Abstract:Motif searching is an important step in the detection of rare events occurring in a set of DNA or protein sequences. One formulation of the problem is known as (l,d)-motif search or Planted Motif Search (PMS). In PMS we are given two integers l and d and n biological sequences. We want to find all sequences of length l that appear in each of the input sequences with at most d mismatches. The PMS problem is NP-complete. PMS algorithms are typically evaluated on certain instances considered challenging. This paper presents an exact parallel PMS algorithm called PMS8. PMS8 is the first algorithm to solve the challenging (l,d) instances (25,10) and (26,11). PMS8 is also efficient on instances with larger l and d such as (50,21). This paper also introduces necessary and sufficient conditions for 3 l-mers to have a common d-neighbor.

Abstract:DNA motif is the pattern shared by similar fragments in DNA sequences, which plays a key role in regulating gene expression, and DNA motif discovery has become a key research topic. Exact planted (l,d)-motif search (PMS) is one of the motif discovery approaches, which aims to find from t sequences all the (l,d)-motifs that are motifs of l length appearing in at least qt sequences with at most d mismatches. The existing exact PMS algorithms are only suitable for small datasets of DNA sequences. The development of high-throughput sequencing technology generates vast amount of DNA sequence data, which brings challenges to solving exact PMS problems efficiently. Therefore, we propose an efficient exact PMS algorithm called PMmotif for large datasets of DNA sequences, after analyzing the time complexity of the existing exact PMS algorithms. PMmotif finds (l,d)-motifs with strategy by searching the branches on the pattern tree that may contain (l,d)-motifs. It is verified by experiments that the running time ratio of some existing excellent PMS algorithms to PMmotif is between 14.83 and 58.94. In addition, for the first time, PMmotif can solve the (15,5)and (17,6) challenge problem instances on large DNA sequence datasets (3000 sequences of length 200) within 24 hours.

Abstract:Identification and characterization of gene regulatory binding motifs is one of the fundamental tasks toward systematically understanding the molecular mechanisms of transcriptional regulation. Recently, the problem has been abstracted as the challenge planted ( l , d )-motif problem. Previous studies have developed numerous methods to solve the problem. But most of methods need to specify the length l of a motif in advance. In this study, we present an exact and efficient algorithm, called Apriori-Motif, without given l . The algorithm uses breadth first search and prunes the search space quickly by the downward closure property used in Apriori, a classical algorithm of frequent pattern mining. Empirical study shows that Apriori-Motif is better than some existing methods.
RL-MD: A Novel Reinforcement Learning Approach for DNA Motif Discovery

Abstract:The extraction of sequence patterns from a collection of functionally linked unlabeled DNA sequences is known as DNA motif discovery, and it is a key task in computational biology. Several deep learning-based techniques have recently been introduced to address this issue. However, these algorithms can not be used in real-world situations because of the need for labeled data. Here, we presented RL-MD, a novel reinforcement learning based approach for DNA motif discovery task. RL-MD takes unlabelled data as input, employs a relative information-based method to evaluate each proposed motif, and utilizes these continuous evaluation results as the reward. The experiments show that RL-MD can identify high-quality motifs in real-world data.

Abstract:The primary aim of identifying the binding motifs in gene regulation is to understand the transcriptional regulation molecular mechanism systematically. In this study, the ( l , d ) motif search issue was considered which entails finding the l length motifs which differ by at most d substitutions. However, identifying the high-quality pattern ( l , d ) is challenging. It is intended to address the above problem with motif discovery and handle it using the proposed algorithm S2F (Segmentation to Filtration) based on the qPMS (quorum Planted Motif Search) algorithm model. From the entire DNA sequences, five percent are chosen at random to be used in the motif discovery process. This random sub segment ( sub seg ) portion is split up into base, sub k-mers , and its sizes (motif length ( l )) are determined by the iterative approach. Corresponding to the sizes of l and d (mutations), the k-mers are chosen which participated in filtration techniques and the base k-mer count and frequency are updated. The highest frequency of k-mer is recognized as the motif. The algorithm's performance was evaluated using the two real datasets Escherichia coli cyclic AMP receptor protein (CRP) and mouse Embryonic Stem Cell (mESC) ChIP-seq (Chromatin Immuno Precipitation) dataset. Results from the experiments show that S2F can identify the motifs and appear faster compared to previous state-of-the-art PMS (Planted Motif Search) and qPMS algorithms.

