Abstract:Mass spectrometry (MS) based methodology offers simple, fast and sensitive diagnosis. While it has become the predominate approach in bio-molecular analysis, it has not been suitable for analyzing nucleic acid due to its low ionization efficiency. We have developed an assay of MS in combination with a nanoparticle probe (NP) encoded with reporter mass molecules and successfully employed it in DNA analysis. This assay demonstrated high MS sensitivity, with the ability to detect target DNA in low femtomolar (10-15M) levels, almost four orders of magnitude better than previously reported. This inaugural effort using combined techniques showed an extraordinary analytical capability for differentiating the single nucleotide polymorphism (SNP), which comprises the most abundant source of genetic variation in the human genome. We have also demonstrated that the method can resolve multiple DNA sequence variations with the same mass, which the classic MS methodology is inherently unable to be differentiated.

Abstract:A new method named Persistent Changing Probability is applied to quantify the changing of DNA nucleotide sequences.Using this method on 7310 nucleotide sequences got randomly from Drosophila melanogaster,Mus musculus,Homo sapiens.We can get those results:(1) Exponential distribution is found between Persistent Changing Probability and Persistent Changing Numbers.(2) Persistent Changing Exponents from same spices and same chromosome are similar.(3) There are little differences on Persistent Changing Exponents between different chromosomes,which are got from same spices.(4) There are significant differences on Persistent Changing Exponents between chromosomes,which are got from different spices.Those results indicate that we can get some characteristics from nucleotide sequences and the Persistent Changing Exponents can be used to classify and recognize nucleotide sequences.

Abstract:The analysis of protein coding regions of DNA sequences is one of the most fundamental applications in bioinformatics. A number of model-independent approaches have been developed for differentiating between the protein-coding and non-protein-coding regions of DNA. However, these methods are often based on univariate analysis algorithms, which leads to the loss of joint information among four nucleotides of DNA. In this article, we introduce a method on basis of the noise-assisted multivariate empirical mode decomposition (NA-MEMD) and the modified Gabor-wavelet transform (MGWT). The NA-MEMD algorithm, as a multivariate analysis tool, is utilized to reconstruct the numerical analyzed sequence since it enables a matched-scale decomposition across all variables and eliminates the mode mixing. By virtues of NA-MEMD, the MGWT method achieves a stable improvement on the general identification performance. We compare our method with other Digital Signal Processing (DSP) methods on two representative DNA sequences and three benchmark datasets. The results reveal that our method can enhance the spectra of the analyzed sequences, and improve the robustness of MGWT to different DNA sequences, thus obtaining higher identification accuracies of protein coding regions over other applied methods. In addition, another comparative experiment with the model-dependent method (AUGUSTUS) on the recently proposed benchmark dataset G3PO verifies the superiority of model-independent methods (especially NA-MEMD-MGWT) for identifying coding regions of the poor-quality DNA sequences.

Abstract:The dynamics of the translocation of single-stranded desoxyribonucleic acid (DNA) chains through a nanopore under the driving of an applied field is studied by three-dimensional Langevin dynamics simulations. It was found that different monomers correspond to different residence times. With the increase of the length of nanopore, the difference in residence time becomes smaller and smaller. Based on the simplified model, a new method is proposed to discriminate between the poly(dA) and poly(dC) of single-stranded DNA chains by recording the residence time of monomer. The method is utilized to predict the sequence of seventeen different chains, and the average accuracy is about 951%. If the residence time of monomer can be well recorded in the DNA translocation experiment, the sequence of the whole DNA will be predicted once and for all. With the improvement of the method, it will provide a low-cost high-throughput way to predict the sequence of DNA.

Abstract:By using a thermal Finite Energy QCD Sum Rule, we are able to establish the temperature dependence of the $g_{\omega \rho \pi}(T)$ strong coupling. It turns out that this coupling decreases as a function of temperature, vanishing at the critical temperature. This corresponds to a possible deconfining phenomenological signal. This result, together with the Vector Meson Dominance (VMD) expression for the amplitude $\pi ^{0} \to \gamma \gamma $, allows us to establish that this amplitude also vanishes at the critical temperature, in agreement with previous independent analysis. This results supports, once again, the validity of VMD at finite temperature. Several posssible scenarios are discussed. However, if VMD would not hold at finite temperature, then we will not be able to find a prediction for the thermal behavior of the $\pi ^{0} \to \gamma \gamma $ amplitude.

