Abstract:Background Rapid repair and regeneration of the colonic epithelium after injury is critical for health.Mucosal healing is the primary goal of treatments for inflammatory bowel disease.However, repair-associated epithelial cell dynamics, molecular pathways, and crypt morphological changes are largely unknown in vivo.Stem cells may reprogram to a fetal-like state in repair.Here, we test the hypothesis that injury causes altered cell dynamics in colonic epithelial stem cells.Methods Mice were exposed to dextran sulfate sodium (DSS)-induced injury.Colonic crypt cell proliferation at various timepoints during the injury-inflammationrepair cycle was analyzed using Ccnb1::EYFP mice and immunostaining for KI-67.To resolve structural changes to individual crypts during injury, we induced DSS injury 8 wks after tamoxifen initiation of clonal lineage tracing in Vil1::CreER T2 ;Rosa26::Confetti (Vil1-Confetti) mice.Fixed specimens were imaged using the Deep Mucosal Imaging (DMI) method, which reconstructs the entire distal mouse colonic mucosa in 3d at single-cell resolution.We analyzed epithelial stem cell dynamics by inducing clonal lineage tracing in Vil1-Confetti mice at various timepoints, and for various durations, during and after DSS injury, and then fit the data to mathematical models.We molecularly profiled injury-induced stem cell behavior in DSS-injured mucosa at different timepoints using single-cell RNA-Seq.Results A 6-day course of DSS abrogated epithelial cell proliferation in the distal colon at experimental day (ed) 3, but induced epithelial hyperproliferation by ed 9. Single clonally labeled crypts underwent fusion with a clonally unrelated neighbor to form polyclonal nonproliferative migratory wound channels during early repair (ed 6), then in later repair (ed 11) formed de novo crypts that were recursively divided into proliferative branched structures.Clonal fate mapping initiated during the injury (ed 6) demonstrated the rapid selection of a rare cell population, such that the lineage of a single cell could rebuild 10-100 crypts.Quantification of clonal evolution showed two factors driving lineage expansion: (1) early emergence of an injury-adapted proliferative stem cell population, and (2) involvement of lineages in crypt morphogenesis.Injury-associated proliferative epithelial cells expressed markers of fetal reprogramming, including Ly6a and Clu.However, these markers were neither specific to proliferative cells (Ly6a) nor expressed early enough in the injury-repair cycle ( Clu).Instead, early injury-induced stem cells upregulated translation and amino acid biosynthetic pathways.Conclusions Colonic epithelial cell dynamics in repair differ dramatically from homeostatic regeneration.Repair is associated with the rapid selection and expansion of a distinct stem cell population coupled to 3d remodeling of crypts.

Abstract:Self‐renewal program enables stem cells to be maintained throughout a lifetime, and to retain the capacity to produce the desired functional cells. However, the molecular mechanisms regulating self‐renewal and differentiation remain unclear. We previously reported that Src‐homology 2 domain‐containing phosphatase 2 (Shp2) is essential for stem cell activity; however, its roles in tissue‐specific stem cells remain largely controversial. Here, we aimed to dissect the in vivo role of Shp2 in intestinal stem cells using a genetic approach. Mice with intestinal‐specific Shp2‐deficiency presented growth retardation with dysfunctional lipid absorption and glucose homeostasis, and postnatal lethality at the age of 6–8 weeks. Moreover, an incomplete crypt‐villus axis, with self‐renewal expansion and reduced epithelial differentiation was observed in 4‐week‐old Shp2‐deficient mice. Mechanistically, intestinal epithelium‐specific deletion of Shp2 activated both Notch and JAK/Stat signaling pathways, which fulfill overlapping roles in growth and differentiation regulation by facilitating Hes1/Stat3 complex formation in intestinal epithelia, so contributing to a weakened differentiation capacity in the crypt niche. Furthermore, we found that Shp2 repressed Hes1 and Stat3 interaction, which coordinates cross‐talk between the Notch and JAK/Stat pathways in Lgr5+ cells. Lgr5 expression is enhanced in Shp2‐deficient mice, while the number of BrdU+ cells also increased. Together, these observations provide the first evidence that Shp2 regulates self‐renewal of intestinal stem cells and their functional differentiation.

