Abstract:Significance Microglia are the tissue resident macrophages of the brain and spinal cord, implicated in important developmental, homeostatic, and disease processes, although our understanding of their roles is complicated by an inability to distinguish microglia from related cell types. Although they share many features with other macrophages, microglia have distinct developmental origins and functions. Here we validate a stable and robustly expressed microglial marker for both mouse and human, transmembrane protein 119 (Tmem119). We use custom-made antibodies against Tmem119 to perform deep RNA sequencing of developing microglia, and demonstrate that microglia mature by the second postnatal week in mice. The antibodies, cell isolation methods, and RNAseq profiles presented here will greatly facilitate our understanding of microglial function in health and disease.

Abstract:Under pathological conditions, the immune-specialized brain microenvironment contains both resident microglia and bone marrow-derived myeloid cells recruited from peripheral circulation. Due to largely overlapping phenotypic similarities between these ontogenically distinct myeloid populations, studying their individual functions in central nervous system diseases has been challenging. Recently, transmembrane protein 119 (Tmem119) has been reported as a marker for resident microglia which is not expressed by bone marrow-derived myeloid cells. However, several studies have reported the loss or reduction of Tmem119 expression in pathologically activated microglia. Here, we examined whether Tmem119 could be used as a robust marker to identify brain metastasis-associated microglia. In addition, we also compared Tmem119 expression of primary microglia to the immortalized microglia-like BV2 cell line and characterized expression changes after LPS treatment. Lastly, we used a commercially available transgenic mouse line (Tmem119-eGFP) to compare Tmem119 expression patterns to the traditional antibody-based detection methods. Our results indicate that brain metastasis-associated microglia have reduced Tmem119 gene and protein expression.

Abstract:This study characterizes a fluorescent Slc17a6-tdTomato neuronal reporter mouse line offering strong labeling in axons throughout the optic nerve, dendrites and soma in 99% of retinal ganglion cells (RGCs). The model facilitates neuronal assessment ex vivo with wholemounts quantified to show neurodegeneration following optic nerve crush or elevated IOP as related to glaucoma, in vitro with robust Ca2+ responses to P2X7 receptor stimulation in neuronal cultures, and in vivo using a confocal scanning laser ophthalmoscope (cSLO). While the tdTomato signal showed strong overlap with RGC markers, BRN3A and RBPMS, there was no cross-labeling of displaced amacrine cells in the ganglion cell layer. Controls indicated no impact of Slc17a6-tdTomato expression on light-dependent neuronal function, as determined with a microelectrode array (MEA), or on structure, as measured with optical coherence tomography (OCT). In summary, this novel neuronal reporter mouse model offers an effective means to increase the efficiency for real-time, specific visualization of retinal ganglion cells. It holds substantial promise for enhancing our understanding of RGC pathology in glaucoma and other diseases of the optic nerve, and could facilitate the screening of targeted therapeutic interventions for neurodegeneration.