Abstract:We propose a framework for modeling sequence motifs based on the Maximum Entropy principle (MEP).We recommend approximating short sequence motif distributions with the Maximum Entropy Distribution (MED) consistent with low-order marginal constraints estimated from available data, which may include dependencies between non-adjacent as well as adjacent positions.Finally, we suggest mechanistically-motivated ways of comparing models.

Abstract:New experimental methods make it possible to measure the expression levels of many genes, simultaneously, in snapshots from thousands or even millions of individual cells. Current approaches to analyze these experiments involve clustering or low-dimensional projections. Here we use the principle of maximum entropy to obtain a probabilistic description that captures the observed presence or absence of mRNAs from hundreds of genes in cells from the mammalian brain. We construct the Ising model compatible with experimental means and pairwise correlations, and validate it by showing that it gives good predictions for higher-order statistics. We notice that the probability distribution of cell states has many local maxima. By labeling cell states according to the associated maximum, we obtain a cell classification that agrees well with previous results that use traditional clustering techniques. Our results provide quantitative descriptions of gene expression statistics and interpretable criteria for defining cell classes, supporting the hypothesis that cell classes emerge from the collective interaction of gene expression levels.

Multivariate Entropy Distance Method for Distinguishing Coding and Non-coding DNA Sequences

Abstract:The multivariate entropy distance (MED) method is a new highly efficient and accurate gene identification algorithm, which use the so-called entropy-density profile (EDP) for the global description of a DNA sequence of finite length. It is found the EDPs of coding and non-coding sequences show clearly distinct patterns. An individual sequence display an EDP clearly clustered around its respective mean EDP (coding or non-coding). The rapid convergence property of the partially averaged EDP makes the MED method practical for gene finding with a need for as few as 20 samples for achieving a highly accurate identification of genes on the whole genome. Test on a dozen prokaryotic genomes obtain an overall accuracy of prediction over 99%. The results suggest the interest of multivariate and global description for complex biological systems.
Quantifying extrinsic noise in gene expression using the maximum entropy framework

Abstract:We present a maximum entropy framework to separate intrinsic and extrinsic contributions to noisy gene expression solely from the profile of expression. We express the experimentally accessible probability distribution of the copy number of the gene product (mRNA or protein) by accounting for possible variations in extrinsic factors. The distribution of extrinsic factors is estimated using the maximum entropy principle. Our results show that extrinsic factors qualitatively and quantitatively affect the probability distribution of the gene product. We work out, in detail, the transcription of mRNA from a constitutively expressed promoter in {\it E. coli}. We suggest that the variation in extrinsic factors may account for the observed {\it wider than Poisson} distribution of mRNA copy numbers. We successfully test our framework on a numerical simulation of a simple gene expression scheme that accounts for the variation in extrinsic factors. We also make falsifiable predictions, some of which are tested on previous experiments in {\it E. coli} while others need verification. Application of the current framework to more complex situations is also discussed.

Abstract:New technology such as DNA microarray can be used to determine simultaneously the expression levels of the thousands of genes which determine the function of all cells. Applying this technology to investigate the gene-level responses to different drug treatments could provide deep insight into the nature of many diseases as well as lead in the development of new drugs. Abstract:We present a mass spectrometry (MS)-based nucleoside-specific mass-tagging method to validate genomic DNA sequences containing ambiguities not resolved by gel electrophoresis. Selected types of (13)C/(15)N-labeled dNTPs are used in PCR amplification of target regions followed by matrix-assisted laser desorption ionization time-of-flight (MALDI-TOF)-MS analysis. From the mass difference between the PCR products generated with unlabeled nucleosides and products containing (13)C/(15)N-labeled nucleosides, we determined the base composition of the genomic regions of interest. Two approaches were used to verify the target regions: The first approach used nucleosides partially enriched with stable isotopes to identify a single uncalled base in a gel electrophoresis-sequenced region. The second approach used mass tags with 100% heavy nucleosides to examine a GC-rich region of a polycytidine string with an unknown number of cytidines. By use of selected (13)C/(15)N-labeled dNTPs (dCTPs) in PCR amplification of the target region in tandem with MALDI-TOF-MS, we determined precisely that this string contains 11 cytidines. Both approaches show the ability of our MS-based mass-tagging strategy to solve critical questions of sequence identities that might be essential in determining the proper reading frames of the targeted regions.
Information Theory for Biological Sequence Classification: A Novel Feature Extraction Technique Based on Tsallis Entropy

