Abstract:Flow cytometry was investigated as a rapid detection and counting method for bacteria in pure cultures. A simple two-parameter detection scheme was employed: particle size was measured by forward angle light scatter and nucleic acid content by fluorescence of the DNA/RNA-binding dye ethidium bromide. The technique gave results that correlated exceptionally well with conventional plate counting for four species of bacteria, and concentrations in the range 10(2) to 10(7) cfu/ml. Cytometric counts were obtained in a few minutes, as compared with 2 d required for the plate counts. Under ideal conditions, each bacterial species examined exhibited a characteristic 'signature' on the cytometer, which could be explained by its known properties and morphology.

Abstract:The aim is mining serendipitous drug usage to reduce the false-positive rate from social media. Materials and Methods: Two machine learning algorithms Knn classifier with the sample size = 12 and word2vec algorithm with sample size = 12. Results and Discussion: The knn algorithm has shown more accuracy of (93.91%) in reducing the false positive rates when compared with word2vec algorithm accuracy (87.50%). By using the G-power tool, the pre-test calculated with a g-power value = 80% and threshold 0.05% confidence interval of 95% mean and standard deviation. Conclusion: It is found that the knn classifier has more accuracy percentage when compared with the word2vec algorithm.

Abstract:Drug-related adverse events pose substantial risks to patients who consume post-market or Drug-related adverse events pose substantial risks to patients who consume post-market or investigational drugs. Early detection of adverse events benefits not only the drug regulators, but also the manufacturers for pharmacovigilance. Existing methods rely on patients' "spontaneous" self-reports that attest problems. The increasing popularity of social media platforms like the Twitter presents us a new information source for finding potential adverse events. Given the high frequency of user updates, mining Twitter messages can lead us to real-time pharmacovigilance. In this paper, we describe an approach to find drug users and potential adverse events by analyzing the content of twitter messages utilizing Natural Language Processing (NLP) and to build Support Vector Machine (SVM) classifiers. Due to the size nature of the dataset (i.e., 2 billion Tweets), the experiments were conducted on a High Performance Computing (HPC) platform using MapReduce, which exhibits the trend of big data analytics. The results suggest that daily-life social networking data could help early detection of important patient safety issues.
Utilizing Deep Learning to Identify Drug Use on Twitter Data

Abstract:The collection and examination of social media has become a useful mechanism for studying the mental activity and behavior tendencies of users. Through the analysis of collected Twitter data, models were developed for classifying drug-related tweets. Using topic pertaining keywords, such as slang and methods of drug consumption, a set of tweets was generated. Potential candidates were then preprocessed resulting in a dataset of 3,696,150 rows. The classification power of multiple methods was compared including support vector machines (SVM), XGBoost, and convolutional neural network (CNN) based classifiers. Rather than simple feature or attribute analysis, a deep learning approach was implemented to screen and analyze the tweets' semantic meaning. The two CNN-based classifiers presented the best result when compared against other methodologies. The first was trained with 2,661 manually labeled samples, while the other included synthetically generated tweets culminating in 12,142 samples. The accuracy scores were 76.35% and 82.31%, with an AUC of 0.90 and 0.91. Additionally, association rule mining showed that commonly mentioned drugs had a level of correspondence with frequently used illicit substances, proving the practical usefulness of the system. Lastly, the synthetically generated set provided increased scores, improving the classification capability and proving the worth of this methodology.

