Abstract:It is estimated that the earth is about 4.5 billion years old and it is now believed that by 4.3 billion years ago, earth may have developed physico-chemical conditions suitable to support life, when its atmosphere consisted largely of water (H2O) vapor, nitrogen (N2), and carbon dioxide (CO2) with much smaller amounts of methane (CH4), carbon monoxide (CO), ammonia (NH3), hydrogen (H2), hydrogen sulfide (H2S) and other sulfur compounds like carbonyl sulfide (COS), and the earth had a reducing atmosphere without any free oxygen. The oldest known fossil records show that life came into being about 3.7 billion years ago. It is also believed that life proliferated and evolved in largest scale only after first aoxygenic photosynthesis by viruses and then oxygenic photosynthesis by plants produced large scale biochemocules and molecular oxygen (O2). But this necessitated a period of the evolution of primitive life forms like reprocing cells, which required enormous carbon-based prebiotic chemicals mediated by dialectical chance and necessity as is the case with later biological evolution. This had to involve the production within about a billion years, of specific prebiotic ingradients in enough quantities, in sufficient concentration in a limited, dynamic and physicochemically suitable localized evironment. But only the few primitive chemical compounds mentioned above, most abundent being H2O and CO2 , laready existing on earth, potentially could be source of enormous amount and variety of prebiotic chemicals necessary for the formation the first reproducing cell. Based on the SET (Selective Energy Transfer Theory) developed by one of us (RL), we have reason to speculate for the first time that the carbonyl sulphide (COS) catalyzed reduction of CO2 by H2O and by other less abundant molecules like CH4, NH3 and H2S was the decisive prerequisite for the formation of prebiotic chemical ingredients and for the chemical evolution of the first reproducing cell on Earth.

Abstract:There are two dominant and contrasting classes of origin of life scenarios: those predicting that life emerged in submarine hydrothermal systems, where chemical disequilibrium can provide an energy source for nascent life; and those predicting that life emerged within subaerial environments, where UV catalysis of reactions may occur to form the building blocks of life. Here, we describe a prebiotically plausible environment that draws on the strengths of both scenarios: surface hydrothermal vents. We show how key feedstock molecules for prebiotic chemistry can be produced in abundance in shallow and surficial hydrothermal systems. We calculate the chemistry of volcanic gases feeding these vents over a range of pressures and basalt C/N/O contents. If ultra-reducing carbon-rich nitrogen-rich gases interact with subsurface water at a volcanic vent they result in 1 mM to 1 M concentrations of diacetylene, acetylene, cyanoacetylene, hydrogen cyanide, bisulfite, hydrogen sulfide and soluble iron in vent water. One key feedstock molecule, cyanamide, is not formed in significant quantities within this scenario, suggesting that it may need to be delivered exogenously, or formed from hydrogen cyanide either via organometallic compounds, or by some as yet-unknown chemical synthesis. Given the likely ubiquity of surface hydrothermal vents on young, hot, terrestrial planets, these results identify a prebiotically plausible local geochemical environment, which is also amenable to future lab-based simulation.
Sulfidic Anion Concentrations on Early Earth for Surficial Origins-of-Life Chemistry

Abstract:A key challenge in origin-of-life studies is understanding the environmental conditions on early Earth under which abiogenesis occurred. While some constraints do exist (e.g., zircon evidence for surface liquid water), relatively few constraints exist on the abundances of trace chemical species, which are relevant to assessing the plausibility and guiding the development of postulated prebiotic chemical pathways which depend on these species. In this work, we combine literature photochemistry models with simple equilibrium chemistry calculations to place constraints on the plausible range of concentrations of sulfidic anions (HS$^-$, HSO$_3^{-}$, SO$_3^{2-}$) available in surficial aquatic reservoirs on early Earth due to outgassing of SO$_2$ and H$_2$S and their dissolution into small shallow surface water reservoirs like lakes. We find that this mechanism could have supplied prebiotically relevant levels of SO$_2$-derived anions, but not H$_2$S-derived anions. Radiative transfer modelling suggests UV light would have remained abundant on the planet surface for all but the largest volcanic explosions. We apply our results to the case study of the proposed prebiotic reaction network of Patel et al. (2015), and discuss the implications for improving its prebiotic plausibility. In general, epochs of moderately high volcanism could have been especially conducive to cyanosulfidic prebiotic chemistry. Our work can be similarly applied to assess and improve the prebiotic plausibility of other postulated surficial prebiotic chemistries that are sensitive to sulfidic anions, and our methods adapted to study other atmospherically-derived trace species.

