Abstract:Previously, we showed that a massively parallel reporter assay, mSTARR-seq, could be used to simultaneously test for both enhancer-like activity and DNA methylation-dependent enhancer activity for millions of loci in a single experiment (Lea et al., 2018). Here, we apply mSTARR-seq to query nearly the entire human genome, including almost all CpG sites profiled either on the commonly used Illumina Infinium MethylationEPIC array or via reduced representation bisulfite sequencing. We show that fragments containing these sites are enriched for regulatory capacity, and that methylation-dependent regulatory activity is in turn sensitive to the cellular environment. In particular, regulatory responses to interferon alpha (IFNA) stimulation are strongly attenuated by methyl marks, indicating widespread DNA methylation-environment interactions. In agreement, methylation-dependent responses to IFNA identified via mSTARR-seq predict methylation-dependent transcriptional responses to challenge with influenza virus in human macrophages. Our observations support the idea that pre-existing DNA methylation patterns can influence the response to subsequent environmental exposures—one of the tenets of biological embedding. However, we also find that, on average, sites previously associated with early life adversity are not more likely to functionally influence gene regulation than expected by chance.

Abstract:A major goal in evolutionary biology and biomedicine is to understand the complex interactions between genetic variants, the epigenome, and gene expression. However, the causal relationships between these factors remain poorly understood. mSTARR-seq, a methylation-sensitive massively parallel reporter assay, is capable of identifying methylation-dependent regulatory activity at many thousands of genomic regions simultaneously, and allows for the testing of causal relationships between DNA methylation and gene expression on a region-by-region basis. Here, we developed a multiplexed mSTARR-seq protocol to assay naturally occurring human genetic variation from 25 individuals sampled from 10 localities in Europe and Africa. We identified 6,957 regulatory elements in either the unmethylated or methylated state, and this set was enriched for enhancer and promoter annotations, as expected. The expression of 58% of these regulatory elements was modulated by methylation, which was generally associated with decreased RNA expression. Within our set of regulatory elements, we used allele-specific expression analyses to identify 8,020 sites with genetic effects on gene regulation; further, we found that 42.3% of these genetic effects varied between methylated and unmethylated states. Sites exhibiting methylation-dependent genetic effects were enriched for GWAS and EWAS annotations, implicating them in human disease. Compared to datasets that assay DNA from a single European individual, our multiplexed assay uncovers dramatically more genetic effects and methylation-dependent genetic effects, highlighting the importance of including diverse individuals in assays which aim to understand gene regulatory processes.

Genome-wide quantification of the effects of DNA methylation on human gene regulation

Abstract:Changes in DNA methylation are involved in development, disease, and the response to environmental conditions. However, not all regulatory elements are functionally methylation-dependent (MD). Here, we report a method, mSTARR-seq, that assesses the causal effects of DNA methylation on regulatory activity at hundreds of thousands of fragments (millions of CpG sites) simultaneously. Using mSTARR-seq, we identify thousands of MD regulatory elements in the human genome. MD activity is partially predictable using sequence and chromatin state information, and distinct transcription factors are associated with higher activity in unmethylated versus methylated DNA. Further, pioneer TFs linked to higher activity in the methylated state appear to drive demethylation of experimentally methylated sites. MD regulatory elements also predict methylation-gene expression relationships across individuals, where they are 1.6x enriched among sites with strong negative correlations. mSTARR-seq thus provides a map of MD regulatory activity in the human genome and facilitates interpretation of differential methylation studies.

Abstract:DNA methylation is an important epigenetic marker in eukaryotes, and could affect chromatin structure and gene expression. With the development of genome-wide methylation sequencing technology, DNA methylation level in the whole genome can be evaluated. In this review, we summarize the research progress of DNA methylation on promoter, gene body, enhancer, silencer and transposon, as well as the relationship between DNA methylation and gene expression. DNA methylation of gene promoter suppresses gene expression, while the relationship between DNA methylation of gene body and gene expression depends on species and cell types. The gene activity is inversely related with the DNA methylation level of enhancer, but positively correlated to the DNA methylation of silencer. Transposon hypermethylation restricts its transposition activity to maintain the genome stability. Furthermore, we discuss the interaction between DNA methylation and histone methylation, its roles in regulation of gene expression, alternative splicing and transcription, and directions for future studies in this field.