Abstract:Artificial intelligence-based drug discovery has gained attention lately since it drastically cuts the time and money needed to produce new treatments. In recent years, a vast quantity of data in various formats has been made accessible in the medical field to analyse different health complications. Drug discovery aims to uncover possible novel medications using a multidisciplinary approach that includes biology, chemistry, and pharmacology. Traditional sentiment analysis methods count or repeat words in a text assigned sentiment ratings by an expert. Several outdated, ineffective old methodologies are utilized to forecast drug design and discovery. However, with the development of DL (deep learning), the traditional drug discovery method has been further simplified. In this work, we applied deep learning models, such as LSTM (Long short-term memory), GRU (Gated recurrent units), Bidirectional LSTM (BiLSTM), Bidirectional GRU(BiGRU), SimpleRNN, embedding + LSTM, embedding + GRU, embedding + GRU + dropout, embedding + conv1d + LSTM, and Embedding + Conv1d + GRU on a dataset of drug reviews. Furthermore, we used Adam and RMSprop, two optimizers, for each model, for increased optimization. This research focuses on categorizing medication reviews into positive and negative categories. The effectiveness of the different deep learning models was assessed using a wide range of performance measures. Experiments demonstrated that the GRU (Gated Recurrent Unit) generated exceptional validation dataset results. In addition, this study emphasizes the relevance of deep learning methods over traditional learning approaches in categorization.

Abstract:New drug development is an extremely time-consuming and high-risk process. [1]It has been widely valued by the biomedical industry to fully explore the new uses of existing drugs and reorientate them. [2]How to find drug disease with potential therapeutic relationship from a large number of unproven relationship pairs is the research focus of drug reorientation. With the help of machine learning model, we can improve the enrichment degree of potential drug disease relationship pairs, and reduce the false positive rate of prediction. In the past few years, a series of graph based convolutional network models have been developed to calculate the information latent feature representation of nodes and links. Researchers at home and abroad have done a lot of research on network embedding technology based on biomedical data, and have achieved a series of important research results. Among them, the research methods used can be divided into two categories: one is the traditional machine learning algorithm based on artificial feature extraction, the other is the method based on deep learning. For example, kipf and welling [3]proposed a new graph convolution network (GCN) with parts of existing models, DeepDR [4] and DTINet [5] based on node characteristics and their connections, which can be used for node classification. Aiming at the problem of imbalance of drug information data samples, the invention provides a drug relocation method based on deep learning multi-source heterogeneous network. In order to avoid the limitations of traditional feature extraction methods, such as highly dependent on the experience and knowledge of medical staff, strong subjectivity, consuming a lot of time and energy to complete, and extracting high-quality features with distinguishing features often exists In this paper, with the help of graph convolution encoder model and variational auto encoder neural network, we can automatically learn the characteristics of multi-source and heterogeneous drug low-dimensional network, and complete the drug relocation of drug disease association prediction.

Abstract:Mining social media messages for health and drug related information has received significant interest in pharmacovigilance research. Social media sites (e.g., Twitter), have been used for monitoring drug abuse, adverse reactions of drug usage and analyzing expression of sentiments related to drugs. Most of these studies are based on aggregated results from a large population rather than specific sets of individuals. In order to conduct studies at an individual level or specific cohorts, identifying posts mentioning intake of medicine by the user is necessary. Towards this objective, we train different deep neural network classification models on a publicly available annotated dataset and study their performances on identifying mentions of personal intake of medicine in tweets. We also design and train a new architecture of a stacked ensemble of shallow convolutional neural network (CNN) ensembles. We use random search for tuning the hyperparameters of the models and share the details of the values taken by the hyperparameters for the best learnt model in different deep neural network architectures. Our system produces state-of-the-art results, with a micro- averaged F-score of 0.693.

Artificial intelligence-powered pharmacovigilance: A review of machine and deep learning in clinical text-based adverse drug event detection for benchmark datasets

