Abstract:The particle swarm optimization method in conjunction with density functional calculations is used to search the lower energy structures for the cationic water clusters (H2O)5(+). Geometry optimization, vibrational analysis, and infrared spectrum calculation are performed for the most interesting clusters at the MP2/aug-cc-pVDZ level. The relationships between their structural arrangements and their energies are discussed. According to their relative Gibbs free energies, their energy order is determined and four lowest energy isomers are found to have a relative population surpassing 1% below 350 K. Studies reveal that, among these four isomers, one new cluster found here also contributes a lot to the experimental infrared spectrum. Based on topological analysis and reduced density gradient analysis, some meaningful points are found by studying the structural characteristics and the bonding strengths of these cationic water clusters: in the first solvation shell, the central H3O(+) motifs may have a stronger interaction with the OH radical than with the water molecules. The interaction in the second solvation shell may also be stronger than that in the first solvation shell, which is opposite to our intuition.
Quantifying the Structure of Water and Hydrated Monovalent Ions by Density Functional Theory-Based Molecular Dynamics.

Abstract:The accurate description of the structures of water and hydrated ions is important in electrochemical desalination, ion separation, and supercapacitors. In this work, we present an ab initio atomistic simulation-based study to explore the structure of water and hydrated monovalent ions (Li+, Na+, K+, Rb+, F-, and Cl-) at ambient conditions using generalized gradient approximation (GGA)-based methods with and without van der Waals correction (PBE, PBE + D3, and revPBE + D3) and recently developed strongly constrained and appropriately normed (SCAN) meta-GGA. We find that both revPBE + D3 and SCAN can well capture the structure of bulk water with +30 K artificial high temperature in contrast to overstructuring water using PBE and PBE + D3. However, being the same as PBE + D3, revPBE + D3 overestimates the structure of the hydration shell, especially for monovalent cations. Surprisingly, SCAN can well match the experimental results of hydrated monovalent ions. Detailed structure analyzes of entropy reveal that the hydration shell under the level of PBE + D3 and revPBE + D3 is more disordered and looser than SCAN. The successful prediction of the flexible SCAN functional could facilitate the exploration of complex ionic processes in the aqueous phase, the interactions of hydrated ions with surfaces, and solvation states in nanopores at an accurate, efficient, predictive, and ab initio level.

Abstract:To understand the initial hydration processes of CaCl2, we performed molecular simulations employing the force field based on the theory of electronic continuum correction with rescaling. Integrated tempering sampling molecular dynamics were combined with ab initio calculations to overcome the sampling challenge in cluster structure search and refinement. The calculated vertical detachment energies of CaCl2(H2O)n- (n = 0-8) were compared with the values obtained from photoelectron spectra, and consistency was found between the experiment and computation. Separation of the Cl-Ca ion pair is investigated in CaCl2(H2O)n- anions, where the first Ca-Cl ionic bond required 4 water molecules, and both Ca-Cl bonds are broken when the number of water molecules is larger than 7. For neutral CaCl2(H2O)n clusters, breaking of the first Ca-Cl bond starts at n = 5, and 8 water molecules are not enough to separate the two ion pairs. Comparing with the observations on magnesium chloride, it shows that separating one ion pair in CaCl2(H2O)n requires fewer water molecules than those for MgCl2(H2O)n. Coincidentally, the solubility of calcium chloride is higher than that of magnesium chloride in bulk solutions.
Hydrated Anions: From Clusters to Bulk Solution with Quasi-Chemical Theory

Abstract:The interactions of hydrated ions with molecular and macromolecular solution and interface partners are strong on a chemical energy scale. Here, we recount the foremost ab initio theory for the evaluation of the hydration free energies of ions, namely, quasi-chemical theory (QCT). We focus on anions, particularly halides but also the hydroxide anion, because they have been outstanding challenges for all theories. For example, this work supports understanding the high selectivity for F- over Cl- in fluoride-selective ion channels despite the identical charge and the size similarity of these ions. QCT is built by the identification of inner-shell clusters, separate treatment of those clusters, and then the integration of those results into the broader-scale solution environment. Recent work has focused on a close comparison with mass-spectrometric measurements of ion-hydration equilibria. We delineate how ab initio molecular dynamics (AIMD) calculations on ion-hydration clusters, elementary statistical thermodynamics, and electronic structure calculations on cluster structures sampled from the AIMD calculations obtain just the free energies extracted from the cluster experiments. That theory-experiment comparison has not been attempted before the work discussed here, but the agreement is excellent with moderate computational effort. This agreement reinforces both theory and experiment and provides a numerically accurate inner-shell contribution to QCT. The inner-shell complexes involving heavier halides display strikingly asymmetric hydration clusters. Asymmetric hydration structures can be problematic for the evaluation of the QCT outer-shell contribution with the polarizable continuum model (PCM). Nevertheless, QCT provides a favorable setting for the exploitation of PCM when the inner-shell material shields the ion from the outer solution environment. For the more asymmetrically hydrated, and thus less effectively shielded, heavier halide ions clustered with waters, the PCM is less satisfactory. We therefore investigate an inverse procedure in which the inner-shell structures are sampled from readily available AIMD calculations on the bulk solutions. This inverse procedure is a remarkable improvement; our final results are in close agreement with a standard tabulation of hydration free energies, and the final composite results are independent of the coordination number on the chemical energy scale of relevance, as they should be. Finally, a comparison of anion hydration structure in clusters and bulk solutions from AIMD simulations emphasize some differences: the asymmetries of bulk solution inner-shell structures are moderated compared with clusters but are still present, and inner hydration shells fill to slightly higher average coordination numbers in bulk solution than in clusters.

