Abstract:The Inner Workings of a Clock Eukaryotic circadian clocks are built at least in part on transcriptional feedback loops, but the mechanisms underlying circadian feedback are poorly understood. Padmanabhan et al. (p. 599, published online 5 July) explored the transcriptional feedback mechanism at the heart of the mammalian circadian clock. The proteins PERIOD (PER) and CRYPTOCHROME suppress transcription of their own genes. PER complexes do so in part by recruiting a histone deacetylase to promoters of clock genes. But PER is also present on DNA in a complex with Senataxin, a helicase that functions in transcriptional termination. Senataxin appears to be inhibited in the PER complex, thus inhibiting termination and further reducing the rate of transcription. A circadian rhythm regulator acts by altering the elongation stage of gene expression. Eukaryotic circadian clocks are built on transcriptional feedback loops. In mammals, the PERIOD (PER) and CRYPTOCHROME (CRY) proteins accumulate, form a large nuclear complex (PER complex), and repress their own transcription. We found that mouse PER complexes included RNA helicases DDX5 and DHX9, active RNA polymerase II large subunit, Per and Cry pre-mRNAs, and SETX, a helicase that promotes transcriptional termination. During circadian negative feedback, RNA polymerase II accumulated near termination sites on Per and Cry genes but not on control genes. Recruitment of PER complexes to the elongating polymerase at Per and Cry termination sites inhibited SETX action, impeding RNA polymerase II release and thereby repressing transcriptional reinitiation. Circadian clock negative feedback thus includes direct control of transcriptional termination.

Abstract:Genome editing of somatic cells via clustered regularly interspaced short palindromic repeats (CRISPR) offers promise for new therapeutics to treat a variety of genetic disorders, including neurological diseases. However, the dense and complex parenchyma of the brain and the post-mitotic state of neurons make efficient genome editing challenging. In vivo delivery systems for CRISPR-Cas proteins and single guide RNA (sgRNA) include both viral vectors and non-viral strategies, each presenting different advantages and disadvantages for clinical application. We developed non-viral and biodegradable PEGylated nanocapsules (NCs) that deliver preassembled Cas9-sgRNA ribonucleoproteins (RNPs). Here, we show that the RNP NCs led to robust genome editing in neurons following intracerebral injection into the healthy mouse striatum. Genome editing was predominantly observed in medium spiny neurons (>80%), with occasional editing in cholinergic, calretinin, and parvalbumin interneurons. Glial activation was minimal and was localized along the needle tract. Our results demonstrate that the RNP NCs are capable of safe and efficient neuronal genome editing in vivo .

