Abstract:Precision medicine aims for personalized prognosis and therapeutics by utilizing recent genome-scale high-throughput profiling techniques, including next-generation sequencing (NGS). However, translating NGS data faces several challenges. First, NGS count data are often overdispersed, requiring appropriate modeling. Second, compared to the number of involved molecules and system complexity, the number of available samples for studying complex disease, such as cancer, is often limited, especially considering disease heterogeneity. The key question is whether we may integrate available data from all different sources or domains to achieve reproducible disease prognosis based on NGS count data. In this paper, we develop a Bayesian Multi-Domain Learning (BMDL) model that derives domain-dependent latent representations of overdispersed count data based on hierarchical negative binomial factorization for accurate cancer subtyping even if the number of samples for a specific cancer type is small. Experimental results from both our simulated and NGS datasets from The Cancer Genome Atlas (TCGA) demonstrate the promising potential of BMDL for effective multi-domain learning without "negative transfer" effects often seen in existing multi-task learning and transfer learning methods.

Optimal Bayesian supervised domain adaptation for RNA sequencing data

Abstract:Motivation: When learning to subtype complex disease based on next-generation sequencing data, the amount of available data is often limited. Recent works have tried to leverage data from other domains to design better predictors in the target domain of interest with varying degrees of success. But they are either limited to the cases requiring the outcome label correspondence across domains or cannot leverage the label information at all. Moreover, the existing methods cannot usually benefit from other information available a priori such as gene interaction networks. Results: In this article, we develop a generative optimal Bayesian supervised domain adaptation (OBSDA) model that can integrate RNA sequencing (RNA-Seq) data from different domains along with their labels for improving prediction accuracy in the target domain. Our model can be applied in cases where different domains share the same labels or have different ones. OBSDA is based on a hierarchical Bayesian negative binomial model with parameter factorization, for which the optimal predictor can be derived by marginalization of likelihood over the posterior of the parameters. We first provide an efficient Gibbs sampler for parameter inference in OBSDA. Then, we leverage the gene-gene network prior information and construct an informed and flexible variational family to infer the posterior distributions of model parameters. Comprehensive experiments on real-world RNA-Seq data demonstrate the superior performance of OBSDA, in terms of accuracy in identifying cancer subtypes by utilizing data from different domains. Moreover, we show that by taking advantage of the prior network information we can further improve the performance. Abstract:<h3 class="Heading">Background</h3><p class="Para">Single-cell gene expression measurements offer opportunities in deriving mechanistic understanding of complex diseases, including cancer. However, due to the complex regulatory machinery of the cell, gene regulatory network (GRN) model inference based on such data still manifests significant uncertainty.</p><h3 class="Heading">Results</h3><p class="Para">The goal of this paper is to develop optimal classification of single-cell trajectories accounting for potential model uncertainty. Partially-observed Boolean dynamical systems (POBDS) are used for modeling gene regulatory networks observed through noisy gene-expression data. We derive the exact optimal Bayesian classifier (OBC) for binary classification of single-cell trajectories. The application of the OBC becomes impractical for large GRNs, due to computational and memory requirements. To address this, we introduce a particle-based single-cell classification method that is highly scalable for large GRNs with much lower complexity than the optimal solution.</p><h3 class="Heading">Conclusion</h3><p class="Para">The performance of the proposed particle-based method is demonstrated through numerical experiments using a POBDS model of the well-known T-cell large granular lymphocyte (T-LGL) leukemia network with noisy time-series gene-expression data.</p>

Abstract:Tissue-agnostic trials and basket trials enroll patients based on their genetic biomarkers, not tumor type, in an attempt to determine if a new drug can successfully treat disease conditions based on biomarkers. The Bayesian hierarchical model (BHM) provides an attractive approach to design phase II tissue-agnostic trials by allowing information borrowing across multiple disease types. In this article, we elucidate two intrinsic and inevitable issues that may limit the use of BHM to tissue-agnostic trials: sensitivity to the prior specification of the shrinkage parameter and the competing "interest" among disease types in increasing power and controlling type I error. To address these issues, we propose the optimal BHM (OBHM) and clustered OBHM (COBHM) approaches. In these approach, we first specify a flexible utility function to quantify the tradeoff between type I error and power across disease types based on the study objectives, and then we select the prior of the shrinkage parameter to optimize the utility function of clinical and regulatory interest. COBHM further utilizes a simple Bayesian rule to cluster tumor types into sensitive and insensitive subgroups to achieve more accurate information borrowing. Simulation study shows that the OBHM and especially COBHM have desirable operating characteristics, outperforming some existing methods. COBHM effectively balances power and type I error, addresses the sensitivity of the prior selection, and reduces the "unwarranted" subjectivity in the prior selection. It provides a systematic, rigorous way to apply BHM and solve the common problem of blindingly using a non-informative inverse-gamma prior (with a large variance) or priors arbitrarily chosen that may lead to problematic statistical properties.

