Abstract:In the age of big data, scientific progress is fundamentally limited by our capacity to extract critical information. Here, we map fine-grained spatiotemporal distributions for thousands of species, using deep neural networks (DNNs) and ubiquitous citizen science data. Based on 6.7 M observations, we jointly model the distributions of 2477 plant species and species aggregates across Switzerland with an ensemble of DNNs built with different cost functions. We find that, compared to commonly-used approaches, multispecies DNNs predict species distributions and especially community composition more accurately. Moreover, their design allows investigation of understudied aspects of ecology. Including seasonal variations of observation probability explicitly allows approximating flowering phenology; reweighting predictions to mirror cover-abundance allows mapping potentially canopy-dominant tree species nationwide; and projecting DNNs into the future allows assessing how distributions, phenology, and dominance may change. Given their skill and their versatility, multispecies DNNs can refine our understanding of the distribution of plants and well-sampled taxa in general.
Deep learning models map rapid plant species changes from citizen science and remote sensing data

Abstract:Anthropogenic habitat destruction and climate change are reshaping the geographic distribution of plants worldwide. However, we are still unable to map species shifts at high spatial, temporal, and taxonomic resolution. Here, we develop a deep learning model trained using remote sensing images from California paired with half a million citizen science observations that can map the distribution of over 2,000 plant species. Our model-Deepbiosphere-not only outperforms many common species distribution modeling approaches (AUC 0.95 vs. 0.88) but can map species at up to a few meters resolution and finely delineate plant communities with high accuracy, including the pristine and clear-cut forests of Redwood National Park. These fine-scale predictions can further be used to map the intensity of habitat fragmentation and sharp ecosystem transitions across human-altered landscapes. In addition, from frequent collections of remote sensing data, Deepbiosphere can detect the rapid effects of severe wildfire on plant community composition across a 2-y time period. These findings demonstrate that integrating public earth observations and citizen science with deep learning can pave the way toward automated systems for monitoring biodiversity change in real-time worldwide.

Abstract:Deep learning has advanced the content analysis of digital data, unlocking opportunities for detecting, mapping, and monitoring invasive species. Here, we tested the ability of open source classification and object detection models (i.e., convolutional neural networks: CNNs) to identify and map the invasive plant Cortaderia selloana (pampas grass) in mainland Portugal. CNNs were trained over citizen science images and then applied to social media content (from Flickr, Twitter, Instagram, and Facebook), allowing to classify or detect the species in over 77% of situations. Images where the species was identified were mapped, using their georeferenced coordinates and time stamp, showing previously unreported occurrences of C. selloana , and a tendency for the species expansion from 2019 to 2021. Our study shows great potential from deep learning, citizen science and social media data for the detection, mapping, and monitoring of invasive plants, and, by extension, for supporting follow-up management options.

Abstract:Species distribution models (SDMs) are widely used numerical tools that rely on correlations between geolocated presences (and possibly absences) and environmental predictors to model the ecological preferences of species. Recently, SDMs exploiting deep learning and remote sensing images have emerged and have demonstrated high predictive performance. In particular, it has been shown that one of the key advantages of these models (called deep-SDMs) is their ability to capture the spatial structure of the landscape, unlike prior models. In this paper, we examine whether the temporal dimension of remote sensing images can also be exploited by deep-SDMs. Indeed, satellites such as Sentinel-2 are now providing data with a high temporal revisit, and it is likely that the resulting time-series of images contain relevant information about the seasonal variations of the environment and vegetation. To confirm this hypothesis, we built a substantial and original dataset (called DeepOrchidSeries ) aimed at modeling the distribution of orchids on a global scale based on Sentinel-2 image time series. It includes around 1 million occurrences of orchids worldwide, each being paired with a 12-month-long time series of high-resolution images (640 x 640 m RGB+IR patches centered on the geolocated observations). This ambitious dataset enabled us to train several deep-SDMs based on convolutional neural networks (CNNs) whose input was extended to include the temporal dimension. To quantify the contribution of the temporal dimension, we designed a novel interpretability methodology based on temporal permutation tests, temporal sampling, and temporal averaging. We show that the predictive performance of the model is greatly increased by the seasonality information contained in the temporal series. In particular, occurrence-poor species and diversity-rich regions are the ones that benefit the most from this improvement, revealing the importance of habitat's temporal dynamics to characterize species distribution.

