Abstract:Abstract Over the past 20 years, the introduction of new molecular techniques has given a new impetus to genetic and genomic studies of fishes. The main traits selected in the aquaculture sector conform to the polygenic model, and, thus far, effective breeding programmes based on genome-wide association studies (GWAS) and marker-assisted selection (MAS) have been applied to simple traits (e.g. disease resistance and sexual maturation of salmonids) and known Quantitative Trait Loci (QTLs). Genomic selection uses the genomic relationships between candidate loci and SNPs distributed over the entire genome and in tight linkage disequilibrium (LD) with genes that encode the traits. SNP (low and high density) arrays are used for genotyping thousands of genetic markers (single nucleotide polymorphisms, SNPs). The genomic expected breeding value (GEBV) of selection candidates is usually calculated by means of the GBLUP or ssGBLUP (single step) methods. In recent years, in several aquaculture breeding programmes, the genomic selection method has been applied to different fish and crustacean species. While routine implementation of genomic selection is now largely carried out in Atlantic salmon ( Salmo salar ) and rainbow trout ( Oncorhynchus mykiss ), it is expected that, in the near future, this method will progressively spread to other fish species. However, genomic selection is an expensive method, so it will be relevant mostly for traits of high economic value. In several studies (using different salmonid species), the accuracy of the GEBVs varied from 0.10 to 0.80 for different traits (e.g. growth rate and disease resistance) compared to traditional breeding methods based on geneology. Genomic selection applied to aquaculture species has the potential to improve selection programmes substantially and to change ongoing fish breeding systems. In the long term, the ability to use low-pass genome sequencing methods, low-cost genotyping and novel phenotyping techniques will allow genomic selection to be applied to thousands of animals directly at the farm level.

Abstract:To date, genomic prediction has been conducted in about 20 aquaculture species, with a preference for intra-family genomic selection (GS). For every trait under GS, the increase in accuracy obtained by genomic estimated breeding values instead of classical pedigree-based estimation of breeding values is very important in aquaculture species ranging from 15% to 89% for growth traits, and from 0% to 567% for disease resistance. Although the implementation of GS in aquaculture is of little additional investment in breeding programs already implementing sib testing on pedigree, the deployment of GS remains sparse, but could be boosted by adaptation of cost-effective imputation from low-density panels. Moreover, GS could help to anticipate the effect of climate change by improving sustainability-related traits such as production yield (e.g., carcass or fillet yields), feed efficiency or disease resistance, and by improving resistance to environmental variation (tolerance to temperature or salinity variation). This chapter synthesized the literature in applications of GS in finfish, crustaceans and molluscs aquaculture in the present and future breeding programs.
First Genome-Wide Association Study and Genomic Prediction for Growth Traits in Spotted Sea Bass (lateolabrax Maculatus) Using Whole-Genome Resequencing

Abstract:Spotted sea bass (Lateolabrax maculatus), widely distributed along the Chinese coasts, is an economically important aquaculture fish species. Recently, degeneration of genetic characteristics such as the decline in the growth rate severely hampers the development of its industry, and genetic improvement for this species is urgently required. In this study, the first genome-wide association study (GWAS) for growth traits (body weight, body height, total length and body length) were conducted and the potential performance of genomic selection (GS) were evaluated by genomic prediction of breeding values. Based on >4 million single-nucleotide polymorphisms (SNPs) genotyped by whole-genome resequencing for 514 individuals from Dongying (DY, 301 individuals) and Tangshan populations (TS, 213 individuals), GWAS detected a total of 66 growth-related SNPs located in multiple chromosomes but no major QTL, suggesting that growth traits were controlled by a polygenic genetic architecture. Candidate growth associated genes were identified to be involved in cytoskeleton reorganization, neuromodulation, angiogenesis and cell adhesion, and vascular endothelial growth factor (VEGF) and estrogen signaling pathways were considered to play important roles for growth. Predictive accuracies of the genomic estimated breeding value (GEBV) were compared among rrBLUP, BayesB, BayesC and BL models, and rrBLUP was determined as the optimal model for growth traits. Furthermore, the predictive performance based on different selection strategies of SNPs were compared, indicating using GWAS-informative SNPs was more efficient than random selected markers. These results highlighted the potential of GWAS to improve predictive accuracies of GS and reduce genotyping cost substantially. Our study laid the basis for further elucidate genetic mechanisms and demonstrated the application potential of GS approach for growth traits in spotted sea bass, which will facilitate future breeding of fast growth strains.
The impact of genetic relationship between training and validation populations on genomic prediction accuracy in Atlantic salmon