Abstract:Transfer learning is a burgeoning concept in statistical machine learning that seeks to improve inference and/or predictive accuracy on a domain of interest by leveraging data from related domains. While the term "transfer learning" has garnered much recent interest, its foundational principles have existed for years under various guises. Prior literature reviews in computer science and electrical engineering have sought to bring these ideas into focus, primarily surveying general methodologies and works from these disciplines. This article highlights Bayesian approaches to transfer learning, which have received relatively limited attention despite their innate compatibility with the notion of drawing upon prior knowledge to guide new learning tasks. Our survey encompasses a wide range of Bayesian transfer learning frameworks applicable to a variety of practical settings. We discuss how these methods address the problem of finding the optimal information to transfer between domains, which is a central question in transfer learning. We illustrate the utility of Bayesian transfer learning methods via a simulation study where we compare performance against frequentist competitors.

Abstract:Transfer learning is a machine learning paradigm where knowledge from one problem is utilized to solve a new but related problem. While conceivable that knowledge from one task could help solve a related task, if not executed properly, transfer learning algorithms can impair the learning performance instead of improving it – commonly known as negative transfer. In this paper, we use a parametric statistical model to study transfer learning from a Bayesian perspective. Specifically, we study three variants of transfer learning problems, instantaneous, online, and time-variant transfer learning. We define an appropriate objective function for each problem and provide either exact expressions or upper bounds on the learning performance using information-theoretic quantities, which allow simple and explicit characterizations when the sample size becomes large. Furthermore, examples show that the derived bounds are accurate even for small sample sizes. The obtained bounds give valuable insights into the effect of prior knowledge on transfer learning, at least with respect to our Bayesian formulation of the transfer learning problem. In particular, we formally characterize the conditions under which negative transfer occurs. Lastly, we devise several (online) transfer learning algorithms that are amenable to practical implementations, some of which do not require the parametric assumption. We demonstrate the effectiveness of our algorithms with real data sets, focusing primarily on when the source and target data have strong similarities.

Abstract:Pathology diagnosis based on EEG signals and decoding brain activity holds immense importance in understanding neurological disorders. With the advancement of artificial intelligence methods and machine learning techniques, the potential for accurate data-driven diagnoses and effective treatments has grown significantly. However, applying machine learning algorithms to real-world datasets presents diverse challenges at multiple levels. The scarcity of labeled data, especially in low regime scenarios with limited availability of real patient cohorts due to high costs of recruitment, underscores the vital deployment of scaling and transfer learning techniques. In this study, we explore a real-world pathology classification task to highlight the effectiveness of data and model scaling and cross-dataset knowledge transfer. As such, we observe varying performance improvements through data scaling, indicating the need for careful evaluation and labeling. Additionally, we identify the challenges of possible negative transfer and emphasize the significance of some key components to overcome distribution shifts and potential spurious correlations and achieve positive transfer. We see improvement in the performance of the target model on the target (NMT) datasets by using the knowledge from the source dataset (TUAB) when a low amount of labeled data was available. Our findings demonstrated that a small and generic model (e.g. ShallowNet) performs well on a single dataset, however, a larger model (e.g. TCN) performs better in transfer learning when leveraging a larger and more diverse dataset.

Bayesian Discovery of Multiple Bayesian Networks via Transfer Learning

Abstract:Bayesian network structure learning algorithms with limited data are being used in domains such as systems biology and neuroscience to gain insight into the underlying processes that produce observed data. Learning reliable networks from limited data is difficult, therefore transfer learning can improve the robustness of learned networks by leveraging data from related tasks. Existing transfer learning algorithms for Bayesian network structure learning give a single maximum a posteriori estimate of network models. Yet, many other models may be equally likely, and so a more informative result is provided by Bayesian structure discovery. Bayesian structure discovery algorithms estimate posterior probabilities of structural features, such as edges. We present transfer learning for Bayesian structure discovery which allows us to explore the shared and unique structural features among related tasks. Efficient computation requires that our transfer learning objective factors into local calculations, which we prove is given by a broad class of transfer biases. Theoretically, we show the efficiency of our approach. Empirically, we show that compared to single task learning, transfer learning is better able to positively identify true edges. We apply the method to whole-brain neuroimaging data.

