Abstract:Molecular karyotypes of H. bogdanii Wilensky, 1918 (2n = 14), and H. brevisubulatum Link, 1844 ssp. brevisubulatum (2n = 28), were characterized by physical mapping of several repetitive sequences. A total of 18 repeats, including all possible di- or trinucleotide SSR (simple sequence repeat) motifs and satellite DNAs, such as pAs1, 5S rDNA, 45S rDNA, and pSc119.2, were used as probes for fluorescence in situ hybridization on root-tip metaphase chromosomes. Except for the SSR motifs AG, AT and GC, all the repeats we examined produced detectable hybridization signals on chromosomes of both species. A detailed molecular karyotype of the I genome of H. bogdanii is described for the first time, and each repetitive sequence is physically mapped. A high degree of chromosome variation, including aneuploidy and structural changes, was observed in H. brevisubulatum. Although the distribution of repeats in the chromosomes of H. brevisubulatum is different from that of H. bogdanii, similar patterns between the two species imply that the autopolyploid origin of H. brevisubulatum is from a Hordeum species with an I genome. A comparison of the I genome and the other Hordeum genomes, H, Xa and Xu, shows that colocalization of motifs AAC, ACT and CAT and colocalization of motifs AAG and AGG are characteristic of the I genome. In addition, we discuss the evolutionary significance of repeats in the genome during genome differentiation.

Abstract:The comparison of the chromosome numbers of today's species with common reconstructed paleo-ancestors has led to intense speculation of how chromosomes have been rearranged over time in mammals. However, similar studies in plants with respect to genome evolution as well as molecular mechanisms leading to mosaic synteny blocks have been lacking due to relevant examples of evolutionary zooms from genomic sequences. Such studies require genomes of species that belong to the same family but are diverged to fall into different subfamilies. Our most important crops belong to the family of the grasses, where a number of genomes have now been sequenced. Based on detailed paleogenomics, using inference from n = 5-12 grass ancestral karyotypes (AGKs) in terms of gene content and order, we delineated sequence intervals comprising a complete set of junction break points of orthologous regions from rice, maize, sorghum, and Brachypodium genomes, representing three different subfamilies and different polyploidization events. By focusing on these sequence intervals, we could show that the chromosome number variation/reduction from the n = 12 common paleo-ancestor was driven by nonrandom centric double-strand break repair events. It appeared that the centromeric/telomeric illegitimate recombination between nonhomologous chromosomes led to nested chromosome fusions (NCFs) and synteny break points (SBPs). When intervals comprising NCFs were compared in their structure, we concluded that SBPs (1) were meiotic recombination hotspots, (2) corresponded to high sequence turnover loci through repeat invasion, and (3) might be considered as hotspots of evolutionary novelty that could act as a reservoir for producing adaptive phenotypes.
Parental origin and genomic evolution of tetraploid Gossypium species by molecular marker and GISH analyses

Abstract:Polyploidy is a common phenomenon that has played a significant role in the evolutionary history of angiosperms. The allopolyploid Gossypium species (AD-genome) is the result of hybridization between two diploid species (A-genome and D-genome). In order to further explore the possible A- and D-genome donor of extant tetraploid cotton species, two molecular markers (random amplified polymorphic DNA [RPAD] and simple sequence repeat [SSR]) were employed on 13 cotton species including nine diploid (two A-genome and seven D-genome) and four tetraploid cotton species (AD-genome). Genomic in situ hybridization (GISH) was also used to further confirm the genomic origin and organization of tetraploid cotton species. The result showed that 26 of 40 RAPD primers and 49 of 120 SSR primers were polymorphic by 65% and 40.8% respectively. Clustering analyses for RAPD and SSR results indicated that the genome of G. raimondii is the nearest to the D-subgenome of tetraploid species, and it may be the ancestral D-genome donor of the tetraploid cotton. Because of the greatest genetic similarity coefficient between G. herbaceum and G. arboreum, two A-genome diploid species are phylogenetically equidistant from extant tetraploid cotton. GISH using one parental gDNA from A- or D-genome as a labeled probe together with an excess of another as blocking DNA, and tetraploid cotton as target, was found to a superior method for clearly distinguishing between two putative parental genomes. The phylogenetic and GISH results in this paper supported the hypothesis that the donors of the parental genomes are sisters of G. arboreum or G. herbaceum and G. raimondii and provided direct evidence for the origin and monophyly of the polyploidy Gossypium species.
Isolation and Characterization of Chromosomal Markers in Poa Pratensis

