Abstract:Leaf area index (LAI) is an essential indicator for crop growth monitoring and yield prediction. Real-time, non-destructive, and accurate monitoring of crop LAI is of great significance for intelligent decision-making on crop fertilization, irrigation, as well as for predicting and warning grain productivity. This study aims to investigate the feasibility of using spectral and texture features from unmanned aerial vehicle (UAV) multispectral imagery combined with machine learning modeling methods to achieve maize LAI estimation. In this study, remote sensing monitoring of maize LAI was carried out based on a UAV high-throughput phenotyping platform using different varieties of maize as the research target. Firstly, the spectral parameters and texture features were extracted from the UAV multispectral images, and the Normalized Difference Texture Index (NDTI), Difference Texture Index (DTI) and Ratio Texture Index (RTI) were constructed by linear calculation of texture features. Then, the correlation between LAI and spectral parameters, texture features and texture indices were analyzed, and the image features with strong correlation were screened out. Finally, combined with machine learning method, LAI estimation models of different types of input variables were constructed, and the effect of image features combination on LAI estimation was evaluated. The results revealed that the vegetation indices based on the red (650 nm), red-edge (705 nm) and NIR (842 nm) bands had high correlation coefficients with LAI. The correlation between the linearly transformed texture features and LAI was significantly improved. Besides, machine learning models combining spectral and texture features have the best performance. Support Vector Machine (SVM) models of vegetation and texture indices are the best in terms of fit, stability and estimation accuracy (R 2 = 0.813, RMSE = 0.297, RPD = 2.084). The results of this study were conducive to improving the efficiency of maize variety selection and provide some reference for UAV high-throughput phenotyping technology for fine crop management at the field plot scale. The results give evidence of the breeding efficiency of maize varieties and provide a certain reference for UAV high-throughput phenotypic technology in crop management at the field scale.

Abstract:Green Leaf Area Index dynamics is a promising secondary trait for grain yield and drought tolerance. Multivariate GWAS is particularly well suited to identify the genetic determinants of the green leaf area index dynamics. Improvement of maize grain yield is impeded by important genotype-environment interactions, especially under drought conditions. The use of secondary traits, that are correlated with yield, more heritable and less prone to genotype-environment interactions, can increase breeding efficiency. Here, we studied the genetic basis of a new secondary trait: the green leaf area index (GLAI) dynamics over the maize life cycle. For this, we used an unmanned aerial vehicle to characterize the GLAI dynamics of a diverse panel in well-watered and water-deficient trials in two years. From the dynamics, we derived 24 traits (slopes, durations, areas under the curve), and showed that six of them were heritable traits representative of the panel diversity. To identify the genetic determinants of GLAI, we compared two genome-wide association approaches: a univariate (single-trait) method and a multivariate (multi-trait) method combining GLAI traits, grain yield, and precocity. The explicit modeling of correlation structure between secondary traits and grain yield in the multivariate mixed model led to 2.5 times more associations detected. A total of 475 quantitative trait loci (QTLs) were detected. The genetic architecture of GLAI traits appears less complex than that of yield with stronger-effect QTLs that are more stable between environments. We also showed that a subset of GLAI QTLs explains nearly one fifth of yield variability across a larger environmental network of 11 water-deficient trials. GLAI dynamics is a promising grain yield secondary trait in optimal and drought conditions, and the detected QTLs could help to increase breeding efficiency through a marker-assisted approach.
Spatio-temporal modeling of high-throughput multi-spectral aerial images improves agronomic trait genomic prediction in hybrid maize

