Abstract:DNA-templated silver nanoclusters (AgNCs) are an emerging class of ultrasmall (<2 nm) fluorophores with increasing popularity for bioimaging due to their facile synthesis and tunable emission color. However, design rules correlating different nucleotide sequences with the photoemission properties of AgNCs are still largely unknown, preventing the rational design of DNA templates to fine-tune the emission color, brightness and functionalities of AgNCs for any targeted applications. Herein, we report a systematic investigation to understand the empirical influences of the four basic DNA nucleotides on AgNC synthesis and their effects on photoluminescence properties. After establishing the importance of nucleotide-Ag(+)binding and AgNC encapsulation within DNA tetraplex structures, we then determined the unique attributes of each individual nucleobase using different combinations of systematically varied DNA templates. Using the empirical design rules established herein, we were able to predict the photoluminescence behaviours of AgNCs templated by complex aptamer sequences with specific binding affinity to human cancer cells, and to deliberately control their emission color by rational modifications of the DNA template sequences for targeted bioimaging. Our empirical findings from this systematic experimentation can contribute towards the rational design of DNA sequences to customise the photoluminescence properties and biofunctionalities of DNA-protected AgNCs towards multicolour targeted bioimaging applications.

Abstract:We investigated the influence of redundant DNA templates on the optical properties of DNA-stabilized silver nanoclusters (DNA AgNCs). In this study, we have labeled green emissive AgNCs on a DNA template (DNA(α)), and introduced a second DNA template (DNA (β)), which is known to stabilize red emissive AgNCs(DNA (β) AgNCs). The steady-state emission spectra suggested that the green emissive DNA (α) AgNCs undergo a reconstruction process, and formed red emissive DNA (β) AgNCs in the presence of DNA (β). This interpretation is further supported by both the high-performance liquid chromatography (HPLC) and native polyacrylamide gel electrophoresis (PAGE) analysis. Subsequent investigations have revealed that the reconstruction of AgNCs between different DNA templates is a recurring phenomenon observed in the various DNA AgNCs system. Notably, this phenomenon can be effectively employed to stain specific DNA sequences that would otherwise only yield dark DNA AgNCs through the conventional chemical reduction method.

Abstract:Fluorescent DNA-templated silver nanoclusters (DNA-Ag NCs) have served as excellent luminescent probes and operation units in various applications. However, the fluorescence property of DNA-Ag NCs is very sensitive to elongation or modification of the DNA template, limiting the breadth of applications. In this work, we propose a strategy for constructing a robust fluorescent DNA-Ag NCs probe module by attaching a duplex moiety to the nanocluster-bearing sequence. The fluorescence intensity of the DNA-Ag NCs can be enhanced 90-fold upon hybridization of the elongated moiety. Adenine in the linker sequence has a further enhancing effect on the fluorescence intensity, whereas thymine has a quenching effect. The transformation from a non-fluorescent species to fluorescent nanoclusters is responsible for the fluorescence enhancement with duplex formation of the elongated moiety. We hope that this design will aid future diversification of experimental designs to facilitate more applications that are currently limited by the aforementioned problems.

Abstract:Silver nanoclusters (AgNCs) have attracted wide interests in variant fields due to their easy synthesis and practical tunability in fluorescence properties. DNA has been generally used as the host to grow AgNCs due to the sequence-dependent fluorescence behavior. Actually, in such DNA, various ss-DNA segments that are structurally confined by the rigid ds-DNA counterparts have been used as the AgNCs׳ growth sites. However, whether the ds-DNA structure plays somewhat role in AgNCs׳ creation has not been well elucidated. Herein, we found that ds-DNA can also accommodate the growth of fluorescent AgNCs. The fluorescent AgNCs grown on ds-DNA should be separated each other and the G/C base pairs with right context sequences are the growth sites of fluorescent AgNCs. The intermediate A/T base pair among the continuous G/C ones seems to quench the growth of fluorescent AgNCs. For the repeat sequences, the fluorescence band position of AgNCs is not changed but the intensity is enhanced upon increasing the ds-DNA length, which is different from the results obtained with the previously reported ss-DNAs. AgNCs should be grown on the ds-DNA major groove, as convinced by the cytosine methylation experiment. Our work demonstrates that besides the ss-DNA role in defining AgNCs, one should also take into account the critical role of the ds-DNA segment in tuning the AgNCs׳ fluorescence property.
A Split DNA Scaffold for a Green Fluorescent Silver Cluster