Abstract:Hamiltonian lattice QCD with Wilson fermions is investigated systematically by strong-coupling expansion up to the second order. The effective Hamiltonian is diagonalized by Bogoliubov transformation. The vacuum energy, chiral condensate, pseudo-scalar and vector meson masses are calculated. The comparison with the unitary transformation method by Luo and Chen is also made. The method discussed in this paper has potential application to QCD at finite density.

Green Rust: The Simple Organizing 'Seed' of All Life?

Abstract:Korenaga and coworkers presented evidence to suggest that the Earth's mantle was dry and water filled the ocean to twice its present volume 4.3 billion years ago. Carbon dioxide was constantly exhaled during the mafic to ultramafic volcanic activity associated with magmatic plumes that produced the thick, dense, and relatively stable oceanic crust. In that setting, two distinct and major types of sub-marine hydrothermal vents were active: ~400 °C acidic springs, whose effluents bore vast quantities of iron into the ocean, and ~120 °C, highly alkaline, and reduced vents exhaling from the cooler, serpentinizing crust some distance from the heads of the plumes. When encountering the alkaline effluents, the iron from the plume head vents precipitated out, forming mounds likely surrounded by voluminous exhalative deposits similar to the banded iron formations known from the Archean. These mounds and the surrounding sediments, comprised micro or nano-crysts of the variable valence FeII/FeIII oxyhydroxide known as green rust. The precipitation of green rust, along with subsidiary iron sulfides and minor concentrations of nickel, cobalt, and molybdenum in the environment at the alkaline springs, may have established both the key bio-syntonic disequilibria and the means to properly make use of them-the elements needed to effect the essential inanimate-to-animate transitions that launched life. Specifically, in the submarine alkaline vent model for the emergence of life, it is first suggested that the redox-flexible green rust micro- and nano-crysts spontaneously precipitated to form barriers to the complete mixing of carbonic ocean and alkaline hydrothermal fluids. These barriers created and maintained steep ionic disequilibria. Second, the hydrous interlayers of green rust acted as engines that were powered by those ionic disequilibria and drove essential endergonic reactions. There, aided by sulfides and trace elements acting as catalytic promoters and electron transfer agents, nitrate could be reduced to ammonia and carbon dioxide to formate, while methane may have been oxidized to methyl and formyl groups. Acetate and higher carboxylic acids could then have been produced from these C1 molecules and aminated to amino acids, and thence oligomerized to offer peptide nests to phosphate and iron sulfides, and secreted to form primitive amyloid-bounded structures, leading conceivably to protocells.

Abstract:Within the first billion years of Earth's history, the planet transformed from a hot, barren, and inhospitable landscape to an environment conducive to the emergence and persistence of life. This chapter will review the state of knowledge concerning early Earth's (Hadean/Eoarchean) geochemical environment, including the origin and composition of the planet's moon, crust, oceans, atmosphere, and organic content. It will also discuss abiotic geochemical cycling of the CHONPS elements and how these species could have been converted to biologically relevant building blocks, polymers, and chemical networks. Proposed environments for abiogenesis events are also described and evaluated. An understanding of the geochemical processes under which life may have emerged can better inform our assessment of the habitability of other worlds, the potential complexity that abiotic chemistry can achieve (which has implications for putative biosignatures), and the possibility for biochemistries that are vastly different from those on Earth.

