Abstract:e20518 Background: Non-small cell lung cancer (NSCLC) is associated with poor prognosis. Global gene expression profiling with overall survival (OS) may help improving individualize survival. In this study, we identify biological important gene clusters and studied their prognostic abilities for OS by deep learning method. Methods: Using GEO genomics data repository, we identified 196 NSCLC patients (trainset: GSE37745) and 181 NSCLC patients (testset: GSE50081) with clinical information and long-term follow-up. In both cohorts, expression profiling was performed on RNA from tumor tissues using Affymetrix microarrays HG-U133-Plus2; and normalized using the Robust Multiarray Averaging (RMA). We established deep learning survival models through neural network extension of the Cox regression model for predicting OS, which were developed by 5-folds cross-validation in GSE37745 and independently validated in GSE50081. Significant RNA-seq and clinical variables were multiple inputs. Concordance index (CI) was evaluated and compared with multivariable Cox regression. Then we conducted Uniform Manifold Approximation and Projection (UMAP) using weights in hidden layer of the model for clustering the important RNA-seq and then performed enrichment analysis though GO/KEGG for revealing biological progresses. Results: Total 1039 RNA-seq levels were found significant with OS ( P < 0.05) by Cox proportional hazard model adjusted by clinical variables (age, gender, cancer stage, histology) in trainset. The deep learning survival model with 20 most significant RNA-seq and clinical variables had best average performances as CI = 0.74±0.04 in trainset (GSE37745) and CI = 0.68±0.06 in testset (GSE50081) in 10 iterations, better than multivariable Cox regression ( P < 0.05). The deep learning survival model with all significant RNA-seq were also established and the weights in the hidden layer were clustered by UMAP into 5 positive and 5 negative clusters. The clusters were enriched, such as in positive clusters, negative regulation of RNA metabolic process, negative regulation of RNA biosynthetic process and positive regulation of protein modification process were top three significant biological processes for shorten survival; while in negative clusters, DNA metabolic process, positive regulation of phosphate metabolic process and positive regulation of RNA metabolic process were the top three for prolonged survival. Conclusions: In this study, the deep learning survival algorithm was established for survival prediction based on a transcriptome level in patients with NSCLC. Given the models’ robustness and better performances, our study would be useful at predicting and applying more biological information for survival.

Abstract:e14057 Background: This study aimed to investigate the prognostic value of transcriptome and clinical data of Hepatocellular carcinoma (HCC) patients for overall survival (OS) by deep learning method. Methods: A total of 371 HCC patients with 20530 level three RNA-sequencing data were from The Cancer Genome Atlas (TCGA). Cox-nnet model, a deep learning model through an artificial neural network extension of the Cox regression model, was used for OS prediction. The patients were randomly split into train-set and test-set (7:3). In train-set, the significant genes associated with OS under univariate Cox regression were considered for modeling. Clinical parameters, including age, gender, pathologic stage, child pugh classification, creatinine level etc. were also considered. The Cox-nnet model was developed by cross-validation. Its discrimination was determined by the concordance index (CI) in the independent test-set and compared with multivariable Cox regression. The clustering method Uniform Manifold Approximation and Projection (UMAP) was used for revealing biological information from the hidden layer in the model. Results: In the train-set (n = 259), 1505 genes and two clinical variables (child pugh score and creatinine level) were significantly associated with OS (adjusted P-value < 0.05). To avoid overfitting, only 40 most significant genes were included in the Cox-nnet model. In the test-set (n = 112), the CI of Cox-nnet (0.76, se = 0.04) is better than the CI of multivariable Cox regression (0.71, se = 0.05). The difference between good or poor survival subgroups classified by Cox-nnet was remarkably significant ( P-value = 1e-4, median OS: 80.7 vs. 25.1 months). In the Cox-nnet model with all significant variables, the weights in the hidden layer were clustered by UMAP into 3 positive clusters and 2 negative clusters, which are enriched in GO/KEGG. The “cell cycle” and “complement and coagulation cascades” are the most important signal pathways in positive and negative clusters, respectively. Conclusions: Combining transcriptomic and clinical data, and with deep learning algorithm, we built and validated a robust model for survival prediction in HCC patients. Our study would be useful to explore the clinical implications in survival prediction and corresponding genetic mechanisms. Abstract:Deep learning has been applied to many areas in health care, including imaging diagnosis, digital pathology, prediction of hospital admission, drug design, classification of cancer and stromal cells, doctor assistance, etc. Cancer prognosis is to estimate the fate of cancer, probabilities of cancer recurrence and progression, and to provide survival estimation to the patients. The accuracy of cancer prognosis prediction will greatly benefit clinical management of cancer patients. The improvement of biomedical translational research and the application of advanced statistical analysis and machine learning methods are the driving forces to improve cancer prognosis prediction. Recent years, there is a significant increase of computational power and rapid advancement in the technology of artificial intelligence, particularly in deep learning. In addition, the cost reduction in large scale next-generation sequencing, and the availability of such data through open source databases (e.g., TCGA and GEO databases) offer us opportunities to possibly build more powerful and accurate models to predict cancer prognosis more accurately. In this review, we reviewed the most recent published works that used deep learning to build models for cancer prognosis prediction. Deep learning has been suggested to be a more generic model, requires less data engineering, and achieves more accurate prediction when working with large amounts of data. The application of deep learning in cancer prognosis has been shown to be equivalent or better than current approaches, such as Cox-PH. With the burst of multi-omics data, including genomics data, transcriptomics data and clinical information in cancer studies, we believe that deep learning would potentially improve cancer prognosis.