Tmem59 Deletion Ac Vates Microglia And Reduces Phagocytic Capacity

Abstract:1300 Introduction: Neuroinﬂammation is widely regarded as a chronic innate immune response in the brain and apotentially pathogenic factor in a number of neurodegenerative diseases such as Alzheimer’s disease (AD), as well as traumatic brain injury. Recently, due to its key signaling steps in the initiation of immune activation, greater attention has been paid to the potential of neuroinﬂammation as a therapeutic target. Microglia, which comprise approximately 20% of all glial cells, serve as the principal immune cells and play crucial roles in the central nervous system, responding to neuroinﬂammation via migration and the execution of phagocytosis. The activation of microglia is characterized by an increase in the expression level of TSPO, which can be detected by PET. Transmembrane protein 59 (Tmem59) is a membrane protein that plays an important role in neural stem cell differentiation, glioma apoptosis, dendritic spine formation, and Alzheimer’s disease (AD), nevertheless, the involvement of the Tmem59 gene in the brain immune response has not yet been reported. In the current work, we investigated the effect of Tmem59 in neuroinflammation. Methods: 18F-DPA-714 imaging in WT and KO mice were performed using a micro PET/CT. Tmem59 down-expression models and vector controls of BV2 microglia cells were established by psiRNA-Tmem59 and Vehicle plasmid transfection, respectively. The change of gene expression was detected by western blotting analysis. Cell phagocytosis assay was used to study the eﬀect of Dcf1 downregulation on the phagocytic ability of LPS-activated microglia Results: The activation of microglia is characterized by an increase in the expression level of TSPO and Iba1. Using this PET imaging technique, we found that TSPO expression was significantly increased in certain brain regions of Tmem59-KO mice, including the hippocampus, as compared with that of WT mice, indicating that Tmem59 deletion upregulated the ratio of activated microglia to resting microglia. Consistently, the expression level of Iba1 was also significantly increased in Tmem59-KO mice, as reflected by immunostaining and Western blotting analysis, which both show that the mean density in KO mice is 1.5 times that in WT mice. Furthermore, Western blotting analysis shows that the expression level of CD68 was significantly increased in Tmem59-KO mice. To explore the effect of Tmem59 downregulation on the phagocytic ability of LPS-activated microglia, a cell phagocytosis assay was performed. Image analysis shows that compared with the blank, the phagocytic capacity of BV2 cells following treatment with LPS was increased by approximately 10%. Moreover, downregulation of Tmem59 led to a significant decrease of approximately 50% in microglial phagocytic ability as compared with the LPS+vehicle group. Conclusion: In conclusion, our data indicates that Tmem59-deﬁcient microglia induced aberrant proinﬂammatory cytokines release and subsequent microglial dysfunction, which blocked the phagocytic abilities of activated microglia. Taken together, these observations provide novel insight into the role of Tmem59 in activated microglial cells during the neuroimmune response, and further lay the foundation for the elucidation of the mechanism underlying neuroinﬂammatory-related diseases. Abstract:The activation of microglia and the infiltration of macrophages are hallmarks of neuroinflammation after acute brain injuries, including traumatic brain injury (TBI). The two myeloid populations share many features in the post-injury inflammatory response, thus, being antigenically indistinguishable. Recently Tmem119, a type I transmembrane protein specifically expressed by microglia under physiological conditions, was proposed as a tool to differentiate resident microglia from blood-borne macrophages, not expressing it. However, the validity of Tmem119 as a specific marker of resident microglia in the context of acute brain injury, where microglia are activated and macrophages are recruited, needs validation. Our purpose was to investigate Tmem119 expression and distribution in relation to the morphology of brain myeloid cells present in the injured area after TBI. Mice underwent sham surgery or TBI by controlled cortical impact (CCI). Brains from sham-operated, or TBI mice, were analyzed by in situ hybridization to identify the cells expressing Tmem119 , and by Western blot and quantitative immunofluorescence to measure Tmem119 protein levels in the entire brain regions and single cells. The morphology of Iba1+ myeloid cells was analyzed at different times (4 and 7 days after TBI) and several distances from the contused edge in order to associate Tmem119 expression with morphological evolution of active microglia. In situ hybridization indicated an increased Tmem119 RNA along with increased microglial complement C1q activation in the contused area and surrounding regions. On the contrary, the biochemical evaluation showed a drop in Tmem119 protein levels in the same areas. The Tmem119 immunoreactivity decreased in Iba1+ myeloid cells found in the contused cortex at both time points, with the cells showing the hypertrophic ameboid morphology having no Tmem119 expression. The Tmem119 was present on ramifications of resident microglia and its presence was decreased as a consequence of microglial activation in cortical areas close to contusion. Based on the data, we conclude that the decrease of Tmem119 in reactive microglia may depend on the process of microglial activation, which involves the retracting of their branchings to acquire an ameboid shape. The Tmem119 immunoreactivity decreases in reactive microglia to similar levels than the blood-borne macrophages, thus, failing to discriminate the two myeloid populations after TBI.

