Abstract:In recent years cultured neuronal networks have been used with the aim of unraveling how biological information transmits between neurons. Investigating the evoked activities of cultured neuronal networks helps acquire a better understanding of neural decoding. However, it is still challenging to quantitatively describe and predict evoked patterns for them. This study focuses on evoked patterns of cultured neuronal networks and aims to identify stimulus-response relations with extracted feature sets including spike-based and rate-based features. The majority of neural information is encoded in evoked activities of the post-stimulus intervals. By partitioning post-stimulus intervals, features with multiple temporal resolution levels were constructed. This study investigates the impact of temporal resolution level on accuracy in recognizing stimulus-response relations.

Abstract:Understanding the basis of brain function requires knowledge of cortical operations over wide-spatial scales, but also within the context of single neurons. In vivo, wide-field GCaMP imaging and sub-cortical/cortical cellular electrophysiology were used in mice to investigate relationships between spontaneous single neuron spiking and mesoscopic cortical activity. We make use of a rich set of cortical activity motifs that are present in spontaneous activity in anesthetized and awake animals. A mesoscale spike-triggered averaging procedure allowed the identification of motifs that are preferentially linked to individual spiking neurons by employing genetically targeted indicators of neuronal activity. Thalamic neurons predicted and reported specific cycles of wide-scale cortical inhibition/excitation. In contrast, spike-triggered maps derived from single cortical neurons yielded spatio-temporal maps expected for regional cortical consensus function. This approach can define network relationships between any point source of neuronal spiking and mesoscale cortical maps.
Efficient Estimation of Directed Connectivity in Nonlinear and Nonstationary Spiking Neuron Networks.

Abstract:OBJECTIVE:Studying directed connectivity within spiking neuron networks can help understand neural mechanisms. Existing methods assume linear time-invariant neural dynamics with a fixed time lag in information transmission, while spiking networks usually involve complex dynamics that are nonlinear and nonstationary, and have varying time lags.METHODS:We develop a Gated Recurrent Unit (GRU)-Point Process (PP) method to estimate directed connectivity within spiking networks. We use a GRU to describe the dependency of the target neuron's current firing rate on the source neurons' past spiking events and a PP to relate the target neuron's firing rate to its current 0-1 spiking event. The GRU model uses recurrent states and gate/activation functions to deal with varying time lags, nonlinearity, and nonstationarity in a parameter-efficient manner. We estimate the model using maximum likelihood and compute directed information as our measure of directed connectivity.RESULTS:We conduct simulations using artificial spiking networks and a biophysical model of Parkinson's disease to show that GRU-PP systematically addresses varying time lags, nonlinearity, and nonstationarity, and estimates directed connectivity with high accuracy and data efficiency. We also use a non-human-primate dataset to show that GRU-PP correctly identifies the biophysically-plausible stronger PMd-to-M1 connectivity than M1-to-PMd connectivity during reaching. In all experiments, the GRU-PP consistently outperforms state-of-the-art methods.CONCLUSION:The GRU-PP method efficiently estimates directed connectivity in varying time lag, nonlinear, and nonstationary spiking neuron networks.SIGNIFICANCE:The proposed method can serve as a directed connectivity analysis tool for investigating complex spiking neuron network dynamics.
Inferring functional relations from synthetic fMRI data using large-scale Nonlinear Granger Causality (lsNGC)

Abstract:Inferring relationships among the elements in multivariate observational time-series data is challenging. Representing the interactions as graphs with edges and nodes can describe such relations. While the number of nodal observations in resting-state functional Magnetic Resonance Imaging (rs-fMRI) can rise up to millions of points, such as representing each voxel in a neuroimaging study, the number of temporal observations may remain scarce, leading to ill-posed problems in large-scale data. Here, we recently proposed a novel method for network connectivity analysis, large-scale Nonlinear Granger Causality (lsNGC), which combines the principle of Granger causality and nonlinear dimensionality reduction using Gaussian kernels leading to radial basis function neural networks for time-series prediction. In this study, we apply lsNGC on synthetic rs-fMRI data with known ground truth and compare its performance to competing state-of-the-art methods. We find that the proposed lsNGC method significantly outperforms the existing methods in accuracy, as measured by the Area Under the Receiver Operating Characteristic (AUROC, 0.867 0.028), with p <10-9 as compared to competing methods, thus quantitatively alarming the merits of lsNGC for the analysis of large-scale brain networks in neuroimaging studies.

