Abstract:Rhizosphere fungi are essential for plant survival and ecosystem functioning, but the processes structuring plant-fungal interactions remain largely unknown. We constructed association networks between 43 plant species and two groups of root-associated fungi (mycorrhizal and pathogenic) using sequence data. We revealed modularity within the association networks using network analysis, and correlated this modular structure with functional traits and phylogenetic history driving plant-fungal interactions. We observed strong modularity in both plant-mycorrhizal fungal and plant-pathogenic fungal association networks. Plant functional traits and fungal phylogeny clustered within modules. Host plants of mycorrhizal fungi differed significantly between modules in terms of their leaf dry matter content, photosynthetic traits and root tissue density. Host plants of pathogenic fungi differed significantly between modules in terms of their dark respiration rate, light compensation point and root morphology. Modularity within fungi was a product of fungal phylogeny, whereas host plant modularity was a product of functional traits (leaf morphology, photosynthetic rate and root morphology). Our study illustrates the link between plant functional traits and fungal assembly, and highlights the importance of niche-based processes in shaping plant-fungus association networks. Our results suggest that plant traits may be instrumental in managing the composition of belowground fungal communities.

Abstract:Interactions between plants and soil microbes play an important role in structuring plant communities. Yet, little is known about how fungal networks are structured on the one hand by fungal responses to their environment (including their host plant) and on the other by responses to each other. We quantified changes in plant–fungus networks along geographic and environmental gradients across the Arctic, assessing the degree to which plants and fungi showed preference for specific interaction partners and how specificity varies along environmental gradients. To this aim, we sampled roots of 12 widely distributed plant taxa: and . To quantify the pool of fungi from which plant roots may recruit association partners, we also sampled fungi in the surrounding soil. Identifying fungaI communities by DNA metabarcoding, we used Hierarchical Modelling of Species Communities (HMSC) to assess how fungal communities change along environmental gradients, and whether plants actively select their root-associated fungi from the pool of fungi present in the bulk soil. We found that although the fungal communities within the soil and rhizosphere share 85% of genera, their composition differs significantly from each other. The two community types show similar responses to the environment and taxa show low partner fidelity. Thus, the structure of fungal communities on plant rhizosphere is mainly driven by abiotic rather than biotic conditions. Overall, in comparison with null models, networks of plants and rhizosphere-associated fungi showed a distinctly non-random structure, responding strongly to pH and temperature gradients. Our findings suggest that the dynamics and structure of plant-root associated interactions might be severely altered by abiotic changes in the rapidly changing arctic environment.

Abstract:Network and multivariate statistical analyses were performed to determine interactions between bacterial and fungal community terminal restriction length polymorphisms as well as soil properties in paired woodland and pasture sites. Canonical correspondence analysis (CCA) revealed that shifts in woodland community composition correlated with soil dissolved organic carbon, while changes in pasture community composition correlated with moisture, nitrogen and phosphorus. Weighted correlation network analysis detected two distinct microbial modules per land use. Bacterial and fungal ribotypes did not group separately, rather all modules comprised of both bacterial and fungal ribotypes. Woodland modules had a similar fungal : bacterial ribotype ratio, while in the pasture, one module was fungal dominated. There was no correspondence between pasture and woodland modules in their ribotype composition. The modules had different relationships to soil variables, and these contrasts were not detected without the use of network analysis. This study demonstrated that fungi and bacteria, components of the soil microbial communities usually treated as separate functional groups as in a CCA approach, were co-correlated and formed distinct associations in these adjacent habitats. Understanding these distinct modular associations may shed more light on their niche space in the soil environment, and allow a more realistic description of soil microbial ecology and function.

Interobserver errors in anthropometry.

Abstract:To present basic information on the interobserver precision and accuracy of 32 selected anthropometric measurement items, six observers measured each of 37 subjects once in two days. The data were analyzed by using ANOVA, and mean absolute bias, standard deviation of bias, and mean absolute bias in standard deviation unit were used as measures of bias. By comparing the results of the two days, the effects of the practice on measurement errors were also investigated. Variance was overestimated by more than 10% in five measurements. Interobserver error variance and random error variance were highly correlated with each other. Measures of the bias were significantly correlated with interobserver and especially with random error variances. The interobserver errors were drastically reduced on the second day in the measurement items in which the causes of the interobserver errors could be specified. It was speculated that even when the definitions of the landmarks and measurement items were clear, the ambiguity in the practical procedures in locating landmarks, applying instruments, and so on, permitted each observer to develop his or her own measurement technique, and it in turn caused interobserver errors. To minimize interobserver and random errors, the standardization of measurement technique should be extended to the details of the practical procedures.

