Abstract:The GADD45a-GFP (GreenScreen HC) reporter assay detects genotoxic damage in the human lymphoblastoid TK6 cell line and gives positive results for all classes of genotoxin, including mutagens, aneugens and clastogens. In this study, a collection of 75 marketed pharmaceuticals were tested in the assay. Compounds in the collection represent a broad range of chemical structures, pharmacologies and therapeutic indications, including neoplasia and viral infection where positive genotoxicity results are often associated with the pharmacological activity. Based on the results of this study, two main conclusions can be drawn: (i) the GreenScreen HC is more predictive of in vivo genotoxicity (88%) and genotoxic carcinogenicity (93%) data than the any of the other regulatory in vitro genotoxicity assay and (ii) no compounds were uniquely positive in the GADD45a-GFP assay. This analysis therefore provides additional evidence to support the use of the GADD45a-GFP assay as an effective tool either in early genotoxic liability identification or non-clinical safety assessment of candidate pharmaceuticals during development.
Modulating stability of functionalized fullerene cations [R-C60 ]+ with the nature of R-group

Abstract:In this study, the first comprehensive theoretical investigation of the stability of functionalized fullerene-based cations [R-C60 ]+ and its relationship with the nature of the attached R-group was performed. C60 -Fullerene core was functionalized with an alkyl group of different length (R = (CH2 )n CH3 , where n = 0-9). This set was further complemented by bulky isopropyl and tert-butyl and conjugated phenyl groups. A detailed study of the relative stability of target cationic species was accompanied by in-depth investigation of their electronic structure and aromaticity using a large set of descriptors of different nature. The stability of target species was considered with respect to two alternative and competing mechanisms of bond breaking, namely, heterolytic ([R-C60 ]+ → R+ + C60 ) and homolytic ([R-C60 ]+ → R• + C60 +• ) ones. The transformation of strained sp2 -carbon atom in unperturbed C60 -fullerene to nonconstrained tetrahedral sp3 -type in functionalized derivatives was found to be the driving force for the formation of its functionalized cations. In spite of the fact that all systems under consideration were found to be corresponding to local minima on corresponding potential energy surfaces, the functionalization of C60 -core with the smallest and simplest methyl group resulted in most stable compound, as evaluated by bonding energy between R+ and fullerene fragment (in the light of both mechanisms). Subsequent elongation of the alkyl chain or introducing bulky groups led to notable decrease of the bonding energy and, as consequence, of the stability within the framework of heterolytic bond cleavage, whereas homolytic pathway assumes opposite-slight increase of stability along with lengthening of the R-group. The orbital interaction (ΔEorb ) was identified as the main driving force for these trends. In general, the homolytic path was found to be dominating for small-length R-groups such as those with n = 0 and 1. At n = 2, heterolytic and homolytic pathways are equally probable (the difference in corresponding bonding energies is about 1 kcal/mol). However, when the alkyl chain becomes longer (n = 3-9), the cationic bond cleavage appears as the most energetically favorable. © 2018 Wiley Periodicals, Inc.
Aromatic stabilization of functionalized corannulene cations

Abstract:The first comprehensive theoretical investigation of aromaticity in functionalized corannulene cations of general formula [CH3-C20H10](+) was accomplished. The experimentally known system [CH3-hub-C20H10](+) was augmented by two other possible isomers, namely, rim- and spoke-ones. Changes in aromaticity, when going from neutral corannulene to its functionalized cations, were monitored with the help of descriptors of different nature such as structure-based HOMA, topological PDI and FLU, and magnetic NICS. A highly efficient tool for analysis and visualization of delocalization and conjugation named ACID was also utilized. In the final step, a complete set of (1)H and (13)C chemical shifts was calculated and compared with the available experimental data. Conservation of aromaticity of 6-membered rings along with vanishing anti-aromatic character of central 5-membered rings was found to be the main reason for the exceptional stability of the hub-isomer. At the same time, functionalization of the corannulene moiety at the rim- or spoke-site resulted in dramatic elimination of aromaticity of 6-membered rings, whereas anti-aromatic character of the central ring remained. Altogether, it led to much lower stability of these isomers in comparison with that of the hub-one.
Mechanisms and Origins of Chemo- and Regioselectivities of Ru(II)-Catalyzed Decarboxylative C-H Alkenylation of Aryl Carboxylic Acids with Alkynes: A Computational Study.