Abstract:Objective: The primary objective of this review is to investigate the effectiveness of machine learning and deep learning methodologies in the context of extracting adverse drug events (ADEs) from clinical benchmark datasets. We conduct an in-depth analysis, aiming to compare the merits and drawbacks of both machine learning and deep learning techniques, particularly within the framework of named-entity recognition (NER) and relation classification (RC) tasks related to ADE extraction. Additionally, our focus extends to the examination of specific features and their impact on the overall performance of these methodologies. In a broader perspective, our research extends to ADE extraction from various sources, including biomedical literature, social media data, and drug labels, removing the limitation to exclusively machine learning or deep learning methods. Methods: We conducted an extensive literature review on PubMed using the query "(((machine learning [Medical Subject Headings (MeSH) Terms]) OR (deep learning [MeSH Terms])) AND (adverse drug event [MeSH Terms])) AND (extraction)", and supplemented this with a snowballing approach to review 275 references sourced from retrieved articles. Results: In our analysis, we included twelve articles for review. For the NER task, deep learning models outperformed machine learning models. In the RC task, gradient Boosting, multilayer perceptron and random forest models excelled. The Bidirectional Encoder Representations from Transformers (BERT) model consistently achieved the best performance in the end-to-end task. Future efforts in the end-to-end task should prioritize improving NER accuracy, especially for 'ADE' and 'Reason'. Conclusion: These findings hold significant implications for advancing the field of ADE extraction and pharmacovigilance, ultimately contributing to improved drug safety monitoring and healthcare outcomes.

Abstract:Social media is an useful platform to share health-related information due to its vast reach. This makes it a good candidate for public-health monitoring tasks, specifically for pharmacovigilance. We study the problem of extraction of Adverse-Drug-Reaction (ADR) mentions from social media, particularly from twitter. Medical information extraction from social media is challenging, mainly due to short and highly information nature of text, as compared to more technical and formal medical reports. Current methods in ADR mention extraction relies on supervised learning methods, which suffers from labeled data scarcity problem. The State-of-the-art method uses deep neural networks, specifically a class of Recurrent Neural Network (RNN) which are Long-Short-Term-Memory networks (LSTMs) \cite{hochreiter1997long}. Deep neural networks, due to their large number of free parameters relies heavily on large annotated corpora for learning the end task. But in real-world, it is hard to get large labeled data, mainly due to heavy cost associated with manual annotation. Towards this end, we propose a novel semi-supervised learning based RNN model, which can leverage unlabeled data also present in abundance on social media. Through experiments we demonstrate the effectiveness of our method, achieving state-of-the-art performance in ADR mention extraction.

A Deep Neural Network for Predicting Synergistic Drug Combinations on Cancer

Abstract:The exploration of drug combinations presents an opportunity to amplify therapeutic effectiveness while alleviating undesirable side effects. Nevertheless, the extensive array of potential combinations poses challenges in terms of cost and time constraints for experimental screening. Thus, it is crucial to narrow down the search space. Deep learning approaches have gained widespread popularity in predicting synergistic drug combinations tailored for specific cell lines in vitro settings. In the present study, we introduce a novel method termed GTextSyn, which utilizes the integration of gene expression data and chemical structure information for the prediction of synergistic effects in drug combinations. GTextSyn employs a sentence classification model within the domain of Natural Language Processing (NLP), wherein drugs and cell lines are regarded as entities possessing biochemical relevance. Meanwhile, combinations of drug pairs and cell lines are construed as sentences with biochemical relational significance. To assess the efficacy of GTextSyn, we conduct a comparative analysis with alternative deep learning approaches using a standard benchmark dataset. The results from a five-fold cross-validation demonstrate a 49.5% reduction in Mean Square Error (MSE) achieved by GTextSyn, surpassing the performance of the next best method in the regression task. Furthermore, we conduct a comprehensive literature survey on the predicted novel drug combinations and find substantial support from prior experimental studies for many of the combinations identified by GTextSyn.

Characterizing Public Sentiments and Drug Interactions during COVID-19: A Pretrained Language Model and Network Analysis of Social Media Discourse

