Abstract:Single-cell omics is critical in revealing populationheterogeneity,discovering unique features of individual cells, and identifying minoritysubpopulations of interest. As one of the major post-translationalmodifications, protein N-glycosylation plays crucialroles in various important biological processes. Elucidation of thevariation in N-glycosylation patterns at single-cellresolution may largely facilitate the understanding of their key rolesin the tumor microenvironment and immune therapy. However, comprehensive N-glycoproteome profiling for single cells has not beenachieved due to the extremely limited sample amount and incompatibilitywith the available enrichment strategies. Here, we have developedan isobaric labeling-based carrier strategy for highly sensitive intact N-glycopeptide profiling for single cells or a small numberof rare cells without enrichment. Isobaric labeling has unique multiplexingproperties, by which the "total" signal from all channelstriggers MS/MS fragmentation for N-glycopeptide identification,while the reporter ions provide quantitative information. In our strategy,a carrier channel using N-glycopeptides obtainedfrom bulk-cell samples significantly improved the "total"signal of N-glycopeptides and, therefore, promotedthe first quantitative analysis of averagely 260 N-glycopeptides from single HeLa cells. We further applied this strategyto study the regional heterogeneity of N-glycosylationof microglia in mouse brain and discovered region-specific N-glycoproteome patterns and cell subtypes. In conclusion,the glycocarrier strategy provides an attractive solution for sensitiveand quantitative N-glycopeptide profiling of single/rarecells that cannot be enriched by traditional workflows.

Abstract:The Sensitive and specific detection of glycans via mass spectrometry (MS) remains a significant challenge due to their low abundance in complex biological mixtures, inherent lack of hydrophobicity, and suppression by other, more abundant biological molecules (proteins/peptides), or contaminants., A new strategy for the sensitive and selective MS analysis of glycans based on fluorous chemistry is reported. Glycan reducing ends were derivatized with a hydrophobic fluorinated carbon tag, increasing glycan ionization efficiency during MS by more than an order of magnitude, More, importantly, the fluorinated carbon tag enabled efficient fluorous solid-phase extraction (FSPE) to specifically enrich the glycans from contaminated solutions and protein mixtures. Finally, we successfully analyzed the N-glycome in human serum using this new method.

Abstract:Quantitative N-glycomics can reveal abnormal expression of N-glycan in diseases. However, mass spectrometry (MS)-based N-glycome quantitative analysis is still technically challenging. To achieve the quantitation of N-glycome with high accuracy and sensitivity, it is required to efficiently label the N-glycans with isotopic tags and selectively enrich N-glycans to avoid suppression from other substances. Herein, we developed an integrated pipeline that combines isotopically fluorous tag labeling and fluorous solid-phase extraction to quantitatively analyze the N-glycome by MS. In this strategy, the N-glycans were labeled with light and heavy aminoxy-functionalized fluorous tags (PFBHA and PFBHA- d2) through the oxime click reaction. Then through the fluorous solid-phase extraction, the fluorous tag labeled N-glycan could be purified from contaminants like salts and proteins for the following quantitative analysis by mass spectrometry. This new approach enables selective purification (molar ratio of glycan to protein at 1:100) and accurate ( R2 > 0.99) and reproducible (coefficient of variation (CV)) < 25%, n = 6) quantitation of N-glycans within 2 orders of magnitude. Uniquely, diagnostic ions (D and [D-221]) were generated in tandem MS analysis after fluorous tags labeling, which could be used to deduce the composition of the 6-antenna and to distinguish isomers. Finally, this strategy was successfully applied to analyze the N-glycan changes in human serum associated with hepatocellular carcinoma (HCC). Fifteen N-glycan compositions with bisecting GlcNAc, sialic acid, and core fucosylation showed significant differences in HCC serum.

Abstract:<p>N-glycans that are fluorescently tagged by glycosylamine acylation have become a promising way for glycan biomarker discovery. Here, we describe a simple and rapid method using Fmoc N-hydroxysuccinimide ester (Fmoc-OSu) to label N-glycans by reacting with their corresponding intermediate glycosylamines produced by microwave-assisted deglycosylation. After optimizing reaction conditions, this derivatization reaction can be effectively achieved under 40 ºC for 1 h. Moreover, the comparison of fluorescent intensities for Fmoc-OSu, Fmoc-Cl and 2-AA labeling strategies were also performed. Among which, the fluorescent intensities of Fmoc-OSu labeled glycan derivatives were approximately 5 and 13 times higher than that labeled by Fmoc-Cl and 2-AA respectively. Furthermore, the developed derivatization strategy has also been applied for analyzing serum N-glycans, aiming to screen specific biomarkers for early diagnosis of lung squamous cell cancer. More interestingly, the preparation of free reducing N-glycan standards have been achieved by the combination of HPLC fraction of Fmoc labeled glycan derivatives and Fmoc releasing chemistry. Overall, this proposed method has the potential to be used in functional glycomic study.</p>