Abstract:Silver molecules are chromophores with diverse spectra and rich photophysics, and DNA strands act as ligands that develop specific molecular silver species. For example, C4AC4T*C3GT4 selectively yields a Ag106+ fluorophore with λex/λem = 490/550 nm. This single-stranded DNA coordinates and protects the cluster, and its integrity was challenged by breaking the phosphodiester backbone at the innocuous T*. The resulting C4AC4T and C3GT4 fragments also develop the same Ag106+ fluorophore but only when all three components (two fragments + Ag) are present. This C4AC4T/C3GT4/Ag106+ complex is favored by higher DNA concentrations and preferentially forms when hybridization forces C4AC4T and C3GT4 onto a shared DNA duplex. The C4AC4T/C3GT4 assembly reverses when the cluster photodegrades, which suggests that the cluster is labile. C4AC4T forms an alternate cluster at low temperatures, but C3GT4 recovers the λ = 490 nm fluorophore at higher temperatures. Thus, the reciprocal interactions between the host DNA strands and the cluster adduct combine to create a highly specific, split-DNA fluorescent Ag cluster capable of sensing target DNA sequences with high specificity and on–off contrast.

Abstract:Recently years have witnessed a surge in application of DNA-AgNCs in optics, catalysis, sensing, and biomedicine. DNA-templated silver nanoclusters (DNA-AgNCs), as emerging fluorophores, display superior optical performance since their size is close to the Fermi wavelength. DNA-AgNCs possess unique features, including high fluorescence quantum yields and stability, biocompatibility, facile synthesis, and low toxicity, which are requisite for fluorescent probes. The fluorescent emission of DNA-AgNCs can cover the violet to near-infrared (NIR) region by varying the DNA sequences, lengths, and structures or by modifying the environmental factors (such as buffer, pH, metal ions, macromolecular polymers, and small molecules). In view of the above excellent properties, we overview the DNA-AgNCs from the viewpoints of synthesis and fluorescence properties, and summarized its biological applications of fluorescence sensing and imaging.

Growth Mechanisms of Fluorescent Silver Clusters Regulated by Polymorphic DNA Templates: a DFT Study.

Abstract:The aggregation behaviors of silver atoms modulated by polymorphic DNA templates involving i-motif, G-quadruplex, and the Watson-Crick duplex, were investigated by using the density functional theory (DFT) calculations, combining with the experimental characterizations of CD, UV, fluorescence measurements and TEM, in order to understand the reason in the molecular level that polymorphic DNA templates affect the fluorescence emitting species of Ag nanomaterials. First, the affinity sites of silver ions on different DNA templates were analyzed by using DFT calculations, and the conformational variations of DNA templates caused by silver ions and atoms were disclosed. Second, the aggregation behaviors of silver atoms constrained by the polymorphic DNA templates were studied by DFT modeling, and distinct fluorescence property of nanosilvers templated by polymorphic DNA were evaluated using the time-dependent DFT calculations. It is illustrated that with the DNA template adopting i-motif or the duplex the silver atoms tend to aggregate inside the encapsulated spaces of nucleobases, and the formed silver nanoclusters are positively charged with high fluorescent spectral features; whereas with the template of the G-quadruplex the silver atoms are preferential to aggregate outside of the G-tetrad, which results in the formation of larger silver crystals without fluorescence property. The results obtained here are useful to explore the nucleation and growth mechanism of silver nanomaterials regulated by the structure-specific DNA templates, which is important to rational design of desirable fluorescent emitters for sensing in the field from biology to nanoscience.
How G-quadruplex Topology and Loop Sequences Affect Optical Properties of DNA-templated Silver Nanoclusters

