Abstract:The self-assembly morphology, crystallization kinetics and thermal degradation process of biopolymers with well-defined amino acid sequences was investigated, using a specially created family of silk-based block copolymers patterned after Nephila Clavipes spider dragline silk. The block copolymers are of the form HBA, (m = 1, 2, 3, 6) and HAB(n), (n = 2, 3) with gradient hydrophobic/hydrophilic ratio, where B is a hydrophilic block, A is a hydrophobic block, and H is a histidine-tag. Spider silk films were prepared either from solutions of hexafluoroisopropanol (HFIP), deionized water or methanol (MeOH) for comparison. Secondary structure and crystallinity of the films were monitored by Fourier transform infrared spectroscopy during heating from 30 to 340 degrees C. Thermal properties were determined by differential scanning calorimetry. Using scanning electron microscopies, micelles were observed in thermally treated films. Fibrillar networks and hollow vesicles were observed in methanol-cast samples, while no microstructures were formed in HFIP-cast films, indicating that morphology and crystallinity can be tuned by thermal and solvent treatments.Results indicate when we increase the number of repeating unit of A-block in the protein, sample films crystallize more easily. When the volume fraction of A-block increases, the final crystallinity upon thermal treatment increases. Because beta sheets act as cross-linkers between protein chains, the sample films become more thermally stable. Moreover, when samples crystallize, the secondary structure of A block and B-block is altered in a manner that facilitates formation of bilayer structures which fold into vesicles and tubes during drying. One-Dimensional Self-Assembly of A Rational Designed Beta-Structure Peptide

Abstract:Fabricating various nanostructures based on the self-assembly of diverse biological molecules is now of great interest to the field of bionanotechnology. In this study, we report a de novo designed peptide (T1) with a preferential beta-hairpin forming property that can spontaneously assemble into nanofibrils in ultrapure water. The nanofibrils assembled by T1 could grow up to tens of microns in length with a left-handed helical twist and an average height of 4.9 +/- 0.9 nm. Moreover, protofilaments and nucleus structures both with a similar height of 1.4 +/- 0.2 nm were observed during fibrilization as well as via sonication of the mature nanofibrils. A typical conformational transition from random coil to beta-structure was observed in association with the fibrilization. Molecular modeling of T1 assemblies displayed that the beta-hairpin molecules organize in a parallel fashion in which the beta-strands align in an antiparallel fashion and each adjoining beta-strand runs left-handed twist at about 2.9 degrees with respect to the one located before it along the fibrillar axis. It also revealed that the maximum thickness of the assembly intermediate, the helical tape structure, is about 1.4 nm and four tapes can further assemble into a fibril with a diameter of about 4.1 nm. Taken together the results obtained by AFM, CD, and molecular modeling, T1 fibrilization probably undergoes a hierarchy approach, in which the aromatic stacking and the electrostatic interactions between the assembled structures are most likely the two major factors directing the one-dimensional self-assembly. Based on these studies, we propose T1 can be used as a model peptide to investigate the beta-sheet based self-assembly process and could be a potential bioorganic template to develop functional materials.
Chemically and thermally stable silica nanowires with a β-sheet peptide core for bionanotechnology

Abstract:Background: A series of amyloidogenic peptides based on the sequence KFFEAAAKKFFE template the silica precursor, tetraethyl orthosilicate to form silica-nanowires containing a cross-β peptide core. Results: Investigation of the stability of these fibres reveals that the silica layers protect the silica-nanowires allowing them to maintain their shape and physical and chemical properties after incubation with organic solvents such as 2-propanol, ethanol, and acetonitrile, as well as in a strong acidic solution at pH 1.5. Furthermore, these nanowires were thermally stable in an aqueous solution when heated up to 70 °C, and upon autoclaving. They also preserved their conformation following incubation up to 4 weeks under these harsh conditions, and showed exceptionally high physical stability up to 1000 °C after ageing for 12 months. We show that they maintain their β-sheet peptide core even after harsh treatment by confirming the β-sheet content using Fourier transform infrared spectra. The silica nanowires show significantly higher chemical and thermal stability compared to the unsiliconised fibrils. Conclusions: The notable chemical and thermal stability of these silica nanowires points to their potential for use in microelectromechanics processes or fabrication for nanotechnological devices.

