Abstract:Genetic biomarkers have played a pivotal role in the classification, prognostication, and guidance of clinical cancer therapies. Large-scale and multi-dimensional analyses of entire cancer genomes, as exemplified by projects like The Cancer Genome Atlas (TCGA), have yielded an extensive repository of data that holds the potential to unveil the underlying biology of these malignancies. Mutations stand out as the principal catalysts of cellular transformation. Nonetheless, other global genomic processes, such as alterations in gene expression and chromosomal re-arrangements, also play crucial roles in conferring cellular immortality. The incorporation of multi-omics data specific to cancer has demonstrated the capacity to enhance our comprehension of the molecular mechanisms underpinning carcinogenesis. This report elucidates how the integration of comprehensive data on methylation, gene expression, and copy number variations can effectively facilitate the unsupervised clustering of cancer samples. We have identified regressors that can effectively classify tumor and normal samples with an optimal integration of RNA sequencing, DNA methylation, and copy number variation while also achieving significant p-values. Further, these regressors were trained using linear and logistic regression with k-means clustering. For comparison, we employed autoencoder- and stacking-based omics integration and computed silhouette scores to evaluate the clusters. The proof of concept is illustrated using liver cancer data. Our analysis serves to underscore the feasibility of unsupervised cancer classification by considering genetic markers beyond mutations, thereby emphasizing the clinical relevance of additional global cellular parameters that contribute to the transformative process in cells. This work is clinically relevant because changes in gene expression and genomic re-arrangements have been shown to be signatures of cellular transformation across cancers, as well as in liver cancers.

Deep learning based feature-level integration of multi-omics data for breast cancer patients survival analysis

Abstract:Abstract Background Breast cancer is the most prevalent and among the most deadly cancers in females. Patients with breast cancer have highly variable survival lengths, indicating a need to identify prognostic biomarkers for personalized diagnosis and treatment. With the development of new technologies such as next-generation sequencing, multi-omics information are becoming available for a more thorough evaluation of a patient’s condition. In this study, we aim to improve breast cancer overall survival prediction by integrating multi-omics data (e.g., gene expression, DNA methylation, miRNA expression, and copy number variations (CNVs)). Methods Motivated by multi-view learning, we propose a novel strategy to integrate multi-omics data for breast cancer survival prediction by applying complementary and consensus principles. The complementary principle assumes each -omics data contains modality-unique information. To preserve such information, we develop a concatenation autoencoder (ConcatAE) that concatenates the hidden features learned from each modality for integration. The consensus principle assumes that the disagreements among modalities upper bound the model errors. To get rid of the noises or discrepancies among modalities, we develop a cross-modality autoencoder (CrossAE) to maximize the agreement among modalities to achieve a modality-invariant representation. We first validate the effectiveness of our proposed models on the MNIST simulated data. We then apply these models to the TCCA breast cancer multi-omics data for overall survival prediction. Results For breast cancer overall survival prediction, the integration of DNA methylation and miRNA expression achieves the best overall performance of 0.641 ± 0.031 with ConcatAE, and 0.63 ± 0.081 with CrossAE. Both strategies outperform baseline single-modality models using only DNA methylation (0.583 ± 0.058) or miRNA expression (0.616 ± 0.057). Conclusions In conclusion, we achieve improved overall survival prediction performance by utilizing either the complementary or consensus information among multi-omics data. The proposed ConcatAE and CrossAE models can inspire future deep representation-based multi-omics integration techniques. We believe these novel multi-omics integration models can benefit the personalized diagnosis and treatment of breast cancer patients.