Abstract:Design randomizations and spatial corrections have increased understanding of genotypic, spatial, and residual effects in field experiments, but precisely measuring spatial heterogeneity in the field remains a challenge. To this end, our study evaluated approaches to improve spatial modeling using high-throughput phenotypes (HTP) via unoccupied aerial vehicle (UAV) imagery. The normalized difference vegetation index (NDVI) was measured by a multi-spectral MicaSense camera and processed using ImageBreed. Contrasting to baseline agronomic trait spatial correction and a baseline multi-trait model, a two-stage approach was proposed. Using longitudinal NDVI data, plot level permanent environment (PE) effects estimated spatial patterns in the field throughout the growing season. NDVI PE were separated from additive genetic effects using two-dimensional spline (2DSpl), separable autoregressive (AR1) models, or random regression models (RR). The PE were leveraged within agronomic trait genomic best linear unbiased prediction (GBLUP) either modeling an empirical covariance for random effects, or by modeling fixed effects as an average of PE across time or split among three growth phases. Modeling approaches were tested using simulation data and Genomes-to-Fields (G2F) hybrid maize (Zea mays L.) field experiments in 2015, 2017, 2019, and 2020 for grain yield, grain moisture, and ear height. The two-stage approach improved heritability, model fit, and genotypic effect estimation compared to baseline models. Electrical conductance and elevation from a 2019 soil survey significantly improved model fit, while 2DSpl PE were most strongly correlated with the soil parameters. Simulation of field effects demonstrated improved specificity for RR models. In summary, the use of longitudinal NDVI measurements increased experimental accuracy and understanding of field spatio-temporal heterogeneity.

Abstract:Background: Field-based high throughput phenotyping is a bottleneck for crop breeding research. We present a novel method for repeated remote phenotyping of maize genotypes using the Zeppelin NT aircraft as an experimental sensor platform. The system has the advantage of a low altitude and cruising speed compared to many drones or airplanes, thus enhancing image resolution while reducing blurring effects. Additionally there was no restriction in sensor weight. Using the platform, red, green and blue colour space (RGB), normalized difference vegetation index (NDVI) and thermal images were acquired throughout the growing season and compared with traits measured on the ground. Ground control points were used to co-register the images and to overlay them with a plot map. Results: NDVI images were better suited than RGB images to segment plants from soil background leading to two separate traits: the canopy cover (CC) and its NDVI value (NDVIPlant). Remotely sensed CC correlated well with plant density, early vigour, leaf size, and radiation interception. NDVIPlant was less well related to ground truth data. However, it related well to the vigour rating, leaf area index (LAI) and leaf biomass around flowering and to very late senescence rating. Unexpectedly, NDVIPlant correlated negatively with chlorophyll meter measurements. This could be explained, at least partially, by methodical differences between the used devices and effects imposed by the population structure. Thermal images revealed information about the combination of radiation interception, early vigour, biomass, plant height and LAI. Based on repeatability values, we consider two row plots as best choice to balance between precision and available field space. However, for thermography, more than two rows improve the precision. Conclusions: We made important steps towards automated processing of remotely sensed data, and demonstrated the value of several procedural steps, facilitating the application in plant genetics and breeding. Important developments are: the ability to monitor throughout the season, robust image segmentation and the identification of individual plots in images from different sensor types at different dates. Remaining bottlenecks are: sufficient ground resolution, particularly for thermal imaging, as well as a deeper understanding of the relatedness of remotely sensed data and basic crop characteristics.

Abstract:Building models that allow phenotypic evaluation of complex agronomic traits in crops of global economic interest, such as grain yield (GY) in soybean and maize, is essential for improving the efficiency of breeding programs. In this sense, understanding the relationships between agronomic variables and those obtained by high-throughput phenotyping (HTP) is crucial to this goal. Our hypothesis is that vegetation indices (VIs) obtained from HTP can be used to indirectly measure agronomic variables in annual crops. The objectives were to study the association between agronomic variables in maize and soybean genotypes with VIs obtained from remote sensing and to identify computational intelligence for predicting GY of these crops from VIs as input in the models. Comparative trials were carried out with 30 maize genotypes in the 2020/2021, 2021/2022 and 2022/2023 crop seasons, and with 32 soybean genotypes in the 2021/2022 and 2022/2023 seasons. In all trials, an overflight was performed at R1 stage using the UAV Sensefly eBee equipped with a multispectral sensor for acquiring canopy reflectance in the green (550 nm), red (660 nm), near-infrared (735 nm) and infrared (790 nm) wavelengths, which were used to calculate the VIs assessed. Agronomic traits evaluated in maize crop were: leaf nitrogen content, plant height, first ear insertion height, and GY, while agronomic traits evaluated in soybean were: days to maturity, plant height, first pod insertion height, and GY. The association between the variables were expressed by a correlation network, and to identify which indices are best associated with each of the traits evaluated, a path analysis was performed. Lastly, VIs with a cause-and-effect association on each variable in maize and soybean trials were adopted as independent explanatory variables in multiple regression model (MLR) and artificial neural network (ANN), in which the 10 best topologies able to simultaneously predict all the agronomic variables evaluated in each crop were selected. Our findings reveal that VIs can be used to predict agronomic variables in maize and soybean. Soil-adjusted Vegetation Index (SAVI) and Green Normalized Dif-ference Vegetation Index (GNDVI) have a positive and high direct effect on all agronomic variables evaluated in maize, while Normalized Difference Vegetation Index (NDVI) and Normalized Difference Red Edge Index (NDRE) have a positive cause-and-effect association with all soybean variables. ANN outperformed MLR, providing higher accuracy when predicting agronomic variables using the VIs select by path analysis as input. Future studies should evaluate other plant traits, such as physiological or nutritional ones, as well as different spectral variables from those evaluated here, with a view to contributing to an in-depth understanding about cause-and-effect relationships between plant traits and spectral variables. Such studies could contribute to more specific HTP at the level of traits of interest in each crop, helping to develop genetic materials that meet the future demands of population growth and climate change.

