Abstract:We consider the recently developed weighted ensemble milestoning (WEM) scheme [J. Chem. Phys. 152, 234114 (2020)], and test its capability of simulating ligand-receptor dissociation dynamics. We performed WEM simulations on the following host-guest systems: Na$^+$/Cl$^-$ ion pair and 4-hydroxy-2-butanone (BUT) ligand with FK506 binding protein (FKBP). As proof or principle, we show that the WEM formalism reproduces the Na$^+$/Cl$^-$ ion pair dissociation timescale and the free energy profile obtained from long conventional MD simulation. To increase accuracy of WEM calculations applied to kinetics and thermodynamics in protein-ligand binding, we introduced a modified WEM scheme called weighted ensemble milestoning with restraint release (WEM-RR), which can increase the number of starting points per milestone without adding additional computational cost. WEM-RR calculations obtained a ligand residence time and binding free energy in agreement with experimental and previous computational results. Moreover, using the milestoning framework, the binding time and rate constants, dissociation constant and the committor probabilities could also be calculated at a low computational cost. We also present an analytical approach for estimating the association rate constant ($k_{\text{on}}$) when binding is primarily diffusion driven. We show that the WEM method can efficiently calculate multiple experimental observables describing ligand-receptor binding/unbinding and is a promising candidate for computer-aided inhibitor design.

Simulating rare events using a Weighted Ensemble-based string method

Abstract:We introduce an extension to the Weighted Ensemble (WE) path sampling method to restrict sampling to a one dimensional path through a high dimensional phase space. Our method, which is based on the finite-temperature string method, permits efficient sampling of both equilibrium and non-equilibrium systems. Sampling obtained from the WE method guides the adaptive refinement of a Voronoi tessellation of order parameter space, whose generating points, upon convergence, coincide with the principle reaction pathway. We demonstrate the application of this method to several simple, two-dimensional models of driven Brownian motion and to the conformational change of the nitrogen regulatory protein C receiver domain using an elastic network model. The simplicity of the two-dimensional models allows us to directly compare the efficiency of the WE method to conventional brute force simulations and other path sampling algorithms, while the example of protein conformational change demonstrates how the method can be used to efficiently study transitions in the space of many collective variables.

Abstract:The weighted ensemble (WE) method, an enhanced sampling approach based on periodically replicating and pruning trajectories in a set of parallel simulations, has grown increasingly popular for computational biochemistry problems, due in part to improved hardware and the availability of modern software. Algorithmic and analytical improvements have also played an important role, and progress has accelerated in recent years. Here, we discuss and elaborate on the WE method from a mathematical perspective, highlighting recent results which have begun to yield greater computational efficiency. Notable among these innovations are variance reduction approaches that optimize trajectory management for systems of arbitrary dimensionality.

Markov State Models with Weighted Ensemble Simulation: How to Eliminate the Trajectory Merging Bias

Abstract:The weighted ensemble (WE) algorithm is gaining popularity as a rare event method for studying long timescale processes with molecular dynamics. WE is particularly useful for determining kinetic properties, like rates of protein (un)folding and ligand (un)binding, where transition rates can be calculated from the flux of trajectories into a target basin of interest. However, this flux depends exponentially on the number of splitting events that a given trajectory experiences before reaching the target state, and can vary by orders of magnitude between WE replicates. Markov state models (MSM) are helpful tools to aggregate information across multiple WE simulations and have previously been shown to provide more accurate transition rates than WE alone. Discrete-time MSMs are models that coarsely describe the evolution of the system from one discrete state to the next using a discrete lagtime, τ. When building an MSM using conventional MD data, longer values of τ typically provide more accurate results. Combining WE simulations with Markov state modeling presents some additional challenges, especially when using a value of τ that exceeds the lagtime between resampling steps in the WE algorithm, τ_WE. Here we identify a source of bias that occurs when τ > τ_WE, which we refer to as "merging bias". We also propose an algorithm to eliminate the merging bias, which results in merge-bias corrected MSMs, or "MBC-MSMs". Using a simple model system, as well as a complex biomolecular example, we show that MBC-MSMs significantly outperform both τ=τ_WE MSMs and uncorrected MSMs at longer lagtimes.

Abstract:The Milestoning algorithm created by Ron Elber et al. is a method for determining the time scale of processes too complex to be studied using brute force simulation methods. The fundamental objects implemented in the Milestoning algorithm are the first passage time distributions between adjacent protein configuration milestones. The method proposed herein aims to further enhance Milestoning by employing an artificial applied force, akin to wind, which pushes the trajectories from their initial states to their final states, and subsequently re-weights the trajectories to yield the true first passage time distributions in a fraction of the computation time required for unassisted calculations. The re-weighting method, rooted in Ito's stochastic calculus, was adapted from previous work by Andricioaei et al. The theoretical basis for this technique and numerical examples are presented.