Abstract:The remarkable ability of rapid self-renewal has made the intestinal epithelium become an ideal model for the study of adult stem cell regulation.The intestinal epithelium is organized into villus and crypts,and a population of intestinal stem cells located at the base of crypts is responsible for this constant self-renewal throughout the life.Recently,identification of the intestinal stem cell marker Lgr5,isolation and in vitro culture of Lgr5+ intestinal stem cells and the use of transgenic mouse models have significantly facilitated the studies of intestinal stem cell homestasis and differentiation and greatly expanded our knowledge of the regulatory mechanisms underlying the intestinal stem cell fate determination.In this review,we summarize the current understanding of how signaling from Wnt,BMP,Notch and EGF in the stem cell niche modulates the intestinal stem cell fate.

Krüppel-like Factor 5 Regulates Stemness, Lineage Specification, and Regeneration of Intestinal Epithelial Stem Cells

Abstract:Background & aims: Self-renewal and multipotent differentiation are cardinal properties of intestinal stem cells (ISCs), mediated in part by WNT and NOTCH signaling. Although these pathways are well characterized, the molecular mechanisms that control the 'stemness' of ISCs are still not well defined. Here, we investigated the role of Krüppel-like factor 5 (KLF5) in regulating ISC functions. Methods: We performed studies in adult Lgr5EGFP-IRES-creERT2;Rosa26LSLtdTomato (Lgr5Ctrl) and Lgr5EGFP-IRES-creERT2;Klf5fl/fl;Rosa26LSLtdTomato (Lgr5ΔKlf5) mice. Mice were injected with tamoxifen to activate Cre recombinase, which deletes Klf5 from the intestinal epithelium in Lgr5ΔKlf5 but not Lgr5Crtl mice. In experiments involving irradiation, mice were subjected to 12 Gy total body irradiation (TBI). Tissues were collected for immunofluorescence (IF) analysis and next generation sequencing. Oganoids were derived from fluoresecence activated cell sorted- (FACS-) single cells from tamoxifen-treated Lgr5ΔKlf5 or Lgr5Crtl mice and examined by immunofluorescence stain. Results: Lgr5+ ISCs lacking KLF5 proliferate faster than control ISCs but fail to self-renew, resulting in a depleted ISC compartment. Transcriptome analysis revealed that Klf5-null Lgr5+ cells lose ISC identity and prematurely differentiate. Following irradiation injury, which depletes Lgr5+ ISCs, reserve Klf5-null progenitor cells fail to dedifferentiate and regenerate the epithelium. Absence of KLF5 inactivates numerous selected enhancer elements and direct transcriptional targets including canonical WNT- and NOTCH-responsive genes. Analysis of human intestinal tissues showed increased levels of KLF5 in the regenerating epithelium as compared to those of healthy controls. Conclusion: We conclude that ISC self-renewal, lineage specification, and precursor dedifferentiation require KLF5, by its ability to regulate epigenetic and transcriptional activities of ISC-specific gene sets. These findings have the potential for modulating ISC functions by targeting KLF5 in the intestinal epithelium.

Abstract:The morphology and functionality of the epithelial lining differ along the intestinal tract, but tissue renewal at all sites is driven by stem cells at the base of crypts1-3. Whether stem cell numbers and behaviour vary at different sites is unknown. Here we show using intravital microscopy that, despite similarities in the number and distribution of proliferative cells with an Lgr5 signature in mice, small intestinal crypts contain twice as many effective stem cells as large intestinal crypts. We find that, although passively displaced by a conveyor-belt-like upward movement, small intestinal cells positioned away from the crypt base can function as long-term effective stem cells owing to Wnt-dependent retrograde cellular movement. By contrast, the near absence of retrograde movement in the large intestine restricts cell repositioning, leading to a reduction in effective stem cell number. Moreover, after suppression of the retrograde movement in the small intestine, the number of effective stem cells is reduced, and the rate of monoclonal conversion of crypts is accelerated. Together, these results show that the number of effective stem cells is determined by active retrograde movement, revealing a new channel of stem cell regulation that can be experimentally and pharmacologically manipulated.