Survival outcome prediction in cervical cancer: Cox models vs deep-learning model

Abstract:Background: Historically, the Cox proportional hazard regression model has been the mainstay for survival analyses in oncologic research. The Cox proportional hazard regression model generally is used based on an assumption of linear association. However, it is likely that, in reality, there are many clinicopathologic features that exhibit a nonlinear association in biomedicine. Objective: The purpose of this study was to compare the deep-learning neural network model and the Cox proportional hazard regression model in the prediction of survival in women with cervical cancer. Study design: This was a retrospective pilot study of consecutive cases of newly diagnosed stage I-IV cervical cancer from 2000-2014. A total of 40 features that included patient demographics, vital signs, laboratory test results, tumor characteristics, and treatment types were assessed for analysis and grouped into 3 feature sets. The deep-learning neural network model was compared with the Cox proportional hazard regression model and 3 other survival analysis models for progression-free survival and overall survival. Mean absolute error and concordance index were used to assess the performance of these 5 models. Results: There were 768 women included in the analysis. The median age was 49 years, and the majority were Hispanic (71.7%). The majority of tumors were squamous (75.3%) and stage I (48.7%). The median follow-up time was 40.2 months; there were 241 events for recurrence and progression and 170 deaths during the follow-up period. The deep-learning model showed promising results in the prediction of progression-free survival when compared with the Cox proportional hazard regression model (mean absolute error, 29.3 vs 316.2). The deep-learning model also outperformed all the other models, including the Cox proportional hazard regression model, for overall survival (mean absolute error, Cox proportional hazard regression vs deep-learning, 43.6 vs 30.7). The performance of the deep-learning model further improved when more features were included (concordance index for progression-free survival: 0.695 for 20 features, 0.787 for 36 features, and 0.795 for 40 features). There were 10 features for progression-free survival and 3 features for overall survival that demonstrated significance only in the deep-learning model, but not in the Cox proportional hazard regression model. There were no features for progression-free survival and 3 features for overall survival that demonstrated significance only in the Cox proportional hazard regression model, but not in the deep-learning model. Conclusion: Our study suggests that the deep-learning neural network model may be a useful analytic tool for survival prediction in women with cervical cancer because it exhibited superior performance compared with the Cox proportional hazard regression model. This novel analytic approach may provide clinicians with meaningful survival information that potentially could be integrated into treatment decision-making and planning. Further validation studies are necessary to support this pilot study.

Abstract:Abstract Accurate prognosis for cancer patients can provide critical information for optimizing treatment plans and improving life quality. Combining omics data and demographic/clinical information can offer a more comprehensive view of cancer prognosis than using omics or clinical data alone and can also reveal the underlying disease mechanisms at the molecular level. In this study, we developed and validated a deep learning framework to extract information from high-dimensional gene expression and miRNA expression data and conduct prognosis prediction for breast cancer and ovarian-cancer patients using multiple independent multi-omics datasets. Our model achieved significantly better prognosis prediction than the current machine learning and deep learning approaches in various settings. Moreover, an interpretation method was applied to tackle the “black-box” nature of deep neural networks and we identified features (i.e., genes, miRNA, demographic/clinical variables) that were important to distinguish predicted high- and low-risk patients. The significance of the identified features was partially supported by previous studies.

