Abstract:In this study,we summarize the advancements in high-resolution vascular imaging technology and its applications in the biomedical field.In particular,we focus on quantitative characterization methods applicable to high-resolution vascular images.The quantification process of vascular images generally comprises three main steps:image preprocessing,vascular image reconstruction and quantitative characterization acquisition,and statistical analysis of quantitative parameters.We provide a detailed explanation of the algorithm pipeline,accuracy assessment,and potential optimization directions for the methods employed in each step.Furthermore,we explore the significance of extracting biological information from various vascular and blood parameters for clinical reference.We also discuss the robustness of multiparametric models in distinguishing different stages of disease development within specific disease contexts.These advancements not only reflect the potential value of high-resolution vascular imaging technology and the application of quantitative characterizations but also provide new insights into their promising prospects for advancing fundamental biomedical research and clinical diagnosis.
Image-based Meshing of Patient-Specific Data:Converting Medical Scans into Highly Accurate Computational Models

Abstract:Objective Computational simulation technology has become an indispensable tool for researchers across the biomechanics discipline.Crucial to the effectiveness of such a tool is its ability to efficiently simulate patient-specific problems.This paper will present a unique and exceptionally efficient approach that converts 3D digital images(provided typically by CT,Ultrasound or MRI scanners)directly into highly accurate computational models.Method The majority of approaches adopted have involved generating a surface model(either in a discretized or continuous format)from the scan data,which is then exported to a commercial mesher-a process which is time consuming,not very robust and virtually intractable for the complex topologies typical of image data.A more‘direct approach’is to combine the geometric detection and mesh creation stages in one process.This approach involves identifying volumes of interest(segmentation of 3D image)and then directly generating the volumetric mesh based on an orthotropic grid intersected by interfaces defining the boundaries.This methodology is used that generates 3D hexahedral or tetrahedral elements throughout the volume of the domain,thus creating the mesh directly.Results Treating the problem using an image-based meshing approach is remarkably straightforward,robust,accurate and efficient.Indeed meshes can be generated automatically which is of image-based accuracy with domain boundaries of the finite element model lying exactly on the iso-surfaces thereby taking into account partial volume effects and providing sub-voxel accuracy.Conclusion Meshing from image data presents a number of challenges but also unique opportunities so that a conceptually different approach can provide,in many instances,better results thantraditional approaches.The ease and accuracy with which models can be generated opens up a wide range of previously difficult or intractable problems to numerical analysis,including blood flow,and patient-specific implant design.

Abstract:A digit image processing system was developed to quantitatively analyse two-dimension (2D) morphometric data on the microcirculatory network. Processing the digitized image by noise elimination, thresholding, primary improving, thinning and secondary improving, we can eliminate the tissue background effectively to get 2D morphometric information which cannot be readily obtained by manual methods, including length of microvessels, number of nodal points, distribution of diameter, perfused condition and branch angle, etc. A high speed and a high degree of consistency are found and human bias are avoided. Quantitative Analysis of Bone, Blood Vessels, and Metastases in Mice Tibiae Using Synchrotron Radiation Micro-Computed Tomography

Abstract:Bone metastases are one of the most dangerous consequences of breast cancer. Early diagnosis and treatment would slow down the development of the disease and increase the survival rates of patients. Bone micro-vasculature is believed to play a major role in the development of bone metastases. It could be used for both diagnosis and as a therapeutic target. Synchrotron radiation micro-computed tomography (SR-µCT) with a contrast agent of blood vessels has been used to analyze the bone vasculature both in healthy and in metastatic bone. However, few studies have investigated the local features of blood vessels around metastases so far. For this purpose, the metastases first need to be automatically segmented. This is a challenging task, however, since the metastases do not contribute a specific contrast to the three-dimensional (3D) SR-µCT images. Here, we propose a new method for the simultaneous segmentation of bone, blood vessels, and metastases from contrast enhanced 3D SR-µCT images based on the nnU-Net architecture. In this study, we showed that only minimal training data was required to achieve a high quality of segmentation. The proposed method allowed for the automatic segmentation of metastases and provided an improved segmentation of bone and blood vessels compared to previous methods while being much more efficient to apply once trained. Further, the automatic segmentation allowed for the measurement of vascular metastases interdistance and to restrict measurements to volumes of interest around the metastases. Finally, we quantitatively analyzed blood vessel parameters locally around metastases. This allowed for the demonstration that a combined anti-angiogenic treatment significantly decreased the volume and thickness of blood vessels close to metastases. The proposed method showed the capacity of the method to reveal new aspects of the blood vessel structure interaction with metastases. This could be further used to both define new targets for precocious detection of metastases as well as to study the kinetics of metastasis development in bone and the action of drugs on this process.
Hemostatic effect of a chitosan linear polymer (Celox®) in a severe femoral artery bleeding rat model under hypothermia or warfarin therapy.