Abstract:Stomach and intestinal stem cells are located in discrete niches called the isthmus and crypt, respectively. Recent studies have demonstrated a surprisingly conserved role for Wnt signaling in gastrointestinal development. Although intestinal stromal cells secrete Wnt ligands to promote stem cell renewal, the source of stomach Wnt ligands is still unclear. Here, by performing single cell analysis, we identify gastrointestinal stromal cell populations with transcriptome signatures that are conserved between the stomach and intestine. In close proximity to epithelial cells, these perictye-like cells highly express telocyte and pericyte markers as well as Wnt ligands, and they are enriched for Hh signaling. By analyzing mice activated for Hh signaling, we show a conserved mechanism of GLI2 activation of Wnt ligands. Moreover, genetic inhibition of Wnt secretion in perictye-like stromal cells or stromal cells more broadly demonstrates their essential roles in gastrointestinal regeneration and development, respectively, highlighting a redundancy in gastrointestinal stem cell niches.Wnt signals for intestinal stem cell self-renewal originate from the stroma and Paneth cells, but the source in stomach is unclear. Here the authors identify a conserved population of stromal cells adjacent to stomach epithelia where Gli2 activates Wnt ligands to promote gastrointestinal regeneration and development.

Abstract:The turnover of the intestinal epithelium is driven by multipotent LGR5+ crypt-base columnar cells (CBCs) located at the bottom of crypt zones<a href="/articles/s41586-019-1154-y#ref-CR1">1</a>. However, CBCs are lost following injury, such as irradiation<a href="/articles/s41586-019-1154-y#ref-CR2">2</a>, but the intestinal epithelium is nevertheless able to recover<a href="/articles/s41586-019-1154-y#ref-CR3">3</a>. Thus, a second population of quiescent '+4' cells, or reserve stem cells (RSCs), has previously been proposed to regenerate the damaged intestine<a href="#ref-CR4">4</a>,<a href="#ref-CR5">5</a>,<a href="#ref-CR6">6</a>,<a href="/articles/s41586-019-1154-y#ref-CR7">7</a>. Although CBCs and RSCs were thought to be mutually exclusive<a href="/articles/s41586-019-1154-y#ref-CR4">4</a>,<a href="/articles/s41586-019-1154-y#ref-CR8">8</a>, subsequent studies have found that LGR5+ CBCs express RSC markers<a href="/articles/s41586-019-1154-y#ref-CR9">9</a> and that RSCs were dispensable—whereas LGR5+ cells were essential—for repair of the damaged intestine<a href="/articles/s41586-019-1154-y#ref-CR3">3</a>. In addition, progenitors of absorptive enterocytes<a href="/articles/s41586-019-1154-y#ref-CR10">10</a>, secretory cells<a href="#ref-CR11">11</a>,<a href="#ref-CR12">12</a>,<a href="#ref-CR13">13</a>,<a href="#ref-CR14">14</a>,<a href="/articles/s41586-019-1154-y#ref-CR15">15</a> and slow cycling LGR5+ cells<a href="/articles/s41586-019-1154-y#ref-CR16">16</a> have been shown to contribute to regeneration whereas the transcriptional regulator YAP1, which is important for intestinal regeneration, was suggested to induce a pro-survival phenotype in LGR5+ cells<a href="/articles/s41586-019-1154-y#ref-CR17">17</a>. Thus, whether cellular plasticity or distinct cell populations are critical for intestinal regeneration remains unknown. Here we applied single-cell RNA sequencing to profile the regenerating mouse intestine and identified a distinct, damage-induced quiescent cell type that we term the revival stem cell (revSC). revSCs are marked by high clusterin expression and are extremely rare under homoeostatic conditions, yet give rise—in a temporal hierarchy—to all the major cell types of the intestine, including LGR5+ CBCs. After intestinal damage by irradiation, targeted ablation of LGR5+ CBCs, or treatment with dextran sodium sulfate, revSCs undergo a YAP1-dependent transient expansion, reconstitute the LGR5+ CBC compartment and are required to regenerate a functional intestine. These studies thus define a unique stem cell that is mobilized by damage to revive the homoeostatic stem cell compartment and regenerate the intestinal epithelium.