Abstract:Survival prediction is an important branch of cancer prognosis analysis. The model that predicts survival risk through TCGA genomics data can discover genes related to cancer and provide diagnosis and treatment recommendations based on patient characteristics. We found that deep learning models based on Cox proportional hazards often suffer from overfitting when dealing with high-throughput data. Moreover, we found that as the number of network layers increases, the experimental results will not get better, and network degradation will occur. Based on this problem, we propose a new framework based on Deep Residual Learning. Combine the ideas of Cox proportional hazards and Residual. And name it ResSurv. First, ResSurv is a feed-forward deep learning network stacked by multiple basic ResNet Blocks. In each ResNet Block, we add a Normalization Layer to prevent gradient disappearance and gradient explosion. Secondly, for the loss function of the neural network, we inherited the Cox proportional hazards methods, applied the semi-parametric of the CPH model to the neural network, combined with the partial likelihood model, established the loss function, and performed backpropagation and gradient update. Finally, we compared ResSurv networks of different depths and found that we can effectively extract high-dimensional features. Ablation experiments and comparative experiments prove that our model has reached SOTA(state of the art) in the field of deep learning, and our network can effectively extract deep information.

Abstract:Background and Aim In this study, a deep learning algorithm was used to predict the survival rate of colon cancer (CC) patients, and compared its performance with traditional Cox regression. Methods In this population‐based cohort study, we used the characteristics of patients diagnosed with CC between 2010 and 2015 from the Surveillance, Epidemiology and End Results (SEER) database. The population was randomized into a training set (n = 10 596, 70%) and a test set (n = 4536, 30%). Brier scores, area under the (AUC) receiver operating characteristic curve and calibration curves were used to compare the performance of the three most popular deep learning models, namely, artificial neural networks (ANN), deep neural networks (DNN), and long‐short term memory (LSTM) neural networks with Cox proportional hazard (CPH) model. Results In the independent test set, the Brier values of ANN, DNN, LSTM and CPH were 0.155, 0.149, 0.148, and 0.170, respectively. The AUC values were 0.906 (95% confidence interval [CI] 0.897–0.916), 0.908 (95% CI 0.899–0.918), 0.910 (95% CI 0.901–0.919), and 0.793 (95% CI 0.769–0.816), respectively. Deep learning showed superior promising results than CPH in predicting CC specific survival. Conclusions Deep learning showed potential advantages over traditional CPH models in terms of prognostic assessment and treatment recommendations. LSTM exhibited optimal predictive accuracy and has the ability to provide reliable information on individual survival and treatment recommendations for CC patients.

Abstract:Substantial progress has been made in using deep learning for cancer detection and diagnosis in medical images. Yet, there is limited success on prediction of treatment response and outcomes, which has important implications for personalized treatment strategies. A significant hurdle for clinical translation of current data-driven deep learning models is lack of interpretability, often attributable to a disconnect from the underlying pathobiology. Here, we present a biology-guided deep learning approach that enables simultaneous prediction of the tumor immune and stromal microenvironment status as well as treatment outcomes from medical images. We validate the model for predicting prognosis of gastric cancer and the benefit from adjuvant chemotherapy in a multi-center international study. Further, the model predicts response to immune checkpoint inhibitors and complements clinically approved biomarkers. Importantly, our model identifies a subset of mismatch repair-deficient tumors that are non-responsive to immunotherapy and may inform the selection of patients for combination treatments.

Deep learning-based survival prediction for multiple cancer types using histopathology images

Abstract:Prognostic information at diagnosis has important implications for cancer treatment and monitoring. Although cancer staging, histopathological assessment, molecular features, and clinical variables can provide useful prognostic insights, improving risk stratification remains an active research area. We developed a deep learning system (DLS) to predict disease specific survival across 10 cancer types from The Cancer Genome Atlas (TCGA). We used a weakly-supervised approach without pixel-level annotations, and tested three different survival loss functions. The DLS was developed using 9,086 slides from 3,664 cases and evaluated using 3,009 slides from 1,216 cases. In multivariable Cox regression analysis of the combined cohort including all 10 cancers, the DLS was significantly associated with disease specific survival (hazard ratio of 1.58, 95% CI 1.28-1.70, p<0.0001) after adjusting for cancer type, stage, age, and sex. In a per-cancer adjusted subanalysis, the DLS remained a significant predictor of survival in 5 of 10 cancer types. Compared to a baseline model including stage, age, and sex, the c-index of the model demonstrated an absolute 3.7% improvement (95% CI 1.0-6.5) in the combined cohort. Additionally, our models stratified patients within individual cancer stages, particularly stage II (p=0.025) and stage III (p<0.001). By developing and evaluating prognostic models across multiple cancer types, this work represents one of the most comprehensive studies exploring the direct prediction of clinical outcomes using deep learning and histopathology images. Our analysis demonstrates the potential for this approach to provide prognostic information in multiple cancer types, and even within specific pathologic stages. However, given the relatively small number of clinical events, we observed wide confidence intervals, suggesting that future work will benefit from larger datasets.