Abstract:Background: Poa pratensis L. is a turf grass and forage crop used worldwide. Being a facultative apomictic species, P. pratensis has a highly variable chromosome number. Chromosomal markers constitute a powerful tool for chromosome identification and for various aspects of genomic research. However, currently, no chromosomal markers are available for P. pratensis.Results: Four novel chromosome markers were isolated from a screen of Cot-1 DNA libraries, combined with fluorescence in situ hybridization ( FISH) in Poa pratensis. Three tandemly repetitive sequences (PpTR-1, PpTR-2, and PpTR-3) were characterized as subtelomeric. Monomers of 318 bp, 189 bp and 189 bp were identified in PpTR-1, PpTR-2, and PpTR-3, respectively. One tandemly repetitive sequence (PpCR-1) was shown to be centromeric or pericentromeric, and it had a monomer of 27 bp. The distribution patterns of PpTR-1, PpTR-2, and PpTR-3 were highly conserved across different P. pratensis cultivars and in the distantly related Poa species, whereas PpCR-1 was conserved across different P. pratensis cultivars, but less conserved across Poa species.Conclusion: In this study, we report the identification and characterization of four novel chromosomal markers in P. pratensis. These chromosomal markers are powerful tools for accurate assessment of chromosome count, genomic and phylogenetic analyses, as well as studies of apomixis in P. pratensis.

Abstract:There are 51 species in Gossypium including 5 tetraploid species(AD genome,2n=52) and 46 diploid species which belong to the genome A,B,C,D,E,F,G,and K,respectively.Among them,there are 4 cultivated species including 2 tetraploid species,G.hirsutum and G.barbadense,and 2 diploid species belonging to genome A,G.arboreum and G.herbaceum.All the 5 tetraploid cotton species were testified to be AD allopolyploids,which was developed from the hybridization between two diploid species related to the genome A and genome D.Since their parental genome groups exist in diploid form,the question "how allopolyploid cotton formed" has stimulated discussion for more than 50 years.Furthermore, the species in Gossypium genus represent a vast resource of genetic multiplicity for the improvement of cultivated cotton.Research on genetic diversity and phylogenetic relationships among cultivated and wild cotton species is necessary for better understanding of cotton evolution.In order to determine the genetic diversity and relationships within a diverse collection in genus of Gossypium, 24 cotton species in gossypium including 20 diploid species representing 7 basic genome groups and 4 AD allotetraploid cotton accessions were assessed by RAPD,using their relative plant,T.populnea,as contrast.26 of 40 RAPD primers were polymorphic,with the percentage of polymorphic bands of 21.0%,and the dendrograms were constructed by the Unweighted Pair Group Method of Arithmetic Average(UPGMA) based on Jaccard's genetic similarity coefficients using the NTSYS-pc(Version 2.00).The results showed that there was an obvious genetic diversity among 25 species.Among 20 diploid cotton species,the genetic similarity coefficient between G.aridum and G.capitis-viridis was the lowest,so did between G.aridum and G.australe.Therefore,the genetic relationship between G.aridum and G.capitis-viridis / G.australe was the farthest.Genetic similarity coefficients between allotetraploid and the diploid species belonging to genome A and genome D showed that the A-genome donor was much similar to the present-day G.herbaceum and G.arboreum,and they played an equal role on the course of formation of allotetraploid cotton species.The highest genetic similarity coefficient between allotetraploid species and G.raimondii indicated that G.raimondii was the possible D genome donor of allotetraploid cotton species.According to the results of this experiment and others,the ancient allotetraploid cotton species might be formed by hybridization and chromosome doubling between the species related to G.arboreum or G.herbaceum and G.raimondii,then different allotetraploid cotton species were appeared by further geographical and genetical isolation and separating differentiation,which supported the evolution theory of sole origin of allotetraploid cotton species.In addition,this result illuminated that the RAPD is an useful method in study of genetic diversity and pedigree classification of cotton resources at the genomic level,and the clustering analysis based on RAPD data was coincident with the results obtained from the traditional classification.

