Abstract:Recent technological advances enable genomics of individual cells, the building blocks of all living organisms. Single cell data characteristics differ from those of bulk data, which led to a plethora of new analytical strategies. However, solutions are only useful for experts and currently, there are no widely accepted gold standards for single cell data analysis. To meet the requirements of analytical flexibility, ease of use and data security, we developed FASTGenomics (https://fastgenomics.org) as a powerful, efficient, versatile, robust, safe and intuitive analytical ecosystem for single-cell transcriptomics.
Automatic identification of relevant genes from low-dimensional embeddings of single-cell RNA-seq data.

Abstract:MOTIVATION:Dimensionality reduction is a key step in the analysis of single-cell RNA-sequencing data. It produces a low-dimensional embedding for visualization and as a calculation base for downstream analysis. Nonlinear techniques are most suitable to handle the intrinsic complexity of large, heterogeneous single-cell data. However, with no linear relation between gene and embedding coordinate, there is no way to extract the identity of genes driving any cell's position in the low-dimensional embedding, making it difficult to characterize the underlying biological processes. RESULTS:In this article, we introduce the concepts of local and global gene relevance to compute an equivalent of principal component analysis loadings for non-linear low-dimensional embeddings. Global gene relevance identifies drivers of the overall embedding, while local gene relevance identifies those of a defined sub-region. We apply our method to single-cell RNA-seq datasets from different experimental protocols and to different low-dimensional embedding techniques. This shows our method's versatility to identify key genes for a variety of biological processes. AVAILABILITY AND IMPLEMENTATION:To ensure reproducibility and ease of use, our method is released as part of destiny 3.0, a popular R package for building diffusion maps from single-cell transcriptomic data. A fast, scalable and versatile tool for analysis of single-cell omics data

Abstract:Single-cell omics technologies have revolutionized the study of gene regulation in complex tissues. A major computational challenge in analyzing these datasets is to project the large-scale and high-dimensional data into low-dimensional space while retaining the relative relationships between cells. This low dimension embedding is necessary to decompose cellular heterogeneity and reconstruct cell-type-specific gene regulatory programs. Traditional dimensionality reduction techniques, however, face challenges in computational efficiency and in comprehensively addressing cellular diversity across varied molecular modalities. Here we introduce a nonlinear dimensionality reduction algorithm, embodied in the Python package SnapATAC2, which not only achieves a more precise capture of single-cell omics data heterogeneities but also ensures efficient runtime and memory usage, scaling linearly with the number of cells. Our algorithm demonstrates exceptional performance, scalability and versatility across diverse single-cell omics datasets, including single-cell assay for transposase-accessible chromatin using sequencing, single-cell RNA sequencing, single-cell Hi-C and single-cell multi-omics datasets, underscoring its utility in advancing single-cell analysis.

Abstract:Knowing cell-type proportions in a tissue is very important to identify which cells or cell types are targeted by a disease or perturbation. Hence, several deconvolution methods have been proposed to infer cell-type proportions from bulk RNA samples. Their performance with noisy reference profiles and closely correlated cell types highly depends on the set of genes undergoing deconvolution. In this work, we introduce AutoGeneS, a platform that automatically extracts discriminative genes and reveals the cellular heterogeneity of bulk RNA samples. AutoGeneS requires no prior knowledge about marker genes and selects genes by simultaneously optimizing multiple criteria: minimizing the correlation and maximizing the distance between cell types. AutoGeneS can be applied to reference profiles from various sources like single-cell experiments or sorted cell populations. Ground truth cell proportions analyzed by flow cytometry confirmed the accuracy of AutoGeneS in identifying cell-type proportions. AutoGeneS is available for use via a standalone Python package (https://github.com/theislab/AutoGeneS).

