Abstract:Southeast Asia experiences some of the highest deforestation in the world. Loss of tropical forest typically leads to widespread habitat fragmentation, with detrimental effects on dispersal ability and gene flow—particularly for large carnivores. We conducted mtDNA and microsatellite analysis to assess—for the first time—contemporary patterns of genetic diversity in the Malayan tiger. We collected 295 suspected carnivore samples in Peninsular Malaysia, from which we identified 26 as originating from tiger using 16 polymorphic microsatellite loci, comprising 22 individual tigers. Despite limitations of the study, our findings suggest tiger subpopulations in the north of the peninsula maintain some genetic connectivity and migration between two putative geographic subpopulations in the Main Range and Greater Taman Negara, with negligible population segregation due to dispersal barriers such as road infrastructure. We identified consistently lower levels of genetic diversity in tigers in the Greater Taman Negara region compared to tigers in the Main Range and small but emerging differences in nuclear and mitochondrial genetic diversity. Our mtDNA haplotype and nuclear DNA analyses suggest the levels of genetic diversity in Malayan tigers may be amongst some of the lowest of the surviving tiger subspecies, though the study is limited both in scale and genomic loci. Our findings are consistent with an expected lag between the rapid decline of tigers in Peninsular Malaysia by over 95% in the last 70 years and observed differences in their levels of genetic diversity.

Abstract:We applied novel methodology for mapping landscape connectivity for endangered tigers across the complex topography of Nepal. We found extensive potential habitats at higher elevations than the tiger's current range, suggesting opportunities for their range expansion. We underscore the crucial role that community‐based management can have in facilitating that range expansion. Enhancing habitat connectivity is a key strategy for conserving endangered species in anthropogenic landscapes. However, connectivity planning often overlooks the crucial energetic costs to animals of traversing complex terrains. We applied a novel approach for estimating energy costs of movement for tigers – a globally endangered species. We used those estimates to calculate landscape connectivity for these animals across the extreme altitudinal gradient of Nepal, where recent sightings of tigers at higher elevations (~3200 m) suggest an upward range expansion from the tiger‐rich lowlands. To evaluate our estimates, we simulated tiger routes to higher‐elevation locations and compared modeled energy costs of those ascents to those derived from a previous model calibrated with data from GPS‐collared tigers in Russia. In areas below 3200 m, we found about 7.5 times greater land areas with high connectivity outside protected areas (~51 000 km2) than inside (~6800 km2). However, most of the highly connected areas below 3200 m consist of croplands (56%). Importantly, community‐managed forests, which spanned the altitudinal gradient, tended to include areas with moderate levels of connectivity. Abstract:No other species attracts more international resources, public attention, and protracted controversies over its intraspecific taxonomy than the tiger (Panthera tigris) [1, 2]. Today, fewer than 4,000 free-ranging tigers survive, covering only 7% of their historical range, and debates persist over whether they comprise six, five, or two subspecies [3, 4, 5, 6]. The lack of consensus over the number of tiger subspecies has partially hindered the global effort to recover the species from the brink of extinction, as both captive breeding and landscape intervention of wild populations increasingly require an explicit delineation of the conservation management units [7]. The recent coalescence to a late Pleistocene bottleneck (circa 110 kya) [5, 8, 9] poses challenges for detecting tiger subspecific morphological traits, suggesting that elucidating intraspecific evolution in the tiger requires analyses at the genomic scale. Here, we present whole-genome sequencing analyses from 32 voucher specimens that resolve six statistically robust monophyletic clades corresponding to extant subspecies, including the recently recognized Malayan tiger (P. tigris jacksoni). The intersubspecies gene flow is very low, corroborating the recognized phylogeographic units. We identified multiple genomic regions that are candidates for identifying the adaptive divergence of subspecies. The body-size-related gene ADH7 appears to have been strongly selected in the Sumatran tiger, perhaps in association with adaptation to the tropical Sunda Islands. The identified genomic signatures provide a solid basis for recognizing appropriate conservation management units in the tiger and can benefit global conservation strategic planning for this charismatic megafauna icon.

