Abstract:SV40 infection of quiescent mouse cells leads to a re-entry of the cells into the cell cycle and to cellular DNA synthesis. At about 2 hours after virus infection the p53 protein becomes detectable. By using the p53 specific monoclonal antibody PAb246 we were able to demonstrate that p53 is expressed in wild-type conformation. At late time after virus infection wild-type p53 is complexed to the SV40 large T antigen. SV40 infection of quiescent cells in the presence of an elevated level of cAMP does not result in cellular DNA synthesis and not in expression of elevated levels of p53 suggesting that p53 is implicated in stimulation of cellular DNA synthesis. Phosphorylation of p53 increases with time after SV40 infection of quiescent cells indicating that phosphorylation of p53 varies during cell cycle progression.

Abstract:Halomonas zincidurans strain B6 T was isolated from a deep-sea heavy metal rich sediment from the South Atlantic Mid-Ocean Ridge. The strain showed significant resistance to heavy metals, especially to zinc. Here we describe the genome sequence and annotation, as well as the features, of the organism. The genome contains 3,325 protein-coding genes (2,848 with predicted functions), 61 tRNA genes and 6 rRNA genes. H. zincidurans strain B6 T encodes 31 genes related to heavy metal resistance. And HGT may play an important role in its adaption to the heavy metal rich environment. H. zincidurans strain B6 T may have potential applications in the bioremediation of heavy metal-contaminated environments.
Halomonas Salifodinae Sp. Nov., a Halophilic Bacterium Isolated from a Salt Mine in China.

Abstract:A Gram-negative, aerobic, motile, halophilic bacterium, designated strain BC7(T), was isolated from a salt mine in north-western China and was subjected to a polyphasic taxonomic characterization. The isolate was able to grow in the presence of 0.5-20 % (w/v) NaCl and at pH 6.0-9.0 and 4-48 degrees C; optimum growth was observed with 3 % (w/v) NaCl and at pH 7.0 and 30 degrees C. Cells were long rods, 0.8-1.2 microm wide and 4.0-6.0 microm long. The major fatty acids were C(18 : 1)omega7c, C(16 : 0) and C(16 : 0)omega7c. The DNA G+C content was 65.5 mol%. Phylogenetic analysis based on 16S rRNA gene sequences showed that strain BC7(T) belonged to the genus Halomonas and showed highest sequence similarity to the type strain of Halomonas pacifica (99.2 %). Levels of DNA-DNA relatedness between strain BC7(T) and H. pacifica CGMCC 1.2314(T) and Halomonas taeanensis DSM 16463(T) were 51 and 38 %, respectively. On the basis of phenotypic and genotypic data, strain BC7(T) is considered to represent a novel species of the genus Halomonas, for which the name Halomonas salifodinae sp. nov. is proposed. The type strain is BC7(T) (=CGMCC 1.6774(T) =JCM 14803(T)).
Complete genome sequence of a multiple-stress-tolerant bacterium Halomonas piezotolerans NBT06E8T isolated from a deep-sea sediment sample of the New Britain Trench