Abstract:Accurate predictions of the hydration free energy for anions typically have been more challenging than for cations. Hydrogen bond donation to the anion in hydrated clusters such as $\mathrm{F(H_2O)}_n{}^-$ can lead to delicate structures. Consequently, the energy landscape contains many local minima, even for small clusters, and these minima present a challenge for computational optimization. Utilization of cluster experimental results for the free energies of gas-phase clusters shows that, even though anharmonic effects are interesting, they need not be troublesome magnitudes for careful applications of quasi-chemical theory to ion hydration. Energy-optimized cluster structures for anions can leave the central ion highly exposed and application of implicit solvation models to these structures can incur more serious errors than for metal cations. Utilizing cluster structures sampled from ab initio molecular dynamics simulations substantially fixes those issues.

Abstract:Chemical thermodynamic models of solvent and solute activities predict the equilibrium behavior of aqueous solutions. However, these models are semi-empirical. They represent micro-scale ion and solvent behaviors controlling the macroscopic properties using small numbers of parameters whose values are obtained by fitting to activities and other partial derivatives of the Gibbs energy measured for the bulk solutions. We have conducted atomistic simulations of aqueous electrolyte solutions (MgCl2 and CaCl2) to determine the parameters of thermodynamic hydration models. We have implemented a cooperative hydration model to categorize the water molecules in electrolyte solutions into different subpopulations. The value of the electrolyte-specific parameter, k, was determined from the ion-affected subpopulation with the lowest absolute value of the free energy of removing the water molecule. The other equilibrium constant parameter, K1, associated with the first degree of hydration, was computed from the free energy of hydration of hydrated clusters. The hydration number, h, was determined from a reorientation dynamic analysis of the water subpopulations compared to bulk-like behavior. The reparameterized models [R. H. Stokes and R. H. Robinson, J. Solution Chem. 2, 173 (1973) and Balomenos et al., Fluid Phase Equilib. 243, 29 (2006)] using the computed values of the parameters lead to the osmotic coefficients of MgCl2 solutions that are consistent with measurements. Such an approach removes the dependence on the availability of experimental data and could lead to aqueous thermodynamic models capable of estimating the values of solute and solvent activities as well as thermal and volumetric properties for a wide range of compositions and concentrations.
Hydration Structure of Na+, K+, F−, and Cl− in Ambient and Supercritical Water: A Quantum Mechanics/molecular Mechanics Study

Abstract:The ion solvation in aqueous solution under different temperatures and pressures governs many important biological, geological, and chemical processes. In this work, we present a theoretical study of hydration structures of several alkali metal cations and halide anions, Na+, K+, F−, and Cl−, in ambient and supercritical water through quantum mechanics/molecular mechanics (QM/MM) simulations. It is shown that our calculated first peak or minimum positions for the radial distribution functions of ion-water pairs and hydration numbers Nhydration as well as hydrogen bond numbers NHB are in good agreements with available experimental determinations or other high-level QM/MM simulated results. We reveal that Nhydration under supercritical condition does not reduce much comparing to that under ambient condition due to the inherent local clustering effect although the bulk density decreases evidently. After the investigation of the angular distribution of oxygen-ion-oxygen within the first hydration sphere, it is shown that Na+ or F− in ambient water tends to be six-fold coordinated in a octahedral-like structure. Through the analysis of ion-oxygen-hydrogen angle distributions within the first hydration spheres of F− and Cl−, we also find that strong hydrogen bonds exist in ambient aqueous F− and become weakened under supercritical condition, whereas weak hydrogen bonds exist in ambient aqueous Cl− and become nearly disappeared under supercritical condition. © 2013 Wiley Periodicals, Inc.

