Abstract:Viruses evolve under selection pressure from a particular antiviral agent, resulting in the emergence of organisms that are not susceptible to the drug. This process is referred to as “virus resistance induction.” While conventional in vitro resistance studies are conducted using infectious viruses, the lack of a robust hepatitis C virus (HCV) infection system in cell culture makes such an approach impossible in this case. Instead, cell lines harboring a self‐replicating HCV RNA (or HCV replicon) are used for this purpose. The protocols detailed in this unit describe methods for studying HCV resistance to inhibitors, including the selection of replicon variants resistant to HCV inhibitors, characterization of these variants for their phenotypes and genotypes, and determination of the role of the mutation(s) identified in their genomes. The results from such studies are not only important for lead identification and confirmation of drug targets, but also aid in monitoring the appearance of resistant variants in clinical settings. Abstract:Icy moons like Enceladus, and perhaps Europa, emit material sourced from their subsurface oceans into space via plumes of ice grains and gas. Both moons are prime targets for astrobiology investigations. Cassini measurements revealed a large compositional diversity of emitted ice grains with only 1 to 4% of Enceladus's plume ice grains containing organic material in high concentrations. Here, we report experiments simulating mass spectra of ice grains containing one bacterial cell, or fractions thereof, as encountered by advanced instruments on board future space missions to Enceladus or Europa, such as the SUrface Dust Analyzer onboard NASA's upcoming Europa Clipper mission at flyby speeds of 4 to 6 kilometers per second. Mass spectral signals characteristic of the bacteria are shown to be clearly identifiable by future missions, even if an ice grain contains much less than one cell. Our results demonstrate the advantage of analyses of individual ice grains compared to a diluted bulk sample in a heterogeneous plume.

Abstract:The Cassini mission provided evidence for a global subsurface ocean and ongoing hydrothermal activity on Enceladus, based on results from Cassini’s mass spectrometers. Laboratory simulations of hydrothermal conditions on icy moons are needed to further constrain the composition of ejected ice grains containing hydrothermally altered organic material. Here, we present results from our newly established facility to simulate the processing of ocean material within the temperature range 80–150°C and the pressure range 80–130 bar, representing conditions suggested for the water–rock interface on Enceladus. With this new facility, we investigate the hydrothermal processing of triglycine (GGG) peptide and, for the first time, analyse the extracted samples using laser-induced liquid beam ion desorption (LILBID) mass spectrometry, a laboratory analogue for impact ionization mass spectrometry of ice grains in space. We outline an approach to elucidate hydrothermally processed GGG in ice grains ejected from icy moons based on characteristic differences between GGG anion and cation mass spectra. These differences are linked to hydrothermal processing and thus provide a fingerprint of hydrothermal activity on extraterrestrial bodies. These results will serve as important guidelines for biosignatures potentially obtained by a future Enceladus mission and the SUrface Dust Analyzer (SUDA) instrument onboard Europa Clipper. Mass Spectrometric Fingerprints of Bacteria and Archaea for Life Detection on Icy Moons

Abstract:The icy moons of the outer Solar System display evidence of subsurface liquid water and, therefore, potential habitability for life. Flybys of Saturn's moon Enceladus by the Cassini spacecraft have provided measurements of material from plumes that suggest hydrothermal activity and the presence of organic matter. Jupiter's moon Europa may have similar plumes and is the target for the forthcoming Europa Clipper mission that carries a high mass resolution and high sensitivity mass spectrometer, called the MAss Spectrometer for Planetary EXploration (MASPEX), with the capability for providing detailed characterization of any organic materials encountered. We have performed a series of experiments using pyrolysis-gas chromatography-mass spectrometry to characterize the mass spectrometric fingerprints of microbial life. A range of extremophile Archaea and Bacteria have been analyzed and the laboratory data converted to MASPEX-type signals. Molecular characteristics of protein, carbohydrate, and lipid structures were detected, and the characteristic fragmentation patterns corresponding to these different biological structures were identified. Protein pyrolysis fragments included phenols, nitrogen heterocycles, and cyclic dipeptides. Oxygen heterocycles, such as furans, were detected from carbohydrates. Our data reveal how mass spectrometry on Europa Clipper can aid in the identification of the presence of life, by looking for characteristic bacterial fingerprints that are similar to those from simple Earthly organisms.