Abstract:Halomonas piezotolerans NBT06E8T is a Gram-stain-negative, moderately halophilic, piezotolerant, H2O2 and heavy metal-resistant bacterium, isolated from a deep-sea sediment sample collected from the New Britain Trench at depth of 8900 m. Growth of the strain was observed at 4-45 °C (optimum 30 °C), at pH 5-11 (optimum 8-9) and in 0.5-21% (w/v) NaCl (optimum 3-7%). The optimum pressure for growth was 0.1-30 MPa (megapascal) with tolerance up to 60 MPa. Under optimum growth conditions, the strain could tolerant 15 mM H2O2. Here, we report the complete genome of H. piezotolerans NBT06E8T, which consists of 3,945,801 bp (G + C content of 57.93%) with a single chromosome, 3509 protein-coding genes, 60 tRNAs and 6 rRNA operons. Genomic analysis revealed the capability of utilizing various carbon and nitrogen sources, the presence of multiple toxin-antitoxin systems and strain-specific type VI secretion system benefitting its adaptation to the oligotrophic hadal environments. Multiple respiratory chain components, especially the strain-specific anaerobic enzymes, could allow its survival in both surficial and buried sediments with variable oxygen concentrations. Gene function and metabolic pathway analysis showed that strain NBT06E8T encodes a series of genes related to high hydrostatic pressure tolerance, antioxidative stress and heavy metal resistance, which could also contribute to its deep-sea adaptation strategies. The complete genome sequence of H. piezotolerans NBT06E8T provides further insights into the stress adaptation strategies of deep-sea bacteria and potential biotechnological application of Halomonas species. Abstract:Three strains of Gram-negative, aerobic, neutrophilic and halophilic bacteria were isolated from samples of a salt lake on the Qinghai-Tibet Plateau and a subterranean saline well in the Si-Chuan Basin of China. These isolates, designated AJ275(T), AJ282(T) and ZG16(T), were investigated using a polyphasic approach. Based on 16S rRNA gene sequence analysis, the isolates could be affiliated to the genus Halomonas. Genomic DNA G+C contents were 65.9 mol% for AJ275(T), 56.7 mol% for AJ282(T) and 57.6 mol% for ZG16(T). The results of DNA-DNA hybridizations, fatty acid analysis and physiological and biochemical tests allowed the isolates to be differentiated genotypically and phenotypically from closely related species. It is proposed that strains AJ275(T) (=CGMCC 1.6493(T)=JCM 14606(T)=LMG 23976(T)), AJ282(T) (=CGMCC 1.6494(T)=JCM 14607(T)=LMG 23978(T)) and ZG16(T) (=CGMCC 1.6495(T)=JCM 14608(T)=LMG 23977(T)) represent the type strains of three novel species in the genus Halomonas: Halomonas saccharevitans sp. nov., Halomonas arcis sp. nov. and Halomonas subterranea sp. nov., respectively.

Abstract:Alkalihalobacillus okhensis is a halo-alkaliphile with optimal growth at pH 10 and 5% NaCl. Phylogenetic analysis revealed habitat-dependent segregation of Bacilli, with all the alkalihalophiles forming a separate clade. It uses acidification of the external medium and pH-dependent cell wall reinforcement to survive sodic environments. Interestingly, comparative genome analysis revealed the genome encodes surface proteins with a high proportion of acidic amino acids compared to their orthologs of B. subtilis, a piece of direct evidence for adaptive evolution. It has a relatively higher number of genes involved in the metabolism of osmolytes and sodium-dependent transporters when compared to B. subtilis. Growth of Alkalihalobacillus okhensis strain Kh10-101 T (hereafter A. okhensis) is Na+ dependent, with a minimum of 4% NaCl at neutral pH, but 0.5% NaCl is enough at pH 10. It tolerated a sudden increase in salt concentration and exhibited an elongated phenotype but could not tolerate a sudden pH shift from 7 to 11. The cell envelope got damaged, confirming that the pH regulation through cell wall reinforcement is key to survival at a high-pH condition. We report for the first time a comprehensive genome analysis of Bacilli to delineate the mechanisms evolved for adaptation to halo-alkaline conditions. Abstract:Halomonas sp. FS-N4 is a bacterium, which can grow in the medium Marine Broth 2216 with 5M initial hydrogen peroxide concentration, shows a strong oxidation resistance, and the crude enzyme activity can reach as high as 13.33katal/mg. We reported the draft genome sequence of H. sp. FS-N4, showing that it contains 3434 protein-coding genes, including the genes putatively involved in the response to the oxidative stress, among which a phytochrome-like gene might be a key point to survive in the environment with high concentration of hydrogen peroxide and exhibit high catalase activity.