Abstract:The hydration of the five ions (Li+, Na+, K+, F− and Cl−) in infinite dilute aqueous solutions is investigated by molecular dynamics (MD) simulations at 298K. Clear microscopic configurations of ions in aqueous solutions are obtained. Cations are surrounded by water molecules with oxygen atoms approaching them, while anions are surrounded by water molecules with hydrogen atoms approaching them. A new hydration factor is proposed to quantitatively characterize the strength of ionic hydration. The order of hydration strength for cations is Li+>Na+>K+, whereas, for anions F−>Cl−. For Li+, although there is a second coordination shell, no second hydration shell exists. Pauling radius of an ion is the most important factor that determines the strength of hydration. When constructing a corresponding molecular thermodynamic model for electrolyte solutions, parameters related to ionic radii should be preferred. Ionic hydration may affect not only short-range structures of ions, but also diffusion properties of ions. The electrostatic interaction between an ion and a water molecule is the essential reason to cause the hydration structure.

Abstract:In this study, the correlated resolution-of-identity Møller–Plesset perturbation theory of second order (RIMP2) ab initio level of theory has been combined with the newly parameterised, flexible SPC-mTR2 water model to formulate an advanced QM/MM MD simulation protocol to study the solvation properties of the solutes F−, Cl− and Br− in aqueous solution. After the identification of suitable ion–water Lennard–Jones parameters for the QM/MM coupling, a total simulation period of 10 ps (equilibration) plus 25 ps (sampling) could be achieved for each target system at QM/MM conditions. The resulting simulation data enable an in-depth analysis of the respective hydration structure, the first shell ligand exchange characteristics and the impact of solute–solvent hydrogen bonding on the structural properties of first shell water molecules. While a rather unexpected tailing of the first shell ion–oxygen peak renders the identification of a suitable QM boundary region challenging, the presented simulation results provide a valuable primer for more advanced simulation approaches focused on the determination of single-ion thermodynamical properties.

Abstract:AIMS/BACKGROUND The innervation pattern of the guinea-pig liver is similar to that of the human liver. However, many aspects of the distribution of the neuronal isoform of the enzyme nitric oxide synthase (nNOS) in the guinea-pig liver and its colocalization with neuropeptides remain to be elucidated. METHODS The distribution of nNOS was studied in fixed guinea-pig liver by light microscopic immunohistochemistry. Confocal analysis was used to determine its colocalization with neuropeptide Y (NPY) or calcitonin gene-related peptide (CGRP). RESULTS nNOS-immunoreactive (nNOS-IR) nerves were observed in relation to hilar and interlobar vessels and in Glisson's capsule. A few nNOS-IR ganglia were observed in the extrahepatic bile duct and close to the interlobar portal triads. In addition, nNOS-IR fibers were located in the interlobular portal triads and pervading the parenchyma. Moreover, nNOS-IR nerves were demonstrated for the first time in the larger central veins and in the hepatic vein. nNOS-NPY and nNOS-CGRP colocalizations were detected in the fibromuscular layer of the bile duct and periductal plexus, respectively. CONCLUSIONS These results support the phylogenetic conservation of the nNOS-IR hepatic innervation and its possible contribution to the regulation of hepatic blood flow and certain hepatic functions.
Delving into guest-free and He-filled sI and sII clathrate hydrates: a first-principles computational study

Abstract:The dynamics of the formation of a specific clathrate hydrate as well as its thermodynamic transitions depend on the interactions between the trapped molecules and the host water lattice. The molecular-level understanding of the different underlying processes benefits not only the description of the properties of the system, but also allows the development of multiple technological applications such as gas storage, gas separation, energy transport, etc. In this work we investigate the stability of periodic crystalline structures, such as He@sI and He@sII clathrate hydrates by first-principles computations. We consider such host water networks interacting with a guest He atom using selected density functional theory approaches, in order to explore the effects on the encapsulation of a light atom in the sI/sII crystals, by deriving all energy components (guest-water, water-water, guest-guest). Structural properties and energies were first computed by structural relaxations of the He-filled and empty sI/sII unit cells, yielding lattice and compressibility parameters comparable to experimental and theoretical values available for those hydrates. According to the results obtained, the He enclathration in the sI/sII unit cells is a stabilizing process, and both He@sI and He@sII clathrates, considering single cage occupancy, are predicted to be stable whatever the XDM or D4 dispersion correction applied. Our results further reveal that despite the weak underlying interactions the He encapsulation has a rather notable effect on both lattice parameters and energetics, with the He@sII being the most energetically favorable in accord with recent experimental observations.

