Abstract:The conformation and topological properties of DNA single strand probe molecules attached on solid surfaces are important, notably for the performances of devices such as biosensors. Commonly, the DNA probes are tethered to the surface using external linkers such as NH2. In this study, the role and influence of this amino-linker on the immobilization way and conformation of DNA probes on Ag nanoparticle surface is emphasized using Surface Enhanced Raman Spectroscopy (SERS). We compare the SERS spectra and their reproducibility in the case of two groups of DNA polybase probes which are polyA, polyC, polyT, and polyG. In the first group, the polybases exhibit an external NH2 functional linker while in the second group the polybases are NH2-free. The results show that the reproducibility of SERS spectra is enhanced in the case of the first group. It leads us to propose two models of polybase conformation on Ag surface according to the presence or the absence of the external NH2 linker. In the presence of the NH2 external linker, the latter would act as a major anchoring point. As a result, the polybases are much ordered with a less random orientation than in the case of NH2-free polybases. Consequently, in view of further in situ hybridization for biosensing applications, it is strongly recommended to use NH2 linker functionalized DNA probes.

Abstract:Abstract The development of nucleic acid‐based drugs holds great promise for therapeutic applications, but their effective delivery into cells is hindered by poor cellular membrane permeability and inherent instability. To overcome these challenges, delivery vehicles are required to protect and deliver nucleic acids efficiently. Silica nanoparticles (SiNPs) have emerged as promising nanovectors and recently bioregulators for gene delivery due to their unique advantages. In this review, a summary of recent advancements in the design of SiNPs for nucleic acid delivery and their applications is provided, mainly according to the specific type of nucleic acids. First, the structural characteristics and working mechanisms of various types of nucleic acids are introduced and classified according to their functions. Subsequently, for each nucleic acid type, the use of SiNPs for enhancing delivery performance and their biomedical applications are summarized. The tailored design of SiNPs for selected type of nucleic acid delivery will be highlighted considering the characteristics of nucleic acids. Lastly, the limitations in current research and personal perspectives on future directions in this field are presented. It is expected this opportune review will provide insights into a burgeoning research area for the development of next‐generation SiNP‐based nucleic acid delivery systems.

Abstract:Oligonucleotide-based therapy has experienced remarkable development in the past 2 decades, but its broad applications are severely hampered by delivery vectors. Widely used viral vectors and lipid nanovectors are suffering from immune clearance after repeating usage or requiring refrigerated transportation and storage, respectively. In this work, amino-modified virus-mimetic spike silica nanoparticles (NH 2 -SSNs) were fabricated using a 1-pot surfactant-free approach with controlled spike lengths, which were demonstrated with excellent delivery performance and biosafety in nearly all cell types and mice. It indicated that NH 2 -SSNs entered cells by spike-dependent cell membrane docking and dynamin-dependent endocytosis. The positively charged spikes with proper length on the surface can facilitate the efficient encapsulation of RNAs, protect the loaded RNAs from degradation, and trigger an early endosome escape during intracellular trafficking, similarly to the cellular internalization mechanism of virions. Regarding the fantastic properties of NH 2 -SSNs in nucleic acid delivery, it revealed that nanoparticles with solid spikes on the surface would be excellent vehicles for gene therapy, presenting self-evident advantages in storage, transportation, modification, and quality control in large-scale production compared to lipid nanovectors.

Block copolymer-coated calcium phosphate nanoparticles sensing intracellular environment for oligodeoxynucleotide and siRNA delivery

Abstract:The organic-inorganic hybrid nanoparticles entrapping oligodeoxynucleotide (ODN) or siRNA were prepared through the self-associating phenomenon of the block copolymer, poly(ethylene glycol)-block-poly(aspartic acid) (PEG-PAA), with calcium phosphate. The nanoparticles have diameters in the range of several hundreds of nanometers depending on the PEG-PAA concentration and revealed excellent colloidal stability due to the steric repulsion effect of the PEG layer surrounding the calcium phosphate core. The loading capacities of ODN and siRNA were fairly high, reaching almost 100% under optimal conditions. The flowcytometric analysis and confocal microscopy observation indicated that the hybrid nanoparticles loaded with ODN were taken up by the cells through the endocytosis mechanism. Furthermore, the calcium phosphate core dissociates in the intracellular environment with appreciably lowered calcium ion concentration compared to the exterior, allowing the release of the incorporated ODN and siRNA in a controlled manner. Eventually, effective intracellular delivery and nuclear localization of these nucleic acid-based drugs were evidenced through the observation of laser confocal microscopy using FITC-labeled ODN. This smart ion-sensitive characteristic of hybrid nanoparticles was further demonstrated by the appreciable silencing of reporter gene expression by siRNA incorporated in the nanoparticles.