Abstract:Interpreting measurements by robotic missions searching for signs of life in material erupted by cryovolcanic ocean worlds (e.g., Enceladus, Europa, Ceres) requires linking the composition of this material to that of its subsurface liquid source. Irrespective of the properties of –and processes along– the path of ejection, material erupted on airless worlds undergoes a transition from liquid to vacuum. Here, we investigate experimentally the effect of a direct transition from liquid to vacuum environments on the relative abundances of amino and carboxylic (fatty) acids, a metric used to distinguish between biological and abiotic sources for these compounds. Amino acids were dissolved in parent solutions prepared with 1 wt.% NaCl and pH 9–10 to match properties inferred from Enceladus plume grains. Compositional analysis of the dry solids resulting from the injection of this solution into vacuum indicates a < 50% change in amino acid abundances relative to glycine. Injection of two fatty acids, phenylacetic acid (soluble and undersaturated in the parent solution) and palmitic acid (insoluble and supersaturated) resulted in a change of less than a factor of 7 in their relative abundances. At this bulk scale (all grains aggregated together), proportions of amino and fatty acids were sufficiently conserved to allow distinction between end-member example biological and abiotic sources. We did not find strong correlations between the relative enrichment or depletion of amino or fatty acids with molecular properties such as molecular mass, hydrophobicity, functionality, or charge, other than high under- or supersaturation. Most of the organic residue was deposited along the experimental injection path, which suggests that cryovolcanic conduit walls on icy ocean worlds may be enriched in organic material relative to material having undergone the liquid-vacuum transition.

Abstract:RATIONALE: The investigation of cryogenic planetary environments as potential harbors for extant life and/or contemporary sites of organic synthesis represents an emerging focal point in planetary exploration. Next generation instruments need to be capable of unambiguously determining elemental and/or molecular stoichiometry via highly accurate mass measurements and the separation of isobaric interferences.METHODS: An Orbitrap™ analyzer adapted for spaceflight (referred to as the CosmOrbitrap), coupled with a commercial pulsed UV laser source (266 nm), was used to successfully characterize a variety of planetary analog samples via ultrahigh resolution laser desorption/ablation mass spectrometry. The materials analyzed in this study include: jarosite (a hydrous sulfate detected on Mars); magnesium sulfate (a potential component of the subsurface ocean on Europa); uracil (a nucleobase of RNA); and a variety of amino acids.RESULTS: The instrument configuration tested here enables: measurement of major elements and organic molecules with ultrahigh mass resolution (m/Δm ≥ 120,000, FWHM); quantification of isotopic abundances with <1.0% (2σ) precision; and identification of highly accurate masses within 3.2 ppm of absolute values. The analysis of a residue of a dilute solution of amino acids demonstrates the capacity to detect twelve amino acids in positive ion mode at concentrations as low as ≤1 pmol/mm<sup>2</sup> while maintaining mass resolution and accuracy requirements.CONCLUSIONS: The CosmOrbitrap mass analyzer is highly sensitive and delivers mass resolution/accuracy unmatched by any instrument sent into orbit or launched into deep space. This prototype instrument, which maps to a spaceflight implementation, represents a mission-enabling technology capable of advancing planetary exploration for decades to come.

