Abstract:Our understanding of evolution is shaped strongly by how we conceive of its fundamental causes. In the original Modern Synthesis, evolution was defined as a process of shifting the frequencies of available alleles at many loci affecting a trait under selection. Events of mutation that introduce novelty were not considered evolutionary causes, but proximate causes acting at the wrong level. Today it is clear that long-term evolutionary dynamics depend on the dynamics of mutational introduction. Yet, the implications of this dependency remain unfamiliar, and have not yet penetrated into high-level debates over evolutionary theory. Modeling the influence of biases in the introduction process reveals behavior previously unimagined, as well as behavior previously considered impossible. Quantitative biases in the introduction of variation can impose biases on the outcome of evolution without requiring high mutation rates or neutral evolution. Mutation-biased adaptation, a possibility not previously imagined, has been observed among diverse taxa. Directional trends are possible under a sustained bias. Biases that are developmental in origin may have an effect analogous to mutational biases. Structuralist arguments invoking the relative accessibility of forms in state-space can be understood as references to the role of biases in the introduction of variation. That is, the characteristic concerns of molecular evolution, evo-devo and structuralism can be interpreted to implicate a kind of causation absent from the original Modern Synthesis.

Abstract:Spatial patterns of biodiversity are inextricably linked to their collection methods, yet no synthesis of bias patterns or their consequences exists. As such, views of organismal distribution and the ecosystems they make up may be incorrect, undermining countless ecological and evolutionary studies. Using 742 million records of 374 900 species, we explore the global patterns and impacts of biases related to taxonomy, accessibility, ecotype and data type across terrestrial and marine systems. Pervasive sampling and observation biases exist across animals, with only 6.74% of the globe sampled, and disproportionately poor tropical sampling. High elevations and deep seas are particularly unknown. Over 50% of records in most groups account for under 2% of species and citizen-science only exacerbates biases. Additional data will be needed to overcome many of these biases, but we must increasingly value data publication to bridge this gap and better represent species' distributions from more distant and inaccessible areas, and provide the necessary basis for conservation and management.
Reduced selection during sweeps lead to adaptive momentum on rugged landscapes

Abstract:Evolutionary theory seeks to explain the remarkable diversity and adaptability of life on Earth. Current theory offers substantial explanatory power, but it overlooks important transient dynamics that are prominent only when populations are outside equilibrium, such as during selective sweeps. We identify a dynamic that we call “adaptive momentum” whereby lineages with a selective advantage can temporarily sustain more deleterious mutations. This reduction in the strength of purifying selection allows populations to explore fitness valleys that are usually too costly to enter, potentially leading to the discovery of otherwise inaccessible fitness peaks. Using mathematical and agent-based simulations, we demonstrate adaptive momentum and show how periods of disequilibrium become windows of enhanced adaptation. Genetic exploration can occur during these windows without requiring mechanisms such as changing environments or complex landscapes. Adaptive momentum provides a simple potential explanation for bursts of rapid evolution observed in nature, including in pathogens such as SARS-CoV-2 and cancers. (152 words)

Mutation bias alters the distribution of fitness effects of mutations

Abstract:Mutation bias is an important factor determining the diversity of genetic variants available for selection, and can therefore constrain the genetic paths to adaptation. An additional constraint emerges over the course of evolution. As adaptation proceeds and some beneficial mutations are fixed, new beneficial mutations become rare, limiting further adaptation. Recent theoretical work predicts that these constraints may be alleviated by a change in the direction of mutation bias (i.e., a bias reversal). As populations sample previously underexplored types of mutations, the distribution of fitness effects (DFE) of mutations should shift towards more beneficial mutations. Here, we test this prediction using , which has a transition mutation bias, with ∼55% of single-nucleotide mutations being transitions compared to the unbiased expectation of ∼33% transitions. We generated mutant strains with a wide range of mutation biases from 96% transitions to 98% transversions, either reinforcing or reversing the wild type transition bias. Quantifying DFEs of hundreds of single mutations obtained from mutation accumulation experiments for each strain, we find strong support for the theoretical prediction. Strains that oppose the ancestral bias (i.e., with a strong transversion bias) have DFEs with the highest proportion of beneficial mutations, whereas strains that exacerbate the ancestral transition bias have up to 10-fold fewer beneficial mutations. Such dramatic differences in the DFE should drive large variation in the rate and outcome of adaptation. Our results thus strongly suggest an important and generalized evolutionary role for mutation bias shifts.