Abstract:The diversity of O-linked glycan structures has drawn increasing attention due to its vital biological roles. However, intact O-glycopeptides with different glycans are typically not well elucidated using the current methods. In this work, an integrated strategy was developed for comprehensive analysis of O-GalNAc glycosylation by combining hydrophilic interaction chromatography (HILIC) tip enrichment, beam-type collision induced decomposition (beam-CID) detection, and in silico deglycosylation method for spectra interpretation. In this strategy, the intact O-GalNAc glycopeptides were selectively enriched and the original spectra obtained by time-of-flight (TOF)-CID were preprocessed using an in silico deglycosylation method, enabling direct searching without setting multiple glycosylation modifications, which could significantly decrease the search space. This strategy was applied to analyze the O-GalNAc glycoproteome of human serum, leading to identification of 407 intact O-GalNAc glycopeptides from 93 glycoproteins. About 81% of the glycopeptides contained at least one sialic acid, which could reveal the microheterogeneity of O-GalNAc glycosylation. Up until now, this is the largest data set of intact O-GalNAc glycoforms from complex biological samples at the proteome level. Furthermore, this method is readily applicable to study O-glycoform heterogeneity in other complex biological systems.

Abstract:N-linked protein glycosylation is involved in regulation of a wide variety of cellular processes and associated with numerous diseases. Highly specific identification of N-glycome remains a challenge while its biological significance is acknowledged. The relatively low abundance of glycan in complex biological mixtures, lack of basic sites for protonation, and suppression by other highly abundant proteins/peptides lead to the particularly poor detection sensitivity of N-glycans in the MS analysis. Therefore, the highly specific purification procedure becomes a crucial step prior to MS analysis of the N-glycome. Herein, a novel N-glycans enrichment approach based on phosphate derivatization combined with Ti(4+)-SPE (solid phase extraction) was developed. Briefly, in this strategy, N-glycans were chemically labeled with a phospho-group at their reducing ends, such that the Ti(4+)-SPE microspheres were able to capture the phospho-containing glycans. The enrichment method was developed and optimized using model oligosaccharides (maltoheptaose DP7 and sialylated glycan A1) and also glycans from a standard glycoprotein (asialofetuin, ASF). This method experimentally showed high derivatization efficiency (almost 100%), excellent selectivity (analyzing DP7 in the digests of bovine serum albumin at a mass ratio of 1:100), high enriching recovery (90%), good reproducibility (CV<15%) as well as high sensitivity (LOD at fmol level). At last, the proposed method was successfully applied in the profiling of N-glycome in human serum, in which a total of 31 N-glycan masses were identified.
[Antiprotozoal effects of benzodiazepine derivatives].

Abstract:It is known that some derivatives of the benzodiazepine group act not only as antipsychotic drugs but also have inhibitory effects on the growth of protozoa. The influence of imipramine and its derivatives clomipramine and desipramine on the multiplication of Crithidia luciliae, Leishmania mexicana amazonensis, Trypanosoma cruzi and Trichomonas vaginalis was investigated using in vitro cultivation of the parasites and compared with the effects of chlorpromazine and metronidazole. All trypanosomatides used were inhibited by imipramine and its derivatives with clomipramine having the strongest influence on the growth of parasites (ID50 12.5-35 micrograms/ml). The Trichomonas vaginalis strain used was susceptible to metronidazole but it was nearly resistant to the tricyclic compounds tested (ID50 greater than 100 micrograms/ml).

Abstract:N-glycosylation is one of the most prevalence protein post-translational modifications (PTM) which is involved in several biological processes. Alternation of N-glycosylation is associated with cellular malfunction and development of disease. Thus, investigation of protein N-glycosylation is crucial for diagnosis and treatment of disease. Currently, deglycosylation with peptide N-glycosidase F is the most commonly used technique in N-glycosylation analysis. Additionally, a common error in N-glycosylation site identification, resulting from protein chemical deamidation, has largely been ignored. In this study, we developed a convenient and precise approach for mapping N-glycosylation sites utilizing with optimized TFA hydrolysis, ZIC-HILIC enrichment, and characteristic ions of N-acetylglucosamine (GlcNAc) from higher-energy collisional dissociation (HCD) fragmentation. Using this method, we identified a total of 257 N-glycosylation sites and 144 N-glycoproteins from healthy human serum. Compared to deglycosylation with endoglycosidase, this strategy is more convenient and efficient for large scale N-glycosylation sites identification and provides an important alternative approach for the study of N-glycoprotein function.