Abstract:Most plants engage in symbioses with mycorrhizal fungi in soils and net consequences for plants vary widely from mutualism to parasitism. However, we lack a synthetic understanding of the evolutionary and ecological forces driving such variation for this or any other nutritional symbiosis. We used meta-analysis across 646 combinations of plants and fungi to show that evolutionary history explains substantially more variation in plant responses to mycorrhizal fungi than the ecological factors included in this study, such as nutrient fertilization and additional microbes. Evolutionary history also has a different influence on outcomes of ectomycorrhizal versus arbuscular mycorrhizal symbioses; the former are best explained by the multiple evolutionary origins of ectomycorrhizal lifestyle in plants, while the latter are best explained by recent diversification in plants; both are also explained by evolution of specificity between plants and fungi. These results provide the foundation for a synthetic framework to predict the outcomes of nutritional mutualisms.

Abstract:Interactions between plants and diverse root-associated fungi are essential drivers of forest ecosystem dynamics. The nature of the symbiosis in root systems is potentially dependent on multiple ecological factors/processes such as host/symbiont specificity, background soil microbiome structure, inter-root sharing/dispersal of symbionts, and fungus–fungus interactions within fine roots. Nonetheless, it has remained a major challenge to reveal the mechanisms by which those multiple factors/processes determine the assembly of mycorrhizal and endophytic fungal communities. Based on a framework of joint species distribution modeling, we here examined how root-associated fungal community structure was collectively formed through filtering by host plants, associations with background soil fungi, spatial autocorrelation, and symbiont–symbiont interactions. In our analysis targeting 1,615 root-tip samples collected in a cool-temperate forest dominated by ectomycorrhizal plants, statistical models including all the four ecological factors/processes best explained the fine-scale community structure of root-associated fungi. Meanwhile, among partial models including subsets of those ecological factors/processes, those including background soil microbiome structure and within-root fungus–fungus interactions showed the highest performance. When fine-root distributions of respective fugal species/taxa were examined, ectomycorrhizal fungi tended to show stronger associations with background soil community structure and stronger spatially-autocorrelated patterns than other fungal guilds. In contrast, the distributions of root-endophytic fungi were inferred to depend greatly on fungus–fungus interactions. A network statistical analysis further suggested that some endophytic fungi, such as those belonging to the ascomycete genera and , were involved in webs of positive and negative interactions with other root-associated fungi. These results suggest that basic assembly rules can differ between mycorrhizal and endophytic fungi, both of which are major components of forest ecosystems. Consequently, knowledge of how multiple ecological factors/processes differentially drive the assembly of multiple fungal functional guilds is indispensable for comprehensively understanding the mechanisms by which terrestrial ecosystem dynamics are organized by plant–fungal symbiosis.

Abstract:Orchid distribution and population dynamics are influenced by a variety of ecological factors and the formation of holobionts, which play key roles in colonization and ecological community construction. Seed germination, seedling establishment, reproduction, and survival of orchid species are strongly dependent on orchid mycorrhizal fungi (OMF), with mycorrhizal cheating increasingly observed in photosynthetic orchids. Therefore, changes in the composition and abundance of OMF can have profound effects on orchid distribution and fitness. Network analysis is an important tool for the study of interactions between plants, microbes, and the environment, because of the insights that it can provide into the interactions and coexistence patterns among species. Here, we provide a comprehensive overview, systematically describing the current research status of the effects of OMF on orchid distribution and dynamics, phylogenetic signals in orchid–OMF interactions, and OMF networks. We argue that orchid–OMF associations exhibit complementary and specific effects that are highly adapted to their environment. Such specificity of associations may affect the niche breadth of orchid species and act as a stabilizing force in plant–microbe coevolution. We postulate that network analysis is required to elucidate the functions of fungal partners beyond their effects on germination and growth. Such studies may lend insight into the microbial ecology of orchids and provide a scientific basis for the protection of orchids under natural conditions in an efficient and cost-effective manner.