Processing of analogues of plume fallout in cold regions of Enceladus by energetic electrons

Abstract:Enceladus, a small icy moon of Saturn, is one of the most remarkable bodies in the solar system. This moon is a geologically active object, and despite the lower temperatures on most of its surface, the geothermally heated south polar region presents geysers that spouts a plume made of water (approximately ninety percent), carbon dioxide, methane, ammonia, and methanol, among other molecules. Most of the upward-moving particles do not have the velocity to escape from the gravitational influence of the moon and fall back to the surface. The molecules in the ice are continuously exposed to ionizing radiation, such as UV and X-rays photons, cosmic rays, and electrons. Over time, the ionizing radiation promotes molecular bond rupture, destroying and also forming molecules, radicals, and fragments. We analyse the processing of an ice mixture analogue to the Enceladus fallout ice in cold resurfaced areas (north pole) by 1 keV electrons. The main goal is to search for complex species that have not yet been detected in this moon, and to determine relevant physico-chemical parameters, such as destruction and formation cross-sections and the half-life of the studied molecules in the ice. The experiment consisted of the electron irradiation of an Enceladus-like ice mixture (H2O,CO2,CH4,NH3, and CH3OH) in an ultra-high vacuum chamber at 20 K. The analysis was made by infrared spectrometry in the mid-infrared region (4000-800 cm-1 or 2.5-12.5 microns).The absolute dissociation cross-sections of the parent molecules, the formation cross-section of daughter species, and the half-life of the parental species in a simulated Enceladus irradiation scenario were determined. Among the produced species, CO (carbon monoxide), OCN- (cyanate anion), HCONH2 (formamide), and H2CO (formaldehyde) were tentatively detected.

Biosignature Molecules Accumulate and Persist in Evaporitic Brines: Implications for Planetary Exploration

Abstract:The abundance of potentially habitable hypersaline environments in our solar system compels us to understand the impacts of high-salt matrices and brine dynamics on biosignature detection efforts. We identified and quantified organic compounds in brines from South Bay Salt Works (SBSW), where evapoconcentration of ocean water enables exploration of the impact of NaCl- and MgCl2-dominated brines on the detection of potential biosignature molecules. In SBSW, organic biosignature abundance and distribution are likely influenced by evapoconcentration, osmolyte accumulation, and preservation effects. Bioluminescence assays show that adenosine triphosphate (ATP) concentrations are higher in NaCl-rich, low water activity (aw) samples (<0.85) from SBSW. This is consistent with the accumulation and preservation of ATP at low aw as described in past laboratory studies. The water-soluble small organic molecule inventory was determined by using microchip capillary electrophoresis paired with high-resolution mass spectrometry (µCE-HRMS). We analyzed the relative distribution of proteinogenic amino acids with a recently developed quantitative method using CE-separation and laser-induced fluorescence (LIF) detection of amino acids in hypersaline brines. Salinity trends for dissolved free amino acids were consistent with amino acid residue abundance determined from the proteome of the microbial community predicted from metagenomic data. This highlights a tangible connection up and down the "-omics" ladder across changing geochemical conditions. The detection of water-soluble organic compounds, specifically proteinogenic amino acids at high abundance (>7 mM) in concentrated brines, demonstrates that potential organic biomarkers accumulate at hypersaline sites and suggests the possibility of long-term preservation. The detection of such molecules in high abundance when using diverse analytical tools appropriate for spacecraft suggests that life detection within hypersaline environments, such as evaporates on Mars and the surface or subsurface brines of ocean world Europa, is plausible and argues such environments should be a high priority for future exploration. Comprehensive laboratory constraints on thermal desorption of interstellar ice analogues

Abstract:To explain grain growth and destruction in warm media, ice mantle formation and sublimation in cold media, and gas line emission spectroscopy, astrochemical models must mimic the gas--solid abundance ratio. Ice-sublimation mechanisms determine the position of snow lines and the nature of gas emitted by and locked inside planetary bodies in star-forming regions. To interpret observations from the interplanetary and extragalactic interstellar mediums, gas phase abundances must be modelled correctly. This study presents comprehensive thermal desorption data for interstellar ice analogues, aiming to refine astrochemical models by generating a set of benchmarks to evaluate both the kinetics and thermodynamics in astrochemical models. Our experiments focused on temperature-programmed desorption of pure and mixed ices, including Ar, CO, CO2, NH3, CH3OH, and H2O, under ultrahigh vacuum (1 x 10^-10 hPa) and low temperatures (10 K). Each experiment includes the experimental parameters, ice desorption kinetics for pure species, and the desorption yield (gas--solid ratio) for ice mixtures. From the desorption yields, we find common trends in the trapping of molecules when their abundance is compared to water: compact amorphous water ices are capable of trapping up to 20 % of volatiles (Ar, CO, and CO2), ~ 3 % of CH3OH, and ~ 5% NH3 in relation to the water content within the ice matrix; ammonium formate is not trapped in the water ice films, and compact amorphous water ice formed in situ has similar trapping capabilities to a compact amorphous water ice deposited using molecular beams. Our results highlight the limited trapping capacity of compact amorphous water ice for gases, crucial for understanding the formation of interstellar complex organic molecules.