Abstract:The mechanisms and chemo- and regioselectivities of Ru(II)-catalyzed decarboxylative C-H alkenylation of aryl carboxylic acids with alkynes were investigated with density functional theory (DFT) calculations. The catalytic cycle involves sequential carboxylate-directed C-H activation, alkyne insertion, decarboxylation and protonation. The facile tether-assisted decarboxylation step directs the intermediate toward the desired decarboxylative alkenylation, instead of typical annulation and double alkenylation pathways. The decarboxylation barrier is very sensitive to the tether length, and only the seven-membered ring intermediate can selectively undergo the designed decarboxylation, suggesting a tether-dependent chemoselectivity. This tether-dependent chemoselectivity also applies to the alkyl tethers. In addition, the polarity of solvent is found to control the chemoselectivity between the decarboxylative alkenylation and [4 + 2] annulation. Solvent with low polarity (toluene) favors the decarboxylation pathway, leading to the decarboxylative alkenylation. Solvent with high polarity (methanol) favors the ionic stepwise C-O reductive elimination pathway, leading to the [4 + 2] annulation. To understand the origins of regioselectivity with asymmetric alkynes, the distortion/interaction analysis was applied to the alkyne insertion transition states, and led to a predictive frontier molecular orbital model. The asymmetric alkynes selectively use the terminal with the larger HOMO orbital coefficient to form the C-C bond in the insertion step.

Abstract:Variant Creutzfeldt-Jakob disease (vCJD) is a fatal and untreatable neurological disease, in which pathogenic prions (PrPSc) are involved. There is convincing epidemiological and experimental evidence that vCJD is a human expression of bovine spongiform encephalopathy (BSE). The risk of transmission of pathogenic prions which cause vCJD to humans is influenced by the species barrier, genetic susceptibility of the host, dose of infection and route of exposure. Transmission of pathogenic prions from bovines to humans is possible through meat products containing nerve and lymphatic tissue, and through medical products derived from bovine material. Human to human transmission is, in principle, also possible via blood and blood-derived products, human organs and tissues for transplantation, and through surgical instruments. Preventive measures to reduce transmission from bovines to humans have been introduced step by step in the Netherlands since 1989. With proper implementation, the current risk of becoming infected by Dutch meat products is small. It is very likely, however, that in the past decade BSE-infected bovines have entered the food chain. The Dutch population has also been exposed to foreign infected meat products. Measures to prevent human to human transmission are currently being improved in the Netherlands. It is expected that cases of vCJD will occur in the Netherlands in the future, but the number cannot be estimated accurately. The presence of PrPSc in both the livestock and in the human population in the Netherlands constitutes a permanent public health threat and is a reason for continued vigilance and active prevention.

Abstract:The mechanism, solvent effects, and origins of selectivities in Ru(II)-catalyzed intramolecular (5+2) cycloaddition and ene reaction of vinylcyclopropanes (VCPs) and alkynes have been studied using density functional theory. B3LYP/6-31G(d)/LANL2DZ optimized structures were further evaluated with the M06 functional, 6-311+G(2d,p) and LANL2DZ basis sets, and the SMD solvent model. The favored mechanism involves an initial ene-yne oxidative cyclization to form a ruthenacyclopentene intermediate. This mechanism is different from that found earlier with rhodium catalysts. The subsequent β-hydride elimination and cyclopropane cleavage are competitive, determining the experimental selectivity. In trans-VCP, the cyclopropane cleavage is intrinsically favored and leads to the (5+2) cycloaddition product. Although the same intrinsic preferences occur with the cis-VCP, an unfavorable rotation is required in order to generate the cis-double bond in seven-membered ring product, which reverses the selectivity. Acetone solvent is found to facilitate the acetonitrile dissociation from the precatalyst, destabilizing the resting state of the catalyst and leading to a lower overall reaction barrier. In addition, the origins of diastereoselectivities when the allylic hydroxyl group is trans to the bridgehead hydrogen are found to be the electrostatic interactions. In the pathway that generates the favored diastereomer, the oxygen lone pairs from the substituent are closer to the cationic catalyst center and provide stabilizing electrostatic interactions. Similar pathways also determine the regioselectivities, that is, whether the more or less substituted C-C bond of cyclopropane is cleaved. In the trans-1,2-disubstitued cyclopropane substrate, the substituent from the cyclopropane is away from the reaction center in both pathways, and low regioselectivity is found. In contrast, the cleavage of the more substituted C-C bond of the cis-1,2-disubstituted cyclopropane has steric repulsions from the substituent, and thus higher regioselectivity is found.
Migratory Aptitudes in Rearrangements of Destabilized Vinyl Cations.