Application of Feature Selection and Deep Learning for Cancer Prediction Using DNA Methylation Markers

Abstract:DNA methylation is a process that can affect gene accessibility and therefore gene expression. In this study, a machine learning pipeline is proposed for the prediction of breast cancer and the identification of significant genes that contribute to the prediction. The current study utilized breast cancer methylation data from The Cancer Genome Atlas (TCGA), specifically the TCGA-BRCA dataset. Feature engineering techniques have been utilized to reduce data volume and make deep learning scalable. A comparative analysis of the proposed approach on Illumina 27K and 450K methylation data reveals that deep learning methodologies for cancer prediction can be coupled with feature selection models to enhance prediction accuracy. Prediction using 450K methylation markers can be accomplished in less than 13 s with an accuracy of 98.75%. Of the list of 685 genes in the feature selected 27K dataset, 578 were mapped to Ensemble Gene IDs. This reduced set was significantly (FDR < 0.05) enriched in five biological processes and one molecular function. Of the list of 1572 genes in the feature selected 450K data set, 1290 were mapped to Ensemble Gene IDs. This reduced set was significantly (FDR < 0.05) enriched in 95 biological processes and 17 molecular functions. Seven oncogene/tumor suppressor genes were common between the 27K and 450K feature selected gene sets. These genes were RTN4IP1, MYO18B, ANP32A, BRF1, SETBP1, NTRK1, and IGF2R. Our bioinformatics deep learning workflow, incorporating imputation and data balancing methods, is able to identify important methylation markers related to functionally important genes in breast cancer with high accuracy compared to deep learning or statistical models alone.

Abstract:Underlying a cancer phenotype is a specific gene regulatory network that represents the complex regulatory relationships between genes. It remains, however, a challenge to find cancer-related gene regulatory network because of insufficient sample sizes and complex regulatory mechanisms in which gene is influenced by not only other genes but also other biological factors. With the development of high-throughput technologies and the unprecedented wealth of multi-omics data it gives us a new opportunity to design machine learning method to investigate underlying gene regulatory network. In this paper, we propose an approach, which use Biweight Midcorrelation to measure the correlation between factors and make use of Nonconvex Penalty based sparse regression for Gene Regulatory Network inference BMNPGRN. BMNCGRN incorporates multi-omics data including DNA methylation and copy number variation and their interactions in gene regulatory network model. The experimental results on synthetic datasets show that BMNPGRN outperforms popular and state-of-the-art methods including DCGRN, ARACNE, and CLR under false positive control. Furthermore, we applied BMNPGRN on breast cancer BRCA data from The Cancer Genome Atlas database and provided gene regulatory network.

Abstract:Abstract Background Survival and drug response are two highly emphasized clinical outcomes in cancer research that directs the prognosis of a cancer patient. Here, we have proposed a late multi omics integrative framework that robustly quantifies survival and drug response for breast cancer patients with a focus on the relative predictive ability of available omics datatypes. Neighborhood component analysis (NCA), a supervised feature selection algorithm selected relevant features from multi-omics datasets retrieved from The Cancer Genome Atlas (TCGA) and Genomics of Drug Sensitivity in Cancer (GDSC) databases. A Neural network framework, fed with NCA selected features, was used to develop survival and drug response prediction models for breast cancer patients. The drug response framework used regression and unsupervised clustering (K-means) to segregate samples into responders and non-responders based on their predicted IC50 values (Z-score). Results The survival prediction framework was highly effective in categorizing patients into risk subtypes with an accuracy of 94%. Compared to single-omics and early integration approaches, our drug response prediction models performed significantly better and were able to predict IC50 values (Z-score) with a mean square error (MSE) of 1.154 and an overall regression value of 0.92, showing a linear relationship between predicted and actual IC50 values. Conclusion The proposed omics integration strategy provides an effective way of extracting critical information from diverse omics data types enabling estimation of prognostic indicators. Such integrative models with high predictive power would have a significant impact and utility in precision oncology.

