Abstract:The identification and classification of non-imaging space objects, and ultimately the determination of their shape, function, and status, is an important but difficult problem still to be resolved. While ground-based telescopes with adaptive optics technology have been able to produce high-resolution images for a variety of spaced-based objects, current telescope technology is limited for objects in orbits beyond 1,000 km altitude, such as geosynchronous satellites (approx. 36,000 km orbit). An interesting and promising approach to circumvent this limitation is to collect wavelength-resolved spectral reflectance data, rather than spatially-resolved data, which can then be used to determine information such as material composition of an object. Current work has been focused on the determination of material composition (fractional abundances) from spectral traces when the types or classes of composing materials are known a priori. In this paper, we extend previous work to determine not only fractional abundances, but also the classes of composing materials that make up the object, called endmembers. Endmembers are selected using information-theoretic methods. We employ non-negative matrix factorization algorithms for unmixing of spectral reflectance data to find endmember candidates and regularized inverse problem methods for determining corresponding fractional abundances. Promising numerical results are presented using laboratory and simulated datasets.
A high-throughput capillary assay for bacterial chemotaxis

Abstract:We present a high-throughput capillary assay in order to characterize the chemotactic response of the E. coli bacterium. We measure the number of organisms attracted into an array of 96 capillary tubes containing the attractant L-aspartate. The effect of bacterial concentration on the chemotactic response is reported. Such high-throughput assay can be used to characterize bacterial chemotaxis function of a wide range of biochemical parameters.

Abstract:We have previously described an automated system (ECIS/taxis) for measuring chemotactic movement of Dictyostelium amoebae in a folic acid gradient [Hadjout, N., Laevsky, G., Knecht, D.A. and Lynes, M.A., 2001. Automated real-time measurement of chemotactic cell motility. Biotechniques 31, 1130–1138.]. In the ECIS/taxis system, cells migrate in an under-agarose environment, and their position is monitored by determining the impedance change caused by cells crawling onto the surface of an electrode. In this report, we show that chemotaxis of primary and immortalized leukocytes in response to complement (C5a) could be measured using the ECIS/taxis system. Several modifications to the design of the target electrode were tested, and a linear electrode perpendicular to the direction of movement was found to increase the sensitivity and reliability of the assay. Using the optimized ECIS/taxis assay, the dose response of neutrophils and WBC 265-9C cells was established and compared to the Boyden chamber assay. The ECIS/taxis assay system can be used to compare the movement of different cell types, to assess the effect of complex chemotactic gradients, or to determine the effects of pharmaceuticals on chemotactic motility.

Abstract:Chemotaxis is the response ability of motile cells to chemicals gradients in environment and the migration toward higher concentration of chemoattractant or lower concentration of repellent. This mechanism is a basic nature of microorganisms to adapt to the environmental changes. The research of microbial chemotaxis is of great significance in utilizing bacteria to solve environment problems, control the pathogen infection, and develop microbial industrial projects. Microfluidic devices can realize qualitative and quantitative detection of bacterial chemotaxis. In comparison with traditional detection methods, microfluidic assay has an accurate control over bacterial microenvironment with higher sensitivity. In the past few years, the study on bacterial chemotaxis based on microfluidic assay was developed rapidly. In this paper, the microfluidic chemotaxis detectors that appeared in recent years were introduced from the aspects of chip structure, working principle and their applications. Finally, we provided insights into the challenges of bacterial chemotaxis and provided future perspectives.