Abstract:Plants of the Agropyron genus are important pasture resources, and they also play important roles in the ecological restoration. Chloroplast genomes are inherited from maternal parents, and they are important for studying species taxonomy and evolution. In this study, we sequenced the complete chloroplast genomes of five typical species of the Agropyron genus (eg., A. cristatum × A. desertorum Fisch. Schult, A. desertorum , A. desertorum Fisch. Schult. cv. Nordan, A. michnoi Roshev, and A. mongolicum Keng) using the Illumina NovaSeq platform. We found that these five chloroplast genomes exhibit a typical quadripartite structure with a conserved genome arrangement and structure. Their chloroplast genomes contain the large single-copy regions (LSC, 79,613 bp-79,634 bp), the small single-copy regions (SSC, 12,760 bp-12,768 bp), and the inverted repeat regions (IR, 43,060 bp-43,090 bp). Each of the five chloroplast genomes contains 129 genes, including 38 tRNA genes, eight rRNA genes, and 83 protein-coding genes. Among them, the genes trnG-GCC , matK , petL , ccsA , and rpl32 showed significant nucleotide diversity in these five species, and they may be used as molecular markers in taxonomic studies. Phylogenetic analysis showed that A. mongolicum is closely related to A. michnoi , while others have a closer genetic relationship with the Triticum genus.

A high-density genetic map for P genome of Agropyron Gaertn. based on specific-locus amplified fragment sequencing (SLAF-seq)

Abstract:This genetic map for Agropyron Gaertn. contained 1023 markers on seven linkage groups, with a total of 907.8 cM and an average distance of 1.5 cM between adjacent loci. Many wheat- Agropyron cristatum derivative lines exhibit superior agronomic traits, and part of them are valuable for future wheat breeding. To date, no high-density genetic map for Agropyron Gaertn. has been published. Specific-locus amplified fragment sequencing (SLAF-seq), a recently developed strategy for large scale de novo discovery and genotyping of single nucleotide polymorphisms (SNPs), was employed in this study to develop sufficient markers for a segregating Agropyron F1 population derived from an interspecific cross between two cross-pollinated diploid collections A. cristatum (L.) Beauv. 'Z1842' and A. mongolicum Keng 'Z2098'. In total, we obtained raw data consisting of 128,932,358 pair-end reads of ~80 bp long after sequencing. Then 69,325 high-quality SLAFs were detected, of which 26,248 SLAFs were polymorphic and 1752 of the polymorphic markers were used for the genetic map construction. The final map contained 1023 markers on the seven linkage groups (LGs), which spanned a total of 907.8 cM with an average number of 146 markers and 89 loci per LG and an average distance of 1.5 cM between adjacent loci. To our knowledge, this map is the densest genetic linkage map for Agropyron so far. Through BLAT alignment of Agropyron SLAF marker sequences with the draft genome assemblies of wheat and barley, the Agropyron LGs were assigned as LG1-7 according to their corresponding homoeologous chromosomal groups of wheat. Results of this study will not only provide a platform for gene/QTL fine mapping, but also serve as a reference to assist the assembling of the P genome sequence in future.

Abstract:Karyotypes provide key cytogenetic information on phylogenetic relationships and evolutionary origins in related plant species. The St genome of Pseudoroegneria contributes to eight alloploid genera, representing over half of the species that are highly valuable for wheat (Triticum aestivum) breeding and for understanding Triticeae species evolution. However, St chromosome characterization is challenging due to limited cytogenetic markers and DNA information. We developed a complete set of St genome-specific chromosome painting probes for identification of the individual chromosomes 1St to 7St based on the genome sequences of Pse. libanotica and wheat. We revealed the conservation of St chromosomes in St-containing species by chromosome painting, including Pseudoroegneria, Roegneria, Elymus, and Campeiostachys. Notably, the Y genome showed hybridization signals, albeit weaker than those of the St genome. The awnless species harboring the Y genome exhibited more intense hybridization signals compare to the awned species in Roegneria and Campeiostachys, yet weaker than the hybridization signals of the St genome in autotetraploid Pse. strigosa. Although awnless species were morphologically more similar to each other, phenotypic divergence progressively increased from awnless to awned species. Our results indicate that the Y genome originated from the St genome and shed light on the possible origin of the Roegneria and Campeiostachys species, enhancing our understanding of St-genome-containing species evolution.

