Abstract:Metabolomics research has recently gained popularity because it enables the study of biological traits at the biochemical level and, as a result, can directly reveal what occurs in a cell or a tissue based on health or disease status, complementing other omics such as genomics and transcriptomics. Like other high-throughput biological experiments, metabolomics produces vast volumes of complex data. The application of machine learning (ML) to analyze data, recognize patterns, and build models is expanding across multiple fields. In the same way, ML methods are utilized for the classification, regression, or clustering of highly complex metabolomic data. This review discusses how disease modeling and diagnosis can be enhanced via deep and comprehensive metabolomic profiling using ML. We discuss the general layout of a metabolic workflow and the fundamental ML techniques used to analyze metabolomic data, including support vector machines (SVM), decision trees, random forests (RF), neural networks (NN), and deep learning (DL). Finally, we present the advantages and disadvantages of various ML methods and provide suggestions for different metabolic data analysis scenarios.

The development of machine learning approaches in two-dimensional NMR data interpretation for metabolomics applications

Abstract:Metabolomics has been widely applied in human diseases and environmental science to study the systematic changes of metabolites over diverse types of stimuli. NMR-based metabolomics has been widely used, but the peak overlap problems in the one-dimensional (1D) NMR spectrum could limit the accuracy of quantitative analysis for metabolomics applications. Two-dimensional (2D) NMR has been applied to solve the 1D NMR overlap problem, but the data processing is still challenging. In this study, we built an automatic approach to process the 2D NMR data for quantitative applications using machine learning approaches. Partial least square discriminant analysis (PLS-DA), artificial neural network classification (ANN-DA), gradient boosted trees classification (XGBoost-DA), and artificial deep learning neural network classification (ANNDL-DA) were applied in combination with an automatic peak selection approach. Standard mixtures, sea anemone extracts, and mouse fecal samples were tested to demonstrate the approach. Our results showed that ANN-DA and ANNDL-DA have high accuracy in selecting 2D NMR peaks (around 90 %), which have a high potential application in 2D NMR-based metabolomics quantitively study, while PLS-DA and XGBoost-DA showed limitations in either data variation or overfitting. Our study built an automatic approach to applying 2D NMR data to routine quantitative analysis in metabolomics.
Machine Learning Using Neural Networks for Metabolomic Pathway Analyses

Abstract:Elucidating the mechanisms of metabolic pathways helps us understand the cascade of enzyme-catalyzed reactions that lead to the conversion of substances into final products. This has implications for predicting how newly synthesized compounds will affect a person's metabolism and, hence, the development of novel treatments to improve one's health. The study of metabolomic pathways, together with protein engineering, may also aid in the extraction, at a scale, of natural products to be used as drugs and drug precursors. Several approaches have been used to correlate protein annotations to metabolic pathways in order to derive pathways directly related to specific organisms. These could range from association rule-mining techniques to machine learning methods such as decision trees, naïve Bayes, logistic regression, and ensemble methods.In this chapter, we will be reviewing the use of machine learning for metabolic pathway analyses, with a step-by-step focus on the use of deep learning to predict the association of compounds (metabolites) to their respective metabolomic pathway classes. This prediction could help explain interactions of small molecules in organisms. Inspired by the work of Baranwal et al. (2019), we demonstrate how to build and train a deep learning neural network model to perform a multi-label prediction. We considered two different types of fingerprints as features (inputs to the model). The output of the model is the set of metabolic pathway classes (from the KEGG dataset) in which the input molecule participates. We will walk through the various steps of this process, including data collection, feature engineering, model selection, training, and evaluation. This model-building and evaluation process may be easily transferred to other domains of interest. A comparative evaluation of the generalised predictive ability of eight machine learning algorithms across ten clinical metabolomics data sets for binary classification

Abstract:Abstract Introduction Metabolomics is increasingly being used in the clinical setting for disease diagnosis, prognosis and risk prediction. Machine learning algorithms are particularly important in the construction of multivariate metabolite prediction. Historically, partial least squares (PLS) regression has been the gold standard for binary classification. Nonlinear machine learning methods such as random forests (RF), kernel support vector machines (SVM) and artificial neural networks (ANN) may be more suited to modelling possible nonlinear metabolite covariance, and thus provide better predictive models. Objectives We hypothesise that for binary classification using metabolomics data, non-linear machine learning methods will provide superior generalised predictive ability when compared to linear alternatives, in particular when compared with the current gold standard PLS discriminant analysis. Methods We compared the general predictive performance of eight archetypal machine learning algorithms across ten publicly available clinical metabolomics data sets. The algorithms were implemented in the Python programming language. All code and results have been made publicly available as Jupyter notebooks. Results There was only marginal improvement in predictive ability for SVM and ANN over PLS across all data sets. RF performance was comparatively poor. The use of out-of-bag bootstrap confidence intervals provided a measure of uncertainty of model prediction such that the quality of metabolomics data was observed to be a bigger influence on generalised performance than model choice. Conclusion The size of the data set, and choice of performance metric, had a greater influence on generalised predictive performance than the choice of machine learning algorithm.