Abstract:As the concept of integrating global neuron coupling effect is increasingly accepted, investigating causal connection increasingly requires the intervention of large-scale analysis. In this study, a large-scale brain network analysis was carried out by a description length guided framework, which involves a unified Granger causality analysis (uGCA) method and now integrates the concept of large-scale analysis. This will be helpful to make a more comprehensive determination for causal connection among the global brain regions. Distinct from the conventional GCA, which involves a two-stage scheme consisting of Akaike information criterion or Bayesian information criterion (AIC/BIC) and F -test to obtain a causal effect, a unified guided framework can ensure more reliable results while eliminating some confounding influences among network nodes. Then, we performed large-scale network simulation experiments involving 13 nodes; it was found that our proposal was more accurate and robust in guiding the causal connection investigation of large-scale networks. When it comes to the resting-state fMRI datasets, we studied a 90-node network selected from the Anatomical Automatic Labeling (AAL) template. Then, combining a K-means clustering method, we found that most brain nodes in the connection network obtained by uGCA methods were gathered into the corresponding functional brain regions and functionally related regions cooperated with each other. Compared to conventional GCA, their results were more consistent with clinical and anatomical priors. Moreover, in studies of several large-scale functional networks involving default mode network (DMN), dorsal attention network (DAN), and frontoparietal control network (FCN), the uGCA method more clearly revealed their empirical cooperation. As a brain with numerous nodes and massive connections, a unified large-scale analysis method is of great significance for the integration of causal connections in the whole brain network in the future.

Abstract:Exploring brain networks is an essential step towards understanding functional organization of the brain, which needs characterization of linear and nonlinear connections based on measurements like EEG or MEG. Conventional measures of connectivity are mostly linear and bivariate. This paper proposes an effective connectivity measure called Adaptive Neuro-Fuzzy Inference System Granger Causality (ANFISGC). The proposed measure is based on the symplectic geometry embedding dimension, Adaptive Neuro-Fuzzy Inference System (ANFIS) predictor, and Granger Causality (GC). It is a powerful predictor that detects both linear and nonlinear causal information flow. It is not bivariate and thus can distinguish between direct and indirect connections. The performance of the proposed method is evaluated and compared with those of the Linear Granger Causality (LGC), Kernel Granger Causality (KGC), combination of Pairwise Granger Causality and Conditional Granger Causality (PwGC + CGC), Transfer Entropy (TE), and Phase Transfer Entropy (PTE) methods using simulated and experimental MEG data. Simulation results show that ANFISGC outperforms the other methods in detecting both linear and nonlinear connections and, by increasing the coupling strength between nodes, the value of ANFISGC increases. In the analysis of the time series of the brain sources of epilepsy patients obtained from the MEG inverse problem, the regions found by ANFISGC were more similar to the clinical findings than those found by the other methods.
Perturbing a Neural Network to Infer Effective Connectivity: Evidence from Synthetic EEG Data

Abstract:Identifying causal relationships among distinct brain areas, known as effective connectivity, holds key insights into the brain's information processing and cognitive functions. Electroencephalogram (EEG) signals exhibit intricate dynamics and inter-areal interactions within the brain. However, methods for characterizing nonlinear causal interactions among multiple brain regions remain relatively underdeveloped. In this study, we proposed a data-driven framework to infer effective connectivity by perturbing the trained neural networks. Specifically, we trained neural networks (i.e., CNN, vanilla RNN, GRU, LSTM, and Transformer) to predict future EEG signals according to historical data and perturbed the networks' input to obtain effective connectivity (EC) between the perturbed EEG channel and the rest of the channels. The EC reflects the causal impact of perturbing one node on others. The performance was tested on the synthetic EEG generated by a biological-plausible Jansen-Rit model. CNN and Transformer obtained the best performance on both 3-channel and 90-channel synthetic EEG data, outperforming the classical Granger causality method. Our work demonstrated the potential of perturbing an artificial neural network, learned to predict future system dynamics, to uncover the underlying causal structure.

