Abstract:High performance computation is critical for brain–machine interface (BMI) applications. Current BMI decoding algorithms are always implemented on personal computers (PC) which affect the performance of complex mapping models. In this paper, an FPGA implementation of Kalman filter (KF) algorithm is proposed as a new computational method. The neural ensemble activities are recorded from motor cortex of rats performing a lever-pressing task for water reward. Kalman filter, which is used for mapping neural activities to kinematic variables, is implemented both on PC (MATLAB-based) and FPGA. In FPGA architecture, the row/column-based method is adopted for the matrix operation instead of the traditional element-based method, parallel and pipelined structures are also used for efficient computation at the same time. The results show that the FPGA-based implementation runs 24.45 times faster than the PC-based counterpart while achieving the same accuracy. Such a hardware-based computational method provides a tool for high-performance computation, with profound implications for portable BMI application.

Abstract:Targeted stimulation of nervous system has become an increasingly important research tool as well as therapeutic modality, and the stimulation signal acquisition based on the expected signal needs a closed-loop system. Due to the difficulty of biological experiments, the real-time simulation of neural activity is of great significance for the mechanism analysis and the performance improvement of neuromodulation techniques. This paper proposes a real-time hardware experimental platform for closed-loop electrophysiology. The platform integrates a neural computing module and a real-time control module on TMS320F28377D digital signal processors (DSP), and it reserves a programmable interface for users to call the required modules and set module parameters simultaneously. The platform has high compatibility and can be used for closed-loop electrophysiological experiments with different models, different control algorithms and different clamps. We implement the thalamocortical relay neural computing model and iteration improves proportional-integral algorithm on the platform for experimental verification in this paper. The neuron firing waveforms of the DSP platform and the MATLAB R2020b simulation waveforms are consistent. Under the same physiological time, the simulation speed of DSP platform is 3 times faster than that of the Intel Core i5-8400 CPU computer, and the neural firing rate of DSP platform is due to the real-time. This platform can be used as a tool to explore the working mechanism of the nervous system. It may promote the development of neuroscience, especially the field of closed-loop neuroscience.

[Complications of transrectal biopsy of the prostate].

Abstract:The aim of the study was to assess frequency of various complications of transrectal multifocal biopsy of the prostate (TMBP), to specify prophylactic measures against such complications. Primary TMBP under US guidance was made in 612 patients (mean age 65.8 years, mean level of PSA 12.6 ng/ml). TMBP complications include: hematuria (220 patients, 35.9%), hemospermia (166 patients, 27.1%), pain in the perineum and the rectum (189, 30.9%), acute prostatitis (21 patients, 3.4%), acute orchiepididymitis (7 patients, 1.1%), acute urine retention (9 patients, 1.5%), long-term rectal hemorrhage (13 patients, 2.1%), loss of consciousness during the biopsy (7 patients, 1.1%). The analysis of TMBP complications leads to the conclusion that adequate preparation of the patients and accurate conduction of the prostatic biopsy technique under US guidance make this invasive manipulation diagnostically effective and safe.
FPGA Deployment of LFADS for Real-time Neuroscience Experiments

Abstract:Large-scale recordings of neural activity are providing new opportunities to study neural population dynamics. A powerful method for analyzing such high-dimensional measurements is to deploy an algorithm to learn the low-dimensional latent dynamics. LFADS (Latent Factor Analysis via Dynamical Systems) is a deep learning method for inferring latent dynamics from high-dimensional neural spiking data recorded simultaneously in single trials. This method has shown a remarkable performance in modeling complex brain signals with an average inference latency in milliseconds. As our capacity of simultaneously recording many neurons is increasing exponentially, it is becoming crucial to build capacity for deploying low-latency inference of the computing algorithms. To improve the real-time processing ability of LFADS, we introduce an efficient implementation of the LFADS models onto Field Programmable Gate Arrays (FPGA). Our implementation shows an inference latency of 41.97 $\mu$s for processing the data in a single trial on a Xilinx U55C.