Abstract:Hepatocellular carcinoma (HCC) is a common malignancy with poor survival and requires long-term follow-up. Hence, we collected information on patients with Primary Hepatocellular Carcinoma in the United States from the Surveillance, Epidemiology, and EndResults (SEER) database. We used this information to establish a deep learning with a multilayer neural network (the NMTLR model) for predicting the survival rate of patients with Primary Hepatocellular Carcinoma. HCC patients pathologically diagnosed between January 2011 and December 2015 in the SEER (Surveillance, Epidemiology, and End Results) database of the National Cancer Institute of the United States were selected as study subjects. We utilized two deep learning-based algorithms (DeepSurv and Neural Multi-Task Logistic Regression [NMTLR]) and a machine learning-based algorithm (Random Survival Forest [RSF]) for model training. A multivariable Cox Proportional Hazards (CoxPH) model was also constructed for comparison. The dataset was randomly divided into a training set and a test set in a 7:3 ratio. The training dataset underwent hyperparameter tuning through 1000 iterations of random search and fivefold cross-validation. Model performance was assessed using the concordance index (C-index), Brier score, and Integrated Brier Score (IBS). The accuracy of predicting 1-year, 3-year, and 5-year survival rates was evaluated using Receiver Operating Characteristic (ROC) curves, calibration plots, and Area Under the Curve (AUC). The primary outcomes were the 1-year, 3-year, and 5-year overall survival rates. Models were developed using DeepSurv, NMTLR, RSF, and Cox Proportional Hazards regression. Model differentiation was evaluated using the C-index, calibration with concordance plots, and risk stratification capability with the log-rank test. The study included 2197 HCC patients, randomly divided into a training cohort (70%, n = 1537) and a testing cohort (30%, n = 660). Clinical characteristics between the two cohorts showed no significant statistical difference (p > 0.05). The deep learning models outperformed both RSF and CoxPH models, with C-indices of 0.735 (NMTLR) and 0.731 (DeepSurv) in the test dataset. The NMTLR model demonstrated enhanced accuracy and well-calibrated survival estimates, achieving an Area Under the Curve (AUC) of 0.824 for 1-year survival predictions, 0.813 for 3-year, and 0.803 for 5-year survival rates. This model's superior calibration and discriminative ability enhance its utility for clinical prognostication in Primary Hepatocellular Carcinoma. We deployed the NMTLR model as a web application for clinical practice. The NMTLR model have potential advantages over traditional linear models in prognostic assessment and treatment recommendations. This novel analytical approach may provide reliable information on individual survival and treatment recommendations for patients with primary liver cancer.

Abstract:Technology in Cancer Research &Treatment, Volume 22, Issue , January-December 2023. As an important branch of artificial intelligence and machine learning, deep learning (DL) has been widely used in various aspects of cancer auxiliary diagnosis, among which cancer prognosis is the most important part. High-accuracy cancer prognosis is beneficial to the clinical management of patients with cancer. Compared with other methods, DL models can significantly improve the accuracy of prediction. Therefore, this article is a systematic review of the latest research on DL in cancer prognosis prediction. First, the data type, construction process, and performance evaluation index of the DL model are introduced in detail. Then, the current mainstream baseline DL cancer prognosis prediction models, namely, deep neural networks, convolutional neural networks, deep belief networks, deep residual networks, and vision transformers, including network architectures, the latest application in cancer prognosis, and their respective characteristics, are discussed. Next, some key factors that affect the predictive performance of the model and common performance enhancement techniques are listed. Finally, the limitations of the DL cancer prognosis prediction model in clinical practice are summarized, and the future research direction is prospected. This article could provide relevant researchers with a comprehensive understanding of DL cancer prognostic models and is expected to promote the research progress of cancer prognosis prediction.