Abstract:The Lewis acid-promoted generation of destabilized vinyl cations from β-hydroxy diazo ketones leads to an energetically favorable 1,2-shift across the alkene followed by an irreversible C-H insertion to give cyclopentenone products. This reaction sequence overcomes typical challenges of counter-ion trapping and rearrangement reversibility of vinyl cations and has been used to study the migratory aptitudes of nonequivalent substituents in an uncommon C(sp2) to C(sp) vinyl cation rearrangement. The migratory aptitude trends were consistent with those observed in other cationic rearrangements; the substituent that can best stabilize a cation more readily migrates. However, density functional theory calculations show that the situation is more complex. Selectivity in the formation of one conformational isomer of the vinyl cation and facial selective migration across the alkene due to an electrostatic interaction between the vinyl cation and the adjacent carbonyl oxygen work in concert to determine which group migrates. This study provides valuable insight into predicting migration preferences when applying this methodology to the synthesis of structurally complex cyclopentenones that are differentially substituted at the α and β positions.

Abstract:The mechanism and origins of selectivities in [Ni(NHC)]-catalyzed intramolecular (5 + 2) cycloadditions and homo-ene reactions of vinylcyclopropanes (VCPs) and alkynes have been studied using density functional theory. The preferred mechanism involves oxidative alkyne-alkene cyclization to form a metallacyclopentene intermediate, in contrast to a cyclopropane cleavage pathway in the reaction with Rh(I) catalysts. The selectivity between the (5 + 2) and homo-ene products is determined in the subsequent competing reductive elimination and β-hydride elimination steps. Two similar-sized N-heterocyclic carbene (NHC) ligands, SIPr and ItBu, yielded reversed product selectivity, favoring the (5 + 2) and homo-ene products respectively. This is attributed to the anisotropic steric environment of these NHC ligands, which positions the bulky substituents on the ligand toward different directions and leads to distinct steric control in the reductive elimination and β-hydride elimination transition states.

This provided the first opportunity to examine the stabilization effect of substituents on carbon radicals (or C-H bonds) of varying degrees of electron deficiency. The relative BDE (Delta BDE) values estimated for these substrates within a family showed that for most systems, the adjacent or remote electron-withdrawing groups (EWGs) were found to strengthen the benzylic Cor methylene) C-H bonds (i.e., the O-type), which is in sharp contrast tb the universally observed C-H bond-weakening effect of EWGs (i.e., the S-type) in the literature. This general phenomenon reveals that it is the apparent electronegativity of the methylene carbon, rather than the nonbonded electron pair as suggested in the literature, that governs the: direction of radical substituent effects.
C-C Bonding in Molecular Systems via Cross-Coupling-like Reactions Involving Noncovalently Bound Constituent Ions

Abstract:Carbon-based molecules are of universal importance for a huge variety of chemical and biological processes. The complication of the structure of such molecules proceeds via the bonding of carbon atoms. An efficient mechanism for such reactions proceeds via cross-coupling, related to the association of bond-terminating counter-ions. Here, an uncommon version of such a process is investigated, with at least some ions bound in the system noncovalently and/or switching the bonding mode in due course. The analyzed sample reactions involve a single C-C bond formation in environmentally relevant halocarbon species and involve alkali–halide ion-pair components. A consistent ab initio computational study predicts the related energy barriers to alter significantly in the presence of the ion pair. Different channels are checked, with the carbon–halogen bond cleavage preceding or following the actual C-C bonding and with the counter-ions located closely or farther apart. The relative heights of the corresponding energy barriers are found to be switched by the ion pair. The above results suggest a possibility of facilitating such reactions without expensive catalysts.