Abstract:BACKGROUND In this study, the hemostatic efficacy of Celox® in rats under hypothermia or warfarin treatment was investigated. METHODS A total of forty-eight Sprague-Dawley female rats weighing 200-350 g were used in the study. Six experimental study groups were designed, as follows: Group 1: Normothermia + compression; Group 2: normothermia + Celox®; Group 3: hypothermia + compression; Group 4: hypothermia + Celox®; Group 5: normothermia + warfarin + compression; and Group 6: normothermia + warfarin + Celox®. RESULTS Celox® provided effective hemorrhage control in all three tested groups. There was a statistically significant difference between compression and Celox® implementation in all groups in terms of hemostasis (p-values for the normothermia, hypothermia and warfarin groups were p<0.05, p<0.01 and p<0.01, respectively). Furthermore, the compression numbers were significantly lower in all of the groups that received Celox ® than in those in which compression alone was applied (p-values for the normothermia, hypothermia and warfarin groups were p<0.01, p<0.01 and p<0.001, respectively). CONCLUSION Celox® provides effective hemorrhage control under conditions of normothermia, hypothermia and use of the oral anticoagulant agent warfarin.
Reconstructing microvascular network skeletons from 3D images: what is the ground truth?

Abstract:Structural changes to microvascular networks are increasingly highlighted as markers of pathogenesis in a wide range of disease, e.g. Alzheimer’s disease, vascular dementia and tumour growth. This has motivated the development of dedicated 3D imaging techniques, alongside the creation of computational modelling frameworks capable of using 3D reconstructed networks to simulate functional behaviours such as blood flow or transport processes. Extraction of 3D networks from imaging data broadly consists of two image processing steps: segmentation followed by skeletonisation. Much research effort has been devoted to segmentation field, and there are standard and widely-applied methodologies for creating and assessing gold standards or ground truths produced by manual annotation or automated algorithms. The Skeletonisation field, however, lacks widely applied, simple to compute metrics for the validation or optimisation of the numerous algorithms that exist to extract skeletons from binary images. This is particularly problematic as 3D imaging datasets increase in size and visual inspection becomes an insufficient validation approach. In this work, we first demonstrate the extent of the problem by applying 4 widely-used skeletonisation algorithms to 3 different imaging datasets. In doing so we show significant variability between reconstructed skeletons of the same segmented imaging dataset. Moreover, we show that such a structural variability propagates to simulated metrics such as blood flow. To mitigate this variability we introduce a new, fast and easy to compute super-metric that compares the volume, connectivity, medialness, correct bifurcation point identification and homology of the reconstructed skeletons to the original segmented data. We then show that such a metric can be used to select the best performing skeletonisation algorithm for a given dataset, as well as to optimize its parameters. Finally, we demonstrate that the super-metric can also be used to quickly identify how a particular skeletonisation algorithm could be improved, becoming a powerful tool in understanding the complex implication of small structural changes in a network.

