Abstract:Hydrogen bonding plays an essential role in biological processes by stabilizing proteins and lipid structures as well as controlling the speed of enzyme catalyzed reactions. Dimethyl sulfoxide-water (DMSO-H2O) solution serves as a classical model system by which the direct and indirect effects of hydrogen bonding between water hydrogens and the sulfoxide functional group can be explored. The complex transition from self-bonding to heterogeneous bonding is important, and multiple spectroscopic approaches are needed to provide a detailed assessment of those interactions. In this report, for the first time, hyper-Raman scattering was successfully employed to investigate molecular interactions in DMSO-H2O system. We measured the improper blueshift of the C-S and C-H stretching modes of DMSO caused by partial charge transfer and enhanced bond polarization. By detecting differences in the frequency shifts of C-S and C-H modes for low DMSO concentrations (<33 mol%) we find evidence of the intermolecular bonds between water and the DMSO methyl groups. We exploit the high sensitivity of hyper-Raman scattering to the low frequency librations of H2O to observe a change in librational mode population providing insight into existing questions about the coordination of H2O around DMSO molecules and the formation of the H2O shell around DMSO molecules proposed in prior simulation studies. These results demonstrate that hyper-Raman spectroscopy can be a practical spectroscopic technique to study the intermolecular bonding of model systems and test claims about model system bonding generated by theoretical calculations.

Abstract:The microstructures and self-diffusion coefficients of the liquid methanol with density of 0.78 g/cm3 at 298 K,550 K,950 K were performed by molecular dynamics method.Results showed that the peaks' positions of radial distribution functions shifted left with the increase of temperature,the first peak value decreased and the peak-to-peak raised.The diffusion coefficients increased linearly with the increase of temperature.

Abstract:Using modified Arrhenius approximations, the activation energies of water, alcohols, and hexane structure rearrangement reactions responsible for temperature dependences of their dynamic and dielectric characteristics were determined. The interactions of van der Waals and charged centers of water and alcohol molecules regulate translational and rotational motion of molecules, ensuring coordination and balance of thermal effects of exothermic and endothermic reactions of changes in local structure of liquid. The long range action of fluctuating dipoles of hydrogen bonds and their resonant excitation by thermal energy underlies the anomalies in temperature dependences of water properties and initiates its phase transitions at points 273 K and 298 K. The deviation of the molecular dynamics of water from Arrhenius and Stokes Einstein equations in range from 273 to 298 K was associated with a high contribution of collective dynamics of ice like phase of water consisting of a network of hydrogen bonds structured by hexagonal clusters of Ih ice.

Molecular Structural Dynamics in Water-Ethanol Mixtures: Spectroscopy with Polarized Neutrons Simultaneously Accessing Collective and Self-Diffusion

Abstract:Binary mixtures of water with lower alcohols display non-linear phase behaviour upon mixing which are attributed to potential cluster formation at molecular level. Unravelling such elusive structures requires the investigation of hydrogen-bonding sub-nanosecond dynamics. We employ high-resolution neutron time-of-flight spectroscopy with polarization analysis in combination with selective deuteration to study the concentration-dependent structural dynamics, in the water rich part of the phase diagram of water-ethanol mixtures. This method enables the simultaneous access to atomic correlations in space and time, and allows us to separate spatially incoherent scattering probing self-diffusion of the ethanol fraction from the coherent scattering probing collective diffusion of the water network as a whole. Our observations indicate an enhanced rigidity of the hydrogen bond network at mesoscopic lengthscale compared to the intra-molecular scale as the ethanol fraction increases, which is consistent with the hypothesis of clusters.

Abstract:Series of molecular dynamics simulations for 2-propanol-water mixtures, as a function of temperature (between freezing and room temperature) and composition (xip= 0, 0.5, 0.1 and 0.2) have been performed for temperatures reported in the only available experimental structure study. It is shown that when the all-atom OPLS-AA interatomic potentials for the alcohol are combined with the TIP4P/2005 water model then near-quantitative agreement with measured X-ray data, in the reciprocal space, can be achieved. Such an agreement justifies detailed investigations of structural, energetic and dynamic properties on the basis of the simulation trajectories. Here we focus on characteristics related to hydrogen bonds (HB): cluster-, and in particular, ring formation, energy distributions and lifetimes of HB-s have been scrutinized for the entire system, as well as for the water and isopropanol subsystems. It is demonstrated that, similarly to ethanol-water mixtures, the occurrence of 5-membered hydrogen bonded rings is significant, particularly at higher alcohol concentrations. Concerning HB energetics, an intriguing double maximum appears on the alcohol-alcohol HB energy distribution function. HB lifetimes have been found significantly longer in the mixtures than they are in the pure liquids.