Abstract:Metabolomics and artificial intelligence (AI) form a synergistic partnership. Metabolomics generates large datasets comprising hundreds to thousands of metabolites with complex relationships. AI, aiming to mimic human intelligence through computational modeling, possesses extraordinary capabilities for big data analysis. In this review, we provide a recent overview of the methodologies and applications of AI in metabolomics studies in the context of systems biology and human health. We first introduce the AI concept, history, and key algorithms for machine learning and deep learning, summarizing their strengths and weaknesses. We then discuss studies that have successfully used AI across different aspects of metabolomic analysis, including analytical detection, data preprocessing, biomarker discovery, predictive modeling, and multi-omics data integration. Lastly, we discuss the existing challenges and future perspectives in this rapidly evolving field. Despite limitations and challenges, the combination of metabolomics and AI holds great promises for revolutionary advancements in enhancing human health.

Abstract:The accelerated use of Artificial Neural Networks (ANNs) in Chemical and Process Engineering has drawn the attention of scientific and industrial communities, mainly due to the Big Data boom related to the analysis and interpretation of large data volumes required by Industry 4.0. ANNs are well-known nonlinear regression algorithms in the Machine Learning field for classification and prediction and are based on the human brain behavior, which learns tasks from experience through interconnected neurons. This empirical method can widely replace traditional complex phenomenological models based on nonlinear conservation equations, leading to a smaller computational effort – a very peculiar feature for its use in process optimization and control. Thereby, this chapter aims to exhibit several ANN modeling applications to different Chemical and Process Engineering areas, such as thermodynamics, kinetics and catalysis, process analysis and optimization, process safety and control, among others. This review study shows the increasing use of ANNs in the area, helping to understand and to explore process data aspects for future research.

Abstract:Pharmacometrics and the application of population pharmacokinetic (PK) modeling play a crucial role in clinical pharmacology. These methods, which describe data with well‐defined equations and estimate physiologically interpretable parameters, have not changed substantially during the past decades. Although the methods have proven their usefulness, they are often resource intensive and require a high level of expertise. We investigated whether a method based on artificial neural networks (ANNs) may provide an alternative approach for the prediction of concentration‐time curve to supplement the gold standard methods. In this work, we used simulated data to overcome the requirement for a large clinical training data set, implemented a pharmacologically reasonable network architecture to improve extrapolation to different dosing schemes, and used transfer learning to quickly adapt the predictions to new patient groups. We demonstrate that ANNs are able to learn the shape of concentration‐time curves and make individual predictions based on a short sequence of PK measurements. Furthermore, an ANN trained on simulated data was applied to real clinical data and was demonstrated to extrapolate to different dosing schemes. We also adapted the ANN trained on simulated healthy subjects to simulated hepatic impaired patients through transfer learning. In summary, we demonstrate how ANNs could be leveraged in a PK workflow to efficiently make individual concentration‐time predictions, and we discuss the current limitations and advantages of such an ANN‐based method.

Abstract:Nuclear magnetic resonance (NMR) spectroscopy allows for simultaneous detection of a wide range of metabolites and lipids. As metabolites act together in complex metabolic networks, they are often highly correlated, and optimal biological insight is achieved when using methods that take the correlation into account. For this reason, latent-variable-based methods, such as principal component analysis and partial least-squares discriminant analysis, are widely used in metabolomic studies. However, with increasing availability of larger population cohorts, and a shift from analysis of spectral data to using quantified metabolite levels, both more traditional statistical approaches and alternative machine learning methods have become more widely used. This review aims at providing an overview of the current state-of-the-art multivariate methods for the analysis of NMR-based metabolomic data as well as alternative methods, highlighting their strengths and limitations.

