Abstract:Currently, the presence of genetically modified (GM) organisms in agro-food markets is strictly regulated by enacted legislation worldwide. It is essential to ensure the traceability of these transgenic products for food safety, consumer choice, environmental monitoring, market integrity, and scientific research. However, detecting the existence of GM organisms involves a combination of complex, time-consuming, and labor-intensive techniques requiring high-level professional skills. In this paper, a concise and rapid pipeline method to identify transgenic rice seeds was proposed on the basis of spectral imaging technologies and the deep learning approach. The composition of metabolome across 3 rice seed lines containing the cry1Ab/cry1Ac gene was compared and studied, substantiating the intrinsic variability induced by these GM traits. Results showed that near-infrared and terahertz spectra from different genotypes could reveal the regularity of GM metabolic variation. The established cascade deep learning model divided GM discrimination into 2 phases including variety classification and GM status identification. It could be found that terahertz absorption spectra contained more valuable features and achieved the highest accuracy of 97.04% for variety classification and 99.71% for GM status identification. Moreover, a modified guided backpropagation algorithm was proposed to select the task-specific characteristic wavelengths for further reducing the redundancy of the original spectra. The experimental validation of the cascade discriminant method in conjunction with spectroscopy confirmed its viability, simplicity, and effectiveness as a valuable tool for the detection of GM rice seeds. This approach also demonstrated its great potential in distilling crucial features for expedited transgenic risk assessment.
Analysis of Transgenic and Non-Transgenic Rice Leaves Using Visible/Near-Infrared Spectroscopy

Abstract:Visible/near-infrared (Vis/NIR) spectroscopy was investigated for the fast discrimination of rice leaves with different genes and the determination of chlorophyll content. Least squares-support vector machines (LS-SVM) was employed to discriminate transgenic rice leaves from non-transgenic ones. The classification accuracy of calibration samples reached to 100%. Successive projections algorithm (SPA) was proposed to select effective wavelengths. SPA-LS-SVM discrimination model was performed, and the result indicated that an 87. 27% recognition ratio was achieved using only 0. 3% of total variables. The optimal performance of each quantification model was achieved after orthogonal signal correction (OSA). Performances treated by SPA were better than that of full-spectrum PLS, which indicated that SPA is a powerful way for effective wavelength selection. The best performance of quantification was obtained by SPA-LS-SVM model; with correlation coefficient (R) and root mean square error of prediction (RMSEP) being 0. 902 2 and 1. 312 1, respectively. Excellent classification and prediction precision were achieved. The overall results indicated that the new proposed SPA-LS-SVM is a powerful method for varieties recognition and SPAD prediction. This study supplied a new and alternative approach to the further application of Vis/NIR spectroscopy in on-field classification and monitoring.
Discrimination of Transgenic Rice containing the Cry1Ab Protein using Terahertz Spectroscopy and Chemometrics

Abstract:Spectroscopic techniques combined with chemometrics methods have proven to be effective tools for the discrimination of objects with similar properties. In this work, terahertz time-domain spectroscopy (THz-TDS) combined with discriminate analysis (DA) and principal component analysis (PCA) with derivative pretreatments was performed to differentiate transgenic rice (Hua Hui 1, containing the Cry1Ab protein) from its parent (Ming Hui 63). Both rice samples and the Cry1Ab protein were ground and pressed into pellets for terahertz (THz) measurements. The resulting time-domain spectra were transformed into frequency-domain spectra and then, the transmittances of the rice and Cry1Ab protein were calculated. By applying the first derivative of the THz spectra in conjunction with the DA model, the discrimination of transgenic from non-transgenic rice was possible with accuracies up to 89.4% and 85.0% for the calibration set and validation set, respectively. The results indicated that THz spectroscopic techniques and chemometrics methods could be new feasible ways to differentiate transgenic rice.
Nondestructive prediction of total phenolics, flavonoid contents, and antioxidant capacity of rice grain using near-infrared spectroscopy