Abstract:Objective: Health or disease is shaped for all individuals by interactions between their genes and environment. Exactly how the environment changes gene expression and how this can lead to disease are being explored in a fruitful new approach to environmental health research, representative studies of which are reviewed here. Data sources: We searched Web of Science and references of relevant publications to understand the diversity of gene regulatory mechanisms affected by environmental exposures with disease implications. Data synthesis: Pharmaceuticals, pesticides, air pollutants, industrial chemicals, heavy metals, hormones, nutrition, and behavior can change gene expression through a broad array of gene regulatory mechanisms. Mechanisms include regulation of gene translocation, histone modifications, DNA methylation, DNA repair, transcription, RNA stability, alternative RNA splicing, protein degradation, gene copy number, and transposon activation. Furthermore, chemically induced changes in gene regulation are associated with serious and complex human diseases, including cancer, diabetes and obesity, infertility, respiratory diseases, allergies, and neurodegenerative disorders such as Parkinson and Alzheimer diseases. One of the best-studied areas of gene regulation is epigenetics, especially DNA methylation. Our examples of environmentally induced changes in DNA methylation are presented in the context of early development, when methylation patterns are initially laid down. This approach highlights the potential role for altered DNA methylation in fetal origins of adult disease and inheritance of acquired genetic change. Conclusions: The reviewed studies indicate that genetic predisposition for disease is best predicted in the context of environmental exposures. Second, the genetic mechanisms investigated in these studies offer new avenues for risk assessment research. Finally, we are likely to witness dramatic improvements in human health, and reductions in medical costs, if environmental pollution is decreased.
Stress Induced Gene Expression Drives Transient DNA Methylation Changes at Adjacent Repetitive Elements

Abstract:Cytosine DNA methylation (mC) is a genome modification that can regulate the expression of coding and non-coding genetic elements. However, little is known about the involvement of mC in response to environmental cues. Using whole genome bisulfite sequencing to assess the spatio-temporal dynamics of mC in rice grown under phosphate starvation and recovery conditions, we identified widespread phosphate starvation-induced changes in mC, preferentially localized in transposable elements (TEs) close to highly induced genes. These changes in mC occurred after changes in nearby gene transcription, were mostly DCL3a-independent, and could partially be propagated through mitosis, however no evidence of meiotic transmission was observed. Similar analyses performed in Arabidopsis revealed a very limited effect of phosphate starvation on mC, suggesting a species-specific mechanism. Overall, this suggests that TEs in proximity to environmentally induced genes are silenced via hypermethylation, and establishes the temporal hierarchy of transcriptional and epigenomic changes in response to stress.