Abstract:Recent advancements in high-throughput phenotyping have led to the use of drones with RGB sensors for evaluating plant traits. This study explored the relationships between vegetation indices (VIs) with grain yield and morphoagronomic and physiological traits in maize genotypes. Eight maize hybrids, including those from the UENF breeding program and commercial varieties, were evaluated using a randomized block design with four replications. VIs were obtained at various stages using drones and Pix4D Mapper 4.7.5 software. Analysis revealed significant differences in morphoagronomic traits and photosynthetic capacity. At 119 days after planting (DAP), the RGB vegetation index VARI showed a significant correlation (r = 0.99) with grain yield. VARI also correlated with female flowering (r = −0.87), plant height (r = −0.79), 100-grain weight (r = −0.77), and anthocyanin concentration (r = −0.86). PCA showed a clear separation between local and commercial hybrids, explaining 46.7% of variance at 91 DAP, 52.3% at 98 DAP, 64.2% at 112 DAP, and 66.1% at 119 DAP. This study highlights the utility of VIs in maize phenotyping and genotype selection during advanced reproductive stages.

Abstract:Leaf area index (LAI) is an important phenotypic trait closely related to plant vigor and biomass. It is also a key parameter used in crop growth modeling. However, manually measuring LAI in the field can be slow and labor intensive. High resolution remote sensing, such as unmanned aircraft systems (UAS), has been explored for LAI estimation but with limited data sources, usually RGB and multispectral imagery. As UAS-based thermal infrared (TIR) imaging becoming readily available in agriculture, it is worth investigating the potential of its role in improving LAI estimation. In this study we evaluated the importance of canopy temperature measured by UAS-based TIR and multispectral imagery on maize LAI quantification within a breeding context (23 genotypes). Five plot-level features (canopy temperature, structure and two common vegetation indices) were extracted from the images, and used as inputs of machine learning models for the LAI estimation. The performance of the estimation was evaluated with a 5-fold cross validation with 30 random repeats for 162 samples. Results showed that, canopy temperature, together with canopy structure as model predictors, slightly improved LAI estimation (root mean square error, RMSE of 0.853 m2/m2 and coefficient of determination, R2 of 0.740) than those models without temperature difference (RMSE of 0.917 m2/m2 and R2 of 0.706) for the various genotypes included in this study. In addition, canopy temperature showed moderate and more stable significance in estimating LAI than plant height and image uniformity. Its contribution to the estimation was comparable or even higher than those from vegetation indices when being modeled with random forest in this study. These relationships may be changed with a single or less genotypes which can be explored in future studies.