Distinguishing Potential Organic Biosignatures on Ocean Worlds from Abiotic Geochemical Products using Thermodynamic Calculations

Abstract:The search for life in our solar system often involves efforts to detect organic molecules, which have been found on many extraterrestrial bodies, including planets, moons, meteorites, comets, and asteroids. These chemical signatures are not typically thought of as biosignatures because we know that organic synthesis can occur through abiotic processes. Therefore, development of methods for distinguishing biotic and abiotic biosignatures would enable interpretation of data collected from habitability and life-detection missions. Life on Earth harnesses energy-releasing reactions to power biosynthesis reactions, which often require energy. Using thermodynamic data, we can quantify the energy required for organic synthesis. If an organic molecule is detected in an abundance that is thermodynamically unstable, then it is possible that life coupled its synthesis to other energy-releasing reactions. On the other hand, if an organic molecule is detected in an abundance that is thermodynamically stable, then abiotic synthesis was plausible. This sorting framework can be applied to the search for life wherever we have geochemical data. One such example is Saturn’s moon Enceladus. Small compounds involving the elements that comprise the majority of biomass were detected by the Cassini spacecraft in the plume gas erupting from the subsurface ocean. Using Enceladus as an example, we demonstrate the utility of thermodynamic calculations for distinguishing biosignatures and show that organic synthesis is often favorable using the carbon sources available on Enceladus. While these results may lead us to conclude that hypothetical organic signatures on Enceladus are abiotic, this framework can be applied to other environments in the search for genuine biosignatures.

Exploring refractory organics in extraterrestrial particles

Abstract:The origin of organic compounds detected in meteorites and comets, some of which could serve as precursors of life on Earth, still remains an open question. The aim of the present study is to make one more step in revealing the nature and composition of organic materials of extraterrestrial particles by comparing infrared spectra of laboratory-made refractory organic residues to the spectra of cometary particles returned by the Stardust mission, interplanetary dust particles, and meteorites. Our results reinforce the idea of a pathway for the formation of refractory organics through energetic and thermal processing of molecular ices in the solar nebula. There is also the possibility that some of the organic material formed already in the parental molecular cloud before it entered the solar nebula. The majority of the IR "organic" bands of the studied extraterrestrial particles can be reproduced in the spectra of the laboratory organic residues. We confirm the detection of water, nitriles, hydrocarbons, and carbonates in extraterrestrial particles and link it to the formation location of the particles in the outer regions of the solar nebula. To clarify the genesis of the species, high-sensitivity observations in combination with laboratory measurements like those presented in this paper are needed. Thus, this study presents one more piece of the puzzle of the origin of water and organic compounds on Earth and motivation for future collaborative laboratory and observational projects.

