Abstract:<p>Eukaryotic gene expression is closely regulated by translation and turnover of mRNAs. Recent advances highlight the importance of translation in the control of mRNA degradation, both for aberrant and apparently normal mRNAs. During translation, the information contained in mRNAs is decoded by ribosomes, one codon at a time, and tRNAs, by specifically recognizing codons, translate the nucleotide code into amino acids. Such a decoding step does not process regularly, with various obstacles that can hinder ribosome progression, then leading to ribosome stalling or collisions. The progression of ribosomes is constantly monitored by the cell which has evolved several translation‐dependent mRNA surveillance pathways, including nonsense‐mediated decay (NMD), no‐go decay (NGD), and non‐stop decay (NSD), to degrade certain problematic mRNAs and the incomplete protein products. Recent progress in sequencing and ribosome profiling has made it possible to discover new mechanisms controlling ribosome dynamics, with numerous crosstalks between translation and mRNA decay. We discuss here various translation features critical for mRNA decay, with particular focus on current insights from the complexity of the genetic code and also the emerging role for the ribosome as a regulatory hub orchestrating mRNA decay, quality control, and stress signaling. Subcellular mRNA kinetic modeling reveals nuclear retention as rate-limiting

Abstract:Eukaryotic mRNAs are transcribed, processed, translated, and degraded in different subcellular compartments. Here, we measured mRNA flow rates between subcellular compartments in mouse embryonic stem cells. By combining metabolic RNA labeling, biochemical fractionation, mRNA sequencing, and mathematical modeling, we determined the half-lives of nuclear pre-, nuclear mature, cytosolic, and membrane-associated mRNAs from over 9000 genes. In addition, we estimated transcript elongation rates. Many matured mRNAs have long nuclear half-lives, indicating nuclear retention as the rate-limiting step in the flow of mRNAs. In contrast, mRNA transcripts coding for transcription factors show fast kinetic rates, and in particular short nuclear half-lives. Differentially localized mRNAs have distinct rate constant combinations, implying modular regulation. Membrane stability is high for membrane-localized mRNA and cytosolic stability is high for cytosol-localized mRNA. mRNAs encoding target signals for membranes have low cytosolic and high membrane half-lives with minor differences between signals. Transcripts of nuclear-encoded mitochondrial proteins have long nuclear retention and cytoplasmic kinetics that do not reflect co-translational targeting. Our data and analyses provide a useful resource to study spatiotemporal gene expression regulation.

Large-scale tethered function assays identify factors that regulate mRNA stability and translation

Abstract:The molecular functions of the majority of RNA-binding proteins (RBPs) remain unclear, highlighting a major bottleneck to a full understanding of gene expression regulation. Here, we develop a plasmid resource of 690 human RBPs that we subject to luciferase-based 3ʹ-untranslated-region tethered function assays to pinpoint RBPs that regulate RNA stability or translation. Enhanced UV-cross-linking and immunoprecipitation of these RBPs identifies thousands of endogenous mRNA targets that respond to changes in RBP level, recapitulating effects observed in tethered function assays. Among these RBPs, the ubiquitin-associated protein 2-like (UBAP2L) protein interacts with RNA via its RGG domain and cross-links to mRNA and rRNA. Fusion of UBAP2L to RNA-targeting CRISPR–Cas9 demonstrates programmable translational enhancement. Polysome profiling indicates that UBAP2L promotes translation of target mRNAs, particularly global regulators of translation. Our tethering survey allows rapid assignment of the molecular activity of proteins, such as UBAP2L, to specific steps of mRNA metabolism.

Abstract:BackgroundProtein-RNA interactions are integral components of nearly every aspect of biology, including regulation of gene expression, assembly of cellular architectures, and pathogenesis of human diseases. However, studies in the past few decades have only uncovered a small fraction of the vast landscape of the protein-RNA interactome in any organism, and even less is known about the dynamics of protein-RNA interactions under changing developmental and environmental conditions.ResultsHere, we describe the gPAR-CLIP (global photoactivatable-ribonucleoside-enhanced crosslinking and immunopurification) approach for capturing regions of the untranslated, polyadenylated transcriptome bound by RNA-binding proteins (RBPs) in budding yeast. We report over 13,000 RBP crosslinking sites in untranslated regions (UTRs) covering 72% of protein-coding transcripts encoded in the genome, confirming 3' UTRs as major sites for RBP interaction. Comparative genomic analyses reveal that RBP crosslinking sites are highly conserved, and RNA folding predictions indicate that secondary structural elements are constrained by protein binding and may serve as generalizable modes of RNA recognition. Finally, 38% of 3' UTR crosslinking sites show changes in RBP occupancy upon glucose or nitrogen deprivation, with major impacts on metabolic pathways as well as mitochondrial and ribosomal gene expression.ConclusionsOur study offers an unprecedented view of the pervasiveness and dynamics of protein-RNA interactions in vivo.