Abstract:Cell state dynamics underlying successful tissue regeneration are undercharacterized. In the intestine, damage prompts epithelial reprogramming into revival stem cells (revSCs) that reconstitute Lgr5 + intestinal stem cells (ISCs). Here single-nuclear multi-omics of mouse crypts regenerating from irradiation shows revSC chromatin accessibility overlaps with ISCs and differentiated lineages. While revSC genes themselves are accessible throughout homeostatic epithelia, damage-induced remodelling of chromatin in the crypt converges on Hippo and the transforming growth factor-beta (TGFβ) signalling pathway, which we show is transiently activated and directly induces functional revSCs. Combinatorial gene expression analysis further suggests multiple sources of revSCs, and we demonstrate TGFβ can reprogramme enterocytes, goblet and paneth cells into revSCs and show individual revSCs form organoids. Despite this, loss of TGFβ signalling yields mild regenerative defects, whereas interference in both Hippo and TGFβ leads to profound defects and death. Intestinal regeneration is thus poised for activation by a compensatory system of crypt-localized, transient morphogen cues that support epithelial reprogramming and robust intestinal repair.

Abstract:Tissue-specific adult stem cells are pivotal in maintaining tissue homeostasis, especially in the rapidly renewing intestinal epithelium. At the heart of this process are leucine-rich repeat-containing G protein-coupled receptor 5-expressing crypt base columnar cells (CBCs) that differentiate into various intestinal epithelial cells. However, while these CBCs are vital for tissue turnover, they are vulnerable to cytotoxic agents. Recent advances indicate that alternative stem cell sources drive the epithelial regeneration post-injury. Techniques like lineage tracing and single-cell RNA sequencing, combined with in vitro organoid systems, highlight the remarkable cellular adaptability of the intestinal epithelium during repair. These regenerative responses are mediated by the reactivation of conserved stem cells, predominantly quiescent stem cells and revival stem cells. With focus on these cells, this review unpacks underlying mechanisms governing intestinal regeneration and explores their potential clinical applications.

Abstract:Colorectal cancer stem cells (CCSCs) represent a small fraction of the colorectal cancer cell population that possess self-renewal and multi-lineage differentiation potential and drive tumorigenicity. Self-renewal is essential for the malignant biological behaviors of colorectal cancer stem cells. While the self-renewal molecular mechanisms of colorectal cancer stem cells are not yet fully understood, the aberrant activation of signaling pathways, such as Wnt, Notch, transforming growth factor-beta (TGF-beta)/bone morphogenetic protein (BMP) and Hedgehog-Gli (HH-GLI), specific roles mediated by cell surface markers and micro-environmental factors are involved in the regulation of self-renewal. The elucidation of the molecular mechanisms behind self-renewal may lead to the development of novel targeted interventions for the treatment of colorectal cancer.
Glycolytic Regulation of Intestinal Stem Cell Self-Renewal and Differentiation

Abstract:Background and aims: The intestinal mucosa undergoes a continual process of proliferation, differentiation, and apoptosis. An imbalance in this highly regimented process within the intestinal crypts is associated with several intestinal pathologies. Although metabolic changes are known to play a pivotal role in cell proliferation and differentiation, how glycolysis contributes to intestinal epithelial homeostasis remains to be defined. Methods: Small intestines were harvested from mice with specific hexokinase 2 (HK2) deletion in the intestinal epithelium or LGR5+ stem cells. Glycolysis was measured using the Seahorse XFe96 analyzer. Expression of phospho-p38 mitogen-activated protein kinase, the transcription factor atonal homolog 1, and intestinal cell differentiation markers lysozyme, mucin 2, and chromogranin A were determined by Western blot, quantitative real-time reverse transcription polymerase chain reaction, or immunofluorescence, and immunohistochemistry staining. Results: HK2 is a target gene of Wnt signaling in intestinal epithelium. HK2 knockout or inhibition of glycolysis resulted in increased numbers of Paneth, goblet, and enteroendocrine cells and decreased intestinal stem cell self-renewal. Mechanistically, HK2 knockout resulted in activation of p38 mitogen-activated protein kinase and increased expression of ATOH1; inhibition of p38 mitogen-activated protein kinase signaling attenuated the phenotypes induced by HK2 knockout in intestinal organoids. HK2 knockout significantly decreased glycolysis and lactate production in intestinal organoids; supplementation of lactate or pyruvate reversed the phenotypes induced by HK2 knockout. Conclusions: Our results show that HK2 regulates intestinal stem cell self-renewal and differentiation through p38 mitogen-activated protein kinase/atonal homolog 1 signaling pathway. Our findings demonstrate an essential role for glycolysis in maintenance of intestinal stem cell function.
Distinct levels of Notch activity for commitment and terminal differentiation of stem cells in the adult fly intestine