Abstract:Discovery of a remnant habitable environment by the Mars Science Laboratory in the sedimentary record of Gale Crater has reinvigorated the search for evidence of martian life. In this study, we used a simulated martian mudstone material, based on data from Gale Crater, that was inoculated and cultured over several months and then dried and pressed. The simulated mudstone was analysed with a range of techniques to investigate the detectability of biosignatures. Cell counting and DNA extraction showed a diverse but low biomass microbial community that was highly dispersed. Pellets were analysed with bulk Elemental Analysis - Isotope Ratio Mass Spectrometry (EA-IRMS), high-resolution Laser-ablation Ionisation Mass Spectrometry (LIMS), Raman spectroscopy and Fourier Transform InfraRed (FTIR) spectroscopy, which are all techniques of relevance to current and future space missions. Bulk analytical techniques were unable to differentiate between inoculated samples and abiotic controls, despite total levels of organic carbon comparable with that of the martian surface. Raman spectroscopy, FTIR spectroscopy and LIMS, which are high sensitivity techniques that provide chemical information at high spatial resolution, retrieved presumptive biosignatures but these remained ambiguous and the sedimentary matrix presented challenges for all techniques. This suggests challenges for detecting definitive evidence for life, both in the simulated lacustrine environment via standard microbiological techniques and in the simulated mudstone via analytical techniques with relevance to robotic missions. Our study suggests that multiple co-incident high-sensitivity techniques that can scan the same micrometre-scale spots are required to unambiguously detect biosignatures, but the spatial coverage of these techniques needs to be high enough not to miss individual cellular-scale structures in the matrix.

Abstract:In 2014, we introduced a new experimental approach to study the UV photo-processing of cryogenic ices of astrophysical interest using laser ablation in a combination of ionization and time-of-flight mass spectrometry (ToF-MS). The setup, Mass Analytical Tool to Research Interstellar ICES, allowed us to detect newly formed species at low abundances. However, we found that with the increase in molecular complexity over the years, the detection of larger photoproducts was hindered by the dynamic range of detectors used. Here, we introduce a method to overcome this issue that we expect to be useful for similar applications in other research fields. The concept is based on a precisely controlled high-energy pulser that regulates the voltage across the deflection plates of the ToF-MS instrument to deflect the most abundant species and prevent them from reaching the detector. In this way, the detector sensitivity can be increased from an operating voltage of 2500 V up to 3000 V. The applicability is first illustrated in the simple case of an argon matrix, where 40Ar+ ions are deflected to increase the detection sensitivity for 40Ar2+ at m/z = 20 and 40Ar2+ at m/z = 80 by a factor 30. Similarly, it is shown that substantially larger complex organic molecules, an important species in astrochemical reaction networks, can be measured for UV irradiated methanol ice.

Abstract:The quest to find extraterrestrial life is a critical scientific endeavor with civilization-level implications. Icy moons in our solar system are promising targets for exploration because their liquid oceans make them potential habitats for microscopic life. However, the lack of a precise definition of life poses a fundamental challenge to formulating detection strategies. To increase the chances of unambiguous detection, a suite of complementary instruments must sample multiple independent biosignatures (e.g., composition, motility/behavior, and visible structure). Such an instrument suite could generate 10,000x more raw data than is possible to transmit from distant ocean worlds like Enceladus or Europa. To address this bandwidth limitation, Onboard Science Instrument Autonomy (OSIA) is an emerging discipline of flight systems capable of evaluating, summarizing, and prioritizing observational instrument data to maximize science return. We describe two OSIA implementations developed as part of the Ocean Worlds Life Surveyor (OWLS) prototype instrument suite at the Jet Propulsion Laboratory. The first identifies life-like motion in digital holographic microscopy videos, and the second identifies cellular structure and composition via innate and dye-induced fluorescence. Flight-like requirements and computational constraints were used to lower barriers to infusion, similar to those available on the Mars helicopter, "Ingenuity." We evaluated the OSIA's performance using simulated and laboratory data and conducted a live field test at the hypersaline Mono Lake planetary analog site. Our study demonstrates the potential of OSIA for enabling biosignature detection and provides insights and lessons learned for future mission concepts aimed at exploring the outer solar system.