Abstract:Background: Hepatocellular carcinoma (HCC) is one of the malignancies with high mortality rate, and identify relevant biomarkers of HCC is helpful for early diagnosis and patient care. Though some high-dimensional omic data contains intrinsic biomedical information about HCC, how to integrate analysis them effectively and find promising biomarkers of HCC is still an important and difficult issue. Methods: We present a novel biomarker identification approach, named GEDNN, based on multi-omic data and graph-embedded deep neural network. To achieve a more comprehensive understanding of HCC, we first collected and normalized the three following types of HCC-related data: DNA methylation, copy number variation (CNV), and gene expression. The ANOVA was adopted to filter out redundant genes. Then, we measured the connectivity between gene pairs by Pearson correlation coefficient of gene pairs, and further construct gene graph. Next, graph-embedded feedforward neural network (DFN) and back-propagation of convolutional neural network (CNN) were combined to integratively analyze the three types of omics data and achieve the importance score of gene biomarkers Results: Extensive experimental results showed that the biomarkers screened by the proposed method were effective in classifying and predicting HCC. Furthermore, the gene analysis further showed that the biomarkers screened by our method were strongly associated with the development of HCC. Conclusion: In this paper, we propose the GEDNN method to assess the importance of genes for more accurate identification of cancer biomarkers, which facilitates the effective classification of cancers. The proposed method is applied to multi-omics data of HCC, including RNASeq, DNAMeth and CNV, considering the complementary information between different types of data. We construct a gene graph by Pearson correlation coefficients as additional information for DFN, thus reducing the importance score of redundant genes. In addition, the proposed method also incorporates back-propagation of CNN to further obtain the importance of features.
Integrated Multi-omics Analysis Using Variational Autoencoders: Application to Pan-cancer Classification

Abstract:Omics data are normally high dimensional with large number of molecular features and relatively small number of available samples with clinical labels. The “curse of dimensionality” makes it challenging to train a machine learning model using high dimensional omics data like DNA methylation and gene expression profiles. Here we propose an end-to-end deep learning model called OmiVAE to extract low dimensional features and classify samples from multi-omics data. OmiVAE combines the basic structure of variational autoencoders with a classifier to achieve task-oriented feature extraction and multi-class classification. The training procedure of OmiVAE is comprised of an unsupervised phase and a supervised phase. During the unsupervised phase, a hierarchical cluster structure of samples can be automatically formed without the need for labels. And in the supervised phase, OmiVAE achieved an average accuracy of 97.49% after 10-fold cross-validation among 33 tumour types and normal samples, which shows better performance than existing methods. The integrated model learned from multi-omics datasets outperformed those using only one type of omics data, which indicates that the complementary information from different omics datatypes provides useful insights for biomedical tasks like cancer classification.

Abstract:Transcriptional profiling on microarrays to obtain gene expressions has been used to facilitate cancer diagnosis. We propose a deep generative machine learning architecture (called DeepCancer) that learn features from unlabeled microarray data. These models have been used in conjunction with conventional classifiers that perform classification of the tissue samples as either being cancerous or non-cancerous. The proposed model has been tested on two different clinical datasets. The evaluation demonstrates that DeepCancer model achieves a very high precision score, while significantly controlling the false positive and false negative scores.

Abstract:<h3 class="u-h4 u-margin-m-top u-margin-xs-bottom">Background</h3><p>Genomic information is nowadays widely used for precise cancer treatments. Since the individual type of omics data only represents a single view that suffers from data noise and bias, multiple types of omics data are required for accurate cancer prognosis prediction. However, it is challenging to effectively integrate multi-omics data due to the large number of redundant variables but relatively small sample size. With the recent progress in deep learning techniques, Autoencoder was used to integrate multi-omics data for extracting representative features. Nevertheless, the generated model is fragile from data noises. Additionally, previous studies usually focused on individual cancer types without making comprehensive tests on pan-cancer. Here, we employed the denoising Autoencoder to get a robust representation of the multi-omics data, and then used the learned representative features to estimate patients' risks.</p><h3 class="u-h4 u-margin-m-top u-margin-xs-bottom">Results</h3><p>By applying to 15 cancers from The Cancer Genome Atlas (TCGA), our method was shown to improve the C-index values over previous methods by 6.5% on average. Considering the difficulty to obtain multi-omics data in practice, we further used only mRNA data to fit the estimated risks by training XGboost models, and found the models could achieve an average C-index value of 0.627. As a case study, the breast cancer prognosis prediction model was independently tested on three datasets from the Gene Expression Omnibus (GEO), and shown able to significantly separate high-risk patients from low-risk ones (C-index>0.6, p-values<0.05). Based on the risk subgroups divided by our method, we identified nine prognostic markers highly associated with breast cancer, among which seven genes have been proved by literature review.</p><h3 class="u-h4 u-margin-m-top u-margin-xs-bottom">Conclusion</h3><p>Our comprehensive tests indicated that we have constructed an accurate and robust framework to integrate multi-omics data for cancer prognosis prediction. Moreover, it is an effective way to discover cancer prognosis-related genes.</p>