Abstract:To study hybrid speciation in wheatgrass Douglasdeweya wangii and to investigate the evolutionary pattern of nuclear ribosomal DNA (nrDNA) internal transcribed spacer sequences (ITSs) in allotetraploids, DNA sequence variation of ITSs and chloroplast trnL–F sequences from D. wangii and its putative donors were analyzed. The ITSs revealed that D. wangii had an StP genome composition. Most accessions of D. wangii had one parental ITS copy in their genome, one accession had two parental ITSs. The trnL–F sequences revealed an especially close relationship of Pseudoroegneria to all D. wangii individuals included, and the two accessions of Pseudoroegneria tauri (PI401324 and PI401331) were maternal candidates of the studied D. wangii individuals. Both of ITS and trnL–F trees suggested multiple origins and recurrent hybridization of D. wangii . Thus, the results suggested that: (1) the St and P genome in allotetraploid D. wangii were donated by Pseudoroegneria and Agropyron , respectively;(2) Pseudoroegneria was the maternal donor of D. wangii, and P. tauri 26 (accession PI401324) and P. tauri 27 (accession PI401331) were most likely the potential candidates of maternal donors; (3) D. wangii individuals studied here showed multiple origins and experienced recurrent hybridization; and (4) bidirectional interlocus concerted evolution of ITSs had occurred in most D. wangii accessions, while in one accession concerted evolution among homeologous loci did not occur.

Abstract:Network hosts in private enterprises require local connectivity without any external connections. These networks operated using TCP/IP protocol and require a private address space. This article proposes a novel algorithm for IPv4 address allocation for this type of networks. This algorithm can be used by educators of subnetting, ISPs, university students and researchers to simplify the process of IPv4 address allocation. A tool called Private Subnetting One (PS1) programmed under Java is introduced in this article. This tool can be used by network engineers or university tutors to explain complex subnetting problems to students in introductory networking courses, such as CCNA.

Evolution of Parental ITS Regions of Nuclear rDNA in Allopolyploid Aegilops (Poaceae) Species

Abstract:The genus Aegilops comprises approximately 25 diploid. tetraploid and hexaploid species. in which the genome types of all allopolyploids involve either U or D genome, or both of them. The internal transcribed spacer (ITS) region of 18S-265 nuclear ribosomal DNA (rDNA) from 11 allopolyploid species and 7 related diploid species in the genus were directly sequenced by pooled PCR products. Phylogenetic analyses for tracing evolutionary patterns of parental rDNA in allopolyploid species were performed using the neighbor-joining method. The D genome involved tree included three clades (CC-DDCC. DDMM-DDMMSS-DDMMUU, and MM-(MMh)-M-h-DDNN). but did not include Ar. squarrosu (DD). It indicated that the rDNA of ancestral D genome had been somewhat differentiated in allopolyploids. The U genome involved tree showed that the allopolyploids and their common ancestor. Ae. umbellulatu, formed a clade. suggesting that rDNA in UUMM and UUSS genomes has been homogenizing toward that of ancestral U genome. The phylogenetic pattern of U genome based on ITS sequences also supported the "pivotal-differential" hypothesis.

Abstract:Superelastic and pressure-sensitive carbonaceous nanofibrous aerogels with a honeycomb-like structure are fabricated through the combination of sustainable konjac glucomannan biomass and flexible SiO2 nanofibers. The aerogels can detect dynamic pressure with a wide pressure range and high sensitivity, which enables real pressure signals, such as human blood pulses, to be monitored in real time and in situ.

Abstract:As an important wheat wild relative, the P genome of Agropyron cristatum (L.) Gaertn. (2 n = 4 x = 28) is very valuable for wheat improvement. A complete set of wheat- A. cristatum disomic addition lines is the basis for studying the genetic behavior of alien homoeologous chromosomes and exploring and utilizing the excellent genes. In this study, a wheat- A. cristatum derivative II-11-1 was proven to contain a pair of 5P chromosomes and a pair of 2P chromosomes with 42 wheat chromosomes by analyzing the fluorescence in situ hybridization (FISH) and expressed sequence tag (EST) markers. Additionally, cytological identification and field investigation showed that the 5P chromosome can weaken the homologous pairing of wheat chromosomes and promote the pairing between homoeologous chromosomes. This provides new materials for studying the mechanism of the alien gene affecting the homologous chromosome pairing and promoting the homoeologous pairing of wheat. In addition, chromosomal structural variants have been identified in the progeny of II-11-1. Therefore, the novel 5P addition line might be used as an important genetic material to widen the genetic resources of wheat.