Abstract:Polyclonal antibodies have been prepared against both components of the bovine liver mitochondrial translational elongation factor Tu and Ts complex (EF-Tu⋅Tsmt). The antibodies against EF-Tumt cross-react somewhat with Escherichia coli EF-Tu and wheat germ EF-1α. The antibodies against EF-Tsmt cross-react little, if at all, with E. coli EF-Ts or with EF-Ts from Euglena gracilis chloroplasts. These polyclonal antibodies have been used to investigate the relative amounts of EF-Tumt and EF-Tsmt in bovine liver mitochondria and in cultured cells. The results of this analysis suggest that there is a 1:1 ratio of EF-Tumt to EF-Tsmt in mammalian mitochondria. Intermediate complexes formed during the elongation cycle of protein synthesis in bovine liver mitochondria have also been investigated. The EF-Tu⋅Tsmt complex is quite resistant to dissociation by guanine nucleotides. This complex will, however, dissociate in the presence of GTP and Phe-tRNA resulting in the formation of a ternary complex comparable to that observed in prokaryotes. Kinetic data suggest that the use of the ternary complex in chain elongation increases the rate of Phe-tRNA binding to ribosomes, suggesting that it is a true intermediate in the elongation cycle. Sucrose gradient analysis indicates that the binding of EF-Tumt to ribosomes can be detected in the presence of Phe-tRNA and a non-hydrolyzable analog of GTP. These results suggest that, in contrast to previous thinking, the basic features of the elongation cycle in mammalian mitochondria are quite similar to those in prokaryotes. © 1997 Elsevier Science B.V. Abstract:Proteins are polymerized by cyclic machines called ribosome which use their messenger RNA (mRNA) track also as the corresponding template and the process is called translation. We explore, in depth and detail, the stochastic nature of the translation. We compute various distributions associated with the translation process; one of them, namely dwell time distribution, has been measured in recent single ribosome experiments (Wen et al. Nature {\bf 452}, 598 (2008)). The form of this distribution predicted by our theory is consistent with that extracted from the experimental data. For our quantitative calculations, we use a model that captures both the mechano-chemistry of each individual ribosome as well as their steric interactions. We also demonstrate the effects of the sequence inhomogeneities of real genes on the fluctuations and noise in translation. In principle, our new predictions can be tested by carrying out {\it in-vitro} experiments.

Abstract:rRNAs are extensively modified during their transcription and subsequent maturation in the nucleolus, nucleus and cytoplasm. RNA modifications, which are installed either by snoRNA-guided or by stand-alone enzymes, generally stabilize the structure of the ribosome. However, they also cluster at functionally important sites of the ribosome, such as the peptidyltransferase center and the decoding site, where they facilitate efficient and accurate protein synthesis. The recent identification of sites of substoichiometric 2'-O-methylation and pseudouridylation has overturned the notion that all rRNA modifications are constitutively present on ribosomes, highlighting nucleotide modifications as an important source of ribosomal heterogeneity. While the mechanisms regulating partial modification and the functions of specialized ribosomes are largely unknown, changes in the rRNA modification pattern have been observed in response to environmental changes, during development, and in disease. This suggests that rRNA modifications may contribute to the translational control of gene expression.

Abstract:Steady-state levels of RNA transcripts are controlled by their rates of synthesis and degradation. Here we used nascent RNA Bru-seq and BruChase-seq to profile RNA dynamics across 16 human cell lines as part of ENCODE4 Deeply Profiled Cell Lines collection. We show that RNA turnover dynamics differ widely between transcripts of different genes and between different classes of RNA. Gene set enrichment analysis (GSEA) revealed that transcripts encoding proteins belonging to the same pathway often show similar turnover dynamics. Furthermore, transcript isoforms show distinct dynamics suggesting that RNA turnover is important in regulating mRNA isoform choice. Finally, splicing across newly made transcripts appears to be cooperative with either all or none type splicing. These data sets generated as part of ENCODE4 illustrate the intricate and coordinated regulation of RNA dynamics in controlling gene expression to allow for the precise coordination of cellular functions.