Abstract:Wild animals and plants have developed a variety of adaptive traits driven by adaptive evolution, an important strategy for species survival and persistence. Uncovering the molecular mechanisms of adaptive evolution is the key to understanding species diversification, phenotypic convergence, and inter-species interaction. As the genome sequences of more and more non-model organisms are becoming available, the focus of studies on molecular mechanisms of adaptive evolution has shifted from the candidate gene method to genetic mapping based on genome-wide scanning. In this study, we reviewed the latest research advances in wild animals and plants, focusing on adaptive traits, convergent evolution, and coevolution. Firstly, we focused on the adaptive evolution of morphological, behavioral, and physiological traits. Secondly, we reviewed the phenotypic convergences of life history traits and responding to environmental pressures, and the underlying molecular convergence mechanisms. Thirdly, we summarized the advances of coevolution, including the four main types: mutualism, parasitism, predation and competition. Overall, these latest advances greatly increase our understanding of the underlying molecular mechanisms for diverse adaptive traits and species interaction, demonstrating that the development of evolutionary biology has been greatly accelerated by multi-omics technologies. Finally, we highlighted the emerging trends and future prospects around the above three aspects of adaptive evolution.

The Diversity Paradox: How Nature Resolves an Evolutionary Dilemma

Abstract:Adaptation to changing environments is a hallmark of biological systems. Diversity in traits is necessary for adaptation and can influence the survival of a population faced with novelty. In habitats that remain stable over many generations, stabilizing selection reduces trait differences within populations, thereby appearing to remove the diversity needed for heritable adaptive responses in new environments. Paradoxically, field studies have documented numerous populations under long periods of stabilizing selection and evolutionary stasis that have rapidly evolved under changed environmental conditions. In this article, we review how cryptic genetic variation (CGV) resolves this diversity paradox by allowing populations in a stable environment to gradually accumulate hidden genetic diversity that is revealed as trait differences when environments change. Instead of being in conflict, environmental stasis supports CGV accumulation and thus appears to facilitate rapid adaptation in new environments as suggested by recent CGV studies. Similarly, degeneracy has been found to support both genetic and non-genetic adaptation at many levels of biological organization. Degenerate, as opposed to diverse or redundant, ensembles appear functionally redundant in certain environmental contexts but functionally diverse in others. CGV and degeneracy paradigms for adaptation are integrated in this review, revealing a common set of principles that support adaptation at multiple levels of biological organization. Though a discussion of simulation studies, molecular-based experimental systems, principles from population genetics, and field experiments, we demonstrate that CGV and degeneracy reflect complementary top-down and bottom-up, respectively, conceptualizations of the same basic phenomenon and arguably capture a universal feature of biological adaptive processes.

Abstract:How genetic variation arises and persists over evolutionary time despite the depleting effects of natural selection remains a long-standing question. Here, we investigate the impacts of two extreme forms of population regulation—at the level of the total, mixed population (hard selection) and at the level of local, spatially distinct patches (soft selection)—on the emergence and fate of diversity under strong divergent selection. We find that while the form of population regulation has little effect on rates of diversification, it can modulate the long-term fate of genetic variation, diversity being more readily maintained under soft selection compared to hard selection. The mechanism responsible for coexistence is negative frequency-dependent selection which, while present initially under both forms of population regulation, persists over the long-term only under soft selection. Importantly, coexistence is robust to continued evolution of niche specialist types under soft selection but not hard selection. These results suggest that soft selection could be a general mechanism for the maintenance of ecological diversity over evolutionary time scales.

Abstract:Cultures around the world show varying levels of conservatism. While maintaining traditional ideas prevents wrong ones from being embraced, it also slows or prevents adaptation to new times. Without exploration there can be no improvement, but often this effort is wasted as it fails to produce better results, making it better to exploit the best known option. This tension is known as the exploration/exploitation issue, and it occurs at the individual and group levels, whenever decisions are made. As such, it is has been investigated across many disciplines. In this work, we investigate the balance between exploration and exploitation in changing environments by thinking of exploration as mutation in a trait space with a varying fitness function. Specifically, we study how exploration rates evolves by applying adaptive dynamics to the replicator-mutator equation, under two types of fitness functions. For the first, payoffs are accrued from playing a two-player, two-action symmetric game, we consider representatives of all games in this class and find exploration rates often evolve downwards, but can also undergo neutral selection as well. Second, we study time dependent fitness with a function having a single oscillating peak. By increasing the period, we see a jump in the optimal exploration rate, which then decreases towards zero. These results establish several possible evolutionary scenarios for exploration rates, providing insight into many applications, including why we can see such diversity in rates of cultural change.