Abstract:Nucleic acids, used as therapeutics to silence disease-related genes, offer significant advantages over small molecule drugs: they provide high specificity, the ability to target "undruggable" molecules, and adaptability to a wide range of disease phenotypes. However, their instability in biological media, as well their rapid clearance from the organism limit their applicability, necessitating the use of nanocarriers to overcome these challenges. Among these strategies, spherical nucleic acids (SNA) – composed of a densely packed corona of oligonucleotides around a nanoparticle – have emerged as a powerful tool, in particular when self-assembled from DNA amphiphiles. This non-covalent strategy however has caveats, especially when it comes to stability in complex biological media, where these SNAs disassemble in contact to serum proteins. Here, we developed highly fluorinated DNA amphiphiles that readily self-assemble into SNAs and have tunable stability profiles in biological media. They are made of branched fluorinated moieties with potentially improved biodegradability as compared to their linear counterparts. Depending on the number of fluorophilic interactions, the self-assembled SNAs can have excellent serum stabilities – up to days – and readily deliver nucleic acid therapeutics for gene silencing applications. These systems show great potential as promising candidates for nucleic acid-based therapies.

Effect of modification of siRNA molecules delivered with aminopropylsilanol nanoparticles on suppression of A/H5N1 virus in cell culture

Abstract:The application of siRNAs as antiviral agents is limited by several obstacles including their poor penetration into cells and instability in biological media. To overcome these problems, we used non-agglomerated aminopropylsilanol nanoparticles (NP) to deliver siRNA into cells. All studied siRNAs had identical nucleoside sequences comprising phosphodiester or phosphorothioate (PS) internucleotide groups and the 2'-OMe and/or 2'-F groups in nucleoside units at different positions of RNA. The siRNA molecules were attached to NP, thus forming the NP-siRNA nanocomplexes. We studied the effect of siRNA modification in the nanocomplexes on suppressing the highly pathogenic influenza A/H5N1 virus replication. The results demonstrated that all siRNA-containing nanocomplexes inhibited the replication of the A/H5N1 virus by 1-3 orders of magnitude. The nanocomplexes containing partially modified siRNAs exhibited the most pronounced inhibition with an efficacy of 900-fold. This result was achieved by using siRNA consisting of the canonical 19-bp RNA duplex with the 3'-dTdT dangling ends, with the antisense strand in this duplex being protected from endonucleases (one UMeA site within the strand). The additional modifications of siRNA reduce their antiviral activity. Promising sense strands for loading into the RISC complex are likely to be phosphodiester sequences that contain dTdT at the 3' end (such as S4) to be protected against exonucleases. The sense strands of this type can probably be the most suitable for designing siRNAs as therapeutic agents. The proposed NP-siRNA nanocomplexes that consisted of low toxic and non-agglomerated aminopropylsilanol nanoparticles and siRNA molecules could be hopeful agents for gene silencing.

Abstract:The development of in vivo delivery systems for oligonucleotides and siRNA is strongly desired to achieve their clinical applications. Recently, polyplex micelles, which are formed through an electrostatic interaction between nucleic acid compounds (DNA and RNA) and poly(ethylene glycol) (PEG)-polycation block copolymers, have received much attention due to their nanometric-scaled size and excellent biocompatibility. Abstract:Intracellular delivery of biomacromolecular drugs such as siRNA and proteins remains challenging. Polymers have been extensively explored as their delivery carriers, but the rigid structures and varied surface charges of siRNA and proteins make them hardly form well-defined nano-sized complexes with good stability for intracellular delivery. Here, we show that the flexible single strand oligonucleotides readily self-assemble with the poly(ethylene glycol)-b-poly(L-lysine) (PEG-b-PLL) into similar to 100 nm-sized nanovesicles, which can encapsulate siRNA and various proteins for efficient intracellular delivery. Moreover, a cytotoxic single strand oligonucleotide, polyfluoropyrimidine (F20), is used as a functional oligonucleotide. F20/PEG-PLL form nanovesicles (F20some) with fast cellular uptake, leading to significant higher cell cytotoxicity than naked F20 and the parent drug 5-fluorouracil (5-FU). Furthermore, F20some easily encapsulate siRNA and the cytotoxic proteins to potentiate the anticancer efficacy. The strategy in this study provides a promising platform for intracellular delivery of therapeutic oligonucleotides and other biopharmaceuticals. (C) 2021 Elsevier Ltd. All rights reserved.

