Abstract:High-resolution mass spectrometry (HRMS) provides molecular compositional information of dissolved organic matter (DOM) through isotopic assignment from the molecular mass. However, due to the inevitable deviation of molecular mass measurement and the limitation of resolving power, multiple possible solutions frequently occur for a given molecular mass. Lowering the mass deviation threshold and adding assignment restriction rules are often applied to exclude the incorrect solutions, which generally involves time-consuming manual post-processing of mass data. To improve the result accuracy in an automated manner, we developed a molecular formula assignment algorithm based on machine-learning technology. The method integrated a logistic regression model using manually corrected isotopic composition and the peak features of HRMS data ( m/z , signal-to-noise ratio, isotope type, and number, etc.) as training data. The developed model can evaluate the correctness of a candidate formula for the given mass peak based on the peak features. The method was verified by various DOM samples FT-ICR MS data (direct infusion negative mode electrospray), achieving a ∼90% accuracy (compared to the traditional approach) for formula assignment. The method was applied to a series of NOM samples and showed a significant improvement in formula assignment compared with the mass matching method.

Abstract:Molecular formula assignment is one of the key challenges in processing high-field Fourier transform ion cyclotron resonance mass spectrometric (FT-ICR-MS) datasets. The number of potential solutions for an elemental formula increases exponentially with increasing molecular mass, especially when non-oxygen heteroatoms like N, S or P are included. A method was developed from the chemical perspective and validated using a Suwannee River Fulvic Acid (SRFA) dataset which is dominated by components consisting exclusively of C, H and O (78 % CHO). In order to get information on the application range and robustness of this method, we investigated a FT-ICR-MS dataset which was merged from 18 mine pit lake pore waters and 3 river floodplain soil waters. This dataset contained 50 % CHO and 18 % CHOS on average, whereas the former SRFA dataset contained only 1.5 % CHOS. The mass calculator was configured to allow up to five nitrogen atoms and up to one sulphur atom in assigning formulas to mass peaks. More than 50 % multiple-formula assignments were found for peaks with masses > 650 Da. Based on DBE − O frequency diagrams, many CHO, CHOS1, CHON1 and CHON1S1 molecular series were ultimately assigned to many m/z and considered to be reliable solutions. The unequivocal data pool could thus be enlarged by 523 (6.8 %) CHOS1 components. In contrast to the method validation with CHO-rich SRFA, validation with sulphur-rich pit lake samples showed that formulas with a higher number of non-oxygen heteroatoms can be more reliable assignments in many cases. Abstract:We present a data analysis workflow for nontarget tandem high-resolution mass spectrometry (MS), with the aim being full speciation of functionalized organic compounds in complex atmospheric samples without unambiguous molecular structure assignment. The workflow was demonstrated for four types of samples, including primary-emission aerosols, secondary organic aerosols, ambient aerosols, and rainwater, but could be applicable to other environmental samples. With a single mass spectrometry run, the combined MS1 and MS2 analysis provided molecular formula, functional group, and aromaticity information for 68.1–88.8% of deprotonated molecules and 58.6–84.7% of protonated molecules. We determined relative abundances of 22 and 21 compound categories for deprotonated and protonated molecules, respectively, on the basis of the assignment of a variety of oxygen-, nitrogen-, and sulfur-containing functional groups. Molar concentrations of compound categories were further semiquantified with surrogate standards in electrospray ionization negative mode, ranging from 10–4 to 1 nmol (μg of source aerosol mass)−1, from 3 × 10–3 to 2 nmol m–3 in the atmosphere, and from 2 × 10–3 to 1 nmol (mL of rainwater)−1. The assignment and quantification of functional groups provided new chemical fingerprints of organic compounds to trace their sources, formation, and aging in the atmosphere and also allowed the use of group contribution methods to study the physicochemical properties of organic aerosols.