Topology in focus+context visualization: (a) streamarrows cut the stream-surface of a dynamical system to enhance the visibility otherwise occluded parts [Löf98], (b) VesselGlyph metaphor for angiographic data [SvC * 04], and (c) virtual colon unfolding for diagnosis [Vil01]. Focus+Context Visualization has been widely used in Information Visu-alization to emphasize important structures while at the same time providing an overview on the surrounding data. This principle can also be used in scientific visualization to illustrate small but important features or topological structures. In many visualizations topological structures are only displayed by themselves. They usually provide a rather sparse and highly abstract representation of the most important data characteristics. Focus+Context Visu-alization allows to also embed these sparse representations within the given original but dense data. How to avoid visual overload in this situation will be one topic of this paper. Our previous work in the area of focus+context visualization of features and topological structures will be shortly discussed. These approaches include: importance-driven volume rendering, multi-volume rendering, feature emphasis in direct volume illustration, the VesselGlyph as 2 Ivan Viola and Meister Eduard Gröller a Focus & Context Visualization in CT-Angiography, streamarrows, visual-ization of Poincaré Sections, real-time techniques for 3D flow visualization.

Abstract:Halotolerant microorganisms have developed versatile mechanisms for coping with saline stress. With the increasing number of isolated halotolerant strains and their genomes being sequenced, comparative genome analysis would help understand the mechanisms of salt tolerance. Six type strains of Pontixanthobacter and Allopontixanthobacter , two phylogenetically close genera, were isolated from diverse salty environments and showed different NaCl tolerances, from 3 to 10% (w/v). Based on the co-occurrence greater than 0.8 between halotolerance and open reading frame (ORF) among the six strains, possible explanations for halotolerance were discussed regarding osmolyte, membrane permeability, transportation, intracellular signaling, polysaccharide biosynthesis, and SOS response, which provided hypotheses for further investigations. The strategy of analyzing genome-wide co-occurrence between genetic diversity and physiological characteristics sheds light on how microorganisms adapt to the environment.

Abstract:A halophilic, Gram-negative bacterial strain, designated AJ261(T), which was isolated from a soil sample from a salt lake on the Qinghai-Tibet Plateau, was subjected to a polyphasic taxonomic study. The isolate grew optimally in the presence of 3-5% NaCl and used various carbohydrates as sole carbon and energy sources. The genomic DNA G + C content was 63.0 mol%. The predominant fatty acids were C(18:1)omega 7c, C(16:0) and C(12:0). A phylogenetic analysis based on 16S rRNA gene sequences indicated that the isolate had the highest sequence similarity with respect to type strains of Halomonas elongata (98.2%), Halomonas eurihalina (98.1%) and Halomonas halmophila (97.2%). The DNA-DNA relatedness of strain AJ261(T) with respect to H. elongata NBRC 15536(T), H. eurihalina CGMCC 1.2318(T) and H. halmophila DSM 5349(T) was 42, 25 and 26%, respectively. Overall, the phenotypic, genotypic and phylogenetic results demonstrate that strain AJ261(T) represents a novel species within the genus Halomonas, for which the name Halomonas caseinilytica is proposed, The type strain is AJ261(T) (=CGMCC 1.6773(T) =JCM 14802(T)).
Genomic Insights Into New Species of the Genus Halomicroarcula Reveals Potential for New Osmoadaptative Strategies in Halophilic Archaea

Abstract:Metagenomic studies on prokaryotic diversity of hypersaline soils from the Odiel saltmarshes, South-west Spain, revealed a high proportion of genomic sequences not related to previously cultivated taxa, that might be related to haloarchaea with a high environmental and nutritional flexibility. In this study, we used a culturomics approach in order to isolate new haloarchaeal microorganisms from these hypersaline soils. Four haloarchaeal strains, designated strains F24AT, F28, F27T, and F13T, phylogenetically related to the genus Halomicroarcula, were isolated and characterized in detail. The phylogenomic tree based on the 100 orthologous single-copy genes present in the genomes of these four strains as well as those of the type strains of the species Halomicroarcula pellucida CECT 7537T, Halomicroarcula salina JCM 18369T and Halomicroarcula limicola JCM 18640T, that were determined in this study, revealed that these four new isolates clustered on three groups, with strains F24AT and F28 within a single cluster, and altogether with the species of Halomicroarcula. Additionally, Orthologous Average Nucleotide Identity (OrthoANI), digital DNA-DNA hybridization (dDDH) and Average Amino-acid Identity (AAI) values, likewise phenotypic characteristics, including their polar lipids profiles, permitted to determine that they represent three new species, for which we propose the names Halomicroarcula rubra sp. nov. (type strain F13T), Halomicroarcula nitratireducens sp. nov. (type strain F27T) and Halomicroarcula salinisoli sp. nov. (type strain F24AT). An in deep comparative genomic analysis of species of the genus Halomicroarcula, including their metabolism, their capability to biosynthesize secondary metabolites and their osmoregulatory adaptation mechanisms was carried out. Although they use a salt-in strategy, the identification of the complete pathways for the biosynthesis of the compatible solutes trehalose and glycine betaine, not identified before in any other haloarchaea, might suggest alternative osmoadaptation strategies for this group. This alternative osmoregulatory mechanism would allow this group of haloarchaea to be versatile and eco-physiologically successful in hypersaline environments and would justify the capability of the species of this genus to grow not only on environments with high salt concentrations [up to 30% (w/v) salts], but also under intermediate to low salinities.