Abstract:Abstract Background Breast cancer is the most prevalent and among the most deadly cancers in females. Patients with breast cancer have highly variable survival lengths, indicating a need to identify prognostic biomarkers for personalized diagnosis and treatment. With the development of new technologies such as next-generation sequencing, multi-omics information are becoming available for a more thorough evaluation of a patient’s condition. In this study, we aim to improve breast cancer overall survival prediction by integrating multi-omics data (e.g., gene expression, DNA methylation, miRNA expression, and copy number variations (CNVs)). Methods Motivated by multi-view learning, we propose a novel strategy to integrate multi-omics data for breast cancer survival prediction by applying complementary and consensus principles. The complementary principle assumes each -omics data contains modality-unique information. To preserve such information, we develop a concatenation autoencoder (ConcatAE) that concatenates the hidden features learned from each modality for integration. The consensus principle assumes that the disagreements among modalities upper bound the model errors. To get rid of the noises or discrepancies among modalities, we develop a cross-modality autoencoder (CrossAE) to maximize the agreement among modalities to achieve a modality-invariant representation. We first validate the effectiveness of our proposed models on the MNIST simulated data. We then apply these models to the TCCA breast cancer multi-omics data for overall survival prediction. Results For breast cancer overall survival prediction, the integration of DNA methylation and miRNA expression achieves the best overall performance of 0.641 ± 0.031 with ConcatAE, and 0.63 ± 0.081 with CrossAE. Both strategies outperform baseline single-modality models using only DNA methylation (0.583 ± 0.058) or miRNA expression (0.616 ± 0.057). Conclusions In conclusion, we achieve improved overall survival prediction performance by utilizing either the complementary or consensus information among multi-omics data. The proposed ConcatAE and CrossAE models can inspire future deep representation-based multi-omics integration techniques. We believe these novel multi-omics integration models can benefit the personalized diagnosis and treatment of breast cancer patients.

Two-stage Cox-nnet: Biologically Interpretable Neural-Network Model for Prognosis Prediction and Its Application in Liver Cancer Survival Using Histopathology and Transcriptomic Data

Abstract:Abstract Pathological images are easily accessible data with the potential of prognostic biomarkers. Moreover, integration of heterogeneous data types from multi-modality, such as pathological image and gene expression data, is invaluable to help predicting cancer patient survival. However, the analytical challenges are significant. Here, we take the hepatocellular carcinoma (HCC) pathological image features extracted by CellProfiler, and apply them as the input for Cox-nnet, a neural network-based prognosis prediction model. We compare this model with the conventional Cox proportional hazards (Cox-PH) model, CoxBoost, Random Survival Forests and DeepSurv, using C-index and log-rank P-values. The results show that Cox-nnet is significantly more accurate than Cox-PH and Random Survival Forests models and comparable with CoxBoost and DeepSurv models, on pathological image features. Further, to integrate pathological image and gene expression data of the same patients, we innovatively construct a two-stage Cox-nnet model, and compare it with another complex neural-network model called PAGE-Net. The two-stage Cox-nnet complex model combining histopathology image and transcriptomic RNA-seq data achieves much better prognosis prediction, with a median C-index of 0.75 and log-rank P-value of 6e−7 in the testing datasets, compared to PAGE-Net (median C-index of 0.68 and log-rank P-value of 0.03). Imaging features present additional predictive information to gene expression features, as the combined model is more accurate than the model with gene expression alone (median C-index 0.70). Pathological image features are correlated with gene expression, as genes correlated to top imaging features present known associations with HCC patient survival and morphogenesis of liver tissue. This work proposes two-stage Cox-nnet, a new class of biologically relevant and interpretable models, to integrate multiple types of heterogenous data for survival prediction.

Abstract:Accurate survival prediction is crucial for development of precision cancer medicine, creating the need for new sources of prognostic information. Recently, there has been significant interest in exploiting routinely collected clinical and medical imaging data to discover new prognostic markers in multiple cancer types. However, most of the previous studies focus on individual data modalities alone and do not make use of recent advances in machine learning for survival prediction. We present Deep-CR MTLR -- a novel machine learning approach for accurate cancer survival prediction from multi-modal clinical and imaging data in the presence of competing risks based on neural networks and an extension of the multi-task logistic regression framework. We demonstrate improved prognostic performance of the multi-modal approach over single modality predictors in a cohort of 2552 head and neck cancer patients, particularly for cancer specific survival, where our approach achieves 2-year AUROC of 0.774 and $C$-index of 0.788.