Abstract:The hydration-free energy of the Cu2+ cation stands as a crucial parameter for comprehending its reactivity with various molecules. However, the existing literature lacks a definitive consensus on this value. To solve this problem, we use the cluster continuum model to evaluate this parameter accurately, requiring the determination of the energy potential of Cu2+(H2O)n clusters at different temperatures. Our project initiates with an exploration of structures, relative stabilities, infrared spectroscopy, binding energies, and clustering energies of hydrated Copper dication clusters, utilizing the MP2 ab initio method. We propose a unique fit function capable of precisely deriving binding and clustering energies per solvent molecule for the solvated Cu2+ cation in water. Furthermore, we extend our findings to encompass ammonia as a solvent. The binding and clustering energies exhibit minimal changes showcasing remarkable consistency between water and ammonia as solvents. This saturation phenomenon allows us to understand the behavior of solvated ions.

Abstract:We present a new set of geometry-based functional forms for parametrizing effective Coulomb radii and atomic surface tensions of organic solutes in water. In particular, the radii and surface tensions depend in some cases on distances to nearby atoms. Combining the surface tensions with electrostatic effects included in a Fock operator by the generalized Born model enables one to calculate free energies of solvation, and experimental free energies of solvation are used to parametrize the theory for water. Atomic charges are obtained by both the AM1-CM1A and PM3-CM1P class IV charge models, which yield similar results, and hence the same radii and surface tensions are used with both charge models. We considered 215 neutral solutes containing H, C, N, O, F, S, Cl, Br, and I and encompassing a very wide variety of organic functional groups, and we obtained a mean unsigned error in the free energy of hydration of 0.50 kcal/mol using CM1A charges and 0.44 kcal/mol using CM1P charges. The predicted solvation energies for 12 cationic and 22 anionic solutes have mean unsigned deviations from experiment of 4.4 and 4.3 kcal/mol for models based on AM1 and PM3, respectively.

Abstract:Determining the solvation free energies of single ions in water is one of the most fundamental problems in physical chemistry and yet many unresolved questions remain. In particular, the ability to decompose the solvation free energy into simple and intuitive contributions will have important implications for models of electrolyte solution. Here, we provide definitions of the various types of single ion solvation free energies based on different simulation protocols. We calculate solvation free energies of charged hard spheres using density functional theory interaction potentials with molecular dynamics simulation and isolate the effects of charge and cavitation, comparing to the Born (linear response) model. We show that using uncorrected Ewald summation leads to unphysical values for the single ion solvation free energy and that charging free energies for cations are approximately linear as a function of charge but that there is a small non-linearity for small anions. The charge hydration asymmetry for hard spheres, determined with quantum mechanics, is much larger than for the analogous real ions. This suggests that real ions, particularly anions, are significantly more complex than simple charged hard spheres, a commonly employed representation.
Real single ion solvation free energies with quantum mechanical simulation

Abstract:Single ion solvation free energies are one of the most important properties of electrolyte solutions and yet there is ongoing debate about what these values are. Only the values for neutral ion pairs are known. Here, we use DFT interaction potentials with molecular dynamics simulation (DFT-MD) combined with a modified version of the quasi-chemical theory (QCT) to calculate these energies for the lithium and fluoride ions. A method to correct for the error in the DFT functional is developed and very good agreement with the experimental value for the lithium fluoride pair is obtained. Moreover, this method partitions the energies into physically intuitive terms such as surface potential, cavity and charging energies which are amenable to descriptions with reduced models. Our research suggests that lithium's solvation free energy is dominated by the free energetics of a charged hard sphere, whereas fluoride exhibits significant quantum mechanical behavior that cannot be simply described with a reduced model.
High level ab initio binding energy distribution of molecules on interstellar ices: Hydrogen fluoride