Abstract:Decoding algorithms provide a powerful tool for understanding the firing patterns that underlie cognitive processes such as motor control, learning, and recall. When implemented in the context of a real-time system, decoders also make it possible to deliver feedback based on the representational content of ongoing neural activity. That in turn allows experimenters to test hypotheses about the role of that content in driving downstream activity patterns and behaviors. While multiple real-time systems have been developed, they are typically implemented in C++ and are locked to a specific data acquisition system, making them difficult to adapt to new experiments. Here we present a Python software system that implements online clusterless decoding using state space models in a manner independent of data acquisition systems. The parallelized system processes neural data with temporal resolution of 6 ms and median computational latency <50 ms for medium- to large-scale (32+ tetrodes) rodent hippocampus recordings without the need for spike sorting. It also executes auxiliary functions such as detecting sharp wave ripples from local field potential (LFP) data. Performance is similar to state-of-the-art solutions which use compiled programming languages. We demonstrate this system use in a rat behavior experiment in which the decoder allowed closed loop neurofeedback based on decoded hippocampal spatial representations . This system provides a powerful and easy-to-modify tool for real-time feedback experiments.

Abstract:Introduction: Research in the field of computational neuroscience relies on highly capable simulation platforms. With real-time capabilities surpassed for established models like the cortical microcircuit, it is time to conceive next-generation systems: neuroscience simulators providing significant acceleration, even for larger networks with natural density, biologically plausible multi-compartment models and the modeling of long-term and structural plasticity. Methods: Stressing the need for agility to adapt to new concepts or findings in the domain of neuroscience, we have developed the neuroAIx-Framework consisting of an empirical modeling tool, a virtual prototype, and a cluster of FPGA boards. This framework is designed to support and accelerate the continuous development of such platforms driven by new insights in neuroscience. Results: Based on design space explorations using this framework, we devised and realized an FPGA cluster consisting of 35 NetFPGA SUME boards. Discussion: This system functions as an evaluation platform for our framework. At the same time, it resulted in a fully deterministic neuroscience simulation system surpassing the state of the art in both performance and energy efficiency. It is capable of simulating the microcircuit with 20× acceleration compared to biological real-time and achieves an energy efficiency of 48nJ per synaptic event.

Abstract:Medical brain implants for closed-loop interaction with the cerebral cortex promise new treatment options for brain disorders, and thus great efforts are being made to develop devices for long-term application. Closed-loop interaction can be implemented using electrophysiological recording techniques, and can be used to modulate local cortical activity or long-range functional connectivity. In a case study performed in sheep chronically implanted with a novel micro-electrocorticographybased device, we show that (1) open-loop single-pulse electrical stimulation (SPES) elicited the well-known cortico-cortical evoked potentials (CCEPs), and (2) closed-loop repetitive-pulse electrical stimulation (RPES) elicited specific cortico-cortical spectral responses (CCSRs). CCSRs were spatially focalized in the gamma band, compared with beta band independent of RPES frequency. The topography of CCSRs was different compared with CCEPs, suggesting that CCEPs and CCSRs capture different aspects of cortico-cortical connectivity. We propose that CCSRs provide new useful measures of functional connectivity, and that in particular gamma-band CCSRs may be an optimal choice if spatially precise closed-loop interaction is desired. However, the parameter space of micro-electrocorticography stimulation patterns and associated changes in mu ECoG frequency bands needs to be further explored and many questions remain before closed-loop brain implants can be used in clinical applications.

Abstract:Closed-loop brain stimulation refers to capturing neurophysiological measures such as electroencephalography (EEG), quickly identifying neural events of interest, and producing auditory, magnetic or electrical stimulation so as to interact with brain processes precisely. It is a promising new method for fundamental neuroscience and perhaps for clinical applications such as restoring degraded memory function; however, existing tools are expensive, cumbersome, and offer limited experimental flexibility. In this article, we propose the Portiloop, a deep learning-based, portable and low-cost closed-loop stimulation system able to target specific brain oscillations. We first document open-hardware implementations that can be constructed from commercially available components. We also provide a fast, lightweight neural network model and an exploration algorithm that automatically optimizes the model hyperparameters to the desired brain oscillation. Finally, we validate the technology on a challenging test case of real-time sleep spindle detection, with results comparable to off-line expert performance on the Massive Online Data Annotation spindle dataset (MODA; group consensus). Software and plans are available to the community as an open science initiative to encourage further development and advance closed-loop neuroscience research.