Abstract:Phytochemicals such as phenolics and flavonoids, which are present in rice grains, are associated with reduced risk of developing chronic diseases such as cardiovascular disease, type 2 diabetes, and some cancers. The phenolic and flavonoid compounds in rice grain also contribute to the antioxidant activity. Biofortification of rice grain by conventional breeding is a way to improve nutritional quality so as to combat nutritional deficiency. Since wet chemistry measurement of phenolic and flavonoid contents and antioxidant activity are time-consuming and expensive, a rapid and nondestructive predictive method based on near-infrared spectroscopy (NIRS) would be valuable to measure these nutritional quality parameters. In the present study, calibration models for measurement of phenolic and flavonoid contents and antioxidant capacity were developed using principal component analysis (PCA), partial least-squares regression (PLS), and modified partial least-squares regression (mPLS) methods with the spectra of the dehulled grain (brown rice). The results showed that NIRS could effectively predict the total phenolic contents and antioxidant capacity by PLS and mPLS methods. The standard errors of prediction (SEP) were 47.1 and 45.9 mg gallic acid equivalent (GAE) for phenolic content, and the coefficients of determination (r(2)) were 0.849 and 0.864 by PLS and mPLS methods, respectively. Both PLS and mPLS methods gave similarly accurate performance for prediction of antioxidant capacity with SEP of 0.28 mM Trolox equivalent antioxidant capacity (TEAC) and r(2) of 0.82. However, the NIRS models were not successful for flavonoid content with the three methods (r(2) < 0.4). The models reported here are usable for routine screening of a large number of samples in early generation screening in breeding programs.

Abstract:Spectroscopic techniques combined with multivariate analysis have been proven to be effective tools for the discrimination of objects with similar properties. In this work, a comparison of various spectroscopic techniques for identifying genetically modified organisms (GMOs) was performed, including Fourier transform near-infrared (FT-NIR), visible near-infrared (VIS-NIR), mid-infrared (MIR), and Raman spectroscopy. Transgenic rice (Huahui-1) and its parent (Minghui 63) were chosen as subjects in this study. The obtained spectra were analyzed using three common chemometrics methods: principal component analysis (PCA), partial least squares discriminant analysis (PLSDA), and discriminant analysis (DA). The highest classification accuracy (100%) was obtained using Raman (applying PLSDA model) and VIS-NIR (applying DA and PLSDA model) spectroscopy The accuracies obtained by MIR and FT-NIR reached 96.7% (using DA model) and 95.7% (using PLSDA model), respectively These results indicate that FT-NIR, VIS-NIR, Raman, and MIR spectroscopy together with chemometrics methods could be effective in differentiating transgenic rice.
Research on Rice Seed Fullness Detection Method Based on Terahertz Imaging Technology and Feature Extraction Method

Abstract:The fullness of rice seeds is an important factor affecting the growth and yield of rice. Therefore, it is of great significance to detect fullness of rice seeds in nature state. In this paper, the emerging terahertz imaging detection technology is used to carry out the study of rice seed fullness detection. Firstly, the terahertz spectral images of rice seeds with different fullness are acquired. Secondly, the terahertz spectra of sample free region, empty shell seed region, and full seed region are extracted, respectively. To improve the accuracy of the model and reduce the computational effort, competitive adaptive reweighting sampling (CARS), uninformative variable elimination (UVE), Successive projection algorithm (SPA), and their combination are used to extract the features of terahertz spectral information. The corresponding support vector machine (SVM) and K-nearest neighbor (KNN) qualitative discriminant models are established to detect and identify the full and empty regions of rice seeds. In addition, the binarization of terahertz image is carried out to realize the visual expression of rice seeds. The UVE-SPA-KNN model established after band screening is used for classification, and the accuracy of prediction set reaches 98.33%. The UVE-SPA feature extraction method can reduce the amount of imaging data by 97.5% and realizes the visualization detection of kernels in rice seeds. This research verified that the visual detection of seed kernel fullness inside rice seeds can be well achieved by using terahertz imaging and spectrum fusion, which provides a new method for rapid detection of kernel fullness of rice seeds, and also provides a theoretical reference for terahertz imaging technology to detect the fullness of other thin-shell seeds.
Fast discrimination of irradiation doses of rice flour based on Vis/NIR spectroscopy

Abstract:In order to discriminate the rice flour processed by different doses of irradiation,a fast and nondestructive method was proposed based on the visible-near infrared spectroscopy.Four groups of rice flour were irradiated using different doses of 60Coγ-rays,and 200 test samples were obtained.The reflection spectrum data of all samples were collected by using ASD visible-near infrared spectrometer,and the data were analyzed by principal component analysis(PCA)method.Taking the first 6 principal components(PCs)as the inputs of the back-propagation artificial neural network(BP-ANN),an identification model was established.The results showed that the identification accuracy of the model for predicting samples could reach up to 100%in the setting of standard deviation of±0.1.The proposed method has good classification and identification effects,which can provide a new technical method for fast identification of irradiation rice flour products.

