Abstract:Inferential estimation of polymer quality using stacked neural networks (SNNs) is studied. A single neural network model developed from a limited amount of data usually lacks generalization capability. Model generalization capability can be significantly improved by using SNNs model. Proper determination of the stacking weights is essential for good SNNs model performance, so determination of appropriate weights for combining individual networks using ridge regression is proposed. The proposed technique has been successfully applied to the studies of prediction for properties of PVC grains. The results obtained demonstrate significant improvements in model accuracy and robustness, as a result of using SNNs model, compared to using single neural network model.
py.Aroma: An Intuitive Graphical User Interface for Diverse Aromaticity Analyses

Abstract:The nucleus-independent chemical shift (NICS) criterion plays a significant role in evaluating (anti-)aromaticity. While readily accessible even for non-computational chemists, adding ghost atoms for multi-points NICS evaluations poses a significant challenge. In this note, I introduce py.Aroma, a freely available and open-source Python package designed specifically for analyzing (anti-)aromaticity. Through its user-friendly graphical interface, py.Aroma simplifies and enhances aromaticity analyses by offering key features such as HOMA/HOMER index computation, Gaussian-type input file generation for diverse NICS calculations and corresponding output processing, NMR spectra plotting, and generating computational supporting information (SI) for scientific manuscripts. Additionally, pre-compiled executables for macOS and Windows are available at https://wongzit.github.io/program/pyaroma. Make facilitate accessibility for users lacking programming experience or time constraints. I believe py.Aroma will prove to be a valuable tool for the chemistry community.

Abstract:A major obstacle for machine learning (ML) in chemical science is the lack of physically informed feature representations that provide both accurate prediction and easy interpretability of the ML model. In this work, we describe adsorption systems using novel two-dimensional energy histogram (2D-EH) features, which are obtained from the probe-adsorbent energies and energy gradients at grid points located throughout the adsorbent. The 2D-EH features encode both energetic and structural information of the material and lead to highly accurate ML models (coefficient of determination R2 ∼ 0.94-0.99) for predicting single-component adsorption capacity in metal-organic frameworks (MOFs). We consider the adsorption of spherical molecules (Kr and Xe), linear alkanes with a wide range of aspect ratios (ethane, propane, n-butane, and n-hexane), and a branched alkane (2,2-dimethylbutane) over a wide range of temperatures and pressures. The interpretable 2D-EH features enable the ML model to learn the basic physics of adsorption in pores from the training data. We show that these MOF-data-trained ML models are transferrable to different families of amorphous nanoporous materials. We also identify several adsorption systems where capillary condensation occurs, and ML predictions are more challenging. Nevertheless, our 2D-EH features still outperform structural features including those derived from persistent homology. The novel 2D-EH features may help accelerate the discovery and design of advanced nanoporous materials using ML for gas storage and separation in the future.

Transferability of Machine Learning Models for Predicting Raman Spectra

Abstract:Theoretical prediction of vibrational Raman spectra enables a detailed interpretation of experimental spectra, and the advent of machine learning techniques makes it possible to predict Raman spectra while achieving a good balance between efficiency and accuracy. However, the transferability of machine learning models across different molecules remains poorly understood. This work proposed a new strategy whereby machine learning-based polarizability models were trained on similar but smaller alkane molecules to predict spectra of larger alkanes, avoiding extensive first-principles calculations on certain systems. Results showed that the developed polarizability model for alkanes with a maximum of nine carbon atoms can exhibit high accuracy in the predictions of polarizabilities and Raman spectra for the n-undecane molecule (11 carbon atoms), validating its reasonable extrapolation capability. Additionally, a descriptor space analysis method was further introduced to evaluate the transferability, demonstrating potentials for accurate and efficient Raman predictions of large molecules using limited training data labeled for smaller molecules.