FIDDLE: a deep learning method for chemical formulas prediction from tandem mass spectra

Abstract:Molecular identification through tandem mass spectrometry is fundamental in metabolomics, with formula identification serving as the initial step in the process. However, current computation-based methods for formula identification face challenges, such as limited accuracy and extensive running times, with some methods unable to predict formulas for relatively large molecules. The limitations may impede high-throughput workflows and diminish overall research efficiency and success. To address these issues, we introduce FIDDLE ( ormula entification by eep arning using mass spectrometry), a novel deep learning-based method for formula identification. Our training and evaluation dataset comprises over 38,000 molecules and 1 million tandem mass spectra (MS/MS) acquired by using various Quadrupole time-of-flight (Q-TOF) and Orbitrap mass spectrometers. Comparative analyses demonstrate that FIDDLE accelerates formula identification by more than 10-fold and achieves top-1 and top-5 accuracies of 88.3% and 93.6%, respectively, surpassing state-of-the-art (SOTA) methods based on top-down (SIRIUS) and bottom-up (BUDDY) approaches by an average of over 10%. On external benchmarking metabolomics datasets with novel compounds, FIDDLE significantly outperforms the SOTA methods, achieving on average the top-3 accuracy of 72.3%. Furthermore, combining FIDDLE with existing methods such as BUDDY further improves performance, which achieves a higher top-3 accuracy of 79.0%.

Abstract:Increased accessibility of liquid chromatography mass spectrometry (LC-MS) metabolomics instrumentation and software have expanded their use in studies of dissolved organic matter (DOM) and exometabolites released by microbes. Current strategies to annotate metabolomes generally rely on matching tandem MS/MS spectra to databases of authentic standards. However, spectral matching approaches typically have low annotation rates for DOM. An alternative approach is to annotate molecular formula based on accurate mass and isotopic fine structure measurements that can be obtained from state-of-the-art ultrahigh resolution Fourier Transform Ion Cyclotron Resonance mass spectrometry (FT-ICR-MS), but instrument accessibility for large metabolomic studies is generally limited. Here, we describe a strategy to annotate exometabolomes obtained from lower resolution LC-MS systems by matching metabolomic features to a molecular formula library generated for a representative sample analyzed by LC-21T FT-ICR MS. The molecular formula library approach successfully annotated 53% of exometabolome features of the marine diatom – a nearly ten-fold increase over the 6% annotation rate achieved using a conventional MS/MS approach. There was 94% agreement between assigned formula that were annotated with both approaches, and mass error analysis of the discrepancies suggested that the FT-ICR MS formula assignments were more reliable. Differences in the exometabolome of grown under iron replete and iron limited conditions revealed 668 significant metabolites, including a suite of peptide-like molecules released by in response to iron deficiency. These findings demonstrate the utility of FT-ICR MS formula libraries for extending the accuracy and comprehensiveness of metabolome annotations.

High throughput identification of carbonyl compounds in natural organic matter by directional derivatization combined with ultra-high resolution mass spectrometry

Abstract:Carbonyl compounds are an important component of natural organic matter (NOM), widely distributed in atmosphere, water, soil and organisms. However, our understanding on the molecular composition of these carbonyl compounds is still limited due to the lack of efficient analytical method. Here, we developed a non-targeted screening method to high-throughput detect carbonyl molecules in complex NOM samples by combining chemical derivatization with electrospray ionization Fourier transform ion cyclotron resonance mass spectrometry (ESI FT-ICR MS). The carbonyl molecules occupied high relative abundance (45%-70%) in six different types of dissolved organic matter (DOM) samples. Carbonyl molecules displayed lower unsaturation level, lower molecular weight, and higher oxidation degree compared to non-carbonyl molecules. More importantly, the measured abundances of carbonyl molecules showed a strong linear relationship with the results of 13C nuclear magnetic resonance analysis, suggesting the high reliability of the new method. Based on this method, we found that carbonyl molecules can be produced at DOM-ferrihydrite interface, thus playing a role in shaping the molecular diversity of DOM. This method has broad application prospects in screening carbonyl compounds from complex mixtures, and the same strategy can be used to directional identification of other functional molecules as well.