Abstract:Abstract The potential of genomic selection to improve production traits has been widely demonstrated in many aquaculture species. Atlantic salmon breeding programmes typically consist of sibling testing schemes, where traits that cannot be measured on the selection candidates are measured on the candidates’ siblings (such as disease resistance traits). While annual testing on close relatives is effective, it is expensive due to high genotyping and phenotyping costs. Therefore, accurate prediction of breeding values in distant relatives could significantly reduce the cost of genomic selection. The aims of this study were (i) to evaluate the impact of decreasing the genomic relationship between the training and validation populations on the accuracy of genomic prediction for two key target traits; body weight and resistance to sea lice; and (ii) to assess the interaction of genetic relationship with SNP density, a major determinant of genotyping costs. Phenotype and genotype data from two year classes of a commercial breeding population of Atlantic salmon were used. The accuracy of genomic predictions obtained within a year class was similar to that obtained combining the data from the two year classes for sea lice count (0.49 - 0.48) and body weight (0.63 - 0.61), but prediction accuracy was close to zero when the prediction was performed across year groups. Systematically reducing the relatedness between the training and validation populations within a year class resulted in decreasing accuracy of genomic prediction; when the training and validation populations were set up to contain no relatives with genomic relationships >0.3, the accuracies fell from 0.48 to 0.27 for sea lice count and from 0.63 to 0.29 for body weight. Lower relatedness between training and validation populations also tended to result in highly biased predictions. No clear interaction between decreasing SNP density and relatedness between training and validation population was found. These results confirm the importance of genetic relationships between training and selection candidate populations in salmon breeding programmes, and suggests that prediction across generations using existing approaches would severely compromise the efficacy of genomic selection.

Abstract:Genomic selection can accelerate genetic progress in aquaculture breeding programmes, particularly for traits measured on siblings of selection candidates. However, it is not widely implemented in most aquaculture species, and remains expensive due to high genotyping costs. Genotype imputation is a promising strategy that can reduce genotyping costs and facilitate the broader uptake of genomic selection in aquaculture breeding programmes. Genotype imputation can predict ungenotyped SNPs in populations genotyped at a low-density (LD), using a reference population genotyped at a high-density (HD). In this study, we used datasets of four aquaculture species (Atlantic salmon, turbot, common carp and Pacific oyster), phenotyped for different traits, to investigate the efficacy of genotype imputation for cost-effective genomic selection. The four datasets had been genotyped at HD, and eight LD panels (300–6,000 SNPs) were generated in silico . SNPs were selected to be: i) evenly distributed according to physical position ii) selected to minimise the linkage disequilibrium between adjacent SNPs or iii) randomly selected. Imputation was performed with three different software packages (AlphaImpute2, FImpute v.3 and findhap v.4). The results revealed that FImpute v.3 was faster and achieved higher imputation accuracies. Imputation accuracy increased with increasing panel density for both SNP selection methods, reaching correlations greater than 0.95 in the three fish species and 0.80 in Pacific oyster. In terms of genomic prediction accuracy, the LD and the imputed panels performed similarly, reaching values very close to the HD panels, except in the pacific oyster dataset, where the LD panel performed better than the imputed panel. In the fish species, when LD panels were used for genomic prediction without imputation, selection of markers based on either physical or genetic distance (instead of randomly) resulted in a high prediction accuracy, whereas imputation achieved near maximal prediction accuracy independently of the LD panel, showing higher reliability. Our results suggests that, in fish species, well-selected LD panels may achieve near maximal genomic selection prediction accuracy, and that the addition of imputation will result in maximal accuracy independently of the LD panel. These strategies represent effective and affordable methods to incorporate genomic selection into most aquaculture settings.