Regularized Bayesian transfer learning for population level etiological distributions

Abstract:Computer-coded verbal autopsy (CCVA) algorithms predict cause of death from high-dimensional family questionnaire data (verbal autopsies) of a deceased individual. CCVA algorithms are typically trained on non-local data, then used to generate national and regional estimates of cause-specific mortality fractions. These estimates may be inaccurate if the non-local training data is different from the local population of interest. This problem is a special case of transfer learning. However, most transfer learning classification approaches are concerned with individual (e.g. a person's) classification within a target domain (e.g. a particular population) with training performed in data from a source domain. Epidemiologists are often more interested in estimating population-level etiological distributions, using datasets much smaller than those used in common transfer learning applications. We present a parsimonious hierarchical Bayesian transfer learning framework to directly estimate population-level class probabilities in a target domain. To address small sample sizes, we introduce a novel shrinkage prior for the transfer error rates guaranteeing that, in absence of any labeled target domain data or when the baseline classifier has zero transfer error, the calibrated estimate of class probabilities coincides with the naive estimates from the baseline classifier, thereby subsuming the default practice as a special case. A novel Gibbs sampler using data-augmentation enables fast implementation. We extend our approach to use not one, but an ensemble of baseline classifiers. Theoretical and empirical results demonstrate how the ensemble model favors the most accurate baseline classifier. We present extensions allowing class probabilities to vary with covariates, and an EM-algorithm-based MAP estimation. An R-package implementing this method is developed.

Abstract:BackgroundSequencing datasets consist of a finite number of reads which map to specific regions of a reference genome. Most effort in modeling these datasets focuses on the detection of univariate differentially expressed genes. However, for classification, we must consider multiple genes and their interactions.ResultsThus, we introduce a hierarchical multivariate Poisson model (MP) and the associated optimal Bayesian classifier (OBC) for classifying samples using sequencing data. Lacking closed-form solutions, we employ a Monte Carlo Markov Chain (MCMC) approach to perform classification. We demonstrate superior or equivalent classification performance compared to typical classifiers for two synthetic datasets and over a range of classification problem difficulties. We also introduce the Bayesian minimum mean squared error (MMSE) conditional error estimator and demonstrate its computation over the feature space. In addition, we demonstrate superior or leading class performance over an RNA-Seq dataset containing two lung cancer tumor types from The Cancer Genome Atlas (TCGA).ConclusionsThrough model-based, optimal Bayesian classification, we demonstrate superior classification performance for both synthetic and real RNA-Seq datasets. Transfer learning compensates limited data, batch effects and technological heterogeneity in single-cell sequencing

Abstract:Tremendous advances in next-generation sequencing technology have enabled the accumulation of large amounts of omics data in various research areas over the past decade. However, study limitations due to small sample sizes, especially in rare disease clinical research, technological heterogeneity and batch effects limit the applicability of traditional statistics and machine learning analysis. Here, we present a meta-transfer learning approach to transfer knowledge from big data and reduce the search space in data with small sample sizes. Few-shot learning algorithms integrate meta-learning to overcome data scarcity and data heterogeneity by transferring molecular pattern recognition models from datasets of unrelated domains. We explore few-shot learning models with large scale public dataset, TCGA (The Cancer Genome Atlas) and GTEx dataset, and demonstrate their potential as pre-training dataset in other molecular pattern recognition tasks. Our results show that meta-transfer learning is very effective for datasets with a limited sample size. Furthermore, we show that our approach can transfer knowledge across technological heterogeneity, for example, from bulk cell to single-cell data. Our approach can overcome study size constraints, batch effects and technical limitations in analyzing single-cell data by leveraging existing bulk-cell sequencing data.
Reducing healthcare disparities using multiple multiethnic data distributions with fine-tuning of transfer learning

Abstract:Abstract Healthcare disparities in multiethnic medical data is a major challenge; the main reason lies in the unequal data distribution of ethnic groups among data cohorts. Biomedical data collected from different cancer genome research projects may consist of mainly one ethnic group, such as people with European ancestry. In contrast, the data distribution of other ethnic races such as African, Asian, Hispanic, and Native Americans can be less visible than the counterpart. Data inequality in the biomedical field is an important research problem, resulting in the diverse performance of machine learning models while creating healthcare disparities. Previous researches have reduced the healthcare disparities only using limited data distributions. In our study, we work on fine-tuning of deep learning and transfer learning models with different multiethnic data distributions for the prognosis of 33 cancer types. In previous studies, to reduce the healthcare disparities, only a single ethnic cohort was used as the target domain with one major source domain. In contrast, we focused on multiple ethnic cohorts as the target domain in transfer learning using the TCGA and MMRF CoMMpass study datasets. After performance comparison for experiments with new data distributions, our proposed model shows promising performance for transfer learning schemes compared to the baseline approach for old and new data distributation experiments.