Abstract:Metabolomics using nontargeted tandem mass spectrometry can detect thousands of molecules in a biological sample. However, structural molecule annotation is limited to structures present in libraries or databases, restricting analysis and interpretation of experimental data. Here we describe CANOPUS (class assignment and ontology prediction using mass spectrometry), a computational tool for systematic compound class annotation. CANOPUS uses a deep neural network to predict 2,497 compound classes from fragmentation spectra, including all biologically relevant classes. CANOPUS explicitly targets compounds for which neither spectral nor structural reference data are available and predicts classes lacking tandem mass spectrometry training data. In evaluation using reference data, CANOPUS reached very high prediction performance (average accuracy of 99.7% in cross-validation) and outperformed four baseline methods. We demonstrate the broad utility of CANOPUS by investigating the effect of microbial colonization in the mouse digestive system, through analysis of the chemodiversity of different Euphorbia plants and regarding the discovery of a marine natural product, revealing biological insights at the compound class level.

IDSL.UFA assigns high confidence molecular formula annotations for untargeted LC/HRMS datasets in metabolomics and exposomics

Abstract:Abstract Untargeted LC/HRMS assays in metabolomics and exposomics aims to characterize the small molecule chemical space in a biospecimen. To gain maximum biological insights from these datasets, LC/HRMS peaks should be annotated with chemical and functional information including molecular formula, structure, sub-structure, chemical class and metabolic pathways. Among these, a molecular formula can be assigned to a majority of LC/HRMS peaks using the theoretical and observed isotopic profiles (MS1) of the underlying ionized compound. For this, we have developed the Integrated Data Science Laboratory for Metabolomics and Exposomics – Ultimate Formula Annotation (IDSL.UFA) R package. In the untargeted metabolomics validation tests, IDSL.UFA assigned 54.31%-85.51% molecular formula for true positive annotations as the top hit, and 90.58%-100% within the top five hits. Molecular formula annotations were further validated by MS/MS data. We have implemented novel strategies to 1) generate formula sources and their theoretical isotopic profiles 2) optimize the formula hits ranking on the individual and the aligned peak lists and 3) scale IDSL.UFA based workflows for studies with larger sample sizes. Annotating the raw data for a publicly available pregnancy metabolome study using IDSL.UFA highlighted hundreds of new pregnancy related compounds, and also suggested presence of chlorinated perfluorotriether alcohols (Cl-PFTrEAs) in human specimens. IDSL.UFA is useful for human metabolomics and exposomics studies where we need to minimize the loss of biological insights in untargeted LC/HRMS datasets. Abstract:Non-target screening consists in searching a sample for all present substances, suspected or unknown, with very little prior knowledge about the sample. This approach has been introduced more than a decade ago in the field of water analysis, together with dedicated compound identification tools, but is still very scarce for indoor and atmospheric trace gas measurements, despite the clear need for a better understanding of the atmospheric trace gas composition.For a systematic detection of emerging trace gases in the atmosphere, a new and powerful analytical method is gas chromatography (GC) of preconcentrated samples, followed by electron ionisation, high resolution mass spectrometry (EI-HRMS). In this work, we present data analysis tools to enable automated fragment formula annotation for unknown compounds measured by GC-EI-HRMS. Based on co-eluting mass/charge fragments, we developed an innovative data analysis method to reliably reconstruct the chemical formulae of the fragments, using efficient combinatorics and graph theory. The method does not require the presence of the molecular ion, which is absent in ~40% of EI spectra. Our method has been trained and validated on \textgreater50 halocarbons and hydrocarbons, with 3 to 20 atoms and molar masses of 30 to 330 g mol-1, measured with a mass resolution of approx.~3500. For 90% of the compounds, more than 90% of the annotated fragment formulae are correct. Cases of wrong identification can be attributed to the scarcity of detected fragments per compound or the lack of isotopic constraint (no minor isotopocule detected).Our method enables to reconstruct most probable chemical formulae independently from spectral databases. Therefore, it demonstrates the suitability of EI-HRMS data for non-target analysis and paves the way for the identification of substances for which no EI mass spectrum is registered in databases. We illustrate the performances of our method for atmospheric trace gases and suggest that it may be well suited for many other types of samples. MIST-CF: Chemical formula inference from tandem mass spectra