Abstract:The low heritability of reproduction traits such as total number born (TNB), number born alive (NBA) and adjusted litter weight until 21 days at weaning (ALW) poses a challenge for genetic improvement. In this study, we aimed to identify genetic variants that influence these traits and evaluate the accuracy of genomic selection (GS) using these variants as genomic features. We performed single-step genome-wide association studies (ssGWAS) on 17 823 Large White (LW) pigs, of which 2770 were genotyped by 50K single nucleotide polymorphism (SNP) chips. Additionally, we analyzed runs of homozygosity (ROH) in the population and tested their effects on the traits. The genomic feature best linear unbiased prediction (GFBLUP) was then carried out in an independent population of 350 LW pigs using identified trait-related SNP subsets as genomic features. As a result, our findings identified five, one and four SNP windows that explaining more than 1% of genetic variance for ALW, TNB, and NBA, respectively and discovered 358 hotspots and nine ROH islands. The ROH SSC1:21814570-27186456 and SSC11:7220366-14276394 were found to be significantly associated with ALW and NBA, respectively. We assessed the genomic estimated breeding value accuracy through 20 replicates of five-fold cross-validation. Our findings demonstrate that GFBLUP, incorporating SNPs located in effective ROH (p-value < 0.05) as genomic features, might enhance GS accuracy for ALW compared with GBLUP. Additionally, using SNPs explaining more than 0.1% of the genetic variance in ssGWAS for NBA as genomic features might improve the GS accuracy, too. However, it is important to note that the incorporation of inappropriate genomic features can significantly reduce GS accuracy. In conclusion, our findings provide valuable insights into the genetic mechanisms of reproductive traits in pigs and suggest that the ssGWAS and ROH have the potential to enhance the accuracy of GS for reproductive traits in LW pigs.
Genomic selection models double the accuracy of predicted breeding values for bacterial cold water disease resistance compared to a traditional pedigree-based model in rainbow trout aquaculture

Abstract:BackgroundPreviously, we have shown that bacterial cold water disease (BCWD) resistance in rainbow trout can be improved using traditional family-based selection, but progress has been limited to exploiting only between-family genetic variation. Genomic selection (GS) is a new alternative that enables exploitation of within-family genetic variation.MethodsWe compared three GS models [single-step genomic best linear unbiased prediction (ssGBLUP), weighted ssGBLUP (wssGBLUP), and BayesB] to predict genomic-enabled breeding values (GEBV) for BCWD resistance in a commercial rainbow trout population, and compared the accuracy of GEBV to traditional estimates of breeding values (EBV) from a pedigree-based BLUP (P-BLUP) model. We also assessed the impact of sampling design on the accuracy of GEBV predictions. For these comparisons, we used BCWD survival phenotypes recorded on 7893 fish from 102 families, of which 1473 fish from 50 families had genotypes [57 K single nucleotide polymorphism (SNP) array]. Naïve siblings of the training fish (n = 930 testing fish) were genotyped to predict their GEBV and mated to produce 138 progeny testing families. In the following generation, 9968 progeny were phenotyped to empirically assess the accuracy of GEBV predictions made on their non-phenotyped parents.ResultsThe accuracy of GEBV from all tested GS models were substantially higher than the P-BLUP model EBV. The highest increase in accuracy relative to the P-BLUP model was achieved with BayesB (97.2 to 108.8%), followed by wssGBLUP at iteration 2 (94.4 to 97.1%) and 3 (88.9 to 91.2%) and ssGBLUP (83.3 to 85.3%). Reducing the training sample size to n = ~1000 had no negative impact on the accuracy (0.67 to 0.72), but with n = ~500 the accuracy dropped to 0.53 to 0.61 if the training and testing fish were full-sibs, and even substantially lower, to 0.22 to 0.25, when they were not full-sibs.ConclusionsUsing progeny performance data, we showed that the accuracy of genomic predictions is substantially higher than estimates obtained from the traditional pedigree-based BLUP model for BCWD resistance. Overall, we found that using a much smaller training sample size compared to similar studies in livestock, GS can substantially improve the selection accuracy and genetic gains for this trait in a commercial rainbow trout breeding population.