Abstract:Background: Microglia are important brain immune cells. However, it is difficult to differentiate microglia from monocyte-derived macrophages. To visualize microglia changes following intracerebral hemorrhage (ICH), we utilized a genetic knock-in mouse line, Tmem119 (transmembrane protein 119)-EGFP (enhanced green fluorescent protein), which expresses EGFP specifically in microglia. Methods: There were 2 parts in this study. First, autologous blood was injected into the right basal ganglia to model ICH in Tmem119-EGFP mice. Mice were euthanized at 4 hours, days 1, 3, and 7 after ICH. Sham animals were used as controls. Second, Tmem119-EGFP mice were injected with iron or thrombin, factors involved in ICH-induced injury, and were euthanized at 4 hours. Naïve mice were controls. Brains were harvested for histology. Results: The number of perihematomal microglia significantly decreased 1 day after ICH, but markedly increased by days 3 and 7. Microglia death was also induced by intracerebral iron injection while microglia proliferation was found with intracerebral thrombin injection. Conclusions: Perihematomal microglia death and proliferation after ICH are visualized in vivo with a Tmem119-EGFP transgenic mouse line. Iron and thrombin may contribute to ICH-induced microglia death and proliferation, respectively.

Abstract:Synapse is the fundamental structure for neurons to transmit information between cells. The proper synapse formation is crucial for developing neural circuits and cognitive functions of the brain. The aberrant synapse formation has been proved to cause many neurological disorders, including autism spectrum disorders and intellectual disability. Synaptic cell adhesion molecules (CAMs) are thought to play a major role in achieving mechanistic cell-cell recognition and initiating synapse formation via trans-synaptic interactions. Due to the diversity of synapses in different brain areas, circuits and neurons, although many synaptic CAMs, such as Neurexins (NRXNs), Neuroligins (NLGNs), Synaptic cell adhesion molecules (SynCAMs), Leucine-rich-repeat transmembrane neuronal proteins (LRRTMs) and SLIT and NTRK-like protein (SLITRKs) have been identified as synaptogenic molecules, how these molecules determine specific synapse formation and whether other molecules driving synapse formation remain undiscovered are unclear. Here, to providing a tool for synapse labeling and synaptic CAMs screening by artificial synapse formation (ASF) assay, we generated synaptotagmin-1-tdTomato ( Syt1- tdTomato) transgenic mice by inserting the tdTomato-fused synaptotagmin-1 coding sequence into the genome of C57BL/6J mice. In the brain of Syt1- tdTomato transgenic mice, the tdTomato-fused synaptotagmin-1 (SYT1-tdTomato) signals were widely observed in different areas and overlapped with synapsin-1, a widely-used synaptic marker. In olfactory bulb, the SYT1-tdTomato signals are highly enriched in glomerulus. In the cultured hippocampal neurons, the SYT1-tdTomato signals showed colocalization with several synaptic markers. Compared to the wild-type (WT) mouse neurons, cultured hippocampal neurons from Syt1- tdTomato transgenic mice presented normal synaptic neurotransmission. In ASF assays, neurons from Syt1- tdTomato transgenic mice could form synaptic connections with HEK293T cells expressing NLGN2, LRRTM2, and SLITRK2 without immunostaining. Therefore, our work suggested that the Syt1- tdTomato transgenic mice with the ability to label synapses by tdTomato, and it will be a convenient tool for screening synaptogenic molecules.

Abstract:Microglia and central nervous system (CNS)-associated macrophages (CAMs), such as perivascular and meningeal macrophages, are implicated in virtually all diseases of the CNS. However, little is known about their cell-type-specific roles in the absence of suitable tools that would allow for functional discrimination between the ontogenetically closely related microglia and CAMs. To develop a new microglia gene targeting model, we first applied massively parallel single-cell analyses to compare microglia and CAM signatures during homeostasis and disease and identified hexosaminidase subunit beta (Hexb) as a stably expressed microglia core gene, whereas other microglia core genes were substantially downregulated during pathologies. Next, we generated HexbtdTomato mice to stably monitor microglia behavior in vivo. Finally, the Hexb locus was employed for tamoxifen-inducible Cre-mediated gene manipulation in microglia and for fate mapping of microglia but not CAMs. In sum, we provide valuable new genetic tools to specifically study microglia functions in the CNS.