Sequence learning by action, observation and action observation.

Abstract:The serial reaction time (SRT) task was used to compare learning of a complex sequence by action (participants responded to sequential stimuli), by observation (participants watched but did not respond to sequential stimuli), and by action-observation (participants watched an expert model responding to sequential stimuli). Each of these groups was compared with an untrained control group. Experiment 1 indicated that both observation and action-observation were sufficient to support learning of a 12-item second-order conditional (SOC) sequence. Experiment 2 confirmed these findings, and showed that, as indexed by reaction time (RT), the extent of learning by observation and by action-observation was comparable to that of action-based learning. Using a recognition test, Experiment 2 and 3 also provided evidence that, whereas learning by stimulus observation was explicit, learning by action-observation was implicit. These findings are consistent with a connection between motor systems and implicit learning, but do not support the hypothesis that overt action is necessary for implicit learning.
Genome-wide determination of RNA stability reveals hundreds of short-lived noncoding transcripts in mammals

Abstract:Mammalian genomes produce huge numbers of noncoding RNAs (ncRNAs). However, the functions of most ncRNAs are unclear, and novel techniques that can distinguish functional ncRNAs are needed. Studies of mRNAs have revealed that the half-life of each mRNA is closely related to its physiological function, raising the possibility that the RNA stability of an ncRNA reflects its function. In this study, we first determined the half-lives of 11,052 mRNAs and 1418 ncRNAs in HeLa Tet-off (TO) cells by developing a novel genome-wide method, which we named 5′- br omo-uridine i mmunoprecipitation c hase–deep sequencing analysis (BRIC-seq). This method involved pulse-labeling endogenous RNAs with 5′-bromo-uridine and measuring the ongoing decrease in RNA levels over time using multifaceted deep sequencing. By analyzing the relationship between RNA half-lives and functional categories, we found that RNAs with a long half-life ( t 1/2 ≥ 4 h) contained a significant proportion of ncRNAs, as well as mRNAs involved in housekeeping functions, whereas RNAs with a short half-life ( t 1/2 < 4 h) included known regulatory ncRNAs and regulatory mRNAs. The stabilities of a significant set of short-lived ncRNAs are regulated by external stimuli, such as retinoic acid treatment. In particular, we identified and characterized several novel long ncRNAs involved in cell proliferation from the group of short-lived ncRNAs. We designated this novel class of ncRNAs with a short half-life as S hort- Li ved noncoding T ranscripts (SLiTs). We propose that the strategy of monitoring RNA half-life will provide a powerful tool for investigating hitherto functionally uncharacterized regulatory RNAs.

Abstract:In all cells and tissues, protein production is carried out by a ubiquitous machine – the ribosome, a three Mega Dalton macromolecular complex that is essential across all domains of life. It was 65 years ago, in 1958, that the ribosome as protein production machinery was first named by Richard Roberts [ Citation 1–3 ]. Five years later, in January 1963, Jonathan Warner, Paul Knopf and Alex Rich published the first paper on the characterization of polyribosomes, or polysomes, from rabbit reticulocyte lysate [ Citation 4 ]. The very same year, work by Alfred Gierer in Tubingen, also using reticulocytes [ Citation 5 ] and Hans Noll in Pittsburgh, using rat liver [ Citation 6 ] independently suggested that protein synthesis was conducted on structures with multiple ribosomes scanning a single mRNA, and in 1964, description of the A(cceptor) and P(eptidyl) sites (the E, or exit, site was only identified by Knut Nierhaus in 1981 [ Citation 7 ]) and mRNA and tRNA, followed [ Citation 8–14 ]. In the span of a little over a year and a half, views of protein synthesis evolved from a vague idea of an interaction between mRNA, tRNA and ribosomes to a basic model that guides ongoing research into mechanisms of translation regulation to this day: ribosomes move from one end of an mRNA to another, and each has a site for a tRNA attached to the growing polypeptide and a site for the incoming tRNA attached to an amino acid.