Abstract:Tight regulation of self-renewal and differentiation of adult stem cells ensures that tissues are properly maintained. In the Drosophila intestine, both commitment, i.e. exit from self-renewal, and terminal differentiation are controlled by Notch signaling. Here, we show that distinct requirements for Notch activity exist: commitment requires high Notch activity, whereas terminal differentiation can occur with lower Notch activity. We identified the gene GDP-mannose 4,6-dehydratase (Gmd), a modulator of Notch signaling, as being required for commitment but dispensable for terminal differentiation. Gmd loss resulted in aberrant, self-renewing stem cell divisions that generated extra ISC-like cells defective in Notch reporter activation, as well as wild-type-like cell divisions that produced properly terminally differentiated cells. Lowering Notch signaling using additional genetic means, we provided further evidence that commitment has a higher Notch signaling requirement than terminal differentiation. Our work suggests that a commitment requirement for high-level Notch activity safeguards the stem cells from loss through differentiation, revealing a novel role for the importance of Notch signaling levels in this system.

Abstract:The Notch pathway plays a vital role in determining whether cells in the intestinal epithelium adopt a secretory or an absorptive phenotype. Cell fate specification is coordinated via Notch's interaction with the canonical Wnt pathway. Here, we propose a new mathematical model of the Notch and Wnt pathways, in which the Hes1 promoter acts as a hub for pathway crosstalk. Computational simulations of the model can assist in understanding how healthy intestinal tissue is maintained, and predict the likely consequences of biochemical knockouts upon cell fate selection processes. Chemical reaction network theory (CRNT) is a powerful, generalised framework which assesses the capacity of our model for monostability or multistability, by analysing properties of the underlying network structure without recourse to specific parameter values or functional forms for reaction rates. CRNT highlights the role of β-catenin in stabilising the Notch pathway and damping oscillations, demonstrating that Wnt-mediated actions on the Hes1 promoter can induce dynamic transitions in the Notch system, from multistability to monostability. Time-dependent model simulations of cell pairs reveal the stabilising influence of Wnt upon the Notch pathway, in which β-catenin- and Dsh-mediated action on the Hes1 promoter are key in shaping the subcellular dynamics. Where Notch-mediated transcription of Hes1 dominates, there is Notch oscillation and maintenance of fate flexibility; Wnt-mediated transcription of Hes1 favours bistability akin to cell fate selection. Cells could therefore regulate the proportion of Wnt- and Notch-mediated control of the Hes1 promoter to coordinate the timing of cell fate selection as they migrate through the intestinal epithelium and are subject to reduced Wnt stimuli. Furthermore, mutant cells characterised by hyperstimulation of the Wnt pathway may, through coupling with Notch, invert cell fate in neighbouring healthy cells, enabling an aberrant cell to maintain its neighbours in mitotically active states.

NOTCH-driven oscillations control cell fate decisions during intestinal homeostasis

Abstract:Intestinal homeostasis requires tight regulation of stem cell maintenance and commitment to absorptive and secretory cells, two key intestinal lineages. While major signalling pathways critical for this control have been identified, how they achieve such a tight balance in cell type composition remains unclear. Here, we uncover dynamic expression of Hes1, a direct NOTCH target, in intestinal stem and progenitor cells, and investigate its role in vivo and in vitro. A knock-in reporter reveals distinct, cell-specific period lengths in Hes1 oscillations that form a gradient along the crypt-villus axis. Whereas secretory precursors oscillate at low periods, absorptive precursors oscillate at higher periods before transitioning to a differentiated state. To test the function of different oscillation periods, we innovated a microfluidic system that modulates Hes1 oscillations in organoids. We find that varying the oscillation period modulates secretory cell differentiation: While 90-min oscillations promote Paneth cells, 130-min oscillations increase formation of other secretory subtypes. Moreover, low-period oscillations support stemness and a proliferative state. Our study provides the first clear evidence that information for tissue homeostasis in the intestine is encoded in the temporal dynamics of signalling components.