Abstract:In the study of the fabrication of DNA-templated silver nanoclusters (DNA-Ag NCs), how templates affect the fluorescence of the nanoclusters remains unclear, and it has been a challenge to understand the correlation between the properties of the DNA template and the Ag NCs. In this respect, based on the rational design of a series of structurally defined intramolecular G-quadruplexes, we prepared G-quadruplex-templated Ag NCs with a defined G-tetrad-to-silver ratio of 1:2. We evaluated the effect of G-quadruplex topology and loop sequences on the fluorescence of DNA-Ag NCs using circular dichroism, and extinction and emission spectroscopy. G-quadruplex templates with an anti-parallel topology were found to produce Ag NCs with stronger fluorescence compared with parallel and hybrid configurations. Loop bases adjacent to G-tetrads have a more significant impact on the fluorescence of Ag NCs compared with those in the middle of the loop, with adenine largely exhibiting an enhancement effect and thymine being detrimental. Generally, G-quadruplexes having an anti-parallel topology with adenine in the loop adjacent to the G-tetrad would be good templates for producing highly fluorescent Ag NCs. This is the first study to focus on the correlation between G-quadruplex topology/sequence and the optical properties of Ag NCs. We hope that the results of this study will facilitate a more in-depth understanding of correlation between G-quadruplex templates and Ag NCs, and help to understand and utilize their unique attributes.
Three-way junction-promoted recycling amplification for sensitive DNA detection using highly bright DNA-silver nanocluster as label-free output

Abstract:In this work, an intriguing phenomenon was found and studied that the efficiency of exonuclease (Exo) III-assisted recycling amplification could be greatly promoted by the three-way junction structure. This was utilized as a visualizable detection strategy of DNA. Herein, highly bright DNA hairpin-templated silver nanoclusters (AgNCs) with quantum yield of 69.2% was firstly employed as the label-free signal output. The self-designed DNA hairpin was used as a molecular beacon by the relationship between the hairpin structure and the fluorescence signal of AgNCs. By recycling amplification of Exo-III, a significant change in fluorescence signal generated. Eventually, a label-free, visual, universal DNA detection platform based on Exo-III assisted amplification and DNA hairpin-AgNCs with high quantum yield was proposed.

Abstract:It is intriguing to modulate the fluorescence emission of DNA-scaffolded silver nanoclusters (AgNCs) via confined strand displacement and transient concatenate ligation for amplifiable biosensing of a DNA segment related to SARS-CoV-2 (s2DNA). Herein, three stem-loop structural hairpins for signaling, recognizing, and assisting are designed to assemble a variant three-way DNA device (3WDD) with the aid of two linkers, in which orange-emitting AgNC (oAgNC) is stably clustered and populated in the closed loop of a hairpin reporter. The presence of s2DNA initiates the toehold-mediated strand displacement that is confined in this 3WDD for repeatable recycling amplification, outputting numerous hybrid DNA-duplex conformers that are implemented for a transient "head-tail-head" tandem ligation one by one. As a result, the oAgNC-hosted hairpin loops are quickly opened in loose coil motifs, bringing a significant fluorescence decay of multiple clusters dependent on s2DNA. Demonstrations and understanding of the tunable spectral performance of a hairpin loop-wrapped AgNC via switching 3WDD conformation would be highly beneficial to open a new avenue for applicable biosensing, bioanalysis, or clinical diagnostics.

Abstract:A systematic investigation of the effects of different DNA sequences on the morphologies of silver nanoparticles (AgNPs) grown from Ag nanocube seeds is reported. The presence of 10-mer oligo-A, -T, and -C directed AgNPs growth from cubic seeds into edge-truncated octahedra of different truncation extents and truncated tetrahedral AgNPs, while AgNPs in the presence of oligo-G remained cubic. The shape and morphological evolution of the nanoparticle growth for each system is investigated using SEM and TEM and correlated with UV-vis absorption kinetic studies. In addition, the roles of oligo-C and oligo-G secondary structures in modulating the morphologies of AgNPs are elucidated, and the morphological evolution for each condition of AgNPs growth is proposed. The shapes were found to be highly dependent on the binding affinity of each of the bases and the DNA secondary structures, favoring the stabilization of the Ag{111} facet. The AgNPs synthesized through this method have morphologies and optical properties that can be varied by using different DNA sequences, while the DNA molecules on these AgNPs are also stable against glutathione. The AgNP functionalization can be realized in a one-step synthesis while retaining the biorecognition ability of the DNA, which allows for programmable assembly.