Abstract:Background: Microglia, the innate immune cells in the central nervous system, play an essential role in brain homeostasis, neuroinflammation and brain infections. Dysregulated microglia, on the other hand, are associated with neurodegenerative diseases, yet the mechanisms underlying pro-inflammatory gene expression in microglia are incompletely understood. Methods: We investigated the role of the actin-associated protein tropomyosin 1 (TPM1) in regulating pro-inflammatory phenotype of microglia in the retina by using a combination of cell culture, immunocytochemistry, Western blot, qPCR, TUNEL, RNA sequencing and electroretinogram analysis. TREM2-/- mice were used to investigate whether TPM1 regulated pro-inflammatory responses downstream of TREM2. To conditionally deplete microglia, we backcrossed CX3CR1CreER mice with Rosa26iDTR mice to generate CX3CR1CreER:Rosa26iDTR mice. Results: We revealed a vital role for TPM1 in regulating pro-inflammatory phenotype of microglia. We found that TPM1 drove LPS-induced inflammation and neuronal death in the retina via the PKA/CREB pathway. TPM1 knockdown ameliorated LPS-induced inflammation in WT retinas yet exaggerated the inflammation in TREM2-/- retinas. RNA sequencing revealed that genes associated with M1 microglia and A1 astrocytes were significantly downregulated in LPS-treated WT retinas but upregulated in LPS-treated TREM2-/- retinas after TPM1 knockdown. Mechanistically, we demonstrated that CREB activated by TPM1 knockdown mediated anti-inflammatory genes in LPS-treated WT retinas but pro-inflammatory genes in LPS-treated TREM2-/- retinas, suggesting a novel role for TREM2 as a brake on TPM1-mediated inflammation. Furthermore, we identified that TPM1 regulated inflammation downstream of TREM2 and in a microglia-dependent manner. Conclusions: We demonstrate that TPM1 mediates inflammation downstream of TREM2 via the PKA/CREB signaling pathway. Our findings suggest that TPM1 could be a potential target for therapeutic intervention in brain diseases.

Abstract:The function of microglia during progression of Alzheimer's disease (AD) can be investigated using mouse models that enable genetic manipulation of microglial subpopulations in a temporal manner. We developed a mouse strain that expresses destabilized-domain Cre recombinase (DD-Cre) from the Cst7 locus (Cst7DD-Cre) and tested this in 5xFAD amyloidogenic, Ai14 tdTomato cre-reporter line mice. Dietary administration of trimethoprim to induce DD-Cre activity produces long-term labeling in disease associated microglia (DAM) without evidence of leakiness, with tdTomato-expression restricted to cells surrounding plaques. Using this model, we found that DAMs are a subset of plaque-associated microglia (PAMs) and their transition to DAM increases with age and disease stage. Spatial transcriptomic analysis revealed that tdTomato+ cells show higher expression of disease and inflammatory genes compared to other microglial populations, including non-labeled PAMs. This model should allow inducible cre-loxP targeting of DAMs, without leakiness.

Pilot-scale production of conjugated linoleic acid-rich soy oil by photoirradiation.

Abstract:Conjugated linoleic acid (CLA) is found naturally in dairy and beef products at levels of 0.2% to 2% of the total fat. A more concentrated source of dietary CLA, low in saturated fat, would be highly desirable to obtain optimum CLA levels of about 3 g/d. We recently reported photoisomerization of soy oil with iodine catalysis to be a simple way of producing CLA in laboratory without high-energy input or expensive enzymes and microorganisms. However, a long irradiation time of 144 h has been a limitation for this technique to be of practical value. The objectives of this study were to build a pilot plant unit to rapidly produce high-CLA soy oil by photoirradiation and optimize the processing parameters to obtain high-CLA soy oil. Degassed oil with dissolved-iodine catalyst was irradiated by UV lamps in an illuminated laminar flow unit (ILFU). The ILFU consists of 2 borosilicate glass plates in a silicone lined stainless steel frame. The static mode of operation yielded 5.7% of total CLA isomers and performed twice as well than the continuous mode with 2.5% of total CLA. Irradiating oil in a static mode with reflective surfaces increased the CLA yields 3-fold to 16.4%. About 22% of total CLA isomers can be rapidly produced from soy oil linoleic acid with 0.35% iodine catalyst in a 0.5-cm-thick oil layer maintained at 48 degrees C for 12 h. The peroxide value and GC-MS analysis did not identify any volatile compounds characteristic of lipid oxidation. This study is a definitive step toward the commercialization of large-scale production of CLA-rich soy oil.

