Abstract:Array-based biosensors have shown as effective and powerful tools to distinguish intricate mixtures with infinitesimal differences among analytes such as nucleic acids, proteins, microorganisms, and other biomolecules. In array-based bacterial sensing, the recognition of bacteria is the initial step that can crucially influence the analytical performance of a biosensor array. Bacteria recognition as well as the signal readout and mathematical analysis are indispensable to ensure the discrimination ability of array-based biosensors. Strategies for bacteria recognition mainly include the specific interaction between biomolecules and the corresponding receptors on bacteria, the noncovalent interaction between materials and bacteria, and the specific targeting of bacterial metabolites. In this review, recent advances in array-based bacteria sensors are discussed from the perspective of bacteria recognition relying on the characteristics of different bacteria. Principles of bacteria recognition and signal readout for bacteria detection are highlighted as well as the discussion on future trends in array-based biosensors.
Fast and accurate identification of pathogenic bacteria using excitation-emission spectroscopy and machine learning

Abstract:Fast and reliable identification of pathogenic bacteria is of upmost importance to human health and safety. Methods that are currently used in clinical practice are often time consuming, require expensive equipment, trained personnel, and therefore have limited applications in low resource environments. Molecular identification methods address some of these shortcomings. At the same time, they often use antibodies, their fragments, or other biomolecules as recognition units, which makes such tests specific to a particular target. In contrast, array-based methods use a combination of reporters that are not specific to a single pathogen. These methods provide a more data-rich and universal response that can be used for identification of a variety of bacteria of interest. In this report, we demonstrate the application of the excitation-emission spectroscopy of an environmentally sensitive fluorescent dye for identification of pathogenic bacterial species. 2-(4'-Dimethylamino)-3-hydroxyflavone (DMAF) interacts with the bacterial cell envelope resulting in a distinct spectral response that is unique to each bacterial species. The dynamics of dye-bacteria interaction were thoroughly investigated, and the limits of detection and identification were determined. Neural network classification algorithm was used for pattern recognition analysis and classification of spectral data. The sensor successfully discriminated between eight representative pathogenic bacteria, achieving a classification accuracy of 85.8% at the species level and 98.3% at the Gram status level. The proposed method based on excitation-emission spectroscopy of an environmentally sensitive fluorescent dye is a powerful and versatile diagnostic tool with high accuracy in identification of bacterial pathogens.
Ratiometric Fluorescence Sensor Arrays Based on Quantum Dots for Detection of Proteins

Abstract:Optical cross-reactive sensor arrays have recently been demonstrated as a powerful tool for high-throughput protein analysis. Nevertheless, applying this technology to protein detection is complicated by many external factors, such as the interfering substances, the background noise, and sample environmental changes in the biological matrix. Herein we demonstrate that a ratiometric fluorescence sensor array based on quantum dots can be employed to circumvent these limitations. Several intrinsic dual-emitting Mn-doped quantum dots capped with different organic functional groups were designed as sensing elements. Distinct and reproducible response patterns against the ratiometric sensor array were obtained from ten proteins in a buffer of different pH (pH 5.7, 7.4, and 8.3) and spiked into human urine. Linear discrimination analysis of the response patterns showed successful differentiation of the analytes at concentrations as low as 50 nM with high identification accuracy. Furthermore, this sensor system also enables the detection of these eight proteins (at 500 nM) in human urine without any treatment. The ratiometric fluorescence change from quantum dots for analysis of proteins can eliminate effectively the signal interference from the pH value change and the fluorescent background in human urine. The present study will open a new avenue to improve the discrimination ability of sensor arrays.

Abstract:Bacterial infections have emerged as the leading causes of mortality and morbidity worldwide. Array-based sensing methods provide significant advantages for the simultaneous detection of multiple bacteria, thereby offering immense potential for the prompt diagnosis of infectious diseases. However, the detection of multiple bacteria at low concentrations to meet clinical testing requirements remains exceptionally challenging. Herein, we developed a dual-channel fluorescence "turn-on" sensor array, comprising six electrostatic complexes formed from one negatively charged poly(para-aryleneethynylene) (PPE) and six positively charged aggregation-induced emission (AIE) fluorophores. The 6-element array enabled the simultaneous identification of 20 bacteria (OD600 = 0.005) within 30s (99.0% accuracy), demonstrating significant advantages over the array constituted by the 7 separate elements that constitute the complexes. Meanwhile, the array realized different mixing ratios and quantitative detection of prevalent bacteria associated with urinary tract infection (UTI). It also excelled in distinguishing six simulated bacteria samples in artificial urine. Remarkably, the limit of detection for E. coli and E. faecalis was notably low, at 0.000295 and 0.000329 (OD600), respectively. Finally, optimized by diverse machine learning algorithms, the designed array achieved 96.7% accuracy in differentiating UTI clinical samples from healthy individuals using a random forest model, demonstrating the great potential for medical diagnostic applications.