Abstract:Inorganic nanoparticles have received great interests due to their attractive electronic, optical, and thermal properties as well as catalytic properties and potential applications in the fields of physics, chemistry, biology, medicine, and material science and their different interdisciplinary fields. Great deals of synthetic methods Such as aqueous- and organic-phase approaches have been reported to synthesize high-quality inorganic nanoparticles, but the stability of colloid nanoparticles obtained is still a great problem. In addition, most of these methods for preparing nanoparticles were based oil the use of organic ligand, surfactant or polymeric templates. However, the addition of organic ligand, surfactant or polymeric templates may introduce contamination in the final product due to the formation of undesired byproduct ill the reaction medium, Which makes them unsuitable for further application, especially in biology. On the other hand, fluorohores such as dyes has been employed as optical probe by many groups for carrying out bioassay such as detecting target DNA, protein, etc. However, because one DNA or other probes call only be labeled with one or a few fluorophores, the fluorescence signal is too weak to be detected when the target concentration is low. Furthermore, most organic dyes suffer serious photobleaching, often resulting in irreproducible signals for ultratrace bioanalysis. Silica coating of inorganic nanomaterial or fluorohores appears as all attractive alternative for providing enhanced colloidal or photostable stability and suitable functional groups for bioconjugation. Abstract:Silicon-containing nanoparticles (NPs) are considered promising drug carriers for targeted drug delivery. In this study, we investigated the physical and chemical properties of silicon-containing NPs, including silica and organomodified silica NPs (SiO2NPs and OrSiO2NPs, respectively), with different surface modifications, with the aim of increasing drug-loading efficiency. In addition, we described the original synthesis methods of different sizes of OrSiO2NPs, as well as new hybrid OrSiO2NPs with a silica core (SiO2 + OrSiO2NPs). Animal experiments revealed that the silicon-containing NPs investigated were non-toxic, as evidenced by a lack of hemodynamic response after intravenous administration. Bioelimination studies showed rapid renal excretion of OrSiO2NPs. In drug release kinetics studies, adenosine was immobilized on SiO2NPs using three different approaches: physical adsorption, ionic, and covalent bonding. We observed that the rate of adenosine desorption critically depended on the type of immobilization; therefore, adenosine release kinetics can be adjusted by SiO2NP surface modification technique. Adsorption of adenosine on SiO2 + OrSiO2NPs resulted in a significant attenuation of adenosine-induced hypotension and bradycardia.

Abstract:Nanoparticles are used for delivering therapeutics into cells1,2. However, size, shape, surface chemistry and the presentation of targeting ligands on the surface of nanoparticles can affect circulation half-life and biodistribution, cell-specific internalization, excretion, toxicity and efficacy3,4,5,6,7. A variety of materials have been explored for delivering small interfering RNAs (siRNAs)—a therapeutic agent that suppresses the expression of targeted genes8,9. However, conventional delivery nanoparticles such as liposomes and polymeric systems are heterogeneous in size, composition and surface chemistry, and this can lead to suboptimal performance, a lack of tissue specificity and potential toxicity10,11,12. Here, we show that self-assembled DNA tetrahedral nanoparticles with a well-defined size can deliver siRNAs into cells and silence target genes in tumours. Monodisperse nanoparticles are prepared through the self-assembly of complementary DNA strands. Because the DNA strands are easily programmable, the size of the nanoparticles and the spatial orientation and density of cancer-targeting ligands (such as peptides and folate) on the nanoparticle surface can be controlled precisely. We show that at least three folate molecules per nanoparticle are required for optimal delivery of the siRNAs into cells and, gene silencing occurs only when the ligands are in the appropriate spatial orientation. In vivo, these nanoparticles showed a longer blood circulation time (t1/2 ≈ 24.2 min) than the parent siRNA (t1/2 ≈ 6 min).

Abstract:Changes to the medical device regulations within the past few years have forced medical device manufacturers to take an integrated approach to design and validation in order to ensure that their products are reliable and fit for purpose. Good design practice encourages fitness for purpose within commercial reality. This paper contains a review of the current literature that is relevant to good design practice. The results show that there is inadequate guidance regarding the integration of validation with design. Thus, there is a need for good design practice to include 'design for validation' which is aimed at designing medical devices to make them easier and more economic to validate. Research has been carried out at the Cambridge Engineering Design Centre in order to develop an approach that provides guidance in order to help designers achieve integrated design, development and validation. This will be reported in part II of this paper.