Abstract:Amyloid fibrils are a class of insoluble protein nanofibers that are formed via the self-assembly of a wide range of peptides and proteins. They are increasingly exploited for a broad range of applications in bionanotechnology, such as biosensing and drug delivery, as nanowires, hydrogels, and thin films. Amyloid fibrils have been prepared from many proteins, but there has been no definitive characterization of amyloid fibrils from hemoglobin to date. Here, nanofiber formation was carried out under denaturing conditions using solutions of apo-hemoglobin extracted from bovine waste blood. A characteristic amyloid fibril morphology was confirmed by transmission electron microscopy (TEM) and atomic force microscopy (AFM), with mean fibril dimensions of approximately 5 nm diameter and up to several microns in length. The thioflavin T assay confirmed the presence of β-sheet structures in apo-hemoglobin fibrils, and X-ray fiber diffraction showed the characteristic amyloid cross-β quaternary structure. Apo-hemoglobin nanofibers demonstrated high stability over a range of temperatures (-20 to 80 °C) and pHs (2-10), and were stable in the presence of organic solvents and trypsin, confirming their potential as nanomaterials with versatile applications. This study conclusively demonstrates the formation of amyloid fibrils from hemoglobin for the first time, and also introduces a cost-effective method for amyloid fibril manufacture using meat industry by-products.

Abstract:Double‐stranded DNA nanostructures fully inhibit amyloid fibril formation and efficiently disassemble enzymatically and thermodynamically stable fibrils into cytocompatible and degradable complexes. Remarkably, DNA nanostructures avidly trap highly toxic soluble oligomeric species in complex biological media and convert them into non‐toxic binary complexes. The deposition of insoluble proteinaceous aggregates in the form of amyloid fibrils within the extracellular space of tissues is associated with numerous diseases. The development of molecular approaches to arrest amyloid formation and prevent cellular degeneration remains very challenging due to the complexity of the process of protein aggregation, which encompasses an infinite array of conformations and quaternary structures. Polyanionic biopolymers, such as glycosaminoglycans and RNAs, have been shown to modulate the self‐assembly of amyloidogenic polypeptides and to reduce the toxicity induced by the formation of oligomeric and/or pre‐fibrillar proteospecies. This study evaluates the effects of double‐stranded DNA (dsDNA) nanostructures (1D, 2D, and 3D) on amyloid self‐assembly, fibril disaggregation, and the cytotoxicity associated with amyloidogenesis. Using the islet amyloid polypeptide (IAPP) whose pancreatic accumulation is the hallmark of type 2 diabetes, it was observed that dsDNA nanostructures inhibit amyloid formation by inducing the formation of spherical complexes in which the peptide adopts a random coil conformation. Interestingly, the DNA nanostructures showed a persistent ability to disassemble enzymatically and thermodynamically stable amyloid fibrils into nanoscale DNA/IAPP entities that are fully compatible with β‐pancreatic cells and are biodegradable by proteolysis. Notably, dsDNA nanostructures avidly trapped highly toxic soluble oligomeric species in complete cell culture media and converted them into non‐toxic binary complexes. Overall, these results expose the potent modulatory effects of dsDNA on amyloidogenic pathways, and these DNA nanoscaffolds could be used as a source of inspiration for the design of molecules to fight amyloid‐related disorders.

Abstract:Artificial synthesis and manipulation of functional amyloid-like fibrils with both positive and negative biological roles in living organisms are still major challenges. As a kind of typical building sequences, diphenylalanine and its derivatives have attracted substantial interests due to their outstanding self-assembly ability and unique combinations of biological, physical, and chemical properties. Herein, inspired by the thermodynamic behavior of cellular fiberization, we describe a novel approach which utilizes a phase merging process in the water/hexafluoroisopropanol binary solutions to initiate and modulate self-assembly of diphenylalanine monomers. This approach leads to the formation of ultralong aligned fiber bundles with an aspect ratio approaching 1000. The elastic modulus is 2-6 GPa as shown by electrically controlled bending and the tensile strength is up to 90 MPa measured by controlled lifting. Light-triggered bending is realized after incorporation with azobenzene molecules and the physiological robustness at different pH, temperature, and humidity is verified. The formation mechanism allows control of incorporative self-assembly of short peptides and paves the way for manipulation of other solution-based self-assembly processes.
Inhibiting amyloid-like aggregation through bio-conjugation of proteins with polymer surfactant