Abstract:In recent years, there has been an exponential growth in sequencing projects due to accelerated technological advances, leading to a significant increase in the amount of data and resulting in new challenges for biological sequence analysis. Consequently, the use of techniques capable of analyzing large amounts of data has been explored, such as machine learning (ML) algorithms. ML algorithms are being used to analyze and classify biological sequences, despite the intrinsic difficulty in extracting and finding representative biological sequence methods suitable for them. Thereby, extracting numerical features to represent sequences makes it statistically feasible to use universal concepts from Information Theory, such as Tsallis and Shannon entropy. In this study, we propose a novel Tsallis entropy-based feature extractor to provide useful information to classify biological sequences. To assess its relevance, we prepared five case studies: (1) an analysis of the entropic index q; (2) performance testing of the best entropic indices on new datasets; (3) a comparison made with Shannon entropy and (4) generalized entropies; (5) an investigation of the Tsallis entropy in the context of dimensionality reduction. As a result, our proposal proved to be effective, being superior to Shannon entropy and robust in terms of generalization, and also potentially representative for collecting information in fewer dimensions compared with methods such as Singular Value Decomposition and Uniform Manifold Approximation and Projection.
Feature extraction from complex networks: A case of study in genomic sequences classification

Abstract:This work presents a new approach for classification of genomic sequences from measurements of complex networks and information theory. For this, it is considered the nucleotides, dinucleotides and trinucleotides of a genomic sequence. Thus, the feature vector is used for classification by methods such as SVM, MultiLayer Perceptron, J48, IBK, Naive Bayes and Random Forest in order to evaluate the proposed <a class="link-external link-http" href="http://approach.It" rel="external noopener nofollow">this http URL</a> was adopted coding sequences, intergenic sequences and TSS (Transcriptional Starter Sites) as datasets, for which the better results were obtained by the Random Forest with 91.2%, followed by J48 with 89.1% and SVM with 84.8% of accuracy. These results indicate that the new approach of feature extraction has its value, reaching good levels of classification even considering only the genomic sequences, i.e., no other a priori knowledge about them is considered.

Abstract:A solid-state nanopore combined with the quantum transport method has garnered substantial attention and intrigue for DNA sequencing due to its potential for providing rapid and accurate sequencing results, which could have numerous applications in disease diagnosis and personalized medicine. However, the intricate and multifaceted nature of the experimental protocol poses a formidable challenge in attaining precise single nucleotide analysis. Here, we report a machine learning (ML) framework combined with the quantum transport method to accelerate high-throughput single nucleotide recognition with C3N nanopores. The optimized eXtreme Gradient Boosting Regression (XGBR) algorithm has predicted the fingerprint transmission of each unknown nucleotide and their rotation dynamics with root mean square error scores as low as 0.07. Interpretability of ML black box models with the game theory-based SHapley Additive exPlanation method has provided a quasi-explanation for the model working principle and the complex relationship between electrode-nucleotide coupling and transmission. Moreover, a comprehensive ML classification of nucleotides based on binary, ternary, and quaternary combinations shows maximum accuracy and F1 scores of 100%. The results suggest that ML in tandem with a nanopore device can potentially alleviate the experimental hurdles associated with quantum tunneling and facilitate fast and high-precision DNA sequencing.

