Abstract:Comprehensive knowledge of physical properties such as equation of state (EOS), proton exchange, dynamic structures, diffusion coefficients, and viscosities of hydrogen-deuterium mixtures with densities from 0.1 to 5 g/cm^{3} and temperatures from 1 to 50 kK has been presented via quantum molecular dynamics (QMD) simulations. The existing multi-shock experimental EOS provides an important benchmark to evaluate exchange-correlation functionals. The comparison of simulations with experiments indicates that a nonlocal van der Waals density functional (vdW-DF1) produces excellent results. Fraction analysis of molecules using a weighted integral over pair distribution functions was performed. A dissociation diagram together with a boundary where the proton exchange (H_{2}+D_{2}⇌2HD) occurs was generated, which shows evidence that the HD molecules form as the H_{2} and D_{2} molecules are almost 50% dissociated. The mechanism of proton exchange can be interpreted as a process of dissociation followed by recombination. The ionic structures at extreme conditions were analyzed by the effective coordination number model. High-order cluster, circle, and chain structures can be founded in the strongly coupled warm dense regime. The present QMD diffusion coefficient and viscosity can be used to benchmark two analytical one-component plasma (OCP) models: the Coulomb and Yukawa OCP models.
The irradiation of water ice by C$^+$ ions in the cosmic environment

Abstract:We present a first principles molecular dynamics (FPMD) study of the interaction of low energy, positively charged, carbon (C+) projectiles with amorphous solid water clusters at 30 K. Reactions involving the carbon ion at an initial energy of 11 eV and 1.7 eV with 30-molecule clusters have been investigated. Simulations indicate that the neutral isoformyl radical, COH, and carbon monoxide, CO, are the dominant products of these reactions. All these reactions are accompanied by the transfer of a proton from the reacting water molecule to the ice, where it forms a hydronium ion. We find that COH is formed either via a direct, "knock-out", mechanism following the impact of the C+ projectile upon a water molecule or by creation of a COH_2^+ intermediate. The direct mechanism is more prominent at higher energies. CO is generally produced following the dissociation of COH. More frequent production of the formyl radical, HCO, is observed here than in gas phase calculations. A less commonly occurring product is the dihydroxymethyl, CH(OH)_2, radical. Although a minor result, its existence gives an indication of the increasing chemical complexity which is possible in such heterogeneous environments.

Abstract:In density functional-theoretic studies of photoionized water-based systems, the role of charge localization in proton-transfer dynamics is not well understood. This is due to the inherent complexity in extracting the contributions of coupled electron-nuclear non-adiabatic dynamics in the presence of exchange and correlation functional errors. In this work, we address this problem by simulating a model system of ionized linear H-bonded water clusters using real-time Time Dependent Density Functional Theory (rt-TDDFT)-based Ehrenfest dynamics. Our aim is to understand how self-interaction error in semilocal exchange and correlation functionals affects the probability of proton transfer. In particular, we show that for H-bonded (H$_2$O)$_n^+$ chains (with $n>3$), the proton-transfer probability attains a maximum, becoming comparable to that predicted by hybrid functionals. This is because the formation of hemibonded-type geometries is largely suppressed in extended H-bonded structures. We also show how the degree of localization of the initial photo-hole is connected to the probability of a proton-transfer reaction, as well as to the separation between electronic and nuclear charge. These results are compared to those obtained with adiabatic dynamics where the initial wavefunction is allowed to relax to the ground state of the ion cluster, explaining why different functionals and dynamical approaches lead to quantitatively different results.