Abstract:Motif finding is an important step for the detection of rare events occurring in a set of DNA or protein sequences. Extraction of information about these rare events can lead to new biological discoveries. Motifs are some important patterns that have numerous applications including the identification of transcription factors and their binding sites, composite regulatory patterns, similarity between families of proteins, etc. Although several flavors of motif searching algorithms have been studied in the literature, we study the version known as $ (l, d) $-motif search or Planted Motif Search (PMS). In PMS, given two integers $ l $, $ d $ and $ n $ input sequences we try to find all the patterns of length $ l $ that appear in each of the $ n $ input sequences with at most $ d $ mismatches. We also discuss the quorum version of PMS in our work that finds motifs that are not planted in all the input sequences but at least in $ q $ of the sequences. Our algorithm is mainly based on the algorithms qPMSPrune, qPMS7, TraverStringRef and PMS8. We introduce some techniques to compress the input strings and make faster comparison between strings with bitwise operations. Our algorithm performs a little better than the existing exact algorithms to solve the qPMS problem in DNA sequence. We have also proposed an idea for parallel implementation of our algorithm.

Abstract:Abstract DNA/RNA motif mining is the foundation of gene function research. The DNA/RNA motif mining plays an extremely important role in identifying the DNA- or RNA-protein binding site, which helps to understand the mechanism of gene regulation and management. For the past few decades, researchers have been working on designing new efficient and accurate algorithms for mining motif. These algorithms can be roughly divided into two categories: the enumeration approach and the probabilistic method. In recent years, machine learning methods had made great progress, especially the algorithm represented by deep learning had achieved good performance. Existing deep learning methods in motif mining can be roughly divided into three types of models: convolutional neural network (CNN) based models, recurrent neural network (RNN) based models, and hybrid CNN–RNN based models. We introduce the application of deep learning in the field of motif mining in terms of data preprocessing, features of existing deep learning architectures and comparing the differences between the basic deep learning models. Through the analysis and comparison of existing deep learning methods, we found that the more complex models tend to perform better than simple ones when data are sufficient, and the current methods are relatively simple compared with other fields such as computer vision, language processing (NLP), computer games, etc. Therefore, it is necessary to conduct a summary in motif mining by deep learning, which can help researchers understand this field.

Abstract:Network motifs are basic building blocks in complex networks. Motif detection has recently attracted much attention as a topic to uncover structural design principles of complex networks. Pattern finding is the most computationally expensive step in the process of motif detection. In this paper, we design a pattern finding algorithm based on Google MapReduce to improve the efficiency. Performance evaluation shows our algorithm can facilitates the detection of larger motifs in large size networks and has good scalability. We apply it in the prescription network and find some commonly used prescription network motifs that provide the possibility to further discover the law of prescription compatibility.

Abstract:Compared to a mismatched consensus motif, a degenerate consensus motif is more suitable for modeling position-specific variations within motifs. In the literature, the state-of-art methods using degenerate consensus motifs for de novo motif finding use a naïve enumeration algorithm, which is far from efficient. In this paper, we propose an efficient algorithm to extract maximal degenerate consensus motifs from a set of sequences based on a compact suffix tree. Our algorithm achieved a time complexity about [Formula: see text] times lower than that of a naïve enumeration, where [Formula: see text] is the average length of source sequences. To demonstrate the efficiency and effectiveness of our proposed algorithm, we applied it to finding transcription factor binding sites. It is validated on a popular benchmark proposed by Tompa. Abstract:Background Trans -acting factors are of special importance in transcription regulation, which is a group of proteins that can directly or indirectly recognize or bind to the 8–12 bp core sequence of cis -acting elements and regulate the transcription efficiency of target genes. The progressive development in high-throughput chromatin capture technology (e.g., Hi-C) enables the identification of chromatin-interacting sequence groups where trans -acting DNA motif groups can be discovered. The problem difficulty lies in the combinatorial nature of DNA sequence pattern matching and its underlying sequence pattern search space. Method Here, we propose to develop MotifHub for trans -acting DNA motif group discovery on grouped sequences. Specifically, the main approach is to develop probabilistic modeling for accommodating the stochastic nature of DNA motif patterns. Results Based on the modeling, we develop global sampling techniques based on EM and Gibbs sampling to address the global optimization challenge for model fitting with latent variables. The results reflect that our proposed approaches demonstrate promising performance with linear time complexities. Conclusion MotifHub is a novel algorithm considering the identification of both DNA co-binding motif groups and trans -acting TFs. Our study paves the way for identifying hub TFs of stem cell development ( OCT4 and SOX2 ) and determining potential therapeutic targets of prostate cancer ( FOXA1 and MYC ). MotifPiece: A Data-Driven Approach for Effective Motif Extraction and Molecular Representation Learning

Abstract:Motif extraction is an important task in motif based molecular representation learning. Previously, machine learning approaches employing either rule-based or string-based techniques to extract motifs. Rule-based approaches may extract motifs that aren't frequent or prevalent within the molecular data, which can lead to an incomplete understanding of essential structural patterns in molecules. String-based methods often lose the topological information inherent in molecules. This can be a significant drawback because topology plays a vital role in defining the spatial arrangement and connectivity of atoms within a molecule, which can be critical for understanding its properties and behavior. In this paper, we develop a data-driven motif extraction technique known as MotifPiece, which employs statistical measures to define motifs. To comprehensively evaluate the effectiveness of MotifPiece, we introduce a heterogeneous learning module. Our model shows an improvement compared to previously reported models. Additionally, we demonstrate that its performance can be further enhanced in two ways: first, by incorporating more data to aid in generating a richer motif vocabulary, and second, by merging multiple datasets that share enough motifs, allowing for cross-dataset learning.