Abstract:Background: Studying causality relationships between different brain regions using the fMRI method has attracted great attention. To investigate causality relationships between different brain regions, we need to identify both the brain network structure and the influence magnitude. Most current methods concentrate on magnitude estimation, but not on identifying the connection or structure of the network. To address this problem, we proposed a nonlinear system identification method, in which a polynomial kernel was adopted to approximate the relation between the system inputs and outputs. However, this method has an overfitting problem for modelling the input-output relation if we apply the method to model the brain network directly. Methods: To overcome this limitation, this study applied the least absolute shrinkage and selection operator (LASSO) model selection method to identify both brain region networks and the connection strength (system coefficients). From these coefficients, the causality influence is derived from the identified structure. The method was verified based on the human visual cortex with phase-encoded designs. The functional data were pre-processed with motion correction. The visual cortex brain regions were defined based on a retinotopic mapping method. An eight-connection visual system network was adopted to validate the method. The proposed method was able to identify both the connected visual networks and associated coefficients from the LASSO model selection. Results: The result showed that this method can be applied to identify both network structures and associated causalities between different brain regions. Conclusions: System identification with LASSO model selection algorithm is a powerful approach for fMRI effective connectivity study.
Nonlinear Modeling of Neural Interaction for Spike Prediction Using the Staged Point-Process Model

Abstract:Neurons communicate nonlinearly through spike activities. Generalized linear models (GLMs) describe spike activities with a cascade of a linear combination across inputs, a static nonlinear function, and an inhomogeneous Bernoulli or Poisson process, or Cox process if a self-history term is considered. This structure considers the output nonlinearity in spike generation but excludes the nonlinear interaction among input neurons. Recent studies extend GLMs by modeling the interaction among input neurons with a quadratic function, which considers the interaction between every pair of input spikes. However, quadratic effects may not fully capture the nonlinear nature of input interaction. We therefore propose a staged point-process model to describe the nonlinear interaction among inputs using a few hidden units, which follows the idea of artificial neural networks. The output firing probability conditioned on inputs is formed as a cascade of two linear-nonlinear (a linear combination plus a static nonlinear function) stages and an inhomogeneous Bernoulli process. Parameters of this model are estimated by maximizing the log likelihood on output spike trains. Unlike the iterative reweighted least squares algorithm used in GLMs, where the performance is guaranteed by the concave condition, we propose a modified Levenberg-Marquardt(L-M) algorithm, which directly calculates the Hessian matrix of the log likelihood, for the nonlinear optimization in our model. The proposed model is tested on both synthetic data and real spike train data recorded from the dorsal premotor cortex and primary motor cortex of a monkey performing a center-out task. Performances are evaluated by discrete-time rescaled Kolmogorov-Smirnov tests, where our model statistically outperforms a GLM and its quadratic extension, with a higher goodness-of-fit in the prediction results. In addition, the staged point-process model describes nonlinear interaction among input neurons with fewer parameters than quadratic models, and the modified L-M algorithm also demonstrates fast convergence.

Abstract:We study the reconstruction of structural connectivity for a general class of pulse-coupled nonlinear networks and show that the reconstruction can be successfully achieved through linear Granger causality (GC) analysis. Using spike-triggered correlation of whitened signals, we obtain a quadratic relationship between GC and the network couplings, thus establishing a direct link between the causal connectivity and the structural connectivity within these networks. Our work may provide insight into the applicability of GC in the study of the function of general nonlinear networks.
The effect of calcium restriction in the diet of calcium transport in rat small intestine.

Abstract:1. The everted-sac technique has been used to study the time-dependent effect of low-calcium diet on calcium active transport along rat small intestine. 2. In animals maintained on standard diet active translocation of calcium was limited to proximal 10 cm of the intestine. 3. In response to calcium restriction, calcium transport in duodenum was highly stimulated after 3 days, then gradually declined and after 28 days almost disappeared. In proximal jejunum it was the highest between 7 and 21 days. In distal ileum, the transport appeared after 3 days and increased progressively until 21 days, but markedly decreased at the 28-th day. The normal pattern of calcium transport was reestablished on refeeding the animals with standard diet.
Estimation of Granger causality through Artificial Neural Networks: applications to physiological systems and chaotic electronic oscillators