Abstract:The closed-loop electrophysiology is gradually applied to targeted stimulation of nervous system. According to desired neural biomarkers acquired by biological signal measurement, the stimulus pattern can be automatically adjusted with the suitable closed-loop control algorithms. Moreover, the neural computing uses the numerical computing models to simulate the structures, functions and relations of the neurons and the neural networks, as the substitute of biological brain. As the prevalence of the hardware-in-loop (HIL), the HIL closed-loop electrophysiology not only bypasses the problem of biological experiments but also makes up for the insufficient efficiency and real-time performance of software digital simulation. This paper proposes a hardware experiment platform mainly made up of TMS320F28377D digital signal processor (DSP) and AMD Ryzen 5 5600X 6-Core Processor (CPU) for closed-loop electrophysiological research. The hardware platform is programable, portable, real-time and supports the repeated experiments. Closed-loop electrophysiological experiments with different kinds of control algorithms, stimulation waveforms, feedback variables or neuron models can be implemented on the platform, it may promote the development of researches in the field of closed-loop neuroscience and biomedical engineering.

Abstract:OBJECTIVE: Closed-loop experiments, in which causal interventions are conditioned on the state of the system under investigation, have become increasingly common in neuroscience. Such experiments can have a high degree of explanatory power, but they require a precise implementation that can be difficult to replicate across laboratories. We sought to overcome this limitation by building open-source software that makes it easier to develop and share algorithms for closed-loop control.APPROACH: We created the Open Ephys GUI, an open-source platform for multichannel electrophysiology experiments. In addition to the standard 'open-loop' visualization and recording functionality, the GUI also includes modules for delivering feedback in response to events detected in the incoming data stream. Importantly, these modules can be built and shared as plugins, which makes it possible for users to extend the functionality of the GUI through a simple API, without having to understand the inner workings of the entire application.MAIN RESULTS: In combination with low-cost, open-source hardware for amplifying and digitizing neural signals, the GUI has been used for closed-loop experiments that perturb the hippocampal theta rhythm in a phase-specific manner.SIGNIFICANCE: The Open Ephys GUI is the first widely used application for multichannel electrophysiology that leverages a plugin-based workflow. We hope that it will lower the barrier to entry for electrophysiologists who wish to incorporate real-time feedback into their research.

Closed-loop fMRI at the mesoscopic scale of columns and layers: Can we do it and why would we want to?

Abstract:Technological advances in fMRI including ultra-high magnetic fields (≥ 7 T) and acquisition methods that increase spatial specificity have paved the way for studies of the human cortex at the scale of layers and columns. This mesoscopic scale promises an improved mechanistic understanding of human cortical function so far only accessible to invasive animal neurophysiology. In recent years, an increasing number of studies have applied such methods to better understand the cortical function in perception and cognition. This future perspective article asks whether closed-loop fMRI studies could equally benefit from these methods to achieve layer and columnar specificity. We outline potential applications and discuss the conceptual and concrete challenges, including data acquisition and volitional control of mesoscopic brain activity. We anticipate an important role of fMRI with mesoscopic resolution for closed-loop fMRI and neurofeedback, yielding new insights into brain function and potentially clinical applications. Abstract:Spiking neural networks (SNNs) have received extensive attention in multi-disciplinary fields, due to their rich spatiotemporal dynamics and the potential for low processing delay and high energy efficiency on neuromorphic hardware. The research on SNN learning algorithms is active and diverse, and many algorithms differ significantly from those of DNN in terms of computation model/features and weight adjustment mechanisms. This paper proposes FABLE, a multi-level framework for building and running SNN learning algorithms efficiently. Its kernel is an adaptable computation model based on synchronous data flow, which can well express the spatiotemporal parallelism of SNN and then can organize and schedule the underlying SNN-custom tensor operators (OPs) to construct optimized computing procedures. It also provides a flexible programming interface for users to design or customize their learning algorithms. In addition, the implementation of FABLE has high compatibility: It extends PyTorch's OP library, scheduler, and APIs to take advantage of the ecology and usability of the latter. To show the flexibility of the framework, we have ported five different learning algorithms, each with less programming than its original implementation. Further experiments demonstrate that FABLE outperforms all of them (up to 2.61x) in terms of computing performance, while the original implementations are either based on PyTorch, based on some third-party tool using PyTorch, or based on GPGPU's runtime directly.