Abstract:In the Solar System, extra-terrestrial organic molecules have been found on cometary primitive objects, on Titan and Enceladus icy moons and on Mars. Identification could be achieved for simple organic species by remote sensing based on spectroscopic methods. However in situ mass spectrometry is a key technology to determine the nature of more complex organic matter. A new concept of mass analyser offering ultra-high mass resolving power of more than 50,000 at m/z 56 (under high vacuum condition about 10-9 mbar) is currently being developed for space applications: the CosmOrbitrap (Briois et al., 2016), based on the OrbitrapTM technology. This work challenges the use of LAb-CosmOrbitrap, a space instrument prototype combining Laser Ablation ionisation and the CosmOrbitrap mass analyser, to identify solid organic molecules of relevance to the future space exploration. For this purpose a blind test was jointly organised by the JAXA-HRMS team (Japan Aerospace Exploration Agency-High Resolution Mass Spectrometry) and the CosmOrbitrap consortium. The JAXA team provided two organic samples, whereas the CosmOrbitrap consortium analysed them without prior information. Thanks to the high analytical performances of the prototype and our HRMS data post-processing, we successfully identified the two molecules as HOBt, hydroxybenzotriazole (C6H5N3O) and BBOT, 2,5-Bis(5-tert-butyl-benzoxazol-2-yl)thiophene (C26H26N2O2S), with a mass resolving power of, respectively, 123 540 and 69 219. The success of this blind test on complex organic molecules shows the strong potential of LAb-CosmOrbitrap for future space applications.

Abstract:The existence of organic matter presenting a high molecular diversity in extraterrestrial environments is well documented. To understand the origin of this organic diversity, laboratory experiments were developed and showed that irradiation and thermal alteration of simple molecules such as methanol, water, and ammonia in conditions mimicking astrophysical ice environments. Ices containing water, methanol, and ammonia (H 2 O: MeOH: NH 3 ) photolyzed and monitored by infrared spectroscopy, while the organic matter formed at room temperature was analyzed in situ with infrared spectroscopy and ex situ with high-resolution mass spectrometry. Those ices irradiated at 77 K and 10 −8 mbar shows a significant organic molecular diversity: residual organic compounds contain up to 78 C, 188 H, 123 N, and 37 O. Most of them contains all four CHNO atoms (76–86 per cent), followed by CHO (11–17 per cent), and CHN compounds (5–6 per cent). CHNO and CHO compounds are more aliphatic (34–53 per cent), while CHN compounds are mostly condensed aromatics (83–90 per cent). In this work, our objective is to investigate impacts of environment on this organic molecular diversity by focusing on three parameters: photon dose, pressure, and heating rate during the warming process. Analyses of the residue formed showed that the heating rate and pressure weakly alter the abundance of the final organic material, while the irradiation rate reduced its abundance at high photon doses by a factor of 8. These results give insights on the impact of icy environment conditions in the evolution of astrophysical organic matter.

Abstract:ABSTRACT The recent detection of ethanolamine (EtA, HOCH$_2$CH$_2$NH$_2$), a key component of phospholipids, i.e. the building blocks of cell membranes, in the interstellar medium is in line with an exogenous origin of life-relevant molecules. However, the stability and survivability of EtA molecules under inter/circumstellar and Solar System conditions have yet to be demonstrated. Starting from the assumption that EtA mainly forms on interstellar ice grains, we have systematically exposed EtA, pure and mixed with amorphous water (H$_2$O) ice, to electron, ion, and thermal processing, representing ‘energetic’ mechanisms that are known to induce physicochemical changes within the ice material under controlled laboratory conditions. Using infrared (IR) spectroscopy, we have found that heating of pure EtA ice causes a phase change from amorphous to crystalline at 180 K, and further temperature increase of the ice results in sublimation-induced losses until full desorption occurs at about 225 K. IR and vacuum ultraviolet (VUV) spectra of EtA-containing ices deposited and irradiated at 20 K with 1 keV electrons as well as IR spectra of H$_2$O:EtA mixed ice obtained after 1 MeV He$^+$ ion irradiation have been collected at different doses. The main radiolysis products, including H$_2$O, CO, CO$_2$, NH$_3$, and CH$_3$OH, have been identified and their formation pathways are discussed. The measured column density of EtA is demonstrated to undergo exponential decay upon electron and ion bombardment. The half-life doses for electron and He$^+$ ion irradiation of pure EtA and H$_2$O:EtA mixed ice are derived to range between $10.8\!-\!26.3$ eV/16u. Extrapolating these results to space conditions, we conclude that EtA mixed in H$_2$O ice is more stable than in pure form and it should survive throughout the star and planet formation process.