Abstract:Cis -regulatory motif finding is a crucial step in the detection of gene regulatory mechanisms using genomic data. Deep learning ( DL ) models have been utilized to denovoly identify motifs, and have been proven to outperform traditional methods. By 2020, twenty DL models have been developed to identify DNA and RNA motifs with diverse framework designs and implementation styles. Hence, it is beneficial to systematically compare their performances, which can facilitate researchers in selecting the appropriate tools for their motif analyses. Here, we carried out an in-depth assessment of the 20 models utilizing 1,043 genomic sequencing datasets, including 690 ENCODE ChIP-Seq, 126 cancer ChIP-Seq, 172 single-cell cleavages under targets and release using a nuclease, and 55 RNA CLIP-Seq. Four metrics were designed and investigated, including the accuracy of motif finding, the performance of DNA/RNA sequence classification, algorithm scalability, and tool usability. The assessment results demonstrated the high complementarity of the existing models, and it was determined that the most suitable model should primarily depend on the data size and type as well as the model outputs. A webserver was developed to allow efficient access of the identified motifs and effective utilization of high-performing DL models. ### Competing Interest Statement The authors have declared no competing interest.

Abstract:Network motif algorithms have been a topic of research mainly after the 2002-seminal paper from Milo \emph{et al}, that provided motifs as a way to uncover the basic building blocks of most networks. In Bioinformatics, motifs have been mainly applied in the field of gene regulation networks. This paper proposes new algorithms to exactly count isomorphic pattern motifs of sizes 3, 4 and 5 in directed graphs. Let $G(V,E)$ be a directed graph with $m=|E|$. We describe an $O({m\sqrt{m}})$ time complexity algorithm to count isomorphic patterns of size 3. In order to count isomorphic patterns of size 4, we propose an $O(m^2)$ algorithm. To count patterns with 5 vertices, the algorithm is $O(m^2n)$. The new algorithms were implemented and compared with FANMOD and Kavosh motif detection tools. The experiments show that our algorithms are expressively faster than FANMOD and Kavosh's. We also let our motif-detecting tool available in the Internet.

A Framework for Discovering Variable-length Motifs in Medical Data Streams

Abstract:In this paper, we explore two key problems in time series motif discovery: releasing the constraints of trivial matching between subsequence with different lengths and improving the time and space efficiency. The purpose of avoiding trivial matching is to avoid too much repetition between subsequence in calculating their similarities. We describe a limited-length enhanced suffix array based framework (LiSAM) to resolve the two problems. We first convert the continuous time series to the discrete time series using the Symbolic Aggregate approXimation procedure, and then introduce two covering relations of the discrete subsequence: α-covering between the instances of LCP (Longest Common Prefix) intervals and β-covering between LCP intervals to support the motif discovery: if an LCP interval is βuncovered, its instances form a motif. The βUncover algorithm of LiSAM identifies the β-uncovered l-intervals, in which we introduce two LCP tabs: presuf and nextsuf to support the identification of the αuncovered instances of an l-interval. Experimental results on Electrocardiogram signals indicate the accuracy of LiSAM on finding motifs with different lengths.

Abstract:Abstract Sequence analysis frequently requires intuitive understanding and convenient representation of motifs. Typically, motifs are represented as position weight matrices (PWMs) and visualized using sequence logos. However, in many scenarios, in order to interpret the motif information or search for motif matches, it is compact and sufficient to represent motifs by wildcard-style consensus sequences (such as [GC][AT]GATAAG[GAC]). Based on mutual information theory and Jensen-Shannon divergence, we propose a mathematical framework to minimize the information loss in converting PWMs to consensus sequences. We name this representation as sequence Motto and have implemented an efficient algorithm with flexible options for converting motif PWMs into Motto from nucleotides, amino acids, and customized characters. We show that this representation provides a simple and efficient way to identify the binding sites of 1156 common transcription factors (TFs) in the human genome. The effectiveness of the method was benchmarked by comparing sequence matches found by Motto with PWM scanning results found by FIMO. On average, our method achieves a 0.81 area under the precision-recall curve, significantly (P-value < 0.01) outperforming all existing methods, including maximal positional weight, Cavener’s method, and minimal mean square error. We believe this representation provides a distilled summary of a motif, as well as the statistical justification.