Abstract:Speciation, an evolutionary process by which new species form, is ultimately responsible for the incredible biodiversity that we observe on Earth every day. Such biodiversity is one of the critical features which contributes to the survivability of biospheres and modern life. While speciation and biodiversity have been amply studied in organismic evolution and modern life, it has not yet been applied to a great extent to understanding the evolutionary dynamics of primitive life. In particular, one unanswered question is at what point in the history of life did speciation as a phenomenon emerge in the first place. Here, we discuss the mechanisms by which speciation could have occurred before the origins of life in the context of chemical evolution. Specifically, we discuss that primitive compartments formed before the emergence of the last universal common ancestor (LUCA) could have provided a mechanism by which primitive chemical systems underwent speciation. In particular, we introduce a variety of primitive compartment structures, and associated functions, that may have plausibly been present on early Earth, followed by examples of both discriminate and indiscriminate speciation affected by primitive modes of compartmentalization. Finally, we discuss modern technologies, in particular, droplet microfluidics, that can be applied to studying speciation phenomena in the laboratory over short timescales. We hope that this discussion highlights the current areas of need in further studies on primitive speciation phenomena while simultaneously proposing directions as important areas of study to the origins of life.
The seeding of life by comets

Abstract:The evidence that living organisms were already extant on the earth almost 4 Gyr ago and that early bombardment by comets and asteroids created a hostile environment up to about this time has revived the question of how it was possible for prebiotic chemical evolution to have provided the necessary ingredients for life to have developed in the short intervening time. The actual bracketed available temporal space is no more than 0.5 Gyr and probably much less. Was this sufficient time for an earth-based source of the first simple organic precursor molecules to have led to the level of the prokaryotic cell? If not, then the difficulty would be resolved if the ancient earth was impregnated by organic molecular seed from outer space. Curiously, it seems that the most likely source of such seeds was the same a one of the sources of the hostile enviroment, namely the comets which bombarded the earth. With the knowledge of comets gained by the space missions it has become clear that a very large fraction of the chemical composition of comet nuclei consists of quite complex organic molecules. Furthermore it has been demonstrated that comets consist of very fluffy aggregates of interstellar dust whose chemistry derives from photoprocessing of simple ice mixtures in space. Thus, the ultimate source of organics in comets comes from the chemical evolution of interstellar dust. An important and critical justification for assuming that interstellar dust is the ultimate source of prebiotic molecular insertion on the earth is the proof that comets are extremely fluffy aggregates, which have the possibility of breaking up into finely divided fragments when the comet impacts the earth's atmosphere. In the following we will summarize the properties of interstellar dust and the chemical and morphological structure of comets indicated by the most recent interpretations of comet observations. It will be shown that the suitable condition for comets having provided abundant prebiotic molecules as well as the water in which they could have further evolved are consistent with theories of the early earth environment.

Abstract:Any search for present or past life beyond Earth should consider the initial processes and related environmental controls that might have led to its start. As on Earth, such an understanding lies well beyond how simple organic molecules become the more complex biomolecules of life, because it must also include the key environmental factors that permitted, modulated, and most critically facilitated the prebiotic pathways to life's emergence. Moreover, we ask how habitability, defined in part by the presence of liquid water, was sustained so that life could persist and evolve to the point of shaping its own environment. Researchers have successfully explored many chapters of Earth's coevolving environments and biosphere spanning the last few billion years through lenses of sophisticated analytical and computational techniques, and the findings have profoundly impacted the search for life beyond Earth. Yet life's very beginnings during the first hundreds of millions of years of our planet's history remain largely unknown--despite decades of research. This report centers on one key point: that the earliest steps on the path to life's emergence on Earth were tied intimately to the evolving chemical and physical conditions of our earliest environments. Yet, a rigorous, interdisciplinary understanding of that relationship has not been explored adequately and once better understood will inform our search for life beyond Earth. In this way, studies of the emergence of life must become a truly interdisciplinary effort, requiring a mix that expands the traditional platform of prebiotic chemistry to include geochemists, atmospheric chemists, geologists and geophysicists, astronomers, mission scientists and engineers, and astrobiologists.