Abstract:In the beginning of the 21st century, therapeutic oligonucleotides have shown great potential for the treatment of many life-threatening diseases. However, effective delivery of therapeutic oligonucleotides to the targeted location in vivo remains a major issue. As an emerging field, DNA nanotechnology is applied in many aspects including bioimaging, biosensing, and drug delivery. With sequence programming and optimization, a series of DNA nanostructures can be precisely engineered with defined size, shape, surface chemistry, and function. Simply with hybridization, therapeutic oligonucleotides including unmethylated cytosine-phosphate-guanine dinucleotide oligos, small interfering RNA (siRNA) or antisense RNA, single guide RNA of the regularly interspaced short palindromic repeat-Cas9 system, and aptamers, are successfully loaded on DNA nanostructures for delivery. In this progress report, the development history of DNA nanotechnology is first introduced, and then the mechanisms and means for cellular uptake of DNA nanostructures are discussed. Next, current approaches to deliver therapeutic oligonucleotides with DNA nanovehicles are summarized. In the end, the challenges and opportunities for DNA nanostructure-based systems for the delivery of therapeutic oligonucleotides are discussed.
Preparation and characterization of silk fibroin/oligochitosan nanoparticles for siRNA delivery

Abstract:siRNA therapy offers hope treating diseases caused by genetic defects as well as viral infections and cancers, although it has been limited by the low stability of siRNA and its rapid degradation in the presence of nucleases as well as its low cellular uptake. In this study, oligochitosan (OC) combined with silk fibroin (SF) was formulated and proposed as a novel carrier for siRNA. The obtained SF/OC/siRNA nanoparticles (NPs) were characterized according to their physicochemical properties, such as their size, zeta potential, loading efficiency, stability, cytotoxicity, cellular uptake and transfection efficiency, and their properties were compared with those of OC polyplexes. The mean diameter of SF/OC/siRNA NPs was not significantly different compared to polyplexes, and the particle size ranged between 250 and 450 nm. Increased amounts of SF in NPs enhanced their loading efficiency, and NPs showed excellent stability in the presence of FBS and heparin compared with OC polyplexes. Additionally, MTT assays demonstrated that SF/OC/siRNA NPs had lower cytotoxicity. NPs showed better gene silencing with or without FBS, which could be attributed to increased loading efficiency, serum stability and cellular uptake. These properties suggest that SF/OC/siRNA NPs have a strong potential as gene carriers.
Block and graft copolymers and NanoGel copolymer networks for DNA delivery into cell

Abstract:Self-assembling complexes from nucleic acids and synthetic polymers are evaluated for plasmid and oligonucleotide (oligo) delivery. Polycations having linear, branched, dendritic. block- or graft copolymer architectures are used in these studies. All these molecules bind to nucleic acids due to formation of cooperative systems of salt bonds between the cationic groups of the polycation and phosphate groups of the DNA. To improve solubility of the DNA/polycation complexes, cationic block and graft copolymers containing segments from polycations and non-ionic soluble polymers, for example, poly(ethylene oxide) (PEO) were developed. Binding of these copolymers with short DNA chains, such as oligos, results in formation of species containing hydrophobic sites from neutralized DNA polycation complex and hydrophilic sites from PEO. These species spontaneously associate into polyion complex micelles with a hydrophobic core from neutralized polyions and a hydrophilic shell from PEO. Such complexes are very small (10-40 nm) and stable in solution despite complete neutralization of charge. They reveal significant activity with oligos in vitro and in vivo. Binding of cationic copolymers to plasmid DNA forms larger (70-200 nm) complexes. which are practically inactive in cell transfection studies. It is likely that PEO prevents binding of these complexes with the cell membranes ("stealth effect"). However attaching specific ligands to the PEO-corona can produce complexes, which are both stable in solution and bind to target cells. The most efficient complexes were obtained when PEO in the cationic copolymer was replaced with membrane-active PEO-b-poly(propylene oxide)-b-PEO molecules (Pluronic 123). Such complexes exhibited elevated levels of transgene expression in liver following systemic administration in mice. To increase stability of the complexes, NanoGel carriers were developed that represent small hydrogel particles synthesized by cross-linking of PEI with double end activated PEO using an emulsification/solvent evaporation technique. Oligos are immobilized by mixing with NanoGel suspension, which results in the formation of small particles (80 nm). Oligos incorporated in NanoGel are able to reach targets within the cell and suppress gene expression in a sequence-specific fashion. Further. loaded NanoGel particles cross-polarized monolayers of intestinal cells (Caco-2) suggesting potential usefulness of these systems for oral administration of oligos. In conclusion the approaches using polycations for gene delivery for the design of gene transfer complexes that exhibit a very broad range of physicochemical and biological properties, which is essential for design of a new generation of more effective non-viral gene delivery systems.