Abstract:Abstract Much of evolutionary theory is predicated on assumptions about the relative importance of simple additive versus complex epistatic genetic architectures. Previous work suggests traits strongly associated with fitness will lack additive genetic variation, whereas traits less strongly associated with fitness are expected to exhibit more additive genetic variation. We use a quantitative genetics method, line cross analysis, to infer genetic architectures that contribute to trait divergence. By parsing over 1,600 datasets by trait type, clade, and cross divergence, we estimated the relative importance of epistasis across the tree of life. In our comparison between life-history traits and morphological traits, we found greater epistatic contributions to life-history traits. Our comparison between plants and animals showed that animals have more epistatic contribution to trait divergence than plants. In our comparison of within-species versus between-species crosses, we found that only animals exhibit a greater epistatic contribution to trait divergence as divergence increases. While many scientists have argued that epistasis is ultimately of little importance, our results show that epistasis underlies much of trait divergence and must be accounted for in theory and practical applications like domestication, conservation breeding design, and understanding complex diseases.

Abstract:Replaying the tape of life The evolutionary biologist Stephen Jay Gould once dreamed about replaying the tape of life in order to identify whether evolution is more subject to deterministic or contingent forces. Greater influence of determinism would mean that outcomes are more repeatable and less subject to variations of history. Contingency, on the other hand, suggests that outcomes are contingent on specific events, making them less repeatable. Blount et al. review the numerous studies that have been done since Gould put forward this question, both experimental and observational, and find that many patterns of adaptation are convergent. Risk preference as an outcome of evolutionarily adaptive learning mechanisms: An evolutionary simulation under diverse risky environments

Abstract:The optimization of cognitive and learning mechanisms can reveal complicated behavioral phenomena. In this study, we focused on reinforcement learning, which uses different learning rules for positive and negative reward prediction errors. We attempted to relate the evolved learning bias to the complex features of risk preference such as domain-specific behavior manifests and the relatively stable domain-general factor underlying behaviors. The simulations of the evolution of the two learning rates under diverse risky environments showed that the positive learning rate evolved on average to be higher than the negative one, when agents experienced both tasks where risk aversion was more rewarding and risk seeking was more rewarding. This evolution enabled agents to flexibly choose more reward behaviors depending on the task type. The evolved agents also demonstrated behavioral patterns described by the prospect theory. Our simulations captured two aspects of the evolution of risk preference: the domain-specific aspect, behavior acquired through learning in a specific context; and the implicit domain-general aspect, corresponding to the learning rates shaped through evolution to adaptively behave in a wide range of environments. These results imply that our framework of learning under the innate constraint may be useful in understanding the complicated behavioral phenomena.

Abstract:Evolutionary game theory and the adaptive dynamics approach have made invaluable contributions to understanding how gradual evolution leads to adaptation when individuals interact. Here, we review some of the basic tools that have come out of these contributions to model the evolution of quantitative traits in complex populations. We collect together mathematical expressions that describe directional and disruptive selection in class- and group-structured populations in terms of individual fitness, with the aims of bridging different models and interpreting selection. In particular, our review of disruptive selection suggests there are two main paths that can lead to diversity: (i) when individual fitness increases more than linearly with trait expression; (ii) when trait expression simultaneously increases the probability that an individual is in a certain context (e.g. a given age, sex, habitat, size or social environment) and fitness in that context. We provide various examples of these and more broadly argue that population structure lays the ground for the emergence of polymorphism with unique characteristics. Beyond this, we hope that the descriptions of selection we present here help see the tight links among fundamental branches of evolutionary biology, from life history to social evolution through evolutionary ecology, and thus favour further their integration. Abstract:Sexual selection and sexual conflict play central roles in driving the evolution of male and female traits. Experimental evolution provides a powerful approach to study the operation of these forces under controlled environmental and demographic conditions, thereby allowing direct comparisons of evolutionary trajectories under different treatments, such as mating systems. Despite the rapid progress of experimental and statistical techniques that support experimental evolution studies, we still lack clear theoretical predictions on the effects of different mating systems beyond what intuition suggests. For example, polygamy (several males and females in a mating group) and polyandry (one single female and multiple males in a mating group) have each been used as treatments that elevate sexual selection on males and sexual conflict relative to monogamy. However, polygamy and polyandry manipulations sometimes produce different evolutionary outcomes, and the precise reasons why remain elusive. In addition, the softness of selection (i.e., scale of competition within each sex) is known to affect trait evolution, and is an important factor to consider in experimental design. To date, no model has specifically investigated how the softness of selection interacts with different mating systems. Here, we try to fill these gaps by generating clear and readily testable predictions. Our set of models were designed to capture the most important life cycle events in typical experimental evolution studies, and we use simulated changes of sex-specific gene expression profiles (i.e., feminization or masculinization) to quantify trait evolution under different selection schemes. We show that interactions between the softness of selection and the mating system can produce results that have been identified as counterintuitive in previous empirical work, such as polyandry producing stronger feminization than monogamy. We conclude by encouraging a stronger integration of modeling in future experimental evolution studies and pointing out remaining knowledge gaps for future theoretical work.This article is protected by copyright. Evolutionary Dynamics of Regulatory Changes Underlying Gene Expression Divergence among Saccharomyces Species