Abstract:One of the most challenging problems in the study of complex dynamical systems is to find the statistical interdependencies among the system components. Granger causality (GC) represents one of the most employed approaches, based on modeling the system dynamics with a linear vector autoregressive (VAR) model and on evaluating the information flow between two processes in terms of prediction error variances. In its most advanced setting, GC analysis is performed through a state-space (SS) representation of the VAR model that allows to compute both conditional and unconditional forms of GC by solving only one regression problem. While this problem is typically solved through Ordinary Least Square (OLS) estimation, a viable alternative is to use Artificial Neural Networks (ANNs) implemented in a simple structure with one input and one output layer and trained in a way such that the weights matrix corresponds to the matrix of VAR parameters. In this work, we introduce an ANN combined with SS models for the computation of GC. The ANN is trained through the Stochastic Gradient Descent L1 (SGD-L1) algorithm, and a cumulative penalty inspired from penalized regression is applied to the network weights to encourage sparsity. Simulating networks of coupled Gaussian systems, we show how the combination of ANNs and SGD-L1 allows to mitigate the strong reduction in accuracy of OLS identification in settings of low ratio between number of time series points and of VAR parameters. We also report how the performances in GC estimation are influenced by the number of iterations of gradient descent and by the learning rate used for training the ANN. We recommend using some specific combinations for these parameters to optimize the performance of GC estimation. Then, the performances of ANN and OLS are compared in terms of GC magnitude and statistical significance to highlight the potential of the new approach to reconstruct causal coupling strength and network topology even in challenging conditions of data paucity. The results highlight the importance of of a proper selection of regularization parameter which determines the degree of sparsity in the estimated network. Furthermore, we apply the two approaches to real data scenarios, to study the physiological network of brain and peripheral interactions in humans under different conditions of rest and mental stress, and the effects of the newly emerged concept of remote synchronization on the information exchanged in a ring of electronic oscillators. The results highlight how ANNs provide a mesoscopic description of the information exchanged in networks of multiple interacting physiological systems, preserving the most active causal interactions between cardiovascular, respiratory and brain systems. Moreover, ANNs can reconstruct the flow of directed information in a ring of oscillators whose statistical properties can be related to those of physiological networks.
Is Granger Causality a Viable Technique for Analyzing fMRI Data?

Abstract:Multivariate neural data provide the basis for assessing interactions in brain networks. Among myriad connectivity measures, Granger causality (GC) has proven to be statistically intuitive, easy to implement, and generate meaningful results. Although its application to functional MRI (fMRI) data is increasing, several factors have been identified that appear to hinder its neural interpretability: (a) latency differences in hemodynamic response function (HRF) across different brain regions, (b) low-sampling rates, and (c) noise. Recognizing that in basic and clinical neuroscience, it is often the change of a dependent variable (e.g., GC) between experimental conditions and between normal and pathology that is of interest, we address the question of whether there exist systematic relationships between GC at the fMRI level and that at the neural level. Simulated neural signals were convolved with a canonical HRF, down-sampled, and noise-added to generate simulated fMRI data. As the coupling parameters in the model were varied, fMRI GC and neural GC were calculated, and their relationship examined. Three main results were found: (1) GC following HRF convolution is a monotonically increasing function of neural GC; (2) this monotonicity can be reliably detected as a positive correlation when realistic fMRI temporal resolution and noise level were used; and (3) although the detectability of monotonicity declined due to the presence of HRF latency differences, substantial recovery of detectability occurred after correcting for latency differences. These results suggest that Granger causality is a viable technique for analyzing fMRI data when the questions are appropriately formulated.

Abstract:Neuronal circuits formed in the brain are complex with intricate connection patterns. Such complexity is also observed in the retina with a relatively simple neuronal circuit. A retinal ganglion cell (GC) receives excitatory inputs from neurons in previous layers as driving forces to fire spikes. Analytical methods are required to decipher these components in a systematic manner. Recently a method called spike-triggered non-negative matrix factorization (STNMF) has been proposed for this purpose. In this study, we extend the scope of the STNMF method. By using retinal GCs as a model system, we show that STNMF can detect various computational properties of upstream bipolar cells (BCs), including spatial receptive field, temporal filter, and transfer nonlinearity. In addition, we recover synaptic connection strengths from the weight matrix of STNMF. Furthermore, we show that STNMF can separate spikes of a GC into a few subsets of spikes, where each subset is contributed by one presynaptic BC. Taken together, these results corroborate that STNMF is a useful method for deciphering the structure of neuronal circuits.
Continuum - removed absorption features estimate tropical savanna grass quality in situ