Abstract:Background: In recent years, genetically modified technology has developed rapidly, and the potential impact of genetically modified foods on human health and the ecological environment has received increasing attention. The currently used methods for testing genetically modified foods are cumbersome, time-consuming, and expensive. This paper proposed a more efficient and convenient detection method. Methods: Near-infrared diffuse reflectance spectroscopy (NIRDRS) combined with multivariate calibration methods, including principal component analysis (PCA), partial least squares discriminant analysis (PLS-DA), and support vector machines (SVM), were used for identification of different rice varieties and transgenic (Bt63)/non-transgenic rice. Spectral pretreatment methods, including Norris–Williams smooth (NWS), standard normal variate (SNV), multiplicative scatter correction (MSC), and Savitzky–Golay 1st derivative (SG 1st-Der), were used for spectral noise reduction and effective information enhancement. Accuracy was used to evaluate the qualitative discriminant models. Results: The results showed that the SG 1st-Der pretreatment method, combined with the SVM, provided the optimal model to distinguish different rice varieties. The accuracy of the optimal model was 98.33%. For the discrimination model of transgenic/non-transgenic rice, the SNV-SVM model, MSC-SVM model, and SG 1st-Der-PLS-DA model all achieved good analysis results with the accuracy of 100%. Conclusion: The results showed that portable NIR spectroscopy combined with chemometrics methods could be used to identify rice varieties and transgenic characteristics (Bt63) due to its fast, non-destructive, and accurate advantages.

Distinguishing varieties of paddy seeds based on Vis/NIRS and chemometrics

Abstract:The potential of visible and near infrared reflectance spectroscopy (Vis/NIRS) was investigated for its ability to nondestructively distinguish the varieties of paddy seeds. A total of 150 samples were prepared for spectra collecting from spectroradiometer (325-1075 nm). Then principal component analysis (PCA) was performed on the spectra of all the samples. PCA compressed hundreds of spectral data into several new variables, which can explain the most variance of original spectra. The 2-dimension plot was drawn with the scores of the first 2 PCs, it provided the clustering information of the varieties of paddy seeds. Principal component analysis showed that the cumulative variance of first 4 principal components (PCs) were 99.6%. So, the first 4PCs were used to replace the original spectra. The first 4 PCs were used as inputs of a back propagation artificial neural network (ANN). One hundred and twenty five samples were selected from five varieties randomly (25 for each variety), then they were used as train samples to develop ANN model. The optimal topology structure was 4-7-1 for three-layer neural network. This model was used to predict the varieties of 25 unknown samples, and the recognition rate was 100%. This model was reliable and practicable, and Vis/NIRS has substantial potential for distinguishing varieties of paddy seeds. © 2007 AAAE.
Identification of Bacterial Blight Resistant Rice Seeds Using Terahertz Imaging and Hyperspectral Imaging Combined With Convolutional Neural Network

Abstract:Because bacterial blight (BB) disease seriously affects the yield and quality of rice, breeding BB resistant rice is an important priority for plant breeders but the process is time-consuming. The feasibility of using terahertz imaging technology and near-infrared hyperspectral imaging technology to identify BB resistant seeds has therefore been studied. The two-dimensional (2D) spectral images and one-dimensional (1D) spectra provided by both imaging methods were used to build discriminant models based on a deep learning method, the convolutional neural network (CNN), and traditional machine learning methods, support vector machine (SVM), random forest (RF), and partial least squares discriminant analysis (PLS-DA). The highest classification accuracy was achieved by the discriminate model based on CNN using the terahertz absorption spectra. Confusion matrixes were pictured to show the identification details. The t-distributed stochastic neighbor embedding (t-SNE) method was used to visualize the process of CNN data processing. Terahertz imaging technology combined with CNN has great potential to quickly identify BB resistant rice seeds and is more accurate than using near-infrared hyperspectral imaging.
Hyperspectral Discrimination of Foliar Biotic Damages in Rice Using Principal Component Analysis and Probabilistic Neural Network