Abstract:Prenatal programming describes the process in which environmental events during pregnancy shape and determine the development of the embryo with on-going implications until adulthood. One main trigger of this process is epigenetic changes, for example in DNA methylation. We also know that the genome plays an important role in the regulation of DNA-methylation and de-methylation and a variety of studies have identified meQTLs (methylation quantitative trait loci), i.e. SNPs that are significantly associated with methylation status. We evaluated whether the prenatal environment, genotype and prenatal environment or genotype x prenatal environment interaction was the best predictor of methylation levels in the child's epigenome. We assessed epigenome-wide DNA-methylation levels and genome-wide SNP-genotypes from 817 Finnish cord blood samples from the Prediction and Prevention of Preeclampsia and Intrauterine Growth Restriction (PREDO) cohort. Ten different prenatal environments with regard to prenatal stress (depression score, anxiety score, betamethasone intake), general maternal factors (maternal age, delivery mode, parity) as well as the mother's metabolism (pre-pregnancy BMI, maternal hypertension, gestational diabetes, oral glucose tolerance test) were investigated. Focusing on Variably Methylated Regions (VMRs) and on cis-effects (maximal distance of 1MB between SNP and CpG-site), we tested if environment, SNP-genotype, genotype and environment or genotype x environment interaction best fitted VMR methylation levels. We applied DeepSea, a machine-learning based method, on the top results to identify functionally relevant SNPs. 44% of all VMRs were best explained by SNP genotype alone, 32% by SNP x environment interaction and 24% by additive effects of SNP and environment. Environment alone was only once the best predictor. 8,124 (0.1%) of all investigated SNPs were predicted to be of functional significance. Functionally relevant meQTL-SNPs were located in close proximity to the specific CpG-site and enriched in promoter regions. Functionally relevant SNPs involved in genotype x environment models showed much broader peaks around the CpGs and were enriched for distal intergenic regions. Both SNP groups show different patterns with regard to enrichment for specific transcription factor binding sites. Our results suggest that either genotype, genotype and environment or genotype x environment but not environment alone predict variable methylation in newborn cord blood. Therefore, it is important to include environmental outcomes and genotypic data in epigenetic studies. Furthermore, while meQTLs were enriched in promoter regions, the broader peaks of SNPs involved in interaction models suggest long-distance effects are present in GxE interactions.

Abstract:<p>Environmental exposure can cause changes in epigenetic regulation, namely histone modifications, DNA methylation, RNA modifications, and non-coding RNA (ncRNA) expression; studies of these changes provide insights into the link between environmental exposure and gene expression. Generally, histone acetylation modification is related to gene activation, whereas DNA hypermethylation is related to gene silencing. RNA modifications regulate gene expression by mediating RNA metabolism. NcRNAs, such as microRNA, mediate the epigenetic regulation of gene expression by guiding argonaute-containing complexes to complementary nascent RNA scaffolds. To date, several studies have characterized the molecular mechanisms involved in the epigenetic regulation of gene expression by environmental exposure. This review combines current research and a summary of our previous work to outline the epigenetic regulation of gene expression during environmental exposure and discusses epigenetic regulatory interactions to propose a new model for environmental exposure-mediated changes in epigenetic regulation and gene expression. We also discuss the dynamic relationship between environmental exposure and gene expression.</p>

Abstract:Background: Epigenetic processes, including DNA methylation (DNAm), are among the mechanisms allowing integration of genetic and environmental factors to shape cellular function. While many studies have investigated either environmental or genetic contributions to DNAm, few have assessed their integrated effects. We examined the relative contributions of prenatal environmental factors and genotype on DNA methylation in neonatal blood at variably methylated regions (VMRs), defined as consecutive CpGs showing the highest variability of DNAm in 4 independent cohorts (PREDO, DCHS, UCI, MoBa, N=2,934). Results: We used Akaike9s information criterion to test which factors best explained variability of methylation in the cohort-specific VMRs: several prenatal environmental factors (E) including maternal demographic, psychosocial and metabolism related phenotypes, genotypes in cis (G), or their additive (G+E) or interaction (GxE) effects. G+E and GxE models consistently best explained variability in DNAm of VMRs across the cohorts, with G explaining the remaining sites best. VMRs best explained by G, GxE or G+E, as well as their associated functional genetic variants (predicted using deep learning algorithms), were located in distinct genomic regions, with different enrichments for transcription and enhancer marks. Genetic variants of not only G and G+E models, but also of variants in GxE models were significantly enriched in genome wide association studies (GWAS) for complex disorders.Conclusion: Genetic and environmental factors in combination best explain DNAm at VMRs. The CpGs best explained by G, G+E or GxE are functionally distinct. The enrichment of GxE variants in GWAS for complex disorders supports their importance for disease risk.