Abstract:An unresolved question in the origin and evolution of life is whether a continuous path from geochemical precursors to the majority of molecules in the biosphere can be reconstructed from modern-day biochemistry. Here we identified a feasible path by simulating the evolution of biosphere-scale metabolism, using only known biochemical reactions and models of primitive coenzymes. We find that purine synthesis constitutes a bottleneck for metabolic expansion, which can be alleviated by non-autocatalytic phosphoryl coupling agents. Early phases of the expansion are enriched with enzymes that are metal dependent and structurally symmetric, supporting models of early biochemical evolution. This expansion trajectory suggests distinct hypotheses regarding the tempo, mode and timing of metabolic pathway evolution, including a late appearance of methane metabolisms and oxygenic photosynthesis consistent with the geochemical record. The concordance between biological and geological analyses suggests that this trajectory provides a plausible evolutionary history for the vast majority of core biochemistry.

Unifying Geochemical Scenario for the Origin of a High Cellular Potassium to Sodium Ratio in Living Cells

Abstract:Potassium ion is the most common compound in all living organisms, with intercellular [K+]:[Na+] ratios greater than 1 across all domains of life. While most natural aquifers are rich in sodium, it is believed that localized potassium-rich environments were crucial for initiating prebiotic reaction networks leading to the origin of life. Several current hypotheses, based on modern geochemical observations, suggest that hydrothermal fields and their associated clays could have provided such environments. My work expands on current prebiotic theories regarding the origins of high potassium concentrations by providing a geochemical basis for the empirical observations proposed by other authors. Here, I show how abiotic enrichment in potassium can occur during the acidic alteration of a wide range of aluminum silicate rocks through the formation of alum salts (KAl(SO4)2•12H2O). I further propose how simple and well-known alum chemistry can lead to the accumulation of important biological molecules, such as phosphates, ammonia, and carboxylic acids. I provide a general thermodynamic model, proof-of-concept experiments, and a chemical rationale for the plausibility and importance of potassium-rich environments in the origin of life. This work suggests that potassium enrichment could have been one of the earliest steps in the origins of life, defining the reaction conditions where most prebiotic reactions took place. Since potassium is both the most common and simplest component in all living organisms on Earth, understanding the geochemical conditions that lead to potassium enrichment is valuable for comprehending the origins of life on Earth and the search for life elsewhere in the universe, including on our closest neighbor, Mars.

Abstract:The origin of life is still an unsolved mystery in science. Hypothetically, prebiotic chemistry and the formation of protocells may have evolved in the hydrothermal environment of tectonic fault zones in the upper continental crust, an environment where sensitive molecules are protected against degradation induced e.g. by UV radiation. The composition of fluid inclusions in minerals such as quartz crystals which have grown in this environment during the Archean period might provide important information about the first organic molecules formed by hydrothermal synthesis. Here we present evidence for organic compounds which were preserved in fluid inclusions of Archean quartz minerals from Western Australia. We found a variety of organic compounds such as alkanes, halocarbons, alcohols and aldehydes which unambiguously show that simple and even more complex prebiotic organic molecules have been formed by hydrothermal processes. Stable-isotope analysis confirms that the methane found in the inclusions has most likely been formed from abiotic sources by hydrothermal chemistry. Obviously, the liquid phase in the continental Archean crust provided an interesting choice of functional organic molecules. We conclude that organic substances such as these could have made an important contribution to prebiotic chemistry which might eventually have led to the formation of living cells.

Anoxic photolysis as a Route to Primary Metabolites on Early Earth

Abstract:Despite many years of research, results from prebiotic chemistry experiments—where biologically relevant compounds are formed from simple monomers such as cyanate, CO2, or formaldehyde— still yield complex mixtures with only trace amounts of the molecules of interest. The prevailing idea that life originated from a sequence of chemical reactions, starting from very simple active molecules and evolving into progressively more complex systems, might be incorrect for two reasons: First, after 70 years of experiments, we still lack robust experimental demonstration of such networks; second, small reactive molecules typically do not exist in high concentrations and readily react to form tars and other complex mixtures. Here I adopt an alternative approach, demonstrating that numerous primary metabolites can be derived from tar-like mixtures through the Advanced Reduction Process (ARP). Tars are formed by polycyclic aromatic hydrocarbons (PAHs), which are widespread in the Universe and likely were the main source of organic carbon on early Earth. Under conditions thought to exist on the prebiotic Earth—characterized by sunlight, an anoxic sulfur-rich atmosphere, and iron-rich dust - PAH suspensions in water are decomposed to succinic, lactic, malonic, and glycolic acids, all known as primary metabolites in all living systems and main components of ubiquitous citric acid cycle. The sum of reaction yields for these biologically important metabolites reaches up to 40%, with individual product yields ranging from 1-15%. The simplicity of this reaction and the ubiquity of PAHs on prebiotic Earth make this process particularly appealing, suggesting it could have occurred on a vast scale on sunlit planetary surfaces. These findings may reveal an overlooked initial step in the origin of life on Earth, and potentially elsewhere in the Universe.