Abstract:Structure-Odor Relationship (SOR) is the key to the understanding of the mechanism of odors, which further facilitates the odor prediction and aroma design. However, the modeling of SOR is still a challenge since the understanding of odor mechanism is unresolved. In this paper, an Artificial Neural Network (ANN) model is developed to generate the SOR model for aroma mixtures, in which the molecular surface charge density profiles (o--profiles) are used as the descriptors. In this ANN model, the aroma mixture properties are the input, and the o--profiles of the mixtures are the output, which can directly predict the o--profiles of the aroma mixtures under certain odor requirements. Then, Euclidean distance-based ingredient screening method is applied to search the aroma mixture that fits the predicted o--profiles from the ANN model. Finally, a Computer-Aided Aroma Design (CAAD) framework is formulated for the design of aroma mixtures. Two case studies of aroma mixture design are presented. Abstract:Understanding the relationship between the chemical structure and physicochemical properties of odor molecules and olfactory perception, i.e., the structure–odor relationship, remains a decades-old, challenging task. However, the differences among the molecular structure graphs of different molecules are subtle and complex, and the molecular feature descriptors are numerous, with complex interactions that cause multiple odor perceptions. In this paper, we propose to decompose the features of the molecular structure graph into feature vectors corresponding to each odor perception descriptor to effectively explore higher-order semantic interactions between odor molecules and odor perception descriptors. We propose an olfactory perception prediction model noted as HGAFMN, which utilizes a hypergraph neural network with the olfactory lateral inhibition-inspired attention mechanism to learn the molecular structure feature from the odor molecular structure graph. Furthermore, existing methods cannot effectively extract interactive features in the large number of molecular feature descriptors, which have complex relations. To solve this problem, we add an attentional factorization mechanism to the deep neural network module and obtain a molecular descriptive feature through the deep feature combination based on the attention mechanism. Our proposed HGAFMN has achieved good results in extensive experiments and will help product design and quality assessment in the food, beverage, and fragrance industries.
AROMA: Preserving Spatial Structure for Latent PDE Modeling with Local Neural Fields

Abstract:We present AROMA (Attentive Reduced Order Model with Attention), a framework designed to enhance the modeling of partial differential equations (PDEs) using local neural fields. Our flexible encoder-decoder architecture can obtain smooth latent representations of spatial physical fields from a variety of data types, including irregular-grid inputs and point clouds. This versatility eliminates the need for patching and allows efficient processing of diverse geometries. The sequential nature of our latent representation can be interpreted spatially and permits the use of a conditional transformer for modeling the temporal dynamics of PDEs. By employing a diffusion-based formulation, we achieve greater stability and enable longer rollouts compared to conventional MSE training. AROMA's superior performance in simulating 1D and 2D equations underscores the efficacy of our approach in capturing complex dynamical behaviors.

Abstract:π–π stacking are omnipresent interactions, crucial in many areas of chemistry, and often studied using quantum chemical methods. Here, we report a simple and computationally efficient method of estimating the binding energies of stacked polycyclic aromatic hydrocarbons based on steered molecular dynamics. This method leverages the force field parameters for accurate calculation. The presented results show good agreement with those obtained through DFT at the ωB97X-D3/cc-pVQZ level of theory. It is demonstrated that this force field-driven SMD method can be applied to other aromatic molecules, allowing insight into the complexity of the stacking interactions and, more importantly, reporting π–π stacking energy values with reasonable precision.

Abstract:The application of deep learning techniques on aroma-chemicals has resulted in models more accurate than human experts at predicting olfactory qualities. However, public research in this domain has been limited to predicting the qualities of single molecules, whereas in industry applications, perfumers and food scientists are often concerned with blends of many molecules. In this paper, we apply both existing and novel approaches to a dataset we gathered consisting of labeled pairs of molecules. We present graph neural network models capable of accurately predicting the odor qualities arising from blends of aroma-chemicals, with an analysis of how variations in architecture can lead to significant differences in predictive power.

Abstract:The rapid development of artificial intelligence (AI) is driving significant changes in the field of atomic modeling, simulation, and design. AI-based potential energy models have been successfully used to perform large-scale and long-time simulations with the accuracy of ab initio electronic structure methods. However, the model generation process still hinders applications at scale. We envision that the next stage would be a model-centric ecosystem, in which a large atomic model (LAM), pre-trained with as many atomic datasets as possible and can be efficiently fine-tuned and distilled to downstream tasks, would serve the new infrastructure of the field of molecular modeling. We propose DPA-2, a novel architecture for a LAM, and develop a comprehensive pipeline for model fine-tuning, distillation, and application, associated with automatic workflows. We show that DPA-2 can accurately represent a diverse range of chemical systems and materials, enabling high-quality simulations and predictions with significantly reduced efforts compared to traditional methods. Our approach paves the way for a universal large atomic model that can be widely applied in molecular and material simulation research, opening new opportunities for scientific discoveries and industrial applications.

