Abstract:As a fundamental and dynamic cytoskeleton network, microfilaments (MFs) are regulated by diverse actin binding proteins (ABPs). Villins are one type of ABPs belonging to the villin/gelsolin superfamily, and their function is poorly understood in monocotyledonous plants. Here, we report the isolation and characterization of a rice (Oryza sativa) mutant defective in VILLIN2 (VLN2), which exhibits malformed organs, including twisted roots and shoots at the seedling stage. Cellular examination revealed that the twisted phenotype of the vln2 mutant is mainly caused by asymmetrical expansion of cells on the opposite sides of an organ. VLN2 is preferentially expressed in growing tissues, consistent with a role in regulating cell expansion in developing organs. Biochemically, VLN2 exhibits conserved actin filament bundling, severing and capping activities in vitro, with bundling and stabilizing activity being confirmed in vivo. In line with these findings, the vln2 mutant plants exhibit a more dynamic actin cytoskeleton network than the wild type. We show that vln2 mutant plants exhibit a hypersensitive gravitropic response, faster recycling of PIN2 (an auxin efflux carrier), and altered auxin distribution. Together, our results demonstrate that VLN2 plays an important role in regulating plant architecture by modulating MF dynamics, recycling of PIN2, and polar auxin transport.

Abstract:miR393, which is encoded by MIR393a and MIR393b in Arabidopsis, post-transcriptionally regulates mRNAs for the F-box auxin receptors TIR1 (Transport Inhibitor Response Protein 1), AFB1 (Auxin Signaling F-box Protein 1), AFB2 and AFB3. However, biological functions of the miR393-TIR1/AFBs module in auxin response and plant development is not fully understood. In the study herein, we demonstrate that miR393 accumulated in response to exogenous IAA treatment, and its induction was due to enhanced MIR393b transcription but not MIR393a. Overexpression of a miR393-resistant form of TIR1 (mTIR1) enhanced auxin sensitivity and led to pleiotropic effects on plant development including inhibition of primary root growth, overproduction of lateral roots, altered leave phenotype and delayed flowering. Furthermore, miR393 level was increased in 35S:mTIR1 plant, suggesting that TIR1 promoted the expression of miR393 by a feedback loop. The interaction between miR393 and its target indicates a fine adjustment to the roles of the miR393-TIR1 module, which is required for auxin responses in plant development.

Abstract:On the basis of the complex crystal structure of transport inhibitor response 1 (TIR1) and indole-3-acetic acid(IAA) obtained recently, systematic docking and molecular dynamics studies of interaction between auxin IAA and TIR1 have been performed using autodock 3.0 and NAMD 2.5 packages. The clocking results indicate that the co-factor InsP(6) and central water molecule play important roles in binding to the TIR1 pocket for auxin IAA correctly. The complex of TIR1 and auxin IAA was stable during the MD simulation, and stable hydrogen bond interaction had been formed between two water molecules which acted as central water molecule one after the other with auxin IAA. The interaction between auxin IAA and active residues around binding site was a little different from that in crystal structure.

Abstract:Auxins are hormones that have central roles and control nearly all aspects of growth and development in plants1-3. The proteins in the PIN-FORMED (PIN) family (also known as the auxin efflux carrier family) are key participants in this process and control auxin export from the cytosol to the extracellular space4-9. Owing to a lack of structural and biochemical data, the molecular mechanism of PIN-mediated auxin transport is not understood. Here we present biophysical analysis together with three structures of Arabidopsis thaliana PIN8: two outward-facing conformations with and without auxin, and one inward-facing conformation bound to the herbicide naphthylphthalamic acid. The structure forms a homodimer, with each monomer divided into a transport and scaffold domain with a clearly defined auxin binding site. Next to the binding site, a proline-proline crossover is a pivot point for structural changes associated with transport, which we show to be independent of proton and ion gradients and probably driven by the negative charge of the auxin. The structures and biochemical data reveal an elevator-type transport mechanism reminiscent of bile acid/sodium symporters, bicarbonate/sodium symporters and sodium/proton antiporters. Our results provide a comprehensive molecular model for auxin recognition and transport by PINs, link and expand on a well-known conceptual framework for transport, and explain a central mechanism of polar auxin transport, a core feature of plant physiology, growth and development.
Transport properties of canonical PIN-FORMED proteins and the role of the loop domain in auxin transport

