Abstract:We conducted a series of coarse-grained molecular dynamics (CG-MD) simulations to investigate the complicated actions of melittin, which is an antimicrobial peptide (AMP) derived from honey bee venom, on a lipid membrane. To accurately simulate the AMP action, we developed and used a protein CG model as an extension of the pSPICA force field (FF), which was designed to reproduce several thermodynamic quantities and structural properties. At a low peptide-to-lipid (P/L) ratio (1/102), no defect was detected. At P/L = 1/51, toroidal pore formation was observed due to collective insertion of multiple melittin peptides from the N-termini. The pore formation was initiated by a local increase in membrane curvature in the vicinity of the peptide aggregate. At a higher P/L ratio (1/26), two more modes were detected, seemingly not controlled by the P/L ratio but by a local arrangement of melittin peptides: 1. Pore formation accompanied by lipid extraction by melittin peptides:a detergent-like mechanism. 2. A rapidly formed large pore in a significantly curved membrane: bursting. Thus, we observed three pore formation modes (toroidal pore formation, lipid extraction, and bursting) depending on the peptide concentration and local arrangement. These observations were consistent with experimental observations and hypothesized melittin modes. Through this study, we found that the local arrangements and population of melittin peptides and the area expansion rate by membrane deformation were key to the initiation of and competition among the multiple pore formation mechanisms.
Effects of Peptide Charge, Orientation, and Concentration on Melittin Transmembrane Pores

Abstract:Melittin is a short cationic peptide that exerts cytolytic effects on bacterial and eukaryotic cells. Experiments suggest that in zwitterionic membranes, melittin forms transmembrane toroidal pores supported by four to eight peptides. A recently constructed melittin variant with a reduced cationic charge, MelP5, is active at 10-fold lower concentrations. In previous work, we performed molecular dynamics simulations on the microsecond timescale to examine the supramolecular pore structure of a melittin tetramer in zwitterionic and partially anionic membranes. We now extend that study to include the effects of peptide charge, initial orientation, and number of monomers on the pore formation and stabilization processes. Our results show that parallel transmembrane orientations of melittin and MelP5 are more consistent with experimental data. Whereas a MelP5 parallel hexamer forms a large stable pore during the 5-μs simulation time, a melittin hexamer and an octamer are not fully stable, with several monomers dissociating during the simulation time. Interaction-energy analysis shows that this difference in behavior between melittin and MelP5 is not due to stronger electrostatic repulsion between neighboring melittin peptides but to peptide-lipid interactions that disfavor the isolated MelP5 transmembrane monomer. The ability of melittin monomers to diffuse freely in the 1,2-dimyristoyl-SN-glycero-3-phosphocholine membrane leads to dynamic pores with varying molecularity.

Abstract:Pore-forming peptides have promising potentials for biomedical uses due to their ability to permeabilize cell membranes. However, to molecularly engineer them for practical applications is still blocked by the poor understanding of the specific roles of individual residues in peptides' activity. Herein, using an advanced computational approach that combines Coarse-Grained molecular dynamics and well-tempered metadynamics, the membrane activities of melittin, a representative pore-forming peptide, and its gain-of-function variants, are characterized from the kinetics and thermodynamics perspectives. Unbiased simulations elucidate the molecular details of peptide-induced membrane poration; during which, some vital intermediate states, including the aggregation and U-shape configuration formation of peptides in the membrane, are observed and further applied as collective variables to construct the multi-dimensional free energy landscapes of the peptide membrane interactions. Such a combination of kinetic and thermodynamic descriptions of the interaction process provides crucial information of residue-specialized contribution in chain conformation and consequently membrane perforation ability of the peptide. It is found that residues at the kink part (e.g. Thr) determine the chain flexibility and U-shape bending of the peptide, while residues near the C-terminus (e.g. Arg and Lys) are responsible for recruiting neighboring peptides for inter-molecular cooperation; the probable reaction pathway and the poration efficiency are consequently regulated. These results are helpful for a comprehensive understanding of the complicated molecular mechanism of pore-forming peptides and pave the way to rationally design and/or engineer the peptides for practical applications.
Free Energy Analysis of Peptide-Induced Pore Formation in Lipid Membranes by Bridging Atomistic and Coarse-Grained Simulations