Approximating First Hitting Point Distribution in Milestoning for Rare Event Kinetics

Abstract:Milestoning is an efficient method for rare event kinetics calculation using short trajectory parallelization. Mean first passage time (MFPT) is the key kinetic output of Milestoning, whose accuracy crucially depends the initial distribution of the short trajectory ensemble. The true initial distribution, i.e., first hitting point distribution (FHPD), has no analytic expression in the general case. Here, we introduce two algorithms, local passage time weighted Milestoning (LPT-M) and Bayesian inference Milestoning (BI-M), to accurately and efficiently approximate FHPD for systems at equilibrium condition. Starting from sampling Boltzmann distribution on milestones, we calculate the proper weighting factor for the short trajectory ensemble. The methods are tested on two model examples for illustration purpose. Both methods improve significantly over the widely used classical Milestoning method in terms of the accuracy of MFPT. In particular, BI-M covers the directional Milestoning method as a special case in the deterministic Hamiltonian dynamics. LPT-M is especially advantageous in terms of computational costs and robustness with respect to the increasing number of intermediate milestones. Furthermore, a locally iterative correction algorithm for non-equilibrium stationary FHPD is developed for exact MFPT calculation, which can be combined with LPT-M/BI-M and is much cheaper than the exact Milestoning method.

Abstract:The accurate simulation of complex biochemical phenomena has historically been hampered by the computational requirements of high-fidelity molecular-modeling techniques. Quantum mechanical methods, such as ab initio wave-function (WF) theory, deliver the desired accuracy, but have impractical scaling for modelling biosystems with thousands of atoms. Combining molecular fragmentation with MP2 perturbation theory, this study presents an innovative approach that enables biomolecular-scale ab initio molecular dynamics (AIMD) simulations at WF theory level. Leveraging the resolution-of-the-identity approximation for Hartree-Fock and MP2 gradients, our approach eliminates computationally intensive four-center integrals and their gradients, while achieving near-peak performance on modern GPU architectures. The introduction of asynchronous time steps minimizes time step latency, overlapping computational phases and effectively mitigating load imbalances. Utilizing up to 9,400 nodes of Frontier and achieving 59% (1006.7 PFLOP/s) of its double-precision floating-point peak, our method enables us to break the million-electron and 1 EFLOP/s barriers for AIMD simulations with quantum accuracy.

BAD-NEUS: Rapidly converging trajectory stratification

Abstract:An issue for molecular dynamics simulations is that events of interest often involve timescales that are much longer than the simulation time step, which is set by the fastest timescales of the model. Because of this timescale separation, direct simulation of many events is prohibitively computationally costly. This issue can be overcome by aggregating information from many relatively short simulations that sample segments of trajectories involving events of interest. This is the strategy of Markov state models (MSMs) and related approaches, but such methods suffer from approximation error because the variables defining the states generally do not capture the dynamics fully. By contrast, once converged, the weighted ensemble (WE) method aggregates information from trajectory segments so as to yield unbiased estimates of both thermodynamic and kinetic statistics. Unfortunately, errors decay no faster than unbiased simulation in WE as originally formulated and commonly deployed. Here we introduce a theoretical framework for describing WE that shows that introduction of an approximate stationary distribution on top of the stratification, as in nonequilibrium umbrella sampling (NEUS), accelerates convergence. Building on ideas from MSMs and related methods, we generalize the NEUS approach in such a way that the approximation error can be reduced systematically. We show that the improved algorithm can decrease simulation times required to achieve a desired precision by orders of magnitude.

Abstract:Developing ab initio molecular dynamics (AIMD) methods for practical application in protein dynamics is of significant interest. Due to the large size of biomolecules, applying standard quantum chemical methods to compute energies for dynamic simulation is computationally prohibitive. In this work, a fragment based ab initio molecular dynamics approach is presented for practical application in protein dynamics study. In this approach, the energy and forces of the protein are calculated by a recently developed electrostatically embedded generalized molecular fractionation with conjugate caps (EE-GMFCC) method. For simulation in explicit solvent, mechanical embedding is introduced to treat protein interaction with explicit water molecules. This AIMD approach has been applied to MD simulations of a small benchmark protein Trpcage (with 20 residues and 304 atoms) in both the gas phase and in solution. Comparison to the simulation result using the AMBER force field shows that the AIMD gives a more stable protein structure in the simulation, indicating that quantum chemical energy is more reliable. Importantly, the present fragment-based AIMD simulation captures quantum effects including electrostatic polarization and charge transfer that are missing in standard classical MD simulations. The current approach is linear-scaling, trivially parallel, and applicable to performing the AIMD simulation of proteins with a large size.