Abstract:Prevention of protein aggregation and thus stabilization of proteins has large biological and biotechnological implications. Here, we show that inhibition of amyloid-like aggregates is possible in stoichiometric conjugates of polymer surfactant and bovine serum albumin (BSA) chosen as a model protein. We investigate using a combination of Thioflavin-T fluorescence spectroscopy, dynamic light scattering and FTIR spectroscopy the aggregation behavior in polymer surfactant modified and unmodified (native) BSA solutions. The BSA-polymer surfactant conjugates are stable up to 5 days under aggregation conditions, while native BSA forms amyloid fibrillar structures. Further, DLS-based micro-rheology studies performed with heat-treated 100 to 200 {\mu}M native BSA aggregates provided understanding of the equilibrium elastic and viscous moduli over a very large frequency range, reaching MHz, which are inaccessible using bulk rheology. Our results indicate that after 6 days of aggregation conditions, elastic moduli showed values between 1.2 to 3.6 Pa corresponding to an entanglement length ({\xi}) of 105 nm. Interestingly, heating 200 {\mu}M native BSA solution at 65 degree C for 2 days in a plastic Eppendorf resulted in self-standing films. These films exhibited strong ThT-fluorescence intensity and a predominant \b{eta}-sheet secondary structure from the FTIR studies, suggesting that self-standing microstructure resulted from hierarchical self-assembly of amyloid fibrils.

Abstract:The peptide self-assembly mimic (PSAM) from the outer surface protein A (OspA) can form highly stable but soluble β-rich self-assembly-like structures similar to those formed by native amyloid-forming peptides. However, unlike amyloids that predominantly form insoluble aggregates, PSAMs are highly water-soluble. Here, we characterize the conformations of these soluble β-sheet-rich assemblies. We simulate PSAMs with different-sized β-sheets in the presence and absence of end-capping proteins using all-atom explicit-solvent molecular dynamics, comparing the structural stability, conformational dynamics, and association force. Structural and free-energy comparisons among β-sheets with different numbers of layers and sequences indicate that in similarity to amyloids, the intersheet side chain-side chain interactions and hydrogen bonds combined with intrasheet salt bridges are the major driving forces in stabilizing the overall structural organization. A detailed structural analysis shows that in similarity to amyloid fibrils, all wild-type and mutated PSAM structures display twisted and bent β-sheets to some extent, implying that a twisted and bent β-sheet is a general motif of β-rich assemblies. Thus, our studies indicate that soluble β-sheet-rich peptide self-assemblies can provide good amyloid mimics, and as such confirm on the atomic scale that they are excellent systems for amyloid studies. These results provide further insight into the usefulness of such mimics for nanostructure design.

Abstract:Amyloid fibrils are a form of protein nanofiber that show promise as components of multifunctional bionanomaterials. In this work, native bovine insulin and bovine insulin that had been previously converted into amyloid fibrils were combined with poly(vinyl alcohol) (PVOH) via solution casting to determine the effect of fibrillization on the thermomechanical properties of the resulting composite. The synthesis method was found to preserve the amyloid fibril structure and properties of the resulting fibril-PVOH composite were investigated. At a filling level of 0.6 wt %, the fibril-reinforced PVOH was 15% stiffer than the PVOH control. Various properties of the films, including the glass transition temperature, degradation temperature, microstructure, and film morphology were characterized. Although more work is required to optimize the properties of the composites, this study provides proof of principle that incorporation of amyloid fibrils into a polymeric material can impart useful changes to the mechanical and morphological properties of the films.

Abstract:Multifunctional amyloid films via fast electrostatic self‐assembly of amyloid fibrils at the air–water interface are designed. A magnetically oriented soft robotic swimmer with well‐confined movement trajectory, and smart magnetic sensing devices with high sensitivity are fabricated, which can be used for real‐time detection and continuous monitoring of external magnetic fields. Amyloid fibrils have generated steadily increasing traction in the development of natural and artificial materials. However, it remains a challenge to construct bulk amyloid films directly from amyloid fibrils due to their intrinsic brittleness. Here, a facile and general methodology to fabricate macroscopic and tunable amyloid films via fast electrostatic self‐assembly of amyloid fibrils at the air–water interface is introduced. Benefiting from the excellent templating properties of amyloid fibrils for nanoparticles (such as conductive carbon nanotubes or magnetic Fe3O4 nanoparticles), multifunctional amyloid films with tunable properties are constructed. As proof‐of‐concept demonstrations, a magnetically oriented soft robotic swimmer with well‐confined movement trajectory is prepared. In addition, a smart magnetic sensor with high sensitivity to external magnetic fields is fabricated via the combination of the conductive and magnetic amyloid films. This strategy provides a convenient, efficient, and controllable approach for the preparation of amyloid‐based multifunctional films and related smart devices.