Abstract:Objective: Harnessing drug-related data posted on social media in real time can offer insights into how the pandemic impacts drug use and monitor misinformation. This study developed a natural language processing (NLP) pipeline tailored for the analysis of social media discourse on COVID-19 related drugs. Methods: This study constructed a full pipeline for COVID-19 related drug tweet analysis, utilizing pre-trained language model-based NLP techniques as the backbone. This pipeline is architecturally composed of four core modules: named entity recognition (NER) and normalization to identify medical entities from relevant tweets and standardize them to uniform medication names, target sentiment analysis (TSA) to reveal sentiment polarities associated with the entities, topic modeling to understand underlying themes discussed by the population, and drug network analysis to potential adverse drug reactions (ADR) and drug-drug interactions (DDI). The pipeline was deployed to analyze tweets related to COVID-19 and drug therapies between February 1, 2020, and April 30, 2022. Results: From a dataset comprising 2,124,757 relevant tweets sourced from 1,800,372 unique users, our NER model identified the top five most-discussed drugs: Ivermectin, Hydroxychloroquine, Remdesivir, Zinc, and Vitamin D. Sentiment and topic analysis revealed that public perception was predominantly shaped by celebrity endorsements, media hotspots, and governmental directives rather than empirical evidence of drug efficacy. Co-occurrence matrices and complex network analysis further identified emerging patterns of DDI and ADR that could be critical for public health surveillance like better safeguarding public safety in medicines use. Conclusion: This study evidences that an NLP-based pipeline can be a robust tool for large-scale public health monitoring and can offer valuable supplementary data for traditional epidemiological studies concerning DDI and ADR. The framework presented here aspires to serve as a cornerstone for future social media-based public health analytics.

Harvesting Drug Effectiveness from Social Media

Abstract:Drug effectiveness describes the capacity of a drug to cure a disease, which is of great importance for drug safety. To get this information, a number of real-world patient-oriented outcomes are required. However, current surveillance systems can only capture a small portion of them, and there is a time lag in processing the reported data. Since social media provides quantities of patient-oriented user posts in real-time, it is of great value to automatically extract drug effectiveness from these data. To this end, we build a dataset containing 25K tweets describing drug use, and further harvest drug effectiveness by performing Relation Extraction (RE) between chemicals and diseases. Most prior works about RE deal with mention pairs independently, which is not suitable for our task since interactions across mention pairs are widespread. In this paper, we propose a model regarding mention pairs as nodes connected by multiple types of edges. With the help of graph-based information transfers over time, it deals with all mention pairs simultaneously to capture their interactions. Besides, a novel idea is used to perform multiple instance learning, a big challenge in general RE tasks. Extensive experimental results show that our model outperforms previous work by a substantial margin.

Abstract:Abstract Background Technological and research advances have produced large volumes of biomedical data. When represented as a network (graph), these data become useful for modeling entities and interactions in biological and similar complex systems. In the field of network biology and network medicine, there is a particular interest in predicting results from drug–drug, drug–disease, and protein–protein interactions to advance the speed of drug discovery. Existing data and modern computational methods allow to identify potentially beneficial and harmful interactions, and therefore, narrow drug trials ahead of actual clinical trials. Such automated data-driven investigation relies on machine learning techniques. However, traditional machine learning approaches require extensive preprocessing of the data that makes them impractical for large datasets. This study presents wide range of machine learning methods for predicting outcomes from biomedical interactions and evaluates the performance of the traditional methods with more recent network-based approaches. Results We applied a wide range of 32 different network-based machine learning models to five commonly available biomedical datasets, and evaluated their performance based on three important evaluations metrics namely AUROC, AUPR, and F1-score. We achieved this by converting link prediction problem as binary classification problem. In order to achieve this we have considered the existing links as positive example and randomly sampled negative examples from non-existant set. After experimental evaluation we found that Prone , ACT and $$LRW_5$$ L R W 5 are the top 3 best performers on all five datasets. Conclusions This work presents a comparative evaluation of network-based machine learning algorithms for predicting network links, with applications in the prediction of drug-target and drug–drug interactions, and applied well known network-based machine learning methods. Our work is helpful in guiding researchers in the appropriate selection of machine learning methods for pharmaceutical tasks.