Abstract:The ability to predict accurate thermodynamic and kinetic properties in biomolecular systems is of both scientific and practical utility. While both remain very difficult, predictions of kinetics are particularly difficult because rates, in contrast to free energies, depend on the route taken. For this reason, specific enhanced sampling methods are needed to calculate long-time scale kinetics. It has recently been demonstrated that it is possible to recover kinetics through the so-called "infrequent metadynamics" simulations, where the simulations are biased in a way that minimally corrupts the dynamics of moving between metastable states. This method, however, requires the bias to be added slowly, thus hampering applications to processes with only modest separations of time scales. Here we present a frequency-adaptive strategy which bridges normal and infrequent metadynamics. We show that this strategy can improve the precision and accuracy of rate calculations at fixed computational cost and should be able to extend rate calculations for much slower kinetic processes.
Multireference Generalization of the Weighted Thermodynamic Perturbation Method.

Abstract:We describe the generalized weighted thermodynamic perturbation (gwTP) method for estimating the free energy surface of an expensive "high-level" potential energy function from the umbrella sampling performed with multiple inexpensive "low-level" reference potentials. The gwTP method is a generalization of the weighted thermodynamic perturbation (wTP) method developed by Li and co-workers [J. Chem. Theory Comput. 2018, 14, 5583-5596] that uses a single "low-level" reference potential. The gwTP method offers new possibilities in model design whereby the sampling generated from several low-level potentials may be combined (e.g., specific reaction parameter models that might have variable accuracy at different stages of a multistep reaction). The gwTP method is especially well suited for use with machine learning potentials (MLPs) that are trained against computationally expensive ab initio quantum mechanical/molecular mechanical (QM/MM) energies and forces using active learning procedures that naturally produce multiple distinct neural network potentials. Simulations can be performed with greater sampling using the fast MLPs and then corrected to the ab initio level using gwTP. The capabilities of the gwTP method are demonstrated by creating reference potentials based on the MNDO/d and DFTB2/MIO semiempirical models supplemented with the "range-corrected deep potential" (DPRc). The DPRc parameters are trained to ab initio QM/MM data, and the potentials are used to calculate the free energy surface of stepwise mechanisms for nonenzymatic RNA 2'--transesterification model reactions. The extended sampling made possible by the reference potentials allows one to identify unequilibrated portions of the simulations that are not always evident from the short time scale commonly used with ab initio QM/MM potentials. We show that the reference potential approach can yield more accurate ab initio free energy predictions than the wTP method or what can be reasonably afforded from explicit ab initio QM/MM sampling.

Abstract:A particle-based multiscale simulation procedure is being developed that includes a concurrent link between the Material Point Method (MPM) and Dissipative Particle Dynamics (DPD) and a hierarchical bridge from Molecular Dynamics (MD) to DPD. In this paper, an interfacial scheme is presented that can be used to effectively cast spatial discretization at different scales into a unified MPM framework. The advantage to the approach is that the interactions among discrete nanostructures under extreme loading conditions can be simulated without the need for master/slave nodes as required in the Finite Element Method and other similar mesh-based methods. The proposed multiscale simulation scheme is applied to representative cases: tensile extension of a single nanobar, isothermal compression of a cube-shaped nanoparticle in a high-pressure fluid, and the behavior of nanosphere pairs and nanosphere–nanorod assemblies in a confining fluid for different initial arrangements of the components. The concurrent DPD/MPM results are in good qualitative agreement with the predictions obtained using a DPD-only description and all-atom MD, but require much less computational time as compared to all-atom simulations.
RiteWeight: Randomized Iterative Trajectory Reweighting for Steady-State Distributions Without Discretization Error

Abstract:Molecular dynamics (MD) and enhanced sampling simulations have become fundamental tools for studying biomolecular events. A significant challenge in these simulations is ensuring that sampled configurations and transitions converge to the stationary distribution of interest, whether equilibrium or nonequilibrium. Lack of convergence constrains the estimation of mechanisms, free energy, and rates of complex molecular events. Here, we introduce the "Randomized Iterative Trajectory Reweighting" (RiteWeight) algorithm to estimate a stationary distribution from unconverged simulation data. This method iteratively reweights trajectories in a self-consistent way by solving for the stationary distribution using a discrete-state transition matrix, employing a new random clustering in each iteration. The iterative random clustering mitigates the phase-space discretization error inherent in existing trajectory reweighting techniques based on one-shot clustering and ultimately yields numerically unbiased, quasi-continuous configuration-space distributions and estimates of observables. We demonstrate the efficacy of RiteWeight using Trp-Cage synthetic MD trajectories.