Abstract:The remote sensing of grass quality as determined by nitrogen, phosphorous, potassium, calcium and magnesium concentration is critical for a better understanding of wildlife and livestock feeding patterns. Although remote sensing techniques have been proven useful to assess the concentration of foliar biochemicals under controlled laboratory conditions, more investigation is required to assess their capabilities at field level where inconsistent results have been obtained so far. We investigated the possibility of estimating the concentration of biochemicals in a savanna rangeland using spectral reflectance of five grass species. Canopy spectral measurements were taken in the field using a GER 3700 spectroradiometer. We tested the utility of using three methods: (i) continuum removed derivative reflectance (CRDR), (ii) band depth (BD) and (iii) band depth ratio (BDR) derived from continuum removed absorption features to estimate canopy N, P, K, Ca and Mg. Stepwise linear regression was used to select wavelengths from the absorption feature based methods. Using the training data set, the three methods could explain the variation in foliar nutrient concentration with R values ranging from 0.43 to 0.80. Results were highest from CRDR data, which yielded R values of 0.70, 0.80, 0.64, 0.50 and 0.68 for N, P, K, Ca and Mg, respectively. Predicting biochemicals on a test data set using regression models developed from a training data set resulted in R values ranging from 0.23 to 0.70 between the measured and predicted biochemicals. The method may be extended to data acquired by airborne and space borne imaging spectrometers to estimate and to ultimately map the concentration of macronutrients in tropical rangelands.

Abstract:Abstract A central question in neuroscience is how self-organizing dynamic interactions in the brain emerge on their relatively static structural backbone. Due to the complexity of spatial and temporal dependencies between different brain areas, fully comprehending the interplay between structure and function is still challenging and an area of intense research. In this paper we present a graph neural network (GNN) framework, to describe functional interactions based on the structural anatomical layout. A GNN allows us to process graph-structured spatio-temporal signals, providing a possibility to combine structural information derived from diffusion tensor imaging (DTI) with temporal neural activity profiles, like that observed in functional magnetic resonance imaging (fMRI). Moreover, dynamic interactions between different brain regions discovered by this data-driven approach can provide a multi-modal measure of causal connectivity strength. We assess the proposed model’s accuracy by evaluating its capabilities to replicate empirically observed neural activation profiles, and compare the performance to those of a vector auto regression (VAR), like that typically used in Granger causality. We show that GNNs are able to capture long-term dependencies in data and also computationally scale up to the analysis of large-scale networks. Finally we confirm that features learned by a GNN can generalize across MRI scanner types and acquisition protocols, by demonstrating that the performance on small datasets can be improved by pre-training the GNN on data from an earlier study. We conclude that the proposed multi-modal GNN framework can provide a novel perspective on the structure-function relationship in the brain. Accordingly this approach appears to be promising for the characterization of the information flow in brain networks.

We introduce a normalized mutual information (NMI) technique that calculates the nonlinear relationship between different brain regions. Also, we propose a method that captures both linear and nonlinear effects in a "boosted" approach. We demonstrate our proposed approach using simulated data and then apply it to a dataset previously studied by Damaraju et al. This resting‐state fMRI data included 151 schizophrenia patients and 163 age‐ and gender‐matched healthy controls. We first decomposed these data using group independent component analysis (ICA) and yielded 47 functionally relevant intrinsic connectivity networks. Our analysis showed a modularized nonlinear relationship among brain functional networks that was particularly noticeable in the sensory and visual cortex. Interestingly, the modularity appears both meaningful and distinct from that revealed by the linear approach. Group analysis identified significant differences in explicitly nonlinear functional network connectivity (FNC) between schizophrenia patients and healthy controls, particularly in the visual cortex, with controls showing more nonlinearity (i.e., higher normalized mutual information between time courses with linear relationships removed) in most cases. Certain domains, including subcortical and auditory, showed relatively less nonlinear FNC (i.e., lower normalized mutual information), whereas links between the visual and other domains showed evidence of substantial nonlinear and modular properties. Overall, these results suggest that quantifying nonlinear dependencies of functional connectivity may provide a complementary and potentially important tool for studying brain function by exposing relevant variation that is typically ignored. Beyond this, we propose a method that captures both linear and nonlinear effects in a "boosted" approach. This method increases the sensitivity to group differences compared to the standard linear approach, at the cost of being unable to separate linear and nonlinear effects.