Abstract:Antimicrobial peptides (AMPs) are attractive materials for combating the antimicrobial resistance crisis because they can kill target microbes by directly disrupting cell membranes. Although thousands of AMPs have been discovered, their molecular mechanisms of action are still poorly understood. One broad mechanism for membrane disruption is the formation of membrane-spanning hydrophilic pores which can be stabilized by AMPs. In this study, we use molecular dynamics (MD) simulations to investigate the thermodynamics of pore formation in model single-component lipid membranes in the presence of one of three AMPs: aurein 1.2, melittin and magainin 2. To overcome the general challenge of modeling long timescale membrane-related behaviors, including AMP binding, clustering, and pore formation, we develop a generalizable methodology for sampling AMP-induced pore formation. This approach involves the long equilibration of peptides around a pore created with a nucleation collective variable by performing coarse-grained simulations, then backmapping equilibrated AMP-membrane configurations to all-atom resolution. We then perform all-atom simulations to resolve free energy profiles for pore formation while accurately modeling the interplay of lipid-peptide-solvent interactions that dictate pore formation free energies. Using this approach, we quantify free energy barriers for pore formation without direct biases on peptides or whole lipids, allowing us to investigate mechanisms of pore formation for these 3 AMPs that are a consequence of unbiased peptide diffusion and clustering. Further analysis of simulation trajectories then relates variations in pore lining by AMPs, AMP-induced lipid disruptions, and salt bridges between AMPs to the observed pore formation free energies and corresponding mechanisms. This methodology and mechanistic analysis have the potential to generalize beyond the AMPs in this study to improve our understanding of pore formation by AMPs and related antimicrobial materials.

Abstract:Antimicrobial peptides (AMPs), as a key component of the immune defense systems of organisms, are a promising solution to the serious threat of drug-resistant bacteria to public health. As one of the most representative and extensively studied AMPs, melittin has exceptional broad-spectrum activities against microorganisms, including both Gram-positive and Gram-negative bacteria. Unfortunately, the action mechanism of melittin with bacterial membranes, especially the underlying physics of peptide-induced membrane poration behaviors, is still poorly understood, which hampers efforts to develop melittin-based drugs or agents for clinical applications. In this mini-review, we focus on recent advances with respect to the membrane insertion behavior of melittin mostly from a computational aspect. Membrane insertion is a prerequisite and key step for forming transmembrane pores and bacterial killing by melittin, whose occurrence is based on overcoming a high free-energy barrier during the transition of melittin molecules from a membrane surface-binding state to a transmembrane-inserting state. Here, intriguing simulation results on such transition are highlighted from both kinetic and thermodynamic aspects. The conformational changes and inter-peptide cooperation of melittin molecules, as well as melittin-induced disturbances to membrane structure, such as deformation and lipid extraction, are regarded as key factors influencing the insertion of peptides into membranes. The associated intermediate states in peptide conformations, lipid arrangements, membrane structure, and mechanical properties during this process are specifically discussed. Finally, potential strategies for enhancing the poration ability and improving the antimicrobial performance of AMPs are included as well.

Abstract:Membrane tension plays a crucial role in various fundamental cellular processes, with one notable example being the T cell-mediated elimination of tumor cells through perforin-induced membrane perforation by amplifying cellular force. However, the mechanisms governing the regulation of biomolecular activities at the cell interface by membrane tension remain elusive. In this study, we investigated the correlation between membrane tension and poration activity of melittin, a prototypical pore-forming peptide, using dynamic giant unilamellar vesicle leakage assays combined with flickering tension analysis, molecular dynamics simulations, and live cell assays. The results demonstrate that an increase in membrane tension enhances the activity of melittin, particularly near its critical pore-forming concentration. Moreover, peptide actions such as binding, insertion, and aggregation in the membrane further influence the evolution of membrane tension. Live cell experiments reveal that artificially enhancing membrane tension effectively enhances melittin's ability to induce pore formation and disrupt membranes, resulting in up to a ten-fold increase in A549 cell mortality when exposed to a concentration of 2.0 μg mL -1 melittin. Our findings elucidate the relationship between membrane tension and the mechanism of action as well as pore-forming efficiency of melittin, while providing a practical mechanical approach for regulating functional activity of molecules at the cell-membrane interface.

Abstract:Antimicrobial peptides (AMPs) are believed to be a prominent alternative to the common antibiotics. However, despite decades of research, there are still no good clinical examples of peptide-based antimicrobial drugs for system application. The main reasons are loss of activity in the human body, cytotoxicity, and low selectivity. To overcome these challenges, a well-established structure-function relationship for AMPs is critical. In the present study, we focused on the well-known examples of melittin and magainin to investigate in detail the initial stages of AMP interaction with lipid membranes at low peptide-to-lipid ratio. By combining the patch-clamp technique with the bioelectrochemical method of intramembrane field compensation, we showed that these peptides interact with the membrane in different ways: melittin inserts deeper into the lipid bilayer than magainin. This difference led to diversity in pore formation. While magainin, after a threshold concentration, formed the well-known toroidal pores, allowing the translocation of the peptide through the membrane, melittin probably induced predominantly pure lipidic pores with a very low rate of peptide translocation. Thus, our results shed light on the early stages of peptide-membrane interactions and suggest new insights into the structure-function relationship of AMPs based on the depth of their membrane insertion.
Enhancement of cell membrane poration by the antimicrobial peptide Melp5