Abstract:Chemical formula annotation for tandem mass spectrometry (MS/MS) data is the first step toward structurally elucidating unknown metabolites. While great strides have been made toward solving this problem, the current state-of-the-art method depends on time-intensive, proprietary, and expert-parameterized fragmentation tree construction and scoring. In this work we extend our previous spectrum Transformer methodology into an energy based modeling framework, MIST-CF, for learning to rank chemical formula and adduct assignments given an unannotated MS/MS spectrum. Importantly, MIST-CF learns in a data dependent fashion using a Formula Transformer neural network architecture and circumvents the need for fragmentation tree construction. We train and evaluate our model on a large open-access database, showing an absolute improvement of 10% top 1 accuracy over other neural network architectures. We further validate our approach on the CASMI2022 challenge dataset, achieving nearly equivalent performance to the winning entry within the positive mode category without any manual curation or post-processing of our results. These results demonstrate an exciting strategy to more powerfully leverage MS2 fragment peaks for predicting MS1 precursor chemical formula with data driven learning.

Abstract:Modern mass spectrometry techniques produce a wealth of spectral data, and although this is an advantage in terms of the richness of the information available, the volume and complexity of data can prevent a thorough interpretation to reach useful conclusions. Application of molecular formula prediction (MFP) to produce annotated lists of ions that have been filtered by their elemental composition and considering structural double bond equivalence are widely used on high resolving power mass spectrometry datasets. However, this has not been applied to secondary ion mass spectrometry data. Here, we apply this data interpretation approach to 3D OrbiSIMS datasets, testing it for a series of increasingly complex samples. In an organic on inorganic sample, we successfully annotated the organic contaminant overlayer separately from the substrate. In a more challenging purely organic human serum sample we filtered out both proteins and lipids based on elemental compositions, 226 different lipids were identified and validated using existing databases, and we assigned amino acid sequences of abundant serum proteins including albumin, fibronectin, and transferrin. Finally, we tested the approach on depth profile data from layered carbonaceous engine deposits and annotated previously unidentified lubricating oil species. Application of an unsupervised machine learning method on filtered ions after performing MFP from this sample uniquely separated depth profiles of species, which were not observed when performing the method on the entire dataset. Overall, the chemical filtering approach using MFP has great potential in enabling full interpretation of complex 3D OrbiSIMS datasets from a plethora of material types.This article has not yet been cited by other publications.

Novel Application of Machine Learning Techniques for Rapid Source Apportionment of Aerosol Mass Spectrometer Datasets

Abstract:We apply machine learning approaches sparse multinomial logistic regression to classify aerosol mass spectrometer(AMS) unit mass resolution (UMR) data followed by an ensemble regression technique for source apportionment of organicaerosols (OA). The classifier was trained on 60 well characterized laboratory and positive matrix factorization (PMF) deconvolvedreference spectra to identify eight OA types. These include four laboratory-derived secondary organic aerosol (SOA) spectra, whichinclude isoprene photooxidation SOA, isoprene epoxydiols (IEPOX) SOA, a monoterpene SOA type that includes alpha-pinene and beta-pinene SOA, and aromatic SOA from oxidation of naphthalene andm-xylene precursors, as well as PMF deconvolved spectra forthree primary organic aerosol (POA) types, namely, hydrocarbon-like organic aerosol (HOA), biomass burning organic aerosol(BBOA), and cooking OA (COA), and a more oxidized oxygenated OA type (MO-OOA). A 5-fold cross-validation strategy,repeated 10 times, was used to assess the classifier's performance. The classifier had high classification accuracy for COA, aromaticSOA, and isoprene SOA spectra but incorrectly classified similar to 9% by number of MO-OOA spectra as BBOA, 12% of BBOA spectra asHOA (and vice versa), and 18% of IEPOX-SOA spectra as aromatic SOA. Next, an ensemble regression model was trained on anartificially generated dataset consisting of mixtures of different OA types to assess its ability to predict fractional mass abundancesfrom classification probabilities of various OA species obtained from the multinomial logistic regression classifier trained on thereference spectra. Ultimately, the proposed approach was applied for source apportionment of aircraft-based AMS measurements ofOA UMR spectra during the HI-SCALEfield campaign. On two representative days (May 6th and 18th, 2016), the algorithmdetermined that similar to 50-60% of OA by mass was MO-OOA, which represented a highly aged organic aerosol mixture from differentsources. On both days, BBOA was determined to contribute less than 10% to OA by mass. However, on May 18th, the aromaticSOA fraction was higher compared to that on May 6th. The proposed approach is capable of rapidly analyzing AMS data in realtime, making it suitable for applications where rapid source apportionment of AMS OA spectra is desirable.
Unambiguous Analysis and Systematic Mapping of Oxygenated Aromatic Compounds in Atmospheric Aerosols Using Ultrahigh-Resolution Mass Spectrometry