Abstract:Automatic identification of plant specimens from amateur photographs could improve species range maps, thus supporting ecosystems research as well as conservation efforts. However, classifying plant specimens based on image data alone is challenging: some species exhibit large variations in visual appearance, while at the same time different species are often visually similar; additionally, species observations follow a highly imbalanced, long-tailed distribution due to differences in abundance as well as observer biases. On the other hand, most species observations are accompanied by side information about the spatial, temporal and ecological context. Moreover, biological species are not an unordered list of classes but embedded in a hierarchical taxonomic structure. We propose a multimodal deep learning model that takes into account these additional cues in a unified framework. Our Digital Taxonomist is able to identify plant species in photographs better than a classifier trained on the image content alone, the performance gained is over 6 percent points in terms of accuracy.

Abstract:Predicting species distributions and entire communities is crucial for ecologists, to enhance our understanding of the drivers behind species distributions and community assembly and to provide quantitative data for conservation efforts. Popular species distribution models use statistical and machine learning methods but face limitations with multi‐species predictions at the community level, hindered by scalability and data imbalance sensitivity. This paper explores the potential of deep learning methods to overcome these challenges and provide more accurate multi‐species predictions. Specifically, we introduced four distinct deep learning models that use site × species community data but differ in their internal structure or on the input environmental data structure: (1) a multi‐layer perceptron (MLP) model for tabular data (e.g. in‐situ/raster climate or soil data), (2) a convolutional neural network (CNN) and (3) a vision transformer (ViT) models tailored for image data (e.g. aerial ortho‐photographs, satellite imagery), and a multimodal model that integrates both tabular and image data. We also show how adapted loss functions can address imbalance issues. We applied these deep learning models to a plant community dataset comprising 130,582 vegetation surveys encompassing 2522 species located in the French Alps. The tabular environmental data consisted of climate, terrain and soil information, while the images were derived from aerial photographs. All models achieved approximately 70% true skill statistics on hold‐out data, demonstrating high predictive capacity for community data, the multimodal model being the best performing one. Additionally, we showcased how interpretability tools can illuminate community structure as seen by deep learning models. Deep learning models offer a broad array of features for predicting entire species communities. They handle imbalance issues and accommodate various data types, from tabular datasets to images, while also being equipped with insightful interpretation tools. The versatility extends to tabular datasets and images, with no clear superiority between the two. The last hidden layers can provide valuable features for modelling other species, and the trained models can be used to support transfer learning to related tasks. The field of ecology now possesses an additional, potent tool in its arsenal that can foster basic and fundamental research. Résumé La prédiction de la distribution des espèces et des communautés est essentielle pour les écologistes, afin d'améliorer notre compréhension des facteurs qui sous‐tendent la répartition des espèces et l'assemblage des communautés et de fournir des données quantitatives pour les efforts de conservation. Les modèles de distribution des espèces utilisent généralement des méthodes statistiques et d'apprentissage automatique, mais se heurtent à des limites pour les prédictions multi‐espèces au niveau de la communauté, entravées par l'extensibilité et la sensibilité au déséquilibre des données. Cet article explore le potentiel des méthodes d'apprentissage profond pour surmonter ces défis et fournir des prédictions multi‐espèces plus réalistes. Abstract:Species Distribution Models (SDMs) are fundamental tools in ecology for predicting the geographic distribution of species based on environmental data. They are also very useful from an application point of view, whether for the implementation of conservation plans for threatened species or for monitoring invasive species. The generalizability and spatial accuracy of an SDM depend very strongly on the type of model used and the environmental data used as explanatory variables. In this article, we study a country-wide species distribution model based on very high resolution (VHR) (1 m) remote sensing images processed by a convolutional neural network. We demonstrate that this model can capture landscape and habitat information at very fine spatial scales while providing overall better predictive performance than conventional models. Moreover, to demonstrate the ecological significance of the model, we propose an original analysis based on the t-distributed Stochastic Neighbor Embedding (t-SNE) dimension reduction technique. It allows visualizing the relation between input data and species traits or environment learned by the model as well as conducting some statistical tests verifying them. We also analyze the spatial mapping of the t-SNE dimensions at both national and local levels, showing the model benefit of automatically learning environmental variation at multiple scales.