Abstract:Of eight traditionally classified subspecies of the tiger Panthera tigris three have recently gone extinct and poaching, habitat loss and fragmentation continue to threaten its survival. China historically harbors four of the existing subspecies and thus has high conservation priority, yet their status, both in the wild and captivity, remains highly uncertain. A recent molecular survey (Luo et al, 2004) of 134 voucher specimens (taken from tigers of verified wild ancestry and geographic origin), from across the full range including China, examined three different types of molecular markers; four kilobase-pairs of mitochondrial DNA, 30 nuclear microsatellite loci and the nuclear major histocompatibility complex class II DRB gene; to elucidate the genetic structure of tiger populations. The data revealed relatively low genetic variation but nonetheless significant population subdivisions, suggesting six rather than five living subspecies: (1) Amur tiger P. t. altaica, (2) South China tiger P. t. amoyensis, (3) a refined Indochinese tiger P. t. corbetti, (4) a new subspecies Malayan tiger P. t. jacksoni, named after the tiger conservationist Peter Jackson, (5) Sumatran tiger P. t. sumatrae, and (6) Bengal tiger P. t. tigris. Reduced gene flow and genetic drift in isolated populations since the last genetic diminution about 72 000-108 000 years ago, as well as the recent anthropogenic range contraction, is likely to have caused these partitions. In particular, the proposed South China tiger lineage is tentative due to limited sampling. It is apparent that current captive South China tigers inherit at least two genetic lineages: one that is unique and distinct from the other subspecies and a second indistinguishable from the northern Indochinese tigers. An explicit genetic assessment of the captive tigers in China is urgently needed to validate the uniqueness or non-uniqueness of the South China tiger, or indeed the survival of P. t. amoyensis.
Unraveling the Genomic Diversity and Admixture History of Captive Tigers in the United States

Abstract:Genomic studies of rare and endangered species have focused broadly on describing diversity patterns and resolving phylogenetic relationships, with the overarching goal of informing conservation efforts. However, few studies have investigated the genomic diversity potentially housed in captive populations. For tigers ( ) in particular, captive individuals vastly outnumber those in the wild, yet the diversity of the captive population remains largely unexplored. Here, we present the first large-scale genetic study of the private (non-zoo) captive tiger population in the United States (U.S.), also known as ‘Generic’ tigers. We find that the U.S. Generic tiger population has an admixture fingerprint comprising all six extant wild tiger subspecies ( , Amur; , Bengal; , Indochinese; , Malayan; , South China; , Sumatran). We show that the Generic tiger population has a comparable amount of genetic diversity to most wild subspecies, relatively few private variants, and fewer deleterious mutations. We also observe inbreeding coefficients that are similar to wild populations, suggesting that inbreeding in captive populations is not pervasive, although there are some individuals within the Generic population that are substantially inbred. Our results elucidate the admixture history of the Generic tiger population in the U.S. Additionally, we develop a reference panel for tigers and show that it can be used with imputation to accurately distinguish individuals and assign ancestry even with ultra-low coverage (0.25×) data. The study and reference panel will provide a resource to assist in tiger conservation efforts.

Conserving tigers in working landscapes

Abstract:Tiger (Panthera tigris) conservation efforts in Asia are focused on protected areas embedded in human-dominated landscapes. A system of protected areas is an effective conservation strategy for many endangered species if the network is large enough to support stable metapopulations. The long-term conservation of tigers requires that the species be able to meet some of its life-history needs beyond the boundaries of small protected areas and within the working landscape, including multiple-use forests with logging and high human use. However, understanding of factors that promote or limit the occurrence of tigers in working landscapes is incomplete. We assessed the relative influence of protection status, prey occurrence, extent of grasslands, intensity of human use, and patch connectivity on tiger occurrence in the 5400 km(2) Central Terai Landscape of India, adjacent to Nepal. Two observer teams independently surveyed 1009 km of forest trails and water courses distributed across 60 166-km(2) cells. In each cell, the teams recorded detection of tiger signs along evenly spaced trail segments. We used occupancy models that permitted multiscale analysis of spatially correlated data to estimate cell-scale occupancy and segment-scale habitat use by tigers as a function of management and environmental covariates. Prey availability and habitat quality, rather than protected-area designation, influenced tiger occupancy. Tiger occupancy was low in some protected areas in India that were connected to extensive areas of tiger habitat in Nepal, which brings into question the efficacy of current protection and management strategies in both India and Nepal. At a finer spatial scale, tiger habitat use was high in trail segments associated with abundant prey and large grasslands, but it declined as human and livestock use increased. We speculate that riparian grasslands may provide tigers with critical refugia from human activity in the daytime and thereby promote tiger occurrence in some multiple-use forests. Restrictions on human-use in high-quality tiger habitat in multiple-use forests may complement existing protected areas and collectively promote the persistence of tiger populations in working landscapes.