Abstract:DNA as an intriguing organic ligand has been widely employed for synthesizing metal nanoclusters and engineering their properties. This review aims to present recent progress on DNA-encoded metal (Ag, Cu, Au, Ag/Pt, Cu/Ag, etc.) nanoclusters (DNA-MNCs), focusing on their applications in the fields of analysis, logic operation, and therapy based on properties including fluorescence, electrochemiluminescence (ECL), and antibacterial and catalytic activity, and summarizes the attractive features of the latest research. The key points are briefly described as follows. (1) Analytical systems have been constructed based on fluorescence regulation, and nuclease-assisted and enzyme-free amplification strategies have been extensively adopted with fluorescent DNA-MNCs for amplified analysis. (2) DNA-MNCs may play more than one role (emitter, quencher, or catalyst) in ECL-based analytical systems. (3) Apart from antibacterial activity, DNA-MNCs also possess apparent catalytic capability, such as enzyme-like activity (i.e., nanozymes), which has been applied in colorimetric systems. (4) Reversibly regulating the catalytic activity of DNA-MNCs has been attained with DNA systems. It is believed that through in-depth investigation of the relationship between atomic structure and property, more novel DNA-MNCs will be explored and applied in the future.

Abstract:Structural DNA nanotechnology enables the self-organization of matter at the nanometer scale, but approaches to expand the inorganic and electrical functionality of these scaffolds remain limited. Developments in nucleic acid metallics have enabled the incorporation of site-specific metal ions in DNA duplexes and provide a means of functionalizing the double helix with atomistic precision. We describe here a class of two-dimensional DNA nanostructures that incorporate the cytosine-Ag+-cytosine (dC:Ag+:dC) base pair as a chemical trigger for self-assembly. We demonstrate that Ag+-functionalized DNA can undergo programmable assembly into large arrays and rings, and can be further co-assembled with guanine tetraplexes (G4). We show that 2D DNA lattices can be assembled with a variety of embedded nanowires at tunable spacing. These results serve as a foundation for further development of self-assembled, metalated DNA nanostructures, with potential for high-precision DNA nanoelectronics with nanometer pitch.

Abstract:Fluorescent copper nanoclusters (CuNCs) have been widely used in chemical sensors, biological imaging, and light-emitting devices. However, individual fluorescent CuNCs have limitations in their capabilities arising from poor photostability and weak emission intensities. As one kind of aggregation-induced emission luminogen (AIEgen), the formation of aggregates with high compactness and good order can efficiently improve the emission intensity, stability, and tunability of CuNCs. Here, DNA nanoribbons, containing multiple specific binding sites, serve as a template for in situ synthesis and assembly of ultrasmall CuNCs (0.6 nm). These CuNC self-assemblies exhibit enhanced luminescence and excellent fluorescence stability because of tight and ordered arrangement through DNA nanoribbons templating. Furthermore, the stable and bright CuNC assemblies are demonstrated in the high-sensitivity detection and intracellular fluorescence imaging of biothiols.

Abstract:In this work, we proposed a ratiometric silver nanoclusters (AgNCs) fluorescent assay by designing a bifunctional-blocker-aided hybridization chain reaction (HCR). Hairpin probe 1 (HP1) containing two special DNA fragments (5′-CACCGCT-3′ and 5′-ATTTGCCTTTTGGGGACGGATA-3′) at two terminals creates a red-emitting AgNC nucleation sequence (rNS, 5′-CACCGCTATTTGCCTTTTGGGGACGGATA-3′). We found that the presence of a toehold fragment (5′-TGCCC-3′) in HP1 could silence the rNS. Upon the addition of a target nucleic acid, HCR of HP1 and hairpin probe 2 (HP2) could be initiated, resulting in the formation of long chain of DNA duplexes with multibranched rNS. As the toehold fragment in HP1 participated in generating duplexes, a strong emission of rNS-templated AgNCs was observed at 670 nm. More significantly, a bifunctional blocker was introduced not only to reduce the background red-emitting fluorescence but also to play as an internal green-emitting AgNCs nucleation sequence. On the one hand, the blocker could increase the signal-to-noise-ratio of the constructed biosensor, and on the other hand, the blocker also helped to prepare ratiometric HCR-AgNCs assay with self-calibrating ability to strengthen its reproducibility. Compared with the traditional HCR-AgNCs sensors, the developed ratiometric assay based on the bifunctional-blocker-aided HCR has higher reliability, which is important for the fabrication of biosensors in various fields for practical biosensing applications.