Non-linearity of Metabolic Pathways Critically Influences the Choice of Machine Learning Model

Abstract:The use of machine learning (ML) in life sciences has gained wide interest over the past years, as it speeds up the development of high performing models. Important modeling tools in biology have proven their worth for pathway design, such as mechanistic models and metabolic networks, as they allow better understanding of mechanisms involved in the functioning of organisms. However, little has been done on the use of ML to model metabolic pathways, and the degree of non-linearity associated with them is not clear. Here, we report the construction of different metabolic pathways with several linear and non-linear ML models. Different types of data are used; they lead to the prediction of important biological data, such as pathway flux and final product concentration. A comparison reveals that the data features impact model performance and highlight the effectiveness of non-linear models (e.g., QRF: RMSE = 0.021 nmol·min −1 and R 2 = 1 vs. Bayesian GLM: RMSE = 1.379 nmol·min −1 R 2 = 0.823). It turns out that the greater the degree of non-linearity of the pathway, the better suited a non-linear model will be. Therefore, a decision-making support for pathway modeling is established. These findings generally support the hypothesis that non-linear aspects predominate within the metabolic pathways. This must be taken into account when devising possible applications of these pathways for the identification of biomarkers of diseases (e.g., infections, cancer, neurodegenerative diseases) or the optimization of industrial production processes.

Abstract:Statistical analysis and modeling of mass spectrometry (MS) data have a long and rich history with several modern MS-based applications using statistical and chemometric methods. Recently, machine learning (ML) has experienced a renaissance due to advents in computational hardware and the development of new algorithms for artificial neural networks (ANN) and deep learning architectures. Moreover, recent successes of new ANN and deep learning architectures in several areas of science, engineering, and society have further strengthened the ML field. Importantly, modern ML methods and architectures have enabled new approaches for tasks related to MS that are now widely adopted in several popular MS-based subdisciplines, such as mass spectrometry imaging and proteomics. Herein, we aim to provide an introductory summary of the practical aspects of ML methodology relevant to MS. Additionally, we seek to provide an up-to-date review of the most recent developments in ML integration with MS-based techniques while also providing critical insights into the future direction of the field.

Abstract:The field of metabolomics examines the overall composition and dynamic patterns of metabolites in living organisms. The primary methods used in metabolomics include liquid chromatography (LC), nuclear magnetic resonance (NMR), and mass spectrometry (MS) analysis. These methods enable the identification and examination of metabolite types and contents within organisms, as well as modifications to metabolic pathways and their connection to the emergence of diseases. Research in metabolomics has extensive value in basic and applied sciences. The field of metabolomics is growing quickly, with the majority of studies concentrating on biomedicine, particularly early disease diagnosis, therapeutic management of human diseases, and mechanistic knowledge of biochemical processes. Multiscale metabolomics is an approach that integrates metabolomics techniques at various scales, including the holistic, tissue, cellular, and organelle scales, to enable more thorough and in-depth studies of metabolic processes in organisms. Multiscale metabolomics can be combined with methods from systems biology and bioinformatics. In recent years, multiscale metabolomics approaches have become increasingly important in neuroscience research due to the nervous system's high metabolic demands. Multiscale metabolomics can offer novel concepts and approaches for the diagnosis, treatment, and development of medication for neurological illnesses in addition to a more thorough understanding of brain metabolism and nervous system function. In this review, we summarize the use of multiscale metabolomics techniques in neuroscience, address the promise and constraints of these techniques, and provide an overview of the metabolome and its applications in neuroscience.

Abstract:Liquid chromatography-mass spectrometry (LC-MS)-based metabolomics has emerged as a valuable tool for biological discovery, capable of assaying thousands of diverse chemical entities in a single biospecimen. Processing of non-targeted LC-MS spectral data requires identification and isolation of true spectral features from the random, false noise peaks that comprise a significant portion of total signals, using inexact peak selection algorithms and time-consuming visual inspection of data. To increase the fidelity and speed of data processing, herein we establish, optimize and evaluate a machine learning pipeline employing deep neural networks as well as a simpler multiple logistic regression model for classification of spectral features from non-targeted LC-MS metabolomics data. Machine learning based approaches were found to remove up to 90% of false peaks from complex non-targeted LC-MS datasets without reducing true positive signals and exhibit excellent reproducibility across multiple datasets. Application of machine learning for non-targeted LC-MS based peak selection provides for robust and scalable peak classification and data filtering, enabling handling and processing of large scale, complex metabolomics datasets.

Explainable AI to Facilitate Understanding of Neural Network-Based Metabolite Profiling Using NMR Spectroscopy

Abstract:Neural networks (NNs) are emerging as a rapid and scalable method for quantifying metabolites directly from nuclear magnetic resonance (NMR) spectra, but the nonlinear nature of NNs precludes understanding of how a model makes predictions. This study implements an explainable artificial intelligence algorithm called integrated gradients (IG) to elucidate which regions of input spectra are the most important for the quantification of specific analytes. The approach is first validated in simulated mixture spectra of eight aqueous metabolites and then investigated in experimentally acquired lipid spectra of a reference standard mixture and a murine hepatic extract. The IG method revealed that, like a human spectroscopist, NNs recognize and quantify analytes based on an analyte's respective resonance line-shapes, amplitudes, and frequencies. NNs can compensate for peak overlap and prioritize specific resonances most important for concentration determination. Further, we show how modifying a NN training dataset can affect how a model makes decisions, and we provide examples of how this approach can be used to de-bug issues with model performance. Overall, results show that the IG technique facilitates a visual and quantitative understanding of how model inputs relate to model outputs, potentially making NNs a more attractive option for targeted and automated NMR-based metabolomics.