Genetic evaluation of a selective breeding program for common carp Cyprinus carpio conducted from 2004 to 2014

Abstract:Background: The study evaluated genetic progress of a breeding program for common carp undergoing four generations of selection for increased harvest body weight from 2004 to 2014. The pedigree included 17,351 individual fish which were offspring of 342 sires and 352 dams. Genetic parameters for body weight at about two years of age and survival rate during grow-out period were also estimated using the residual maximum likelihood method applied to a two-trait linear mixed model. Direct response in body weight and correlated changes in survival were measured as the differences in: i) estimated breeding values (EBVs) between the two lines; and ii) EBVs of the selection line between successive generations. Results: Direct gain in body weight ranged from 0.20 to 0.90 genetic standard deviation units and averaged 7 % of the base population per generation (two years per generation). Correlated changes in survival were negligible, indicating that the selection program for high growth did not have any adverse effect on this trait in the present population. The heritability for body weight was moderate (0.17, s.e. 0.05), whereas the estimate for survival was low (0.05-0.17) but significantly different from zero across linear mixed and threshold generalised statistical models. Our results predict that body weight or/and other growth related traits will continue to respond to selection and that there is potential to improve survival through direct genetic means. Correlated improvement in survival to selection for increased body weight was hardly achieved, as the genetic correlation between the two traits was not different from zero. Conclusions: It is concluded that selection for increased harvest body weight resulted in significant improvement in growth performance of the present population of common carp Cyprinus carpio.
Using single-step genomic best linear unbiased prediction to improve the efficiency of genetic evaluation on body weight in Macrobrachium rosenbergii

Abstract:In a shrimp selective breeding program, the genetic ties among founders or pedigree members are often unclear and could lead to biased estimates of the genetic parameters and predicted genetic gains using the conventional best linear unbiased prediction method based on pedigree (pBLUP). The accuracy of genetic evaluation can be improved by genomic selection with high-throughput molecular markers. This study was designed to estimate genetic parameters and predict genetic gains for body weight using single-step BLUP (ssGBLUP) with genotyped parents in the giant freshwater prawn Macrobrachium rosenbergii. The dataset was from 4 generations comprised 78,700 individuals, which were offspring of four founder populations. A total of 410 genotyped parents with 83,480 single nucleotide polymorphisms (SNPs) loci were obtained after quality control. Variance components were estimated using the animal model with the relationship matrix H combining SNP markers and pedigree data or the relationship matrix A from pedigree data. Prediction accuracies of estimated breeding value (EBV) and genomic EBV (GEBV) were calculated using five-fold cross-validation (CV), depending on the testing dataset from genotyped parents (CV1) or their ungenotyped offspring (CV2). The response to selection for body weight was evaluated by the difference of EBV or GEBV between generations. For 410 genotyped parents, correlation coefficient between lower triangular elements of the A and H matrices were 0.78 after correcting the pedigree. Heritabilities of body weight obtained using the pBLUP model with the A matrix and the ssGBLUP model with the H matrix were 0.11 ± 0.02 and 0.25 ± 0.03, respectively. For the CV1 scenario, the prediction accuracies of EBV and GEBV for body weight were 0.33 and 0.47, respectively; for the CV2 scenario, their accuracies were 0.24 and 0.28, respectively. The accuracy of GEBV for body weight predicted using ssGBLUP compared to pBLUP increased by 42.42% and 16.67% for the CV1 and CV2 scenarios, respectively. After performing 3 selections, the cumulative genetic gains of body weight for pBLUP and ssGBLUP were 4.46 g and 10.88 g, respectively. Response to selection for body weight was underestimated through pBLUP (11.45%) compared to ssGBLUP (27.93%). Our results suggest that ssGBLUP with small number of genotyped parents can improve efficiency of genetic evaluation for body weight using a more accurate relationship matrix compared to pBLUP in M. rosenbergii.