Abstract:Compositional analysis of organic aerosols (OAs) at the molecular level has been a long-standing challenge in field and laboratory studies. In this work, we applied different extraction protocols to aerosol samples collected from the ambient atmosphere and biomass burning sources, followed by Orbitrap mass spectrometric analysis with a soft electrospray ionization source operating in both positive and negative ionization modes. To systematically map the distribution of mono- and dioxygenated aromatic compounds (referred to as aromatic CHO1 and CHO2 formulas) in OA, we developed a unique two-dimensional Kendrick mass defect (2D KMD) framework. Our analysis unveiled a total of (76, 64, 70) aromatic CHO1 formulas and (103, 110, 106) CHO2 formulas, corresponding to samples obtained from ambient air, rice straw burning, and sugarcane leaf burning, respectively. These results reveal a significant number of additional distinct formulas exclusively present in ambient samples, suggesting a significant chemical transformation of OAs in the atmosphere. The analytical approach can be further extended to incorporate multiple layers of 2D KMD, enabling systematic mapping of the unexplored chemical space for complex environmental samples.

Conventional strategies always exhibit the insufficiencies in overall coverage, analytical efficiency, and degree of automation, and the results highly rely on the personal knowledge and experience. The goal of this work was to establish a software-aided approach, by integrating ultra-high performance liquid chromatography/ion-mobility quadrupole time-of-flight mass spectrometry (UHPLC/IM-QTOF-MS) and in-house high-definition MS2 2 library, to enhance the identification of prototypes and metabolites of the compound formulae in vivo, taking Sishen formula (SSF) as a template. Seven different MS2 2 acquisition methods were compared, which demonstrated the potency of a hybrid scan approach (namely high- definition data-independent/data-dependent acquisition (HDDIDDA)) in the identification precision, MS1 1 coverage, and MS2 2 spectra quality. The HDDIDDA data for 55 reference compounds, four component drugs, and SSF, together with the rat bio-samples (e.g., plasma, urine, feces, liver, and kidney), were acquired. Based on the UNIFITM platform (Waters), the efficient data processing workflows were established by combining mass defect filtering (MDF)-induced classification, diagnostic product ions (DPIs), and neutral loss filtering (NLF)-dominated structural confirmation. The high-definition MS2 2 spectral libraries, dubbed in vitro-SSF and in vivo-SSF, were elaborated, enabling the efficient and automatic identification of SSF-associated xenobiotics in diverse rat bio-samples. Consequently, 118 prototypes and 206 metabolites of SSF were identified, with the identification rate reaching 80.51% and 79.61%, respectively. The metabolic pathways mainly involved the oxidation, reduction, hydrolysis, sulfation, methylation, demethylation, acetylation, glucuronidation, and the combined reactions. Conclusively, the proposed strategy can drive the identification of compound formulae-related xenobiotics in vivo in an intelligent manner. (c) 2024 The Author(s). Abstract:Compound identification is the essential step in the mechanistic research of traditional Chinese medicine (TCM). As the most common mode of practice in the clinic, TCM formula (Fangji or FJ in Chinese) is often utilized to treat diseases. With the proved therapeutic efficacies by century-long clinical applications, these TCM formulas have been the valuable resource of drug discovery and it is important to understand their mechanisms of action systemically in order to broaden their utilizations in modern system of medicine. Structure elucidation of compounds in FJs has been a very difficult and time-consuming task due to the extremely complex composition. In this work we developed a pre-classification strategy on multiple spectrums (high-performance liquid chromatography-mass spectrometry) of TCM analogous formulas to assist compound identification from FJs. Here Ma Huang decoction group (Herba Ephedrae, MHs, widely used in respiratory diseases) were analyzed as an example of TCM analogous formulas to demonstrate the accuracy and speed of our method. The results showed this strategy is very effective and powerful for this kind of complex sample analysis. Additionally, we carried out the chemical differentiation study of this formula group, which was reported for the first time and would be useful to further pharmacological studies. Interpretable Machine Learning and Reactomics Assisted Isotopically Labeled FT-ICR-MS for Exploring the Reactivity and Transformation of Natural Organic Matter during Ultraviolet Photolysis.