Nevertheless, identification and classification of microbes, especially using microbial lysates as the analytes, still is a great challenge due to their complex composition. Herein, we achieve this goal by using luminogens featuring aggregation-induced emission characteristics (AIEgens) and graphene oxide (GO) to construct a microbial lysate responsive fluorescent sensor array. The combination of AIEgen with GO not only reduces the background signal but also induces the competition interactions among AIEgen, microbial lysates, and GO, which highly improves the discrimination ability of the sensor array. As a result, six microbes, including two fungi, two Gram-positive bacteria, and two Gram-negative bacteria are precisely identified. Thus, this work provides a new way to design safer and simpler sensor arrays for the discrimination of complex analytes.

Abstract:Bacterial infections routinely cause serious problems to public health. To mitigate the impact of bacterial infections, sensing systems are urgently required for the detection and subsequent epidemiological control of pathogenic organisms. Most conventional approaches are time-consuming and highly instrument- and professional operator-dependent. Here, we developed a novel one-component multichannel array constructed with complex systems made from three modified polyethyleneimine as well as negatively charged graphene oxide, which provided an information-rich multimode response to successfully identify 10 bacteria within minutes via electrostatic interactions and hydrophobic interactions. Furthermore, the concentration of bacteria (from OD<sub>600</sub> = 0.025 to 1) and the ratio of mixed bacteria were successfully achieved with our smart sensing system. Our designed sensor array also exhibited huge potential in biological samples, such as in urine (OD<sub>600</sub> = 0.125, 94% accuracy). The way to construct a sensor array with minimal sensor element with abundant signal outputs tremendously saves cost and time, providing a powerful tool for the diagnosis and assessment of bacterial infections in the clinic.

Abstract:alpha-GalCer is the first defined and most potent agonistic antigen of the T cell receptor of natural killer T cells. We have prepared a series of 1,2,3-triazole-containing alpha-GalCer analogues in which the lipid chain lengths have been incrementally varied. We found that this isosteric replacement of alpha-GalCer's amide moiety with triazole increases the IL-4 versus IFN-gamma bias of released cytokines. The stimulatory effect was influenced by the length of the attached chain. In particular, the long-chained triazole analogues have a comparable stimulatory effect on cytokine production as alpha-GalCer and exhibit a stronger Th2 cytokine response.

Abstract:Chemical-nose strategy has achieved certain success in the discrimination and identification of pathogens. However, this strategy usually relies on non-specific interactions, which are prone to be significantly disturbed by the change of environment thus limiting its practical usefulness. Herein, we present a novel chemical-nose sensing approach leveraging the difference in the dynamic metabolic variation during peptidoglycan metabolism among different species for rapid pathogen discrimination. Pathogens were first tethered with clickable handles through metabolic labeling at two different acidities (pH = 5 and 7) for 20 and 60 min, respectively, followed by click reaction with fluorescence up-conversion nanoparticles to generate a four-dimensional signal output. This discriminative multi-dimensional signal allowed eight types of model bacteria to be successfully classified within the training set into strains, genera, and Gram phenotypes. As the difference in signals of the four sensing channels reflects the difference in the amount/activity of enzymes involved in metabolic labeling, this strategy has good anti-interference capability, which enables precise pathogen identification within 2 h with 100% accuracy in spiked urinary samples and allows classification of unknown species out of the training set into the right phenotype. The robustness of this approach holds significant promise for its widespread application in pathogen identification and surveillance.