Abstract:Assessment of crop health status in real time could provide reliable and useful information for making effective and efficient management decisions regarding the appropriate time and method to control crop diseases and insect damage. In this study, hyperspectral reflectance of symptomatic and asymptomatic rice leaves infected by Pyricularia grisea Sacc, Bipolaris oryzae Shoem, Aphelenchoides besseyi Christie and Cnaphalocrocis medinalis Guen was measured in a laboratory within the 350–2 500 nm spectral region. Principal component analysis was performed to obtain the principal component spectra (PCs) of different transformations of the original spectra, including original (R), common logarithm of reciprocal (lg (1/R)), and the first derivative of original and common logarithm of reciprocal spectra (R′ and (lg (1/R))′). A probabilistic neural network classifier was applied to discriminate the symptomatic rice leaves from asymptomatic ones with the front PCs. For identifying symptomatic and asymptomatic rice leaves, the mean overall discrimination accuracies for R, lg (1/R), R′ and (lg (1/R))′ were 91.3, 93.1, 92.3 and 92%, and the mean Kappa coefficients were 0.771, 0.835, 0.829 and 0.82, respectively. To discriminate between disease and insect damage, the overall accuracies for R, lg (1/R), R′ and (lg (1/R))′ were 97.7, 98.1, 100 and 100%, and the Kappa coefficients were 0.962, 0.97, 1 and 1, respectively. These results demonstrated that hyperspectral remote sensing can discriminate between multiple diseases and the insect damage of rice leaves under laboratory conditions.
Discrimination of Transgenic Rice Based on Near Infrared Reflectance Spectroscopy and Partial Least Squares Regression Discriminant Analysis

Abstract:Near infrared reflectance spectroscopy（NIRS）, a non-destructive measurement technique, was combined with partial least squares regression discrimiant analysis（PLS-DA） to discriminate the transgenic（TCTP and mi166） and wild type（Zhonghua 11） rice. Furthermore, rice lines transformed with protein gene（Os TCTP） and regulation gene（Osmi166） were also discriminated by the NIRS method. The performances of PLS-DA in spectral ranges of 4 000–8 000 cm-1 and 4 000–10 000 cm-1 were compared to obtain the optimal spectral range. As a result, the transgenic and wild type rice were distinguished from each other in the range of 4 000–10 000 cm-1, and the correct classification rate was 100.0% in the validation test. The transgenic rice TCTP and mi166 were also distinguished from each other in the range of 4 000–10 000 cm-1, and the correct classification rate was also 100.0%. In conclusion, NIRS combined with PLS-DA can be used for the discrimination of transgenic rice.
Identification of Transgenic Soybean Varieties Using Mid-Infrared Spectroscopy

Abstract:Transgenic technology has enormous significance in increasing food production,protecting biodiversity and reducing the use of chemical pesticides and so on .However,there may be some security risks; therefore,research on genetically modified crop identification technology is attracting more and more attention .Mid-infrared spectroscopy combined with feature extraction methods were used to investigate the feasibility of identifying different kinds of transgenic soybeans in the wavelength range of 3 818～734 cm-1 .For this purpose,partial least squares-discriminant analysis (PLS-DA) was employed a s pattern recognition methods to classify three non-GMO parent soybeans(HC6,J ACK and W82)and their transgenic soybeans .The results of the calibration set w ere 96.67％,96.67％ and 83.33％ for three non-GMO parent soybeans and their transgenic soybeans,and the results of the prediction set were 83.33％,85％ and 85％ .X-loading weights,variable importance in the projection (VIP) algorithm and second derivative (2-Der) algorithm were applied to select sensitive wavenumbers .The sensitive wavelengths selected with x-loading weights were used to build P LS-DA model,the classification accuracy of the calibration set were 91.11％,91.67％ and 81.67％,and the results of the prediction set were 80％,80％ and 75％ .By using the VIP algorithm,the classification accuracy of the calibration set were 94.44％,95％ and 76.67％,and the results of the prediction set were 80％,85％ and 75％ .By using the 2-Der algorithm,the classification accuracy of the calibration set were 88.89％,81.67％ and 80％,and the results of the prediction set we re 76.67％,75％ and 75％ .Principal components analysis (PCA) and independent component analysis (ICA) were applied to extract feature information .The principal components were combined with PLS-DA model .The classification accuracy of the calibration set were 9667％,90％ and 80％,and the results of the prediction set w e re 80％,90％ and 80％ .The independent components were combined with PLS-DA model .The classification accuracy of the calibration set were 9333％,8333％ and 8333％ while the results of the prediction set were 8333％,75％ and 75％ .The overall results indicated that mid-infrared spectroscopy could accurately identify the varieties of the non-GMO parent soybeans,which provided a new idea for nondestructive testing of transgenic soybeans .Feature extraction methods could be us ed to build more concise models and reduce the amount of program operations combined with sensitive wavenumbers selection methods .
Discrimination of Transgenic Maize Containing the Cry1Ab/Cry2Aj and G10evo Genes Using Near Infrared Spectroscopy (NIR)