Abstract:Amyloids are fibrillar nanostructures of proteins that are assembled in several physiological processes in human cells (e.g., hormone storage) but also during the course of infectious (prion) and noninfectious (nonprion) diseases such as Creutzfeldt-Jakob and Alzheimer's diseases, respectively. How the amyloid state, a state accessible to all proteins and peptides, can be exploited for functional purposes but also have detrimental effects remains to be determined. Here, we measure the nanomechanical properties of different amyloids and link them to features found in their structure models. Specifically, we use shape fluctuation analysis and sonication-induced scission in combination with full-atom molecular dynamics simulations to reveal that the amyloid fibrils of the mammalian prion protein PrP are mechanically unstable, most likely due to a very low hydrogen bond density in the fibril structure. Interestingly, amyloid fibrils formed by HET-s, a fungal protein that can confer functional prion behavior, have a much higher Young's modulus and tensile strength than those of PrP, i.e., they are much stiffer and stronger due to a tighter packing in the fibril structure. By contrast, amyloids of the proteins RIP1/RIP3 that have been shown to be of functional use in human cells are significantly stiffer than PrP fibrils but have comparable tensile strength. Our study demonstrates that amyloids are biomaterials with a broad range of nanomechanical properties, and we provide further support for the strong link between nanomechanics and β-sheet characteristics in the amyloid core.

Abstract:Many proteins self-assemble to form amyloid fibrils, which are highly organized structures stabilized by a characteristic cross-β network of hydrogen bonds. This process underlies a variety of human diseases and can be exploited to develop versatile functional biomaterials. Thus, protein self-assembly has been widely studied to shed light on the properties of fibrils and their intermediates. A still open question in the field concerns the microscopic processes that underlie the long-time behaviour and properties of amyloid fibrillar assemblies. Here, we use atomic force microscopy with angstrom-sensitivity to observe that amyloid fibrils undergo a maturation process, associated with an increase in both fibril length and thickness, leading to a decrease of their density, and to a change in their cross-β sheet content. These changes affect the ability of the fibrils to catalyse the formation of new aggregates. The identification of these changes helps us understand the fibril maturation processes, facilitate the targeting of amyloid fibrils in drug discovery, and offer insight into the development of biocompatible and sustainable protein-based materials.

Thermal and chemical stability of diphenylalanine peptide nanotubes: implications for nanotechnological applications

Abstract:The diphenylalanine peptide, the core recognition motif of the beta-amyloid polypeptide, efficiently self-assembles into discrete, well-ordered nanotubes. Here, we describe the notable thermal and chemical stability of these tubular structures both in aqueous solution and under dry conditions. Scanning and transmission electron microscopy (SEM and TEM) as well as atomic force microscopy (AFM) revealed the stability of the nanotubes in aqueous solution at temperatures above the boiling point of water upon autoclave treatment. The nanotubes preserved their secondary structure at temperatures up to 90 degrees C, as shown by circular dichroism (CD) spectra. Cold field emission gun (CFEG) high-resolution scanning electron microscope (HRSEM) and thermogravimetric analysis (TGA) of the peptide nanotubes after dry heat revealed durability at higher temperature. It was shown that the thermal stability of diphenylalanine peptide nanotubes is significantly higher than that of a nonassembling dipeptide, dialanine. In addition to thermal stability, the peptide nanotubes were chemically stable in organic solvents such as ethanol, methanol, 2-propanol, acetone, and acetonitrile, as shown by SEM analysis. Moreover, the acetone environment enabled AFM imaging of the nanotubes in solution. The significant thermal and chemical stability of the peptide nanotubes demonstrated here points toward their possible use in conventional microelectronic and microelectromechanics processes and fabrication into functional nanotechnological devices.
Non-fibril Amyloid Aggregation at the Air/Water Interface: Self-adaptive Pathway Resulting in a 2D Janus Nanofilm

Abstract:Amyloid states of proteins are implicated in several neurodegenerative diseases and bioadhesion processes. However, the classical amyloid fibrillization mechanism fails to adequately explain the formation of polymorphic aggregates and their adhesion to various surfaces. Herein, we report a non-fibril amyloid aggregation pathway, with disulfide-bond-reduced lysozyme (R-Lyz) as a model protein under quasi-physiological conditions. Very different from classical fibrillization, this pathway begins with the air-water interface (AWI) accelerated oligomerization of unfolded full-length protein, resulting in unique plate-like oligomers with self-adaptive ability, which can adjust their conformations to match various interfaces such as asymmetric AWI and amyloid-protein film surface. The pathway enables a stepwise packing of the plate-like oligomers into 2D Janus nanofilm, exhibiting divergent distribution of hydrophilic/hydrophobic residues on opposite sides of the nanofilm. The resulting Janus nanofilm possesses a top-level Young's modulus (8.3 ± 0.6 GPa) among amyloid-based materials and exhibits adhesive strength two times higher (145 ± 81 KPa) than barnacle cement. Furthermore, we found that such interface-directed pathway exists in several amyloidogenic proteins with a similar self-adaptive 2D-aggregation process, including bovine serum albumin, insulin, fibrinogen, hemoglobin, lactoferrin, and ovalbumin. Thus, our findings on the non-fibril self-adaptive mechanism for amyloid aggregation may shed light on the polymorphic amyloid assembly and their adhesions through an alternative pathway.