Abstract:Abstract Motivation Traditional drug discovery and development are often time-consuming and high risk. Repurposing/repositioning of approved drugs offers a relatively low-cost and high-efficiency approach toward rapid development of efficacious treatments. The emergence of large-scale, heterogeneous biological networks has offered unprecedented opportunities for developing in silico drug repositioning approaches. However, capturing highly non-linear, heterogeneous network structures by most existing approaches for drug repositioning has been challenging. Results In this study, we developed a network-based deep-learning approach, termed deepDR, for in silico drug repurposing by integrating 10 networks: one drug–disease, one drug-side-effect, one drug–target and seven drug–drug networks. Specifically, deepDR learns high-level features of drugs from the heterogeneous networks by a multi-modal deep autoencoder. Then the learned low-dimensional representation of drugs together with clinically reported drug–disease pairs are encoded and decoded collectively via a variational autoencoder to infer candidates for approved drugs for which they were not originally approved. We found that deepDR revealed high performance [the area under receiver operating characteristic curve (AUROC) = 0.908], outperforming conventional network-based or machine learning-based approaches. Importantly, deepDR-predicted drug–disease associations were validated by the ClinicalTrials.gov database (AUROC = 0.826) and we showcased several novel deepDR-predicted approved drugs for Alzheimer’s disease (e.g. risperidone and aripiprazole) and Parkinson’s disease (e.g. methylphenidate and pergolide). A systematic evaluation of deep learning methods for the prediction of drug synergy in cancer

Abstract:One of the main obstacles to the successful treatment of cancer is the phenomenon of drug resistance. A common strategy to overcome resistance is the use of combination therapies. However, the space of possibilities is huge and efficient search strategies are required. Machine Learning (ML) can be a useful tool for the discovery of novel, clinically relevant anti-cancer drug combinations. In particular, deep learning (DL) has become a popular choice for modeling drug combination effects. Here, we set out to examine the impact of different methodological choices on the performance of multimodal DL-based drug synergy prediction methods, including the use of different input data types, preprocessing steps and model architectures. Focusing on the NCI ALMANAC dataset, we found that feature selection based on prior biological knowledge has a positive impact—limiting gene expression data to cancer or drug response-specific genes improved performance. Drug features appeared to be more predictive of drug response, with a 41% increase in coefficient of determination (R 2 ) and 26% increase in Spearman correlation relative to a baseline model that used only cell line and drug identifiers. Molecular fingerprint-based drug representations performed slightly better than learned representations—ECFP4 fingerprints increased R 2 by 5.3% and Spearman correlation by 2.8% w.r.t the best learned representations. In general, fully connected feature-encoding subnetworks outperformed other architectures. DL outperformed other ML methods by more than 35% (R 2 ) and 14% (Spearman). Additionally, an ensemble combining the top DL and ML models improved performance by about 6.5% (R 2 ) and 4% (Spearman). Using a state-of-the-art interpretability method, we showed that DL models can learn to associate drug and cell line features with drug response in a biologically meaningful way. The strategies explored in this study will help to improve the development of computational methods for the rational design of effective drug combinations for cancer therapy. Cancer therapies often fail because tumor cells become resistant to treatment. One way to overcome resistance is by treating patients with a combination of two or more drugs. Some combinations may be more effective than when considering individual drug effects, a phenomenon called drug synergy. Computational drug synergy prediction methods can help to identify new, clinically relevant drug combinations. In this study, we developed several deep learning models for drug synergy prediction. We examined the effect of using different types of deep learning architectures, and different ways of representing drugs and cancer cell lines. We explored the use of biological prior knowledge to select relevant cell line features, and also tested data-driven feature reduction methods. We tested both precomputed drug features and deep learning methods that can directly learn features from raw representations of molecules. We also evaluated whether including genomic features, in addition to gene expression data, improves the predictive performance of the models. Through these experiments, we were able to identify strategies that will help guide the development of new deep learning models for drug synergy prediction in the future.