Abstract:Les raisons de l’arbitrage en football : Le role des motivations basees sur la passion parmi les arbitres elite et non-elite norvegiensCette etude examine les raisons de l’investissement des arbitres de football elite et non-elite norvegiens. Quatre-vingt-trois arbitres elite et 44 non-elite ont complete un questionnaire en ligne (SurveyXact) interrogeant leurs trois principales raisons d’exercer la fonction d’arbitre de football. Les donnees ont ete obtenues par epoche, intuition et description de leurs differentes raisons. Trois principales categories descriptives emergent (pourcentage elite/non-elite) : les motivations liees a la passion (57/25 %), les motivations sociales (25/25 %) et les motivations liees a la sante (13/31 %). Les arbitres elite norvegiens sont significativement plus motives par la passion que les arbitres nonelite. La frequence de motivations liees a la sante est significativement plus basse pour les arbitres elite que pour les autres. Les motivations sociales ont approximativement la meme importance pour les deux groupes d’arbitres.
Genomic analysis of heavy metal-resistant Halobacterium salinarum isolated from Sfax solar saltern sediments

Abstract:The draft genome sequences of five archaeal strains, isolated from Sfax solar saltern sediments and affiliated with Halobacterium salinarum, were analyzed in order to reveal their adaptive strategies to live in hypersaline environments polluted with heavy metals. The genomes of the strains (named AS1, AS2, AS8, AS11, and AS19) are found to contain 2,060,688; 2,467,461; 2,236,624; 2,432,692; and 2,428,727 bp respectively, with a G + C content of 65.5, 66.0, 67.0, and 66.2%. The majority of these genes (43.69–55.65%) are annotated as hypothetical proteins. Growth under osmotic stress is possible by genes coding for potassium uptake, sodium efflux, and kinases, as well as stress proteins, DNA repair systems, and proteasomal components. These strains harbor many genes responsible for metal transport/resistance, such as: copper-translocating P-type ATPases, ABC transporter, and cobalt-zinc-cadmium resistance protein. In addition, detoxification enzymes and secondary metabolites are also identified. The results show strain AS1, as compared to the other strains, is more adapted to heavy metals and may be used in the bioremediation of multi-metal contaminated environments. This study highlights the presence of several commercially valuable bioproducts (carotenoids, retinal proteins, exopolysaccharide, stress proteins, squalene, and siderophores) and enzymes (protease, sulfatase, phosphatase, phosphoesterase, and chitinase) that can be used in many industrial applications.