Abstract:Climate change is a major driver of biodiversity loss, changing the geographic range and abundance of many species. However, there remain significant knowledge gaps about the distribution of species, due principally to the amount of effort and expertise required for traditional field monitoring. We propose an approach leveraging computer vision to improve species distribution modelling, combining the wide availability of remote sensing data with sparse on-ground citizen science data. We introduce a novel task and dataset for mapping US bird species to their habitats by predicting species encounter rates from satellite images, along with baseline models which demonstrate the power of our approach. Our methods open up possibilities for scalably modelling ecosystems properties worldwide.

Abstract:Deep learning models for plant species identification rely on large annotated datasets. The PlantNet system enables global data collection by allowing users to upload and annotate plant observations, leading to noisy labels due to diverse user skills. Achieving consensus is crucial for training, but the vast scale of collected data makes traditional label aggregation strategies challenging. Existing methods either retain all observations, resulting in noisy training data or selectively keep those with sufficient votes, discarding valuable information. Additionally, as many species are rarely observed, user expertise can not be evaluated as an inter-user agreement: otherwise, botanical experts would have a lower weight in the AI training step than the average user. Our proposed label aggregation strategy aims to cooperatively train plant identification AI models. This strategy estimates user expertise as a trust score per user based on their ability to identify plant species from crowdsourced data. The trust score is recursively estimated from correctly identified species given the current estimated labels. This interpretable score exploits botanical experts' knowledge and the heterogeneity of users. Subsequently, our strategy removes unreliable observations but retains those with limited trusted annotations, unlike other approaches. We evaluate PlantNet's strategy on a released large subset of the PlantNet database focused on European flora, comprising over 6M observations and 800K users. We demonstrate that estimating users' skills based on the diversity of their expertise enhances labeling performance. Our findings emphasize the synergy of human annotation and data filtering in improving AI performance for a refined dataset. We explore incorporating AI-based votes alongside human input. This can further enhance human-AI interactions to detect unreliable observations.

Abstract:The identification of plant species is fundamental for the effective study and management of biodiversity. In a manual identification process, different characteristics of plants are measured as identification keys which are examined sequentially and adaptively to identify plant species. However, the manual process is laborious and time-consuming. Recently, technological development has called for more efficient methods to meet species' identification requirements, such as developing digital-image-processing and pattern-recognition techniques. Despite several existing studies, there are still challenges in automating the identification of plant species accurately. This study proposed designing and developing an automated real-time plant species identification system of medicinal plants found across the Borneo region. The system is composed of a computer vision system that is used for training and testing a deep learning model, a knowledge base that acts as a dynamic database for storing plant images, together with auxiliary data, and a front-end mobile application as a user interface to the identification and feedback system. For the plant species identification task, an EfficientNet-B1-based deep learning model was adapted and trained/tested on a combined public and private plant species dataset. The proposed model achieved 87% and 84% Top-1 accuracies on a test set for the private and public datasets, respectively, which is more than a 10% accuracy improvement compared to the baseline model. During real-time system testing on the actual samples, using our mobile application, the accuracy slightly dropped to 78.5% (Top-1) and 82.6% (Top-5), which may be related to training data and testing conditions variability. A unique feature of the study is the provision of crowdsourcing feedback and geo-mapping of the species in the Borneo region, with the help of the mobile application. Nevertheless, the proposed system showed a promising direction toward real-time plant species identification system.
Floralens: a Deep Learning Model for the Portuguese Native Flora