Abstract:X-ray tomography is a reliable tool for determining the inner structure of 3-D object with penetrating X-rays. However, traditional reconstruction methods, such as Feldkamp-Davis-Kress (FDK), require dense angular sampling in the data acquisition phase leading to long measurement times, especially in X-ray micro-tomography to obtain high-resolution scans. Acquiring less data using greater angular steps is an obvious way for speeding up the process and avoiding the need to save huge data sets. However, computing 3-D reconstruction from such a sparsely sampled data set is difficult because the measurement data are usually contaminated by errors, and linear measurement models do not contain sufficient information to solve the problem in practice. An automatic regularization method is proposed for robust reconstruction, based on enforcing sparsity in the 3-D shearlet transform domain. The inputs of the algorithm are the projection data and a priori known expected degree of sparsity, denoted as . The number Cpr can be calibrated from a few dense-angle reconstructions and fixed. Human subchondral bone samples were tested, and morphometric parameters of the bone reconstructions were then analyzed using standard metrics. The proposed method is shown to outperform the baseline algorithm (FDK) in the case of sparsely collected data. The number of X-ray projections can be reduced up to 10% of the total amount 300 projections over 180° with uniform angular step while retaining the quality of the reconstruction images and of the morphometric parameters.

Quantification of Morphological Features in Non-Contrast Ultrasound Microvasculature Imaging

Abstract:Morphological features of small vessels provide invaluable information regarding underlying tissue, especially in cancerous tumors. This paper introduces methods for obtaining quantitative morphological features from microvasculature images obtained by non-contrast ultrasound imaging. Those images suffer from the artifact that limit quantitative analysis of the vessel morphological features. In this paper we introduce processing steps to increase accuracy of the morphological assessment for quantitative vessel analysis in presence of these artifact. Specifically, artificats are reduced by additional filtering and vessel segments obtained by skeletonization of the regularized microvasculature images are further analyzed to satisfy additional constraints, such as diameter, and length of the vessel segments. Measurement of some morphological metrics, such as tortuosity, depends on preserving large vessel trunks that may be broken down into multiple branches. We propose two methods to address this problem. In the first method, small vessel segments are suppressed in the vessel filtering process via adjusting the size scale of the regularization. Hence, tortuosity of the large trunks can be more accurately estimated by preserving longer vessel segments. In the second approach, small connected vessel segments are removed by a combination of morphological erosion and dilation operations on the segmented vasculature images. These methods are tested on representative in vivo images of breast lesion microvasculature, and the outcomes are discussed. This paper provides a tool for quantification of microvasculature image from non-contrast ultrasound imaging may result in potential biomarkers for diagnosis of some diseases.

Abstract:Ex vivo x‐ray angiography provides high‐resolution, three‐dimensional information on vascular phenotypes down to the level of capillaries. Sample preparation for ex vivo angiography starts with the removal of blood from the vascular system, followed by perfusion with an x‐ray dense contrast agent mixed with a carrier such as gelatine or a polymer. Subsequently, the vascular micro‐architecture of harvested organs is imaged in the intact fixed organ. In the present study, we present novel microscopic dual‐energy CT (microDECT) imaging protocols that allow to visualise and analyse microvasculature in situ with reference to the morphology of hard and soft tissue. We show that the spectral contrast of μAngiofil and Micropaque barium sulphate in perfused specimens allows for the effective separation of vasculature from mineralised skeletal tissues. Furthermore, we demonstrate the counterstaining of perfused specimens using established x‐ray dense contrast agents to depict blood vessels together with the morphology of soft tissue. Phosphotungstic acid (PTA) is used as a counterstain that shows excellent spectral contrast in both μAngiofil and Micropaque barium sulphate–perfused specimens. A novel Sorensen‐buffered PTA protocol is introduced as a counterstain for μAngiofil specimens, as the polyurethane polymer is susceptible to artefacts when using conventional staining solutions. Finally, we demonstrate that counterstained samples can be automatically processed into three separate image channels (skeletal tissue, vasculature and stained soft tissue), which offers multiple new options for data analysis. The presented microDECT workflows are suited as tools to screen and quantify microvasculature and can be implemented in various correlative imaging pipelines to target regions of interest for downstream light microscopic investigation.