Abstract:Ecological networks are commonly applied to depict general patterns of biotic interactions, which provide tools to understand the mechanism of community assembly. Commensal interactions between epiphytes and their hosts are a major component of species interactions in forest canopies; however, few studies have investigated species assemblage patterns and network structures of epiphyte–host interactions, particularly non-vascular epiphytes in different types of forest. To analyze the characteristics of network structures between epiphytes and their hosts, composition and distribution of epiphytic bryophytes were investigated from 138 host individuals using canopy cranes in a tropical lowland seasonal rain forest (TRF) and a subtropical montane moist evergreen broad-leaved forest (STF), in Southwest China. We structured binary networks between epiphytic bryophytes and their hosts in these two forests, which presented 329 interactions in the TRF and 545 interactions in the STF. Compared to TRF, the bryophyte–host plant networks were more nested but less modular in the STF. However, both forests generally exhibited a significantly nested structure with low levels of specialization and modularity. The relatively high nestedness may stabilize the ecological networks between epiphytic bryophytes and their hosts. Nevertheless, the low modularity in epiphyte–host networks could be attributed to the lack of co-evolutionary processes, and the low degree of specialization suggests that epiphytes are less likely to colonize specific host species. Vertical distribution of the bryophyte species showed structured modules in the tree basal and crown zones, probably attributing to the adaptation to microclimates within a host individual. This study highlights the nested structure of commensal interaction between epiphytic bryophytes and host trees, and provides a scientific basis to identify key host tree species for conservation and management of biodiversity in forest ecosystems.
Abiotic contexts consistently influence mycorrhiza functioning independently of the composition of synthetic arbuscular mycorrhizal fungal communities

Abstract:The relationship between mycorrhiza functioning and composition of arbuscular mycorrhizal (AM) fungal communities is an important but experimentally still rather little explored topic. The main aim of this study was thus to link magnitude of plant benefits from AM symbiosis in different abiotic contexts with quantitative changes in AM fungal community composition. A synthetic AM fungal community inoculated to the model host plant Medicago truncatula was exposed to four different abiotic contexts, namely drought, elevated phosphorus availability, and shading, as compared to standard cultivation conditions, for two cultivation cycles. Growth and phosphorus uptake of the host plants was evaluated along with the quantitative composition of the synthetic AM fungal community. Abiotic context consistently influenced mycorrhiza functioning in terms of plant benefits, and the effects were clearly linked to the P requirement of non-inoculated control plants. In contrast, the abiotic context only had a small and transient effect on the quantitative AM fungal community composition. Our findings suggest no relationship between the degree of mutualism in AM symbiosis and the relative abundances of AM fungal species in communities in our simplified model system. The observed progressive dominance of one AM fungal species indicates an important role of different growth rates of AM fungal species for the establishment of AM fungal communities in simplified systems such as agroecosystems.

Abstract:BACKGROUND:Arbuscular mycorrhizal fungi (AMF) can form obligate symbioses with the vast majority of land plants, and AMF distribution patterns have received increasing attention from researchers. At the local scale, the distribution of AMF is well documented. Studies at large scales, however, are limited because intensive sampling is difficult. Here, we used ITS rDNA sequence metadata obtained from public databases to study the distribution of AMF at continental and global scales. We also used these sequence metadata to investigate whether host plant is the main factor that affects the distribution of AMF at large scales.RESULTS:We defined 305 ITS virtual taxa (ITS-VTs) among all sequences of the Glomeromycota by using a comprehensive maximum likelihood phylogenetic analysis. Each host taxonomic order averaged about 53% specific ITS-VTs, and approximately 60% of the ITS-VTs were host specific. Those ITS-VTs with wide host range showed wide geographic distribution. Most ITS-VTs occurred in only one type of host functional group. The distributions of most ITS-VTs were limited across ecosystem, across continent, across biogeographical realm, and across climatic zone. Non-metric multidimensional scaling analysis (NMDS) showed that AMF community composition differed among functional groups of hosts, and among ecosystem, continent, biogeographical realm, and climatic zone. The Mantel test showed that AMF community composition was significantly correlated with plant community composition among ecosystem, among continent, among biogeographical realm, and among climatic zone. The structural equation modeling (SEM) showed that the effects of ecosystem, continent, biogeographical realm, and climatic zone were mainly indirect on AMF distribution, but plant had strongly direct effects on AMF.CONCLUSION:The distribution of AMF as indicated by ITS rDNA sequences showed a pattern of high endemism at large scales. This pattern indicates high specificity of AMF for host at different scales (plant taxonomic order and functional group) and high selectivity from host plants for AMF. The effects of ecosystemic, biogeographical, continental and climatic factors on AMF distribution might be mediated by host plants.
Host identity and neighborhood trees affect belowground microbial communities in a tropical rainforest