Abstract:Indole-3-acetic acid (IAA), the most abundant endogenous auxin is transported in plants in a polar fashion by PIN-FORMED (PIN) transporters and controls virtually all plant growth and developmental processes. Canonical PINs possess a long and largely disordered cytosolic loop domain which is shorter in non-canonical PINs. Auxin transport by canonical PINs is activated loop phosphorylation by kinases. While the structure of the transmembrane domains of these transporters was recently solved, their transport properties remained poorly characterized and particularly the relative roles of the transmembrane and loop domain therein. In this study we used flux studies to obtain quantitative kinetic parameters of IAA transport mediated by canonical PINs as well as of chimeras between transmembrane and loop domains of different PINs upon their activation by D6 PROTEIN KINASE or PINOID. We found that the transporters possess distinct transport properties that are due to both the transmembrane and loop domain. To demonstrate the physiological relevance of these distinct transport properties, we modelled root tip IAA distribution patterns and investigated the potential of different PINs to complement the agravitropic root growth phenotype of the mutant when expressed in the domain. We found a strong correlation between transport parameters and physiological output indicating that in addition to PIN polarity a low transport rate in the expression domain is required for gravitropic growth. Overall, the data show that the loop domain is not only required for activation of PIN-mediated auxin transport but has an additional role in the transport cycle by a currently unknown mechanism.

Abstract:Polar auxin transport (PAT) is unique to plants and coordinates their growth and development 1,2 . The PIN-FORMED (PIN) auxin transporters with remarkable asymmetrical localizations at the plasma membrane drive PAT 3,4 , however, their structures and transport mechanisms remain largely unknown. Here, we report three inward-facing conformation structures of the major member of the PIN family, PIN1 in Arabidopsis thaliana ( At PIN1): (i) in the apo state, (ii) in the natural auxin, indole-3-acetic acid (IAA)-bound state, and (iii) in complex with the PAT inhibitor N -1-naphthylphthalamic acid (NPA). The transmembrane domain of At PIN1 shares a conserved NhaA-fold 5 . In the substrate-bound structure, IAA is coordinated through both hydrophobic stacking and hydrogen bonding. The inhibitor NPA competes with IAA for the same site of the intracellular pocket with a much higher affinity. These findings facilitate our understanding of the substrate recognition and transport mechanisms of PINs, and set up a framework for future research on the directional auxin movement, one of the most crucial processes underlying plant development.

Abstract:Regulation of actin dynamics is a central theme in cell biology that is important for different aspects of cell physiology. Villin, a member of the villin/gelsolin/fragmin superfamily of proteins, is an important regulator of actin. Villins contain six gelsolin homology domains (G1-G6) and an extra headpiece domain. In contrast to their mammalian counterparts, plant villins are expressed widely, implying that plant villins play a more general role in regulating actin dynamics. Some plant villins have a defined role in modifying actin dynamics in the pollen tube; most of their in vivo activities remain to be ascertained. Recently, our understanding of the functions and mechanisms of action for plant villins has progressed rapidly, primarily due to the advent of Arabidopsis thaliana genetic approaches and imaging capabilities that can visualize actin dynamics at the single filament level in vitro and in living plant cells. In this review, we focus on discussing the biochemical activities and modes of regulation of plant villins. Here, we present current understanding of the functions of plant villins. Finally, we highlight some of the key unanswered questions regarding the functions and regulation of plant villins for future research.

Abstract:Auxin is a pivotal plant hormone that controls many aspects of plant growth and development. Perceived by a small family of F-box proteins including transport inhibitor response 1 (TIR1), auxin regulates gene expression by promoting SCF ubiquitin-ligase-catalysed degradation of the Aux/IAA transcription repressors, but how the TIR1 F-box protein senses and becomes activated by auxin remains unclear. Here we present the crystal structures of the Arabidopsis TIR1–ASK1 complex, free and in complexes with three different auxin compounds and an Aux/IAA substrate peptide. These structures show that the leucine-rich repeat domain of TIR1 contains an unexpected inositol hexakisphosphate co-factor and recognizes auxin and the Aux/IAA polypeptide substrate through a single surface pocket. Anchored to the base of the TIR1 pocket, auxin binds to a partially promiscuous site, which can also accommodate various auxin analogues. Docked on top of auxin, the Aux/IAA substrate peptide occupies the rest of the TIR1 pocket and completely encloses the hormone-binding site. By filling in a hydrophobic cavity at the protein interface, auxin enhances the TIR1–substrate interactions by acting as a ‘molecular glue’. Our results establish the first structural model of a plant hormone receptor.