Abstract:Melittin, a natural antimicrobial peptide comprising 26 amino acid residues, can kill bacteria by inducing pores in cell membranes. Clinical applications of melittin as an antibiotic require a thorough understanding of its poration mechanism and mutations that enhance its antimicrobial activity. Previous experiments showed Melp5, a variant of melittin with five mutations, exhibits a higher poration ability. However, the mechanism of the enhanced poration ability is not fully understood. Here, we investigated the mechanism by comparing the poration of melittin and Melp5 using coarse-grained (CG) and all-atom (AA) molecular dynamics (MD) simulations. We observe that Melp5 is likely to form a pore with 5 peptides (pentameric), while melittin is likely to form a pore with 4 peptides (tetrameric). Our atomistic MD simulations show that the pentameric pore of Melp5 has a higher water permeability than the tetrameric pore of melittin. We also analyze the stability of the pores of melittin and Melp5 by calculating the interaction energies of the pores. In particular, we investigate the effects of mutant residues on pore stability by calculating electrostatic and LJ interactions. These results should provide insights on the enhanced poration ability of Melp5 and push it toward applications.

Lipid-specific Interactions Determine the Organization and Dynamics of Membrane-Active Peptide Melittin

Abstract:The cell membranes of different cells deviate significantly in lipid compositions and thus provide varying biological environments to modulate the diffusion, organization and the resultant function of biomacromolecules. However, the detailed modulation mechanism remains elusive especially in consideration of the current overuse of the simplified membrane models such as the pure phosphatidylcholine (PC) membrane. In this work, with the typical membrane-active peptide melittin, we demonstrated that a more complicated membrane environment, such as the bacterial (IME) or plasma membrane (PM), would significantly change the organization and dynamics of melittin, by using molecular dynamics simulations as a "computational microscope". It was found that in these membrane systems, adding melittin would cause a varying degree of reduction in the lateral diffusion of lipids due to the different assembly states of peptides. Melittin tended to aggregate to oligomers in the pure PC membrane, mostly as a tetramer or trimer, while in IME or PM, its degree of oligomerization was significantly reduced. More surprisingly, melittin displayed a strong affinity with ganglioside GM3 in PM, leading to the formation of melittin-GM3 nanoclusters, which hindered its diffusion and further oligomerization. Additionally, small changes in the residue sequence of melittin could modulate the degree or structure of the peptide oligomer. Our work provides a typical example of a study on the organization and dynamics of pore-forming peptides in specific membrane environments and has great significance on the optimization of peptide sequences and the design of helix bundles in the membrane for target biological function.

Abstract:Membrane active peptides are known to porate lipid bilayers, but their exact permeabilization mechanism and the structure of the nanoaggregates they form in membranes have often been difficult to determine experimentally. For many sequences at lower peptide concentrations, transient leakage is observed in experiments, suggesting the existence of transient pores. For two well-know peptides, alamethicin and melittin, we show here that molecular mechanics simulations i) can directly distinguish equilibrium poration and non-equilibrium transient leakage processes, and ii) can be used to observe the detailed pore structures and mechanism of permeabilization in both cases. Our results are in very high agreement with numerous experimental evidence for these two peptides. This suggests that molecular simulations can capture key membrane poration phenomena directly and in the future may develop to be a useful tool that can assist experimental peptide design.

Abstract:Many fundamental biological processes occur on cell membranes, and a typical example is the membrane permeabilization by peptides for an antimicrobial purpose. Previous studies of the underlying mechanism mostly focus on structural changes of membranes and peptides during their interactions. Herein, from a new perspective of single-molecule dynamics, the real-time three-dimensional motions of individual phospholipid and peptide molecules were monitored, and specifically, their correlation with the membrane poration function of melittin, a most representative natural antimicrobial peptide, was studied. We found that the adsorption and accumulation of melittin on the membrane surface significantly sped up the lateral diffusion of lipids surrounding the peptides, which in turn facilitated the peptide insertion at such heterogeneous regions. A unique "U"-bending pathway of melittin during membrane insertion and the ultimate formation of toroidal pores with dynamical translocations of peptides and lipids with several metastable states between the two leaflets of bilayer were observed.