Abstract:The roots and rhizospheres of trees harbor diverse microbial communities that can modulate plant competition and facilitation, thereby influencing plant community dynamics. Understanding the factors structuring microbial communities is valuable for predicting how plant communities assemble. In temperate forests, host identity, biotic neighborhood, abiotic environment and geographic distance shape microbial communities, but the importance of these factors is less well studied in highly diverse tropical forests. In this study, we used high-throughput amplicon sequencing to characterize the arbuscular mycorrhizal fungal (AMF) and rhizosphere bacterial (RB) communities of five tree species in an 8-year-old common garden planted into the understory of a selectively logged old-growth forest in Malaysian Borneo. We assessed the influence of host tree species, host traits and neighboring tree identity on the composition and diversity of both communities. The AMF and RB communities differed amongst host tree species; the tree species with the most distinct AMF communities associated with the lowest diversity of AMF. Alpha diversity of AMF correlated negatively with leaf phosphorus and potassium content. Density and abundance of AMF neighbor trees growing near focal trees influenced AMF community composition and was positively correlated with RB alpha diversity. Our results highlight the importance of considering both host tree identity and biotic neighborhood of trees in studies of microbial communities in tropical forests. Important next steps will be to elucidate the functional significance of shifts in AMF and RB community compositions and their implications for community and ecosystem dynamics in tropical forests.

Abstract:Little is known about the response of arbuscular mycorrhizal fungal communities to ecosystem development. We use a long-term soil chronosequence that includes ecosystem progression and retrogression to quantify the importance of host plant identity as a factor driving fungal community composition during ecosystem development. We identified arbuscular mycorrhizal fungi and plant species from 50 individual roots from each of 10 sites spanning 5-120 000 yr of ecosystem age using terminal restriction fragment length polymorphism (T-RFLP), Sanger sequencing and pyrosequencing. Arbuscular mycorrhizal fungal communities were highly structured by ecosystem age. There was strong niche differentiation, with different groups of operational taxonomic units (OTUs) being characteristic of early succession, ecosystem progression and ecosystem retrogression. Fungal alpha diversity decreased with ecosystem age, whereas beta diversity was high at early stages and lower in subsequent stages. A total of 39% of the variance in fungal communities was explained by host plant and site age, 29% of which was attributed to host and the interaction between host and site (24% and 5%, respectively). The strong response of arbuscular mycorrhizal fungi to ecosystem development appears to be largely driven by plant host identity, supporting the concept that plant and fungal communities are tightly coupled rather than independently responding to habitat.

Abstract:Most terrestrial plants interact with diverse clades of mycorrhizal and root-endophytic fungi in their roots. Through belowground plant-fungal interactions, dominant plants can benefit by interacting with host-specific mutualistic fungi and proliferate in a community based on positive plant-mutualistic fungal feedback. On the other hand, subordinate plant species may persist in the community by sharing other sets (functional groups) of fungal symbionts with each other. Therefore, revealing how diverse clades of root-associated fungi are differentially hosted by dominant and subordinate plant species is essential for understanding plant community structure and dynamics. Based on 454-pyrosequencing, we determined the community composition of root-associated fungi on 36 co-occurring plant species in an oak-dominated forest in northern Japan and statistically evaluated the host preference phenotypes of diverse mycorrhizal and root-endophytic fungi. An analysis of 278 fungal taxa indicated that an ectomycorrhizal basidiomycete fungus in the genus Lactarius and a possibly endophytic ascomycete fungus in the order Helotiales significantly favored the dominant oak (Quercus) species. In contrast, arbuscular mycorrhizal fungi were generally shared among subordinate plant species. Although fungi with host preferences contributed to the compartmentalization of belowground plant-fungal associations, diverse clades of ectomycorrhizal fungi and possible root endophytes were associated not only with the dominant Quercus but also with the remaining plant species. Our findings suggest that dominant-ectomycorrhizal and subordinate plant species can host different subsets of root-associated fungi, and diverse clades of generalist fungi can counterbalance the compartmentalization of plant-fungal associations. Such insights into the overall structure of belowground plant-fungal associations will help us understand the mechanisms that facilitate the coexistence of plant species in natural communities.