Deep contrastive learning for predicting cancer prognosis using gene expression values

Abstract:Recent advancements in image classification have demonstrated that contrastive learning (CL) can aid in further learning tasks by acquiring good feature representation from a limited number of data samples. In this paper, we applied CL to tumor transcriptomes and clinical data to learn feature representations in a low-dimensional space. We then utilized these learned features to train a classifier to categorize tumors into a high- or low-risk group of recurrence. Using data from The Cancer Genome Atlas (TCGA), we demonstrated that CL can significantly improve classification accuracy. Specifically, our CL-based classifiers achieved an area under the receiver operating characteristic curve (AUC) greater than 0.8 for 14 types of cancer, and an AUC greater than 0.9 for 3 types of cancer. We also developed CL-based Cox (CLCox) models for predicting cancer prognosis. Our CLCox models trained with the TCGA data outperformed existing methods significantly in predicting the prognosis of 19 types of cancer under consideration. The performance of CLCox models and CL-based classifiers trained with TCGA lung and prostate cancer data were validated using the data from two independent cohorts. We also show that the CLCox model trained with the whole transcriptome significantly outperforms the Cox model trained with the 16 genes of Oncotype DX that is in clinical use for breast cancer patients. The trained models and the Python codes are publicly accessible and provide a valuable resource that will potentially find clinical applications for many types of cancer.

Abstract:This study harnesses RNA sequencing data from the Cancer Genome Atlas to unearth pivotal genetic markers linked to the progression of liver hepatocellular carcinoma (LIHC), a major contributor to cancer-related deaths worldwide, characterized by a dire prognosis and limited treatment avenues. We employ advanced feature selection techniques, including sure independence screening (SIS) combined with the least absolute shrinkage and selection operator (Lasso), smoothly clipped absolute deviation (SCAD), information gain (IG), and permutation variable importance (VIMP) methods, to effectively navigate the challenges posed by ultra-high-dimensional data. Through these methods, we identify critical genes like MED8 as significant markers for LIHC. These markers are further analyzed using advanced survival analysis models, including the Cox proportional hazards model, survival tree, and random survival forests. Our findings reveal that SIS-Lasso demonstrates strong predictive accuracy, particularly in combination with the Cox proportional hazards model. However, when coupled with the random survival forests method, the SIS-VIMP approach achieves the highest overall performance. This comprehensive approach not only enhances the prediction of LIHC outcomes but also provides valuable insights into the genetic mechanisms underlying the disease, thereby paving the way for personalized treatment strategies and advancing the field of cancer genomics.

Abstract:What's new? Deep learning models offer a potential means of determining cancer prognosis based on cost‐effective whole slide imaging (WSI), which generates digital images from conventional glass slides. This study explored the potential of a WSI‐based deep‐learning model, derived from the integration of transcriptomic and hematoxylin and eosin staining data, for assessing prognosis in lung adenocarcinoma (LUAD). The model, known as DeepCG (deep learning‐based cell graph), was notably robust in distinguishing high and low prognostic risk in LUAD patients. The capture of cell patterns as graph structures improved model interpretability to cell level, with direct locating of cells relevant for prognostic assessment. Lung cancer is the first leading cause of cancer‐related death in the United States, with lung adenocarcinoma as the major subtype accounting for 40% of all cases. To improve patient survival, image‐based prognostic models were developed due to the ready availability of pathological images at diagnosis. However, the application of these models is hampered by two main challenges: the lack of publicly available image datasets with high‐quality survival information and the poor interpretability of conventional convolutional neural network models. Here, we integrated matched transcriptomic and H&E staining data from TCGA (The Cancer Genome Atlas) to develop an image‐based prognostic model, termed Deep‐learning based Cell Graph (DeepCG) model. Instead of survival data, we used a gene signature to predict patient prognostic risks, which was then used as labels for training DeepCG. Importantly, by employing graph structures to capture cell patterns, DeepCG can provide cell‐level interpretation, which was more biologically relevant than previous region‐level insights. We validated the prognostic values of DeepCG in independent datasets and demonstrated its ability to identify prognostically informative cells in images.
