Abstract:The paper illustrates a Linked Thesaurus Framework for the Environment, named LusTRE, to facilitate data sharing across different environmental disciplines. It provides a knowledge infrastructure of multilingual thesauri and code lists, interlinking them so that they can be used as one integrated linked data source. This multilingual thesaurus is published according to the Linked Data Best Practices and supports metadata compilation and data discovery for describing and finding Environmental geodata. A human readable web interface is provided for the exploitation of LusTRE as well as a set of web services for programmatic access to the knowledge infrastructure. LusTRE has been exploited within the European directive INSPIRE and SEIS piloting testbeds implemented within the EU project eENVplus in order to support cross-border and cross-domain data sharing. It is aimed at supporting multilingual data search and query refinement. In order to show how interlinked content can help users to more easily express metadata within Spatial Data Infrastructures (SDI), LusTRE web services have been integrated within existing metadata editors and geoportals.

Abstract:This paper presents our Linked Open Data (LOD) infrastructures for genomic and experimental data related to microRNA biomolecules. Legacy data from two well-known microRNA databases with experimental data and observations, as well as change and version information about microRNA entities, are fused and exported as LOD. Our LOD server assists biologists to explore biological entities and their evolution, and provides a SPARQL endpoint for applications and services to query historical miRNA data and track changes, their causes and effects.

Abstract:Semantic Web technologies offer a promising mechanism for the representation and integration of thousands of biomedical databases. Many of these databases provide cross-references to other data sources, but they are generally incomplete and error-prone. In this paper, we conduct an empirical link analysis of the life science Linked Data, obtained from the Bio2RDF project. Three different link graphs for datasets, entities and terms are characterized using degree distribution, connectivity, and clustering metrics, and their correlation is measured as well. Furthermore, we analyze the symmetry and transitivity of entity links to build a benchmark and preliminarily evaluate several entity matching methods. Our findings indicate that the life science data network can help identify hidden links, can be used to validate links, and may offer the mechanism to integrate a wider set of resources for biomedical knowledge discovery.

Abstract:Information silos and conceptual heterogeneity within organizations remain to be main problems towards an effective utilization of available information resources. Since decades, proper data and knowledge-integration and extraction remain to be giant tasks in the information systems arena. This paper briefly introduces the Linked-Data Concept as a possible approach for easing this problem. Linked Data can be utilized on the one hand within organizations (“intra-enterprise”) for the integration of possible existing heterogeneous systems and on the other hand as enabler of cross-organizational data integration (“interenterprise”) in a networked economy. The “Linked Data Enterprise” unifies both concepts of intra- and inter-enterprise networks as a very flexible and extendible instrument of data integration. Special emphasis is laid on the applicability of the FAIR Guiding Principles for data management and stewardship that was originally introduced for scientific data.

Abstract:We introduce the concept of LabLinking: a technology-based interconnection of experimental laboratories across institutions, disciplines, cultures, languages, and time zones - in other words experiments without borders. In particular, we introduce LabLinking levels (LLL), which define the degree of tightness of empirical interconnection between labs. We describe the technological infrastructure in terms of hard- and software required for the respective LLLs and present examples of linked laboratories along with insights about the challenges and benefits. In sum, we argue that linked labs provide a unique platform for a continuous exchange between scientists and experimenters, thereby enabling a time synchronous execution of experiments performed with and by decentralized user and researchers, improving outreach and ease of subject recruitment, allowing to establish new experimental designs and to incorporate a panoply of complementary biosensors, devices, hard- and software solutions.

Abstract:BackgroundMetadata plays a crucial role in the health research infrastructure ecosystem. Despite the abundance of metadata for data collections in Australia, there is no simple way for researchers to search for standardised metadata about linked and linkable data collections across sectors or jurisdictions, making it an arduous and time-intensive task. MethodsThe project comprised three phases: an initial scoping exercise to understand the current state of metadata and best practice; a national consultation involving researchers data linkage staff and data custodians to develop a high-fidelity prototype; and a final build and implementation phase. The platform underwent several prototyping and testing cycles to refine the digital experience. ResultsKey expert interviews confirmed that there is a wealth of metadata available in Australia, but it is difficult for researchers to access and evaluate. Consultations with researchers identified opportunities to standardise metadata and provide a centralised platform to enhance the discoverability of linkable data collections for research. High value platform features included searching, browsing and filtering capabilities, variable list metadata, standardised formats, sample data, and frequently asked questions. The final design and functionality reflected user consultations and data custodian input on feasibility and resulted in the standardisation of metadata for linked data collections across sectors and jurisdictions. ConclusionThe Population Health Research Network developed and implemented a metadata platform to enable researchers to assess and evaluate the suitability of data collections for data linkage projects more readily. Improved metadata accessibility will save time and enhance the quality of linked data applications.