Structures of Nucleolus and Transcription Sites of Rrna Genes in Rat Liver Cells

Abstract:We observed the ultrastructure of nucleolus in rat liver cells by conventional electron microscopy, and employed cytochemistry NAMA-Ur DNA specific stain method to analyze the distribution and position of nucleolar DNA in situ. The results showed that nucleolar DNA of rat liver cells comes from nucleolus-associated chromatin, and continuously extends in the dense fibrillar component (DFC) of nucleolus, localizes at the periphery of fibrillar center (FC) and in DFC. Furthermore, by employing anti-DNA/RNA hybrid antibodies, we directly and selectively labeled transcription sites of rRNA genes and testified that localization of transcription sites not only to DFC but also to the periphery of FC.

Abstract:Abstract Imaging has been an essential tool to analyze the dynamic properties of RNA. New technologies in optical microscopy and tagging methods have allowed us to detect and track individual mRNA molecules in single living cells, yielding insights that could not have been obtained through any ensemble measurement: for instance in measuring the time for transcription elongation or nuclear pore transport. We have been dedicated to developing and implementing these technologies to further the understanding of dynamics of mRNA regulation in cells. We have utilized various microscopic approaches to analyze the components of real-time transcription of endogenous genes in living tissues of a transgenic mouse where the mRNAs are labeled by a fluorescent RNA binding protein. These approaches employ a plethora of imaging techniques, ranging from confocal and multiphoton microscopy, long-term cell imaging, high-speed real-time widefield microscopy, single molecule tracking, super-registration microscopy and fluorescence fluctuation analysis. The kinetics of the key elements of RNA metabolism: initiation, elongation, termination, as well as nuclear pore export, cytoplasmic trafficking, localization, translation and decay are now tractable at the single molecule level in vivo. By using mathematical modeling to extract the quantitative parameters of these kinetics, we can describe these processes precisely in living cells, leading to an understanding of the regulatory events governing gene expression-fundamental to the mechanism of disease. Visualizing Tmrna after Its Accommodation in the Ribosome

Abstract:In eubacteria, translation of an mRNA that lacks a stop codon produces defective polypeptide that stalls on the ribosome. Transfer-messenger RNA (tmRNA), a molecule in eubacteria that possesses functions of both mRNA and tRNA, rescues the stalled ribosome by "trans-translation," a process by which the tmRNA is recruited to the ribosome with the help of EF-Tu and small protein B (smpB). Tanslation is resumed on the open reading frame of the mRNA-like domain (MLD) of the tmRNA. Several structures of tmRNA in complex with ribosome, in the accommodating and the accommodated states, have been studied by cryo-EM single-particle reconstruction (Gillet et al., 2007; Kaur et al., 2006; Valle et al., 2003). However, the structures of the complex in the subsequent stages of trans-translation remain unknown. Here, using mutagenesis, we have been able to trap the complex in different stages of trans-translation by substituting one of the sense codons of the MLD open reading frame with a stop codon. Structures of these complexes were obtained by the cryo-EM single particle reconstruction technique. To address the sample heterogeneity, we used the maximum-liklihood classification method (Scheres et al., 2007). The resulting density maps were analyzed by rigid body fitting in combination with biochemical data. We discovered that part of the tmRNA molecule maintains a relative defined structure during tran-translation. The Ribosomal Pre State in Stalled Vs. Actively Translating Ribosomes

