Abstract:Model averaging for dichotomous dose-response estimation is preferred to estimate the benchmark dose (BMD) from a single model, but challenges remain regarding implementing these methods for general analyses before model averaging is feasible to use in many risk assessment applications, and there is little work on Bayesian methods that include informative prior information for both the models and the parameters of the constituent models. This article introduces a novel approach that addresses many of the challenges seen while providing a fully Bayesian framework. Furthermore, in contrast to methods that use Monte Carlo Markov Chain, we approximate the posterior density using maximum a posteriori estimation. The approximation allows for an accurate and reproducible estimate while maintaining the speed of maximum likelihood, which is crucial in many applications such as processing massive high throughput data sets. We assess this method by applying it to empirical laboratory dose-response data and measuring the coverage of confidence limits for the BMD. We compare the coverage of this method to that of other approaches using the same set of models. Through the simulation study, the method is shown to be markedly superior to the traditional approach of selecting a single preferred model (e.g., from the U.S. EPA BMD software) for the analysis of dichotomous data and is comparable or superior to the other approaches.

Abstract:An important objective in biomedical risk assessment is estimation of minimum exposure levels that induce a pre-specified adverse response in a target population. The exposure/dose points in such settings are known as Benchmark Doses (BMDs). Recently, parametric Bayesian estimation for finding BMDs has become popular. A large variety of candidate dose-response models is available for applying these methods, however, leading to questions of model adequacy and uncertainty. Here we enhance the Bayesian estimation technique for BMD analysis by applying Bayesian model averaging to produce point estimates and (lower) credible bounds. We include reparameterizations of traditional dose-response models that allow for more-focused use of elicited prior information when building the Bayesian hierarchy. Performance of the method is evaluated via a short simulation study. An example from carcinogenicity testing illustrates the calculations.

Abstract:An important objective in environmental risk assessment is estimation of minimum exposure levels, called Benchmark Doses (BMDs) that induce a pre-specified Benchmark Response (BMR) in a target population. Established inferential approaches for BMD analysis typically involve one-sided, frequentist confidence limits, leading in practice to what are called Benchmark Dose Lower Limits (BMDLs). Appeal to Bayesian modeling and credible limits for building BMDLs is far less developed, however. Indeed, for the few existing forms of Bayesian BMDs, informative prior information is seldom incorporated. We develop reparameterized quantal-response models that explicitly describe the BMD as a target parameter. Our goal is to obtain an improved estimation and calculation archetype for the BMD and for the BMDL, by employing quantifiable prior belief to represent parameter uncertainty in the statistical model. Implementation is facilitated via a Monte Carlo-based adaptive Metropolis (AM) algorithm to approximate the posterior distribution. An example from environmental carcinogenicity testing illustrates the calculations.

Abstract:Benchmark analysis is a general risk estimation strategy for identifying the benchmark dose (BMD) past which the risk of exhibiting an adverse environmental response exceeds a fixed, target value of benchmark response. Estimation of BMD and of its lower confidence limit (BMDL) is well understood for the case of an adverse response to a single stimulus. In many environmental settings, however, one or more additional, secondary, qualitative factor(s) may collude to affect the adverse outcome, such that the risk changes with differential levels of the secondary factor. Bayesian methods for estimation of the BMD and BMDL have grown in popularity, and a large variety of candidate dose–response models is available for applying these methods. This article applies Bayesian strategies to a mixed‐factor setting with a secondary qualitative factor possessing two levels to derive two‐factor Bayesian BMDs and BMDLs. We present reparameterized dose–response models that allow for explicit use of prior information on the target parameter of interest, the BMD. We also enhance our Bayesian estimation technique for BMD analysis by applying Bayesian model averaging to produce the BMDs and BMDLs, overcoming associated questions of model adequacy when multimodel uncertainty is present. An example from environmental carcinogenicity testing illustrates the calculations.

Abstract:Most existing dose-ranging study designs focus on assessing the dose-efficacy relationship and identifying the minimum effective dose. There is an increasing interest in optimizing the dose based on the benefit-risk tradeoff. We propose a Bayesian quasi-likelihood dose-ranging design that jointly considers safety and efficacy to simultaneously identify the minimum effective dose and the maximum utility dose to optimize the benefit-risk tradeoff. The binary toxicity endpoint is modeled using a beta-binomial model. The efficacy endpoint is modeled using the quasi-likelihood approach to accommodate various types of data (e.g. binary, ordinal or continuous) without imposing any parametric assumptions on the dose-response curve. Our design utilizes a utility function as a measure of benefit-risk tradeoff and adaptively assign patients to doses based on the doses' likelihood of being the minimum effective dose and maximum utility dose. The design takes a group-sequential approach. At each interim, the doses that are deemed overly toxic or futile are dropped. At the end of the trial, we use posterior probability criteria to assess the strength of the dose-response relationship for establishing the proof-of-concept. If the proof-of-concept is established, we identify the minimum effective dose and maximum utility dose. Our simulation study shows that compared with some existing designs, the Bayesian quasi-likelihood dose-ranging design is robust and yields competitive performance in establishing proof-of-concept and selecting the minimum effective dose. Moreover, it includes an additional feature for further maximum utility dose selection.