Abstract:Two Gram-negative, motile, aerobic bacterial strains, designated B2(T) and 1_C16_27(T), were respectively isolated from a seawater sample collected from the East China Sea and a semi-coke sample from north-eastern Estonia. Their genetic, phenotypic and chemotaxonomic properties were studied. The isolates were short rods with polar flagella and were positive for catalase and oxidase activities. Q-10 was the predominant respiratory ubiquinone. The major polar lipids were phosphatidylglycerol, diphosphatidylglycerol and two unidentified glycolipids. The major fatty acids were nonadecanoic (C(19 : 0) cyclo), octadecanoic (C(18 : 0) and C(18 : 0) 3-OH), octadecenoic (C(18 : 1)) and hexadecanoic (C(16 : 0)) acids. The G+C content of the genomic DNA was 58.1-59.3 mol%. 16S rRNA gene sequence analysis revealed that the two isolates represent a distinct lineage within the family Hyphomicrobiaceae. The phylogenetically closest relatives were Cucumibacter (92.7-93.7 % 16S rRNA gene sequence similarity), Devosia (92.9-94.4 %) and Zhangella (91.7-92.1 %). Differential phenotypic properties, together with phylogenetic and genetic distinctiveness, revealed that strains B2(T) and 1_C16_27(T) could be differentiated from each other and from members of the genera Cucumibacter, Devosia and Zhangella. Therefore, it is proposed that strains B2(T) and 1_C16_27(T) represent two novel species in a new genus, for which the names Pelagibacterium halotolerans gen. nov., sp. nov. (the type species; type strain B2(T) = CGMCC 1.7692(T) = JCM 15775(T)) and Pelagibacterium luteolum sp. nov. (type strain 1_C16_27(T) = CGMCC 1.10267(T) = JCM 16552(T) = CELMS EEUT 1C1627(T)) are proposed.

Abstract:Oceanobacillus iheyensis HTE831 is an alkaliphilic and extremely halotolerant Bacillus-related species isolated from deep-sea sediment. We present here the complete genome sequence of HTE831 along with analyses of genes required for adaptation to highly alkaline and saline environments. The genome consists of 3.6 Mb, encoding many proteins potentially associated with roles in regulation of intracellular osmotic pressure and pH homeostasis. The candidate genes involved in alkaliphily were determined based on comparative analysis with three Bacillus species and two other Gram-positive species. Comparison with the genomes of other major Gram-positive bacterial species suggests that the backbone of the genus Bacillus is composed of approximately 350 genes. This second genome sequence of an alkaliphilic Bacillus-related species will be useful in understanding life in highly alkaline environments and microbial diversity within the ubiquitous bacilli.

Abstract:Monaibacterium sp. ALG8 (=MCCC 1 K04733) was isolated from seawater around brown algae. The genome of Monaibacterium sp. ALG8 was sequenced, one circular 3,036,380 bp chromosome and six circular plasmids ranging from 12,229 to 151,263 bp were found after assembly. The results of genomic annotation showed that Monaibacterium sp. ALG8 lacks the ability to degrade alginate, indicating its ecological role may not be directly related to the degradation of brown algae. The comparison of genomic features in the plasmids showed that almost all of these plasmids, except pALG4, were horizontally recruited from donors, not ancestors. Based on predicted functions, the existence of plasmids may provide strain ALG8 with advantages including nitrate reduction, tolerance of osmotic stress via glycine betaine, resistance to heavy metal stress such as mercury and cobalt, degradation of benzoate metabolites such as p-cumate, transformation of the swim-or-stick lifestyle and improvement of the immune system with two CRISPR-Cas systems. This study provides evidence for the carbon metabolic patterns of Monaibacterium sp. ALG8 and predicts the functions and donors of six plasmids in this strain, broadening our understanding of the ecological roles of bacteria in the environment around brown algae and the functions and evolutionary patterns of plasmids in marine Roseobacter lineage members.
Complete genome sequence of a denitrifying bacterium Halomonas sp. SS10-MC5 isolated from hydrothermal vent of Indian Ocean

Abstract:A denitrifying bacterium Halomonas sp. SS10-MC5, was isolated from a deep-sea hydrothermal vent chimney sample of the Indian Ocean. Here we described the complete genome of strain SS10-MC5 which has one circular chromosome of 4,441,120 bp with a mean G + C content of 66.12 mol%. The complete genome harbors 4094 predicted protein-encoding genes, 65 tRNA genes as well as four 16S-23S-5S rRNA operons. Genes involved in denitrification, assimilation, PHA synthesis, stress response, and so on, were identified in this genome. These metabolic features and related genes revealed genetic basis for the adaptation to the marine environment, which help to further understand its adaptive evolution and ecological role in submarine hydrothermal environments.