Abstract:High-throughput estimation of phenotypic traits from UAV (unmanned aerial vehicle) images is helpful to improve the screening efficiency of breeding maize. Accurately estimating phenotyping traits of breeding maize at plot scale helps to promote gene mining for specific traits and provides a guarantee for accelerating the breeding of superior varieties. Constructing an efficient and accurate estimation model is the key to the application of UAV-based multiple sensors data. This study aims to apply the ensemble learning model to improve the feasibility and accuracy of estimating maize phenotypic traits using UAV-based red-green-blue (RGB) and multispectral sensors. The UAV images of four growth stages were obtained, respectively. The reflectance of visible light bands, canopy coverage, plant height (PH), and texture information were extracted from RGB images, and the vegetation indices were calculated from multispectral images. We compared and analyzed the estimation accuracy of single-type feature and multiple features for LAI (leaf area index), fresh weight (FW), and dry weight (DW) of maize. The basic models included ridge regression (RR), support vector machine (SVM), random forest (RF), Gaussian process (GP), and K-neighbor network (K-NN). The ensemble learning models included stacking and Bayesian model averaging (BMA). The results showed that the ensemble learning model improved the accuracy and stability of maize phenotypic traits estimation. Among the features extracted from UAV RGB images, the highest accuracy was obtained by the combination of spectrum, structure, and texture features. The model had the best accuracy constructed using all features of two sensors. The estimation accuracies of ensemble learning models, including stacking and BMA, were higher than those of the basic models. The coefficient of determination () of the optimal validation results were 0.852, 0.888, and 0.929 for LAI, FW, and DW, respectively. Therefore, the combination of UAV-based multisource data and ensemble learning model could accurately estimate phenotyping traits of breeding maize at plot scale.

Abstract:The capacity of LiDAR and Unmanned Aerial Vehicles (UAVs) to provide plant height estimates as a high-throughput plant phenotyping trait was explored. An experiment over wheat genotypes conducted under well watered and water stress modalities was conducted. Frequent LiDAR measurements were performed along the growth cycle using a phénomobile unmanned ground vehicle. UAV equipped with a high resolution RGB camera was flying the experiment several times to retrieve the digital surface model from structure from motion techniques. Both techniques provide a 3D dense point cloud from which the plant height can be estimated. Plant height first defined as the z-value for which 99.5% of the points of the dense cloud are below. This provides good consistency with manual measurements of plant height (RMSE = 3.5 cm) while minimizing the variability along each microplot. Results show that LiDAR and structure from motion plant height values are always consistent. However, a slight under-estimation is observed for structure from motion techniques, in relation with the coarser spatial resolution of UAV imagery and the limited penetration capacity of structure from motion as compared to LiDAR. Very high heritability values (H2> 0.90) were found for both techniques when lodging was not present. The dynamics of plant height shows that it carries pertinent information regarding the period and magnitude of the plant stress. Further, the date when the maximum plant height is reached was found to be very heritable (H2> 0.88) and a good proxy of the flowering stage. Finally, the capacity of plant height as a proxy for total above ground biomass and yield is discussed.

Abstract:Directional Doppler sonography with direct evaluation of the extracranial carotid artery system and scanning of the periorbital arteries has been performed in 49 black Zambian hypertensive patients and in 19 controls without cardiovascular risk factors. Direct evaluation of the extracranial carotid artery system did not show any abnormalities. In contrast to this periorbital Doppler examination revealed positive findings with retrograde flow direction in the supratrochlear artery in 19% and 21% of all examined carotids in the hypertension and control group, respectively. Compared to direct carotid angiography, 66% of the positive supratrochlear and 13% of the positive supraorbital findings in the hypertensive patient group could be shown to be false positive results. As a possible explanation of this high incidence of a retrograde flow direction in periorbital arteries a different flow physiology in the ophthalmic artery of black Zambians compared to Caucasians is discussed.

Abstract:Rising food demands require new techniques to achieve higher genetic gains for crop production, especially in regions where climate can negatively affect agriculture. Wheat is a staple crop that often encounters this challenge, and ideotype breeding with optimized canopy traits for grain yield, such as determinate tillering, synchronized flowering, and stay-green (SG), can potentially improve yield under terminal drought conditions. Among these traits, SG has emerged as a key factor for improving grain quality and yield by prolonging photosynthetic activity during reproductive stages. This study aims to highlight the importance of growth dynamics in a wheat mapping population by using multispectral images obtained from uncrewed aerial vehicles as a high-throughput phenotyping technique to assess the effectiveness of using such images for determining correlations between vegetation indices and grain yield, particularly regarding the SG trait. Results show that the determinate group exhibited a positive correlation between NDVI and grain yield, indicating the effectiveness of these traits in yield improvement. In contrast, the indeterminate group, characterized by excessive vegetative growth, showed no significant NDVI–grain yield relationship, suggesting that NDVI values in this group were influenced by sterile tillers rather than contributing to yield. These findings provide valuable insights for crop breeders by offering a non-destructive approach to enhancing genetic gains through the improved selection of resilient wheat genotypes.