Abstract:Machine-learning techniques, especially deep convolutional neural networks, are pivotal for image-based identification of biological species in many Citizen Science platforms. In this paper, we describe the construction of a dataset for the Portuguese native flora based on publicly available research-grade datasets, and the derivation of a high-accuracy model from it using off-the-shelf deep convolutional neural networks. We anchored the dataset in high-quality data provided by Sociedade Portuguesa de Botânica and added further sampled data from research-grade datasets available from GBIF. We find that with a careful dataset design, off-the-shelf machine-learning cloud services such as Google's AutoML Vision produce accurate models, with results comparable to those of Pl@ntNet, a state-of-the-art citizen science platform. The best model we derived, dubbed Floralens, has been integrated into the public website of Project Biolens, where we gather models for other taxa as well. The dataset used to train the model is also publicly available on Zenodo.

Abstract:Natural reserves, such as the Santurbán Moor in Colombia, are ecologically important but face significant threats from activities like mining and agriculture. Preserving biodiversity in these ecosystems is essential for maintaining ecological balance and promoting sustainable tourism practices. Identifying plant species in these reserves accurately is challenging due to environmental variability and species similarities, complicating conservation efforts and educational tourism promotion. This study aims to create and assess a mobile application based on deep learning, called FloraBan, to autonomously identify plant species in natural reserves, enhancing biodiversity conservation and encouraging sustainable and educational tourism practices. The application employs the EfficientNet Lite4 model, trained on a comprehensive dataset of plant images taken in various field conditions. Designed to work offline, the application is particularly useful in remote areas. The model evaluation revealed an accuracy exceeding 90% in classifying plant images. FloraBan was effective under various lighting conditions and complex backgrounds, offering detailed information about each species, including scientific name, family, and conservation status. The ability to function without internet connectivity is a significant benefit, especially in isolated regions like natural reserves. FloraBan represents a notable improvement in the field of automated plant identification, supporting botanical research and efforts to preserve biodiversity in the Santurbán Moor. Additionally, it encourages educational and responsible tourism practices, which align with sustainability goals, providing a useful tool for both tourists and conservationists.

Deep learning powered real-time identification of insects using citizen science data

Abstract:Insect-pests significantly impact global agricultural productivity and quality. Effective management involves identifying the full insect community, including beneficial insects and harmful pests, to develop and implement integrated pest management strategies. Automated identification of insects under real-world conditions presents several challenges, including differentiating similar-looking species, intra-species dissimilarity and inter-species similarity, several life cycle stages, camouflage, diverse imaging conditions, and variability in insect orientation. A deep-learning model, InsectNet, is proposed to address these challenges. InsectNet is endowed with five key features: (a) utilization of a large dataset of insect images collected through citizen science; (b) label-free self-supervised learning for large models; (c) improving prediction accuracy for species with a small sample size; (d) enhancing model trustworthiness; and (e) democratizing access through streamlined MLOps. This approach allows accurate identification (>96% accuracy) of over 2500 insect species, including pollinator (e.g., butterflies, bees), parasitoid (e.g., some wasps and flies), predator species (e.g., lady beetles, mantises, dragonflies) and harmful pest species (e.g., armyworms, cutworms, grasshoppers, stink bugs). InsectNet can identify invasive species, provide fine-grained insect species identification, and work effectively in challenging backgrounds. It also can abstain from making predictions when uncertain, facilitating seamless human intervention and making it a practical and trustworthy tool. InsectNet can guide citizen science data collection, especially for invasive species where early detection is crucial. Similar approaches may transform other agricultural challenges like disease detection and underscore the importance of data collection, particularly through citizen science efforts..