Abstract:The BcMF8 (Brassica campestris male fertility 8) gene, possessing the features of 'classical' arabinogalactan protein (AGP) was isolated from Brassica campestris L. ssp. chinensis, Makino syn. B. rapa L. ssp. chinensis. This gene was highly abundant in the fertile flower buds but silenced in the sterile ones of genic male sterile A/B line ('ZUBajh97-01A/B') in B. campestris. Expression patterns analysis suggested BcMF8 was a pollen-specific gene, whose transcript started to be expressed at the uninucleate stage and maintained throughout to the pollen at pollination stage. BcMF8 is highly homologous to the known pollen-specific AGP genes Sta 39-4 and Sta 39-3 from B. napus. Isolation and multiple alignment of the homologs of BcMF8 gene in the family Cruciferae indicated that BcMF8 was highly conserved in this family, which reflect the conservation in biological function and importance of this putative AGP gene in plant development. Similarity analysis also demonstrated Sta 39-4 and Sta 39-3 may originate from different genomes.
Comparative analysis of 17 complete chloroplast genomes reveals intraspecific variation and relationships among Pseudostellaria heterophylla (Miq.) Pax populations

Abstract:Pseudostellaria heterophylla (Miq.) Pax is a well-known medicinal and ecologically important plant. Effectively distinguishing its different genetic resources is essential for its breeding. Plant chloroplast genomes can provide much more information than traditional molecular markers and provide higher-resolution genetic analyses to distinguish closely related planting materials. Here, seventeen P. heterophylla samples from Anhui, Fujian, Guizhou, Hebei, Hunan, Jiangsu, and Shandong provinces were collected, and a genome skimming strategy was employed to obtain their chloroplast genomes. The P. heterophylla chloroplast genomes ranged from 149,356 bp to 149,592 bp in length, and a total of 111 unique genes were annotated, including 77 protein-coding genes, 30 tRNA genes, and four rRNA genes. Codon usage analysis showed that leucine had the highest frequency, while UUU (encoding phenylalanine) and UGC (encoding cysteine) were identified as the most and least frequently used codons, respectively. A total of 75-84 SSRs, 16-21 short tandem repeats, and 27-32 long repeat structures were identified in these chloroplast genomes. Then, four primer pairs were revealed for identifying SSR polymorphisms. Palindromes are the dominant type, accounting for an average of 47.86% of all long repeat sequences. Gene orders were highly collinear, and IR regions were highly conserved. Genome alignment indicated that there were four intergenic regions (psaI-ycf4, ycf3-trnS, ndhC-trnV, and ndhI-ndhG) and three coding genes (ndhJ, ycf1, and rpl20) that were highly variable among different P. heterophylla samples. Moreover, 10 SNP/MNP sites with high polymorphism were selected for further study. Phylogenetic analysis showed that populations of Chinese were clustered into a monophyletic group, in which the non-flowering variety formed a separate subclade with high statistical support. In this study, the comparative analysis of complete chloroplast genomes revealed intraspecific variations in P. heterophylla and further supported the idea that chloroplast genomes could elucidate relatedness among closely related cultivation materials.
Identification of genome constitution of Oryza malampuzhaensis, O. minuta,and O. punctata by multicolor genomic in situ hybridization