Abstract:The extensive use of genomic selection (GS) in livestock and crops has led to a series of genomic-prediction (GP) algorithms despite the lack of a single algorithm that can suit all the species and traits. A systematic evaluation of available GP algorithms is thus necessary to identify the optimal GP algorithm for selective breeding in aquaculture species. In this study, a systematic comparison of ten GP algorithms, including both traditional and machine-learning algorithms, was conducted using publicly available genotype and phenotype data of eight traits, including weight and disease resistance traits, from five aquaculture species. The study aimed to provide insights into the optimal algorithm for GP in aquatic animals. Notably, no algorithm showed the best performance in all traits. However, reproducing kernel Hilbert space (RKHS) and support-vector machine (SVM) algorithms achieved relatively high prediction accuracies in most of the tested traits. Bayes A and random forest (RF) better prevented noise interference in the phenotypic data compared to the other algorithms. The prediction performances of GP algorithms in the Crassostrea gigas dataset were improved by using a genome-wide association study (GWAS) to select subsets of significant SNPs. An R package, "ASGS," which integrates the commonly used traditional and machine-learning algorithms for efficiently finding the optimal algorithm, was developed to assist the application of genomic selection breeding of aquaculture species. This work provides valuable information and a tool for optimizing algorithms for GP, aiding genetic breeding in aquaculture species.

Increased accuracy of genomic predictions for growth under chronic thermal stress in rainbow trout by prioritizing variants from GWAS using imputed sequence data

Abstract:Through imputation of genotypes genome‐wide association study (GWAS) and genomic prediction (GP) using whole‐genome sequencing (WGS) data are cost‐efficient and feasible in aquaculture breeding schemes. The objective was to dissect the genetic architecture of growth traits under chronic heat stress in rainbow trout (Oncorhynchus mykiss) and to assess the accuracy of GP based on imputed WGS and different preselected single nucleotide polymorphism (SNP) arrays. A total of 192 and 764 fish challenged to a heat stress experiment for 62 days, were genotyped using a customized 1K and 26K SNP panel respectively, then genotype imputation was performed from a low‐density chip to WGS using 102 parents (36 males and 66 females) as the reference population. Imputed WGS data was used to perform GWAS and test GP accuracy under different preselected SNP scenarios. Heritability was estimated for body weight (BW), body length (BL) and average daily gain (ADG). Estimates using imputed WGS data ranged from 0.33 ± 0.05 to 0.55 ± 0.05 for growth traits under chronic heat stress. GWAS revealed that the top five cumulatively SNPs explained a maximum of 0.94%, 0.86% and 0.51% of genetic variance for BW, BL and ADG, respectively. Some important functional candidate genes associated with growth‐related traits were found among the most important SNPs; including signal transducer and activator of transcription 5B and 3 (STAT5B and STAT3, respectively) and cytokine‐inducible SH2‐containing protein (CISH). WGS data resulted in a slight increase in prediction accuracy compared to pedigree‐based method, whereas preselected SNPs based on the top GWAS hits improved prediction accuracies, with values ranging from 1.2 to 13.3%. Our results support the evidence of the polygenic nature of growth traits when measured under heat stress. The accuracies of GP can be improved using preselected variants from GWAS, and the use of WGS marginally increases prediction accuracy.

Abstract:Caviar yield, caviar color, and body weight are crucial economic traits in sturgeon breeding. Understanding the molecular mechanisms behind these traits is essential for their genetic improvement. In this study, we performed whole-genome sequencing on 673 Russian sturgeons, renowned for their high-quality caviar. With an average sequencing depth of 13.69×, we obtained approximately 10.41 million high-quality single nucleotide polymorphisms (SNPs). Using a genome-wide association study (GWAS) with a single-marker regression model, we identified SNPs and genes associated with these traits. Our findings revealed several candidate genes for each trait: caviar yield: TFAP2A, RPS6KA3, CRB3, TUBB, H2AFX, morc3, BAG1, RANBP2, PLA2G1B, and NYAP1; caviar color: NFX1, OTULIN, SRFBP1, PLEK, INHBA, and NARS; body weight: ACVR1, HTR4, fmnl2, INSIG2, GPD2, ACVR1C, TANC1, KCNH7, SLC16A13, XKR4, GALR2, RPL39, ACVR2A, ADCY10, and ZEB2. Additionally, using the genomic feature BLUP (GFBLUP) method, which combines linkage disequilibrium (LD) pruning markers with GWAS prior information, we improved genomic prediction accuracy by 2%, 1.9%, and 3.1% for caviar yield, caviar color, and body weight traits, respectively, compared to the GBLUP method. In conclusion, this study enhances our understanding of the genetic mechanisms underlying caviar yield, caviar color, and body weight traits in sturgeons, providing opportunities for genetic improvement of these traits through genomic selection.
Prediction Accuracies of Genomic Selection for Nine Commercially Important Traits in the Portuguese Oyster (Crassostrea angulata) Using DArT-Seq Technology