Abstract:Within the forest community, competition and facilitation between adjacent-growing conspecific and heterospecific plants are mediated by interactions involving common mycorrhizal networks. The ability of plants to alter their neighbor’s microbiome is well documented, but the molecular biology of plant-fungal interactions during competition and facilitation has not been previously examined. We used a common soil-plant bioassay experiment to study molecular plant-microbial interactions among rhizosphere communities associated with Pinus taeda (native host) and Populus trichocarpa (non-native host). Gene expression of interacting fungal and bacterial rhizosphere communities was compared among three plant-pairs: Populus growing with Populus , Populus with Pinus , and Pinus with Pinus . Our results demonstrate that heterospecific plant partners affect the assembly of root microbiomes, including the changes in the structure of host specific community. Comparative metatranscriptomics reveals that several species of ectomycorrhizal fungi (EMF) and saprotrophic fungi exhibit different patterns of functional and regulatory gene expression with these two plant hosts. Heterospecific plants affect the transcriptional expression pattern of EMF host-specialists (e.g., Pinus -associated Suillus spp.) on both plant species, mainly including the genes involved in the transportation of amino acids, carbohydrates, and inorganic ions. Alteration of root microbiome by neighboring plants may help regulate basic plant physiological processes via modulation of molecular functions in the root microbiome.

Here, we surveyed 494 pairwise fungal communities in leaves and soils by Illumina sequencing, which were associated with 55 woody plant species across more than 2,000-km span of mountain forests in eastern China. The relative contributions of plant, climate, soil and space to the variation of fungal communities were assessed, and the plant-fungus network topologies were inferred. Plant phylogeny was the strongest predictor for fungal community composition in leaves, accounting for 19.1% of the variation. In soils, plant phylogeny, climatic factors and soil properties explained 9.2%, 9.0% and 8.7% of the variation in soil fungal community, respectively. The plant-fungus networks in leaves exhibited significantly higher specialization, modularity and robustness (resistance to node loss), but less complicated topology (e.g., significantly lower linkage density and mean number of links) than those in soils. In addition, host/fungus preference combinations and key species, such as hubs and connectors, in bipartite networks differed strikingly between aboveground and belowground samples. The findings provide novel insights into cross-kingdom (plant-fungus) species co-occurrence at large spatial scales. The data further suggest that community shifts of trees due to climate change or human activities will impair aboveground and belowground forest fungal diversity in different ways.

Abstract:Summary How mycoheterotrophic plants that obtain carbon and soil nutrients from fungi are integrated in the usually mutualistic arbuscular mycorrhizal networks is unknown. Here, we compare autotrophic and mycoheterotrophic plant associations with arbuscular mycorrhizal fungi and use network analysis to investigate interaction preferences in the tripartite network. We sequenced root tips from autotrophic and mycoheterotrophic plants to assemble the combined tripartite network between autotrophic plants, mycorrhizal fungi, and mycoheterotrophic plants. We compared plant‐fungal interactions between mutualistic and antagonist networks, and searched for a diamond‐like module defined by a mycoheterotrophic and an autotrophic plant interacting with the same pair of fungi to investigate whether pairs of fungi simultaneously linked to plant species from each interaction type were overrepresented throughout the network. Mycoheterotrophic plants as a group interacted with a subset of the fungi detected in autotrophs but are indirectly linked to all autotrophic plants, and fungi with high overlap in autotrophic partners tend to interact with a similar set of mycoheterotrophs. Moreover, pairs of fungi sharing the same mycoheterotrophic and autotrophic plant species are overrepresented in the network. We hypothesize that the maintenance of antagonistic interactions is maximized by targeting well‐linked mutualistic fungi, thereby minimizing the risk of carbon supply shortages.