Abstract:TMEM16F is involved in many physiological processes such as blood coagulation, cell membrane fusion and bone mineralization. Activation of TMEM16F has been studied in various central nervous system diseases. High TMEM16F level has been also found to participate in microglial phagocytosis and transformation. Microglia-mediated neuroinflammation is a key factor in promoting the progression of Alzheimer's disease. However, few studies have examined the effects of TMEM16F on neuroinflammation in Alzheimer's disease. In this study, we established TMEM16F-knockdown AD model in vitro and in vivo to investigate the underlying regulatory mechanism about TMEM16F-mediated neuroinflammation in AD. We performed a Morris water maze test to evaluate the spatial memory ability of animals and detected markers for the microglia M1/M2 phenotype and NLRP3 inflammasome. Our results showed that TMEM16F was elevated in 9-month-old APP/PS1 mice. After TMEM16F knockdown in mice, spatial memory ability was improved, microglia polarization to the M2 phenotype was promoted, NLRP3 inflammasome activation was inhibited, cell apoptosis and Aβ plaque deposition in brain tissue were reduced, and brain injury was alleviated. We used amyloid-beta (Aβ<sub>25-35</sub>) to stimulate human microglia to construct microglia models of Alzheimer's disease. The levels of TMEM16F, inducible nitric oxide synthase (iNOS), proinflammatory cytokines and NLRP3 inflammasome-associated biomarkers were higher in Aβ<sub>25-35</sub> treated group compared with that in the control group. TMEM16F knockdown enhanced the expression of the M2 phenotype biomarkers Arg1 and Socs3, reduced the release of proinflammatory factors interleukin-1, interleukin-6 and tumor necrosis factor-α, and inhibited NLRP3 inflammasome activation through reducing downstream proinflammatory factors interleukin-1β and interleukin-18. This inhibitory effect of TMEM16F knockdown on M1 microglia was partially reversed by the NLRP3 agonist Nigericin. Our findings suggest that TMEM16F participates in neuroinflammation in Alzheimer's disease through participating in polarization of microglia and activation of the NLRP3 inflammasome. These results indicate that TMEM16F inhibition may be a potential therapeutic approach for Alzheimer's disease treatment.

Abstract:C3a exerts multiple biologic functions through activation of its cognate C3a receptor. C3-/- and C3aR-/- mice have been instrumental in defining important roles of the C3a/C3aR axis in the regulation of acute and chronic inflammatory diseases, including ischemia/reperfusion injury, allergic asthma, autoimmune nephritis, and rheumatoid arthritis. Surprisingly little is known about C3aR expression and function in immune and stromal cells. To close this gap, we generated a floxed tandem-dye Tomato (tdTomato)-C3aR reporter knock-in mouse, which we used to monitor C3aR expression in cells residing in the lung, airways, lamina propria (LP) of the small intestine, brain, visceral adipose tissue, bone marrow (BM), spleen, and the circulation. We found a strong expression of tdTomato-C3aR in the brain, lung, LP, and visceral adipose tissue, whereas it was minor in the spleen, blood, BM, and the airways. Most macrophage and eosinophil populations were tdTomato-C3aR+ Interestingly, most tissue eosinophils and some macrophage populations expressed C3aR intracellularly. BM-derived dendritic cells (DCs), lung-resident cluster of differentiation (CD) 11b+ conventional DCs (cDCs) and monocyte-derived DCs, LP CD103+, and CD11b+ cDCs but not pulmonary CD103+ cDCs and splenic DCs were tdTomato-C3aR+ Surprisingly, neither BM, blood, lung neutrophils, nor mast cells expressed C3aR. Similarly, all lymphoid-derived cells were tdTomato-C3aR-, except some LP-derived type 3 innate lymphoid cells. Pulmonary and LP-derived epithelial cells expressed at best minor levels of C3aR. In summary, we provide novel insights into the expression pattern of C3aR in mice. The floxed C3aR knock-in mouse will help to reliably track and conditionally delete C3aR expression in experimental models of inflammation.