Abstract:Bacteria use various motility mechanisms to explore their environments. Chemotaxis is the ability of a motile bacterial cell to direct its movement in response to chemical gradients. A number of methods have been developed and widely used to study chemotactic responses to chemoeffectors including capillary, agar plug, microscopic slide, and microfluidic assays. While valuable, these assays are primarily designed to monitor rapid chemotactic responses to chemoeffectors on a small scale, which poses challenges in collecting large quantities of attracted bacteria. Consequently, these setups are not ideal for experiments like forward genetic screens. To overcome this limitation, we developed the L arge S cale B acterial A ttraction assay (LSBA), which relies on the use of a NalgeneTM Reusable Filter Unit and other materials commonly found in laboratories. We validate the LSBA by investigating chemoeffector kinetics in the setup and by using chemoattractants to quantify the chemotactic response of wild-type, and motility impaired strains of the plant pathogenic bacterium Xanthomonas campestris pv. campestris and the environmental bacterium Shewanella oneidensis . We show that the LSBA establishes a long lasting chemoeffector gradient, that the setup can be used to quantify bacterial migration over time and that the LSBA offers the possibility to collect high numbers of attracted bacteria, making it suitable for genetic screens.

Abstract:Swimming plate, cell motion tracking, and capillary tube assays are very useful tools to quantitatively measure bacterial motility and chemotaxis. These methods were modified and applied to study Borrelia burgdorferi motility and chemotaxis. By using these methods, numerous motility and chemotaxis mutants have been characterized and several chemoattractants were identified. With the assistance of these tools, the role of motility and chemotaxis in the pathogenicity of B. burgdorferi has been established. In addition, these tools also facilitate the study of motility and chemotaxis in other spirochetes.

Abstract:Chemotactic bacteria not only navigate chemical gradients, but also shape their environments by consuming and secreting attractants. Investigating how these processes influence the dynamics of bacterial populations has been challenging because of a lack of experimental methods for measuring spatial profiles of chemoattractants in real time. Here, we use a fluorescent sensor for aspartate to directly measure bacterially generated chemoattractant gradients during collective migration. Our measurements show that the standard Patlak-Keller-Segel model for collective chemotactic bacterial migration breaks down at high cell densities. To address this, we propose modifications to the model that consider the impact of cell density on bacterial chemotaxis and attractant consumption. With these changes, the model explains our experimental data across all cell densities, offering insight into chemotactic dynamics. Our findings highlight the significance of considering cell density effects on bacterial behavior, and the potential for fluorescent metabolite sensors to shed light on the complex emergent dynamics of bacterial communities.
A Novel Device and Method for Assay of Bacterial Chemotaxis Towards Chemoattractants

Abstract:Capillary assemblies and microfluidic devices used for bacterial chemotaxis assays have certain inherent limitations. This opens opportunities for innovation in the area. The present study describes an innovative economical device called chemotaxis plate and also a method to use this device for chemotaxis assay. Two type cultures, Pseudomonas putida MCC 2989 and Bacillus subtilis MCC 2049, chemotactic to L-aspartate, were used to validate the new device and establish the protocol for assay. 100 to 1000 fold higher number of cells were recovered in presence of chemoattractant as compared to control ( p < 0.05). This novel assay technique showed 100% sensitivity and 99.21% specificity for chemotaxis assay of Pseudomonas putida MCC 2989 towards 3 mM L-aspartate over 50 min assay time. The device was also used to isolate bacteria chemotactic to caffeine directly from environmental samples. Very high chemotaxis response indices were reported for the first-time using chemotaxis plate.

Abstract:We developed a multiple-channel microfluidic device for bacterial chemotaxis detection. Some characteristics such as easy operation, parallel sample adding design and fast result readout make this device convenient for most biology labs. The characteristic feature of the design is the agarose gel channels, which serve as a semi-permeable membrane. They can stop the fluid flow and prevent bacteria getting across, but permit the diffusion of small molecules. In the device fabrication process a novel thermal-based method was used to control the shape of agarose gel in the microfluidic channel. The chemical gradient is established by diffusion which can be precisely controlled and measured. Combined with an 8-channel pipette, different attractants, repellent chemicals or different bacteria were analyzed by a two step operation with a readout time of one hour. This device may be useful in the high throughput detection of chemotaxis related molecules and genes.
Traveling wave chemotaxis of neutrophil-like HL-60 cells