Abstract:Abstract Cancer is a complex disease with a large financial and healthcare burden on society. One hallmark of the disease is the uncontrolled growth and proliferation of malignant cells. Unlike Mendelian diseases which may be explained by a few genomic loci, a deeper molecular and mechanistic understanding of the development of cancer is needed. Such an endeavor requires the integration of tens of thousands of molecular features across multiple layers of information encoded in the cells. In practical terms, this implies integration of multi omics information from the genome, transcriptome, epigenome, proteome, metabolome, and even micro-environmental factors such as the microbiome. Finding mechanistic insights and biomarkers in such a high dimensional space is a challenging task. Therefore, efficient machine learning techniques are needed to reduce the dimensionality of the data while simultaneously discovering complex but meaningful biomarkers. These markers then can lead to testable hypotheses in research and clinical applications. In this study, we applied advanced deep learning methods to uncover multi-omic fingerprints that are associated with a wide range of clinical and molecular features of tumor samples. Using these fingerprints, we can accurately classify different cancer types, and their subtypes. Non-linear multi-omic fingerprints can uncover clinical features associated with patient survival and response to treatment, ranging from chemotherapy to immunotherapy. In addition, multi-omic fingerprints may be deconvoluted into a meaningful subset of genes and genomic alterations to support clinically relevant decisions. Graphical Abstract

Abstract:Lung adenocarcinoma (LUAD), a prevalent histological type of lung cancer and a subtype of non-small cell lung cancer (NSCLC) accounts for 45–55% of all lung cancer cases. Various factors, including environmental influences and genetics, have been identified as contributors to the initiation and progression of LUAD. Recent large-scale analyses have probed into RNASeq, miRNA, and DNA methylation alterations in LUAD. In this study, we devised an innovative deep-learning model for lung cancer detection by integrating markers from mRNA, miRNA, and DNA methylation. The initial phase involved meticulous data preparation, encompassing multiple steps, followed by a differential analysis aimed at identifying genes exhibiting differential expression across different lung cancer stages (Stages I, II, III, and IV). The DESeq2 technique was employed for RNASeq data, while the LIMMA package was utilized for miRNA and DNA methylation datasets during the differential analysis. Subsequently, integration of all prepared omics data types was achieved by selecting common samples, resulting in a consolidated dataset comprising 448 samples and 8228 features (genes). To streamline features, principal components analysis (PCA) was implemented, and the synthetic minority over-sampling technique (SMOTE) algorithm was applied to ensure class balance. The integrated and processed data were then input into the PCA-SMOTE-CNN model for the classification process. The deep learning model, specifically designed for classifying and predicting lung cancer using an integrated omics dataset, was evaluated using various metrics, including precision, recall, F1-score, and accuracy. Experimental results emphasized the superior predictive performance of the proposed model, attaining an accuracy, precision, recall, and F1-score of 0.97 each, surpassing recent competitive methods.

Abstract:<p>Breast cancer is the second leading cause of cancer death, and ovarian cancer is the fifth leading cause of cancer death among women. Prediction of overall survival for breast cancer and ovarian cancer patients can facilitate the decision making of treatments and serves as potential metrics for the evaluation of drug responses. For personalized survival prediction, multi-omics data analysis is one of the most promising approaches by utilizing the multi-scale molecular-level information of the patient. However, the effective integration of multi-omics data remains a challenging task. In this paper, we aim to improve the prediction of overall survival for breast cancer and ovarian cancer patients by integrating the multi-omics data, including gene expression, DNA methylation, miRNA expression, and copy number variations. With close interactions among the multi-omics data, we can assume features from each data modality are connected by either association or causal relationships, which jointly impact the survival of cancer patients. Instead of learning the explicit relationships of these features among various multi-omics modalities, we propose to learn modality-invariant representations from deep neural networks by divergence-based consensus regularization. The consensus regularization requires the features encoded from various modalities of the same subject to be accord with each other in a common feature space. With the proposed deep consensus neural networks, we have integrated the multi-omics data and improved the prediction of overall survival for breast cancer and ovarian cancer patients.</p>