Abstract:The interest in polycyclic aromatic hydrocarbons (PAH) spans numerous fields, and infrared (IR) spectroscopy is usually the method of choice to disentangle their molecular structure. In order to compute vibrational frequencies, numerous theoretical studies employ either quantum calculation methods, or empirical potentials, but it remains difficult to combine the accuracy of the first approach with the computational cost of the second. In this work, we propose a new machine learning approach for the prediction of the IR properties of a class of molecules. Two artificial neural network architectures are trained to reproduce the potential energy surface and the dipole mapping of 11 PAH molecules. Altogether, these two quantities are employed to retrieve the IR properties (frequencies and intensities), using generalized second-order vibrational perturbation (GVPT2) theory, for predicting properties of 34 PAH molecules. This work lays the foundation of our approach demonstrating its overall good results and transferability capability toward unlearned molecules. Finally, we discuss the current limitations and perspectives for further improvement of the method.

VISAR: an interactive tool for dissecting chemical features learned by deep neural network QSAR models

Abstract:Summary: Although many quantitative structure-activity relationship (QSAR) models are trained and evaluated for their predictive merits, understanding what models have been learning is of critical importance. However, the interpretation and visualization of QSAR model results remain challenging, especially for 'black box' models such as deep neural network (DNN). Here, we take a step forward to interpret the learned chemical features from DNN QSAR models, and present VISAR, an interactive tool for visualizing the structure-activity relationship. VISAR first provides functions to construct and train DNN models. Then VISAR builds the activity landscapes based on a series of compounds using the trained model, showing the correlation between the chemical feature space and the experimental activity space after model training, and allowing for knowledge mining from a global perspective. VISAR also maps the gradients of the chemical features to the corresponding compounds as contribution weights for each atom, and visualizes the positive and negative contributor substructures suggested by the models from a local perspective. Using the web application of VISAR, users could interactively explore the activity landscape and the color-coded atom contributions. We propose that VISAR could serve as a helpful tool for training and interactive analysis of the DNN QSAR model, providing insights for drug design, and an additional level of model validation. Abstract:We design and train a neural network (NN) model to efficiently predict the infrared spectra of interstellar polycyclic aromatic hydrocarbons (PAHs) with a computational cost many orders of magnitude lower than what a first-principles calculation would demand. The input to the NN is based on the Morgan fingerprints extracted from the skeletal formulas of the molecules and does not require precise geometrical information such as interatomic distances. The model shows excellent predictive skill for out-of-sample inputs, making it suitable for improving the mixture models currently used for understanding the chemical composition and evolution of the interstellar medium. We also identify the constraints to its applicability caused by the limited diversity of the training data and estimate the prediction errors using a ensemble of NNs trained on subsets of the data. With help from other machine-learning methods like random forests, we dissect the role of different chemical features in this prediction. The power of these topological descriptors is demonstrated by the limited effect of including detailed geometrical information in the form of Coulomb matrix eigenvalues.

Employing ensemble learning and supervised fine-tuning of BERT, RoBERTa, and XLNet, our method demonstrates significant effectiveness compared to existing advanced models. Crucially, it addresses the issue of limited computational resources faced by experimental groups, enabling them to accurately predict molecular properties. This innovation provides a cost-effective and resource-efficient solution, potentially advancing further research in the molecular domain.

Abstract:A deep neural network model generally consists of different modules that play essential roles in performing a task. The optimal design of a module for use in modeling a physical problem is directly related to the success of the model. In this work, the effectiveness of a number of special modules, the self-attention mechanism for recognizing the importance of molecular sequence information in a polymer, as well as the big-stride representation and conditional random field for enhancing the network ability to produce desired local configurations, is numerically studied. Network models containing these modules are trained by using the well documented data of the native structures of the HP model and assessed according to their capability in making structural predictions of unseen data. The specific network design of self-attention mechanism adopted here is modified from a similar idea in natural language recognition. The big-stride representation module introduced in this work is shown to drastically improve network's capability to model polymer segments of strong lattice position correlations.

Abstract:The rapid advancements in artificial intelligence (AI) are catalyzing transformative changes in atomic modeling, simulation, and design. AI-driven potential energy models have demonstrated the capability to conduct large-scale, long-duration simulations with the accuracy of ab initio electronic structure methods. However, the model generation process remains a bottleneck for large-scale applications. We propose a shift towards a model-centric ecosystem, wherein a large atomic model (LAM), pre-trained across multiple disciplines, can be efficiently fine-tuned and distilled for various downstream tasks, thereby establishing a new framework for molecular modeling. In this study, we introduce the DPA-2 architecture as a prototype for LAMs. Pre-trained on a diverse array of chemical and materials systems using a multi-task approach, DPA-2 demonstrates superior generalization capabilities across multiple downstream tasks compared to the traditional single-task pre-training and fine-tuning methodologies. Our approach sets the stage for the development and broad application of LAMs in molecular and materials simulation research.