Abstract:The identification of regulatory elements recognized by transcription factors and chromatin remodeling factors is essential to studying the regulation of gene expression. When no auxiliary data, such as orthologous sequences or expression profiles, are used, the accuracy of most tools for motif discovery is strongly influenced by the motif degeneracy and the lengths of sequence. Since suitable auxiliary data may not always be available, more work must be conducted to enhance tool performance to identify transcription elements in the metazoan. A non-alignment-based algorithm, MotifSeeker, is proposed to enhance the accuracy of discovering degenerate motifs. MotifSeeker utilizes the property that variable sites of transcription elements are usually position-specific to reduce exposure to noise. Consequently, the efficiency and accuracy of motif identification are improved. Using data fusion, the ranking process integrates two measures of motif significance, resulting in a more robust significance measure. Testing results for the synthetic data reveal that the accuracy of MotifSeeker is less sensitive to the motif degeneracy and the length of input sequences. Furthermore, MotifSeeker has been tested on a well-known benchmark [M. Tompa, N. Li, T.L. Bailey, G.M. Church, B. De Moor, E. Eskin, A.V. Favorov, M.C. Frith, Y. Fu, W.J. Kent, et al. (2005) Nat. Biotechnol., 23, 137-144], yielding a correlation coefficient of 0.262, which compares favorably with those of other tools. The high applicability of MotifSeeker to biological data is further demonstrated experimentally on regulons of Saccharomyces cerevisiae and liver-specific genes with experimentally verified regulatory elements.

Abstract:<p>Motifs are regarded as network blocks because motifs can be used to present fundamental patterns in networks. Motif discovery is well applied in various scientific problems, including subgraph mining and graph isomorphism tasks. This paper analyzes and summarizes current motif discovery algorithms in the field of network science with both efficiency and accuracy perspectives. In this paper, we present motif discovery algorithms, including MFinder, FanMod, Grochow, MODA, Kavosh, G-tries, QuateXelero, color-coding approaches, and GPU-based approaches. Based on that, we discuss the real-world applications of the algorithms mentioned above under different scenarios. Since motif discovery algorithms are diffusely demanded in many applications, several challenges may be firstly handled, including high computational complexity, higher order motif discovery, same motif detection, discovering heterogeneous sizes of motifs, as well as motif discovery results visualization. This work sheds light on current research progress and future research orientations.</p>

Learning structural motif representations for efficient protein structure search

Abstract:AbstractMotivationUnderstanding the relationship between protein structure and function is a fundamental problem in protein science. Given a protein of unknown function, fast identification of similar protein structures from the Protein Data Bank (PDB) is a critical step for inferring its biological function. Such structural neighbors can provide evolutionary insights into protein conformation, interfaces and binding sites that are not detectable from sequence similarity. However, the computational cost of performing pairwise structural alignment against all structures in PDB is prohibitively expensive. Alignment-free approaches have been introduced to enable fast but coarse comparisons by representing each protein as a vector of structure features or fingerprints and only computing similarity between vectors. As a notable example, FragBag represents each protein by a “bag of fragments”, which is a vector of frequencies of contiguous short backbone fragments from a predetermined library.ResultsHere we present a new approach to learning effective structural motif presentations using deep learning. We develop DeepFold, a deep convolutional neural network model to extract structural motif features of a protein structure. Similar to FragBag, DeepFold represents each protein structure or fold using a vector of learned structural motif features. We demonstrate that DeepFold substantially outperforms FragBag on protein structural search on a non-redundant protein structure database and a set of newly released structures. Remarkably, DeepFold not only extracts meaningful backbone segments but also finds important long-range interacting motifs for structural comparison. MoMo: Discovery of statistically significant post-translational modification motifs

Abstract:Abstract Motivation Post-translational modifications (PTMs) of proteins are associated with many significant biological functions and can be identified in high throughput using tandem mass spectrometry. Many PTMs are associated with short sequence patterns called “motifs” that help localize the modifying enzyme. Accordingly, many algorithms have been designed to identify these motifs from mass spectrometry data. Accurate statistical confidence estimates for discovered motifs are critically important for proper interpretation and in the design of downstream experimental validation. Results We describe a method for assigning statistical confidence estimates to PTM motifs, and we demonstrate that this method provides accurate p -values on both simulated and real data. Our methods are implemented in MoMo, a software tool for discovering motifs among sets of PTMs that we make available as a web server and as downloadable source code. MoMo reimplements the two most widely used PTM motif discovery algorithms—motif-x and MoDL—while offering many enhancements. Relative to motif-x, MoMo offers improved statistical confidence estimates and more accurate calculation of motif scores. The MoMo web server offers more proteome databases, more input formats, larger inputs and longer running times than the motif-x web server. Finally, our study demonstrates that the confidence estimates produced by motif-x are inaccurate. This inaccuracy stems in part from the common practice of drawing “background” peptides from an unshuffled proteome database.