Abstract:Predicting metastasis in the early stages means that clinicians have more time to adjust a treatment regimen to target the primary and metastasized cancer. In this regard, several computational approaches are being developed to identify metastasis early. However, most of the approaches focus on changes on one genomic level only, and they are not being developed from a pan-cancer perspective. Thus, we here present a deep learning (DL)-based model, MetaCancer, that differentiates pan-cancer metastasis status based on three heterogeneous data layers. In particular, we built the DL-based model using 400 patients' data that includes RNA sequencing (RNA-Seq), microRNA sequencing (microRNA-Seq), and DNA methylation data from The Cancer Genome Atlas (TCGA). We quantitatively assess the proposed convolutional variational autoencoder (CVAE) and alternative feature extraction methods. We further show that integrating mRNA, microRNA, and DNA methylation data as features improves our model's performance compared to when we used mRNA data only. In addition, we show that the mRNA-related features make a more significant contribution when attempting to distinguish the primary tumors from metastatic ones computationally. Lastly, we show that our DL model significantly outperformed a machine learning (ML) ensemble method based on various metrics.

Integrating Multi-Modal Cancer Data Using Deep Latent Variable Path Modelling

Abstract:Cancers are commonly characterised by a complex pathology encompassing genetic, microscopic and macroscopic features, which can be probed individually using imaging and omics technologies. Integrating this data to obtain a full understanding of pathology remains challenging. We introduce a new method called Deep Latent Variable Path Modelling (DLVPM), which combines the representational power of deep learning with the capacity of path modelling to identify relationships between interacting elements in a complex system. To evaluate the capabilities of DLVPM, we initially trained a foundational model to map dependencies between SNV, Methylation, miRNA-Seq, RNA-Seq and Histological data using Breast Cancer data from The Cancer Genome Atlas (TCGA). This method exhibited superior performance in mapping associations between data types compared to classical path modelling. We additionally performed successful applications of the model to: stratify single-cell data, identify synthetic lethal interactions using CRISPR-Cas9 screens derived from cell-lines, and detect histologic-transcriptional associations using spatial transcriptomic data. Results from each of these data types can then be understood with reference to the same holistic model of illness.

Integrative analysis of multi-omics data improves model predictions: an application to lung cancer

Abstract:Background Cancer genomic studies often include data collected from several omics platforms. Each omics data source contributes to the understanding of the underlying biological process via source specific (“individual”) patterns of variability. At the same time, statistical associations and potential interactions among the different data sources can reveal signals from common biological processes that might not be identified by single source analyses. These common patterns of variability are referred to as “shared” or “joint”. To capture both contributions of variance, integrative dimension reduction techniques are needed. Integrated PCA is a model based generalization of principal components analysis that separates shared and source specific variance by iteratively estimating covariance structures from a matrix normal distribution. Angle based JIVE is a matrix factorization method that decomposes joint and individual variation by permutation of row subspaces. We apply these techniques to identify joint and individual contributions of DNA methylation, miRNA and mRNA expression collected from blood samples in a lung cancer case control study nested within the Norwegian Woman and Cancer (NOWAC) cohort study. Results In this work, we show how an integrative analysis that preserves both components of variation is more appropriate than analyses considering uniquely individual or joint components. Our results show how both joint and individual components contribute to a better quality of model predictions, and facilitate the interpretation of the underlying biological processes. Conclusion When compared to a non integrative analysis of the three omics sources, integrative models that simultaneously include joint and individual components result in better prediction of cancer status and metastatic cancer at diagnosis.