Fast and interpretable non-negative matrix factorization for atlas-scale single cell data

Abstract:Non-negative matrix factorization (NMF) is a popular method for analyzing strictly positive data due to its relatively straightforward interpretation. However, NMF has a reputation as a less efficient alternative to the singular value decomposition (SVD), a standard operation that is highly optimized in most linear algebra libraries. Sparse single-cell sequencing assays, now feasible in thousands of subjects and millions of cells, generate data matrices with tens of thousands of strictly non-negative transcript abundance entries. We present an extremely fast NMF implementation made available in the RcppML (Rcpp Machine Learning library) R package that rivals the runtimes of state-of-the-art Singular Value Decomposition (SVD). NMF can now be run quickly on desktop computers to analyze sparse single-cell datasets consisting of hundreds of thousands of cells. Our method improves upon current NMF implementations by introducing a scaling diagonal to increase interpretability, guarantee consistent regularization penalties across different random initializations, and symmetry in symmetric factorizations. We use our method to show how NMF models learned on standard log-normalized count data are interpretable dimensional reductions, describe interpretable patterns of coordinated gene activities, and explain biologically relevant metadata. We believe NMF has the potential to replace PCA in most single-cell analyses, and the presented NMF implementation overcomes previous challenges with long runtime.

Abstract:Single-cell RNA sequencing (scRNA-seq) is widely used to reveal heterogeneity in cells, which has given us insights into cell-cell communication, cell differentiation, and differential gene expression. However, analyzing scRNA-seq data is a challenge due to sparsity and the large number of genes involved. Therefore, dimensionality reduction and feature selection are important for removing spurious signals and enhancing the downstream analysis. We present Correlated Clustering and Projection (CCP), a new data-domain dimensionality reduction method, for the first time. CCP projects each cluster of similar genes into a supergene defined as the accumulated pairwise nonlinear gene-gene correlations among all cells. Using 14 benchmark data sets, we demonstrate that CCP has significant advantages over classical principal component analysis (PCA) for clustering and/or classification problems with intrinsically high dimensionality. In addition, we introduce the Residue-Similarity index (RSI) as a novel metric for clustering and classification and the R-S plot as a new visualization tool. We show that the RSI correlates with accuracy without requiring the knowledge of the true labels. The R-S plot provides a unique alternative to the uniform manifold approximation and projection (UMAP) and t-distributed stochastic neighbor embedding (t-SNE) for data with a large number of cell types.

Abstract:The last decade has witnessed a technological arms race to encode the molecular states of cells into DNA libraries, turning DNA sequencers into scalable single-cell microscopes. Single-cell measurement of chromatin accessibility (DNA), gene expression (RNA), and proteins has revealed rich cellular diversity across tissues, organisms, and disease states. However, single-cell data poses a unique set of challenges. A dataset may comprise millions of cells with tens of thousands of sparse features. Identifying biologically relevant signals from the background sources of technical noise requires innovation in predictive and representational learning. Furthermore, unlike in machine vision or natural language processing, biological ground truth is limited. Here we leverage recent advances in multi-modal single-cell technologies which, by simultaneously measuring two layers of cellular processing in each cell, provide ground truth analogous to language translation. We define three key tasks to predict one modality from another and learn integrated representations of cellular state. We also generate a novel dataset of the human bone marrow specifically designed for benchmarking studies. The dataset and tasks are accessible through an open-source framework that facilitates centralized evaluation of community-submitted methods.

Abstract:BACKGROUND:Biological tissues consist of heterogenous populations of cells. Because gene expression patterns from bulk tissue samples reflect the contributions from all cells in the tissue, understanding the contribution of individual cell types to the overall gene expression in the tissue is fundamentally important. We recently developed a computational method, CDSeq, that can simultaneously estimate both sample-specific cell-type proportions and cell-type-specific gene expression profiles using only bulk RNA-Seq counts from multiple samples. Here we present an R implementation of CDSeq (CDSeqR) with significant performance improvement over the original implementation in MATLAB and an added new function to aid cell type annotation. The R package would be of interest for the broader R community.RESULT:We developed a novel strategy to substantially improve computational efficiency in both speed and memory usage. In addition, we designed and implemented a new function for annotating the CDSeq estimated cell types using single-cell RNA sequencing (scRNA-seq) data. This function allows users to readily interpret and visualize the CDSeq estimated cell types. In addition, this new function further allows the users to annotate CDSeq-estimated cell types using marker genes. We carried out additional validations of the CDSeqR software using synthetic, real cell mixtures, and real bulk RNA-seq data from the Cancer Genome Atlas (TCGA) and the Genotype-Tissue Expression (GTEx) project.CONCLUSIONS:The existing bulk RNA-seq repositories, such as TCGA and GTEx, provide enormous resources for better understanding changes in transcriptomics and human diseases. They are also potentially useful for studying cell-cell interactions in the tissue microenvironment. Bulk level analyses neglect tissue heterogeneity, however, and hinder investigation of a cell-type-specific expression. The CDSeqR package may aid in silico dissection of bulk expression data, enabling researchers to recover cell-type-specific information.
FAST: a fast and scalable factor analysis for spatially aware dimension reduction of multi-section spatial transcriptomics data