Abstract:Cell-free DNA (cfDNA) is a rich source of biomarkers for various (patho)physiological conditions. Recent developments have used Machine Learning on large cfDNA data sets to enhance the detection of cancers and immunological diseases. Preanalytical variables, such as the library preparation protocol or sequencing platform, are major confounders that influence such data sets and lead to domain shifts (i.e., shifts in data distribution as those confounders vary across time or space). Here, we present a domain adaptation method that builds on the concept of optimal transport, and explicitly corrects for the effect of such preanalytical variables. Our approach can be used to merge cohorts representative of the same population but separated by technical biases. Moreover, we also demonstrate that it improves cancer detection via Machine Learning by alleviating the sources of variation that are not of biological origin. Our method also improves over the widely used GC-content bias correction, both in terms of bias removal and cancer signal isolation. These results open perspectives for the downstream analysis of larger data sets through the integration of cohorts produced by different sequencing pipelines or collected in different centers. Notably, the approach is rather general with the potential for application to many other genomic data analysis problems.

Non-parametric Bayesian modelling of digital gene expression data

Abstract:Next-generation sequencing technologies provide a revolutionary tool for generating gene expression data. Starting with a fixed RNA sample, they construct a library of millions of differentially abundant short sequence tags or "reads", which constitute a fundamentally discrete measure of the level of gene expression. A common limitation in experiments using these technologies is the low number or even absence of biological replicates, which complicates the statistical analysis of digital gene expression data. Analysis of this type of data has often been based on modified tests originally devised for analysing microarrays; both these and even de novo methods for the analysis of RNA-seq data are plagued by the common problem of low replication. We propose a novel, non-parametric Bayesian approach for the analysis of digital gene expression data. We begin with a hierarchical model for modelling over-dispersed count data and a blocked Gibbs sampling algorithm for inferring the posterior distribution of model parameters conditional on these counts. The algorithm compensates for the problem of low numbers of biological replicates by clustering together genes with tag counts that are likely sampled from a common distribution and using this augmented sample for estimating the parameters of this distribution. The number of clusters is not decided a priori, but it is inferred along with the remaining model parameters. We demonstrate the ability of this approach to model biological data with high fidelity by applying the algorithm on a public dataset obtained from cancerous and non-cancerous neural tissues.

Abstract:High throughput technologies have become the practice of choice for comparative studies in biomedical applications. Limited number of sample points due to sequencing cost or access to organisms of interest necessitates the development of efficient sample collections to maximize the power of downstream statistical analyses. We propose a method for sequentially choosing training samples under the Optimal Bayesian Classification framework. Specifically designed for RNA sequencing count data, the proposed method takes advantage of efficient Gibbs sampling procedure with closed-form updates. Our results shows enhanced classification accuracy, when compared to random sampling.

Abstract:Abstract Multi-modal molecular profiling data in bulk tumors or single cells are accumulating at a fast pace. There is a great need for developing statistical and computational methods to reveal molecular structures in complex data types toward biological discoveries. Here, we introduce Nebula , a novel Bayesian integrative clustering analysis for high dimensional multi-modal molecular data to identify directly interpretable clusters and associated biomarkers in a unified and biologically plausible framework. To facilitate computational efficiency, a variational Bayes approach is developed to approximate the joint posterior distribution to achieve model inference in high-dimensional settings. We describe a pan-cancer data analysis of genomic, epigenomic, and transcriptomic alterations in close to 9000 tumor samples across canonical oncogenic signaling pathways, immune and stemness phenotype, with comparisons to state-of-the-art clustering methods. We demonstrate that Nebula has the unique advantage of revealing patterns on the basis of shared pathway alterations, offering biological and clinical insights beyond tumor type and histology in the pan-cancer analysis setting. We also illustrate the utility of Nebula in single cell data for immune cell decomposition in peripheral blood samples.

Abstract:Predicting cancer dynamics under treatment is challenging due to high inter-patient heterogeneity, lack of predictive biomarkers, and sparse and noisy longitudinal data. Mathematical models can summarize cancer dynamics by a few interpretable parameters per patient. Machine learning methods can then be trained to predict the model parameters from baseline covariates, but do not account for uncertainty in the parameter estimates. Instead, hierarchical Bayesian modeling can model the relationship between baseline covariates to longitudinal measurements via mechanistic parameters while accounting for uncertainty in every part of the model.