Abstract:Heritable changes in gene expression are important contributors to phenotypic differences within and between species and are caused by mutations in cis-regulatory elements and trans-regulatory factors. Although previous work has suggested that cis-regulatory differences preferentially accumulate with time, technical restrictions to closely related species and limited comparisons have made this observation difficult to test. To address this problem, we used allele-specific RNA-seq data from Saccharomyces species and hybrids to expand both the evolutionary timescale and number of species in which the evolution of regulatory divergence has been investigated. We find that as sequence divergence increases, cis-regulatory differences do indeed become the dominant type of regulatory difference between species, ultimately becoming a better predictor of expression divergence than trans-regulatory divergence. When both cis- and trans-regulatory differences accumulate for the same gene, they more often have effects in opposite directions than in the same direction, indicating widespread compensatory changes underlying the evolution of gene expression. The frequency of compensatory changes within and between species and the magnitude of effect for the underlying cis- and trans-regulatory differences suggests that compensatory changes accumulate primarily due to selection against divergence in gene expression as a result of weak stabilizing selection on gene expression levels. These results show that cis-regulatory differences and compensatory changes in regulation play increasingly important roles in the evolution of gene expression as time increases.
Coping with seasons: evolutionary dynamics of gene networks in a changing environment

Abstract:In environments that vary frequently and unpredictably, bet-hedgers can overtake the population. Diversifying bet-hedgers have a diverse set of offspring so that, no matter the conditions they find themselves in, at least some offspring will have high fitness. In contrast, conservative bet-hedgers have a set of offspring that all have an in-between phenotype compared to the specialists. Here, we use an evolutionary algorithm of gene regulatory networks to de novo evolve the two strategies and investigate their relative success in different parameter settings. We found that diversifying bet-hedgers almost always evolved first, but then eventually got outcompeted by conservative bet-hedgers. We argue that even though similar selection pressures apply to the two bet-hedger strategies, conservative bet-hedgers could win due to the robustness of their evolved networks, in contrast to the sensitive networks of the diversifying bet-hedgers. These results reveal an unexplored aspect of the evolution of bet-hedging that could shed more light on the principles of biological adaptation in variable environmental conditions.

Abstract:Climate change can cause the overlapping gradients of the environment to shift in unique ways, producing future environments that don't exist today. This will create new forces of natural selection, with various potential effects on locally adapted species: Their adaptation can track climate change, or it could lag and cause populations to shrink or go extinct. Using simulations, we describe how outcomes can depend on "genomic architecture"—how many genes influence adaptation (polygenicity), what proportion of those genes is required to make a fit individual (genotypic redundancy), and how close together those genes are in the genome (linkage)—and describe why this can matter for conservation. As climate change advances, environmental gradients may decouple, generating novel multivariate environments that stress wild populations. A commonly invoked mechanism of evolutionary rescue is adaptive gene flow tracking climate shifts, but gene flow from populations inhabiting similar conditions on one environmental axis could cause maladaptive introgression when populations are adapted to different environmental variables that do not shift together. Genomic architecture can play an important role in determining the effectiveness and relative magnitudes of adaptive gene flow and in situ adaptation. This may have direct consequences for how species respond to climate change but is often overlooked. Here, we simulated microevolutionary responses to environmental change under scenarios defined by variation in the polygenicity, linkage, and genetic redundancy of two independent traits, one of which is adapted to a gradient that shifts under climate change. We used these simulations to examine how genomic architecture influences evolutionary outcomes under climate change. We found that climate‐tracking (up‐gradient) gene flow, though present in all scenarios, was strongly constrained under scenarios of lower linkage and higher polygenicity and redundancy, suggesting in situ adaptation as the predominant mechanism of evolutionary rescue under these conditions. We also found that high polygenicity caused increased maladaptation and demographic decline, a concerning result given that many climate‐adapted traits may be polygenic. Finally, in scenarios with high redundancy, we observed increased adaptive capacity. This finding adds to the growing recognition of the importance of redundancy in mediating in situ adaptive capacity and suggests opportunities for better understanding the climatic vulnerability of real populations.