Abstract:Isotopically labeled FT-ICR-MS combined with multiple post-analyses, including interpretable machine learning (IML) and a paired mass distance (PMD) network, was employed to unravel the reactivity and transformation of natural organic matter (NOM) during ultraviolet (UV) irradiation. FT-ICR-MS analysis was used to assign formulas, which were classified on the basis of their molecular compositions and structural categories. Isotope (deuterium, D) labeling was utilized to unequivocally determine the photochemical products and examine the development of OD radical-mediated NOM transformation. With regard to the reactive molecular formulas, CHOS formulas exhibited the highest reactivity (86.5% of precursors disappeared) followed by CHON (53.4%) and CHO (24.6%) formulas. With regard to structural categories, the degree of reactivity decreased in the following order: tannins > condensed aromatics > lignin/CRAMs. The IML algorithm demonstrated that the crucial features governing the reactivity of formulas were the molecular weight, DBE-O, NOSC, and the presence of heteroatoms (i.e., N and S), suggesting that the large and unsaturated compounds containing S and N are more prone to photodegradation. The reactomics approach using the PMD network further indicated that 11 specific molecular formulas in the CHOS and CHO class served as hubs, implying a higher photoreactivity and participation in a range of transformations. The isotope labeling analyses also found that, among the reactions observed, hydroxylation (i.e., +OD) is dominant for lignin/CRAMs and condensed aromatics, and formulas containing ≤10 D atoms were developed. Overall, this study, by adopting rigorous and interpretable techniques, could provide in-depth insights into the molecular-level dynamics of NOM under UV irradiation.

Abstract:Halogenated organic compounds (HOCs) are a huge group of pollutants, which have caused severe environmental pollution worldwide. This study developed a nontarget analysis method for characterization of known and unknown HOCs in tap water, fly ash, soil and sediment using Fourier transform ion cyclotron resonance mass spectrometry (FT-ICR-MS) with aid of scripting data-processing approaches. The FT-ICR-MS was equipped with an electrospray ionization source operated in negative ion mode, and full scan at a mass resolution around 200,000 was applied. Data screening scripts were developed based on exact mass differences and abundance ratios between neighboring chlorine/bromine isotopologues. Cosine similarity analysis was applied to evaluating similarity between measured and simulated isotopologue distributions which were constituted by abundance ratios between neighboring isotopologues for identification of polychlorinated and polybrominated compounds. From huge amount of peaks in raw mass spectra, thousands of MS features of HOCs were screened out. In total 824 HOC formulae were finally identified, including 702 organochlorines, 108 organobromines, and 14 mix-chlorine/bromine-containing organic compounds (OClBrs), mainly being monochlorinated/monobrominated compounds (∼90%) whose abundances were also the most prominent. Dozens of HOCs were tentatively structurally elucidated, including halogenated phenols, carboxylic acids, benzenesulfonic acids, etc. Three novel OClBrs were structurally identified, i.e., bromochlorobenzoic acid, bromodichlorophenol and bromotrichlorophenol. The data-processing scripts and strategies can facilitate accurate and high-throughput nontarget analysis of both common and novel/emerging halogenated organic pollutants in complex matrices. The research results provide informative insights into pollution profiles of HOCs in the environment, suggesting that halogenated organic pollutants remain to be seriously concerned.