Abstract:In the current era of data-intensive science, it is increasingly important for researchers to be able to have access to published results, the supporting data, and the processes used to produce them. Six years ago, recognizing this need, the American Astronomical Society and the Astrophysics Data Centers Executive Committee (ADEC) sponsored an effort to facilitate the annotation and linking of datasets during the publishing process, with limited success. I will review the status of this effort and describe a new, more general one now being considered in the context of the Virtual Astronomical Observatory.

Abstract:Background: Access to medical care is strongly dependent on resource allocation, such as the geographical distribution of medical facilities. Nevertheless, this data is usually restricted to country official documentation, not available to the public. While some medical facilities' data is accessible as semantic resources on the Web, it is not consistent in its modeling and has yet to be integrated into a complete, open, and specialized repository. This work focuses on generating a comprehensive semantic dataset of medical facilities worldwide containing extensive information about such facilities' geo-location. Results: For this purpose, we collect, align, and link various open-source databases where medical facilities' information may be present. This work allows us to evaluate each data source along various dimensions, such as completeness, correctness, and interlinking with other sources, all critical aspects of current knowledge representation technologies. Conclusions: Our contributions directly benefit stakeholders in the biomedical and health domain (patients, healthcare professionals, companies, regulatory authorities, and researchers), who will now have a better overview of the access to and distribution of medical facilities.

Abstract:In many sciences the increasing amounts of data are reaching the limit of established data handling and processing. With four large research centers of the German Helmholtz association the Large Scale Data Management and Analysis (LSDMA) project supports an initial set of scientific projects, initiatives and instruments to organize and efficiently analyze the increasing amount of data produced in modern science. LSDMA bridges the gap between data production and data analysis using a novel approach by combining specific community support and generic, cross community development. In the Data Life Cycle Labs (DLCL) experts from the data domain work closely with scientific groups of selected research domains in joint R&D where community-specific data life cycles are iteratively optimized, data and meta-data formats are defined and standardized, simple access and use is established as well as data and scientific insights are preserved in long-term and open accessible archives.

Abstract:Environmental factors amplified by climate change contribute significantly to the global burden of disease, disproportionately impacting vulnerable populations, such as individuals with rare diseases. Researchers require innovative, dynamic data linkage methods to enable the development of risk prediction models, particularly for diseases like vasculitis with unknown aetiology but potential environmental triggers. In response, we present the Semantic Environmental and Rare Disease Data Integration Framework (SERDIF). SERDIF was evaluated with researchers studying climate-related health hazards of vasculitis disease activity across European countries ( N P1 = 10, N P2 = 17, N P3 = 23). Usability metrics consistently improved, indicating SERDIF's effectiveness in linking complex environmental and health datasets. Furthermore, SERDIF-enabled epidemiologists to study environmental factors in a pregnancy cohort in Lombardy, showcasing its versatility beyond rare diseases. This framework offers for the first time a user-friendly, FAIR-compliant design for environment-health data linkage with export capabilities enabling data analysis to mitigate health risks posed by climate change.

Abstract:Longitudinal micro-data derived from transaction level information about wage and vendor payments made by federal grants on multiple U.S. campuses are being developed in a partnership involving researchers, university administrators, representatives of federal agencies, and others. This paper describes the UMETRICS data initiative that has been implemented under the auspices of the Committee on Institutional Cooperation. The resulting data set reflects an emerging conceptual framework for analyzing the process, products, and impact of research. It grows from and engages the work of a diverse and vibrant community. This paper situates the UMETRICS effort in the context of research evaluation and ongoing data infrastructure efforts in order to highlight its novel and valuable features. Refocusing data construction in this field around individuals, networks, and teams offers dramatic possibilities for data linkage, the evaluation of research investments, and the development of rigorous conceptual and empirical models. Two preliminary analyses of the scientific workforce and network approaches to characterizing scientific teams ground a discussion of future directions and a call for increased community engagement.