Abstract:Microglia have critical roles not only in neural development and homeostasis, but also in neurodegenerative and neuroinflammatory diseases of the central nervous system1-4. These highly diverse and specialized functions may be executed by subsets of microglia that already exist in situ, or by specific subsets of microglia that develop from a homogeneous pool of cells on demand. However, little is known about the presence of spatially and temporally restricted subclasses of microglia in the central nervous system during development or disease. Here we combine massively parallel single-cell analysis, single-molecule fluorescence in situ hybridization, advanced immunohistochemistry and computational modelling to comprehensively characterize subclasses of microglia in multiple regions of the central nervous system during development and disease. Single-cell analysis of tissues of the central nervous system during homeostasis in mice revealed specific time- and region-dependent subtypes of microglia. Demyelinating and neurodegenerative diseases evoked context-dependent subtypes of microglia with distinct molecular hallmarks and diverse cellular kinetics. Corresponding clusters of microglia were also identified in healthy human brains, and the brains of patients with multiple sclerosis. Our data provide insights into the endogenous immune system of the central nervous system during development, homeostasis and disease, and may also provide new targets for the treatment of neurodegenerative and neuroinflammatory pathologies.
TIA1 Mediates Divergent Inflammatory Responses to Tauopathy in Microglia and Macrophages

Abstract:The RNA binding protein TIA1 is known to regulate stress responses. Here we show that TIA1 plays a much broader role in inflammatory cells, being required for the microglial sensome. We crossed TIA1 cKO mice (using a CX3CR1 driven cre element) to PS19 MAPT P301S tauopathy mice. The peripheral macrophages of TIA1 cKO mice exhibited a hyper-inflammatory phenotype with increased cytokine signaling, as expected. Surprisingly, the brains of these mice showed striking reductions in inflammation, including decreases in microglial inflammatory cytokines (TNFα and IL-1β) and sensome markers (CLEC7A, TREM2, ITGAX); these reductions were accompanied by corresponding decreases in tau pathology. Analysis of the brain TIA1 protein interactome identified brain selective TIA1 protein mediated pathways, including strong interactions with the microglial protein C1q, which directs pruning of dystrophic neurons. These results uncover a previously unknown regulatory role for TIA1 in microglial activation in the context of neurodegenerative disease and highlights the divergent regulation of two mononuclear phagocytic lineages: microglia and macrophages.