The advancement of high-throughput sequencing technology provides a way to accurately diagnose cancer and reveal the pathogenesis of cancer at the molecular level. In this study, we integrated the differentially expressed genes, and differential DNA methylation patterns, and applied multiple machine learning methods to conduct cancer diagnosis. The experimental results show that the performance of cancer diagnosis can be significantly improved with the integrated multi-scale gene features of RNA and epigenetic level. The AUC of classifier can be increased by 7.4% with multi-scale gene features compared to only differentially expressed genes, which verifies the effectiveness of the integration of multi-scale gene features for cancer diagnosis.
Gene Expression Prediction based on Deep Learning

Abstract:Gene expression is a critical process in a biological system that is influenced and modulated by many factors including genetic variation. Thus, it is important to understand how genotypes affect the gene expression levels. Although several approaches have been implemented, we proposed a deep learning regression model to learn complex feature representation and to deal with over-fitting. In our experiment, the deep learning model produced results that are comparable to results generated by other methods by applying an independent test data set. This thesis has several contributions. First, we propose an accurate predicting model based on deep learning to extract useful features with multilayer perceptron and stacked denoising auto-encoders after preprocessing the input data. Second, we ran a test on an independent dataset for several approaches to evaluate the performance of a multilayer perceptron with stacked denoising auto-encoders. Third, we further improved our model by adding a dropout technique to prevent overfitting. The result shows that dropout improved the model when we compared the result of our model with results of other existing approaches to evaluate its performance with a test data set. Finally, we present a software package that allows users to train the model with their own data and make predictions. An instruction on how to use this software package was also provided.

Abstract:Abstract Motivation Despite the success of recent machine learning algorithms’ applications to survival analysis, their black-box nature hinders interpretability, which is arguably the most important aspect. Similarly, multi-omics data integration for survival analysis is often constrained by the underlying relationships and correlations that are rarely well understood. The goal of this work is to alleviate the interpretability problem in machine learning approaches for survival analysis and also demonstrate how multi-omics data integration improves survival analysis and pathway enrichment. We use meta-learning, a machine-learning algorithm that is trained on a variety of related datasets and allows quick adaptations to new tasks, to perform survival analysis and pathway enrichment on pan-cancer datasets. In recent machine learning research, meta-learning has been effectively used for knowledge transfer among multiple related datasets. Results We use meta-learning with Cox hazard loss to show that the integration of TCGA pan-cancer data increases the performance of survival analysis. We also apply advanced model interpretability method called DeepLIFT (Deep Learning Important FeaTures) to show different sets of enriched pathways for multi-omics and transcriptomics data. Our results show that multi-omics cancer survival analysis enhances performance compared with using transcriptomics or clinical data alone. Additionally, we show a correlation between variable importance assignment from DeepLIFT and gene coenrichment, suggesting that genes with higher and similar contribution scores are more likely to be enriched together in the same enrichment sets. Comparative Analysis of Multi-Omics Integration Using Advanced Graph Neural Networks for Cancer Classification

Abstract:Multi-omics data is increasingly being utilized to advance computational methods for cancer classification. However, multi-omics data integration poses significant challenges due to the high dimensionality, data complexity, and distinct characteristics of various omics types. This study addresses these challenges and evaluates three graph neural network architectures for multi-omics (MO) integration based on graph-convolutional networks (GCN), graph-attention networks (GAT), and graph-transformer networks (GTN) for classifying 31 cancer types and normal tissues. To address the high-dimensionality of multi-omics data, we employed LASSO (Least Absolute Shrinkage and Selection Operator) regression for feature selection, leading to the creation of LASSO-MOGCN, LASSO-MOGAT, and LASSO-MOTGN models. Graph structures for the networks were constructed using gene correlation matrices and protein-protein interaction networks for multi-omics integration of messenger-RNA, micro-RNA, and DNA methylation data. Such data integration enables the networks to dynamically focus on important relationships between biological entities, improving both model performance and interpretability. Among the models, LASSO-MOGAT with a correlation-based graph structure achieved state-of-the-art accuracy (95.9%) and outperformed the LASSO-MOGCN and LASSO-MOTGN models in terms of precision, recall, and F1-score. Our findings demonstrate that integrating multi-omics data in graph-based architectures enhances cancer classification performance by uncovering distinct molecular patterns that contribute to a better understanding of cancer biology and potential biomarkers for disease progression.