Abstract:The hydrogen-bonded structure of methanol-water mixtures is investigated over the entire alcohol concentration range (from $x_{\mathrm{Methanol}}=$ 0.1 to 1.0) at several temperatures, from 300 K down to the freezing point of the given mixture. Classical molecular dynamics simulations have been carried out, using the all-atom OPLS-AA force field for methanol and the TIP4P/2005 model for water molecules. Simulation trajectories ('particle configurations') obtained have been analyzed, in order to characterize the hydrogen-bonded network in the mixtures. The temperature and concentration dependence of the average hydrogen bond (H-bond) numbers between different types of molecules, the donor/acceptor roles of water and methanol molecules, and hydrogen bond number distributions have been revealed. The topology of the total system, as well as that of the water and methanol subsystems, has been investigated by calculating the cluster size distributions, the number of primitive rings, and ring size and ring type distributions. It has been found that upon cooling, the average number of H-bonded water molecules increases at every concentration and temperature investigated. As far as the connectivity of the hydrogen-bonded network is concerned, the percolation threshold has been shown to be above $x_{\mathrm{M}}=$ 0.9 already at room temperature.

Abstract:We have investigated the hydrogen-bonded structures in liquid methanol and a 7:3 mole fraction aqueous solution using classical Molecular Dynamics simulations at 298K and ambient pressure. We find that, in contrast to recent predictions from X-ray emission studies, the hydrogen-bonded structure in liquid methanol is dominated by chain and small ring structures. In the methanol-rich solution, we find evidence of micro-immiscibility, supporting recent conclusions derived from neutron diffraction data.

Abstract:<h3 class="u-h4 u-margin-m-top u-margin-xs-bottom">Hypothesis</h3><p>The structural details, viscosity trends and dynamic phenomena in <em>t</em>-butanol/water solutions are closely related on the molecular scales across the entire composition range. Utilizing the experimental small- and wide-angle x-ray scattering (SWAXS) method, molecular dynamics (MD) simulations and the 'complemented-system approach' method developed in our group it is possible to comprehensively describe the structure-viscosity-dynamics relationship in such structurally versatile hydrogen-bonded molecular liquids, as well as in similar, self-assembling systems with pronounced molecular and supramolecular structures at the intra-, inter-, and supra-molecular scales.</p><h3 class="u-h4 u-margin-m-top u-margin-xs-bottom">Experiments</h3><p>The SWAXS and x–ray diffraction experiments and MD simulations were performed for aqueous <em>t</em>-butanol solutions at 25 °C. Literature viscosity and self-diffusion data were also used.</p><h3 class="u-h4 u-margin-m-top u-margin-xs-bottom">Findings</h3><p>The interpretive power of the proposed scheme was demonstrated by the extensive and diverse results obtained for aqueous <em>t</em>–butanol solutions across the whole concentration range. Four composition ranges with qualitatively different structures and viscosity trends were revealed. The experimental and calculated zero-shear viscosities and molecular self-diffusion coefficients were successfully related to the corresponding structural details. The hydrogen bonds that were, along with hydrophobic effects, recognized as the most important driving force for the formation of <em>t</em>–butanol aggregates, show intriguing lifetime trends and thermodynamic properties of their formation.</p>

Abstract:Water is one of the most important, yet least understood, liquids in nature. Many anomalous properties of liquid water originate from its well-connected hydrogen bond network 1 , including unusually efficient vibrational energy redistribution and relaxation 2 . An accurate description of the ultrafast vibrational motion of water molecules is essential for understanding the nature of hydrogen bonds and many solution-phase chemical reactions. Most existing knowledge of vibrational relaxation in water is built upon ultrafast spectroscopy experiments 2 – 7 . However, these experiments cannot directly resolve the motion of the atomic positions and require difficult translation of spectral dynamics into hydrogen bond dynamics. Here, we measure the ultrafast structural response to the excitation of the OH stretching vibration in liquid water with femtosecond temporal and atomic spatial resolution using liquid ultrafast electron scattering. We observed a transient hydrogen bond contraction of roughly 0.04 Å on a timescale of 80 femtoseconds, followed by a thermalization on a timescale of approximately 1 picosecond. Molecular dynamics simulations reveal the need to treat the distribution of the shared proton in the hydrogen bond quantum mechanically to capture the structural dynamics on femtosecond timescales. Our experiment and simulations unveil the intermolecular character of the water vibration preceding the relaxation of the OH stretch.
Collision Dynamics and Solvation of Water Molecules in a Liquid Methanol Film

Abstract:Environmental molecular beam experiments are used to examine water interactions with liquid methanol films at temperatures from 170 K to 190 K. We find that water molecules with 0.32 eV incident kinetic energy are efficiently trapped by the liquid methanol. The scattering process is characterized by an efficient loss of energy to surface modes with a minor component of the incident beam that is inelastically scattered. Thermal desorption of water molecules has a well characterized Arrhenius form with an activation energy of 0.47{\pm}0.11 eV and pre-exponential factor of 4.6 {\times} 10^(15{\pm}3) s^(-1). We also observe a temperature dependent incorporation of incident water into the methanol layer. The implication for fundamental studies and environmental applications is that even an alcohol as simple as methanol can exhibit complex and temperature dependent surfactant behavior.