Origin of the RNA World: The Fate of Nucleobases in Warm Little Ponds

Abstract:Prior to the origin of simple cellular life, the building blocks of RNA (nucleotides) had to form and polymerize in favourable environments on the early Earth. At this time, meteorites and interplanetary dust particles delivered organics such as nucleobases (the characteristic molecules of nucleotides) to warm little ponds whose wet-dry cycles promoted rapid polymerization. We build a comprehensive numerical model for the evolution of nucleobases in warm little ponds leading to the emergence of the first nucleotides and RNA. We couple Earth's early evolution with complex prebiotic chemistry in these environments. We find that RNA polymers must have emerged very quickly after the deposition of meteorites (< a few years). Their constituent nucleobases were primarily meteoritic in origin and not from interplanetary dust particles. Ponds appeared as continents rose out of the early global ocean but this increasing availability of "targets" for meteorites was offset by declining meteorite bombardment rates. Moreover, the rapid losses of nucleobases to pond seepage during wet periods, and to UV photodissociation during dry periods means that the synthesis of nucleotides and their polymerization into RNA occurred in just one to a few wet-dry cycles. Under these conditions, RNA polymers likely appeared prior to 4.17 billion years ago. Significance: There are two competing hypotheses for the site at which an RNA world emerged: hydrothermal vents in the deep ocean and warm little ponds. Because the former lacks wet and dry cycles, which are well known to promote polymerization (in this case, of nucleotides into RNA), we construct a comprehensive model for the origin of RNA in the latter sites. Our model advances the story and timeline of the RNA world by constraining the source of biomolecules, the environmental conditions, the timescales of reaction, and the emergence of first RNA polymers.

Abstract:How life started on Earth is an unsolved mystery. There are various hypotheses for the location ranging from outer space to the seafloor, subseafloor or potentially deeper. Here, we applied extensive ab initio molecular dynamics (AIMD) simulations to study chemical reactions between NH$_3$, H$_2$O, H$_2$, and CO at pressures (P) and temperatures (T) approximating the conditions of Earth's upper mantle (i.e. 10-13 GPa, 1000-1400 K). Contrary to the previous assumptions that larger organic molecules might readily disintegrate in aqueous solutions at extreme P-T conditions, we found that many organic compounds formed without any catalysts and persisted in C-H-O-N fluids under these extreme conditions, including glycine, ribose, urea, and uracil-like molecules. Particularly, our free energy calculations showed that the C-N bond is thermodynamically stable at 10 GPa and 1400 K. Moreover, while the pyranose (six-membered-ring) form of ribose is more stable than the furanose (five-membered-ring) form at ambient conditions, we observed the predominant formation of the five-membered-ring form of ribose at extreme conditions, which is consistent with the exclusive incorporation of $\beta$-D-ribofuranose in RNA. We have uncovered a previously unexplored pathway through which the crucial biomolecules could be abiotically synthesized from geofluids in the deep interior of Earth and other planets and these formed biomolecules could potentially contribute to the early stage of the emergency of life.