Abstract:Due to the unique bacterial killing ability through membrane permeabilization and content leakage, antimicrobial peptides (AMPs) have been regarded as promising candidates against the severe threats of drug-resistant bacteria and even superbugs to public health. However, investigations of the mechanism underlying their membrane permeabilization like poration are still on the way. Here, from the perspective of molecular motion kinetics, we studied the interactions between melittin, as one of the most representative AMPs, and a bi-component lipid membrane based on the combination of single-molecule tracking and molecular dynamics simulations. Our results reveal that, the mobility of some lipids in membrane, in comparison of the other most molecules, is significantly decreased by the surface adsorption and transmembrane insertion of melittin. Moreover, melittin tends to work at the boundary region between phase domains, disturb and blur the phase separation behavior and consequently lower the confinement of phase boundary on lipid motions. This work demonstrates the correlation between membrane activity of melittin and the motion kinetics of lipids as well as phase behavior of the membrane. These results would be helpful not only for understanding the molecular mechanism of AMPs from a new perspective but also for the development of new antibacterial agents with improved performance.
Molecular dynamics simulation of melittin in a dimyristoylphosphatidylcholine bilayer membrane

Abstract:Molecular dynamics trajectories of melittin in an explicit dimyristoyl phosphatidylcholine (DMPC) bilayer are generated to study the details of lipid-protein interactions at the microscopic level. Melittin, a small amphipathic peptide found in bee venom, is known to have a pronounced effect on the lysis of membranes. The peptide is initially set parallel to the membrane-solution interfacial region in an alpha-helical conformation with unprotonated N-terminus. Solid-state nuclear magnetic resonance (NMR) and polarized attenuated total internal reflectance Fourier transform infrared (PATIR-FTIR) properties of melittin are calculated from the trajectory to characterize the orientation of the peptide relative to the bilayer. The residue Lys7 located in the hydrophobic moiety of the helix and residues Lys23, Arg24, Gln25, and Gln26 at the C-terminus hydrophilic form hydrogen bonds with water molecules and with the ester carbonyl groups of the lipids, suggesting their important contribution to the stability of the helix in the bilayer. Lipid acyl chains are closely packed around melittin, contributing to the stable association with the membrane. Calculated density profiles and order parameters of the lipid acyl chains averaged over the molecular dynamics trajectory indicate that melittin has effects on both layers of the membrane. The presence of melittin in the upper layer causes a local thinning of the bilayer that favors the penetration of water through the lower layer. The energetic factors involved in the association of melittin at the membrane surface are characterized using an implicit mean-field model in which the membrane and the surrounding solvent are represented as structureless continuum dielectric material. The results obtained by solving the Poisson-Bolztmann equation numerically are in qualitative agreement with the detailed dynamics. The influence of the protonation state of the N-terminus of melittin is examined. After 600 ps, the N-terminus of melittin is protonated and the trajectory is continued for 400 ps, which leads to an important penetration of water molecules into the bilayer. These observations provide insights into how melittin interacts with membranes and the mechanism by which it enhances their lysis.

Abstract:The membrane insertion mechanism of toxic protein is a very active domain in the study of molecular biology. and the “anchor state” of the membrane-hund protein on membrane is the key problem which it is difficult to solve with traditional methotls. In the present work we first studied the “anchor state” of melittin on membrane using liquid secondary ion mass spectrometry (LSIMS) in combination with proteolysis by specific enzyme. The results show that the membrane-bound melittin molecules mainly take the conformation in which the axis of α-helix lies parallel to the membrane surface and the side containing Lys 7 , Lys 2I and Arg 22 faces the outside of the lipid membrane. This discovery is very significant to the studies of membrane insertion mechanism. The results also indicate that the combination of mass spectrometry technique with the proteolysis by specific enzyme has provided a very new and effective method for the studies of the membrane insertion mechanism.

Abstract:We present an experimental study of the pore formation processes of small amphipathic peptides in model phosphocholine lipid membranes. We used atomic force microscopy to characterize the spatial organization and structure of alamethicin- and melittin- induced defects in lipid bilayer membranes and the influence of the peptide on local membrane properties. Alamethicin induced holes in gel DPPC membranes were directly visualized at different peptide concentrations. We found that the thermodynamic state of lipids in gel membranes can be influenced by the presence of alamethicin such that nanoscopic domains of fluid lipids form close to the peptide pores, and that the elastic constants of the membrane are altered in their vicinity. Melittin-induced holes were visualized in DPPC and DLPC membranes at room temperature in order to study the influence of the membrane state on the peptide induced hole formation. Also differential scanning calorimetry was used to investigate the effect of alamethicin on the lipid membrane phase behavior.

Abstract:The molecular-level interactions of an antimicrobial peptide melittin with supported membrane were studied by the combination of dissipative quartz crystal microbalance (QCM-D) experiments and computer simulations. We found the response behavior of lipids upon peptide adsorption greatly influence their interactions. The perturbance and reorientation of the lipid in liquid phase facilitate the insertion of melittin in a trans-membrane way, but in solid phase, asymmetrical membrane disruption happens. Apart from the lipid state, the local peptide-to-lipid ratio also affects the insertion capacity of melittin. When the local peptide number density is high, adjacent peptides can cooperatively penetrate into the membrane. This observation explains the occurrence of the conventional "carpet" mechanism.