Abstract:Dysregulation of neuropeptides may play an important role in aging‐induced impairments. Among them, pituitary adenylate cyclase‐activating polypeptide (PACAP) is a potent cytoprotective peptide that provides an endogenous control against a variety of tissue‐damaging stimuli. We hypothesized that the progressive decline of PACAP throughout life and the well‐known general cytoprotective effects of PACAP lead to age‐related pathophysiological changes in PACAP deficiency, supported by the increased vulnerability to various stressors of animals partially or totally lacking PACAP. Using young and aging CD1 PACAP knockout (KO) and wild type (WT) mice, we demonstrated pre‐senile amyloidosis in young PACAP KO animals and showed that senile amyloidosis appeared accelerated, more generalized, more severe, and affected more individuals. Histopathology showed age‐related systemic amyloidosis with mainly kidney, spleen, liver, skin, thyroid, intestinal, tracheal, and esophageal involvement. Mass spectrometry‐based proteomic analysis, reconfirmed with immunohistochemistry, revealed that apolipoprotein‐AIV was the main amyloid protein in the deposits together with several accompanying proteins. Although the local amyloidogenic protein expression was disturbed in KO animals, no difference was found in laboratory lipid parameters, suggesting a complex pathway leading to increased age‐related degeneration with amyloid deposits in the absence of PACAP. In spite of no marked inflammatory histological changes or blood test parameters, we detected a disturbed cytokine profile that possibly creates a pro‐inflammatory milieu favoring amyloid deposition. In summary, here we describe accelerated systemic senile amyloidosis in PACAP gene‐deficient mice, which might indicate an early aging phenomenon in this mouse strain. Thus, PACAP KO mice could serve as a model of accelerated aging with human relevance. © 2018 The Authors. Abstract:Potato meal was ensiled with a grass-legume forage at 7.5% of fresh weight and substituted for ground corn in concentrate mixtures at 0, 15, and 30% fresh weight. Production, digestion, and nitrogen balance trials were conducted on 12 lactating Holstein cows fed individually for ad libitum intake. Potato meal was consumed readily in the quantities offered. Mean daily milk production for cows receiving the hay-crop silage ensiled with potato meal was 28.6 compared with 26.3 kg for cows consuming untreated silage. Molar percentages of acetate in rumen were lower and propionate higher for cows receiving hay-crop silage ensiled with potato meal. Digestibility coefficients for dry matter, organic matter, acid detergent fiber, neutral detergent fiber, crude protein, and gross energy all tended to be lower for the silage with added potato meal. Nitrogen balance was higher for cows consuming silage with potato meal. When potato meal was added to concentrate mixes replacing corn at 0, 15, and 30%, milk production was 27.5, 26.8, and 28.0 kg/day. Potato meal can be used advantageously as a silage additive and can be included in concentrate mixtures up to 30% of the fresh weight.
Efficient CRISPR/Cas9-assisted gene targeting enables rapid and precise genetic manipulation of mammalian neural stem cells

Abstract:Mammalian neural stem (NS) cell lines provide a tractable model for discovery across stem cell and developmental biology, regenerative medicine and neuroscience. They can be derived from foetal or adult germinal tissues and continuously propagated in vitro as adherent monolayers. NS cells are clonally expandable, genetically stable, and easily transfectable – experimental attributes compatible with targeted genetic manipulations. However, gene targeting – so critical for functional studies of embryonic stem cells – has not been exploited to date in NS cells. Here we deploy CRISPR/Cas technology to demonstrate a variety of sophisticated genetic modifications via gene targeting in both mouse and human NS cell lines, including: 1) efficient targeted transgene insertion at safe harbor loci (Rosa26 and AAVS1); 2) biallelic knockout of neurodevelopmental transcription factor genes; 3) simple knockin of epitope tags and fluorescent reporters (e.g. Sox2-V5 and Sox2-mCherry); and 4) engineering of glioma mutations (TP53 deletion; H3F3A point mutations). These resources and optimized methods enable facile and scalable genome editing in mammalian NS cells, providing significant new opportunities for functional genetic analysis.