Abstract:Tigers (Panthera tigris) are disappearing rapidly from the wild, from over 100,000 in the 1900s to as few as 3000 1, 2. Javan (P.t. sondaica), Bali (P.t. balica), and Caspian (P.t. virgata) subspecies are extinct, whereas the South China tiger (P.t. amoyensis) persists only in zoos 1, 3. By contrast, captive tigers are flourishing, with 15,000–20,000 individuals worldwide, outnumbering their wild relatives five to seven times [4]. We assessed subspecies genetic ancestry of 105 captive tigers from 14 countries and regions by using Bayesian analysis and diagnostic genetic markers defined by a prior analysis of 134 voucher tigers of significant genetic distinctiveness [5]. We assigned 49 tigers to one of five subspecies (Bengal P.t. tigris, Sumatran P.t. sumatrae, Indochinese P.t. corbetti, Amur P.t. altaica, and Malayan P.t. jacksoni tigers) and determined 52 had admixed subspecies origins. The tested captive tigers retain appreciable genomic diversity unobserved in their wild counterparts, perhaps a consequence of large population size, century-long introduction of new founders, and managed-breeding strategies to retain genetic variability. Assessment of verified subspecies ancestry offers a powerful tool that, if applied to tigers of uncertain background, may considerably increase the number of purebred tigers suitable for conservation management.

Abstract:The tiger, a poster child for conservation, remains an endangered apex predator. Continued survival and recovery will require a comprehensive understanding of genetic diversity and the use of such information for population management. A high-quality tiger genome assembly will be an important tool for conservation genetics, especially for the Indian tiger, the most abundant subspecies in the wild. Here, we present high-quality near-chromosomal genome assemblies of a female and a male wild Indian tiger (Panthera tigris tigris). Our assemblies had a scaffold N50 of >140 Mb, with 19 scaffolds corresponding to the 19 numbered chromosomes, containing 95% of the genome. Our assemblies also enabled detection of longer stretches of runs of homozygosity compared to previous assemblies, which will help improve estimates of genomic inbreeding. Comprehensive genome annotation identified 26,068 protein-coding genes, including several gene families involved in key morphological features such as the teeth, claws, vision, olfaction, taste, and body stripes. We also identified 301 microRNAs, 365 small nucleolar RNAs, 632 transfer RNAs, and other noncoding RNA elements, several of which are predicted to regulate key biological pathways that likely contribute to the tiger's apex predatory traits. We identify signatures of positive selection in the tiger genome that are consistent with the Panthera lineage. Our high-quality genome will enable use of noninvasive samples for comprehensive assessment of genetic diversity, thus supporting effective conservation and management of wild tiger populations.

Abstract:Abstract The western Terai Arc Landscape (wTAL) in Uttarakhand, India, marks the range limit for the Asian elephant in north‐western India. This region has been impacted by land‐use changes and infrastructure expansion for the last seven decades. To evaluate the impact of habitat deterioration on the population structure of elephants in the region, we characterized their genetic diversity and local genetic structure using mitochondrial (D loop) and nuclear DNA (microsatellites; n = 15) markers. We used tissue samples of 114 elephants from five different sub‐populations, collected between 2005 and 2014. The genetic variation was moderate ( H O = 0.49–0.55) compared with other Indian elephant populations. Two mtDNA haplotypes were identified without strong spatial patterns across wTAL. Bayesian individual‐based clustering algorithm identified two genetic clusters ( K = 2) with high admixture (50% at Q < 0.7) and no spatial adherence. Though K = 1 was not supported by the Bayesian algorithm, multivariate analysis and sibship patterns did not indicate genetic differentiation. The lack of spatial genetic structuring suggests high levels of gene flow, indicating that this population is still panmictic. This suggests that the life history traits of elephants as well as the ecological features of this landscape influence genetic connectivity. However, ongoing land use changes necessitate regular genetic monitoring in wTAL to identify incipient structuring caused by anthropogenic barriers to movement.