Abstract:The question of how changes in chemoattractant concentration translate into the chemotactic response of immune cells serves as a paradigm for the quantitative understanding of how cells perceive and process temporal and spatial information. Here, using a microfluidic approach, we analyzed the migration of neutrophil-like HL-60 cells to a traveling wave of the chemoattractants fMLP and leukotriene B4 (LTB4). We found that under a pulsatile wave that travels at a speed of 95 and 170 micrometer/min, cells move forward in the front of the wave but slow down and randomly orient at the back due to temporal decrease in the attractant concentration. Under a slower wave, cells re-orient and migrate at the back of the wave; thus, cell displacement is canceled out or even becomes negative as cells chase the receding wave. FRET-based analysis indicated that these patterns of movement correlated well with spatiotemporal changes in Cdc42 activity. Furthermore, pharmacological perturbations suggested that migration in front of the wave depends on Cdc42, whereas that in the back of the wave depends more on PI3K/Rac and ROCK. These results suggest that pulsatile attractant waves may recruit or disperse neutrophils, depending on their speed and degree of cell polarization.

Abstract:Bacteria can chemotactically migrate up attractant gradients by controlling run-and-tumble motility patterns. In addition to this well-known chemotactic behaviour, several soil and marine bacterial species perform chemokinesis: they adjust their swimming speed according to the local concentration of chemoeffector, with higher speed at higher concentration. A field of attractant then induces a spatially varying swimming speed, which results in a drift towards lower attractant concentrations -- contrary to the drift created by chemotaxis. Here, to explore the biological benefits of chemokinesis and investigate its impact on the chemotactic response, we extend a Keller-Segel-type model to include chemokinesis. We apply the model to predict the dynamics of bacterial populations capable of chemokinesis and chemotaxis in chemoeffector fields inspired by microfluidic and agar plate migration assays. We find that chemokinesis combined with chemotaxis not only may enhance the population response with respect to pure chemotaxis, but also modifies it qualitatively. We conclude presenting predictions for bacteria around dynamic finite-size nutrient sources, simulating, e.g., a marine particle or a root. We show that chemokinesis can reduce the measuring bias that is created by a decaying attractant gradient.

Abstract:AbstractChemotaxis and cell migration are fundamental, universal eukaryotic processes essential for biological functions such as embryogenesis, immunity, cell renewal and wound healing, as well as for pathogenesis of many diseases including cancer metastasis and chronic inflammation. To identify novel chemotaxis inhibitors as probes for mechanistic studies and leads for development of new therapeutics, we developed a unique, unbiased phenotypic chemotaxis-dependent Dictyostelium aggregation assay for high-throughput screening using rapid, laser-scanning cytometry. Under defined conditions, individual Dictyostelium secrete chemoattractants, migrate and aggregate. Chemotaxis is quantified by laser-scanning cytometry with a GFP marker expressed only in cells after chemotaxis/multi-cell aggregation. We applied the assay to screen 1,280 known compounds in a 1536-well plate format and identified two chemotaxis inhibitors. The chemotaxis inhibitory activities of both compounds were confirmed in both Dictyostelium and in human neutrophils in a directed EZ-TAXIscan chemotaxis assay. The compounds were also shown to inhibit migration of two human cancer cell lines in monolayer scratch assays. This test screen demonstrated that the miniaturized assay is extremely suited for high-throughput screening of very large libraries of small molecules to identify novel classes of chemotaxis/migratory inhibitors for drug development and research tools for targeting chemotactic pathways universal to humans and other systems.

Quantitative Modeling of Escherichia Coli Chemotactic Motion in Environments Varying in Space and Time