Abstract:Genomic selection has been widely used in terrestrial animals but has had limited application in aquaculture due to relatively high genotyping costs. Genomic information has an important role in improving the prediction accuracy of breeding values, especially for traits that are difficult or expensive to measure. The purposes of this study were to (i) further evaluate the use of genomic information to improve prediction accuracies of breeding values from, (ii) compare different prediction methods (BayesA, BayesCπ and GBLUP) on prediction accuracies in our field data, and (iii) investigate the effects of different SNP marker densities on prediction accuracies of traits in the Portuguese oyster (Crassostrea angulata). The traits studied are all of economic importance and included morphometric traits (shell length, shell width, shell depth, shell weight), edibility traits (tenderness, taste, moisture content), and disease traits (Polydora sp. and Marteilioides chungmuensis). A total of 18,849 single nucleotide polymorphisms were obtained from genotyping by sequencing and used to estimate genetic parameters (heritability and genetic correlation) and the prediction accuracy of genomic selection for these traits. Multi-locus mixed model analysis indicated high estimates of heritability for edibility traits; 0.44 for moisture content, 0.59 for taste, and 0.72 for tenderness. The morphometric traits, shell length, shell width, shell depth and shell weight had estimated genomic heritabilities ranging from 0.28 to 0.55. The genomic heritabilities were relatively low for the disease related traits: Polydora sp. prevalence (0.11) and M. chungmuensis (0.10). Genomic correlations between whole weight and other morphometric traits were from moderate to high and positive (0.58-0.90). However, unfavourably positive genomic correlations were observed between whole weight and the disease traits (0.35-0.37). The genomic best linear unbiased prediction method (GBLUP) showed slightly higher accuracy for the traits studied (0.240-0.794) compared with both BayesA and BayesCπ methods but these differences were not significant. In addition, there is a large potential for using low-density SNP markers for genomic selection in this population at a number of 3000 SNPs. Therefore, there is the prospect to improve morphometric, edibility and disease related traits using genomic information in this species.
Assessing accuracy of genomic breeding values of selection candidates under biosecurity restrictions by progeny testing in Chinese shrimp Fenneropenaeus chinensis

Abstract:In the selective breeding program of Chinese shrimp Fenneropenaeus chinensis , selection candidates from the same family were reared in a separate unit to maintain a high level of biosecurity, and their phenotypes cannot be directly compared with each other and cannot be used for genetic evaluation. Therefore, selection accuracy for selection candidates was restricted when their genetic merits were evaluated by pedigree-based best linear unbiased prediction (PBLUP). Genomic selection may improve selection accuracy for selection candidates by quantifying Mendelian sampling across siblings using genome-wide markers. In this study, genomic BLUP (GBLUP) and single-step GBLUP (ssGBLUP) were used to predict the genomic estimated breeding values (GEBVs) of body weight of full-sib selection candidates of F. chinensis, and their prediction abilities were evaluated by progeny testing. The validation population consisted of 103 genotyped individuals without body weights in the G11 generation. The predicted GEBVs (EBVs) of body weight were obtained using the ssGBLUP, GBLUP, or PBLUP method with a reference population consisting of 8133 non-genotyped individuals and 285 genotyped individuals over 3 generations (G9-G11). The progeny-based EBVs (PEBVs) of the validation individuals were calculated using PBLUP with 4959 progenies in the G12 generation. The prediction accuracy was evaluated by the correlation between GEBVs (EBVs) and PEBVs. Variance components for body weight were also estimated using the average information REML method with a relationship matrix (A or H) and an animal model. The results showed that the body weight heritabilities obtained using the A and H matrix were 0.11 ± 0.04 and 0.18 ± 0.05, respectively. The prediction accuracy of GBLUP and ssGBLUP outperformed PBLUP by 10.72% and 29.60%, respectively. Furthermore, when the phenotypes of genotyped individuals in the reference population were masked, the prediction accuracy of ssGBLUP was still 17.72% higher than that of PBLUP. Progeny testing suggested that genomic-based prediction methods may improve selection accuracy for the selection candidates of F. chinensis under biosecurity restrictions