Abstract:The thermal conductivities of serveral methanol–water binary vapor mixtures were measured in a modified thick hot-wire cell between 352 and 375 K at pressures ranging from 100 to 1400 Torr. Analysis of the data indicates that molecular association to form a 2:1 methanol–water trimeric species is a major source of enhancement of the thermal conductivity. The enthalpy and entropy of association of this trimer are −10.48 kcal mol−1 and −38.24 cal mol−1 deg−1, respectively. Theoretical calculations, based on ab initio molecular orbital calculations, of the enthalpies and entropies of association for various open chain and cyclic methanol–water trimers indicate that the 2:1 methanol–water trimeric species is more stable than the 1:2 trimeric species which is consistent with the results of the analysis of the thermal conductivity data. The theoretical calculations indicate that it may be an entropic effect which makes the 2:1 trimeric species more stable than the 1:2 species.

Abstract:Aqueous liquid mixtures, in particular, those involving amphiphilic species, play an important role in many physical, chemical and biological processes. Of particular interest are alcohol/water mixtures; however, the structural dynamics of such systems are still not fully understood. Herein, a combination of terahertz time-domain spectroscopy (THz-TDS) and NMR relaxation time analysis has been applied to investigate 2-propanol/water mixtures across the entire composition range; while neutron diffraction studies have been carried out at two specific concentrations. Excellent agreement is seen between the techniques with a maximum in both the relative absorption coefficient and the activation energy to molecular motion occurring at similar to 90 mol% H2O. Furthermore, this is the same value at which well-established excess thermodynamic functions exhibit a maximum/minimum. Additionally, both neutron diffraction and THz-TDS have been used to provide estimates of the size of the hydration shell around 2-propanol in solution. Both methods determine that between 4 and 5 H2O molecules per 2-propanol are found in the 2-propanol/water clusters at 90 mol% H2O. Based on the acquired data, a description of the structure of 2-propanol/water across the composition range is presented.

Abstract:We have investigated thermodynamic and dynamic properties as well as the dielectric constant of water-metha\-nol model mixtures in the entire range of composition by using constant pressure molecular dynamics simulations at ambient conditions. The SPC/E and TIP4P/Ew water models are used in combination with the OPLS united atom modelling for methanol. Changes of the average number of hydrogen bonds between particles of different species and of the fractions of differently bonded molecules are put in correspondence with the behavior of excess mixing volume and enthalpy, of self-diffusion coefficients and rotational relaxation times. From the detailed analyses of the results obtained in this work, we conclude that an improvement of the description of an ample set of properties of water-methanol mixtures can possibly be reached, if a more sophisticated, carefully parameterized, e.g., all atom, model for methanol is used. Moreover, exploration of parametrization of the methanol force field, with simultaneous application of different combination rules for methanol-water cross interactions, is required.

Abstract:The network connectivity in liquid water is revised in terms of electronic signatures of hydrogen bonds (HBs) instead of geometric criteria, in view of recent X-ray absorption studies. The analysis is based on ab initio molecular-dynamics simulations at ambient conditions. Even if instantaneous thread-like structures are observed in the electronic network, they continuously reshape in oscillations reminiscent of the r and t modes in ice (tau~170 fs). However, two water molecules initially joint by a HB remain effectively bound over many periods regardless of its electronic signature.

Abstract:<p>Methanol-water liquid mixtures have been investigated by high-energy synchrotron X-ray and neutron diffraction at low temperatures. We are thus able to report the first complete sets of both X-ray and neutron weighted total scattering structure factors over the entire composition range (at 12 different methanol concentrations (<em>x</em><sub>M</sub>) from 10 to 100 mol%) and at temperatures from ambient down to the freezing points of the mixtures. The new diffraction data may later be used as reference in future theoretical and simulation studies. The measured data are interpreted by molecular dynamics simulations, in which the all atom OPLS/AA force field model for methanol is combined with both the SPC/E and TIP4P/2005 water potentials. Although the TIP4P/2005 water model was found to be somewhat more successful, both combinations provide at least semi-quantitative agreement with measured diffraction data. From the simulated particle configurations, partial radial distribution functions, as well as various distributions of the number of hydrogen bonds have been determined. As a general trend, the average number of hydrogen bonds increases upon cooling. However, the number of hydrogen bonds between methanol molecules slightly decreases with lowering temperatures in the concentration range between ca. 30 and 60 mol% alcohol content. The same is valid for water-water hydrogen bonds above 70 mol% of methanol content, from room temperature down to 193 K.</p>