Abstract:Genome-wide characterization by next-generation sequencing has greatly improved our understanding of the landscape of epigenetic modifications. Since 2008, whole-genome bisulfite sequencing (WGBS) has become the gold standard for DNA methylation analysis, and a tremendous amount of WGBS data has been generated by the research community. However, the systematic comparison of DNA methylation profiles to identify regulatory mechanisms has yet to be fully explored. Here we reprocessed the raw data of over 500 publicly available Arabidopsis WGBS libraries from various mutant backgrounds, tissue types, and stress treatments and also filtered them based on sequencing depth and efficiency of bisulfite conversion. This enabled us to identify high-confidence differentially methylated regions (hcDMRs) by comparing each test library to over 50 high-quality wild-type controls. We developed statistical and quantitative measurements to analyze the overlapping of DMRs and to cluster libraries based on their effect on DNA methylation. In addition to confirming existing relationships, we revealed unanticipated connections between well-known genes. For instance, MET1 and CMT3 were found to be required for the maintenance of asymmetric CHH methylation at nonoverlapping regions of CMT2 targeted heterochromatin. Our comparative methylome approach has established a framework for extracting biological insights via large-scale comparison of methylomes and can also be adopted for other genomics datasets.

Abstract:DNA methylation is a critical regulatory mechanism of gene expression, influencing various human diseases and traits. While traditional expression quantitative trait loci (eQTL) studies have helped elucidate the genetic regulation of gene expression, there is a growing need to explore environmental influences on gene expression. Existing methods such as PrediXcan and FUSION focus on genotype-based associations but overlook the impact of environmental factors. To address this gap, we present MOSES (methylation-based gene association), a novel approach that utilizes DNA methylation to identify environmentally regulated genes associated with traits or diseases without relying on measured gene expression.

Abstract:DNA methylation generally functions as a repressive transcriptional signal, but it is also known to activate gene expression. In either case, the downstream factors remain largely unknown. By using comparative interactomics, we isolated proteins in Arabidopsis thaliana that associate with methylated DNA. Two SU(VAR)3-9 homologs, the transcriptional antisilencing factor SUVH1, and SUVH3, were among the methyl reader candidates. SUVH1 and SUVH3 bound methylated DNA in vitro, were associated with euchromatic methylation in vivo, and formed a complex with two DNAJ domain-containing homologs, DNAJ1 and DNAJ2. Ectopic recruitment of DNAJ1 enhanced gene transcription in plants, yeast, and mammals. Thus, the SUVH proteins bind to methylated DNA and recruit the DNAJ proteins to enhance proximal gene expression, thereby counteracting the repressive effects of transposon insertion near genes.