Directed neural interactions in fMRI: a comparison between Granger Causality and Effective Connectivity

Abstract:Understanding how neural populations interact is crucial to understand brain function. Most common approaches to infer neural interactions are based on Granger causality (GC) analyses and effective connectivity (EC) models of neural time series. However, an in-depth investigation of the similarity and complementarity of these approaches is currently lacking. GC and EC are classically thought to provide complementary information about the interdependence between neural signals. Whereas GC quantifies the amount of predictability between time series and it is interpreted as a measure of information flow, EC quantifies the amount and sign of the interaction, and it is often interpreted as the causal influence that a neural unit exert over another. Here, we show that, in the context of functional magnetic resonance imaging (fMRI) data analysis and first-order autoregressive models, GC and EC share common assumptions and are mathematically related. More precisely, by defining a ‘corrected’ version of GC accounting for unequal noise variances affecting the source and target node, we show that the two measures are linked by an approximately quadratic relation, where positive or negative values of EC are associated with identical values of GC. While the relation is obtained in limit of infinite sampling time, we use simulations to show that it can be observed in finite data samples as classically observed in neuroimaging studies, provided sufficiently long sampling, multiple sessions or group averaging. Finally, we compare the GC and EC analyses on fMRI data from the Human Connectome Project, and obtain results consistent with simulation outcomes. While GC and EC analyses do not provide reliable estimates at the single subject or single connection level, they become stable at the group level (more than approximately 20 subjects), where the predicted relation between GC and EC can be clearly observed from the data. To conclude, our study provides a common mathematical framework to make grounded methodological choices in the reconstruction and analysis of directed brain networks from neuroimaging time series.

Abstract:Objective: It has been demonstrated that schizophrenia (SZ) is characterized by functional dysconnectivity involving extensive brain networks. However, the majority of previous studies utilizing resting-state functional magnetic resonance imaging (fMRI) to infer abnormal functional connectivity (FC) in patients with SZ have focused on the linear correlation that one brain region may influence another, ignoring the inherently nonlinear properties of fMRI signals. Approach: In this paper, we present a neural Granger causality (NGC) technique for examining the changes in SZ's nonlinear causal couplings. We develop static and dynamic NCG-based analyses of large-scale brain networks at several network levels, estimating complicated temporal and causal relationships in SZ patients. Main results: We find that the NGC-based FC matrices can detect large and significant differences between the SZ and healthy control groups at both the regional and subnetwork scales. These differences are persistent and significantly overlapped at various network sparsities regardless of whether the brain networks were built using static or dynamic techniques. In addition, compared to controls, patients with SZ exhibited extensive NGC confusion patterns throughout the entire brain. Significance: These findings imply that the NGC-based FCs may be a useful method for quantifying the abnormalities in the causal influences of patients with SZ, hence shedding fresh light on the pathophysiology of this disorder.

Abstract:The human brain has been documented to be spatially organized in a finite set of specific coherent patterns, namely resting state networks (RSNs). The interactions among RSNs, being potentially dynamic and directional, may not be adequately captured by simple correlation or anticorrelation. In order to evaluate the possible effective connectivity within those RSNs, we applied a conditional Granger causality analysis (CGCA) to the RSNs retrieved by independent component analysis (ICA) from resting state functional magnetic resonance imaging (fMRI) data. Our analysis provided evidence for specific causal influences among the detected RSNs: default-mode, dorsal attention, core, central-executive, self-referential, somatosensory, visual, and auditory networks. In particular, we identified that self-referential and default-mode networks (DMNs) play distinct and crucial roles in the human brain functional architecture. Specifically, the former RSN exerted the strongest causal influence over the other RSNs, revealing a top-down modulation of self-referential mental activity (SRN) over sensory and cognitive processing. In quite contrast, the latter RSN was profoundly affected by the other RSNs, which may underlie an integration of information from primary function and higher level cognition networks, consistent with previous task-related studies. Overall, our results revealed the causal influences among these RSNs at different processing levels, and supplied information for a deeper understanding of the brain network dynamics.