Abstract:In the past few years, deep learning has been successfully applied to various omics data. However, the applications of deep learning in metabolomics are still relatively low compared to others omics. Currently, data pre-processing using convolutional neural network architecture appears to benefit the most from deep learning. Compound/structure identification and quantification using artificial neural network/deep learning performed relatively better than traditional machine learning techniques, whereas only marginally better results are observed in biological interpretations. Before deep learning can be effectively applied to metabolomics, several challenges should be addressed, including metabolome-specific deep learning architectures, dimensionality problems, and model evaluation regimes.

Abstract:Recent years have seen a surge of novel neural network architectures for the integration of multi-omics data for prediction. Most of the architectures include either encoders alone or encoders and decoders, i.e., autoencoders of various sorts, to transform multi-omics data into latent representations. One important parameter is the depth of integration: the point at which the latent representations are computed or merged, which can be either early, intermediate, or late. The literature on integration methods is growing steadily, however, close to nothing is known about the relative performance of these methods under fair experimental conditions and under consideration of different use cases.

LC-MS, known for its high sensitivity and specificity, faces challenges such as complex data interpretation and the need for advanced computational tools. 1 H NMR offers reproducibility and quantitative accuracy but struggles with lower sensitivity compared to mass spectrometry. The review also delves into the integration of multivariate data analysis techniques like principal component analysis and partial least squares-discriminant analysis, which enhance data dimensionality reduction and pattern recognition, yet require careful validation to avoid overfitting. Furthermore, the application of machine learning algorithms, including random forests and support vector machines, is discussed in the context of improving classification and predictive tasks in food metabolomics. Practical applications of these technologies are demonstrated in areas such as quality control, nutritional studies, and food adulteration detection. The review emphasizes the need for standardization in methodologies and the development of more accessible and cost-effective analytical workflows. Abstract:<span>Metabolomics has become a crucial part of systems biology; however, data analysis is still often undertaken in a reductionist way focusing on changes in individual metabolites. Whilst such approaches indeed provide relevant insights into the metabolic phenotype of an organism, the intricate nature of metabolic relationships may be better explored when considering the whole system.This review highlights multiple network strategies that can be applied for metabolomics data analysis from different perspectives including: association networks based on quantitative information, mass spectra similarity networks to assist metabolite annotation and biochemical networks for systematic data interpretation. We also highlight some relevant insights into metabolic organization obtained through the exploration of such approaches.Network based analysis is an established method that allows the identification of non-intuitive metabolic relationships as well as the identification of unknown compounds in mass spectrometry. Additionally, the representation of data from metabolomics within the context of metabolic networks is intuitive and allows for the use of statistical analysis that can better summarize relevant metabolic changes from a systematic perspective.</span>

Abstract:In recent decades, the utilization of machine learning (ML) and artificial intelligence (AI) approaches have been explored for process modelling applications. This paper compares and contrasts two different types of data‐driven modelling approaches, namely the series/parallel all‐nonlinear static‐dynamic neural network models and models from a Bayesian ML approach. Both types of AI modelling approaches considered in this work have shown to significantly outperform several state‐of‐the‐art steady‐state and dynamic data‐driven modelling techniques for various performance measures, specifically, model sparsity, predictive capabilities, and computational expense. The performances of the proposed model structures and algorithms have been evaluated for two nonlinear dynamic chemical engineering systems—a plug‐flow reactor for vapour phase cracking of acetone for production of acetic anhydride and a pilot‐plant for post‐combustion CO2 capture using monoethanolamine as the solvent. For the validation data from the CO2 capture pilot plant, root mean squared error (RMSE) for flue gas outlet temperature, flowrate and CO2 concentration is 0.05%, 1.07%, and 5.0%, respectively, for the all‐nonlinear static‐dynamic neural networks and 0.1%, 1.75%, and 14.14%, respectively, for the Bayesian ML models. For the plug flow reactor data, the Bayesian ML models yield superior RMSE compared to the all‐nonlinear static‐dynamic neural networks when the measurement data are corrupted with Gaussian, auto‐correlated, or cross‐correlated noise.