Genomic Prediction With Parallel Computing For Slaughter Traits In Chinese Simmental Beef Cattle Using High-Density Genotypes

Abstract:Genomic selection has been widely used for complex quantitative trait in farm animals. Estimations of breeding values for slaughter traits are most important to beef cattle industry, and it is worthwhile to investigate prediction accuracies of genomic selection for these traits. In this study, we assessed genomic predictive abilities for average daily gain weight (ADG), live weight (LW), carcass weight (CW), dressing percentage (DP), lean meat percentage (LMP) and retail meat weight (RMW) using Illumina Bovine 770K SNP Beadchip in Chinese Simmental cattle. To evaluate the abilities of prediction, marker effects were estimated using genomic BLUP (GBLUP) and three parallel Bayesian models, including multiple chains parallel BayesA, BayesB and BayesC Pi (PBayesA, PBayesB and PBayesC Pi). Training set and validation set were divided by random allocation, and the predictive accuracies were evaluated using 5-fold cross validations. We found the accuracies of genomic predictions ranged from 0.195 +/- 0.084 (GBLUP for LMP) to 0.424 +/- 0.147 (PBayesB for CW). The average accuracies across traits were 0.327 +/- 0.085 (GBLUP), 0.335 +/- 0.063 (PBayesA), 0.347 +/- 0.093 (PBayesB) and 0.334 +/- 0.077 (PBayesC Pi), respectively. Notably, parallel Bayesian models were more accurate than GBLUP across six traits. Our study suggested that genomic selections with multiple chains parallel Bayesian models are feasible for slaughter traits in Chinese Simmental cattle. The estimations of direct genomic breeding values using parallel Bayesian methods can offer important insights into improving prediction accuracy at young ages and may also help to identify superior candidates in breeding programs.

Abstract:The accuracy of genomic prediction is partly determined by the size of the reference population. In Atlantic salmon breeding programs, four parallel populations often exist, thus offering the opportunity to increase the size of the reference set by combining these populations. By allowing a reduction in the number of records per population, multi-population prediction can potentially reduce cost and welfare issues related to the recording of traits, particularly for diseases. In this study, we evaluated the accuracy of multi- and across-population prediction of breeding values for resistance to amoebic gill disease (AGD) using all single nucleotide polymorphisms (SNPs) on a 55K chip or a selected subset of SNPs based on the signs of allele substitution effect estimates across populations, using both linear and nonlinear genomic prediction (GP) models in Atlantic salmon populations. In addition, we investigated genetic distance, genetic correlation estimated based on genomic relationships, and persistency of linkage disequilibrium (LD) phase across these populations.

Abstract:Preselected variants associated with the trait of interest from genome-wide association studies (GWASs) are available to improve genomic prediction in pigs. The objectives of this study were to use preselected variants from a large GWAS meta-analysis to assess the impact of single-nucleotide polymorphism (SNP) preselection strategies on genome prediction of growth and carcass traits in pigs. We genotyped 1018 Large White pigs using medium (50k) SNP arrays and then imputed SNPs to sequence level by utilizing a reference panel of 1602 whole-genome sequencing samples. We tested the effects of different proportions of selected top SNPs across different SNP preselection strategies on genomic prediction. Finally, we compared the prediction accuracies by employing genomic best linear unbiased prediction (GBLUP), genomic feature BLUP and three weighted GBLUP models. SNP preselection strategies showed an average improvement in accuracy ranging from 0.3 to 2% in comparison to the SNP chip data. The accuracy of genomic prediction exhibited a pattern of initial increase followed by decrease, or continuous decrease across various SNP preselection strategies, as the proportion of selected top SNPs increased. The highest level of prediction accuracy was observed when utilizing 1 or 5% of top SNPs. Compared with the GBLUP model, the utilization of estimated marker effects from a GWAS meta-analysis as SNP weights in the BLUP|GA model improved the accuracy of genomic prediction in different SNP preselection strategies. The new SNP preselection strategies gained from this study bring opportunities for genomic prediction in limited-size populations in pigs.