Abstract:The current in-solution analysis of N-glycans suffers from several disadvantages including tedious de-glycosylation time and multi-step pre-treatment procedures. Here, an ultra-simple flowing on-line analysis of labeled N-glycans for high-performance liquid chromatography with fluorescence detection (HPLC-FLD) was developed for eliminating the deficiencies. This on-line analysis consisted of an immobilized enzyme reactor (IMER) of PNGase F for efficient release of N-glycans, labeling of released N-glycans and following purification of derivatives on microfluidic chip. Notably, efficient preparations for all type of N-glycans were completed within ∼30 min. To our best knowledge, this is the first time to integrated the whole preparation of N-glycan deglycosylation, labeling and purification only by a simple fluidic flow with our developed device. Good reproducibility and stability were achieved with the relative standard deviation (RSD) less than 10%. Furthermore, the glycome studies with human serum revealed a good adaptability for biological samples. Our work provides an efficient N-glycomic strategy that can be applied to further multilayered clinical analysis.

Abstract:In light of the significance of glycosylation for wealthy biological events, it is important to prefractionate glycoproteins,glycopeptides from complex biological samples. Herein, we reported a novel protocol of solid-phase extraction of glycopeptides through a reductive amination reaction by employing the easily accessible 3-aminopropyltriethoxysilane (APTES)-functionalized magnetic nanoparticles. The amino groups from APTES, which were assembled onto the surface of the nanoparticles through a one-step silanization reaction, could conjugate with the aldehydes from oxidized glycopeptides and, therefore, completed the extraction. To the best of our knowledge, this is the first example of applying the reductive amination reaction into the isolation of glycopeptides. Due to the elimination of the desalting step, the detection limit of glycopeptides was improved by 2 orders of magnitude, compared to the traditional hydrazide chemistry-based solid phase extraction, while the extraction time was shortened to 4h, suggesting the high sensitivity, specificity, and efficiency for the extraction of N-linked glycopeptides by this method. In this meantime, high selectivity toward glycoproteins was also observed in the separation of Ribonuclease B from the mixtures contaminated with bovine serum albumin. What's more, this technique required significantly less sample volume, as demonstrated in the successful mapping of glycosylation of human colorectal cancer serum with the sample volume as little as 5 mu L. Because of all these attractive features, we believe that the innovative protocol proposed here will shed new light on the research of glycosylation profiling.

Abstract:Characterization of O -glycans linked to serine or threonine residues in glycoproteins has mostly been achieved using chemical reaction approaches because there are no known O -glycan-specific endoglycosidases. Most O -glycans are modified with sialic acid residues at the non-reducing termini through various linkages. In this study, we developed a novel approach for sialic acid linkage-specific O -linked glycan analysis through lactone-driven ester-to-amide derivatization combined with non-reductive β-elimination in the presence of hydroxylamine. O -glycans released by non-reductive β-elimination were efficiently purified using glycoblotting via chemoselective ligation between carbohydrates and a hydrazide-functionalized polymer, followed by modification of methyl or ethyl ester groups of sialic acid residues on solid-phase. In-solution lactone-driven ester-to-amide derivatization of ethyl-esterified O -glycans was performed, and the resulting sialylated glycan isomers were discriminated by mass spectrometry. In combination with PNGase F digestion, we carried out simultaneous, quantitative, and sialic acid linkage-specific N - and O -linked glycan analyses of a model glycoprotein and human cartilage tissue. This novel glycomic approach will facilitate detailed characterization of biologically relevant sialylated N - and O -glycans on glycoproteins.