Abstract:Stroke, Volume 55, Issue Suppl_1, Page AWP312-AWP312, February 1, 2024. Introduction:Ischemic microglia trigger post-stroke inflammation leading to secondary neuronal death. Microglial responses are regulated through membrane protein signals that in turn activate inflammatory transcription factors. Transmembrane 119 (Tmem119) is a type 1A membrane protein that is exclusively expressed by microglia. It has been suggested that Tmem119 interferes with myeloid differentiation primary response 88 (MyD88)-interleukin-1 receptor-associated kinase 4 (IRAK4) axis that is involved in microglial activation. However, the exact role of Tmem119 in microglial activation has been elusive.Hypothesis:Tmem119 inhibits IRAK4 activation to suppress microglial pro-inflammatory responses and is protective against ischemic injury.Methods:Young (6-8-week-old) C57BL/6 WT mice were injected stereotaxically Lenti-Tmem119 to induce overexpression in microglia. Six weeks later, the mice were subjected to a 60-min middle cerebral artery occlusion (MCAO) model. Oxygen-glucose deprivation (OGD) was also performed in primary microglia cultures treated with Lenti-Tmem119 or Tmem119 siRNA. Western blotting was performed on brain homogenates or microglia cells respectively for expression of p-IRAK4. ELISA was conducted to measure cytokine levels in the plasma and cell culture supernatant.Results:p-IRAK4 protein levels were significantly lower in ischemic brains from Lenti-Tmem119 vs. Lenti-GFP injected mice (p=0.0035) at 3d after MCAO (n=4-6), accompanied by smaller infarct size in Lenti-Tmem119 injected mice. Cultured microglia treated with Lenti-Tmem119 or Tmem119 siRNA had decreased and increased expression of p-IRAK4 respectively than controls after OGD (p=0.0090 and p=0.0152 respectively, n=3-4). Pro-inflammatory cytokine (TNF-α, IL-1β, IL-6) levels were significantly lower in the plasma of Lenti-Tmem119 treated mice compared to controls. Levels of these cytokines were decreased or increased in microglia culture medium treated with Lenti-Tmem119 or Tmem119 siRNA respectively than in control treated medium.Conclusion:Tmem119 signaling regulates microglial inflammatory responses through interaction with IRAK4 and is beneficial to stroke.Keywords:Stroke; microglia; Tmem119; IRAK4; inflammation

Abstract:TFEB and TFE3 belong to the MiT/TFE family of transcription factors that bind identical DNA responsive elements in the regulatory regions of target genes. They are involved in regulating lysosomal biogenesis, function, exocytosis, autophagy, and lipid catabolism. Precise control of TFEB and TFE3 activity is crucial for processes such as senescence, stress response, energy metabolism, and cellular catabolism. Dysregulation of these factors is implicated in various diseases, thus researchers have explored pharmacological approaches to modulate MiT/TFE activity, considering these transcription factors as potential therapeutic targets. However, the physiological complexity of their functions and the lack of suitable in vivo tools have limited the development of selective MiT/TFE modulating agents. Here, we have created a reporter-based biosensor, named CLEARoptimized, facilitating the pharmacological profiling of TFEB- and TFE3-mediated transcription. This innovative tool enables the measurement of TFEB and TFE3 activity in living cells and mice through imaging and biochemical techniques. CLEARoptimized consists of a promoter with six coordinated lysosomal expression and regulation motifs identified through an in-depth bioinformatic analysis of the promoters of 128 TFEB-target genes. The biosensor drives the expression of luciferase and tdTomato reporter genes, allowing the quantification of TFEB and TFE3 activity in cells and in animals through optical imaging and biochemical assays. The biosensor's validity was confirmed by modulating MiT/TFE activity in both cell culture and reporter mice using physiological and pharmacological stimuli. Overall, this study introduces an innovative tool for studying autophagy and lysosomal pathway modulation at various biological levels, from individual cells to the entire organism. Abstract:Neuronal dysfunction has been extensively studied as a central feature of neurodegenerative tauopathies. However, across neurodegenerative diseases, there is strong evidence for active involvement of immune cells like microglia in driving disease pathophysiology. Here, we demonstrate that tau mRNA and protein are expressed in microglia in human brains and in human induced pluripotent stem cell (iPSC)-derived microglia like cells (iMGLs). Using iMGLs harboring the MAPT IVS10+16 mutation and isogenic controls, we demonstrate that a tau mutation is sufficient to alter microglial transcriptional states. We discovered that MAPT IVS10+16 microglia exhibit cytoskeletal abnormalities, stalled phagocytosis, disrupted TREM2/TYROBP networks, and altered metabolism. Additionally, we found that secretory factors from MAPT IVS10+16 iMGLs impact neuronal health, reducing synaptic density in neurons. Key features observed in vitro were recapitulated in human brain tissue and cerebrospinal fluid from MAPT mutations carriers. Together, our findings that MAPT IVS10+16 drives cell-intrinsic dysfunction in microglia that impacts neuronal health has major implications for development of therapeutic strategies.