Abstract:Angiogenesis is essential for skeletal development, bone healing and regeneration. Improved non-destructive, three-dimensional (3D) imaging of the vasculature within bone tissue would benefit a multitude of research areas, especially implantology and tissue engineering. X-ray microtomography (microCT) is a well-suited non-destructive 3D-imaging technique for bone morphology. For microCT-based detection of vessels, it is paramount to use contrast-enhancement. Limited differences in radiopacity between perfusion agents and mineralized bone make their distinct segmentation problematic and has been the major drawback of this approach. A decalcification step resolves this issue but inhibits simultaneous assessment of bone microstructure and vascular morphology. The problem of contrasting becomes further compounded in samples with metal implants. This study describes μAngiofil-enhanced microCT-based visualization of vasculature within bone tissue in small and large animal models, with and without decalcification. We present simultaneous microvascular and bone imaging in murine tibia, murine bone metastatic model, pulp chamber, gingiva and periodontal ligaments. In a large animal model (minipig) we perform visualization and segmentation of different tissue types and vessels in the hemimandible containing metal implants. Moreover, we show the potential of the dual-energy approach in facilitating distinction between the bone tissue and the applied contrast agent. Our manuscript introduces the first non-destructive approach for 3D-imaging of the vasculature within soft and hard tissues in the vicinity of metal implants in a large animal model.

Abstract:The microvasculature facilitates gas exchange, provides nutrients to cells, and regulates blood flow in response to stimuli. Vascular abnormalities are an indicator of pathology for various conditions, such as compromised vessel integrity in small vessel disease and angiogenesis in tumors. Traditional immunohistochemistry enables the visualization of tissue cross-sections containing exogenously labeled vasculature. Although this approach can be utilized to quantify vascular changes within small fields of view, it is not a practical way to study the vasculature on the scale of whole organs. Three-dimensional (3D) imaging presents a more appropriate method to visualize the vascular architecture in tissue. Here we describe the complete protocol that we use to characterize the vasculature of different organs in mice encompassing the methods to fluorescently label vessels, optically clear tissue, collect 3D vascular images, and quantify these vascular images with a semi-automated approach. To validate the automated segmentation of vascular images, one user manually segmented one hundred random regions of interest across different vascular images. The automated segmentation results had an average sensitivity of 83±11% and an average specificity of 91±6% when compared to manual segmentation. Applying this procedure of image analysis presents a method to reliably quantify and characterize vascular networks in a timely fashion. This procedure is also applicable to other methods of tissue clearing and vascular labels that generate 3D images of microvasculature.
Automatic segmentation, feature extraction and comparison of healthy and stroke cerebral vasculature

Abstract:Accurate segmentation of cerebral vasculature and a quantitative assessment of its morphology is critical to various diagnostic and therapeutic purposes and is pertinent to studying brain health and disease. However, this is still a challenging task due to the complexity of the vascular imaging data. We propose an automated method for cerebral vascular segmentation without the need of any manual intervention as well as a method to skeletonize the binary segmented map to extract vascular geometric features and characterize vessel structure. We combine a Hessian-based probabilistic vessel-enhancing filtering with an active-contour-based technique to segment magnetic resonance and computed tomography angiograms (MRA and CTA) and subsequently extract the vessel centerlines and diameters to calculate the geometrical properties of the vasculature. Our method was validated using a 3D phantom of the Circle-of-Willis region, demonstrating 84% mean Dice similarity coefficient (DSC) and 85% mean Pearson's correlation coefficient (PCC) with minimal modified Hausdorff distance (MHD) error (3 surface pixels at most), and showed superior performance compared to existing segmentation algorithms upon quantitative comparison using DSC, PCC and MHD. We subsequently applied our algorithm to a dataset of 40 subjects, including 1) MRA scans of healthy subjects (n=10, age = 30±9), 2) MRA scans of stroke patients (n=10, age = 51±15) and 3) CTA scans of healthy subjects (n=10, age = 62±12), 4) CTA scans of stroke patients (n=10, age = 68±11), and obtained a quantitative comparison between the stroke and normal vasculature for both imaging modalities. The vascular network in stroke patients compared to age-adjusted healthy subjects was found to have a significantly (p<0.05) higher tortuosity (3.24±0.88 rad/cm vs. 7.17±1.61 rad/cm for MRA, 4.36±1.32 rad/cm vs. 7.80±0.92 rad/cm for CTA), higher fractal dimension (1.36±0.28 vs. 1.71±0.14 for MRA, 1.56±0.05 vs. 1.69±0.20 for CTA), lower total length (3.46±0.99 m vs. 2.20±0.67 m for CTA), lower total volume (61.80±18.79 ml vs. 34.43±22.9 ml for CTA), lower average diameter (2.4±0.21 mm vs. 2.18±0.07 mm for CTA), and lower average branch length (4.81±1.97 mm vs. 8.68±2.03 mm for MRA), respectively. We additionally studied the change in vascular features with respect to aging and imaging modality. While we observed differences between features as a result of aging, statistical analysis did not show any significant differences, whereas we found that the number of branches were significantly different (p<0.05, 201±73 for MRA vs. 189±69 for CTA) between the two imaging modalities. Our segmentation and feature extraction algorithm can be applied on any imaging modality and can be used in the future to automatically obtain the 3D segmented vasculature for diagnosis and treatment planning as well as to study morphological changes due to stroke and other cerebrovascular diseases (CVD) in the clinic.
3D Vessel Reconstruction in OCT-Angiography via Depth Map Estimation