Abstract:Serum and yolks from commercial flocks and from hens exposed to Newcastle disease virus (NDV), infectious bronchitis virus (IBV), and Mycoplasma gallisepticum (MG) were tested for immunoglobulin G antibody by the enzyme-linked immunosorbent assay (ELISA) and the hemagglutination-inhibition (HI) test. Yolks prepared by chloroform extraction and low-speed centrifugation performed well in the serological tests used and were a suitable alternative to serum for antibody determination by the ELISA for NDV, IBV, and MG and by HI test for NDV.
The coupling of the hydrated proton to its first solvation shell

Abstract:The transfer of a hydrated proton between water molecules in aqueous solution is accompanied by the large-scale structural reorganization of the environment as the proton relocates, giving rise to the Grotthus mechanism. The Zundel (H5O2+) and Eigen (H9O4+) cations are the main intermediate structures in this process. They exhibit radically different gas-phase infrared (IR) spectra, indicating fundamentally different environments of the solvated proton in its first solvation shell. The question arises: is there a least common denominator structure that explains the IR spectra of the Zundel and Eigen cations, and hence of the solvated proton? Full dimensional quantum simulations of these protonated cations demonstrate that two dynamical water molecules embedded in the static environment of the parent Eigen cation constitute this fundamental subunit. It is sufficient to explain the spectral signatures and anharmonic couplings of the solvated proton in its first solvation shell. In particular, we identify the anharmonic vibrational modes that explain the large broadening of the proton transfer peak in the experimental IR spectrum of the Eigen cation, of which the origin remained so far unclear. Our findings about the quantum mechanical structure of the first solvation shell provide a starting point for further investigations of the larger protonated water clusters with second and additional solvation shells.

Abstract:The solvation structure of protons in aqueous media is highly relevant to electric properties and to proton transport in liquids and membranes. At ambient temperature, polar liquids display structural fluctuations on femto- to picosecond time scales with a direct impact on proton solvation. We apply two-dimensional infrared (2D-IR) spectroscopy for following proton dynamics in acetonitrile/water mixtures with the Zundel cation H$_5$O$_2^+$ prepared in neat acetonitrile as a benchmark. The 2D-IR spectra of the proton transfer mode of H$_5$O$_2^+$ demonstrate stochastic large-amplitude motions in the double-minimum proton potential, driven by fluctuating electric fields. In all cases the excess proton is embedded in a water dimer, forming an H$_5$O$_2^+$ complex as major solvation species. This observation is rationalized by quantum mechanics/molecular mechanics molecular dynamics simulations including up to 4 water molecules embedded in acetonitrile. The Zundel motif interacts with its closest water neighbor in an H$_7$O$_3^+$ unit without persistent proton localization.
Understanding the Essential Nature of the Hydrated Excess Proton Through Simulation and Interpretation of Recent Spectroscopic Experiments

Abstract:Two-dimensional infrared spectroscopy experiments have presented new results regarding the dynamics of the hydrated excess proton (aka <q>hydronium</q> cation solvated in water). It has been suggested by these experiments that the hydrated excess proton has an anisotropy reorientation timescale of 2.5 ps, which can be viewed as being somewhat long lived. Through the use of both the reactive molecular dynamics Multistate-Empirical Valence Bond method and Experiment Directed Simulation Ab Initio Molecular Dynamics we show that timescales of the same magnitude are obtained that correspond to proton transport, while also involving structural reorientations of the hydrated proton structure that correspond to the so-called <q>special pair dance</q>. The latter is a process predicted by prior computational studies in which the central hydrated hydronium in a distorted Eigen cation (H9O4+) structure continually switches special pair partners with its strongly hydrogen-bonded neighboring water molecules. These dynamics are further characterized through the time-evolution of instantaneous normal modes. It is concluded that the hydrated excess proton has a spectral signature unique from the other protons in the hydrated proton complex. However, the results call into question the use of a static picture based on a simple effective one dimensional potential well to describe the hydrated excess proton in water. Instead, they more conclusively point to a distorted and dynamic Eigen cation as the most prevalent hydrated proton species in acid solutions of dilute to moderate concentrations.
The Collective and Quantum Nature of Proton Transfer in the Cyclic Water Tetramer on NaCl(001)