Abstract:Drug-drug interactions are preventable causes of medical injuries and often result in doctor and emergency room visits. Computational techniques can be used to predict potential drug-drug interactions. We approach the drug-drug interaction prediction problem as a link prediction problem and present two novel methods for drug-drug interaction prediction based on artificial neural networks and factor propagation over graph nodes: adjacency matrix factorization (AMF) and adjacency matrix factorization with propagation (AMFP). We conduct a retrospective analysis by training our models on a previous release of the DrugBank database with 1,141 drugs and 45,296 drug-drug interactions and evaluate the results on a later version of DrugBank with 1,440 drugs and 248,146 drug-drug interactions. Additionally, we perform a holdout analysis using DrugBank. We report an area under the receiver operating characteristic curve score of 0.807 and 0.990 for the retrospective and holdout analyses respectively. Finally, we create an ensemble-based classifier using AMF, AMFP, and existing link prediction methods and obtain an area under the receiver operating characteristic curve of 0.814 and 0.991 for the retrospective and the holdout analyses. We demonstrate that AMF and AMFP provide state of the art results compared to existing methods and that the ensemble-based classifier improves the performance by combining various predictors. These results suggest that AMF, AMFP, and the proposed ensemble-based classifier can provide important information during drug development and regarding drug prescription given only partial or noisy data. These methods can also be used to solve other link prediction problems. Drug embeddings (compressed representations) created when training our models using the interaction network have been made public.

Abstract:In the realm of drug discovery, the deluge of biomedical literature poses a formidable challenge for researchers to efficiently extract relevant information. Biomedical text mining, a multidisciplinary field at the intersection of computer science and bioinformatics, has emerged as a pivotal tool to unravel the vast troves of information concealed within scientific literature. This abstract explores the synergy between Natural Language Processing (NLP) and Deep Learning (DL) techniques in the context of biomedical text mining, aiming to expedite the drug discovery process. Natural Language Processing, with its capacity to comprehend and interpret human language, serves as the foundational layer for extracting meaningful insights from biomedical texts. Leveraging advanced NLP algorithms, researchers can identify key entities such as genes, proteins, diseases, and their interactions, providing a comprehensive understanding of the biological landscape. However, the complexity and ambiguity inherent in scientific texts demand a more sophisticated approach. Deep Learning, characterized by neural networks with multiple layers, has proven instrumental in handling intricate patterns and latent relationships within biomedical data. The confluence of NLP and DL not only aids in information extraction but also fosters the creation of predictive models for drug discovery. By training models on vast datasets, researchers can predict potential drug candidates, understand drug-disease associations, and unveil novel therapeutic targets. The collaborative approach presented in this abstract embodies a paradigm shift in drug discovery, where the amalgamation of linguistic comprehension and deep learning prowess enables researchers to navigate the labyrinth of biomedical literature with unprecedented efficiency. As the biomedical landscape continues to evolve, the proposed synergistic framework serves as a beacon for researchers and industry professionals, offering a potent toolkit to harness the wealth of information concealed within textual data, ultimately accelerating the drug discovery pipeline.

Abstract:Background An adverse drug event (ADE) is commonly defined as “an injury resulting from medical intervention related to a drug.” Providing information related to ADEs and alerting caregivers at the point of care can reduce the risk of prescription and diagnostic errors and improve health outcomes. ADEs captured in structured data in electronic health records (EHRs) as either coded problems or allergies are often incomplete, leading to underreporting. Therefore, it is important to develop capabilities to process unstructured EHR data in the form of clinical notes, which contain a richer documentation of a patient’s ADE. Several natural language processing (NLP) systems have been proposed to automatically extract information related to ADEs. However, the results from these systems showed that significant improvement is still required for the automatic extraction of ADEs from clinical notes. Objective This study aims to improve the automatic extraction of ADEs and related information such as drugs, their attributes, and reason for administration from the clinical notes of patients. Methods This research was conducted using discharge summaries from the Medical Information Mart for Intensive Care III (MIMIC-III) database obtained through the 2018 National NLP Clinical Challenges (n2c2) annotated with drugs, drug attributes (ie, strength, form, frequency, route, dosage, duration), ADEs, reasons, and relations between drugs and other entities. We developed a deep learning–based system for extracting these drug-centric concepts and relations simultaneously using a joint method enhanced with contextualized embeddings, a position-attention mechanism, and knowledge representations. The joint method generated different sentence representations for each drug, which were then used to extract related concepts and relations simultaneously. Contextualized representations trained on the MIMIC-III database were used to capture context-sensitive meanings of words. The position-attention mechanism amplified the benefits of the joint method by generating sentence representations that capture long-distance relations. Knowledge representations were obtained from graph embeddings created using the US Food and Drug Administration Adverse Event Reporting System database to improve relation extraction, especially when contextual clues were insufficient. Results Our system achieved new state-of-the-art results on the n2c2 data set, with significant improvements in recognizing crucial drug−reason (F1=0.650 versus F1=0.579) and drug−ADE (F1=0.490 versus F1=0.476) relations. Conclusions This study presents a system for extracting drug-centric concepts and relations that outperformed current state-of-the-art results and shows that contextualized embeddings, position-attention mechanisms, and knowledge graph embeddings effectively improve deep learning–based concepts and relation extraction. This study demonstrates the potential for deep learning–based methods to help extract real-world evidence from unstructured patient data for drug safety surveillance.