Abstract:in this effort, we report a low power Flash FPGA based control system for benefiting closed-loop neuroscience experiments. A digital implementation of closed-loop proportional-integral-derivative control algorithm has been implemented for offering more flexibility to generate further optogenetic stimulation to stabilize the epileptiform oscillation in epileptiform neuron network. The proposed digital control system receiving recordings from an implantable probe, preformed the closed-loop control algorithm and generating optogenetic stimulation to control epileptic seizures as a closed-loop system. The prototype is capable of satisfying the real time constraints posed by the application when clocked at 20 MHz which costs 4.67 rnA.
Bridging model and experiment in systems neuroscience with Cleo: the Closed-Loop, Electrophysiology, and Optophysiology simulation testbed

Abstract:Systems neuroscience has experienced an explosion of new tools for reading and writing neural activity, enabling exciting new experiments such as all-optical or closed-loop control that effect powerful causal interventions. At the same time, improved computational models are capable of reproducing behavior and neural activity with increasing fidelity. Unfortunately, these advances have drastically increased the complexity of integrating different lines of research, resulting in the missed opportunities and untapped potential of suboptimal experiments. Experiment simulation can help bridge this gap, allowing model and experiment to better inform each other by providing a low-cost testbed for experiment design, model validation, and methods engineering. Specifically, this can be achieved by incorporating the simulation of the experimental interface into our models, but no existing tool integrates optogenetics, two-photon calcium imaging, electrode recording, and flexible closed-loop processing with neural population simulations. To address this need, we have developed Cleo: the Closed-Loop, Electrophysiology, and Optophysiology experiment simulation testbed. Cleo is a Python package enabling injection of recording and stimulation devices as well as closed-loop control with realistic latency into a Brian spiking neural network model. It is the only publicly available tool currently supporting two-photon and multi-opsin/wavelength optogenetics. To facilitate adoption and extension by the community, Cleo is open-source, modular, tested, and documented, and can export results to various data formats. Here we describe the design and features of Cleo, validate output of individual components and integrated experiments, and demonstrate its utility for advancing optogenetic techniques in prospective experiments using previously published systems neuroscience models.

Abstract:Intracortical brain-computer interfaces (iBCIs) can restore movement and communication abilities to individuals with paralysis by decoding their intended behavior from neural activity recorded with an implanted device. While this activity yields high-performance decoding over short timescales, neural data are often nonstationary, which can lead to decoder failure if not accounted for. To maintain performance, users must frequently recalibrate decoders, which requires the arduous collection of new neural and behavioral data. Aiming to reduce this burden, several approaches have been developed that either limit recalibration data requirements (few-shot approaches) or eliminate explicit recalibration entirely (zero-shot approaches). However, progress is limited by a lack of standardized datasets and comparison metrics, causing methods to be compared in an ad hoc manner. Here we introduce the FALCON benchmark suite (Few-shot Algorithms for COnsistent Neural decoding) to standardize evaluation of iBCI robustness. FALCON curates five datasets of neural and behavioral data that span movement and communication tasks to focus on behaviors of interest to modern-day iBCIs. Each dataset includes calibration data, optional few-shot recalibration data, and private evaluation data. We implement a flexible evaluation platform which only requires user-submitted code to return behavioral predictions on unseen data. We also seed the benchmark by applying baseline methods spanning several classes of possible approaches. FALCON aims to provide rigorous selection criteria for robust iBCI decoders, easing their translation to real-world devices.

Effects of follicle-stimulating hormone and ovarian steroids during in vitro meiotic maturation on fertilization of rat oocytes.

Abstract:The present study examined the effects of gonadotropins and ovarian steroids during in vitro meiotic maturation of rat oocytes on their ability to undergo in vitro fertilization. Fully grown oocytes were isolated from antral follicles of immature rats and cultured as oocyte-cumulus cell complexes (OCC) under conditions in which completion of meiotic maturation occurs spontaneously. They were then exposed to spermatozoa under conditions in which oocytes matured in vivo exhibit high fertilization rates. Compared with oocytes from pregnant mare's serum gonadotropin (PMSG) or follicle-stimulating hormone (FSH)-treated rats, a similar proportion of the oocytes (greater than 80%) from untreated rats underwent germinal vesicle breakdown, but such oocytes had a lower rate of fertilization (70% vs. 20%). The presence of FSH during in vitro maturation restored the fertilization rate for oocytes from untreated rats, while a cytochrome P450 inhibitor, aminoglutethimide phosphate abolished this beneficial effect of FSH. The addition of progesterone during the in vitro maturation period duplicated the beneficial effect of FSH on fertilization rate of oocytes from untreated rats; oestradiol-17 beta was less effective in this regard, and 5 alpha-dihydrotestosterone was ineffective. These findings indicate that FSH and progesterone, although having no apparent effect on nuclear maturation of the oocyte, play an important role during oocyte maturation in enabling normal fertilization to occur.
Xenon LFP Analysis Platform Is a Novel Graphical User Interface for Analysis of Local Field Potential From Large-Scale MEA Recordings