Serologic Survey of Selected Pathogens in Free-Ranging Bengal Tigers (Panthera tigris tigris) in Nepal

Abstract:Serum samples of 11 Bengal tigers (Panthera tigris tigris) from Chitwan National Park in Nepal, collected between 2011-17, were evaluated for the presence of antibodies to eight diseases commonly investigated in large felids. This initial serologic survey was done to establish baseline information to understand the exposure of Nepal's free-ranging tiger population to these diseases. Tiger serum samples collected opportunistically during encounters such as translocation, human conflict, and injury were placed in cold storage for later use. Frozen serum samples were assessed for feline coronavirus (FCoV), feline immunodeficiency virus, feline leukemia virus, feline herpesvirus (FHV), canine distemper virus, canine parvovirus-2 (CPV-2), leptospirosis (LEP; seven serovars), and toxoplasmosis (TOX). Six tigers were found to be positive for LEP, eight for CPV-2, five for FHV, one for FCoV, and 10 for TOX. Tigers, like other wild felids, have been exposed to these common pathogens, but further research is needed to determine the significance of these pathogens to the Nepali population.

Abstract:Abstract Wildlife management in rapid changing landscapes requires critical planning through cross cutting networks, and understanding of landscape features, often affected by the anthropogenic activities. The present study demonstrates fine-scale spatial patterns of genetic variation and contemporary gene flow of red panda ( Ailurus fulgens ) populations with respect to landscape connectivity in Kangchenjunga Landscape (KL), India. The study found about 1,309.54 km 2 area suitable for red panda in KL—India, of which 62.21% area fell under the Protected Area network. We identified 24 unique individuals from 234 feces collected at nine microsatellite loci. The spatially explicit and non-explicit Bayesian clustering algorithms evident to exhibit population structuring and supported red panda populations to exist in meta-population frame work. In concurrence to the habitat suitability and landscape connectivity models, gene flow results supported a contemporary asymmetric movement of red panda by connecting KL—India in a crescent arc. We demonstrate the structural-operational connectivity of corridors in KL—India that facilitated red panda movement in the past. We also seek for cooperation in Nepal, Bhutan and China to aid in preparing for a comprehensive monitoring plan for the long-term conservation and management of red panda in trans-boundary landscapes.

Abstract:Humans have impacted most of the planet, and the ensuing fragmentation results in small, isolated habitat patches posing a risk of genetic diversity loss, inbreeding, and genetic load. Understanding how natural and anthropogenic landscape features affect gene flow among habitat patches is critical for maintaining connectivity. Genome-wide data is required to comprehend the impacts of recent fragmentation, which can be challenging when only non-invasive samples are available. Here, we build upon advancements in conservation genomics to address connectivity of two large herbivores, gaur (Bos gaurus) and sambar (Rusa unicolor) in central India. Given their habitat associations, we expected these species to respond similarly to habitat fragmentation. We used fecal-DNA and methylation-based host-DNA enrichment with modified ddRAD protocol to generate genome-wide single nucleotide polymorphism (SNP) data for 124 Gaur and 99 Sambar individuals. Our findings reveal that gaur populations in central India are fragmented, displaying high genetic differentiation, with drift significantly affecting small populations like Umred-Karhandala Wildlife Sanctuary. Although Sambar shows low genetic structure, another small population, Bor Tiger Reserve is genetically differentiated. Our results suggest that although landcover change and roads restrict animal movement, the extent of this impact varies across the two species. We show that different species respond differently to landscape features, even with similar habitat associations. We highlight small and isolated populations requiring urgent conservation intervention. Such multi-species approaches enhance our understanding of cross-species connectivity patterns. We suggest shifting from single-species to multi-species holistic conservation approach in rapidly developing landscapes to better manage co-occurring endangered species.