Abstract:The origin of life on Earth would benefit from a prebiotic atmosphere that produced nitriles, like HCN, which enable ribonucleotide synthesis. However, geochemical evidence suggests that Hadean air was relatively oxidizing with negligible photochemical production of prebiotic molecules. These paradoxes are resolved by iron-rich asteroid impacts that transiently reduced the entire atmosphere, allowing nitriles to form in subsequent photochemistry. Here, we investigate impact-generated reducing atmospheres using new time-dependent, coupled atmospheric chemistry and climate models, which account for gas-phase reactions and surface-catalysis. The resulting H$_2$-, CH$_4$- and NH$_3$-rich atmospheres persist for millions of years, until hydrogen escapes to space. HCN and HCCCN production and rainout to the surface can reach $10^9$ molecules cm$^{-2}$ s$^{-1}$ in hazy atmospheres with a mole ratio of $\mathrm{CH_4} / \mathrm{CO_2} > 0.1$. Smaller $\mathrm{CH_4} / \mathrm{CO_2}$ ratios produce HCN rainout rates $< 10^5$ molecules cm$^{-2}$ s$^{-1}$, and negligible HCCCN. The minimum impactor mass that creates atmospheric $\mathrm{CH_4} / \mathrm{CO_2} > 0.1$ is $4 \times 10^{20}$ to $5 \times 10^{21}$ kg (570 to 1330 km diameter), depending on how efficiently iron reacts with a steam atmosphere, the extent of atmospheric equilibration with an impact-induced melt pond, and the surface area of nickel that catalyzes CH$_4$ production. Alternatively, if steam permeates and deeply oxidizes crust, impactors $\sim 10^{20}$ kg could be effective. Atmospheres with copious nitriles have $> 360$ K surface temperatures, perhaps posing a challenge for RNA longevity, although cloud albedo can produce cooler climates. Regardless, post-impact cyanide can be stockpiled and used in prebiotic schemes after hydrogen has escaped to space.

Nitrogen Oxide Concentrations in Natural Waters on Early Earth

Abstract:A key challenge in origins-of-life studies is estimating the abundances of species relevant to the chemical pathways proposed to have contributed to the emergence of life on early Earth. Dissolved nitrogen oxide anions (NO$_{X}^{-}$), in particular nitrate (NO$_{3}^{-}$) and nitrite (NO$_{2}^{-}$), have been invoked in diverse origins-of-life chemistry, from the oligomerization of RNA to the emergence of protometabolism. Recent work has calculated the supply of NO$_{X}^{-}$ from the prebiotic atmosphere to the ocean, and reported steady-state [NO$_{X}^{-}$] to be high across all plausible parameter space. These findings rest on the assumption that NO$_{X}^{-}$ is stable in natural waters unless processed at a hydrothermal vent. Here, we show that NO$_{X}^{-}$ is unstable in the reducing environment of early Earth. Sinks due to UV photolysis and reactions with reduced iron (Fe$^{2+}$) suppress [NO$_{X}^{-}$] by several orders of magnitude relative to past predictions. For pH$=6.5-8$ and $T=0-50^\circ$C, we find that it is most probable that NO$_{X}^{-}$]$<1~\mu$M in the prebiotic ocean. On the other hand, prebiotic ponds with favorable drainage characteristics may have sustained [NO$_{X}^{-}$]$\geq 1~\mu$M. As on modern Earth, most NO$_{X}^{-}$ on prebiotic Earth should have been present as NO$_{3}^{-}$, due to its much greater stability. These findings inform the kind of prebiotic chemistries that would have been possible on early Earth. We discuss the implications for proposed prebiotic chemistries, and highlight the need for further studies of NO$_{X}^{-}$ kinetics to reduce the considerable uncertainties in predicting [NO$_{X}^{-}$] on early Earth.

Abstract:Abstract It is widely hypothesised that primeval life utilised small organic molecules as sources of carbon and energy. However, the presence of such primordial ingredients in early Earth habitats has not yet been demonstrated. Here we report the existence of indigenous organic molecules and gases in primary fluid inclusions in c. 3.5-billion-year-old barites (Dresser Formation, Pilbara Craton, Western Australia). The compounds identified (e.g., H 2 S, COS, CS 2 , CH 4 , acetic acid, organic (poly-)sulfanes, thiols) may have formed important substrates for purported ancestral sulfur and methanogenic metabolisms. They also include stable building blocks of methyl thioacetate (methanethiol, acetic acid) – a putative key agent in primordial energy metabolism and thus the emergence of life. Delivered by hydrothermal fluids, some of these compounds may have fuelled microbial communities associated with the barite deposits. Our findings demonstrate that early Archaean hydrothermal fluids contained essential primordial ingredients that provided fertile substrates for earliest life on our planet.