Abstract:The gene editing technology enables cutting or/and inserting the target gene precisely. The CRISPR (clustered regularly interspaced short palindromic repeats)/Cas9 (CRISPR-associated protein 9) system relies on two major elements, a guide RNA (gRNA) that recognizes a specific DNA sequence, and a nuclease Cas9 that cuts the target DNA and creates double-strand breaks (DSBs). Among a few gene-editing technologies available, CRISPR/Cas9 system has showed tremendous advantages over the others, mainly due to high efficiency of Cas9 and simple design of gRNA. As a versatile and powerful tool for genome engineering, the CRISPR/Cas9 technology has been used to generate genetically modified mice with unprecedented simplicity and speed, simply by timed delivery of Cas9/gRNA ribonucleoproteins (RNPs) into pronuclear-stage zygotes. The modified protocol introduces Cas9 protein instead of Cas9 mRNA by rapid electroporation, which enables the gene editing occurring before the first replication of the mouse genome, thus generating non-mosaic mutant embryos. Furthermore, it could be used to produce multiple gene mutations in a single mouse by co-delivering several gRNAs targeted to different genes. Herein, we summarize current applications of CRISPR/Cas9 technology in the field of neuroscience, and aim to provide concise information and perspectives for better utilizing this technology. In brain research, the CRISPR/Cas9 system can be applied either at the one-cell stage of the fertilized eggs in the form of Cas9/gRNA ribonucleoproteins, or at the stage of embryos or adults in the form of plasmid DNA or the viral vectors (commonly AAV variants) respectively. To deliver the system specifically into the developmental or adult brain, in utero electroporation, or stereotaxic injection is commonly employed. Several reports show that AAV-assisted Cas9/gRNA system could achieve a satisfied efficiency for genome editing in the adult mouse brain, but results vary depending on Cas9 activity, gRNA design, detection methods, and the condition of endogenous DNA repair mechanisms. Remarkable efforts have also been made to enhance the incidence of homology-directed repair for precise gene modifications. Regarding therapeutic genome editing, a couple of recent in vivo studies demonstrate that CRISPR/Cas9 system could contract or remove disease-causing alleles in animal models of certain hereditary diseases such as retinitis pigmentosa and Huntington′s disease, raising hope for translating therapeutic genome editing to clinical patients. In addition, we discuss major challenges and critical improvements for this technology, including a few modifications for promoting precise editing in non-dividing cells in the case of adult brain. In the future, application of CRISPR/Cas9 technology would be enhanced greatly in neuroscience by developing cell type-specific, timed delivery system in vivo and by combining with other powerful techniques for dissecting brain neural circuits in health and disease.

Abstract:Abstract The delivery of CRISPR ribonucleoproteins (RNPs) for genome editing in vitro and in vivo has important advantages over other delivery methods, including reduced off-target and immunogenic effects. However, effective delivery of RNPs remains challenging in certain cell types due to low efficiency and cell toxicity. To address these issues, we engineer self-deliverable RNPs that can promote efficient cellular uptake and carry out robust genome editing without the need for helper materials or biomolecules. Screening of cell-penetrating peptides (CPPs) fused to CRISPR-Cas9 protein identifies potent constructs capable of efficient genome editing of neural progenitor cells. Further engineering of these fusion proteins establishes a C-terminal Cas9 fusion with three copies of A22p, a peptide derived from human semaphorin-3a, that exhibits substantially improved editing efficacy compared to other constructs. We find that self-deliverable Cas9 RNPs generate robust genome edits in clinically relevant genes when injected directly into the mouse striatum. Overall, self-deliverable Cas9 proteins provide a facile and effective platform for genome editing in vitro and in vivo.

Abstract:AbstractThe CRISPR-Cas RNA-guided system has versatile uses in many organisms and allows modification of multiple target sites simultaneously. Generating novel genetically modified mouse and rat models is one valuable application of this system. Through the injection of Cas9 protein instead of mRNA into embryos, we observed fewer off-target effects of Cas9 and increased point mutation knock-in efficiency. Large genomic DNA fragment (up to 95 kb) deletion mice were generated for in vivo study of lncRNAs and gene clusters. Site-specific insertion of a 2.7 kb CreERT2 cassette into the mouse Nfatc1 locus allowed labeling and tracing of hair follicle stem cells. In addition, we combined the Cre-Loxp system with a gene-trap strategy to insert a GFP reporter in the reverse orientation into the rat Lgr5 locus, which was later inverted by Cre-mediated recombination, yielding a conditional knockout/reporter strategy suitable for mosaic mutation analysis.

Abstract:CRISPR-based technology has provided new avenues to interrogate gene function, but difficulties in transgene expression in post-mitotic neurons has delayed incorporation of these tools in the central nervous system (CNS). Here, we demonstrate a highly efficient, neuron-optimized dual lentiviral CRISPR-based transcriptional activation (CRISPRa) system capable of robust, modular, and tunable gene induction and multiplexed gene regulation across several primary rodent neuron culture systems. CRISPRa targeting unique promoters in the complex multi-transcript gene brain-derived neurotrophic factor (Bdnf) revealed both transcript- and genome-level selectivity of this approach, in addition to highlighting downstream transcriptional and physiological consequences of Bdnf regulation. Finally, we illustrate that CRISPRa is highly efficient in vivo, resulting in increased protein levels of a target gene in diverse brain structures. Taken together, these results demonstrate that CRISPRa is an efficient and selective method to study gene expression programs in brain health and disease.