Abstract:We report the first record of a Bengal Tiger, Panthera tigris tigris , in eastern Nepal in 2020 based on photographic evidence. We documented this evidence at 3,165 m a.s.l., which makes it the highest elevation record of a tiger in Nepal. We recorded this evidence in one of 46 trail cameras deployed for monitoring Red Pandas in the Panchthar-Ilam-Taplejung (PIT) area. The PIT area, which has non-protected status, borders India in the east. Our finding supports the importance of transboundary conservation, which will benefit local and flagship wildlife in the PIT area.

Abstract:Tigers have seen significant population losses due to the degradation and fragmentation of their habitat ranges worldwide. Thus, habitat suitability assessment of such predators is essential for restoring their numbers and devising strategies for their protection. This paper aims to assess the habitat suitability and potential corridors for Bengal tiger species ( Panthera tigris tigris ) in the Valmiki Tiger Reserve (VTR) located in the West Champaran district of Bihar, India. Nine suitability conditioning factors (tree cover, prey richness, drainage density, vegetation types, elevation, slope, aspect, temperature, and rainfall) and seven threatening factors (forest fragmentation, land use land cover, distance from roads, railway tracks, settlement, range offices, and forest fire points) were selected for emphasizing species-environment association in VTR. The spatial layers of all the factors and presence location data of tigers were integrated into the MaxEnt model to prepare a habitat suitability map. The model was validated utilizing the receiver operating characteristic (ROC) curve (0.822), which was found in good agreement. The least-cost corridor modeling based on surface resistance was utilized to identify the cost-effective pathways and prioritize dispersal routes and potential corridors for this species. The findings revealed that the largest area of the Reserve was found to be moderately suitable (41.92%), followed by low suitable (22.98%), highly suitable (19.34%), and unsuitable areas (15.76%). The potential causes for low suitability and unsuitable habitats included human-induced disturbances, especially in the buffer zone of VTR. The core habitats and their connectivity, particularly in the eastern and central parts of the Reserve, facilitated the dispersal of the Bengal tiger population. This study offers significant insights for identifying crucial habitats and establishing corridors between them. The study calls for suitable measures for restricting human encroachment and increasing predator movements from the adjacent corridors of the protected reserves of Nepal and Uttar Pradesh. The findings may help forest managers and stakeholders for suggesting suitable conservation and restoration practices as well as regulating strategies for the self-sustenance of reintroduced tigers in the Reserve.

Rigorous Assessment Of A Unique Tiger Recovery In Southeast Asia Based On Photographic Capture-Recapture Modeling Of Population Dynamics

Abstract:Tigers and other large predatory carnivores have suffered population extirpations and range contractions. This is particularly true for tiger populations in southeastern Asia, which harbours one-third of their remaining habitats. In stark contrast, a sustained recovery of a wild tiger population has occurred between 2007-2023, in three reserves of Thailand: Huai Kha Khaeng (HKK), Thung Yai East (TYE) and Thung Yai West (TYW), which together cover 6470 km 2 (36%) of the larger Western Forest Complex (WEFCOM). We quantitatively monitored this recovery employing closed and open model analyses of data from photographic capture-recapture sampling. The resulting estimates of tiger population dynamic parameters showed: mean (±SE) tiger abundance annually varied from 36 (1.0) to 79 (1.53) in HKK, 2 (0.26) to 20 (4.45) in TYE and 3 (0.26) to 44 (2.11) in TYW, driven by mean annual survival rates of 0.79 (0.02) in HKK, 0.72 (0.05) in TYE, and 0.69 (0.05) in TYW. The annual numbers of recruits fluctuated from 0 (1.69) to 33 (1.93) tigers in HKK, 0 (0.47) to 13 (0.57) in TYE and 0 (1.13) to 36 (2.28) in TYW. Overall, the mean tiger population densities/100 km 2 ranged between 1.3 (0.19) and 2.9 (0.29) in HKK, 0.2 (0.08) and 1.8 (0.34) in TYE, and 0.2 (0.07) and 3.1 (0.56) in TYW. Generally, the tiger population trended upward, with reserves protected over longer periods leading the tiger recovery. Our results are further backed by ancillary records on births of 67 cubs, 47 tiger dispersal events, as well as the recovery corresponding with incremental spatio-temporal coverage by the patrols. Cumulatively, our results provide evidence that effective law enforcement should be a critical component for achieving tiger population recoveries in Asia. Alternative conservation strategies that ignore this component do not appear to be evidence-based. Our results also demonstrate the utility of the independent collaborative monitoring framework adopted by the Thailand Government.