Abstract:Genetic engineering technique has made rapid strides in the past decades, however, the potential problems of this technique for environmental, ethical and religious impact are unknown. It is necessary to research on the detection of genetically modified organisms in agricultural crops and in products derived. In the present study, Near infrared spectroscopy (NIR) combined with chemometrics was successfully proposed to identify transgenic and non-transgenic maize. Transgenic maize single kernel and flour containing both cry1Ab/cry2Aj-G10evo protein and their parent, non-transgenic ones were measured in NIR diffuse reflectance mode with spectral range of 900 similar to 1 700 nm. Savitzky-Golay(SG)was used to preprocess the selection spectral region with absolute noises. Two classification methods, partial least square (PLS) and support vector machine (SVM); were used to build discrimination models based on the preprocessed full spectra and the dimension reduction information extracted by principal component analysis (PCA). Discriminant results of transgenic maize kernel based on SVM obtained a better performance by using the preprocessed full spectra compared to PLS model. The SVM achieved more than 90% calibration accuracy, while the PLS obtained just about 85% accuracy. By applying the PCA dimension reduction of the NIR reflectance in conjunction with the SVM model, the discrimination of transgenic from non-transgenic maize kernel was with accuracy up to 100% for both calibration set and validation set. The correct classification for transgenic and non-transgenic maize flour was 90. 625% using SVM based on preprocessed full spectra, although degration of exogenous gene and protein existed during the milling. The results indicated that INR spectroscopy techniques and chemometrics methods could be feasible ways to differentiate transgenic maize and other transgenic food.
Identification of hybrid rice strain based on near-infrared hyperspectral imaging technology

Abstract:The selection and identification of seeds are a key link in the process of agricultural breeding. In this study, near infrared (874-1734 nm) hyperspectral imaging technology combined with chemometrics and image processing technology was successfully performed to identify and visualize strains of hybrid rice seeds. A total of 2700 samples of 3 different strains of rice seeds were collected, and all samples were divided into the calibration set and the prediction set according to the ratio of 2:1 using the SPXY algorithm. PCA (principle component analysis) was applied to explore the separability of different rice seeds based on the spectral characteristics of rice samples, and the preliminary results demonstrated that hybrid rice seeds of 3 different strains showed a trend of classification. The full spectrum has a large data volume, and contains a large amount of redundant and collinear information, which would affect the accuracy and calculation speed of the model. Since the optimal wavelength selection can help to extract important information from the whole data to improve the performance of the model while simplifying it, we adopted SPA (successive projections algorithm) to select sensitive wavelengths. Seven sensitive wavelengths (985.08, 1106, 1203.55, 1399.04, 1463.19, 1601.81, 1645.82 nm) were determined from the range of 975-1646 nm, and these wavelengths were related to functional groups in molecules (N-H, C-H, NH3+), which indicated the reliability of the selected wavelength for modeling. Partial least squares-discriminant analysis (PLS-DA) and support vector machine (SVM) were applied to build the classification models based on the full spectra and optimal wavelengths, and an excellent classification was achieved, with the classification accuracy of over 90% for all models. The SVM model performed better than PLS-DA, and especially the full spectrum-based SVM model achieved outstanding identification results, with 99.67% classification accuracy for calibration set and 97.11% for prediction set. Compared with full spectrum-based models, optimal wavelengths-based models performed relatively worse, but still offered correct discrimination rates of over 90.22%. This results revealed that the selected wavelength is effective and reliable, which can provide a reference for on-line discrimination of different strains of hybrid rice seeds. Combined with image processing technology, the visual prediction map could be generated by inputting the average spectra of each rice seed into the SPA-SVM model, and different colors would be employed to represent different kinds of seeds. It showed that the visual analysis of the sample could intuitively identify rice seeds of different strains by these methods. The overall results indicated that near infrared hyperspectral imaging technology can be used to identify and visually predict hybrid rice seeds. This research provides a new way for rapid screening and identification of seeds in the process of agricultural breeding.
Rapid detection of <i>Aspergillus spp</i>. infection levels on milled rice by headspace-gas chromatography ion-mobility spectrometry (HS-GC-IMS) and E-nose