QM/MM Free Energy Calculations of Long-Range Biological Protonation Dynamics by Adaptive and Focused Sampling

Abstract:Water-mediated proton transfer reactions are central for catalytic processes in a wide range of biochemical systems, ranging from biological energy conversion to chemical transformations in the metabolism. Yet, the accurate computational treatment of such complex bio-chemical reactions is highly challenging and requires the application of multiscale methods, in particular hybrid quantum/classical (QM/MM) approaches combined with free energy simulations. Here we combine the unique exploration power of new advanced sampling methods with density functional theory (DFT)-based QM/MM free energy methods for multiscale simulations of long-range protonation dynamics in biological systems. In this regard, we show that combining multiple walkers/well-tempered metadynamics with an extended-system adaptive biasing force method (MWE), provides a powerful approach for exploration of water-mediated proton transfer reactions in complex biochemical systems. We compare and combine the MWE method also with QM/MM-umbrella sampling and explore the sampling of the free energy landscape with both geometric (linear combination of proton transfer distances) and physical (center of excess charge) reaction coordinates, and show how these affect the convergence of the potential of mean force (PMF) and the activation free energy. We find that the QM/MM-MWE method can efficiently explore both direct and water-mediated proton transfer pathways together with forward and reverse hole transfer mechanisms in the highly complex proton channel of respiratory Complex I, while the QM/MM-US approach shows a systematic convergence of selected long-range proton transfer pathways. In this regard, we show that the PMF along multiple proton transfer pathways is recovered by combining the strengths of both approaches in a QM/MM-MWE/focused US (FUS) scheme, and revealing new mechanistic insight into the proton transfer principles of Complex I. Our findings provide a promising basis for the quantitative multi-scale simulations of long-range proton transfer reactions in biological systems.

Abstract:The dynamics of complex systems often involve thermally activated barrier crossing events that allow these systems to move from one basin of attraction on the high dimensional energy surface to another. Such events are ubiquitous, but challenging to simulate using conventional simulation tools, such as molecular dynamics. Recently, E and Zhou [Nonlinearity 24(6), 1831 (2011)] proposed a set of dynamic equations, the gentlest ascent dynamics (GAD), to describe the escape of a system from a basin of attraction and proved that solutions of GAD converge to index-1 saddle points of the underlying energy. In this paper, we extend GAD to enable finite temperature simulations in which the system hops between different saddle points on the energy surface. An effective strategy to use GAD to sample an ensemble of low barrier saddle points located in the vicinity of a locally stable configuration on the high dimensional energy surface is proposed. The utility of the method is demonstrated by studying the low barrier saddle points associated with point defect activity on a surface. Fast event-driven simulations for soft spheres: from dynamics to Laves phase nucleation

Abstract:Conventional molecular dynamics (MD) simulations struggle when simulating particles with steeply varying interaction potentials, due to the need to use a very short time step. Here, we demonstrate that an event-driven Monte Carlo (EDMC) approach first introduced by Peters and de With [Phys. Rev. E 85, 026703 (2012)] represents an excellent substitute for MD in the canonical ensemble. In addition to correctly reproducing the static thermodynamic properties of the system, the EDMC method closely mimics the dynamics of systems of particles interacting via the steeply repulsive Weeks-Chandler-Andersen (WCA) potential. In comparison to time-driven MD simulations, EDMC runs faster by over an order of magnitude at sufficiently low temperatures. Moreover, the lack of a finite time step in EDMC circumvents the need to trade accuracy against simulation speed associated with the choice of time step in MD. We showcase the usefulness of this model to explore the phase behavior of the WCA model at extremely low temperatures, and to demonstrate that spontaneous nucleation and growth of the Laves phases is possible at temperatures significantly lower than previously reported.

Augmenting Human Expertise in Weighted Ensemble Simulations through Deep Learning based Information Bottleneck

Abstract:The weighted ensemble (WE) method stands out as a widely used segment-based sampling technique renowned for its rigorous treatment of kinetics. The WE framework typically involves initially mapping the configuration space onto a low-dimensional collective variable (CV) space and then partitioning it into bins. The efficacy of WE simulations heavily depends on the selection of CVs and binning schemes. The recently proposed State Predictive Information Bottleneck (SPIB) method has emerged as a promising tool for automatically constructing CVs from data and guiding enhanced sampling through an iterative manner. In this work, we advance this data-driven pipeline by incorporating prior expert knowledge. Our hybrid approach combines SPIB-learned CVs to enhance sampling in explored regions with expert-based CVs to guide exploration in regions of interest, synergizing the strengths of both methods. Through benchmarking on alanine dipeptide and chignoin systems, we demonstrate that our hybrid approach effectively guides WE simulations to sample states of interest, and reduces run-to-run variances. Moreover, our integration of the SPIB model also enhances the analysis and interpretation of WE simulation data by effectively identifying metastable states and pathways, and offering direct visualization of dynamics.