Abstract:Biological techniques for spatially resolved transcriptomics (SRT) have advanced rapidly in both throughput and spatial resolution for a single spatial location. This progress necessitates the development of efficient and scalable spatial dimension reduction methods that can handle large-scale SRT data from multiple sections. Here, we developed FAST as a fast and efficient generalized probabilistic factor analysis for spatially aware dimension reduction, which simultaneously accounts for the count nature of SRT data and extracts a low-dimensional representation of SRT data across multiple sections, while preserving biological effects with consideration of spatial smoothness among nearby locations. Compared with existing methods, FAST uniquely models the count data across multiple sections while using a local spatial dependence with scalable computational complexity. Using both simulated and real datasets, we demonstrated the improved correlation between FAST estimated embeddings and annotated cell/domain types. Furthermore, FAST exhibits remarkable speed, with only FAST being applicable to analyze a mouse embryo Stereo-seq dataset with >2.3 million locations in only 2 hours. More importantly, FAST identified the differential activities of immune-related transcription factors between tumor and non-tumor clusters and also predicted a carcinogenesis factor as the upstream regulator of differentially expressed genes in a breast cancer Xenium dataset.

Automatic Phenotyping Using Exhaustive Projection Pursuit

Abstract:One of the most common objectives in the analysis of flow cytometry data is the identification and delineation of phenotypes, distinct populations of cells with shared characteristics in the measurement dimensions. We have developed an automated tool to comprehensively identify these cell populations by Exhaustive Projection Pursuit (EPP). The method evaluates all two-dimensional projections among the suitable data dimensions and creates an optimized sequence of statistically significant gating regions that identify all phenotypes supported by the data. We evaluate the results of EPP on four well characterized datasets from the literature. The C++ for EPP can be called from any computing environment. We illustrate this with a MATLAB utility that integrates EPP with FlowJo. All source code is freely available.

Abstract:Spatial transcriptomics involves capturing the transcriptomic profiles of millions of cells within their spatial contexts, enabling the analysis of cell crosstalk in healthy and diseased organs. However, spatial transcriptomics also raises new computational challenges for analyzing multidimensional data associated with spatial coordinates. In this context, we introduce a novel framework called CellsFromSpace. This framework allows users to analyze various commercially available technologies without relying on a single-cell reference dataset. Based on the independent component analysis, CellsFromSpace decomposes spatial transcriptomic data into components that represent distinct cell types or activities. Here, we demonstrate that CellsFromSpace outperforms previous reference-free deconvolution tool in term of accuracy and speed, and successfully identify spatially distributed cells as well as rare diffuse cells on datasets from the Visium, Slide-seq, MERSCOPE, and COSMX technologies. The framework provides a user-friendly graphical interface that enables non-bioinformaticians to perform a full analysis and to annotate the components based on marker genes and spatial distributions. Additionally, CellsFromSpace offers the capability to reduce noise or artifacts by component selection and supports analyses on multiple datasets simultaneously.