Abstract:Self-incompatibility (SI) in the poppy Papaver rhoeas triggers dramatic alterations in actin within pollen tubes. However, how these actin alterations are mechanistically achieved remains largely unexplored. Here, we used treatment with the Ca2+ ionophore A23187 to mimic the SI-induced elevation in cytosolic Ca2+ and trigger formation of the distinctive F-actin foci. Live-cell imaging revealed that this remodeling involves F-actin fragmentation and depolymerization, accompanied by the rapid formation of punctate actin foci and subsequent increase in their size. We established that actin foci are generated and enlarged from crosslinking of fragmented actin filament structures. Moreover, we show that villins associate with actin structures and are involved in this actin reorganization process. Notably, we demonstrate that Arabidopsis VILLIN5 promotes actin depolymerization and formation of actin foci by fragmenting actin filaments, and controlling the enlargement of actin foci via bundling of actin filaments. Our study thus uncovers important novel insights about the molecular players and mechanisms involved in forming the distinctive actin foci in pollen tubes.

Abstract:Proper spatiotemporal distribution of the phytohormone auxin throughout plant tissues mediates a variety of developmental processes. Auxin levels are tightly regulated via synthesis, transport, and conversion from its conjugated forms and precursors. These levels can be regulated through conversion of the auxin precursor, indole 3-butyric acid (IBA), into the active auxin, indole-3-acetic acid (IAA), in a peroxisomal β-oxidation process. Defects in IBA-to-IAA conversion cause multiple developmental defects in Arabidopsis, demonstrating IBA-derived IAA is physiologically important to the active auxin pool. Similar to IAA, transport of IBA modulates development. However, the mechanisms governing transport of this molecule remain largely unknown. Here, we identify a mutation in the gene of Arabidopsis that suppresses the hypersensitivity to IBA and its synthetic analog, 2,4-dichlorophenoxy butyric acid (2,4-DB) and the hyperaccumulation of [ H]-IBA. We found that ABCC10 acts as a direct vacuolar transporter of IBA. Further, is necessary for proper development of the root apical meristem and leaf tissue. Our findings uncover a previously uncharacterized method of IBA transport that regulates aspects of plant development.

Molecular Dynamics Simulation Study on the Interaction Mode of Auxin Perception

Abstract:The molecular dynamics simulation studies on the 14 auxin perception systems that comprise auxins, receptor TIR1, cofactor InsP(6) and IAA7 substrate peptide are carried out to investigate the interaction mode between receptor TIR1 and the four auxins of IAA, 1-NAA, 2,4-D and 2-NAA, respectively. The importance of cofactor InsP(6) and IAA7 substrate peptide in early auxin perception was also discussed. MD simulations show that the binding intensity between auxins and TIR1 is consistent with auxin activity; the molecular structure has an important impact on auxin activity; multiple center-waters pull auxins to suitable position where auxins can strongly bind with TIR1 through the hydrogen bonds; the hydrogen bonds between InsP(6) and TIR1 make the binding pocket stable to ensure auxins to bind effectly; in addition, IAA7 becomes more active after binding with auxins, which means auxins ignite the activity of IAA7 as the trigger to induce the further gene expression of auxin perception.
Molecular and Functional Adaption of Arabidopsis Villins.