In mammals, DNA methylation mostly occurs in the symmetric dinucleotide CG sites. In the model plant Arabidopsis thaliana, DNA methylation frequently occurs at cytosine bases in all sequence contexts (CG, CHG and CHH, where H represents A, C or T). In Arabidopsis, de novo DNA methylation is established by a process known as RNA-directed DNA methylation (RdDM). RdDM in plants not only requires the upstream production of 24-nucleotide (nt) small interfering RNAs (siRNAs) and the downstream recruitment of de novo DNA methyltransferase DOMAINS REARRANGED METHYLTRANSFERASE 2 (DRM2), the production of RNA polymerase V (Pol V)-dependent intergenic non-coding (IGN) transcripts plays a crucial role likely in serving as scaffolds for siRNAs binding. Pol V is required for DNA methylation and gene silencing and has been shown to be transcriptionally active in vitro. However, the characteristics of Pol V transcripts is poorly understood probably due to its low abundance. In this dissertation, to better understand the features of Pol V transcripts in vivo, I will first describe the application of a technique modified from global nuclear run-on (GRO) assay to characterize nascent Pol V transcripts at genome-wide level. With this technique, we captured Pol V nascent transcripts and we uncovered a novel mechanism of ARGONAUTE4/6/9 (AGO4/6/9) dependent, small-RNA-guided co-transcriptional slicing of nascent Pol V transcripts. With the fast development of genome editing recent years, epigenetic modification including targeted DNA methylation and demethylation also becomes attractive for its capability of stably regulate gene expression. In order to develop site-specific and efficient tools for DNA methylation targeting, we tethered artificial zinc finger protein recognizing specific DNA sequence to various RdDM proteins (ZF-RdDM) in Arabidopsis. With this tool, we studied the hierarchy of action within RdDM pathway by testing their ability to target methylation in different mutant backgrounds. Also, at thousands of ZF-RdDM off target sites, we characterized the ectopic siRNAs production, Pol V recruitment and DNA methylation establishment and found that simultaneously recruiting both arms of the RdDM pathway, siRNA biogenesis and Pol V recruitment, dramatically enhanced targeted methylation. We then also developed a tool to target DNA demethylation in plants by fusing the catalytic domain of the human demethylase TEN-ELEVEN TRANSLOCATION1 (TET1cd) and an artificial zinc finger protein or CRISPR/dCas9 system. Finally, I will discuss DNA methylation landscape in human embryonic stem cells (hESCs). hESCs are morphologically and transcriptionally similar to stem cells derived from the mouse post-implantation epiblast. Thus, hESCs are typically considered to exhibit ‘primed’ pluripotency. Various culture conditions have been developed to promote maintenance and self-renewal of hypomethylated ‘naive’ hESCs. We have discovered that reverting primed hESCs to naive hESCs results in a Stage Specific Embryonic Antigen 4 (SSEA4)-negative population with a transcriptional program resembling the human pre-implantation epiblast. However, we also discovered that the methylation landscape of naive hESCs in vitro is distinct from human epiblast in vivo with a lost ‘memory’ of methylation state at primary imprints and human oocyte.
Epigenetic regulation of gene expression: how the genome integrates intrinsic and environmental signals

Abstract:Cells of a multicellular organism are genetically homogeneous but structurally and functionally heterogeneous owing to the differential expression of genes. Many of these differences in gene expression arise during development and are subsequently retained through mitosis. Stable alterations of this kind are said to be 'epigenetic', because they are heritable in the short term but do not involve mutations of the DNA itself. Research over the past few years has focused on two molecular mechanisms that mediate epigenetic phenomena: DNA methylation and histone modifications. Here, we review advances in the understanding of the mechanism and role of DNA methylation in biological processes. Epigenetic effects by means of DNA methylation have an important role in development but can also arise stochastically as animals age. Identification of proteins that mediate these effects has provided insight into this complex process and diseases that occur when it is perturbed. External influences on epigenetic processes are seen in the effects of diet on long-term diseases such as cancer. Thus, epigenetic mechanisms seem to allow an organism to respond to the environment through changes in gene expression. The extent to which environmental effects can provoke epigenetic responses represents an exciting area of future research.

Abstract:Key PointsEpigenetics is the study of variations in gene function (phenotypes) that are somatically heritable (and sometimes also from one generation to the next), but which are not caused by genetic alterations.In plants and animals, different epigenetic modifications, including DNA methylation, can have long-term effects on gene expression.The environment affects gene expression and phenotypes, both in plants and animals. Although it triggers natural developmental processes in some species, it often has deleterious effects that have consequences for development and disease.Different environmental cues (such as nutrition, chemical compounds, temperature changes and other stresses) can affect phenotypes and epigenetic gene regulation in experimental model systems.A growing number of human studies have demonstrated long-term effects as a consequence of diet, exposure to chemical components and other external factors. The effects are particularly apparent when exposure to the environmental factor occurs during gestation.For many environmentally induced phenotypes, particularly in humans, it remains unclear to what extent epigenetic modifications could be involved. This is a challenge for future research.Genetic differences between individuals influence epigenetic deregulation, and possibly also susceptibility to environmental stresses.