Abstract:Abstract CRISPR-Cas systems have emerged as a powerful tool to generate genetic models for studying normal and diseased central nervous system (CNS). Targeted gene disruption at specific loci has been demonstrated successfully in non-dividing neurons. Despite its simplicity, high specificity and low cost, the efficiency of CRISPR-mediated knockout in vivo can be substantially impacted by many parameters. Here, we used CRISPR-Cas9 to disrupt the neuronal-specific gene, NeuN, and optimized key parameters to achieve effective gene knockout broadly in the CNS in postnatal mice. Three cell lines and two primary neuron cultures were used to validate the disruption of NeuN by single-guide RNAs (sgRNA) harboring distinct spacers and scaffold sequences. This triage identified an optimal sgRNA design with the highest NeuN disruption in in vitro and in vivo systems. To enhance CRISPR efficiency, AAV-PHP.B, a vector with superior neuronal transduction, was used to deliver this sgRNA in Cas9 mice via neonatal intracerebroventricular (ICV) injection. This approach resulted in 99.4% biallelic indels rate in the transduced cells, leading to greater than 70% reduction of total NeuN proteins in the cortex, hippocampus and spinal cord. This work contributes to the optimization of CRISPR-mediated knockout and will be beneficial for fundamental and preclinical research.

Abstract:An influenza A virus isolated from a duck during a recent surveillance study on commercial poultry from the People's Republic of China and the New Territories, Hong Kong, was shown to possess Hswl antigens related to that of the swine (Hsw1N1) influenza virus. The isolation of an Hsw1N1 influenza virus from ducks indicates that avian species, as well as pigs, may serve as a reservoir of this potential pathogen for humans. The virus was avirulent for ducks, turkeys, chickens, and pigs.
Optogenetic Engineering of Photoactivatable NanoCRISPR for Programmable Genome Editing

Abstract:Abstract We herein report the first optogenetically activatable CRISPR/Cas9 nanosystem for programmable genome editing in the second near-infrared (NIR-II) optical window. The nanosystem, termed as NanoCRISPR, is composed of a cationic polymer-coated gold nanorod (APC) and Cas9 plasmid driven by a heat-inducible promoter. APC not only serves as a carrier for intracellular plasmid delivery, but also can harvest external NIR-II photonic energy and convert into local heat to induce the gene expression of Cas9 endonuclease. Due to high transfection activity, APC shows strong ability to induce significant level of disruption in different genome loci upon optogenetic activation. Moreover, the precise control of genome editing activity can be simply programmed by finely tuning exposure time and irradiation times in vitro and in vivo, and also enables editing at multiple time points, thus proving the sensitivity and reversibility of such an editing modality. The NIR-II optical feature of NanoCRISPR enables therapeutic genome editing at the deep tissue of the tumor-bearing mice, by which tumor growth could be effectively inhibited as a proof-of-concept therapeutic example. Importantly, this modality of optogenetic genome editing can significantly minimize the off-target effect of CRISPR/Cas9 in the most potential off-target sites. The optogenetically activatable CRISPR/Cas9 nanosystem we have developed offers a useful tool to expand the current applications of CRISPR/Cas9, and also defines a programmable genome editing strategy towards unprecedented precision and spatiotemporal specificity.