Abstract:Multicolor genomic in situ hybridization (McGISH) was applied to identify the genomic constitution of three tetraploid species ( 2n = 4x = 48) in the Oryza officinalis complex of the genus Oryza , i.e. Oryza malam-puzhaensis , Oryza minuta , and Oryza punctata. The genomic probes used were from three diploids, i.e. Oryza officinalis (CC), Oryza eichingeri (CC) and Oryza punctata (BB), respectively. The results indicated that all three tetraploids are allotetraploid with the genomic constitution of BBCC, and among them the genome constitution of O. malampuzhaensis was verified for the first time. Restoration of the independent taxonomic status of O. malampuzhaensis is suggested. One pair of satellite chromosomes belonging to the B genome was identified in O. malampuzhaensis , but no such satellite chromosomes were found in either O. minuta or the tetraploid O. punctata . The average chromosome length of the C genome was found to be slightly larger than that of the B-genome chromosomes of O. minuta , but not in the tetraploids O. punctata and O. malampuzhaensis . McGISH also revealed that the B genome of O. minuta and the B genome of diploid O. punctata showed clear differentiation from each other. Therefore, the suggestion was proposed that the B genome in diploid O. punctata was not the source of the B genome of O. minuta . The present results proved that multicolor GISH had high resolution in identifying the genomic constitution of polyploid Oryza species.
Differential expression of surface membrane antigens on bovine monocytes activated with recombinant cytokines and during Trypanosoma congolense infection.

Abstract:The expression of surface membrane antigens on peripheral blood monocytes (PBM) of cattle of the Boran and N'Dama breeds activated with recombinant cytokines (TNF-alpha and IFN-gamma) and during experimental infection with Trypanosoma congolense was investigated using monoclonal antibodies (MoAbs) and fluorescein-activated cell sorter (FACS). The surface antigens investigated were C3bi receptor, major histocompartibility (MHC) II complex (Ia antigen) and two monocyte/macrophage (Mphi) differentiation antigens. The study revealed that both cytokines caused the enhancement of the expression of all the PBM surface antigens studied. rBolFN-gammaat low concentrations was more efficient in causing the activation of PBM. While the PBM of Boran cattle were more significantly activated to express the C3bi receptor vis-à-vis the Ia antigen than N'Dama cattle, the reverse was the case with the PBM of N'Dama cattle which expressed more Ia antigens than Boran PBM. Similar results were observed during T. congolense infection in the two breeds of cattle. The significantly higher expression of C3bi receptor and correspondingly lower Ia antigen expression by the PBM of Boran cattle, both during trypanosomosis and in vitro may be responsible for the higher rate of erythrocyte phagocytosis, hence the development of more severe anaemia by Boran cattle during trypanosomosis than N'Dama. In addition, the expression of significantly higher numbers of Ia antigen by N'Dama Mphi, hence are more able to process, present and initiate better trypanosome antigen-specific immune response than Boran cattle during infection. These two attributes are known genetic characteristics of trypanotolerance in cattle.
RNA-Seq Analysis Provides the First Insights into the Phylogenetic Relationship and Interspecific Variation Between Agropyron Cristatum and Wheat

Abstract:Agropyron cristatum, which is a wild grass of the tribe Triticeae, grows widely in harsh environments and provides many desirable genetic resources for wheat improvement. However, unclear interspecific phylogeny and genome-wide variation has limited the utilization of A. cristatum in the production of superior wheat varieties. In this study, by sequencing the transcriptome of the representative tetraploid A. cristatum Z559 and the common wheat variety Fukuhokomugi (Fukuho), which are often used as parents in a wide cross, their phylogenetic relationship and interspecific variation were dissected. First, 214,854 transcript sequences were assembled, and 3,457 orthologous genes related to traits of interest were identified in A. cristatum. Second, a total of 72 putative orthologous gene clusters were used to construct phylogenetic relationships among A. cristatum, Triticeae and other genomes. A clear division between A. cristatum and the other Triticeae species was revealed. Third, the sequence similarity of most genes related to traits of interest is greater than 95% between A. cristatum and wheat. Therefore, using the 5% mismatch parameter for A. cristatum, we mapped the transcriptome sequencing data to wheat reference sequences to discover the variations between A. cristatum and wheat and 862,340 high-quality variants were identified. Additionally, compared with the wheat A and B genomes, the P and D genomes displayed an obviously larger variant density and a longer evolutionary distance, suggesting that A. cristatum is more distantly related to the wheat D genome. Finally, by using Kompetitive Allele Specific PCR array (KASPar) technology, 37 of 53 (69.8%) SNPs were shown to be genuine in Z559, Fukuho, and additional lines with seven different P chromosomes, and function of the genes in which these SNPs are located were also determined. This study provides not only the first insights into the phylogenetic relationships between the P genome and Triticeae but also genetic resources for gene discovery and specific marker development in A. cristatum, and this information will be vital for future wheat-breeding efforts.
