISS. Accumulating evidence suggests that assessment of psychological criteria may become a factor in guiding treatment decisions in patients with ISS.
Estimation of genetic parameters and single-step genome-wide association studies for eating time and rumination time in Holstein dairy cows

Abstract:The aims of this study were to estimate genetic parameters and to identify genomic regions associated with eating time (ET) and rumination time (RUT) in Holstein dairy cows. Genetic correlations among ET, RUT, and milk yield traits were also estimated. The data were collected from 2019 to 2022 in 6 dairy herds located in the Walloon Region of Belgium. The dataset consisted of daily ET and RUT records on 284 Holstein cows, from which 41 cows had records only for the first parity (P1), 101 cows had records from both the first and second parities, and 142 cows had records only for the second parity (P2). The number of daily ET and RUT records in the P1 and P2 cows were 18,569 (on 142 cows) and 34,464 (on 243 cows), respectively. Data on 28,994 SNPs located on 29 Bos taurus autosomes (BTA) of 747 animals (435 males) were used. Random regression test-day models were used to estimate genetic parameters through the Bayesian Gibbs sampling method. The SNP solutions were estimated using a single-step genomic best linear unbiased prediction approach. The proportion of genetic variance explained by each 20-SNP sliding window (with an average size of 1.52 Mb) was calculated, and regions accounting for at least 1.0% of the total additive genetic variance were used to search for candidate genes. Mean (standard deviation; SD) averaged daily ET and RUT were 327.0 (85.66) and 559.4 (77.69) min/d for cows in P1 and 316.0 (82.24) and 574.2 (75.42) min/d for cows in P2, respectively. Mean (standard deviation; SD) heritability estimates for daily ET and RUT were 0.42 (0.09) and 0.45 (0.06) for cows in P1 and 0.45 (0.04) and 0.43 (0.02) for cows in P2, respectively. Mean (SD) daily genetic correlations between daily ET and RUT were 0.27 (0.07) for P1 and 0.34 (0.08) for P2. Genome-wide association analyses identified 6 genomic regions distributed over 5 chromosomes (BTA1, BTA4, BTA11, 2 regions of BTA14, and BTA17) associated with ET or RUT. The findings of this study increase our preliminary understanding of the genetic background of feeding behavior in dairy cows; however, larger datasets are needed to determine whether ET and RUT might have the potential to be used in selection programs.
Milk metabolomics analyses of lactating dairy cows with divergent residual feed intake reveals physiological underpinnings and novel biomarkers

Abstract:The opportunity to select for feed efficient cows has been limited by inability to cost-effectively record individual feed efficiency on an appropriate scale. This study investigated the differences in milk metabolite profiles between high- and low residual feed intake (RFI) categories and identified biomarkers of residual feed intake and models that can be used to predict residual feed intake in lactating Holsteins. Milk metabolomics analyses were undertaken at early, mid and late lactation stages and residual feed intake was calculated in 72 lactating dairy cows. Cows were ranked and grouped into high residual feed intake (RFI >0.5 SD above the mean, n = 20) and low residual feed intake (RFI <0.5 SD below the mean, n = 20). Milk metabolite profiles were compared between high residual feed intake (least efficient) and low residual feed intake (most efficient) groups. Results indicated that early lactation was predominantly characterized by significantly elevated levels of medium chain acyl carnitines and glycerophospholipids in high residual feed intake cows. Citrate cycle and glycerophospholipid metabolism were the associated pathways enriched with the significantly different metabolites in early lactation. At mid lactation short and medium chain acyl carnitines, glycerophospholipids and amino acids were the main metabolite groups differing according to residual feed intake category. Late lactation was mainly characterized by increased levels of amino acids in high residual feed intake cows. Amino acid metabolism and biosynthesis pathways were enriched for metabolites that differed between residual feed intake groups at the mid and late lactation stages. Receiver operating characteristic curve analysis identified candidate biomarkers: decanoylcarnitine (area under the curve: AUC = 0.81), dodecenoylcarnitine (AUC = 0.81) and phenylalanine (AUC = 0.85) at early, mid and late stages of lactation, respectively. Furthermore, panels of metabolites predicted residual feed intake with validation coefficient of determination ( R 2 ) of 0.65, 0.37 and 0.60 at early, mid and late lactation stages, respectively. The study sheds light on lactation stage specific metabolic differences between high-residual feed intake and low-residual feed intake lactating dairy cows. Candidate biomarkers that distinguished divergent residual feed intake groups and panels of metabolites that predict individual residual feed intake phenotypes were identified. This result supports the potential of milk metabolites to select for more efficient cows given that traditional residual feed intake phenotyping is costly and difficult to conduct in commercial farms.