Abstract:Villins are versatile, multifunctional actin regulatory proteins. They promote actin stabilization and remodeling mainly via their actin bundling and Ca2+-dependent severing activities, respectively. Arabidopsis subclass II and III villins normally coexist in cells, but the biological significance of their coexistence remains unknown. Here we demonstrate that subclass II villin binds to Ca2+ with high affinity and exhibits strong severing but weak bundling activity compared to subclass III villin. Subclass II villin plays a dominant role in promoting actin remodeling, which requires its Ca2+-dependent severing activity. Subclass II villin is also strictly required for physiological processes including oriented organ growth and stress tolerance. By comparison, subclass III villin binds to Ca2+ with low affinity and exhibits weak severing but strong bundling activity, and acts as the major player in controlling actin stabilization and organization. Thus, we demonstrate that multifunctional villin isovariants have diverged biochemically to ensure exquisite control of the actin cytoskeleton to meet different cellular needs in plants. This study provides new insights into the role of villins in fine-tuning actin dynamics and plant development.
Docking to explore the interactions between the receptor TIR1 and four auxin plant hormones

Abstract:In this study, according to the classification and activity of auxin plant hormones the authors carry out docking experiments with four auxins, IAA, 1-NAA, 2,4-D, 2-NAA, and the. receptor. The docking experiments are implemented step by step. First, the significant of co-factor InsP(6) and center water in the mechanism of auxins are explored by docking; second, the experiments that compared with the docking rusults of two situations involving fully rigid and selective flexible of active residue of the receptor TIR1 illuminate that selective flexibility docking by AutoDock4 reports more rational results, so that, AutoDock4 dockings are implemented with TIR1-Auxins; third, AutoDock4 docking by TIR1-Auxins-Aux/IAA illuminates that auxin as a molecular glue' enhances the interaction between TIR1 receptor and Aux/IAA substrate by the weak interactions, such as hydrogen bond and hydrophobic interaction, furthermore, the weak interactions between receptor protein and ligands greatly influence on auxin activity of auxin ligands.

Arabidopsis Villins Promote Actin Turnover at Pollen Tube Tips and Facilitate the Construction of Actin Collars

Abstract:Apical actin filaments are crucial for pollen tube tip growth. However, the specific dynamic changes and regulatory mechanisms associated with actin filaments in the apical region remain largely unknown. Here, we have investigated the quantitative dynamic parameters that underlie actin filament growth and disappearance in the apical regions of pollen tubes and identified villin as the major player that drives rapid turnover of actin filaments in this region. Downregulation of Arabidopsis thaliana VILLIN2 (VLN2) and VLN5 led to accumulation of actin filaments at the pollen tube apex. Careful analysis of single filament dynamics showed that the severing frequency significantly decreased, and the lifetime significantly increased in vln2 vln5 pollen tubes. These results indicate that villin-mediated severing is critical for turnover and departure of actin filaments originating in the apical region. Consequently, the construction of actin collars was affected in vln2 vln5 pollen tubes. In addition to the decrease in severing frequency, actin filaments also became wavy and buckled in the apical cytoplasm of vln2 vln5 pollen tubes. These results suggest that villin confers rigidity upon actin filaments. Furthermore, an observed decrease in skewness of actin filaments in the subapical region of vln2 vln5 pollen tubes suggests that villin-mediated bundling activity may also play a role in the construction of actin collars. Thus, our data suggest that villins promote actin turnover at pollen tube tips and facilitate the construction of actin collars.

Abstract:The problem of stochastic robust stability analysis for uncertain discrete-time delayed neural networks with Markovian jumping parameters is investigated. Based on linear matrix inequality (LMI) methodology, a novel approach is developed. The sufficient conditions of stochastic robust stable are given in terms of linear matrix inequalities. The stable criteria represented in LMI setting are less conservative and more computationally efficient than existing results reported in other literature.