Abstract:Organic chemists now can construct carbon-carbon σ-bonds selectively and sequentially, whereas methods for the selective cleavage of carbon-carbon σ-bonds, especially for unreactive hydrocarbons, remain limited. Activation by ring strain, directing groups, or in the presence of a carbonyl or a cyano group is usually required. In this work, by using a sequential strategy site-selective cleavage and borylation of C(aryl)-CH3 bonds has been developed under directing group free and transition metal free conditions. Methyl groups of various arenes are selectively cleaved and replaced by boryl groups. Mechanistic analysis suggests that it proceeds by a sequential intermolecular oxidation and coupling of a transient aryl radical, generated by radical decarboxylation, involving a pyridine-stabilized persistent boryl radical.
Noncovalent Interactions in Supramolecular Complexes: A Study on Corannulene and the Double Concave Buckycatcher

Abstract:Stimulated by the recent observation of {\pi}-{\pi} interactions between C60 and corannulene subunits in a molecular tweezer arrangement (J. Am. Chem. Soc. 2007, 129, 3842), a density functional theory study was performed to analyze the electronic structure and properties of various noncovalent corannulene complexes. The theoretical approach is first applied to corannulene complexes with a series of benchmark molecules (CH4, NH3, and H2O) using several new-generation density functionals. The performance of nine density functionals, illustrated by computing binding energies of the corannulene complexes, demonstrates that Zhao and Truhlar's MPWB1K and M05-2X functionals provide energies similar to that obtained at the SCS-MP2 level. In contrast, most of the other popular density functionals fail to describe this noncovalent interaction or yield purely repulsive interactions. Further investigations with the M05-2X functional show that the binding energy of C60 with corannulene subunits in the relaxed molecular receptor clip geometry is -20.67 kcal/mol. The results of this calculation further support the experimental interpretation of pure {\pi}-{\pi} interactions between a convex fullerene and the concave surfaces of two corannulene subunits.
Mono-reduced Corannulene: To Couple and Not to Couple in One Crystal

Abstract:One-electron reduction of corannulene, C20 H10 , with Li metal in diglyme resulted in crystallization of [{Li+ (diglyme)2 }4 (C20 H10 .- )2 (C20 H10 -C20 H10 )2- ] (1), as revealed by single-crystal X-ray diffraction. This hybrid product contains two corannulene monoanion-radicals along with a dianionic dimer, crystallized with four Li+ ions wrapped by diglyme molecules. The dimeric (C20 H10 -C20 H10 )2- anion provides the first crystallographically confirmed example of spontaneous radical dimerization for C20 H10 .- . The C-C bond length between the two C20 H10 .- bowls of 1.588(5) Å is consistent with the single σ-bond character of the linker. The trans-disposition of two bowls in the centrosymmetric (C20 H10 -C20 H10 )2- dimer is observed with the torsion angle around the central C-C bond of 180°. Comprehensive theoretical analysis of formation/decomposition processes of the dimeric dianion has been carried out in order to evaluate the nature of bonding and energetics of the C20 H10 .- coupling. It is found that such σ-bonded dimers are thermodynamically unstable due to large preparation energy and repulsive Pauli component of the bonding, but kinetically persistent due to a high energy barrier provided by the existing spin-crossing point.

Abstract:In chemistry, regioselectivity is the preference of one direction of chemical bond making or breaking over all other possible directions. Although it has been extensively investigated in various reactions, the regioselectivity of hyperconjugative aromaticity on either main group systems or transition metal ones remains elusive due to the challenge of synthesizing the target products. Here we report a joint theoretical and experimental study on this issue. Theoretical calculations predicted that electron-withdrawing groups prefer an attachment to the sp3-hybridized carbon atom rather than the nitrogen atom in indoliums. For the electron-donating groups, the two isomers bonded to the sp3-hybridized carbon or nitrogen atom are almost isoenergetic. When both sp2- and sp3-hybridized carbon and nitrogen atoms in the five-membered ring of indoliums are considered, the isomer with the polyaurated substituents bonded to the sp3-hybridized carbon atom is thermodynamically more stable than that with the polyaurated substituents bonded to the sp3-hybridized nitrogen atom. This prediction is reasonably verified by experimental observation. Bond dissociation energy is found to be more important than aromaticity in rationalizing such a preference. Our findings could help experimentalists to design and realize more novel hyperconjugative aromatics.