Abstract:RNA interference is supposed to be one of the most powerful technologies for suppression of genes and treatment of diverse human diseases while the safe delivery and visualization of siRNA were still challenging. In this text, a novel type of monodispersed conjugated polymer nanoparticles PFNBr with brush-like molecular structure was introduced into siRNA delivery system. The nanoparticles exhibited dual functions conveniently in the delivery system which can not only carry high amount of siRNA to penetrate intracellularly for knocking down targeted mRNA but also act as signal agents for siRNA tracking and cellular imaging. Due to the high density side chains with positive charges and more extended conformation of the spatial structure, PFNBr nanoparticles as nanocarrier for siRNA provided outstanding capture ability (1 mol polymer to more than 32.5 mol siRNA) and enhanced protection capability of siRNA molecules from degradation. Here, it should be noted that the concentration of carrier in the working platform was lowered from the level of mu mol/L to nmol/L compared with other conjugated polymer delivery systems due to the outstanding carrying capacity of PFNBr. And meanwhile, this system acquired high gene silence efficiency and good biocompatibility. The proposed complex nanoparticles efficiently transfected siPlk1 into PANC-1 cells and induced high knockdown efficiency for targeted Plk1 mRNA to 23.9% and no significant cytotoxicity of the PFNBr/siRNA complexes was shown. Therefore, this working platform provides a solution to most of the common problems associated with the siRNA delivery, visualization, and therapeutic applications, and keeps a bright outlook for the development of new nucleic acid-based therapeutics and simultaneously for fluorescent bioimaging.

Abstract:Small interfering RNA (siRNA) can be used to suppress gene expression, thereby providing a new avenue for the treatment of various diseases. However, the successful implementation of siRNA therapy requires the use of delivery platforms that can overcome the major challenges of siRNA delivery, such as enzymatic degradation, low intracellular uptake and lysosomal entrapment. Here, a protocol for the preparation and use of a biocompatible and effective siRNA delivery system is presented. This platform consists of polyethylenimine (PEI) and arginine (Arg)-grafted porous silicon microparticles, which can be loaded with siRNA by performing a simple mixing step. The silicon particles are gradually degraded over time, thereby triggering the formation of Arg-PEI/siRNA nanoparticles. This delivery vehicle provides a means for protecting and internalizing siRNA, without causing cytotoxicity. The major steps of polycation functionalization, particle characterization, and siRNA loading are outlined in detail. In addition, the procedures for determining particle uptake, cytotoxicity, and transfection efficacy are also described.
Triblock copolymer-encapsulated nanoparticles with outstanding colloidal stability for siRNA delivery

Abstract:A new generation of siRNA nanocarrier with compact, uniform size and excellent colloidal stability has been developed by combining inorganic nanoparticles with rationally designed triblock copolymers. In contrast to conventional cationic polymers and nanoparticles that often condense oligonucleotides into polydisperse aggregates, our nanoparticle-polymer complexes remain single after loading with siRNA. More importantly, they are highly stable even in complete serum, which fills the gap between in vitro technology development using serum-free (or low percentage serum) cell culture media and downstream in vivo applications. Targeted delivery is achieved in GFP-expressing HeLa cells by functionalizing the siRNA delivery vehicle with an integrin-specific peptide ligand. The GFP positive cell population can be reduced from the original 86 to 60 and 25% for nontargeted and targeted nanoparticle-polymer complexes, respectively. At the nanocarrier concentration for siRNA delivery, virtually no cytotoxicity was detected. Further development and validation of this technology by introducing biodegradable and biocompatible core particles and testing them in lab animals could enable widespread uses of siRNA and potentially lead to clinical translation.
[Development of PCR test system based on colA gene for detection of leptospirae in clinical material].

Abstract:AIM Development of primers for the detection of leptospirae in clinical material including urine. MATERIALS AND METHODS Study of specificity and sensitivity of primers complementary to colA gene in standard PCR by using DNA preparation of cultures of pathogenic and saprophytic leptospirae, biological materials from healthy humans and dogs, including contaminated with pathogenic leptospirae culture. RESULTS Specific interaction of these primers with DNA of pathogenic leptospirae of 14 serogroups was established. Sensitivity of the technique was 50 cells in 1 ml of sample. CONCLUSION The primers described fulfill the requirements for the sensitivity and specificity and can be recommended for the detection of leptospirae in both serum and urine.