Extracting Drug Names and Associated Attributes From Discharge Summaries: Text Mining Study

Abstract:Background: Drug prescriptions are often recorded in free-text clinical narratives; making this information available in a structured form is important to support many health-related tasks. Although several natural language processing (NLP) methods have been proposed to extract such information, many challenges remain. Objective: This study evaluates the feasibility of using NLP and deep learning approaches for extracting and linking drug names and associated attributes identified in clinical free-text notes and presents an extensive error analysis of different methods. This study initiated with the participation in the 2018 National NLP Clinical Challenges (n2c2) shared task on adverse drug events and medication extraction. Methods: The proposed system (DrugEx) consists of a named entity recognizer (NER) to identify drugs and associated attributes and a relation extraction (RE) method to identify the relations between them. For NER, we explored deep learning-based approaches (ie, bidirectional long-short term memory with conditional random fields [BiLSTM-CRFs]) with various embeddings (ie, word embedding, character embedding [CE], and semantic-feature embedding) to investigate how different embeddings influence the performance. A rule-based method was implemented for RE and compared with a context-aware long-short term memory (LSTM) model. The methods were trained and evaluated using the 2018 n2c2 shared task data. Results: The experiments showed that the best model (BiLSTM-CRFs with pretrained word embeddings [PWE] and CE) achieved lenient micro F-scores of 0.921 for NER, 0.927 for RE, and 0.855 for the end-to-end system. NER, which relies on the pretrained word and semantic embeddings, performed better on most individual entity types, but NER with PWE and CE had the highest classification efficiency among the proposed approaches. Extracting relations using the rule-based method achieved higher accuracy than the context-aware LSTM for most relations. Interestingly, the LSTM model performed notably better in the reason-drug relations, the most challenging relation type. Conclusions: The proposed end-to-end system achieved encouraging results and demonstrated the feasibility of using deep learning methods to extract medication information from free-text data.

Abstract:For large libraries of small molecules, exhaustive combinatorial chemical screens become infeasible to perform when considering a range of disease models, assay conditions, and dose ranges. Deep learning models have achieved state of the art results in silico for the prediction of synergy scores. However, databases of drug combinations are biased towards synergistic agents and these results do not necessarily generalise out of distribution. We employ a sequential model optimization search utilising a deep learning model to quickly discover synergistic drug combinations active against a cancer cell line, requiring substantially less screening than an exhaustive evaluation. Our small scale wet lab experiments only account for evaluation of ~5% of the total search space. After only 3 rounds of ML-guided in vitro experimentation (including a calibration round), we find that the set of drug pairs queried is enriched for highly synergistic combinations; two additional rounds of ML-guided experiments were performed to ensure reproducibility of trends. Remarkably, we rediscover drug combinations later confirmed to be under study within clinical trials. Moreover, we find that drug embeddings generated using only structural information begin to reflect mechanisms of action. Prior in silico benchmarking suggests we can enrich search queries by a factor of ~5-10x for highly synergistic drug combinations by using sequential rounds of evaluation when compared to random selection, or by a factor of >3x when using a pretrained model selecting all drug combinations at a single time point.