Abstract:There is wide interest in studying how the distribution of a continuous response changes with a predictor. We are motivated by environmental applications in which the predictor is the dose of an exposure and the response is a health outcome. A main focus in these studies is inference on dose levels associated with a given increase in risk relative to a baseline. Popular methods either dichotomize the continuous response or focus on modeling changes with the dose in the expectation of the outcome. Such choices may lead to information loss and provide inaccurate inference on dose-response relationships. We instead propose a Bayesian convex mixture regression model that allows the entire distribution of the health outcome to be unknown and changing with the dose. To balance flexibility and parsimony, we rely on a mixture model for the density at the extreme doses, and express the conditional density at each intermediate dose via a convex combination of these extremal densities. This representation generalizes classical dose-response models for quantitative outcomes, and provides a more parsimonious, but still powerful, formulation compared to nonparametric methods, thereby improving interpretability and efficiency in inference on risk functions. A Markov chain Monte Carlo algorithm for posterior inference is developed, and the benefits of our methods are outlined in simulations, along with a study on the impact of DDT exposure on gestational age.

Abstract:Estimation of benchmark doses (BMDs) in quantitative risk assessment traditionally is based upon parametric dose-response modeling. It is a well-known concern, however, that if the chosen parametric model is uncertain and/or misspecified, inaccurate and possibly unsafe low-dose inferences can result. We describe a nonparametric approach for estimating BMDs with quantal-response data based on an isotonic regression method, and also study use of corresponding, nonparametric, bootstrap-based confidence limits for the BMD. We explore the confidence limits' small-sample properties via a simulation study, and illustrate the calculations with an example from cancer risk assessment. It is seen that this nonparametric approach can provide a useful alternative for BMD estimation when faced with the problem of parametric model uncertainty.

Abstract:Abstract Interpretation of polarimetric radar measurements in rainfall such as differential reflectivity and specific differential phase shifts depends on the mean raindrop shape–size relationship. Currently, semiempirical relations between the oblateness and the diameter of the drop are being used. This paper presents an algorithm to obtain the mean shape of the rain drops from polarimetric radar measurements, namely, the reflectivity factor, the differential reflectivity, and the specific differential phase shift. The accuracy of the estimate mean drop shape depends on the measurement accuracies of polarimetric radar observations. Based on asymptotic error analysis and simulations it is shown that the mean raindrop shape can be estimated to an accuracy of 10%. The raindrop shape estimator algorithm developed in this paper is applied to polarimetric radar data collected by the CSU–CHILL radar during the 28 July 1997 Fort Collins, Colorado, flood.
Bayesian Nonparametric Risk Assessment in Developmental Toxicity Studies with Ordinal Responses

Abstract:We develop a nonparametric Bayesian modeling framework for clustered ordinal responses in developmental toxicity studies, which typically exhibit extensive heterogeneity. The primary focus of these studies is to examine the dose-response relationship, which is depicted by the (conditional) probability of an endpoint across the dose (toxin) levels. Standard parametric approaches, limited in terms of the response distribution and/or the dose-response relationship, hinder reliable uncertainty quantification in this context. We propose nonparametric mixture models that are built from dose-dependent stick-breaking process priors, leveraging the continuation-ratio logits representation of the multinomial distribution to formulate the mixture kernel. We further elaborate the modeling approach, amplifying the mixture models with an overdispersed kernel which offers enhanced control of variability. We conduct a simulation study to demonstrate the benefits of both the discrete nonparametric mixing structure and the overdispersed kernel in delivering coherent uncertainty quantification. Further illustration is provided with different forms of risk assessment, using data from a toxicity experiment on the effects of ethylene glycol.