Abstract:Khata Corridor forest, which serves as a border crossing for wildlife between Nepal and India, is one of the areas in Nepal with the highest incidence of human–wildlife conflict. In recent years both the tiger Panthera tigris tigris and human populations in this region have increased, leading to more frequent conflict. We aimed to determine whether increased conflict risk was primarily from tigers entering human settlements or whether there are additional drivers associated with human use of forested areas. We conducted the study in four settlements that varied in socio-economic status and distance from Bardiya National Park, through field visits and household surveys. Tiger records (sightings, pug marks and attacks) were most frequent far from Bardiya National Park, in settlements without benefits from tiger-based tourism and nearer the periphery of forest, and were rarely associated with the interior of settlements. Human visitation into forests was also highest in the most remote settlement. Our findings suggest that conflict risk is driven by the extent of human activity in forested areas, reflecting an unequal distribution of the conservation benefits of tourism amongst settlements. In the long-term, continued coexistence between people and tigers will depend on minimizing conflict risk across settlements through establishing an equitable distribution of conservation benefits. In the short term, we recommend raising public awareness of tiger behaviour to emphasize that tigers are highly unlikely to enter and occupy the interior of human settlements, mitigating negative perceptions of conflict risk.

Abstract:Tigers are one of the most recognized and charismatic predator on earth, yet their habitats have declined, their numbers are low, and substantial threats to their survival persist. Although, tiger conservation is high priority globally and tigers are generally considered well studied, there has been no comprehensive global assessment of tiger-related publications aimed at identifying trends, assessing their status and pinpointing research gaps. Utilizing PRISMA framework, we conducted an extensive search across multiple databases, including Scopus, Web of Science, and ScienceDirect, to gather research related to Bengal tigers. Following thorough screening, we selected and evaluated 491 articles published between 2010 and 2022 to address these issues. The results show that publications on Bengal tigers have steadily on rise, with an average of 40 papers/year within this period. We found that most research was focused on the theme of tiger biology. Information on leopards and dholes was also frequently associated with tiger research. The highest number of lead authors originated from India ( n = 192), where most research was also conducted. Authors from USA ( n = 111) and UK ( n = 38) were the next most productive, even though tigers are not found in or anywhere near these countries. We demonstrate that there is only limited amount of transboundary research, and that relatively little tiger research is conducted in the forests beyond protected areas. Similarly, very important but the least studied themes ─Poaching, Population and Socio-culture dimension should be the priority of future research efforts. Additionally, research on tourism, economic aspects and technological inputs are essential for the sustainable conservation of Bengal tigers.

Abstract:The Bengal tiger Panthera tigris tigris , is an emblematic animal for Bangladesh. Despite being the apex predator in the wild, their number is decreasing due to anthropogenic activities such as hunting, urbanization, expansion of agriculture and deforestation. By contrast, captive tigers are flourishing due to practical conservation efforts. Breeding within the small captive population can produce inbreeding depression and genetic bottlenecks, which may limit the success of conservation efforts. Despite past decades of research, a comprehensive database on genetic variation in the captive and wild Bengal tigers in Bangladesh still needs to be included. Therefore, this research aimed to investigate the White Bengal tiger genome to create a resource for future studies to understand variation underlying important functional traits.

Abstract:Of all the big cats, or perhaps of all the endangered wildlife, the tiger may be both the most charismatic and most well-recognized flagship species in the world. The rapidly changing field of molecular genetics, particularly advances in genome sequencing technologies, has provided new tools to reconstruct what characterizes a tiger. Here we review how applications of molecular genomic tools have been used to depict the tiger's ancestral roots, phylogenetic hierarchy, demographic history, morphological diversity, and genetic patterns of diversification on both temporal and geographical scales. Tiger conservation, stabilization, and management are important areas that benefit from use of these genome resources for developing survival strategies for this charismatic megafauna both in situ and ex situ.