Abstract:Optical Coherence Tomography Angiography (OCTA) has been increasingly used in the management of eye and systemic diseases in recent years. Manual or automatic analysis of blood vessel in 2D OCTA images (en face angiograms) is commonly used in clinical practice, however it may lose rich 3D spatial distribution information of blood vessels or capillaries that are useful for clinical decision-making. In this paper, we introduce a novel 3D vessel reconstruction framework based on the estimation of vessel depth maps from OCTA images. First, we design a network with structural constraints to predict the depth of blood vessels in OCTA images. In order to promote the accuracy of the predicted depth map at both the overall structure- and pixel- level, we combine MSE and SSIM loss as the training loss function. Finally, the 3D vessel reconstruction is achieved by utilizing the estimated depth map and 2D vessel segmentation results. Experimental results demonstrate that our method is effective in the depth prediction and 3D vessel reconstruction for OCTA images.% results may be used to guide subsequent vascular analysis

Abstract:The clinical significance of measuring vessel wall thickness is widely acknowledged. Recent advancements have enabled high-resolution 3D scans of arteries and precise segmentation of their lumens and outer walls; however, most existing methods for assessing vessel wall thickness are 2D. Despite being valuable, reproducibility and accuracy of 2D techniques depend on the extracted 2D slices. Additionally, these methods fail to fully account for variations in wall thickness in all dimensions. Furthermore, most existing approaches are difficult to be extended into 3D and their measurements lack spatial localization and are primarily confined to lumen boundaries. We advocate for a shift in perspective towards recognizing vessel wall thickness measurement as inherently a 3D challenge and propose adapting the Laplacian method as an outstanding alternative. The Laplacian method is implemented using convolutions, ensuring its efficient and rapid execution on deep learning platforms. Experiments using digital phantoms and vessel wall imaging data are conducted to showcase the accuracy, reproducibility, and localization capabilities of the proposed approach. The proposed method produce consistent outcomes that remain independent of centerlines and 2D slices. Notably, this approach is applicable in both 2D and 3D scenarios. It allows for voxel-wise quantification of wall thickness, enabling precise identification of wall volumes exhibiting abnormal wall thickness. Our research highlights the urgency of transitioning to 3D methodologies for vessel wall thickness measurement. Such a transition not only acknowledges the intricate spatial variations of vessel walls, but also opens doors to more accurate, localized, and insightful diagnostic insights.

Abstract:Medical image analysis is more than just algorithms. Visualization of the original image data and processed results, interaction with the data, as well as the data themselves are also important. Medical image 3D visualization is one of the fundamental processes in medical diagnostics. Using the acquired 3D images it is possible to find the volume of pathology zone, which is the evidence of a specific disease. In this paper, we realized three-dimensional visualization of blood vessel of brain and skeleton from non-enhanced MR angiography and CT data. VC++ 2008 with VTK toolbox are used to reconstruct 3D images using the MR and CT slice sequence in DICOM format. The key algorithms, blood vessel of brain and human skeleton 3D visualization results are given. Furthermore, more complex interaction methods including mouse pick-up, angle and distance quantitative measure in space on 3D MR and CT images can be realized. The coordinates can be acquired by the mouse clicking in the 3D space, by which to realize the point mouse pick-up as well angle and distance interactive measure of the 3D medicine images. We can get quantitative information about 3D images through measurement. The methods can assist doctors to make better and more accurate diagnosis.
Detection of Microvasculature in Rat Hind Limb Using Synchrotron Radiation