Abstract:Abstract The rapid discrimination of bacteria is currently an emerging trend in the fields of food safety, medical detection, and environmental observation. Traditional methods often require lengthy culturing processes, specialized analytical equipment, and bacterial recognition receptors. In response to this need, we have developed a paper-based fluorescence sensor array platform for identifying different bacteria. The sensor array is based on three unique carbon quantum dots (CQDs) as sensing units, each modified with a different antibiotic (polymyxin B, ampicillin, and gentamicin). These antibiotic-modified CQDs can aggregate on the bacterial surface, triggering aggregation-induced fluorescence quenching. The sensor array exhibits varying fluorescent responses to different bacterial species. To achieve low-cost and portable detection, CQDs were formulated into fluorescent ink and used with an inkjet printer to manufacture paper-based sensor arrays. A smartphone was used to collect the responses generated by the bacteria and platform. Diverse machine learning algorithms were utilized to discriminate bacterial types. Our findings showcase the platform's remarkable capability to differentiate among five bacterial strains, within a detection range spanning from 1.0 × 10 3 CFU/mL to 1.0 × 10 7 CFU/mL. Its practicality is further validated through the accurate identification of blind bacterial samples. With its cost-effectiveness, ease of fabrication, and high degree of integration, this platform holds significant promise for on-site detection of diverse bacteria. Graphical abstract

Abstract:The early detection of bacterial species plays a crucial role in patient prognosis and the development of effective therapy regimens. This study introduces an accessible and promising fluorescent sensor array designed for the classification of gram-positive (G+) and gram-negative (G–) bacterial species. The classification relies on 12 functionalized gold nanoclusters (AuNCs) exhibiting diverse hydrophobic and hydrophilic properties serving as sensing elements. Using these specific sensing elements, we have successfully differentiated between G– and G+ bacterial species and demonstrated the discrimination of individual bacteria in various media, including water, serum, and urine, with remarkable reproducibility and high sensitivity. The excellent accuracy of the unknown samples further validates the practical applicability of this sensor array. Moreover, the versatility of the sensor array is underscored by its ability to identify bacterial mixtures and bacteria with varying concentrations. In summary, this fluorescent AuNCs-based sensor array offers a potent tool for bacterial analysis with promising applications in the field of biomedical diagnostics.

Abstract:We report a simple and novel colorimetric sensor array for rapid identification of microorganisms. In this study, four gold nanoparticles (AuNPs) with diverse surface charges were used as sensing elements. The interactions between AuNPs and microorganisms led to obvious color shifts, which could be observed by the naked eye. A total of 15 microorganisms had their own response patterns and were differentiated by linear discriminant analysis (LDA) successfully. Moreover, microorganism mixtures could also be well discerned. The method is simple, fast (within 5 s), effective, and visual, showing the potential applications in pathogen diagnosis and environmental monitoring.

Abstract:Rapid and efficient identification of pathogen is indispensable in clinical diagnosis because of the extremely severe consequence induced by pathogens infection. Taking advantages of the various compositions of pathogen surfaces, in this work we have proposed a simple and rapid sensor array for different pathogens identification and discrimination based on two-dimensional metal-organic frameworks (2D-MOFs) conjugated with functional peptide. Owing to the outstanding physical and chemical properties, ultrathin 2D-MOFs can adsorb dye-labeled peptides and consequently quench the fluorescence quickly and efficiently. Nevertheless, in the presence of pathogens, the anionic surface and different bimolecular composition of pathogens will endow them to interact with the 2D-MOFs or peptides through the diverse non-specific interactions. Subsequently, the dye-labeled peptides can be released with a recovery of fluorescence intensity. Consequently, the sensor array can identify various pathogens rapidly and efficiently based on the distinct fluorescence response patterns. Moreover, experimental results reveal that this approach can discriminate different pathogens with 100% accuracy, even in urine or mixed samples, demonstrating its reliability and effectiveness in the complex biological samples. More importantly, the procedure of pathogens identification by using this sensor array is very fast with only 15 min, indicating the great potential applications in the timely clinical treatments and reliable monitoring of infectious disease trends.

Abstract:Fast and accurate detection of microbial cells in clinical samples is highly valuable but remains a challenge. Here, a simple, culture-free diagnostic system is developed for direct detection of pathogenic bacteria in water, urine, and serum samples using an optical colorimetric biosensor. It consists of printed nanoarrays chemically conjugated with specific antibodies that exhibits distinct color changes after capturing target pathogens. By utilizing the internal capillarity inside an evaporating droplet, target preconcentration is achieved within a few minutes to enable rapid identification and more efficient detection of bacterial pathogens. More importantly, the scattering signals of bacteria are significantly amplified by the nanoarrays due to strong near-field localization, which supports a visualizable analysis of the growth, reproduction, and cell activity of bacteria at the single-cell level. Finally, in addition to high selectivity, this nanoarray-based biosensor is also capable of accurate quantification and continuous monitoring of bacterial load on food over a broad linear range, with a detection limit of 10 CFU mL-1 . This work provides an accessible and user-friendly tool for point-of-care testing of pathogens in many clinical and environmental applications, and possibly enables a breakthrough in early prevention and treatment.