Abstract:Site-specific genetic and epigenetic targeting of distinct cell populations is a central goal in molecular neuroscience and is crucial to understand the gene regulatory mechanisms that underlie complex phenotypes and behaviors. While recent technological advances have enabled unprecedented control over gene expression, many of these approaches are focused on selected model organisms and/or require labor-intensive customization for different applications. The simplicity and modularity of clustered regularly interspaced short palindromic repeats (CRISPR)-based systems have transformed genome editing and expanded the gene regulatory toolbox. However, there are few available tools for cell-selective CRISPR regulation in neurons. We designed, validated, and optimized CRISPR activation (CRISPRa) and CRISPR interference (CRISPRi) systems for Cre recombinase-dependent gene regulation. Unexpectedly, CRISPRa systems based on a traditional double-floxed inverted open reading frame (DIO) strategy exhibited leaky target gene induction even without Cre. Therefore, we developed an intron-containing Cre-dependent CRISPRa system (SVI-DIO-dCas9-VPR) that alleviated leaky gene induction and outperformed the traditional DIO system at endogenous genes in HEK293T cells and rat primary neuron cultures. Using gene-specific CRISPR sgRNAs, we demonstrate that SVI-DIO-dCas9-VPR can activate numerous rat or human genes ( GRM2 , Tent5b , Fos , Sstr2 , and Gadd45b ) in a Cre-specific manner. To illustrate the versatility of this tool, we created a parallel CRISPRi construct that successfully inhibited expression from a luciferase reporter in HEK293T cells only in the presence of Cre. These results provide a robust framework for Cre-dependent CRISPR-dCas9 approaches across different model systems, and enable cell-specific targeting when combined with common Cre driver lines or Cre delivery via viral vectors.

Abstract:Studying endogenous proteins in mice has provided numerous insights into the physiological and pathological roles of these proteins. However, the availability and specificity of protein-specific antibodies often limit such studies. Here we present a protocol for generating epitope tag knock-in mice with CRISPR-Cas9-mediated gene editing. We discuss key considerations for tag selection and knock-in location and provide insights into CRISPR design. Subsequently, we outline the sequential steps involved in knock-in mouse generation, genotyping, and validation and explore potential applications. Field and laboratory tests of new insecticides against the apple maggot, Rhagoletis pomonella (Walsh) (Diptera: Tephritidae).

Abstract:Laboratory bioassays and field tests were conducted to compare the effectiveness of the new insecticides, imidacloprid, indoxacarb, pyriproxyfen, spinosad, thiacloprid, and thiamethoxam, against apple maggot. The activity ranking of the compounds in reducing oviposition in laboratory bioassays was: imidacloprid, 95% reduction at 11 ppm > thiamethoxam, 91% and thiacloprid, 89% reduction at 100 ppm > spinosad, 98% reduction at 316 ppm > indoxacarb, 80% reduction at 1000 ppm > pyriproxyfen, 0% reduction at 38 ppm. In laboratory bioassays, the only insecticides that were toxic to flies at concentrations equal to or below the recommended field rates were imidacloprid, (50% of flies at 11 ppm), spinosad (90% of flies at rates > 10 ppm), and thiamethoxam (approximately 50% of flies at 32 ppm). In field trials, thiacloprid was the only material that consistently controlled apple maggot fruit infestation that was comparable to standard treatments of organophosphate insecticides. Spinosad applied at weekly intervals, and indoxacarb applied as biweekly sprays provided adequate control of apple maggot damage when infestation levels in the field were low, but were not effective in preventing damage in small plots when apple maggot pressure was high.
Efficient and rapid fluorescent protein knock-in with universal donors in mouse embryonic stem cells

Abstract:ABSTRACT Fluorescent protein (FP) tagging is a key method for observing protein distribution, dynamics and interaction with other proteins in living cells. However, the typical approach using overexpression of tagged proteins can perturb cell behavior and introduce localization artifacts. To preserve native expression, fluorescent proteins can be inserted directly into endogenous genes. This approach has been widely used in yeast for decades, and more recently in invertebrate model organisms with the advent of CRISPR/Cas9. However, endogenous FP tagging has not been widely used in mammalian cells due to inefficient homology-directed repair. Recently, the CRISPaint system used non-homologous end joining for efficient integration of FP tags into native loci, but it only allows C-terminal knock-ins. Here, we have enhanced the CRISPaint system by introducing new universal donors for N-terminal insertion and for multi-color tagging with orthogonal selection markers. We adapted the procedure for mouse embryonic stem cells, which can be differentiated into diverse cell types. Our protocol is rapid and efficient, enabling live imaging in less than 2 weeks post-transfection. These improvements increase the versatility and applicability of FP knock-in in mammalian cells.