Abstract:The combinatorial phosphorylation of myo-inositol results in the generation of different inositol phosphates (InsPs), of which phytic acid (InsP6) is the most abundant species in eukaryotes. InsP6 is also an important precursor of the higher phosphorylated inositol pyrophosphates (PP-InsPs), such as InsP7 and InsP8, which are characterized by a diphosphate moiety and are also ubiquitously found in eukaryotic cells. While PP-InsPs regulate various cellular processes in animals and yeast, their biosynthesis and functions in plants has remained largely elusive because plant genomes do not encode canonical InsP6 kinases. Recent work has shown that Arabidopsis (Arabidopsis thaliana) INOSITOL (1,3,4) TRIPHOSPHATE 5/6 KINASE1 (ITPK1) and ITPK2 display in vitro InsP6 kinase activity and that, in planta, ITPK1 stimulates 5-InsP7 and InsP8 synthesis and regulates phosphate starvation responses. Here we report a critical role of ITPK1 in auxin-related processes that is independent of the ITPK1-controlled regulation of phosphate starvation responses. Those processes include primary root elongation, root hair development, leaf venation, thermomorphogenic and gravitropic responses, and sensitivity to exogenously applied auxin. We found that the recombinant auxin receptor complex, consisting of the F-Box protein TRANSPORT INHIBITOR RESPONSE1 (TIR1), ARABIDOPSIS SKP1 HOMOLOG 1 (ASK1), and the transcriptional repressor INDOLE-3-ACETIC ACID INDUCIBLE 7 (IAA7), binds to anionic inositol polyphosphates with high affinity. We further identified a physical interaction between ITPK1 and TIR1, suggesting a localized production of 5-InsP7, or another ITPK1-dependent InsP/PP-InsP isomer, to activate the auxin receptor complex. Finally, we demonstrate that ITPK1 and ITPK2 function redundantly to control auxin responses, as deduced from the auxin-insensitive phenotypes of itpk1 itpk2 double mutant plants. Our findings expand the mechanistic understanding of auxin perception and suggest that distinct inositol polyphosphates generated near auxin receptors help to fine-tune auxin sensitivity in plants.

Arabidopsis AIP1-1 Regulates the Organization of Apical Actin Filaments by Promoting Their Turnover in Pollen Tubes

Abstract:Apical actin filaments are highly dynamic structures that are crucial for rapid pollen tube growth, but the mechanisms regulating their dynamics and spatial organization remain incompletely understood. We here identify that AtAIP1-1 is important for regulating the turnover and organization of apical actin filaments in pollen tubes. AtAIP1-1 is distributed uniformly in the pollen tube and loss of function of AtAIP1-1 affects the organization of the actin cytoskeleton in the pollen tube. Specifically, actin filaments became disorganized within the apical region of aip1-1 pollen tubes. Consistent with the role of apical actin filaments in spatially restricting vesicles in pollen tubes, the apical region occupied by vesicles becomes enlarged in aip1-1 pollen tubes compared to WT. Using ADF1 as a representative actin-depolymerizing factor, we demonstrate that AtAIP1-1 enhances ADF1-mediated actin depolymerization and filament severing in vitro, although AtAIP1-1 alone does not have an obvious effect on actin assembly and disassembly. The dynamics of apical actin filaments are reduced in aip1-1 pollen tubes compared to WT. Our study suggests that AtAIP1-1 works together with ADF to act as a module in regulating the dynamics of apical actin filaments to facilitate the construction of the unique "apical actin structure" in the pollen tube.
Self-regulation of PIN1-driven auxin transport by cell surface-based auxin signaling in Arabidopsis

Abstract:PIN-FORMED (PIN)-driven auxin transport contributes to establishing and maintaining a dynamic auxin concentration gradient alongside plant tissues, which drives the majority of developmental processes in plants. To maintain developmental plasticity in ever-changing environments, plants have evolved self-organizing feedback machinery between auxin signaling and its transport, which has been shown to play essential roles in many fundamental plant processes. However, the molecular mechanism behind this mutual regulation has not yet been clarified. Here, we identified a cell surface-triggered auxin signaling that regulates the PIN1-mediated auxin efflux and further developmental patterning in Arabidopsis. Auxin was able to stimulate PIN1 phosphorylation in plants through transmembrane kinases (TMKs), key components in auxin signaling, at the plasma membrane. TMK1 and TMK4 directly interacted with and phosphorylated PIN1 and functioned redundantly in the regulation of PIN1 polarity in plant cells. The phosphorylation sites in PIN1 proteins, targeted by both auxin and TMKs, were required for PIN1 trafficking and polarity, which further controlled auxin responses and downstream developmental patterning in Arabidopsis. Therefore, our findings provide a direct mechanism for the self-regulation between auxin signaling and transport that drives the auxin flows and proper development in plants.