Abstract:Measuring leaf area index (LAI) is essential for evaluating crop growth and estimating yield, thereby facilitating high-throughput phenotyping of maize (Zea mays). LAI estimation models use multi-source data from unmanned aerial vehicles (UAVs), but using multimodal data to estimate maize LAI, and the effect of tassels and soil background, remain understudied. Our research aims to (1) determine how multimodal data contribute to LAI and propose a framework for estimating LAI based on remote-sensing data, (2) evaluate the robustness and adaptability of an LAI estimation model that uses multimodal data fusion and deep neural networks (DNNs) in single- and whole growth stages, and (3) explore how soil background and maize tasseling affect LAI estimation. To construct multimodal datasets, our UAV collected red-green-blue, multispectral, and thermal infrared images. We then developed partial least square regression (PLSR), support vector regression, and random forest regression models to estimate LAI. We also developed a deep learning model with three hidden layers. This multimodal data structure accurately estimated maize LAI. The DNN model provided the best estimate (coefficient of determination [R2] = 0.89, relative root mean square error [rRMSE] = 12.92%) for a single growth period, and the PLSR model provided the best estimate (R2 = 0.70, rRMSE = 12.78%) for a whole growth period. Tassels reduced the accuracy of LAI estimation, but the soil background provided additional image feature information, improving accuracy. These results indicate that multimodal data fusion using low-cost UAVs and DNNs can accurately and reliably estimate LAI for crops, which is valuable for high-throughput phenotyping and high-spatial precision farmland management.

Abstract:Unmanned aerial vehicles (UAV) carrying multispectral cameras are increasingly being used for high-throughput phenotyping (HTP) of above-ground traits of crops to study genetic diversity, resource use efficiency and responses to abiotic or biotic stresses. There is significant unexplored potential for repeated data collection through a field season to reveal information on the rates of growth and provide predictions of the final yield. Generating such information early in the season would create opportunities for more efficient in-depth phenotyping and germplasm selection. This study tested the use of high-resolution time-series imagery (5 or 10 sampling dates) to understand the relationships between growth dynamics, temporal resolution and end-of-season above-ground biomass (AGB) in 869 diverse accessions of highly productive (mean AGB = 23.4 Mg/Ha), photoperiod sensitive sorghum. Canopy surface height (CSM), ground cover (GC), and five common spectral indices were considered as features of the crop phenotype. Spline curve fitting was used to integrate data from single flights into continuous time courses. Random Forest was used to predict end-of-season AGB from aerial imagery, and to identify the most informative variables driving predictions. Improved prediction of end-of-season AGB (RMSE reduction of 0.24 Mg/Ha) was achieved earlier in the growing season (10 to 20 days) by leveraging early- and mid-season measurement of the rate of change of geometric and spectral features. Early in the season, dynamic traits describing the rates of change of CSM and GC predicted end-of-season AGB best. Late in the season, CSM on a given date was the most influential predictor of end-of-season AGB. The power to predict end-of-season AGB was greatest at 50 days after planting, accounting for 63% of variance across this very diverse germplasm collection with modest error (RMSE 1.8 Mg/ha). End-of-season AGB could be predicted equally well when spline fitting was performed on data collected from five flights versus 10 flights over the growing season. This demonstrates a more valuable and efficient approach to using UAVs for HTP, while also proposing strategies to add further value.

UAV Multisensory Data Fusion and Multi-Task Deep Learning for High-Throughput Maize Phenotyping