Abstract:Proton tunneling is an elementary process in the dynamics of hydrogen-bonded systems. Collective tunneling is known to exist for a long time. Atomistic investigations of this mechanism in realistic systems, however, are scarce. Using a combination of ab initio theoretical and high-resolution experimental methods, we investigate the role played by the protons on the chirality switching of a water tetramer on NaCl(001). Our scanning tunneling spectroscopies show that partial deuteration of the H2O tetramer with only one D2O leads to a significant suppression of the chirality switching rate at a cryogenic temperature (T), indicating that the chirality switches by tunneling in a concerted manner. Theoretical simulations, in the meantime, support this picture by presenting a much smaller free-energy barrier for the translational collective proton tunneling mode than other chirality switching modes at low T. During this analysis, the virial energy provides a reasonable estimator for the description of the nuclear quantum effects when a traditional thermodynamic integration method cannot be used, which could be employed in future studies of similar problems. Given the high-dimensional nature of realistic systems and the topology of the hydrogen-bonded network, collective proton tunneling may exist more ubiquitously than expected. Systems of this kind can serve as ideal platforms for studies of this mechanism, easily accessible to high-resolution experimental measurements.
The Excess Proton at the Air-Water Interface: The Role of Instantaneous Liquid Interfaces

Abstract:The magnitude of the pH of the surface of water continues to be a contentious topic in the physical chemistry of aqueous interfaces. Recent theoretical studies have shown little or no preference for the proton to be at the surface compared to the bulk\cite{baer2014toward}. Using ab-initio molecular dynamics simulations, we revisit the propensity of the excess proton for the air-water interface with a particular focus on the role of instantaneous liquid interfaces. We find a much a stronger propensity of the proton for the surface of water. The enhanced water structuring around the proton results in the presence of proton wires that run parallel to the surface as well as a hydrophobic environment made up of under-coordinated topological defect water molecules, both of which create favorable conditions for proton confinement at the surface. The Grotthuss mechanism within the structured water layer involves a mixture of both concerted and closely spaced stepwise proton hops. The proton makes excursions within the first solvation layer either in proximity to or along the instantaneous interface.

Abstract:Mutations in sarcomeric proteins have recently been established as heritable causes of Restrictive Cardiomyopathy (RCM). RCM is clinically characterized as a defect in cardiac diastolic function, such as, impaired ventricular relaxation, reduced diastolic volume and increased end-diastolic pressure. To date, mutations have been identified in the cardiac genes for desmin, α-actin, troponin I and troponin T. Functional studies in skinned muscle fibers reconstituted with troponin mutants have established phenotypes consistent with the clinical findings which include an increase in myofilament Ca2+ sensitivity and basal force. Moreover, when RCM mutants are incorporated into reconstituted myofilaments, the ability to inhibit the ATPase activity is reduced. A majority of the mutations cluster in specific regions of cardiac troponin and appear to be mutational “hot spots”. This paper highlights the functional and clinical characteristics of RCM linked mutations within the troponin complex.

Abstract:Proton transfer reactions on surfaces are prevalent in biology, chemistry and physics. In the present study, we employed classical Molecular Dynamics simulations to search for the presence of transient configurations that enable proton transfer, or proton sharing, between adjacent carboxylate groups on the protein surface. The results demonstrate that, during random fluctuations of the residues on the surface, there are repeated situations in which nearby carboxylates either share a common proton through a hydrogen bond, or are connected by a few water molecules that form conducting networks. These networks do not extend out of the common Coulomb cage of the participating residues and the lifetimes of the bridged structures are sufficiently long to allow passage of a proton between the carboxylates. The detection of domains capable of supporting a rapid proton transfer on a protein supports the notion that clusters of carboxylates are the operative elements of proton collecting antennae, as in bacteriorhodopsin, cytochrome c oxidase or the photosynthetic reaction center.
Water Assisted Proton Transport in Confined Nanochannels