Abstract:Weak hydrogen bonds, such as O-H$\cdots\pi$ and C-H$\cdots$O, are pivotal in a wide range of important natural and industrial processes including biochemical assembly, molecular recognition, and chemical selectivity. In this study we use neutron diffraction in conjunction with comprehensive H/D isotopic substitution to obtain a detailed spatial and orientational picture of the structure in benzene-methanol solution. This system provides us with a prototypical situation where the aromatic ring can act as an hydrogen bond acceptor (via the $\pi$ electron density) and/or a hydrogen bond donor (via the CH groups), with the potential for cooperative effects. Our analysis places benzene at the centre of our frame-of-reference, and reveals for the first time that in solution the O-H$\cdots\pi$ interaction is highly localised and directional, the hydrogen atom being located directly above/below the ring centroid at a distance of 2.30 Å and with the hydroxyl bond axis normal to the aromatic plane. The tendency of methanol to form chain and cyclic motifs in the bulk liquid is manifest in a highly templated, symmetrical equatorial solvation structure; the methanol molecules surround the benzene so that the O-H bonds are coplanar with the aromatic ring while the oxygens interact with C-H groups through simultaneous bifurcated hydrogen bonds. By contrast, C-H$\cdots\pi$ interactions are relegated to the role of more distant spectators. The experimentally observed solvation therefore demonstrates that weak hydrogen bonding can give rise to strongly-ordered cooperative structural motifs also in the liquid phase.

Abstract:Serum and yolks from commercial flocks and from hens exposed to Newcastle disease virus (NDV), infectious bronchitis virus (IBV), and Mycoplasma gallisepticum (MG) were tested for immunoglobulin G antibody by the enzyme-linked immunosorbent assay (ELISA) and the hemagglutination-inhibition (HI) test. Yolks prepared by chloroform extraction and low-speed centrifugation performed well in the serological tests used and were a suitable alternative to serum for antibody determination by the ELISA for NDV, IBV, and MG and by HI test for NDV.

Abstract:Four scenarios have been proposed for the low-temperature phase behavior of liquid water, each predicting different thermodynamics. The physical mechanism that leads to each is debated. Moreover, it is still unclear which of the scenarios best describes water, because there is no definitive experimental test. Here we address both open issues within the framework of a microscopic cell model by performing a study combining mean-field calculations and Monte Carlo simulations. We show that a common physical mechanism underlies each of the four scenarios, and that two key physical quantities determine which of the four scenarios describes water: ( i ) the strength of the directional component of the hydrogen bond and ( ii ) the strength of the cooperative component of the hydrogen bond. The four scenarios may be mapped in the space of these two quantities. We argue that our conclusions are model independent. Using estimates from experimental data for H-bond properties the model predicts that the low-temperature phase diagram of water exhibits a liquid–liquid critical point at positive pressure.

Nonlinear composition dependence of hydrogen bond lifetime in water-DMSO binary mixtures: The role of hydrophobic interaction

Abstract:The lifetime of a hydrogen bond between water and dimethyl sulfoxide (DMSO) is found to be considerably longer than that between two water molecules in neat water. This is counter-intuitive because the charge on the oxygen in DMSO is considerably less than that in water. Additionally, the strength of the water-dimethyl sulfoxide (w-D) hydrogen bond is found to be strongly composition dependent; the lifetime of the hydrogen bond is ten times larger at 30% than at very low concentrations. Using computer simulations, we perform microscopic structural and dynamic analysis to find that these anomalies arise at least partly from an "action-at-a-distance" effect where the attraction between the hydrophobic methyl groups results in the self-aggregation of DMSO molecules that "cages" both the rotational and linear motions of the molecules involved. This is reflected in the observed strong correlation of the lifetime with the local coordination number of the associated methyl groups. The elongated w-D h-bond lifetime causes a slowdown of collective dynamics and affects the lifetime of the w-w h-bond. This nonlinear feedback mechanism explains the strong composition dependence of viscosity and is anticipated to play a dominant role in many self-assemblies. Furthermore, the w-D hydrogen bond breaking mechanism changes from low to high DMSO concentration, a phenomenon not anticipated a priori. We introduce a new order parameter-based free energy surface of the bond breaking pathway. A two-dimensional transition state rate theory calculation is performed for the lifetime of the w-D h-bond that is found to be semi-quantitatively accurate.

Abstract:In this study some properties of the methanol-water mixture such as diffusivity, density, viscosity, and hydrogen bonding were calculated at different temperatures and atmospheric pressure using molecular dynamics simulations (MDS). The results were compared with the available experimental data as well as some theoretical models, overall indicating a good agreement. This shows the useful and effective application of MDS for determination of physical properties.