Evolving choice hysteresis in reinforcement learning: comparing the adaptive value of positivity bias and gradual perseveration

Abstract:The tendency of repeating past choices more often than expected from the history of outcomes has been repeatedly empirically observed in reinforcement learning experiments. It can be explained by at least two computational processes: asymmetric update and (gradual) choice perseveration. A recent meta-analysis showed that both mechanisms are detectable in human reinforcement learning. However, while their descriptive value seems to be well established, they have not been compared regarding their possible adaptive value. In this study, we address this gap by simulating reinforcement learning agents in a variety of environments with a new variant of an evolutionary algorithm. Our results show that positivity bias (in the form of asymmetric update) is evolutionary stable in many situations, while the emergence of gradual perseveration is less systematic and robust. Overall, our results illustrate that biases can be adaptive and selected by evolution, in an environment-specific manner.

Abstract:The genetic origin of advanced social organization has long been one of the outstanding problems of evolutionary biology. Here we present an analysis of the major steps in ant evolution, based for the first time, to our knowledge, on combined recent advances in paleontology, phylogeny, and the study of contemporary life histories. We provide evidence of the causal forces of natural selection shaping several key phenomena: ( i ) the relative lateness and rarity in geological time of the emergence of eusociality in ants and other animal phylads; ( ii ) the prevalence of monogamy at the time of evolutionary origin; and ( iii ) the female-biased sex allocation observed in many ant species. We argue that a clear understanding of the evolution of social insects can emerge if, in addition to relatedness-based arguments, we take into account key factors of natural history and study how natural selection acts on alleles that modify social behavior.

Bias in the arrival of variation can dominate over natural selection in Richard Dawkins's biomorphs

Abstract:Biomorphs, Richard Dawkins's iconic model of morphological evolution, are traditionally used to demonstrate the power of natural selection to generate biological order from random mutations. Here we show that biomorphs can also be used to illustrate how developmental bias shapes adaptive evolutionary outcomes. In particular, we find that biomorphs exhibit phenotype bias, a type of developmental bias where certain phenotypes can be many orders of magnitude more likely than others to appear through random mutations. Moreover, this bias exhibits a strong preference for simpler phenotypes with low descriptional complexity. Such bias towards simplicity is formalised by an information-theoretic principle that can be intuitively understood from a picture of evolution randomly searching in the space of algorithms. By using population genetics simulations, we demonstrate how moderately adaptive phenotypic variation that appears more frequently upon random mutations can fix at the expense of more highly adaptive biomorph phenotypes that are less frequent. This result, as well as many other patterns found in the structure of variation for the biomorphs, such as high mutational robustness and a positive correlation between phenotype evolvability and robustness, closely resemble findings in molecular genotype-phenotype maps. Many of these patterns can be explained with an analytic model based on constrained and unconstrained sections of the genome. We postulate that the phenotype bias towards simplicity and other patterns biomorphs share with molecular genotype-phenotype maps may hold more widely for developmental systems. The question of how novel phenotypic variation arises has received much less attention than natural selection even though both are key processes in Darwinian evolution. Here we uncover striking anisotropic structure in phenotypic variation for biomorphs, Richard Dawkins's iconic schematic model of development, introduced in his book The Blind Watchmaker . We observe strong simplicity bias: upon uniform random sampling of genotypes, a simple biomorph can be exponentially more likely to appear as potential variation than any individual complex biomorph is. The mapping from genotypes to phenotypes (GP map) for biomorphs exhibits many similarities to molecular GP maps, including relatively high mutational phenotype robustness which is positively correlated with evolvability. Such structure in the arrival of variation can enhance the ability of evolution to find fitness maxima through neutral exploration. By using evolutionary simulations, we show that phenotypes that fix in a population may not be the fittest ones, but rather adaptive phenotypes that are most likely to appear as variation. We hypothesize that similar developmental bias as observed in the biomorphs system may occur more widely in developmental systems.