Abstract:A quantitative structure–property relationship (QSPR) model was constructed to predict the auto-ignition temperature (AIT) of 118 hydrocarbons by means of artificial neural network (ANN). Atom-type electrotopological-state indices were used as molecular structure descriptors which combined together both electronic and topological characteristics of the analyzed molecules. The typical back-propagation (BP) neural network was employed for fitting the possible non-linear relationship existed between the atom-type electrotopological-state indices and AIT. The dataset of 118 hydrocarbons was randomly divided into a training set (60), a validation set (16) and a testing set (42). The optimal condition of the neural network was obtained by adjusting various parameters by trial-and-error. Simulated with the final optimum BP neural network [16-8-1], the results show that most of the predicted AIT values are in good agreement with the experimental data, with the average absolute error being 21.6°C, and the root mean square error (RMS) being 31.09 for the testing set, which are superior to those obtained by multiple linear regression analysis and traditional group contribution method. The model proposed can be used not only to reveal the quantitative relation between AIT and molecular structures of hydrocarbons, but also to predict the AIT values of hydrocarbons for chemical engineering.
Bond Energies from a Diatomics-in-Molecules Neural Network

Abstract:Neural networks are being used to make new types of empirical chemical models as inexpensive as force fields, but with accuracy close to the ab-initio methods used to build them. Besides modeling potential energy surfaces, neural-nets can provide qualitative insights and make qualitative chemical trends quantitatively predictable. In this work we present a neural-network that predicts the energies of molecules as a sum of bond energies. The network learns the total energies of the popular GDB9 dataset to a competitive MAE of 0.94 kcal/mol. The method is naturally linearly scaling, and applicable to molecules of nanoscopic size. More importantly it gives chemical insight into the relative strengths of bonds as a function of their molecular environment, despite only being trained on total energy information. We show that the network makes predictions of relative bond strengths in good agreement with measured trends and human predictions. We show that DIM-NN learns the same heuristic trends in relative bond strength developed by expert synthetic chemists, and ab-initio bond order measures such as NBO analysis.

Abstract:Small Angle X-Ray Scattering (SAXS) is a characterization technique which allows for the study of colloidal interactions by fitting the structure factor of the SAXS profile for a selected model and closure relation. However, the applicability of this approach is constrained by the limited number of existing models which can be fitted analytically, as well as the narrow operating range for which the models are valid. In this work, we demonstrate a proof-of-concept for using an artificial neural network (ANN) trained on small-angle x-ray scattering (SAXS) curves obtained from Monte Carlo (MC) simulations to predict values of the effective macroion valency (Zeff) and the Debye length (κ) for a given SAXS profile. This ANN, which was trained on 200,000 simulated SAXS curves, was able to predict values of Zeff and κ for a test set containing 25,000 simulated SAXS curves with ±20% accuracy to the ground truth values. Subsequently, an ANN was used as a surrogate model in a Markov Chain Monte Carlo sampling algorithm to obtain maximum a posteriori (MAP), associated confidence intervals estimates and details of correlations of Zeff and κ for an experimentally obtained SAXS profile.

Abstract:This paper proposes a new interatomic potential energy neural network, AisNet, which can efficiently predict atomic energies and forces covering different molecular and crystalline materials by encoding universal local environment features, such as elements and atomic positions. Inspired by the framework of SchNet, AisNet consists of an encoding module combining autoencoder with embedding, the triplet loss function and an atomic central symmetry function (ACSF), an interaction module with a periodic boundary condition (PBC), and a prediction module. In molecules, the prediction accuracy of AisNet is comparabel with SchNet on the MD17 dataset, mainly attributed to the effective capture of chemical functional groups through the interaction module. In selected metal and ceramic material datasets, the introduction of ACSF improves the overall accuracy of AisNet by an average of 16.8% for energy and 28.6% for force. Furthermore, a close relationship is found between the feature ratio (i.e., ACSF and embedding) and the force prediction errors, exhibiting similar spoon-shaped curves in the datasets of Cu and HfO<sub>2</sub>. AisNet produces highly accurate predictions in single-commponent alloys with little data, suggesting the encoding process reduces dependence on the number and richness of datasets. Especially for force prediction, AisNet exceeds SchNet by 19.8% for Al and even 81.2% higher than DeepMD on a ternary FeCrAl alloy. Capable of processing multivariate features, our model is likely to be applied to a wider range of material systems by incorporating more atomic descriptions.