Abstract:Hydrated excess protons under hydrophobic confinement are a critical component of charge transport behavior and reactivity in nanoporous materials and biomolecular systems. Herein excess proton confinement effects are computationally investigated for sub-2 nm hydrophobic nanopores by varying the diameters (d = 0.81, 0.95, 1.09, 1.22, 1.36, 1.63, and 1.90 nm), lengths (l ~3 and ~5 nm), curvature, and chirality of cylindrical carbon nanotube (CNT) nanopores. CNTs with a combination of different diameter segments are also explored. The spatial distribution of water molecules under confinement are diameter-dependent; however, proton solvation and transport is consistently found to occur in the water layer adjacent to the pore wall, showing an "amphiphilic" character of the hydrated excess proton hydronium-like structure. The proton transport free energy barrier also decreases significantly as the nanopore diameter increases and proton transport becomes almost barrierless in the d > 1 nm nanopores. Among the nanopores studied, the Zundel cation (${H_{5}O_{2}}^{+}$) is populated only in the d = 0.95 nm CNT (7,7) nanopore. The presence of the hydrated excess proton and $K^{+}$ inside the CNT (7,7) nanopore induces a water density increase by 40 and 20%, respectively. The $K^{+}$ transport through CNT nanopores is also consistently higher in free energy barrier than proton transport. Interestingly, the evolution of excess protonic charge defect distribution reveals a "frozen" single water wire configuration in the d = 0.81 nm CNT (6,6) nanopore (or segment), through which hydrated excess protons can only shuttle via the Grotthuss mechanism. Vehicular diffusion becomes relevant to proton transport in the "flat" free energy regions and in the wider nanopores, where protons do not primarily shuttle in the axial direction.

Critical Size for a Metal-Nonmetal Transition in Transition-Metal Clusters

Abstract:Based on a tight-binding Friedel model for the density of d-electron states, we investigate the critical size for the metal-nonmetal transition in transition-metal clusters. An analytic equation for the critical size has been introduced for the cluster with close-packed structure. At the critical point (about 30--50 atoms), the density of states of the cluster near the Fermi level exceeds 1/${\mathit{k}}_{\mathit{B}}$T and the discrete energy levels form a quasicontinuous band. The classical conducting-sphere-droplet model becomes applicable for describing the size-dependent ionization potential of those clusters larger than the critical size. Our estimation of the critical size is supported by various experimental evidence such as the threshold ionization potential, the scanning tunneling microscopy, and the core-level energy shifts.
Thermal dependence of the hydrated proton and optimal proton transfer in the protonated water hexamer

Abstract:Abstract Water is a key ingredient for life and plays a central role as solvent in many biochemical reactions. However, the intrinsically quantum nature of the hydrogen nucleus, revealing itself in a large variety of physical manifestations, including proton transfer, gives rise to unexpected phenomena whose description is still elusive. Here we study, by a combination of state-of-the-art quantum Monte Carlo methods and path-integral molecular dynamics, the structure and hydrogen-bond dynamics of the protonated water hexamer, the fundamental unit for the hydrated proton. We report a remarkably low thermal expansion of the hydrogen bond from zero temperature up to 300 K, owing to the presence of short-Zundel configurations, characterised by proton delocalisation and favoured by the synergy of nuclear quantum effects and thermal activation. The hydrogen bond strength progressively weakens above 300 K, when localised Eigen-like configurations become relevant. Our analysis, supported by the instanton statistics of shuttling protons, reveals that the near-room-temperature range from 250 K to 300 K is optimal for proton transfer in the protonated water hexamer.