Abstract:Abstract Integrated Environmental Assessment systems and ecosystem models study the links between anthropogenic and climatic pressures on marine ecosystems and help understand how to manage the effects of the unsustainable exploitation of ocean resources. However, these models have long implementation times, data and model interoperability issues and require heterogeneous competencies. Therefore, they would benefit from simplification, automatisation, and enhanced integrability of the underlying models. Artificial Intelligence can help overcome several limitations by speeding up the modelling of crucial functional parts, e.g. estimating the environmental conditions fostering a species’ persistence and proliferation in an area (the species’ ecological niche) and, consequently, its geographical distribution. This paper presents a full-automatic workflow to estimate species’ distributions through statistical and machine learning models. It embeds four ecological niche models with complementary approaches, i.e. Artificial Neural Networks, Maximum Entropy, Support Vector Machines, and AquaMaps. It automatically estimates the optimal model parametrisations and decision thresholds to distinguish between suitable- and unsuitable-habitat locations and combines the models within one ensemble model. Finally, it combines several ensemble models to produce a species richness map (biodiversity index). The software is open-source, Open Science compliant, and available as a Web Processing Service-standardised cloud computing service that enhances efficiency, integrability, cross-domain reusability, and experimental reproduction and repetition. We first assess workflow stability and sensitivity and then demonstrate effectiveness by producing a biodiversity index for the Mediterranean based on $$\sim $$ ∼ 1500 species data. Moreover, we predict the spread of the invasive Siganus rivulatus in the Mediterranean and its current and future overlap with the native Sarpa salpa under different climate change scenarios.

Abstract:Knowledge of plant species distributions is essential for various application fields, such as nature conservation, agriculture, and forestry. Remote sensing data, especially high-resolution orthoimages from unoccupied aerial vehicles (UAVs), paired with novel pattern-recognition methods, such as convolutional neural networks (CNNs), enable accurate mapping (segmentation) of plant species. Training transferable pattern-recognition models for species segmentation across diverse landscapes and data characteristics typically requires extensive training data. Training data are usually derived from labor-intensive field surveys or visual interpretation of remote sensing images. Alternatively, pattern-recognition models could be trained more efficiently with plant photos and labels from citizen science platforms, which include millions of crowd-sourced smartphone photos and the corresponding species labels. However, these pairs of citizen-science-based photographs and simple species labels (one label for the entire image) cannot be used directly for training state-of-the-art segmentation models used for UAV image analysis, which require per-pixel labels for training (also called masks). Here, we overcome the limitation of simple labels of citizen science plant observations with a two-step approach. In the first step, we train CNN-based image classification models using the simple labels and apply them in a moving-window approach over UAV orthoimagery to create segmentation masks. In the second phase, these segmentation masks are used to train state-of-the-art CNN-based image segmentation models with an encoder–decoder structure. We tested the approach on UAV orthoimages acquired in summer and autumn at a test site comprising 10 temperate deciduous tree species in varying mixtures. Several tree species could be mapped with surprising accuracy (mean F1 score =0.47 ). In homogenous species assemblages, the accuracy increased considerably (mean F1 score =0.55 ). The results indicate that several tree species can be mapped without generating new training data and by only using preexisting knowledge from citizen science. Moreover, our analysis revealed that the variability in citizen science photographs, with respect to acquisition data and context, facilitates the generation of models that are transferable through the vegetation season. Thus, citizen science data may greatly advance our capacity to monitor hundreds of plant species and, thus, Earth's biodiversity across space and time.
Beyond a diagnostic tool: Validating standardized Mahalanobis distance as a species distribution model for invasive alien species in North America

Abstract:Species distribution models (SDMs) are useful tools for predicting where new invasive species can establish within a country, supporting both preparatory and response activities. National Plant Protection Organizations use SDMs to inform risk assessment and surveillance activities for emerging plant pests. However, SDMs face multiple and difficult statistical challenges, including multi-collinearity of input variables, correlation structures in climate variables that vary through time and space, limited species observation data, and they often lack formal tests of model performance. We have implemented a previously-reported extrapolation-detection tool as an SDM, rather than a diagnostic tool of SDMs. This method characterizes the observed multivariate climate envelope by using Mahalanobis distance to take advantage of the correlation between climate variables, and identifies areas where the climatic conditions are outside the range of the observed climate envelope. Model outputs include climate suitability maps, and most-important covariate analyses to identify the environmental drivers of the results while assisting in variable reduction. We performed a formal test to assess the ability of the SDM to identify areas invaded by invasive plant pests in North America. Using a list of 23 species from the Canadian Food Inspection Agency’s regulated plant pest list, we demonstrate that this method achieves a high level of accuracy (> 85%) for determining climate suitability for North American plant pest invasions, especially when combined with most-important covariate-guided variable reduction. This suggests that the model is suitable for identifying areas of North America that are susceptible to future invasions. We show that many of the errors occur at the edge of climate suitable areas, where we would expect greater uncertainty in model predictions due to potential over-constraining and geospatial averaging. We present additional analyses to support recommendations on the use and limitations of this SDM in a regulatory context.