Abstract:High-density multi-electrode array (HD-MEA) has enabled neuronal measurements at high spatial resolution to record local field potentials (LFP), extracellular action potentials, and network-wide extracellular recording on an extended spatial scale. While we have advanced recording systems with over 4,000 electrodes capable of recording data at over 20 kHz, it still presents computational challenges to handle, process, extract, and view information from these large recordings. We have created a computational method, and an open-source toolkit built in Python, rendered on a web browser using Plotly's Dash for extracting and viewing the data and creating interactive visualization. In addition to extracting and viewing entire or small chunks of data sampled at lower or higher frequencies, respectively, it provides a framework to collect user inputs, analyze channel groups, generate raster plots, view quick summary measures for LFP activity, detect and isolate noise channels, and generate plots and visualization in both time and frequency domain. Incorporated into our Graphical User Interface (GUI), we also created a novel seizure detection method, which can be used to detect the onset of seizures in all or a selected group of channels and provide the following measures of seizures: distance, duration, and propagation across the region of interest. We demonstrate the utility of this toolkit, using datasets collected from an HD-MEA device comprising of 4,096 recording electrodes. For the current analysis, we demonstrate the toolkit and methods with a low sampling frequency dataset (300 Hz) and a group of approximately 400 channels. Using this toolkit, we present novel data demonstrating increased seizure propagation speed from brain slices of Scn1aHet mice compared to littermate controls. While there have been advances in HD-MEA recording systems with high spatial and temporal resolution, limited tools are available for researchers to view and process these big datasets. We now provide a user-friendly toolkit to analyze LFP activity obtained from large-scale MEA recordings with translatable applications to EEG recordings and demonstrate the utility of this new graphic user interface with novel biological findings.

Abstract:Abstract In general, animal behavior can be described as the neuronal-driven sequence of reoccurring postures through time. Most of the available current technologies focus on offline pose estimation with high spatiotemporal resolution. However, to correlate behavior with neuronal activity it is often necessary to detect and react online to behavioral expressions. Here we present DeepLabStream, a versatile closed-loop tool providing real-time pose estimation to deliver posture dependent stimulations. DeepLabStream has a temporal resolution in the millisecond range, can utilize different input, as well as output devices and can be tailored to multiple experimental designs. We employ DeepLabStream to semi-autonomously run a second-order olfactory conditioning task with freely moving mice and optogenetically label neuronal ensembles active during specific head directions.

Analysis of an open source, closed-loop, realtime system for hippocampal sharp-wave ripple disruption

Abstract:Abstract Transient neural activity pervades hippocampal electrophysiological activity. During more quiescent states, brief ≈100 ms periods comprising large ≈150–250 Hz oscillations known as sharp-wave ripples (SWR) which co-occur with ensemble bursts of spiking activity, are regularly found in local field potentials recorded from area CA1. SWRs and their concomitant neural activity are thought to be important for memory consolidation, recall, and memory-guided decision making. Temporally-selective manipulations of hippocampal neural activity upon online hippocampal SWR detection have been used as causal evidence of the importance of SWR for mnemonic process as evinced by behavioral and/or physiological changes. However, though this approach is becoming more wide spread, the performance trade-offs involved in building a SWR detection and disruption system have not been explored, limiting the design and interpretation of SWR detection experiments. We present an open source, plug-and-play, online ripple detection system with a detailed performance characterization. Our system has been constructed to interface with an open source software platform, Trodes, and two hardware acquisition platforms, Open Ephys and SpikeGadgets. We show that our in vivo results — approximately 80% detection latencies falling in between ≈20–66 ms with ≈2 ms closed-loop latencies while maintaining <10 false detections per minute — are dependent upon both algorithmic trade-offs and acquisition hardware. We discuss strategies to improve detection accuracy and potential limitations of online ripple disruptions. By characterizing this system in detail, we present a template for analyzing other closed-loop neural detection and perturbation systems. Thus, we anticipate our modular, open source, realtime system will facilitate a wide range of carefully-designed causal closed-loop neuroscience experiments.