Abstract:Stromal cell populations have a central role in providing signals that support the maintenance, differentiation, and function of the intestinal epithelium. The behavior and fate of epithelial cells is directed by the spatial organization of stromal cells that either sustain stem and progenitor cell identity or drive differentiation. A combination of single-cell analyses, mouse models, and organoid coculture assays have provided insight into the diversity of signals delivered by stromal cells. Signaling gradients are established and fine-tuned by the expression of signaling agonists and antagonists along the crypt-villus axis. On epithelial injury, there are disruptions to the abundance and organization of stromal populations. There are also distinct changes in the signals originating from these cells that impact remodeling of the epithelium. How these signals coordinate to mediate epithelial repair or sustain tissue injury in inflammatory bowel diseases is beginning to emerge. Understanding of these processes may lead to opportunities to target stromal cell populations as a strategy to modify disease states.

Efficient Culture of Intestinal Organoids with Blebbistatin.

Abstract:The intestinal epithelium is one of the most rapidly self-renewing tissues throughout life in mammals. A small population of stem cells at the base of crypt in the epithelium can continually self-renew and give rise to differentiated epithelial cells. The self-renewal and differentiation of intestinal stem cells are under a tight control during homeostasis, and disruption of this balancing regulation leads to intestinal degeneration or tumorigenesis. Accordingly, exploration of the mechanism underlying the regulation of stem cells is essential for the understanding and treatment of intestinal disorders. As traditional methods using mice models are costly and time-consuming, the recently established ex vivo intestinal organoids model provides an ideal tool to investigate the mechanisms regulating the self-renewal and differentiation of intestinal stem cells. The intestinal organoids recapitulate major characteristics in both structure and function of intestinal epithelium in vivo. Here, we describe a new protocol to generate the intestinal organoids from both crypts and single stem cells with a higher efficiency using the small molecule blebbistatin and provide an approach to assess the self-renewal and differentiation of stem cells in intestinal organoids.

Abstract:The +4 cells in intestinal crypts are DNA damage-resistant and contribute to regeneration. However, their exact identity and the mechanism underlying +4 cell-mediated regeneration remain unclear. Using lineage tracing, we show that cells marked by an reporter () are enriched at the +4 position in intestinal crypts and exhibit DNA damage resistance. Single-cell RNA sequencing reveals that the cells are heterogeneous with the majority being intestinal stem cells (ISCs). The DNA damage-resistant subpopulation of cells is characterized by low-to-negative expression and is more rapidly cycling than radio-sensitive crypt base columnar stem cells (CBCs); they enable fast repopulation of the intestinal epithelium independent of CBCs that are largely depleted after irradiation. Furthermore, relative to CBCs, cells preferentially produce Paneth cells during homeostasis and upon radiation repair. Together, we demonstrate that the DNA damage-resistant cells are rapidly cycling ISCs that maintain and regenerate the intestinal epithelium.

Abstract:Lgr5+ intestinal stem cells (ISCs) drive the fast renewal of intestinal epithelium. Several signaling pathways have been shown to regulate ISC fates. However, it is unclear what are the essential signals to sustain the ISC self-renewal. Here we show that coordination between Wnt and BMP signaling activity is necessary and sufficient to maintain Lgr5+ ISCs self-renewal. The key function of R-spondin1 is to achieve a high activity of Wnt signaling in the organoid culture. Using the GSK3 inhibitor CHIR-99021 and the BMP type I receptor inhibitor LDN-193189, we can maintain Lgr5+ ISCs without growth factors in vitro. Our results define the basic signaling pathways sustaining Lgr5+ ISCs and set up a convenient and economical culture system for their in vitro expansion. This work also set up an example for growth factor-free culture of other adult stem cells.