Critical behavior on approaching a special critical point in a complex fluid

Abstract:The critical behavior of osmotic susceptibility is investigated in the re-entrant complex mixture 1-propanol (P)+water (W)+potassium chloride (KCl) through light-scattering measurements. The measurements are performed on approaching a special critical point [i.e., the double critical point (DCP)] in this mixture, along the line of upper critical solution temperatures (T(U)'s), by varying t from the high temperature one-phase region. The light-scattering data analysis emphasizes the need for corrections to the asymptotic Ising behavior and yields very large magnitudes for the correction-to-scaling amplitudes A(1) and A(2), with the first-correction amplitude A(1) being negative, signifying a nonmonotonic crossover behavior of the susceptibility exponent in this mixture. For the T(U) closest to the DCP, the effective susceptibility exponent gamma(eff) displays a nonmonotonic crossover from its nearly doubled three dimensional (3D)-Ising value toward its nearly double mean-field value with an increase in t. While for that far away from the DCP, it displays a nonmonotonic crossover from its single-limit Ising value toward a value slightly lower than its mean-field value of 1 with an increase in t. This feature of the effective susceptibility exponent is interpreted in terms of the possibility of a nonmonotonic crossover to the mean-field value from lower values in the nonasymptotic high t region. The renormalized Ising regime extends over a larger t range for the sample (or T(U)) closest to the DCP when compared to that far away from it. The in-between T(U)'s display a trend toward shrinkage in the renormalized Ising regime as T(U) shifts away from the DCP. Nevertheless, the crossover to the mean-field behavior is completed only beyond t>10(-2) for the T(U)'s studied. The observed crossover behavior is attributed to the presence of strong ion-induced clustering in this mixture, as revealed by various structure probing techniques, while the observed unique trend in the crossover behavior is discussed in terms of the varying influence of the DCP on the critical behavior along the T(U) line. The crossover behavior for the T(U)'s is pronounced and more sharp compared to the T(L)'s (lower critical solution temperatures) [U. K. Pradeep, J. Chem. Phys. 129, 134506 (2008)] in this mixture, although there exists no difference in the growth of the mesoscale clusters in the lower and upper one-phase regions in this mixture. Our observations suggest the need to look at the crossover behavior probably from two perspectives, namely, the dielectric effect and the clustering effect. The effective susceptibility exponent as a function of the field variable t(UL), instead of the conventional variable t, displays a sharp nonmonotonic crossover from its asymptotic 3D-Ising value ( approximately 1.24) toward a value slightly lower than its nonasymptotic mean-field value of 1, as that observed in the t analysis for the T(U) far away from the influence of the DCP.
ZundEig: The Structure of the Proton in Liquid Water From Unsupervised Learning

Abstract:The structure of the excess proton in liquid water has been the subject of lively debate from both experimental and theoretical fronts for the last century. Fluctuations of the proton are typically interpreted in terms of limiting states referred to as the Eigen and Zundel species. Here we put these ideas under the microscope taking advantage of recent advances in unsupervised learning that use local atomic descriptors to characterize environments of acidic water combined with advanced clustering techniques. Our agnostic approach leads to the observation of only a single charged cluster and two neutral ones. We demonstrate that the charged cluster involving the excess proton, is best seen as an ionic topological defect in water's hydrogen bond network forming a single local minimum on the global free-energy landscape. This charged defect is a highly fluxional moiety where the idealized Eigen and Zundel species are neither limiting configurations nor distinct thermodynamic states. Instead, the ionic defect enhances the presence of neutral water defects through strong interactions with the network. We dub the combination of the charged and neutral defect clusters as ZundEig demonstrating that the fluctuations between these local environments provide a general framework for rationalizing more descriptive notions of the proton in the existing literature.

A theoretical study of fragmentation dynamics of water dimer by proton impact

Abstract:To investigate the collision processes of proton with the water dimer (H 2 O) 2 at 50 eV, the time-dependent density functional theory coupled with molecular dynamics nonadiabatically is applied. Six specific collision orientations with various impact parameters are considered. The reaction channels, the mass distribution and the fragmentation mass spectrum are explored. Among all launched samples, the probability of the channel of non-charge transfer scattering and charge transfer scattering is about 80%, hinting that the probability of fragmentation is about 20%. The reaction channel of proton exchange process 2 is taken as an example to exhibit the detailed microscopic dynamics of the collision process by inspecting the positions, the respective distance, the number of loss of electrons and the evolution of the electron density. The study of the mass distribution and the fragmentation mass spectrum shows that among all possible fragments, the fragment with mass 36 has the highest relative abundance of 65%. The relative abundances of fragments with masses 1, 35, and 34 are 20%, 13%, and 1.5%, respectively. For the total electron capture cross section, the present calculations agree with the available measurements and calculations over the energy range from 50 eV to 12 keV.