Abstract:PurposeThe European Commission’s Integrated Product Policy Communication, 2003, defined Life Cycle Assessment (LCA) as the ‘best framework for assessing the potential environmental impacts of products’. Since then, the use of LCA and life cycle approaches has been developing in a wide range of European policies, and its use has also significantly grown in business. Increasing the availability of quality-assured Life Cycle Inventory (LCI) data is the current challenge to ensure the development of LCA in various areas.MethodsOne solution to increase availability is to use LCI data from multiple database sources but under the condition that such LCI data are fully interoperable.Results and discussionThis paper presents original solutions and recent achievements towards increased availability, quality and interoperability of life cycle inventory data, developed through European Commission-led activities and based on wide stakeholder consultation and international dialogue. An overview of related activities, such as the International Reference Life Cycle Data System (ILCD), the European Reference Life Cycle Database (ELCD) and the ILCD Entry-Level quality requirements are presented. The focus is then on the Life Cycle Data Network (LCDN).ConclusionsA non-centralised data network of LCI datasets complying with minimum quality requirements that was politically launched in February 2014, already includes several database nodes from different worldwide sources and has the potential to contribute to the needs of the international community.

Abstract:Introduction The potential for secondary use of health data to improve healthcare is currently not fully exploited. Health data is largely kept in isolated data silos and key infrastructure to aggregate these silos into standardized bodies of knowledge is underdeveloped. We describe the development, implementation, and evaluation of a federated infrastructure to facilitate versatile secondary use of health data based on Health Data Space nodes. Materials and methods Our proposed nodes are self-contained units that digest data through an extract-transform-load framework that pseudonymizes and links data with privacy-preserving record linkage and harmonizes into a common data model (OMOP CDM). To support collaborative analyses a multi-level feature store is also implemented. A feasibility experiment was conducted to test the infrastructures potential for machine learning operations and deployment of other apps (e.g., visualization). Nodes can be operated in a network at different levels of sharing according to the level of trust within the network. Results In a proof-of-concept study, a privacy-preserving registry for heart failure patients has been implemented as a real-world showcase for Health Data Space nodes at the highest trust level, linking multiple data sources including (a) electronical medical records from hospitals, (b) patient data from a telemonitoring system, and (c) data from Austria’s national register of deaths. The registry is deployed at the tirol kliniken, a hospital carrier in the Austrian state of Tyrol, and currently includes 5,004 patients, with over 2.9 million measurements, over 574,000 observations, more than 63,000 clinical free text notes, and in total over 5.2 million data points. Data curation and harmonization processes are executed semi-automatically at each individual node according to data sharing policies to ensure data sovereignty, scalability, and privacy. As a feasibility test, a natural language processing model for classification of clinical notes was deployed and tested. Discussion The presented Health Data Space node infrastructure has proven to be practicable in a real-world implementation in a live and productive registry for heart failure. The present work was inspired by the European Health Data Space initiative and its spirit to interconnect health data silos for versatile secondary use of health data.

Abstract:Without Linked Data, transport data is limited to applications exclusively around transport. In this paper, we present a workflow for publishing and linking transport data on the Web. So we will be able to develop transport applications and to add other features which will be created from other datasets. This will be possible because transport data will be linked to these datasets. We apply this workflow to two datasets: NEPTUNE, a French standard describing a transport line, and Passim, a directory containing relevant information on transport services, in every French city.

Abstract:In this era of 'big data', there is growing recognition of the value of environmental, health, social and demographic data for research. Open government data initiatives are growing in number and in terms of content. Remote sensing data are finding widespread use in environmental research, including in low- and middle-income settings. While our ability to study environment and health associations across countries and continents grows, data protection rules and greater patient control over the use of their data present new challenges to using health data in research. Innovative tools that circumvent the need for the physical sharing of data by supporting non-disclosive sharing of information, or that permit spatial analysis without researchers needing access to underlying patient data can be used to support analyses while protecting data confidentiality. User-friendly visualizations, allowing small-area data to be seen and understood by non-expert audiences, are revolutionizing public and researcher interactions with data. The UK Small Area Health Statistics Unit's Environment and Health Atlas for England and Wales, and the US National Environmental Public Health Tracking Network offer good examples. Open data facilitates user-generated outputs, and 'mash-ups', and user-generated inputs from social media, mobile devices and wearable tech are new data streams that will find utility in future studies, and bring novel dimensions with respect to ethical use of small-area data.