Abstract:Recent advances in unmanned aerial vehicles (UAV), mini and mobile sensors, and GeoAI (a blend of geospatial and artificial intelligence (AI) research) are the main highlights among agricultural innovations to improve crop productivity and thus secure vulnerable food systems. This study investigated the versatility of UAV-borne multisensory data fusion within a framework of multi-task deep learning for high-throughput phenotyping in maize. UAVs equipped with a set of miniaturized sensors including hyperspectral, thermal, and LiDAR were collected in an experimental corn field in Urbana, IL, USA during the growing season. A full suite of eight phenotypes was in situ measured at the end of the season for ground truth data, specifically, dry stalk biomass, cob biomass, dry grain yield, harvest index, grain nitrogen utilization efficiency (Grain NutE), grain nitrogen content, total plant nitrogen content, and grain density. After being funneled through a series of radiometric calibrations and geo-corrections, the aerial data were analytically processed in three primary approaches. First, an extended version normalized difference spectral index (NDSI) served as a simple arithmetic combination of different data modalities to explore the correlation degree with maize phenotypes. The extended NDSI analysis revealed the NIR spectra (750-1000 nm) alone in a strong relation with all of eight maize traits. Second, a fusion of vegetation indices, structural indices, and thermal index selectively handcrafted from each data modality was fed to classical machine learning regressors, Support Vector Machine (SVM) and Random Forest (RF). The prediction performance varied from phenotype to phenotype, ranging from R2 = 0.34 for grain density up to R2 = 0.85 for both grain nitrogen content and total plant nitrogen content. Further, a fusion of hyperspectral and LiDAR data completely exceeded limitations of single data modality, especially addressing the vegetation saturation effect occurring in optical remote sensing. Third, a multi-task deep convolutional neural network (CNN) was customized to take a raw imagery data fusion of hyperspectral, thermal, and LiDAR for multi-predictions of maize traits at a time. The multi-task deep learning performed predictions comparably, if not better in some traits, with the mono-task deep learning and machine learning regressors. Data augmentation used for the deep learning models boosted the prediction accuracy, which helps to alleviate the intrinsic limitation of a small sample size and unbalanced sample classes in remote sensing research. Theoretical and practical implications to plant breeders and crop growers were also made explicit during discussions in the studies.
Estimating Summer Maize Biomass by Integrating UAV Multispectral Imagery with Crop Physiological Parameters

Abstract:The aboveground biomass (AGB) of summer maize is an important indicator for assessing crop growth status and predicting yield, playing a significant role in agricultural management and decision-making. Traditional on-site measurements of AGB are limited, due to low efficiency and a lack of spatial information. The development of unmanned aerial vehicle (UAV) technology in agriculture offers a rapid and cost-effective method for obtaining crop growth information, but currently, the prediction accuracy of summer maize AGB based on UAVs is limited. This study focuses on the entire growth period of summer maize. Multispectral images of six key growth stages of maize were captured using a DJI Phantom 4 Pro, and color indices and elevation data (DEM) were extracted from these growth stage images. Combining measured data such as summer maize AGB and plant height, which were collected on the ground, and based on the three machine learning algorithms of partial least squares regression (PLSR), random forest (RF), and long short-term memory (LSTM), an input feature analysis of PH was carried out, and a prediction model of summer maize AGB was constructed. The results show that: (1) using unmanned aerial vehicle spectral data (CIS) alone to predict the biomass of summer maize has relatively poor prediction accuracy. Among the three models, the LSTM (CIS) model has the best simulation effect, with a coefficient of determination (R2) ranging from 0.516 to 0.649. The R2 of the RF (CIS) model is 0.446–0.537. The R2 of the PLSR (CIS) model is 0.323–0.401. (2) After adding plant height (PH) data, the accuracy and stability of model prediction significantly improved. R2 increased by about 25%, and both RMSE and NRSME decreased by about 20%. Among the three prediction models, the LSTM (PH + CIS) model had the best performance, with R2 = 0.744, root mean square error (RSME) = 4.833 g, and normalized root mean square error (NRSME) = 0.107. Compared to using only color indices (CIS) as the model input, adding plant height (PH) significantly enhances the prediction effect of AGB (aboveground biomass) prediction in key growth periods of summer maize. This method can serve as a reference for the precise monitoring of crop biomass status through remote sensing with unmanned aerial vehicles.