Abstract:The dissociation of hydrocarbon bonds plays a pivotal role in their utilization, whether through fuel combustion or the thermo-cracking of large hydrocarbons in petroleum refinement. Previous studies have primarily focused on the effects of temperature, pressure, and chemical environment on hydrocarbon reactions. However, the influence of molecular configuration on bond breaking rates has not been thoroughly explored. In this study, we propose an approach to compute bond dissociation rates, and apply it to the reactive molecular dynamics simulations (ReaxFF) trajectories of three molecules: n-tridecane, n-pentane, and 1,3-propanediol. Our results reveal that the bond dissociation rate depends not only on the bond position in the chain, but also on the molecular configuration. Stretched configurations exhibit higher dissociation rates, particularly favoring the breaking of central bonds. Conversely, when the molecule is coiled, resulting in a reduced size, terminal bonds exhibit higher dissociation rates. This research contributes to a deeper understanding of molecular dissociation properties in the oxidation of hydrocarbons, and provide a way to explore bond breaking properties of other molecules.

Abstract:The regioisomeric effect, which refers to the different positions of heteroatoms and functional groups on a molecule, significantly impacts the stability, physicochemical properties, chemical reactivity, and coordination bonding of organic compounds. These effects are critical for their commercial applications, notably in corrosion inhibition. Regioisomeric ligands, with their unique spatial configurations of functional groups, influence their ability to establish stable coordination interactions with metal surfaces. Certain regioisomers may exhibit enhanced affinity and adsorption capacities based on their structural configurations, thereby facilitating the formation of a more durable protective layer on the metal substrate. This review explores the impact of regioisomerism on the coordination bonding and corrosion inhibition performance of organic compounds. A literature survey reveals that identical substituents (e.g., –OH, –NH 2 , –COOH, –NO 2 , –OR), multiple bonds (e.g., >CC< and –CC–), or heteroatoms (e.g., N, O, and S) at varying positions exhibit diverse coordination bonding capabilities and corrosion inhibition efficiencies. The detailed analysis indicates that certain regioisomers, due to the strategic placement of functional groups, achieve increased stability and form relatively stronger and more stable metal complexes. This enhances their effectiveness in corrosion inhibition and metal chelation mechanisms. The role of functional group stability and regioisomerism has been seldom observed and documented in previous studies. The current research also underscores the significance of regioisomerism and functional group stability in determining the corrosion inhibition performance of organic ligands. A thorough understanding of regioisomerism and functional group stability will assist corrosion scientists and engineers in developing more effective corrosion inhibitors.

Abstract:Although the unique cyclo[18]carbon (C18) realized by recent experiments has been greatly concerned, it has so far remained elusive. In contrast, its precursors C18-(CO)n (n = 6, 4, and 2), which can be separated stably, are of more practical significance. In this paper, the bonding character, electron delocalization, and aromaticity of the C18-(CO)n (n = 6, 4, and 2) with out-of-plane and in-plane dual π systems (πout and πin) perpendicular to each other are studied by combining quantum chemical calculations and wavefunction analyses. These cyclocarbon oxides exhibit alternating long and short C-C bonds and extensive electron delocalization, and a significant diatropic induced ring current under the action of external magnetic field is therefore observed, which reveals the aromatic characteristic in the molecules. The global electron delocalization and significant influence of the number of intramolecular carbonyl (-CO) on the two sets of π conjugated systems have been focused on, and the essential reason for the distinct difference in the overall aromaticity of the molecules was also clarified. It seems that the substituent -CO groups hinders the electron delocalization of the πin system but has relatively small effect on the πout system, resulting in the molecules with less -CO group showing greater aromaticity.

Abstract:The structure of the spirocyclic product obtained by reacting catechol with 1,1‐dichloro‐2‐(chloromethyl)cyclopropane is shown by NMR and X‐ray analysis to be that of a 2‐methylcyclopropene (MeCP), instead of the previously reported 2‐methylenecyclopropane (MCP) one. The study of the equilibration between the two isomeric forms by experimental and computational means (including both Density Functional Theory – DFT – and Coupled Cluster with single, double, and perturbative triple excitations – CCSD(T) – calculations) revealed that, at variance with most of the alkylidenecyclopropane/alkylcyclopropene systems described to date, for the compounds of the present study the MeCP derivative is more stable by approx. 2.5‐3.0 Kcal mol‐1 than the MCP one. The extension of the DFT and CCSD(T) study to other spiro‐MCP/MeCP pairs suggests that the origin of the unexpected shift of the equilibrium position can be tracked back to a combination of electronic and ring‐strain effects. These findings lead to re‐think a long‐standing, and substantially undisputed belief in the area of unsaturated cyclopropane derivatives.