Abstract:Abstract The aim is to present validation studies that demonstrate the benefits of genomic retained heterozygosity, genomic enhanced expected progeny differences (gEPDs) for feed efficiency and carcass traits, as well as DNA pooling technologies, to the beef industry. Team members of Livestock Gentec are global leaders in beef genomics research as evidenced by their leadership roles on the Canadian Cattle Genome Project, 1,000 Bull Genomes Project, gEPDs for Commercial Cattle Project and the Functional Annotation of ANimal Genomes initiative. These large-scale projects have created databases of 380 whole bovine sequence genomes, >24,000 cattle genotypes imputed to sequence variants using Run 6 genotypes from 1000 Bull Genomes project, and >20,000 cattle with associated phenotypes for feed efficiency, carcass quality, cow fertility and methane emissions. The use of admixture analysis, genome wide association studies, and genomic prediction have resulted in new genomic tools that aid in mate selection, improve herd heterosis, female fertility, lifetime productivity and health resilience, and improve accuracy (acc. >0.36) of gEPDs for 18 traits in crossbred cattle. Genomic retained heterozygosity has a benefit of $161/female over five parities while decreasing morbidity of calves and improving the carbon intensity of beef production. Multi-trait selection studies using gEPDs for residual feed intake (acc. > 0.35) have demonstrated annual rates of genetic progress of 0.7%. Validation studies have reported that sires with superior gEPDs for increased marbling, decreased grade fat, increased ribeye and increased carcass weight (acc. > 0.45) produced progeny with improved AAA retail cut yield (59.9 vs 56.7%). DNA pooling shows potential for cheaper genotyping while providing information on pooled records related to sire contribution, heterosis and performance as influenced by genetics. The application of these genomic tools has potential to improve calf crop percentage, health resilience, and retail cut yield while decreasing the carbon footprint of beef production.

Abstract:OBJECTIVE: Social genetic effects (SGE) are an important genetic component for growth, group productivity, and welfare in pigs. The present study was conducted to evaluate i) the feasibility of the single-step genomic best linear unbiased prediction (ssGBLUP) approach with the inclusion of SGE in the model in pigs, and ii) the changes in the contribution of heritable SGE to the phenotypic variance with different scaling ω constants for genomic relationships.METHODS: The dataset included performance tested growth rate records (average daily gain) from 13,166 and 21,762 pigs Landrace (LR) and Yorkshire (YS), respectively. A total of 1,041 (LR) and 964 (YS) pigs were genotyped using the Illumina PorcineSNP60 v2 BeadChip panel. With the BLUPF90 software package, genetic parameters were estimated using a modified animal model for competitive traits. Giving a fixed weight to pedigree relationships (τ: 1), several weights (ωxx, 0.1 to 1.0; with a 0.1 interval) were scaled with the genomic relationship for best model fit with Akaike information criterion (AIC).RESULTS: The genetic variances and total heritability estimates (T2) were mostly higher with ssGBLUP than in the pedigree-based analysis. The model AIC value increased with any level of ω other than 0.6 and 0.5 in LR and YS, respectively, indicating the worse fit of those models. The theoretical accuracies of direct and social breeding value were increased by decreasing ω in both breeds, indicating the better accuracy of ω0.1 models. Therefore, the optimal values of ω to minimize AIC and to increase theoretical accuracy were 0.6 in LR and 0.5 in YS.CONCLUSION: In conclusion, single-step ssGBLUP model fitting SGE showed significant improvement in accuracy compared with the pedigree-based analysis method; therefore, it could be implemented in a pig population for genomic selection based on SGE, especially in South Korean populations, with appropriate further adjustment of tuning parameters for relationship matrices.