Abstract:Despite the recent advances in mass spectrometry (MS)-based methods for glycan structural analysis, characterization of glycomes remains a significant analytical challenge, in part due to the widespread presence of isomeric structures and the need to define the many structural variables for each glycan. Interpretation of the complex tandem mass spectra of glycans is often laborious and requires substantial expertise. Broad adoption of MS methods for glycomics, within and outside the glycoscience community, has been hindered by the shortage of bioinformatics tools for rapid and accurate glycan sequencing. Here, we developed an online porous graphitic carbon liquid chromatography (PGC-LC)-electronic excitation dissociation (EED) MS/MS method that takes advantage of the superior isomer resolving power of PGC and the structural details provided by EED MS/MS for characterization of glycan mixtures. We also made improvements to GlycoDeNovo, our de novo glycan sequencing algorithm, so that it can automatically and accurately identify glycan topologies from EED tandem mass spectra acquired online. The majority of linkages can also be determined de novo, although in some cases, biological insight may be needed to fully define the glycan structure. Application of this method to the analysis of N-glycans released from ribonuclease B not only revealed the presence of 18 high-mannose structures, including new isomers not previously reported, but also provided relative quantification for each isomeric structure. With fully automated data acquisition and topology analysis, the approach presented here holds great potential for automated and comprehensive glycan characterization.

Abstract:Glycosylation is generally characterized and controlled as a critical quality attribute for therapeutic glycoproteins because glycans can impact protein drug-product efficacy, half-life, stability, and safety. Analytical procedures to characterize N-glycans are relatively well established, but the characterization of O-glycans is challenging due to the complex workflows and lack of enzymatic tools. Here, we present a simplified chemoenzymatic method to simultaneously profile N- and O-glycans from the same sample using a one-pot format by mass spectrometry (MS). N-glycans were first released by PNGase F, followed by O-glycopeptide generation by proteinase K, selective N-glycan reduction, and O-glycan release by β-elimination during permethylation of both N- and O-glycans. Glycan structural assignments and determination of N- to O-glycan ratio was obtained from the one-pot mass spectra. The streamlined, one-pot method is a reliable approach that will facilitate advanced characterizations for quality assessments of therapeutic glycoproteins.

Abstract:Abstract Factors which determine the line shape in the electron paramagnetic resonance (EPR) spectra of Mn(II) bound to proteins are considered. The conclusion that a reduction in the amplitude of the Mn(II) derivative spectrum in some protein complexes may be caused by restriction of motional freedom of the bound ion rather than to line broadening caused by rapid electron spin relaxation is supported by frequency and temperature dependencies of the EPR spectra for the Mn(II)-concanavalin A complex in solution. The characteristics of the solution EPR spectra show that the environment of the bound Mn(II) is not highly distorted from cubic symmetry (zero field splitting is less than 20 gauss) and that the rotational motion of the Mn(II) is highly restricted. EPR spectra at 35.0 GHz (K band) are greatly simplified relative to spectra at 9.1 GHz (X band) thus permitting more quantitative evaluation of spectral parameters.

Abstract:Aberrant glycosylation has been shown to associate with disease progression, and with glycoproteins representing the major protein component of biological fluids this makes them attractive targets for disease monitoring. Leveraging glycoproteomic analysis via mass spectrometry (MS) could provide the insight into the altered glycosylation patterns that relate to disease progression. However, investigation of large sample cohorts requires rapid, efficient, and highly reproducible sample preparation. To address the limitation, we developed a high-throughput method for characterizing glycans, glycosites, and intact glycopeptides (IGPs) derived from N-linked glycoproteins. We combined disparate peptide enrichment strategies (i.e., hydrophilic and hydrophobic) and a liquid handling platform allowing for a high throughput and rapid enrichment of IGP in a 96-well plate format. The C18/MAX-Tip workflow reduced sample processing time and facilitated the selective enrichment of IGPs from complex samples. Furthermore, our approach enabled the analysis of deglycosylated peptides and glycans from enriched IGPs following PNGase F digest. Following development and optimization of the C18/MAX-Tip methodology using the standard glycoprotein, fetuin, we investigated normal urine samples to obtain N-linked glycoprotein information. Together, our method enables a high-throughput enrichment of glycan, glycosites, and IGPs from biological samples.
Precise Structural Analysis of Neutral Glycans Using Aerolysin Mutant T240R Nanopore.