Abstract:This study described the rapid detection of milled rice infected with Aspergillus spp. species based on headspacegas chromatography ion-mobility spectrometry (HS-GC-IMS) and electronic nose (E-nose) combined with chemometrics, namely principal component analysis (PCA), k-nearest neighbor (kNN) and partial least squares regression (PLSR). 3D HS-GC-IMS imaging and their response differences enabled the discrimination among fungal species. kNN was used to differentiate rice samples with cdifferent levels of fungal infection and achieved correct classified rate of 94.44% and 91.67% by HS-GC-IMS and E-nose, respectively. PLSR method was used for quantitative regression of fungal colony counts in rice samples and good prediction performances were achieved by HS-GC-IMS (R-p(2) = 0.909, RMSEP = 0.202) and E-nose (R-p(2) = 0.864, RMSEP = 0.235). The results indicated that both HS-GC-IMS and E-nose approaches can potentially be implemented for the detection of fungal contamination levels in milled rice, and HS-GC-IMS fingerprinting coupled with chemometrics might be used as an alternative tool for a highly sensitive method. This research might provide scientific information on the rapid, non-destructive, and effective fungal detection system for rice grains.
[Fast Identification of Transgenic Soybean Varieties Based Near Infrared Hyperspectral Imaging Technology].

Abstract:Near-infrared hyperspectral imaging technology combined with chemometrics was applied for rapid and non-invasive transgenic soybeans variety identification. Three different non-GMO parent soybeans(HC6, JACK, TL1)and their transgenic soybeans were chosen as the research object. The developed hyperspectral imaging system was used to acquire the hyperspectral images in the spectral range of 874~1 734 nm with 256 bands of soybeans, and the reflectance spectra were extracted from the region of interest (ROI) in the images. After eliminating the obvious noises, the moving average(MA)was applied as smooth pretreatment, and the wavelengths from 941~1 646 nm were used for later analysis. Partial least squares-discriminant analysis (PLS-DA)was employed as pattern recognition method to class the three different non-GMO parent soybeans. The classification accuracy of both the calibration set and the prediction set were 97.50% and 100% for the HC6, 100% and 100% for the JACK, 96.25% and 92.50% for the TL1, which indicated that hyperspectral imaging technology could identify the varieties of the non-GMO parent soybeans. Then PLS-DA was applied to classify non-GMO parent soybean and its transgenic soybean cultivars for building discriminant models. For the full spectra, the classification accuracy of both the calibration set and the prediction set were 99.17% and 99.17% for the HC6 and its transgenic soybean cultivars, 87.19% and 81.25% for the JACK and its transgenic soybean cultivars, 99.17% and 98.33% for the TL1 and its transgenic soybean cultivars, respectively. The sensitive wavelengths were selected by x-loading weights, and the classification accuracy of the calibration set and prediction set of PLS-DA models based on sensitive wavelengths were 72.50% and 80% for the HC6 and its transgenic soybean cultivars, 80.63% and 79.38% for the JACK and its transgenic soybean cultivars, 85% and 85% for the TL1 and its transgenic soybean cultivars, respectively. These results showed that the pattern recognition for non-GMO parent soybean and their transgenic soybeans was feasible, and the selected sensitive wavelengths could be used for the pattern recognition of non-GMO parent soybeans and transgenic soybeans. The overall results indicated that it was feasible to use near-infrared hyperspectral imaging technology for the pattern recognition of the non-GMO parent soybeans varieties, non-GMO parent soybean and its transgenic soybeans. This study also provided a new alternative for rapid and non-destructive accurate identification of transgenic soybean.
Use of electronic nose technology for identifying rice infestation by Nilaparvata lugens