Abstract:Comprehending the reasons for the natural variation and distribution of life-forms in different environments has been a major motivational force for biology since antiquity. With Mendel's discoveries, Darwin's natural selection theories became armed with the concept of genotype.How a genotype is inherited, selected, and how this results in a phenotype have become a spirited debate that has ultimately led to our ideas of genetics and epigenetics. The concept of genetic memory that arose from developmental biology has underpinned the desire to understand the molecular basis of epigenetics. This has finally led to uncovering of many of the molecular building blocks and regulatory pathways of epigenetics. The possibility that the environment through epigenetic regulation may direct trait inheritance has even begun to question some of our fundamental paradigms of the function of the environment in shaping evolution. Some direct role of the environment in heritable phenotype variation cannot be ruled out now. This has blurred our concepts of transgenerational and developmental genetics so much that understanding the connections between these processes has taken an enormously important status in biology. The pace of growth of our knowledge of the biochemical participants in the epigenetic informational system has been truly impressive. Major epigenetic marks involve covalent chemical modifications to DNA and to histones. How these modifications and noncoding RNAs are organized into an epigenetic informational system is being intensively investigated.Understanding the way in which the environment controls the connections and use of epigenetic marks with the DNA sequence code promises to expose a rich new world of biology and new toolboxes that will afford stunning new capabilities in agriculture, medicine, and all practical applications of biology. This chapter discusses the sea change in our understanding of genome environment interactions.

Abstract:Our knowledge base involving the biochemical participants of epigenetic control has expanded greatly over the last decade. The role of epigenetic marks to DNA and histones controlled by non-coding RNAs is one of the most intensely studied areas of biology today. This review covers many of themechanisms that non-coding RNAs and other molecules use to control gene expression and eventually affect responses to the environment. In the first part of the review, we discuss the array of covalent modifications to the genome that constitute the epigenome, which consists of the histone variants, covalent modifications, and post-translational modifications that result in gene expression changes. How the histone variants and post-translationalmodifications including, acetylation, methylation, phosphorylation, ubiquitination and sumoylation help form the epigenome is also summarized. Our eventual understanding of how the environment controls these modifications will open incredible opportunities in agriculture, medicine and the development of practical tools for biology. In the second part of this review we discuss the growing list of environmentally-mediated epigenetic-modifications, and examples of transgenerational epigenetic inheritance events, that may begin to change our views of adaptive responses to the environment and evolution.

Abstract:A number of recent studies revealed that DNA methylation plays a central role in the regulation of lipid metabolism. DNA methylation modifications are important regulators of transcriptional networks that do not affect the DNA sequence and can translate genetic variants and environmental factors into phenotypic traits. Therefore, elucidating the factors that underlie inter-individual DNA methylation variations gives us an opportunity to predict diseases and interfere with the establishment of aberrant DNA methylation early. In this review, we summarize the findings of DNA methylation-related studies focused on unravelling the potential role of genetic and environmental factors in DNA methylation and the regulatory effect of DNA methylation on gene expression in lipid metabolism.

Abstract:BACKGROUND:DNA methylation is an important type of epigenetic modification involved in gene regulation. Although strong DNA methylation at promoters is widely recognized to be associated with transcriptional repression, many aspects of DNA methylation remain not fully understood, including the quantitative relationships between DNA methylation and expression levels, and the individual roles of promoter and gene body methylation.RESULTS:Here we present an integrated analysis of whole-genome bisulfite sequencing and RNA sequencing data from human samples and cell lines. We find that while promoter methylation inversely correlates with gene expression as generally observed, the repressive effect is clear only on genes with a very high DNA methylation level. By means of statistical modeling, we find that DNA methylation is indicative of the expression class of a gene in general, but gene body methylation is a better indicator than promoter methylation. These findings are general in that a model constructed from a sample or cell line could accurately fit the unseen data from another. We further find that promoter and gene body methylation have minimal redundancy, and either one is sufficient to signify low expression. Finally, we obtain increased modeling power by integrating histone modification data with the DNA methylation data, showing that neither type of information fully subsumes the other.CONCLUSION:Our results suggest that DNA methylation outside promoters also plays critical roles in gene regulation. Future studies on gene regulatory mechanisms and disease-associated differential methylation should pay more attention to DNA methylation at gene bodies and other non-promoter regions.