Abstract:Escherichia coli chemotactic motion in spatiotemporally varying environments is studied by using a computational model based on a coarse-grained description of the intracellular signaling pathway dynamics. We find that the cell's chemotaxis drift velocity v(d) is a constant in an exponential attractant concentration gradient [L] proportional, variantexp(Gx). v(d) depends linearly on the exponential gradient G before it saturates when G is larger than a critical value G(C). We find that G(C) is determined by the intracellular adaptation rate k(R) with a simple scaling law: G(C) infinity k(1/2)(R). The linear dependence of v(d) on G = d(ln[L])/dx directly demonstrates E. coli's ability in sensing the derivative of the logarithmic attractant concentration. The existence of the limiting gradient G(C) and its scaling with k(R) are explained by the underlying intracellular adaptation dynamics and the flagellar motor response characteristics. For individual cells, we find that the overall average run length in an exponential gradient is longer than that in a homogeneous environment, which is caused by the constant kinase activity shift (decrease). The forward runs (up the gradient) are longer than the backward runs, as expected; and depending on the exact gradient, the (shorter) backward runs can be comparable to runs in a spatially homogeneous environment, consistent with previous experiments. In (spatial) ligand gradients that also vary in time, the chemotaxis motion is damped as the frequency omega of the time-varying spatial gradient becomes faster than a critical value omega(c), which is controlled by the cell's chemotaxis adaptation rate k(R). Finally, our model, with no adjustable parameters, agrees quantitatively with the classical capillary assay experiments where the attractant concentration changes both in space and time. Our model can thus be used to study E. coli chemotaxis behavior in arbitrary spatiotemporally varying environments. Further experiments are suggested to test some of the model predictions.

Abstract:Bacteria inhabit complex environments rich in macromolecular polymers that exhibit viscoelastic properties. While the influence of viscoelasticity on bacterial swimming is recognized, its impact on chemotaxis—a critical behavior for bacterial survival and colonization—remains elusive. In this study, we employed a microfluidic device to establish attractant gradients and observed the chemotactic behavior of Escherichia coli in both viscoelastic solutions containing carboxymethyl cellulose (CMC) and Newtonian buffers. Our results reveal that E. coli demonstrates markedly enhanced chemotactic efficiency in viscoelastic media. Notably, bacteria achieved faster migration velocities and higher steady-state accumulation in areas with higher attractant concentrations compared to those in Newtonian conditions. Through 3D tracking, we determined that changes in bulk motility parameters alone do not account for the observed enhancements. Further investigations through theoretical analysis and stochastic simulations suggested that the main enhancement mechanisms are mitigation of surface hydrodynamic hindrance resulting from solid surfaces commonly present in bacterial habitats, and the induction of a lifting force in viscoelastic solutions. These findings highlight the significant role of the rheological properties of bacterial habitats in shaping their chemotactic strategies, offering deeper insights into bacterial adaptive mechanisms in both natural and clinical settings.

Abstract:Aerotaxis is the ability of motile cells to navigate toward oxygen. A key question is the dependence of the aerotactic velocity with the local oxygen concentration c . Here we combine simultaneous bacteria tracking and local oxygen concentration measurements using Ruthenium encapsulated in micelles to characterize the aerotactic response of Burkholderia contaminans , a motile bacterium ubiquitous in the environment. In our experiments, an oxygen gradient is produced by the bacterial respiration in a sealed glass capillary permeable to oxygen at one end, producing a bacterial band traveling toward the oxygen source. We compute the aerotactic response χ(c) both at the population scale, from the drift velocity in the bacterial band, and at the bacterial scale, from the angular modulation of the run times. Abstract:We study the migration of chemotactic wild-type Escherichia coli populations in semisolid (soft) agar in the concentration range C = 0.15-0.5% (w/v). For C≲0.35%, expanding bacterial colonies display characteristic chemotactic rings. At C = 0.35%, however, bacteria migrate as broad circular bands rather than sharp rings. These are growth/diffusion waves arising because of suppression of chemotaxis by the agar and have not been previously reported experimentally to our knowledge. For C = 0.4-0.5%, expanding colonies do not span the depth of the agar and develop pronounced front instabilities. The migration front speed is weakly dependent on agar concentration at C < 0.25%, but decreases sharply above this value. We discuss these observations in terms of an extended Keller-Segel model for which we derived novel transport parameter expressions accounting for perturbations of the chemotactic response by collisions with the agar. The model makes it possible to fit the observed front speed decay in the range C = 0.15-0.35%, and its solutions qualitatively reproduce the observed transition from chemotactic to growth/diffusion bands. We discuss the implications of our results for the study of bacteria in porous media and for the design of improved bacteriological chemotaxis assays.