Abstract:Plant-emitted volatiles can change after herbivore attack. Monitoring the change in volatile profiles can offer a non-destructive method for determining plant health. An electronic nose (E-nose) equipped with a headspace sampling unit was used to discriminate between volatile profiles emitted by uninfested rice plants and those emitted by rice plants exposed to different numbers of Nilaparvata lugens adults. Principal component analysis (PCA) and linear discriminant analysis (LDA) were used to investigate whether the E-nose was able to distinguish among the different pest treatments. The results indicate that it is possible to separate differently treated rice plants using E-nose signals. The stepwise discriminant analysis (SDA) and a 3-layer back-propagation neural network (BPNN) were developed for pattern recognition models. Calculations show that the discrimination rates were over 92.5% for the training data set and 70% for the testing set using SDA. The correlation coefficient between predicted and real numbers of the pest was found to be over 0.78 using BPNN. Moreover, gas chromatography–mass spectrometry (GC–MS) analysis confirmed the E-nose results. These studies demonstrate that the E-nose technology has clear potential for use as an effective insect monitoring method.
Screening of Transgenic Maize Using Near Infrared Spectroscopy and Chemometric Techniques

Abstract:The applicability of near infrared (NIR) spectroscopy combined with chemometrics was examined to develop fast, low-cost and non-destructive spectroscopic methods for classification of transgenic maize plants. The transgenic maize plants containing both cry1Ab/cry2Aj-G10evo proteins and their non-transgenic parent were measured in the NIR diffuse reflectance mode with the spectral range of 700–1900 nm. Three variable selection algorithms, including weighted regression coefficients, principal component analysis -loadings and second derivatives were used to extract sensitive wavelengths that contributed the most discrimination information for these genotypes. Five classification methods, including K-nearest neighbor, Soft Independent Modeling of Class Analogy, Naive Bayes Classifier, Extreme Learning Machine (ELM) and Radial Basis Function Neural Network were used to build discrimination models based on the preprocessed full spectra and sensitive wavelengths. The results demonstrated that ELM had the best performance of all methods, even though the model’s recognition ability decreased as the variables in the training of neural networks were reduced by using only the sensitive wavelengths. The ELM model calculated on the calibration set showed classification rates of 100% based on the full spectrum and 90.83% based on sensitive wavelengths. The NIR spectroscopy combined with chemometrics offers a powerful tool for evaluating large number of samples from maize hybrid performance trials and breeding programs.
Discrimination of CRISPR/Cas9-induced Mutants of Rice Seeds Using Near-Infrared Hyperspectral Imaging

Abstract:Identifying individuals with target mutant phenotypes is a significant procedure in mutant exploitation for implementing genome editing technology in a crop breeding programme. In the present study, a rapid and non-invasive method was proposed to identify CRISPR/Cas9-induced rice mutants from their acceptor lines (huaidao-1 and nanjing46) using hyperspectral imaging in the near-infrared (NIR) range (874.41–1733.91 nm) combined with chemometric analysis. The hyperspectral imaging data were analysed using principal component analysis (PCA) for exploratory purposes, and a support vector machine (SVM) and an extreme learning machine (ELM) were applied to build discrimination models for classification. Meanwhile, PCA loadings and a successive projections algorithm (SPA) were used for extracting optimal spectral wavelengths. The SVM-SPA model achieved best performance, with classification accuracies of 93% and 92.75% being observed for calibration and prediction sets for huaidao-1 and 91.25% and 89.50% for nanjing46, respectively. Furthermore, the classification of mutant seeds was visualized on prediction maps by predicting the features of each pixel on individual hyperspectral images based on the SPA-SVM model. The above results indicated that NIR hyperspectral imaging together with chemometric data analysis could be a reliable tool for identifying CRISPR/Cas9-induced rice mutants, which would help to accelerate selection and crop breeding processes.