Abstract:The accurate discrimination of bacterial infection is imperative for precise clinical diagnosis and treatment. Here, this work presents a simplified sensor array utilizing "All-in-One" Pdots for efficient discrimination of diverse bacterial samples. The "All-in-One" Pdots sensor (AOPS) were synthesized using three components that exhibit fluorescence resonance energy transfer (FRET) effect, facilitating the efficient integration of multiple discrimination channels to generate specific fluorescence response patterns through a single detection under single-wavelength excitation. Additionally, machine learning techniques were employed to visually represent the fluorescence response patterns of AOPS upon exposure to bacterial metabolites derived from diverse bacterial species. The as-prepared sensor platform demonstrated excellent performance in analyzing eight common bacteria, drug-resistant strains, mixed bacterial samples, bacterial biofilms and real samples, presenting significant potential in the identification of complex samples for bacterial analysis.

Here, we designed a high-throughput fluorescent sensor array based on the different binding ability of five tetraphenylethylene derivatives (TPEs) with various side chains to different kinds of pathogenic microbes, which is used to detect and distinguish various species, so as to realize rapid mass diagnosis, and hopefully provide guidance for further determination of microbial infections and clinical treatment.

Abstract:Abstract Background The identification of foodborne pathogenic bacteria types plays a crucial role in food safety and public health. In consideration of long culturing times, tedious operations and the desired specific recognition elements in conventional methods, the alternative fluorescent sensor arrays can offer a high-effective approach in bacterial identification by using multiple cross-reactive receptors. Herein, we achieve this goal by constructing an upconversion fluorescent sensor array based on anti-stokes luminogens featuring a series of functional lanthanide-doped upconversion nanoparticles (UCNPs) with phenylboronic acid, phosphate groups, or imidazole ionic liquid. The prevalent spotlight effect of microorganism and the electrostatic interaction between UCNPs and bacteria endow such sensor array an excellent discrimination property. Results Seven common foodborne pathogenic bacteria including two Gram-positive bacteria ( Staphylococcus aureus and Listeria monocytogenes ) and five Gram-negative bacteria ( Escherichia coli , Salmonella , Cronobacter sakazakii , Shigella flexneri and Vibrio parahaemolyticus ) are precisely identified with 100% accuracy via linear discriminant analysis (LDA). Furthermore, blends of bacteria have been identified accurately. Bacteria in real samples (tap water, milk and beef) have been effectively discriminated with 92.1% accuracy. Conclusions Current fluorescence sensor array is a powerful tool for high-throughput bacteria identification, which overcomes the time-consuming bacteria culture and heavy dependence of specific recognition elements. The high efficiency of whole bacterial cell detection and the discrimination capability of life and death bacteria can brighten the application of fluorescence sensor array.

Colorimetric Sensor Array for Sensitive Detection and Identification of Bacteria Based on the Etching of Triangular Silver Nanoparticles Regulated by Cl− at Various Concentrations

Abstract:A colorimetric sensor array is proposed for ultrasensitive detection and identification of bacteria by using Cl− at various concentrations as sensing elements and triangular silver nanoparticles (T-AgNPs) as a single sensing nanoprobe. T-AgNPs are easily etched by Cl−. However, in the presence of bacteria, the etching process will be hindered. Different bacteria have differential protective effects on T-AgNPs due to their interactions, resulting in different etching degrees of T-AgNPs by Cl−, and visual color changes. By adjusting the antagonistic action between bacteria protection on T-AgNPs and the etching by using Cl− at various concentrations, different bacteria had their own color response patterns. Combined with linear discriminant analysis (LDA) and orthogonal partial least squares-discriminant analysis (OPLS-DA), the bacteria could be identified. The method was also used for bacteria mixtures identification and showed high sensitivity (OD600 = 1.0 × 10−6) for V. parahaemolyticus detection. Finally, the sensor array was successfully utilized in the identification of bacteria in pure and mineral bottled water. The method is low-cost, simple, sensitive, visual, and has potential application in point-of-care testing of bacteria.