Abstract:Genetically encoded calcium indicators (GECIs) are widely used to measure calcium transients in neuronal somata and processes, and their use enables the determination of action potential temporal series in a large population of neurons. Here, we generate a transgenic mouse line expressing a highly sensitive green GECI, G-CaMP9a, in a Flp-dependent manner in excitatory and inhibitory neuronal subpopulations downstream of a strong CAG promoter. Combining this reporter mouse with viral or mouse genetic Flp delivery methods produces a robust and stable G-CaMP9a expression in defined neuronal populations without detectable detrimental effects. In vivo two-photon imaging reveals spontaneous and sensory-evoked calcium transients in excitatory and inhibitory ensembles with cellular resolution. Our results show that this reporter line allows long-term, cell-type-specific investigation of neuronal activity with enhanced resolution in defined populations and facilitates dissecting complex dynamics of neural networks in vivo.
Plug-and-Play Protein Modification Using Homology-Independent Universal Genome Engineering.

Abstract:Analysis of endogenous protein localization, function, and dynamics is fundamental to the study of all cells, including the diversity of cell types in the brain. However, current approaches are often low throughput and resource intensive. Here, we describe a CRISPR-Cas9-based homology-independent universal genome engineering (HiUGE) method for endogenous protein manipulation that is straightforward, scalable, and highly flexible in terms of genomic target and application. HiUGE employs adeno-associated virus (AAV) vectors of autonomous insertional sequences (payloads) encoding diverse functionalmodifications that can integrate into virtually any genomic target loci specified by easily assembled gene-specific guide-RNA (GS-gRNA) vectors. We demonstrate that universal HiUGE donors enable rapid alterations of proteins in vitro or in vivo for protein labeling and dynamic visualization, neural-circuit-specific protein modification, subcellular rerouting and sequestration, and truncation-based structure-function analysis. Thus, the "plug-and-play'' nature of HiUGE enables high-throughput andmodular analysis ofmechanisms driving protein functions in cellular neurobiology.
Genetic Knock-Ins of Endogenous Fluorescent Tags in RAW 264.7 Murine Macrophages Using CRISPR/Cas9 Genome Editing

Abstract:CRISPR/Cas9 genome editing is a widely used tool for creating genetic knock-ins, which allow for endogenous tagging of genes. This is in contrast with random insertion using viral vectors, where expression of the inserted transgene changes the total copy number of a gene in a cell and does not reflect the endogenous chromatin environment or any trans-acting regulation experienced at a locus. There are very few protocols for endogenous fluorescent tagging in macrophages. Here, we describe a protocol to design and test CRISPR guide RNAs and donor plasmids, to transfect them into RAW 264.7 mouse macrophage-like cells using the Neon transfection system and to grow up clonal populations of cells containing the endogenous knock-in at various loci. We have used this protocol to create endogenous fluorescent knock-ins in at least six loci, including both endogenously tagging genes and inserting transgenes in the Rosa26 and Tigre safe harbor loci. This protocol uses circular plasmid DNA as the donor template and delivers the sgRNA and Cas9 as an all-in-one expression plasmid. We designed this protocol for fluorescent protein knock-ins; it is best used when positive clones can be identified by fluorescence. However, it may be possible to adapt the protocol for non-fluorescent knock-ins. This protocol allows for the fairly straightforward creation of clonal populations of macrophages with tags at the endogenous loci of genes. We also describe how to set up imaging experiments in 24-well plates to track fluorescence in the edited cells over time.