Abstract:Abstract Time courses of compound concentrations in plasma are used in chemical safety analysis to evaluate the relationship between external administered doses and internal tissue exposures. This type of experimental data is rarely available for the thousands of non-pharmaceutical chemicals to which people may potentially be unknowingly exposed but is necessary to properly assess the risk of such exposures. In vitro assays and in silico models are often used to craft an understanding of a chemical’s pharmacokinetics; however, the certainty of the quantitative application of these estimates for chemical safety evaluations cannot be determined without in vivo data for external validation. To address this need, we present a public database of chemical time-series concentration data from 567 studies in humans or test animals for 144 environmentally-relevant chemicals and their metabolites (187 analytes total). All major administration routes are incorporated, with concentrations measured in blood/plasma, tissues, and excreta. We also include calculated pharmacokinetic parameters for some studies, and a bibliography of additional source documents to support future extraction of time-series. In addition to pharmacokinetic model calibration and validation, these data may be used for analyses of differential chemical distribution across chemicals, species, doses, or routes, and for meta-analyses on pharmacokinetic studies.

Abstract:Incorporating historical data or real-world evidence has a great potential to improve the efficiency of phase I clinical trials and to accelerate drug development. For model-based designs, such as the continuous reassessment method (CRM), this can be conveniently carried out by specifying a "skeleton," i.e., the prior estimate of dose limiting toxicity (DLT) probability at each dose. In contrast, little work has been done to incorporate historical data or real-world evidence into model-assisted designs, such as the Bayesian optimal interval (BOIN), keyboard, and modified toxicity probability interval (mTPI) designs. This has led to the misconception that model-assisted designs cannot incorporate prior information. In this paper, we propose a unified framework that allows for incorporating historical data or real-world evidence into model-assisted designs. The proposed approach uses the well-established "skeleton" approach, combined with the concept of prior effective sample size, thus it is easy to understand and use. More importantly, our approach maintains the hallmark of model-assisted designs: simplicity---the dose escalation/de-escalation rule can be tabulated prior to the trial conduct. Extensive simulation studies show that the proposed method can effectively incorporate prior information to improve the operating characteristics of model-assisted designs, similarly to model-based designs.

Abstract:Once an external factor has been deemed likely to influence human health and a dose response function is available, an assessment of its health impact or that of policies aimed at influencing this and possibly other factors in a specific population can be obtained through a quantitative risk assessment, or health impact assessment (HIA) study. The health impact is usually expressed as a number of disease cases or disability-adjusted life-years (DALYs) attributable to or expected from the exposure or policy. We review the methodology of quantitative risk assessment studies based on human data. The main steps of such studies include definition of counterfactual scenarios related to the exposure or policy, exposure(s) assessment, quantification of risks (usually relying on literature-based dose response functions), possibly economic assessment, followed by uncertainty analyses. We discuss issues and make recommendations relative to the accuracy and geographic scale at which factors are assessed, which can strongly influence the study results. If several factors are considered simultaneously, then correlation, mutual influences and possibly synergy between them should be taken into account. Gaps or issues in the methodology of quantitative risk assessment studies include 1) proposing a formal approach to the quantitative handling of the level of evidence regarding each exposure-health pair (essential to consider emerging factors); 2) contrasting risk assessment based on human dose–response functions with that relying on toxicological data; 3) clarification of terminology of health impact assessment and human-based risk assessment studies, which are actually very similar, and 4) other technical issues related to the simultaneous consideration of several factors, in particular when they are causally linked.

Bayesian joint modeling of chemical structure and dose response curves

Abstract:Today there are approximately 85,000 chemicals regulated under the Toxic Substances Control Act, with around 2,000 new chemicals introduced each year. It is impossible to screen all of these chemicals for potential toxic effects either via full organism in vivo studies or in vitro high-throughput screening (HTS) programs. Toxicologists face the challenge of choosing which chemicals to screen, and predicting the toxicity of as-yet-unscreened chemicals. Our goal is to describe how variation in chemical structure relates to variation in toxicological response to enable in silico toxicity characterization designed to meet both of these challenges. With our Bayesian partially Supervised Sparse and Smooth Factor Analysis ($\text{BS}^3\text{FA}$) model, we learn a distance between chemicals targeted to toxicity, rather than one based on molecular structure alone. Our model also enables the prediction of chemical dose-response profiles based on chemical structure (that is, without in vivo or in vitro testing) by taking advantage of a large database of chemicals that have already been tested for toxicity in HTS programs. We show superior simulation performance in distance learning and modest to large gains in predictive ability compared to existing methods. Results from the high-throughput screening data application elucidate the relationship between chemical structure and a toxicity-relevant high-throughput assay. Quantitative knowledge-based analysis in compound safety assessment