Abstract:During protein synthesis, tRNAs successively occupy three sites on the ribosome: A (aminoacyl), P (peptidyl), and E (exit). A proposed model based on observations of stalled ribosomes describes two distinct states before mRNA and tRNA translocation (PRE-translocation): a classical state in which the tRNAs occupy the same sites in the large and small ribosomal subunits (A/A and P/P), and a hybrid state in which the tRNAs occupy different sites in each subunit (A/P and P/E). To determine whether the exchange and partition between the classical and hybrid PRE states of stalled ribosomes is important for actively translating ribosomes, we conducted single molecule FRET experiments using ribosomes containing Cy5-labeled large subunit protein L11, and Val-tRNAVal(Cy3) or Phe-tRNAPhe(Cy3) in the A-site. We monitored FRET in stalled PRE complexes in the absence of EF-G•GTP, and during ongoing translation in the presence of EF-G•GTP. The mRNA contained a variable number (0, 4, or 8) of Tyr codons preceding Phe and Val codons. In stalled ribosomes, the histogram of L11-tRNA FRET values showed two peaks corresponding to the classical and hybrid states. In contrast, in actively translating ribosomes, the FRET histogram showed only one major peak, with a FRET efficiency that was intermediate between the two values for the stalled complexes. This distribution could correspond to an intermediate structure unique to active turnover, or to a transient state that, in the presence of EF-G, undergoes translocation more rapidly than it converts into the canonical classical and hybrid states. These results suggest that the PRE-translocation ribosomal state during active translation is distinct from the classical and hybrid states observed in stalled ribosomes, consistent with earlier results reported by our group (Rosenblum et al., JACS 2013). Abstract:Synthetic polynucleotides such as polyuridylic acid (poly U) ' have been shown to bind to ribosome complexes by connecting them into more or less organized units. Such assemblies of ribosomes, the so-called polyribosomes, have now frequently been identified as units on which the synthesis of polypeptides proceeds.2-4 Wewish to report here on a template-requiring reaction between amino acyl sRNA and ribosomes that appears to precede amino acid polymerization. Ammonium or potassium ions are essential for this reaction.-7 It has been observed, furthermore, that the polynucleotide templates must be specific for the particular amino acid to attach firmly amino acy-l sRNA's to ribosomes.48 Similar observations have recently been made by Kaji and Kaji.9 This effect of potassium and ammonium ions appears to furnish an explanation for the requirement of these ions in polypeptide synthesis. Materials and Methods.-Sucrose gradientfractionation: The exponential density gradients were prepared essentially as described in an earlier communication.' The mixing flask contained 2.3 ml of 5% sucrose and the reservoir 4.$ ml of 22% sucrose. Both solutions contained 0.01 M Tris buffer pH 7.4, and 0.017 M magnesium acetate. The sample to be fractionated was applied to the top of the sucrose gradients in 4 volume of 0.25 ml. It was centrifuged in a Spinco Model L ultracentrifuge as described below, and, generally two-drop fractions were collected after piercing the bottom of the cello tube with a needle. Conditions for the bindingof eRNA: The standard incubation mixture was composed of 0.015 M Tria-H1 buffer p11 7.4, 0.Q3 At magnesium acetate, 0.5 mg of washed ribosomes, 0.25 mg of C'4-L-phenylalanyl-sRNA containing 13,500 cpm, and additions made up to a final volume of 0.25 ml. The specific activity of the amino acid was 45.3 ,AC/,gmole. The sRNA was prepared by phenol treatment of frozen E. coli cells; it was stripped of amino acids and charged with C14pkenylalanine.5 The reagents were mixed at 0° and generally incubated for 5 min at either 250 or 37°. The incubation was terminated by chilling the mixture in an ice bath; the contents were then layered on top of sucrose gradients and centrifuged in the SW39 rotor of the, Spinco ultracentrifuge. The centrifugation was carried out for 1 hr at 37,000 rpm unless otherwise indicated. In most cases, 3 gradient tubes were centrifuged simultaneously. Approximately 5 min elapsed from the end of the incubation to the time centrifugation was begun. The amount of sRNA associated with the ribosomes was assayed by collecting alternate twodrop fractions on 1'/4-in. stainless steel planchets, and measuring their radioactivity after addition of acetone and drying in an oven. The counts obtained were corrected for self-absorption due to the presence of sucrose. A windowless counter with an efficiency of 35% was used. Preparation of ribosomes: Ribosomes from a frozen paste of E. coli cells were prepared and washed three times according to a procedure described previously.7

Abstract:Most of mRNAs and well-characterized long noncoding RNAs are shaped with 5' cap and 3' poly(A) tail. Thereby, conventional transcriptome analysis typically involved the enrichment of poly(A)+ RNAs by oligo(dT) selection. However, accumulated lines of evidence suggest that there are many RNA transcripts processed in alternative ways, which largely failed to be detected by oligo(dT) purification. Here, we describe an enrichment strategy to purify non-polyadenylated (poly(A)-/ribo-) RNAs from total RNAs by removal of poly(A)+ RNA transcripts and ribosomal RNAs. In the combination with high-throughput sequencing methods, this strategy has been successfully applied to identify the rich repertoire of non-polyadenylated RNAs in vivo.