Genetic parameters of milk and lactation curve traits of dairy cattle from research farms in Thailand

Abstract:Objective: This study was aimed to estimate the genetic parameters, including genetic and phenotypic correlations, of milk yield, lactation curve traits and milk composition of Thai dairy cattle from three government research farms. Methods: The data of 25,789 test-day milk yield and milk composition records of 1,468 cattle from lactation 1 to 3 of Holstein Friesian (HF) and crossbred HF dairy cattle calved between 1990 and 2015 from three government research farms in Thailand were analysed. 305-day milk yield was estimated by the Wood model and a test interval method. The Wood model was used for estimating cumulative 305-day milk yield, peak milk yield, days to peak milk yield and persistency. Genetic parameters were estimated using linear mixed models with herd, breed group, year and season of calving as fixed effects, and animals linked to a pedigree as random effects, together with a residual error. Univariate models were used to estimate variance components, heritability, estimated breeding values (EBVs) and repeatability of each trait, while pairwise bivariate models were used to estimate covariance components and correlations between traits in the same lactation and in the same trait across lactations. Results: The heritability of 305-day milk yield, peak milk yield and protein percentage have moderate to high estimates ranging from 0.19 to 0.45 while days to peak milk yield, persistency and fat percentage have low heritability ranging from 0.08 to 0.14 in lactation 1 cows. Further, heritability of most traits considered was higher in lactation 1 compared with lactations 2 and 3. For cows in lactation 1, high genetic correlations were found between 305-day milk yield and peak milk yield (0.86±0.07) and days to peak milk yield and persistency (0.99±0.02) while estimates of genetic correlations between the remaining traits were imprecise due to the high standard errors. The genetic correlations within the traits across lactation were high. There was no consistent trend of EBVs for most traits in the first lactation over the study period. Conclusion: Both the Wood model and test interval method can be used for milk yield estimates in these herds. However, the Wood model has advantages over the test interval method as it can be fitted using fewer test-day records and the estimated model parameters can be used to derive estimates of other lactation curve parameters. Milk yield, peak milk yield and protein percentage can be improved by a selection and mating program while days to peak milk yield, persistency and fat percentage can be improved by including into a selection index.
Relationships between Production Traits and Reproductive Performance in Dairy Cattle

Abstract:The objective of the study was to investigate the interrelationship between different measures of energy status in early lactation (body-weight changes, milk yield, keto-test reaction, energy deficiency) and reproductive performance in the postpartum period. Altogether 281 lactations of 140 cows from the experimental herd of the Swedish University of Agricultural Sciences were studied. The cows were in first to fifth lactation and of the following Swedish dairy cattle breeds: Swedish Red and White (SRB), Swedish Friesian (SLB), reciprocal F1-crosses of the two breeds, and Swedish Jersey (SJB). A Mixed Model Procedure was used to estimate breed and parity effects, and error and between-cow variance components. Phenotypic correlations between live-weight changes and fertility traits were low. Higher peak- and 120-day yields (in kg energy-corrected milk) were associated with longer intervals from parturition to first ovulation, first ovulatory oestrus, regular reproductive functions and conception, a lower conception rate at first AI and accordingly a larger number of AI per service period. Feed consumption traits followed similar patterns, though these correlations were of slightly smaller magnitude. Keto-test reaction was positively but rather weakly correlated to energy deficiency (0.19) and to days to energy balance (0.23). With larger number of weeks with positive keto-test reactions and a larger energy deficiency intervals to first ovulation, first ovulatory oestrus and regular reproductive functions were longer as indicated by estimated correlations (0.11–0.14 and 0.29–0.30, respectively). Conception rates and calving–conception interval were not related to the energy balance to the same extent. The Jersey breed seemed to have a greater ability to mobilize from body reserves compared with the other breeds. At the same time they resumed their reproductive functions earlier after calving.
Association of Feed Efficiency, Feeding Rate, and Behaviour with the Milk Performance of Dairy Cows

Abstract:Identification of the associations of cow feed efficiency with feeding behaviour and milk production is important for supporting recommendations of strategies that optimise milk yield. The objective of this study was to identify associations between measures of feed efficiency, feed intake, feeding rate, rumination time, feeding time, and milk production using data collected from 26 dairy cows during a 3 month period in 2018. Cows averaged (mean ± standard deviation) 2.2 ± 1.7 lactations, 128 ± 40 days in milk, 27.5 ± 5.5 kg/day milk, 1.95 ± 0.69 kg feed/1 kg milk—the measure used to express feed conversion ratio (FCR), 575 ± 72 min/day rumination time, and 264 ± 67 min/day feeding time during the observation period. The coefficient of variation for rumination time (min/d) was 12.5%. A mixed linear model was selected for analyses. The most feed inefficient cows with the highest FCR (≥2.6 kg feed/1 kg milk) showed the lowest milk yield (24.8 kg/day), highest feed intake (78.8 kg), highest feeding rate (0.26 kg/min) and BCS (3.35 point). However, the relative milk yield (milk yield per 100 kg of body weight) was the highest (4.01 kg/day) in the most efficient group with the lowest FCR (≤1.4 kg feed/1 kg milk). Our study showed that the most efficient cows with the lowest FCR (≤1.4 kg feed/1 kg milk) had the highest rumination time (597 min/day; p < 0.05), feeding time (298 min/day; p < 0.05), rumination/activity ratio (4.39; p < 0.05) and rumination/feeding ratio (2.04; p < 0.05). Less active cows (activity time 164 min/day; p < 0.05) were the most efficient cows with the lowest FCR (≤1.4 kg feed/1 kg milk). The behavioural differences observed in this study provide new insight into the association of feed behaviour and feed efficiency with milk performance. Incorporating feeding behaviour into the dry matter intake model can improve its accuracy in the future and benefit breeding programmes.