Abstract:INTRODUCTION: Despite rapid progress in OMICs and computational technologies in compound safety assessment, drug failure rate due to toxicity is still unacceptably high. One reason for this is an inadequate interpretation of high-throughput preclinical data. Another reason is the poor mechanistic understanding of drug side effects as currently just a few compound targets are linked to specific adverse reactions.AREAS COVERED: Current performance issues with statistical analysis of OMICs data or gene/protein/compound lists are discussed, illustrating potential advantages of knowledge-based approaches in prediction of human toxicity. The authors show several examples of quantitative functional analysis, including cross-tissue toxicity predictions and integrated analysis of different types of OMICs data. They also describe novel approaches linking compound targets and associated pathways to side effects. The reader will gain an update on the recent developments in knowledge-based analysis in toxicogenomics and computational methods correlating protein targets with adverse reactions.EXPERT OPINION: Quantitative pathway analysis is a useful approach for deriving multi-variant predictive biomarkers for drug safety. However, more comprehensive studies are needed for direct comparison of performance between pathway- and gene-centric methods.

Abstract:Adverse Outcome Pathway (AOP) is a useful tool to glean mode of action (MOE) of a chemical. However, in order to use it for the purpose of risk assessment, an AOP needs to be quantified using in vitro or in vivo data. Majority of quantitative AOPs developed so far, were for single exposure to progressively higher doses. Limited attempts were made to include time in the modeling. Here as a proof-of concept, we developed a hypothetical AOP, and quantified it using a virtual dataset for six repeated exposures using a Bayesian Network Analysis (BN) framework. The virtual data was generated using realistic assumptions. Effects of each exposure were analyzed separately using a static BN model and analyzed in combination using a dynamic BN (DBN) model. Our work shows that the DBN model can be used to calculate the probability of adverse outcome when other upstream KEs were observed earlier. These probabilities can help in identification of early indicators of AO. In addition, we also developed a data driven AOP pruning technique using a lasso-based subset selection, and show that the causal structure of AOP is itself dynamic and changes over time. This proof-of-concept study revealed the possibility for expanding the applicability of the AOP framework to incorporate biological dynamism in toxicity appearance by repeated insults.

PregPred: an In-Silico Alternative to Animal Testing for Predicting Developmental Toxicity Potential

Abstract:Background: Understanding potential prenatal and development toxicity hazard associated with the use of pharmaceutical and cosmetic products is an important component of women health. This hazard can be estimated from chemical structure of respective agents using Quantitative Structure-Activity Relationship (QSAR) models; however, the development of reliable models is challenging due to the complex nature of this endpoint. Methods: Aggregating and curating data from the Food and Drug Administration (FDA), Teratogen Information System (TERIS) database, and select independent studies, we have created, to the best of our knowledge, the largest publicly available dataset comprising compounds annotated as developmental toxicants or not toxicants. Results: We built several binary classification QSAR models exhibiting a correct classification rate of 62-72%, a sensitivity of 66-75%, a specificity of 59-82%, and high coverage of 70-90% assessed using five-fold external validation protocol. We developed a publicly accessible web portal PregPred for developmental toxicity prediction of both overall toxicity and trimester-specific toxicity predictions. Conclusions: Due to high accuracy and coverage as well as public accessibility of the respective web portal, our models can be employed as a computational tool to support regulatory assessment of pharmaceutical and cosmetic products in alignment with the 3Rs (refining, reducing, and replacing) of animal testing. This in silico model holds the potential to substantially influence the field of developmental toxicology, steering regulatory practices toward safer drug development for pregnant women. Monotonic Nonparametric Dose Response Model

Abstract:Toxicologists are often concerned with determining the dosage to which an individual can be exposed with an acceptable risk of adverse effect. These types of studies have been conducted widely in the past, and many novel approaches have been developed. Parametric techniques utilizing ANOVA and nonlinear regression models are well represented in the literature. The biggest drawback of parametric approaches is the need to specify the correct model. Recently, there has been an interest in nonparametric approaches to tolerable dosage estimation. In this work, we focus on the monotonically decreasing dose response model where the response is a percent to control. This poses two constraints to the nonparametric approach. The doseresponse function must be one at control (dose = 0), and the function must always be positive. Here we propose a Bayesian solution to this problem using a novel class of nonparametric models. A basis function developed in this research is the Alamri Monotonic spline (AM-spline). Our approach is illustrated using both simulated data and an experimental dataset from pesticide related research at the US Environmental Protection Agency.