Abstract:The knowledge of the binding energy of molecules on astrophysically relevant ices can help to obtain an estimate of the desorption rate, i.e. the molecules residence time on the surface. This represents an important parameter for astrochemical models, crucial to determine the chemical fate of complex organic molecules formed on dust grains and observed in the densest regions of the interstellar medium. In this work, we propose a new robust procedure to study the interaction of atoms and molecules with interstellar ices, based on \textit{ab initio} molecular dynamics and density functional theory, validated by high-level \textit{ab initio} methods at a CCSD(T)/CBS level. We have applied this procedure to hydrogen fluoride (HF), a promising tracer of the molecular content of galaxies. In total we found 13 unique equilibrium structures of HF binding to small water clusters of up to 4 molecules, with binding energies ranging from 1208 to 7162 K. We computed a 22-molecules model of amorphous solid water (ASW) surface using \textit{ab initio} molecular dynamics simulations and carried out a systematic analysis of the binding sites of HF, in terms of binding modes and binding energies. Considering 10 different water clusters, we found a binding energy distribution with an average value of $5313\pm74$ K, and a dispersion of $921\pm115$ K. Finally, the effect of the electrostatic field of the 22 water molecules on the binding energies was investigated incrementally by symmetry adapted perturbation theory, in order to gauge the effect of the water environment. The results indicate that the extent of the electrostatic interaction of HF with ASW depends strongly on the properties of the binding site. We expect that this work will provide a solid foundation for a systematic development of a binding energy distribution database of molecules on interstellar surfaces.

Abstract:Anion hydration is complicated by H-bond donation between neighboring water molecules in addition to H-bond donation to the anion. This situation can lead to competing structures for chemically simple clusters like (H$_2$O)$_n$Cl$^-$ and to anharmonic vibrational motions. Quasi-chemical theory builds from electronic structure treatment of isolated ion-water clusters, partitions the hydration free energy into inner-shell and outer-shell contributions, and provides a general statistical mechanical framework to study complications of anion hydration. The present study exploits dynamics calculations on isolated (H$_2$O)$_n$Cl$^-$ clusters to account for anharmonicity, utilizing ADMP (atom-centered basis sets and density-matrix propagation) tools. Comparing singly hydrated F$^-$ and Cl$^-$ clusters, classic OH-bond donation to the anion occurs for F$^-$, while Cl$^-$ clusters exhibit more flexible but dipole-dominated interactions between ligand and ion. The predicted Cl$^-$ -- F$^-$ hydration free energy difference agrees well with experiment, a significant theoretical step for addressing issues like Hofmeister ranking and selectivity in ion channels.

Abstract:In this work, the solvation and electronic structure of the aqueous chloride ion solution was investigated using density functional theory (DFT) based ab initio molecular dynamics (AIMD). From an analysis of radial distribution functions, coordination numbers, and solvation structures, we found that exact exchange (E xx) and non-local van der Waals (vdW) interactions effectively weaken the interactions between the Cl− ion and the first solvation shell. With a Cl–O coordination number in excellent agreement with experiment, we found that most configurations generated with vdW-inclusive hybrid DFT exhibit sixfold coordinated distorted trigonal prism structures, which is indicative of a significantly disordered first solvation shell. By performing a series of band structure calculations on configurations generated from AIMD simulations with varying DFT potentials, we found that the solvated ion orbital energy levels (unlike the band structure of liquid water) strongly depend on the underlying molecular structures. In addition, these orbital energy levels were also significantly affected by the DFT functional employed for the electronic structure; as the fraction of E xx was increased, the gap between the highest occupied molecular orbital of Cl− and the valence band maximum of liquid water steadily increased towards the experimental value.

Abstract:Equilibrium molecular dynamics simulations are performed to examine the hydration behavior of Ca2+ and Cl− across a wide range of salt concentrations (from 1 wt.% to 60 wt.% CaCl2) in an aqueous solution. The predicted radial distribution functions (RDFs) and coordination numbers (CNs) of Ca2+–water, Cl−–water, and Ca2+–Cl− agree with the previous studies conducted at concentrations below the solubility limit at room temperature. The hydration limit of aqueous calcium chloride solution is identified at 10 wt.% CaCl2 as the CNs remain constant below it. Beyond the bulk solubility limit ~44.7 wt.% CaCl2, a noticeable decrease in the CN of Cl− and water is recorded, implying the saturation of the solution. The solvating water molecules decrease with increasing salt concentration, which can be attributed to the growth in the number of ion pairs.

Abstract:The ab initio quantum mechanical charge field molecular dynamics (QMCF MD) formalism was applied to simulate the bicarbonate ion, HCO(3)(-), in aqueous solution. The difference in coordination numbers obtained by summation over atoms (6.6) and for the solvent-accessible surface (5.4) indicates the sharing of some water molecules between the individual atomic hydration shells. It also proved the importance to consider the hydration of the chemically different atoms individually for the evaluation of structural and dynamical properties of the ion. The orientation of water molecules in the hydration shell was visualized by the theta-tilt surface plot. The mean residence time in the surroundings of the HCO(3)(-) ion classify it generally as a structure-breaking ion, but the analysis of the individual ion-water hydrogen bonds revealed a more complex behavior of the different coordination sites.