Abstract:Glycans play vital roles in nearly all life processes of multicellular organisms, and understanding these activities is inseparable from elucidating the biological significance of glycans. However, glycan research has lagged behind that of DNA and protein due to the challenges posed by structural heterogeneity and isomerism (i.e., structures with equal molecular weights) the lack of high-efficiency structural analysis techniques. Nanopore technology has emerged as a sensitive single-molecule biosensor, shining a light on glycan analysis. However, a significant number of glycans are small and uncharged, making it challenging to elicit identifiable nanopore signals. Here we introduce a R-binaphthyl tag into glycans, which enhances the cation-pi interaction between the derivatized glycan molecules and the nanopore interface, enabling the detection of neutral glycans with an aerolysin nanopore. This approach allows for the distinction of di-, tri-, and tetrasaccharides with monosaccharide resolution and has the potential for group discrimination, the monitoring of enzymatic transglycosylation reactions. Notably, the aerolysin mutant T240R achieves unambiguous identification of six disaccharide isomers, trisaccharide and tetrasaccharide linkage isomers. Molecular docking simulations reveal that multiple noncovalent interactions occur between residues R282, K238, and R240 and the glycans and R-binaphthyl tag, significantly slowing down their translocation across the nanopore. Importantly, we provide a demonstration of the kinetic translocation process of neutral glycan isomers, establishing a solid theoretical foundation for glycan nanopore analysis. The development of our technology could promote the analysis of glycan structural isomers and has the potential for nanopore-based glycan structural determination and sequencing.

Abstract:Analysis of oligosaccharides by matrix-assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF MS) is often limited by their low ionization efficiency and inadequate fragmentation information. Derivatizations of oligosaccharides to enhance their ionization in MS are widely used, but most of these methods require tedious cleanup steps that may cause sample losses. Here, aminopyrazine is developed as the derivatization reagent as well as the co-matrix to improve the detection of oligosaccharides by MALDI-TOF MS. The purification step is eliminated because aminopyrazine acts as the co-matrix after nonreductive amination derivatization of oligosaccharides. Under optimal conditions, nearly complete derivatization (>95%) is obtained and S/N ratios of oligosaccharide are increased by about 2-6 fold with good signal reproducibility (RSD = 7%). Improved analysis of glycans is also achieved without any prior separation from the mixture of glycans and deglycosylated tryptic digest of glycoproteins. In addition, enhancement of MS/MS fragmentation of derivatized oligosaccharides facilitates their structural elucidation. The proposed derivatization technique is successfully applied to the profiling of N-linked glycans derived from chicken ovalbumin.

Abstract:Labelling strategy plays an important role in mass spectrometry (MS) based glycan analysis due to the high hydrophilicity and low ionization efficiency of glycans. Ten hydrazino-s-triazine based labelling reagents were synthesized under facile and controllable conditions for highly sensitive liquid chromatography-electrospray mass spectrometry glycan analysis in this work. Attached to N-glycans through non-reductive reactions, these new labelling reagents were evaluated in aspect of the differently enhanced glycan response to mass spectrometry. Three of the ten labelling reagents demonstrated to be reliable and remarkable for glycan analysis with satisfactory linearity and lowered limits of detection using maltoheptaose (DP7) as model. Furthermore, the most optimal labelling reagent was taken as an example for highly sensitive profiling of N-linked glycans both cleaved from chicken avidin and glycoproteins in human serum, indicating prospective availability for these labelling reagents in frontier of glycomics researches. Abstract:The increasing demand for biotherapeutics has necessitated the evaluation of their critical quality attributes, one of which is glycosylation, an essential post-translational modification found on many biological molecules. In particular, the purification of N-glycans after their release from the proteins and derivatization is important in ensuring the removal of the deglycosylated protein, excess labelling reagents and salts for subsequent analysis. However, current methods of N-glycans purification are either expensive, laborious, time-consuming or not catered for high throughput analysis. To overcome these constraints, we developed a high throughput purification method for fluorescent derivatized N-glycans using cellulose functionalized magnetic beads (CMBs). We compared the method with two current purification methods, hydrophilic interaction chromatography solid phase extraction (HILIC-SPE) and gel filtration using human serum IgG (hsIgG) and bovine fetuin and assessed their reproducibility. The CMB method yielded highly similar glycan profiles to the two methods with very good precision. We then assessed the compatibility of the method to purify N-glycans derivatized with different fluorescent labels ( Rapi Fluor MS, 2-aminobenzamide and procainamide). We also applied the methodology to analyse N-glycans in the biotherapeutic protein, recombinant alpha-1-antitrypsin (rAAT) which was modified with higher sialylation content. Importantly, the method successfully captured the differences in the glycan profiles between the modified and unmodified rAAT. Finally, we automated the method together with the digestion and labelling protocol onto a robotic liquid handler for high throughput glycosylation analysis. The versatility of the CMB method, together with its affordability and robustness, may provide an alternative workflow for the high throughput analysis of glycans in biotherapeutic modalities.