Abstract:Most conventional risk analysis methods rely on a single best estimate of exposure per person, which does not allow for adjustment for exposure-related uncertainty. Here, we propose a Bayesian model averaging method to properly quantify the relationship between radiation dose and disease outcomes by accounting for shared and unshared uncertainty in estimated dose. Our Bayesian risk analysis method utilizes multiple realizations of sets (vectors) of doses generated by a two-dimensional Monte Carlo simulation method that properly separates shared and unshared errors in dose estimation. The exposure model used in this work is taken from a study of the risk of thyroid nodules among a cohort of 2376 subjects who were exposed to fallout from nuclear testing in Kazakhstan. We assessed the performance of our method through an extensive series of simulations and comparisons against conventional regression risk analysis methods. When the estimated doses contain relatively small amounts of uncertainty, the Bayesian method using multiple a priori plausible draws of dose vectors gave similar results to the conventional regression-based methods of dose-response analysis. However, when large and complex mixtures of shared and unshared uncertainties are present, the Bayesian method using multiple dose vectors had significantly lower relative bias than conventional regression-based risk analysis methods and better coverage, that is, a markedly increased capability to include the true risk coefficient within the 95% credible interval of the Bayesian-based risk estimate. An evaluation of the dose-response using our method is presented for an epidemiological study of thyroid disease following radiation exposure.

Abstract:The use of in silico and in vitro methods, commonly referred to as New Approach Methodologies (NAMs), has been proposed to support environmental (and human) chemical safety decisions, ensuring enhanced environmental protection. Toxicokinetic models developed for environmentally relevant species are fundamental to the deployment of a NAMs-based safety strategy, enabling the conversion between external and internal chemical concentrations, although they require historical toxicokinetic data and robust physical models to be considered a viable solution. Daphnia magna is a key model organism in ecotoxicology albeit with limited and scattered quantitative toxicokinetic data, as for most invertebrates, resulting in a lack of robust toxicokinetic models. Moreover, current D. magna models are chemical specific, which restricts their applicability domain. One aim of this study was to address the current data availability limitations by collecting toxicokinetic time-course data for D. magna covering a broad chemical space and assessing the dataset's uniqueness. The collated toxicokinetic dataset included 48 time-courses for 30 chemicals from 17 studies, which was developed into an R package named AquaTK, with 11 studies unique to our work when compared to existing databases. Subsequently, a proof-of-concept Bayesian analysis was developed to estimate the steady-state concentration ratio (internal concentration / external concentration) from the data at three different levels of precision given three different data availability scenarios for environmental risk assessment. Specifically, an atrazine case study illustrates the multi-level modelling approach providing improvements (uncertainty reductions) in predictions of ratios for increasing amounts of data availability. Our work provides a consistent and self-contained Bayesian framework that irrespective of the hierarchy or resolution of individual experiments, can utilise the available information to generate optimal predictions of steady-state concentration ratios in D. magna. This approach is paramount to supporting the implementation of a NAMs based environmental safety paradigm shift in environmental risk assessment.
How Precise Are Our Quantitative Structure-Activity Relationship Derived Predictions for New Query Chemicals?

Abstract:Quantitative structure-activity relationship (QSAR) models have long been used for making predictions and data gap filling in diverse fields including medicinal chemistry, predictive toxicology, environmental fate modeling, materials science, agricultural science, nanoscience, food science, and so forth. Usually a QSAR model is developed based on chemical information of a properly designed training set and corresponding experimental response data while the model is validated using one or more test set(s) for which the experimental response data are available. However, it is interesting to estimate the reliability of predictions when the model is applied to a completely new data set (true external set) even when the new data points are within applicability domain (AD) of the developed model. In the present study, we have categorized the quality of predictions for the test set or true external set into three groups (good, moderate, and bad) based on absolute prediction errors. Then, we have used three criteria [(a) mean absolute error of leave-one-out predictions for 10 most close training compounds for each query molecule; (b) AD in terms of similarity based on the standardization approach; and (c) proximity of the predicted value of the query compound to the mean training response] in different weighting schemes for making a composite score of predictions. It was found that using the most frequently appearing weighting scheme 0.5-0-0.5, the composite score-based categorization showed concordance with absolute prediction error-based categorization for more than 80% test data points while working with 5 different datasets with 15 models for each set derived in three different splitting techniques. These observations were also confirmed with true external sets for another four endpoints suggesting applicability of the scheme to judge the reliability of predictions for new datasets. The scheme has been implemented in a tool "Prediction Reliability Indicator" available at http://dtclab.webs.com/software-tools and http://teqip.jdvu.ac.in/QSAR_Tools/DTCLab/, and the tool is presently valid for multiple linear regression models only.