Abstract:Arbuscular mycorrhizal and ectomycorrhizal symbioses are among the most important drivers of terrestrial ecosystem dynamics. Historically, the two types of symbioses have been investigated separately because arbuscular mycorrhizal and ectomycorrhizal plant species are considered to host discrete sets of fungal symbionts (i.e., arbuscular mycorrhizal and ectomycorrhizal fungi, respectively). Nonetheless, recent studies based on high-throughput DNA sequencing technologies have suggested that diverse non-mycorrhizal fungi (e.g., endophytic fungi) with broad host ranges play roles in relationships between arbuscular mycorrhizal and ectomycorrhizal plant species in forest ecosystems. By analyzing an Illumina sequencing dataset of root-associated fungi in a temperate forest in Japan, we statistically examined whether co-occurring arbuscular mycorrhizal (Chamaecyparis obtusa) and ectomycorrhizal (Pinus densiflora) plant species could share non-mycorrhizal fungal communities. Among the 919 fungal operational taxonomic units (OTUs) detected, OTUs in various taxonomic lineages were statistically designated as "generalists," which associated commonly with both coniferous species. The list of the generalists included fungi in the genera Meliniomyces, Oidiodendron, Cladophialophora, Rhizodermea, Penicillium, and Mortierella. Meanwhile, our statistical analysis also detected fungi preferentially associated with Chamaecyparis (e.g., Pezicula) or Pinus (e.g., Neolecta). Overall, this study provides a basis for future studies on how arbuscular mycorrhizal and ectomycorrhizal plant species interactively drive community- or ecosystem-scale processes. The physiological functions of the fungi highlighted in our host-preference analysis deserve intensive investigations for understanding their roles in plant endosphere and rhizosphere.

In addition, host genetic effects on microbial communities vary widely depending on the environment, obscuring conclusions about which microbes are impacted and which plant functions are important. We characterized the leaf microbiota of 200 A. thaliana genotypes in eight field experiments and detected consistent host effects on specific, broadly distributed microbial OTU’s. Host genetics disproportionately influenced hubs within the microbial communities, with their impact then percolating through the community, as evidenced by a decline in the heritability of particular OTUs with their distance to the nearest hub. By simultaneously measuring host performance, we found that host genetics associated with microbial hubs explained over 10% of the variation in lifetime seed production among host genotypes across sites and years. We successfully cultured one of these microbial hubs and demonstrated its growth-promoting effects on plants grown in sterile conditions. Finally, genome-wide association mapping identified many putatively causal genes with small effects on the relative abundance of microbial hubs across sites and years, and these genes were enriched for those involved in the synthesis of specialized metabolites, auxins and the immune system. Using untargeted metabolomics, we corroborate the consistent association of variation in specialized metabolites and microbial hubs across field sites. Together, our results reveal that host natural variation impacts the microbial communities in consistent ways across environments and that these effects contribute to fitness variation among host genotypes.

Abstract:Abstract Background Below-ground microbes mediate key ecosystem processes and play a vital role in plant nutrition and health. Understanding the composition of the belowground microbiome is therefore important for maintaining ecosystem stability. The structure of the belowground microbiome is largely determined by individual plants, but it is not clear how far their influence extends and, conversely, what the influence of other plants growing nearby is. Results To determine the extent to which a focal host plant influences its soil and root microbiome when growing in a diverse community, we sampled the belowground bacterial and fungal communities of three plant species across a primary successional grassland sequence. The magnitude of the host effect on its belowground microbiome varied among microbial groups, soil and root habitats, and successional stages characterized by different levels of diversity of plant neighbours. Soil microbial communities were most strongly structured by sampling site and showed significant spatial patterns that were partially driven by soil chemistry. The influence of focal plant on soil microbiome was low but tended to increase with succession and increasing plant diversity. In contrast, root communities, particularly bacterial, were strongly structured by the focal plant species. Importantly, we also detected a significant effect of neighbouring plant community composition on bacteria and fungi associating with roots of the focal plants. The host influence on root microbiome varied across the successional grassland sequence and was highest in the most diverse site. Conclusions Our results show that in a species rich natural grassland, focal plant influence on the belowground microbiome depends on environmental context and is modulated by surrounding plant community. The influence of plant neighbours is particularly pronounced in root communities which may have multiple consequences for plant community productivity and stability, stressing the importance of plant diversity for ecosystem functioning.