Abstract:Ribonucleotides represent the most common non-canonical nucleotides found in eukaryotic genomes. The sources of chromosome-embedded ribonucleotides and the mechanisms by which unrepaired rNMPs trigger genome instability and human pathologies are not fully understood. The available sequencing technologies only allow to indirectly deduce the genomic location of rNMPs. Oxford Nanopore Technologies (ONT) may overcome such limitation, revealing the sites of rNMPs incorporation in genomic DNA directly from raw sequencing signals. We synthesized two types of DNA molecules containing rNMPs at known or random positions and we developed data analysis pipelines for DNA-embedded ribonucleotides detection by ONT. We report that ONT can identify all four ribonucleotides incorporated in DNA by capturing rNMPs-specific alterations in nucleotide alignment features, current intensity, and dwell time. We propose that ONT may be successfully employed to directly map rNMPs in genomic DNA and we suggest a strategy to build an ad hoc basecaller to analyse native genomes.

Abstract:It has been a challenge to accurately extract dynamic information from experimental fluorescence correlation spectroscopy (FCS) data. In this paper. we compare three major fitting methods the model-dependent multiple exponential function (MultiExp). the empirical stretched exponential function (StreExp), and the exponential function based on the model-free maximum entropy method (MemExp) MultiExp has straight forward physical significance but it is difficult to implement and interpret in a complex system StreExp has simple form and is easy to use but its physical picture is obscure MultiExp is model free but its results are sensitive to experimental noise. A good choice seems to be a combination of MemExp and MultiExp In our example. we have unraveled that two independent processes exist in the intra-chain collision of a single-stranded DNA when base pair formation is possible, which has not been observed by previous investigators. MemExp is recommended for the FCS data analysis. although caution should be exercised in the practice.

Abstract:The i-motif DNA, also known as i-DNA, is a non-canonical DNA secondary structure formed by cytosine-rich sequences, consisting of two intercalated parallel-stranded duplexes held together by hemi-protonated cytosine-cytosine(+) (C:C+) base pairs. The growing interest in the i-DNA structure as a target in anticancer therapy increases the need for tools for a rapid and meaningful interpretation of the spectroscopic data of i-DNA samples. Herein, we analyzed the circular dichroism (CD) and thermal difference UV-absorbance spectra (TDS) of 255 DNA sequences by means of multivariate data analysis, aiming at unveiling peculiar spectral regions that could be used as diagnostic features during the analysis of i-DNA-forming sequences.
Information Theory of Composite Sequence Motifs: Mutational and Biophysical Determinants of Complex Molecular Recognition

Abstract:The recognition of nucleotide sequence patterns is a fundamental biological process that controls the start sites of replication, transcription and translation, as well as transcriptional and translational regulation. Foundational work on the evolution of biological information showed that the amount of information encoded in the target nucleotide sequence patterns, a quantity named Rsequence, evolves by natural selection to match a predictable quantity called Rfrequency. In this work, we propose a generalization of this canonical framework that can describe composite sequence motifs: motifs composed of a series of sequence patterns at some variable (not necessarily conserved) distance from each other. We find that some information can be encoded through the conservation of the distance between sequence patterns, a quantity we named Rspacer, and that - to be functional - biological systems require the sum of Rsequence and Rspacer to be constant. We empirically validate our mathematical results through evolutionary simulations. We apply this general framework to demonstrate that the pre-recruitment of regulatory complexes to target sites has intrinsic advantages over in situ recruitment in terms of energy dissipation and search efficiency, and that realistic values of protein flexibility co-evolve with the target composite motifs to match their spacer size variability. Lastly, we show that the relative advantage of encoding information in sequence patterns or in spacers depends on the balance between nucleotide substitutions and insertions/deletions, with known estimates for the rates of these mutation types favoring the evolution of composite motifs with highly conserved spacer length.

Abstract:We construct a compact vector representation on $\mathbb{R}24$ of a DNA sequence of arbitrary length. Each component of this vector is obtained from a representative sequence, the elements of which are the values realized by a function $\Gamma$. The function $\Gamma$, so defined, acts on neighborhoods of arbitrary radius that are located at strategic positions within the DNA sequence. $\Gamma$ carries complete information about the local multiplicity of the nucleotides as a consequence of the uniqueness of prime factorisation of integer. The two parameters characterizing the radius and location of the neighbourhoods are fixed by comparing the phylogenetic tree we find through our algorithm with standard results for the $\beta$ -globin gene sequences of eleven different species. Remarkably, the time complexity for this similarity analysis turns out to be $\mathcal{O}(n)$. Using the values of the two fitting parameters so obtained, the method is further applied to analyze mitochondrial genome sequences.