Abstract:Environmental and meteorological conditions are of utmost importance for the population, as they are strongly related to the quality of life. Citizens are increasingly aware of this importance. This awareness results in an increasing demand for environmental information tailored to their specific needs and background. We present an environmental information platform that supports submission of user queries related to environmental conditions and orchestrates results from complementary services to generate personalized suggestions. The system discovers and processes reliable data in the Web in order to convert them into knowledge. At runtime, this information is transferred into an ontology‐structured knowledge base, from which then information relevant to the specific user is deduced and communicated in the language of their preference. The platform is demonstrated with real world use cases in the south area of Finland, showing the impact it can have on the quality of everyday life.

Abstract:Soil biodiversity is immense, with an estimated 10–100 million organisms belonging to over 5000 taxa in a handful of soil. In spite of the importance of soil biodiversity for ecosystem functions and services, information on soil species, from taxonomy to biogeographical patterns, is incomplete and there is no infrastructure to connect pre-existing or future data. Here, we propose a global platform to allow for greater access to soil biodiversity information by linking databases and repositories through a single open portal. The proposed platform would for the first time, link data on soil organisms from different global sites and biomes, and will be inclusive of all data types, from molecular sequences to morphology measurements and other supporting information. Access to soil biodiversity species records and information will be instrumental to progressing scientific research and education. Further, as demonstrated by previous biodiversity synthesis efforts, data availability is key for adapting to, and creating mitigation plans in response to global changes. With the rapid influx of soil biodiversity data, now is the time to take the first steps forward in establishing a global soil biodiversity information platform.

Abstract:Multicompartment and multiscale long‐term observation and research are important prerequisites to tackling the scientific challenges resulting from climate and global change. Long‐term monitoring programs are cost intensive and require high analytical standards, however, and the gain of knowledge often requires longer observation times. Nevertheless, several environmental research networks have been established in recent years, focusing on the impact of climate and land use change on terrestrial ecosystems. From 2008 onward, a network of Terrestrial Environmental Observatories (TERENO) has been established in Germany as an interdisciplinary research program that aims to observe and explore the long‐term ecological, social, and economic impacts of global change at the regional level. State‐of‐the‐art methods from the field of environmental monitoring, geophysics, and remote sensing will be used to record and analyze states and fluxes for different environmental compartments from groundwater through the vadose zone, surface water, and biosphere, up to the lower atmosphere.

Abstract:This chapter focuses on improved access to marine science data, enabling researchers to generate new information and knowledge products. The history of controlled vocabulary developments in marine sciences, from paper publications to the Semantic Web, is explored in detail. This history is being furthered through the publication of Linked Open Data, meaning: the publication of clearly identifiable entities; a simple, universal mechanism for retrieving resources; a generic graph-based data model; and publishing explicit relationships to other resources. Progress towards Linked Open Data for marine science is reported in this chapter. As shown by the Data-Information-Knowledge ecosystem, the approach of “small pieces of data loosely joined” provides presentation and organisation to data, which creates information. The use of query endpoints to integrate this information from multiple locations into a knowledge base, which required active collaboration between cooperative partners to truly generate new knowledge and to address emerging science questions, is described.

Abstract:Abstract. Long-term datasets of integrated environmental variables, co-located together, are relatively rare. The UK Environmental Change Network (ECN) was launched in 1992 and provides the UK with its only long-term integrated environmental monitoring and research network for the assessment of the causes and consequences of environmental change. Measurements, covering a wide range of physical, chemical, and biological “driver” and “response” variables are made in close proximity at ECN terrestrial sites using protocols incorporating standard quality control procedures. This paper describes the datasets (there are 19 published ECN datasets) for these co-located measurements, containing over 20 years of data (1993–2015). The data and supporting documentation are freely available from the NERC Environmental Information Data Centre under the terms of the Open Government Licence using the following DOIs.