Abstract:Although chronic activation is considered a major driver of T cell dysfunction in the tumor microenvironment (TME), there is a virtual absence of methodologies to discern how T cells spatiotemporally progress through activation states into that dysfunction. Furthermore, T cells and other immune populations in the TME communicate extensively with tumor-associated macrophages (TAMs) which are typically simply described as 'suppressive', but whose functions are certainly more complex. To address these critical knowledge gaps, we designed two types of novel genetic marking systems to visualize, track and manipulate (i) T cell subsets with distinct activation histories and (ii) specific subsets of macrophages, modulating primarily those in the TME, to study and define these co-evolving immune states. We generated a novel T cell activation reporter mouse, which is a transcriptional reporter of CD69 expressing the fluorescent protein TFP. By recording transcriptional activity of a locus where the protein expression is under tight, activation-dependent post-transcriptional control, we generated a reporting system to read out contemporary as well as historic T cell triggering. While cell surface CD69 reliably indicates current activation, resting TFP (Cd69 mRNA) expression is downregulated with successive TCR triggering and hence an inverse marker of chronic stimulation. Using multiple tumor models in vivo, tumor slice cultures ex vivo and scRNA-Seq, we thus defined and tracked over time distinct functional states of intratumoral T cells based on their activation histories. These data revealed key insights including the delineation of quiescent versus activated states within progenitor, effector and exhausted T cells and the trajectory of inter-conversion that leads to the emergence of these states in the TME. Probing the inflection points in this differentiation trajectory reveals a particularly interesting subset of CD69+TFP+ cells, representing intratumorally activated effector CD8 T cells prior to their dysfunctional adaptation to chronic stimulation. Dissecting their phenotype led to the discovery of a previously unexplored subset of intratumoral T cells of functional significance. Indeed, these cells were enriched specifically in the context of T cell-mediated tumor control in mice and their phenotypic markers correlated with improved outcomes and survival in human patients. To complement this system, we generated a second genetic strain of mice that allowed specific depletion of TAMs. The prevailing view of M1 vs. M2 TAMs as ostensibly anti-tumor vs. pro-tumor, although useful, is almost certainly over-simplistic and has lacked further delineation, limited by the quality of available tools to specifically manipulate TAMs in situ. Remarkably, till now, a method to specifically deplete TAMs, without global depletion of all macrophages (e.g CSF1R blockade, Clodronate) did not exist. We alleviated this problem by using this novel mouse strain, in which conditional (lox-Stop-lox flanked) YFP and DTR genes are knocked into the endogenous CD206 locus. Since, within macrophages, CD206 is largely expressed in tumors, an intercross of this allele with a Csf1r-Cre (to specify monocyte-derived lineage) provides a 2-allele gating system to limit and robustly penetrate reporter and depletion function to TAMs. In multiple TAM-rich tumor models, this revealed that TAMs assumed context-dependent divergent roles in anti-tumor immunity. On the one hand, their removal led to a mitigation of T cell exhaustion, consistent with the popular notion that they are immunosuppressive and in need of global elimination. However, our data also reveals that macrophage depletion not only fails to alleviate the tumor burden but also prevents successful T cell-mediated anti-tumor immunity. We linked the latter effect to an obligate role for TAMs in the recruitment and maintenance of cDC1s and CD8 T cells in the TME, respectively. By live imaging of TAMs in vivo using the reporter and subsequent spatially resolved scRNA-Seq, the key TAM subsets and interactional networks involved in these processes were established. Importantly, in responsive tumor models, TAM depletion subverted T cell-mediated tumor control, demonstrating their importance in organizing anti-tumor adaptive immunity. We thus combine the use of novel engineered mice in vivo, real time imaging and spatial transcriptomics with functional studies to shed new light on immune dysfunction in the TME. Defining the ontology of functional immune states in the TME provides a clear target space to maneuver cancer immunotherapies. Herein, we offer prime examples of dissecting the spatiotemporal biology of CD8 T cells and TAMs in anti-tumor immunity to define such interdependent states.