Abstract:The positive impact of urban forests and trees on the well-being of urban residents worldwide is well known. Resistance to pests, diseases, and extreme weather events are among the most critical characteristics of resilient cities, closely related to species richness and, consequently, to the diversity of street trees. However, urban forest inventories are currently scarce worldwide. For this reason, urban trees' biodiversity and capacity to provide these ecosystem services are not developed enough. Three state-of-the-art species identification applications were tested, Plant.id, Pl@ntNet and Seek (iNaturalist) to identify a large number of tree families, genera, and species automatically. Two individual Google Street View images were queried for each tree in the study area, adjusting the Field of View and pitch parameters. The predictive capacity of the three apps was compared, and a biodiversity analysis was performed for different geospatial scales within the study area (i.e., at the whole study area, neighborhood, and street levels, respectively). Notably, our research contributes in an innovative way to the assessment and monitoring of the ecosystem services provided by street trees and sheds light on the great potential of combining remote sensing, citizen science and artificial intelligence for urban forest biodiversity assessments at multiple spatial and temporal scales.

Abstract:We report on the detailed steps of a method to estimate the biomass of invasive plants based on UAV remote sensing and computer vision. To collect samples from the study area, we prepared a sample square assembly to randomize the sampling points. An unmanned aerial camera system was constructed using a drone and camera to acquire continuous RGB images of the study area through automated navigation. After completing the shooting, the aboveground biomass in the sample frame was collected, and all correspondences were labeled and packaged. The sample data was processed, and the aerial images were segmented into small images of 280 x 280 pixels to create an image dataset. A deep convolutional neural network was used to map the distribution of Mikania micrantha in the study area, and its vegetation index was obtained. The organisms collected were dried, and the dry weight was recorded as the ground truth biomass. The invasive plant biomass regression model was constructed using the K-nearest neighbor regression (KNNR) by extracting the vegetation index from the sample images as an independent variable and integrating it with the ground truth biomass as a dependent variable. The results showed that it was possible to predict the biomass of invasive plants accurately. An accurate spatial distribution map of invasive plant biomass was generated by image traversal, allowing precise identification of high-risk areas affected by invasive plants. In summary, this study demonstrates the potential of combining unmanned aerial vehicle remote sensing with machine learning techniques to estimate invasive plant biomass. It contributes significantly to the research of new technologies and methods for real-time monitoring of invasive plants and provides technical support for intelligent monitoring and hazard assessment at the regional scale.

Abstract:Global change has a detrimental impact on the environment and changes biodiversity patterns, which can be observed, among others, via analyzing changes in the composition of plant communities. Typically, vegetation relevées are done manually, which is time-consuming, laborious, and subjective. Applying an automatic system for such an analysis that can also identify co-occurring species would be beneficial as it is fast, effortless to use, and consistent. Here, we introduce such a system based on Convolutional Neural Networks for automatically predicting the species-wise plant cover. The system is trained on freely available image data of herbaceous plant species from web sources and plant cover estimates done by experts. With a novel extension of our original approach, the system can even be applied directly to vegetation images without requiring such cover estimates. Our extended approach, not utilizing dedicated training data, performs similarly to humans concerning the relative species abundances in the vegetation relevées. When trained on dedicated training annotations, it reflects the original estimates more closely than (independent) human experts, who manually analyzed the same sites. Our method is, with little adaptation, usable in novel domains and could be used to analyze plant community dynamics and responses of different plant species to environmental changes.