Abstract:The abundance of extraterrestrial methanol makes the reaction between methanol molecules in a molecular cluster a possible key step in the search for mechanisms for the formation of more complex molecules under the conditions of the interstellar medium as well as circumstellar and planetary atmospheres. The reaction leading to the formation of the dimethyl ether ion from a methanol molecule interacting with a protonated methanol ion via the elimination of a water molecule is a basic mechanism for the formation of complex organic molecules. Here, we experimentally examine such reactions in the gas phase, analyzing the production and reactivity of protonated cluster ions formed by the ionization of a supersonic jet of methanol. Focusing especially on the post-collisional relaxation of the protonated methanol dimer and trimer ions after high-energy single collisions, the results indicate a strong size selectivity favoring the occurrence of this reaction only in the dimer ion. To elucidate this behavior, the velocity distribution of the eliminated water molecule was measured using an event-by-event coincidence analysis. These results are interpreted using quantum chemical calculations of the dissociation pathways. It turns out that in the dimer case, two transition states are able to contribute to this intracluster reaction. In the trimer case, methanol evaporation appears as the most energetically favorable relaxation pathway.

Non-perturbative scaling behavior for net ionization of biologically relevant molecules by multiply-charged heavy-ion impact

Abstract:A recently developed model to describe proton collisions from molecules involving basic atoms such as hydrogen, carbon, nitrogen, oxygen and phosphorus (H, C, N, O, P) is extended to treat collisions with multiply charged ions. The ion-atom collisions are computed using the two-center basis generator method (TC-BGM), which has a proven track record of yielding accurate total cross sections for electron capture and ionization. The atomic net ionization cross sections are then used to assemble two models for ion-molecule collisions: an independent atom model (IAM) that follows the Bragg additivity rule (labeled IAM-AR), and also the so-called pixel-counting method (IAM-PCM). The latter yields reduced cross sections relative to IAM-AR near the maximum, since it takes into account the overlapping nature of effective cross sectional areas. The IAM-PCM for higher-charge projectiles leads to strong reductions of net ionization cross sections relative to the IAM-AR method, and is computed directly for projectile charges $Q=1, 2, 3$. The scaling behavior of the IAM-PCM is investigated over a wide range of energies $E$, and at high $E$ it converges towards the IAM-AR. An empirical scaling rule is established which allows to reproduce these results based on proton impact calculations. Detailed comparisons are provided for the uracil target ($\rm C_4 H_4 N_2 O_2$), for which other theoretical as well as experimental results are available. Based on the scaling model derived from the IAM-PCM data it is shown how the experimental data for uracil and water bombarded by multiply charged ions can be reduced to effective $Q=1$ cross sections respectively, and these are compared to proton impact data.

Abstract:We study the vibrational spectrum of the protonated water dimer, by means of a divide-and-conquer semiclassical initial value representation of the quantum propagator, as a first step in the study of larger protonated water clusters. We use the potential energy surface from [Huang et al., J. Chem. Phys. 122, 044308 (2005)]. To tackle such an anharmonic and floppy molecule, we employ fully Cartesian dynamics and carefully reduce the coupling to global rotations in the definition of normal modes. We apply the time-averaging filter and obtain clean power spectra relative to suitable reference states, that highlight the spectral peaks corresponding to the fundamental excitations of the system. Our trajectory-based approach allows us for physical interpretation of the very challenging proton transfer modes. We find that it is important, for such a floppy molecule, to selectively avoid to initially excite lower energy modes, in order to obtain cleaner spectra. The estimated vibrational energies display a mean absolute error (MAE) of $\sim29\text{cm}^{-1}$ with respect to available Multi-Configuration time-dependent Hartree calculations and $\text{MAE}\sim14\text{cm}^{-1}$ when compared to the optically active experimental excitations of the Ne-tagged Zundel cation. The reasonable scaling in the number of trajectories for Monte Carlo convergence is promising for applications to higher dimensional protonated cluster systems.