Abstract:Fibrillar structures of proteins play essential roles in normal life events as well as diseases. It is of great importance to understand the principles by which proteins organize into fibrils. Here, we report a rationally designed α-helical peptide that can aggregate into fibrils. Mutation studies indicate that the helicity of the peptide is crucial for fibril formation. Multiscale molecular dynamics simulations demonstrated that the peptide may assemble in a quasiregular pattern, which is different from both the coiled coil and cross-α structures reported before. Our study provides a new helical peptide design that produces a fibrillar structure and contributes to the understanding of fibrillar structures formed by α-helices.

Abstract:Multiscale hierarchical nano- and microstructures of amyloid fibrils are fabricated by evaporation-induced self-assembly combined with topographic surface patterning techniques. The continuous stick-and-slip motion induces uniaxial alignment of amyloid fibrils characterized by high orientational order during the drying process. The optical textures of the resultant amyloid aggregates are directly observed by polarized optical microscopy (POM) and atomic force microscopy (AFM). The resulting fiber structure can be tuned by varying the width of the topographic pattern, e.g., the microchannel width, inducing different separation between the deposited amyloid fibers on the glass substrate. Additionally, amyloid fibrils are decorated with gold nanoparticles to produce conductive microwires showing good conductivity (∼10-3 S/m). The finely controlled deposited amyloid fibers presented here can show a way to use naturally-abundant biomaterials for practical applications such as nanowires and sensors.

Abstract:ABSTRACT Antibiotic therapy is the most commonly used strategy to control pathogenic infections; however, it has contributed to the generation of antibiotic-resistant bacteria. To circumvent this emerging problem, we are searching for compounds that target bacterial virulence factors rather than their viability. Pseudomonas aeruginosa, an opportunistic human pathogen, possesses a type III secretion system (T3SS) as one of the major virulence factors by which it secretes and translocates T3 effector proteins into human host cells. The fact that this human pathogen also is able to infect several plant species led us to screen a library of phenolic compounds involved in plant defense signaling and their derivatives for novel T3 inhibitors. Promoter activity screening of exoS, which encodes a T3-secreted toxin, identified two T3 inhibitors and two T3 inducers of P. aeruginosa PAO1. These compounds alter exoS transcription by affecting the expression levels of the regulatory small RNAs RsmY and RsmZ. These two small RNAs are known to control the activity of carbon storage regulator RsmA, which is responsible for the regulation of the key T3SS regulator ExsA. As RsmY and RsmZ are the only targets directly regulated by GacA, our results suggest that these phenolic compounds affect the expression of exoS through the GacSA-RsmYZ-RsmA-ExsA regulatory pathway.

Abstract:Self‐assembling peptides are valuable building blocks to fabricate supramolecular biomaterials, which have attracted great attention due to their broad applications ranging from biomedicine to biotechnology. However, the limited choice of an analogous method to induce a desired set of globular proteins into peptide hydrogels hinders these designs. In addition, it is vital to impart numerous macroscopic material properties in one material, which are essential for successful tissue engineering or biomedical applications. Here, an easy‐to‐implement and tunable self‐assembling strategy, which employs Ure2 amyloidogenic peptide, was described to induce any target proteins of choice to assemble into supramolecular hydrogels alone or in combination with notable compositional control. Furthermore, through fusing the amyloidogenic peptide with different kinds of resilin‐like polypeptides, the collective effect of nanoscale interactions among amyloid nanofibrils and partially disordered elastomeric polypeptides, which consisted of folded globular GB1 domain and a consensus repeat from the unstructured resilin, was investigated. This led to many useful macroscopic material properties simultaneously emerging from one pure protein material, i.e., strong adhesion to any substrates under wet conditions, rapidly self‐assembling into robust and porous hydrogels, adaptation to remodeling processes, strongly promoting cell adhesion, proliferation and differentiation. Moreover, we demonstrated this supramolecular material's robust performance in vitro and vivo for tissue engineering, cosmetic and hemostasis applications and exhibited superior performance compared to corresponding commercial counterparts. To the best of our knowledge, few pure protein‐based materials could meet such seemingly mutually exclusive properties simultaneously. Such versatility renders this novel supramolecular nanomaterial as next‐generation functional protein‐based materials, and we demonstrated the sequence level modulation of structural order and disorder as an untapped principle for the design of new proteins.