Abstract:Background. New X-ray microangiography and third-generation synchrotron radiation-based micro-computed tomography have opened new perspectives for microvascular imaging of extremity. Here we aimed to visualize deep-level microvascular structure in rat hind limb by microangiographic technique, and compare images with those by conventional method.Materials and Methods. A total of 10 Sprague Dawley rats were used for in vivo and ex vivo study (five rats/group). Microangiography in vivo and ex vivo was performed and images were compared with those by conventional method. Synchrotron radiation-based micro-computed tomography (SR mu CT) was also performed to reveal three-dimensional (3D) morphology of the blood vessel in rat hind limb.Results. By microangiographic technique, blood vessels in the rat limb could be clearly depicted with the minimum visualized blood vessel about 9 mm in diameter, and higher angiographic scores were achieved than those by conventional X-ray. In addition, the vascular network could be defined and analyzed at the micrometer scale from the 3D renderings of limb vessel as shown by SR mu CT.Conclusions. Synchrotron radiation-based microangiography and SR mu CT thus provided a practical and effective means to observe the microvasculature of limbs, which might be useful in assessment of angiogenesis in lower limbs. Abstract:The vasculature inside breast cancers is one important component of the tumour microenvironment. The investigation of its spatial morphology, distribution and interactions with cancer cells, including cancer stem cells, is essential for elucidating mechanisms of tumour development and treatment response. Using confocal microscopy and fluorescent markers, we have acquired three-dimensional images of vasculature within mammary tumours and normal mammary gland of mouse models. However, it is difficult to segment and reconstruct complex vasculature accurately from the in vivo three-dimensional images owing to the existence of uneven intensity and regions with low signal-to-noise ratios (SNR). To overcome these challenges, we have developed a novel three-dimensional vasculature segmentation method based on local clustering and classification. First, images of vasculature are clustered into local regions, whose boundaries well delineate vasculature even in low SNR and uneven intensity regions. Then local regions belonging to vasculature are identified by applying a semi-supervised classification method based on three informative features of the local regions. Comparison of results using simulated and real vasculature images, from mouse mammary tumours and normal mammary gland, shows that the new method outperforms existing methods, and can be used for three-dimensional images with uneven background and low SNR to achieve accurate vasculature reconstruction.
Robust Implementation of Foreground Extraction and Vessel Segmentation for X-ray Coronary Angiography Image Sequence

Abstract:The extraction of contrast-filled vessels from X-ray coronary angiography (XCA) image sequence has important clinical significance for intuitively diagnosis and therapy. In this study, the XCA image sequence is regarded as a 3D tensor input, the vessel layer is regarded as a sparse tensor, and the background layer is regarded as a low-rank tensor. Using tensor nuclear norm (TNN) minimization, a novel method for vessel layer extraction based on tensor robust principal component analysis (TRPCA) is proposed. Furthermore, considering the irregular movement of vessels and the low-frequency dynamic disturbance of surrounding irrelevant tissues, the total variation (TV) regularized spatial-temporal constraint is introduced to smooth the foreground layer. Subsequently, for vessel layer images with uneven contrast distribution, a two-stage region growing (TSRG) method is utilized for vessel enhancement and segmentation. A global threshold method is used as the preprocessing to obtain main branches, and the Radon-Like features (RLF) filter is used to enhance and connect broken minor segments, the final binary vessel mask is constructed by combining the two intermediate results. The visibility of TV-TRPCA algorithm for foreground extraction is evaluated on clinical XCA image sequences and third-party dataset, which can effectively improve the performance of commonly used vessel segmentation algorithms. Based on TV-TRPCA, the accuracy of TSRG algorithm for vessel segmentation is further evaluated. Both qualitative and quantitative results validate the superiority of the proposed method over existing state-of-the-art approaches.