Abstract:Precision phenotyping, especially the use of image analysis, allows researchers to gain information on plant properties and plant health. Aerial image detection with unmanned aerial vehicles (UAVs) provides new opportunities in precision farming and precision phenotyping. Precision farming has created a critical need for spatial data on plant density. The plant number reflects not only the final field emergence but also allows a more precise assessment of the final yield parameters. The aim of this work is to advance UAV use and image analysis as a possible high-throughput phenotyping technique. In this study, four different maize cultivars were planted in plots with different seeding systems (in rows and equidistantly spaced) and different nitrogen fertilization levels (applied at 50, 150 and 250 kg N/ha). The experimental field, encompassing 96 plots, was overflown at a 50-m height with an octocopter equipped with a 10-megapixel camera taking a picture every 5 s. Images were recorded between BBCH 13–15 (it is a scale to identify the phenological development stage of a plant which is here the 3- to 5-leaves development stage) when the color of young leaves differs from older leaves. Close correlations up to R2 = 0.89 were found between in situ and image-based counted plants adapting a decorrelation stretch contrast enhancement procedure, which enhanced color differences in the images. On average, the error between visually and digitally counted plants was ≤5%. Ground cover, as determined by analyzing green pixels, ranged between 76% and 83% at these stages. However, the correlation between ground cover and digitally counted plants was very low. The presence of weeds and blurry effects on the images represent possible errors in counting plants. In conclusion, the final field emergence of maize can rapidly be assessed and allows more precise assessment of the final yield parameters. The use of UAVs and image processing has the potential to optimize farm management and to support field experimentation for agronomic and breeding purposes.

Abstract:Leaf age is an essential parameter for describing the growth stage of crop. Thus, agronomists can develop timely cultivation strategies to promote maize growth according to leaf age. However, the traditional leaf age observation approach, which is inefficient, necessitates a large amount of people to investigate it in the field with destructive sampling. So, accurately quantifying leaf age under various maize types and production conditions remains a challenge. The purpose of this study was to develop a remote sensing monitoring approach for rapidly and non-destructively estimating the leaf age of maize seedlings. The UAV (unmanned aerial vehicle) highthroughput phenotyping platform was constructed to collect multi-source remote sensing images from maize emergence to jointing stage. Based on RGB and multispectral (MS) images, the image features of maize seedlings were extracted to construct the leaf age estimation models. The results showed that two regression models provided a reliable estimate performance of seedling leaf age, GBDT of which the best estimates are R2 of 0.88, Root Mean Square Error (RMSE) of 0.33, similarly, XGBoost being R2 of 0.89, RMSE of 0.32. The RGB-based model presented more accurate estimates (in terms of relative Root Mean Square Error of 9.26%) than the MS-based model (13.97%) and the RGB + MS-based model (12.26%). The results indicated that the maize seedling leaf age estimation method constructed in this study provides powerful technical support for agronomists to observe leaf age in the field.
Assessment of Multi-Image Unmanned Aerial Vehicle Based High-Throughput Field Phenotyping of Canopy Temperature

Abstract:Canopy temperature (CT) has been related to water-use and yield formation in crops. However, constantly (e.g., sun illumination angle, ambient temperature) as well as rapidly (e.g., clouds) changing environmental conditions make it difficult to compare measurements taken even at short time intervals. This poses a great challenge for high-throughput field phenotyping (HTFP). The aim of this study was to i) set up a workflow for unmanned aerial vehicles (UAV) based HTFP of CT, ii) investigate different data processing procedures to combine information from multiple images into orthomosaics, iii) investigate the repeatability of the resulting CT by means of heritability, and iv) investigate the optimal timing for thermography measurements. Additionally, the approach was v) compared with other methods for HTFP of CT. The study was carried out in a winter wheat field trial with 354 genotypes planted in two replications in a temperate climate, where a UAV captured CT in a time series of 24 flights during 6 weeks of the grain-filling phase. Custom-made thermal ground control points enabled accurate georeferencing of the data. The generated thermal orthomosaics had a high spatial accuracy (mean ground sampling distance of 5.03 cm/pixel) and position accuracy [mean root-mean-square deviation (RMSE) = 4.79 cm] over all time points. An analysis on the impact of the measurement geometry revealed a gradient of apparent CT in parallel to the principle plane of the sun and a hotspot around nadir. Averaging information from all available images (and all measurement geometries) for an area of interest provided the best results by means of heritability. Correcting for spatial in-field heterogeneity as well as slight environmental changes during the measurements were performed with the R package SpATS. CT heritability ranged from 0.36 to 0.74. Highest heritability values were found in the early afternoon. Since senescence was found to influence the results, it is recommended to measure CT in wheat after flowering and before the onset of senescence. Overall, low-altitude and high-resolution remote sensing proved suitable to assess the CT of crop genotypes in a large number of small field plots as is required in crop breeding and variety testing experiments.