Abstract:Single-cell RNA sequencing (scRNA-Seq) enables researchers to quantify the transcriptomes of individual cells. The capacity of researchers to perform this type of analysis has allowed researchers to undertake new scientific goals. The usefulness of scRNA-Seq has depended on the development of new computational biology methods, which have been designed to meeting challenges associated with scRNA-Seq analysis. However, the proper application of these computational methods requires extensive bioinformatics expertise. Otherwise, it is often difficult to obtain reliable and reproducible results. We have developed SingleCAnalyzer, a cloud platform that provides a means to perform full scRNA-Seq analysis from FASTQ within an easy-to-use and self-exploratory web interface. Its analysis pipeline includes the demultiplexing and alignment of FASTQ files, read trimming, sample quality control, feature selection, empty droplets detection, dimensional reduction, cellular type prediction, unsupervised clustering of cells, pseudotime/trajectory analysis, expression comparisons between groups, functional enrichment of differentially expressed genes and gene set expression analysis. Results are presented with interactive graphs, which provide exploratory and analytical features. SingleCAnalyzer is freely available at https://singleCAnalyzer.eu.

Abstract:Single-cell RNA sequencing (scRNA-seq) is an attractive technology for researchers to gain valuable insights into the cellular processes and cell type diversity present in all tissues. The data generated by the scRNA-seq experiment are high-dimensional and complex in nature. Several tools are now available to analyze the raw scRNA-seq data from public databases; however, simple and easy-to-explore single-cell gene expression visualization tools focusing on differential expression and co-expression are lacking. Here, we present scViewer, an interactive graphical user interface (GUI) R/Shiny application designed to facilitate the visualization of scRNA-seq gene expression data. With the processed Seurat RDS object as input, scViewer utilizes several statistical approaches to provide detailed information on the loaded scRNA-seq experiment and generates publication-ready plots. The major functionalities of scViewer include exploring cell-type-specific gene expression, co-expression analysis of two genes, and differential expression analysis with different biological conditions considering both cell-level and subject-level variations using negative binomial mixed modeling. We utilized a publicly available dataset (brain cells from a study of Alzheimer's disease to demonstrate the utility of our tool. scViewer can be downloaded from GitHub as a Shiny app with local installation. Overall, scViewer is a user-friendly application that will allow researchers to visualize and interpret the scRNA-seq data efficiently for multi-condition comparison by performing gene-level differential expression and co-expression analysis on the fly. Considering the functionalities of this Shiny app, scViewer can be a great resource for collaboration between bioinformaticians and wet lab scientists for faster data visualizations.

Abstract:The development of single-cell transcriptomic technologies yields large datasets comprising multimodal informations, such as transcriptomes and immunophenotypes. Despite the current explosion of methods for pre-processing and integrating multimodal single-cell data, there is currently no user-friendly software to display easily and simultaneously both immunophenotype and transcriptome-based UMAP/t-SNE plots from the pre-processed data. Here, we introduce Single-Cell Virtual Cytometer, an open-source software for flow cytometry-like visualization and exploration of pre-processed multi-omics single cell datasets. Using an original CITE-seq dataset of PBMC from an healthy donor, we illustrate its use for the integrated analysis of transcriptomes and epitopes of functional maturation in human peripheral T lymphocytes. So this free and open-source algorithm constitutes a unique resource for biologists seeking for a user-friendly analytic tool for multimodal single cell datasets.
Thermodynamic study of iodocyanopindolol beta-adrenoceptors interactions with rat lung and cerebral cortex.

Abstract:(+/-)125 I-cyanopindolol ((+/-) I CYP) was used to characterize beta-adrenoceptors on rat lung and cerebral cortex membranes. The affinity of (+/-) ICYP was higher for lung (Kd = 64.3 pM) at 37 degrees C. The association reaction of (+/-) ICYP was faster with lung (k+1 = 1.52 X 10(9) M-1.min-1) than with cerebral cortex beta-adrenoceptors (k+1 = 1.75 X 10(8) M-1.min-1). In both tissues, the dissociation reaction followed a biphasic process with a fast (t 1/2 = 15.4 min and 5.6 min for lung and cerebral cortex respectively) and a slow component (t 1/2 = 474 min and 255 min for lung and cerebral cortex respectively). The thermodynamic parameters for (+/-) ICYP - beta-adrenoceptors binding have been determined from kinetics and equilibrium studies, for the two tissues, at several temperatures between 0 degrees and 44 degrees C. For lung and cerebral cortex, Arrhenius plots were linear with different energies of activation. Van't Hoff plot was not linear for lung and the standard enthalpy and entropy changes of (+/-) ICYP - beta-adrenoceptors interaction decreased linearly with temperature: the binding occurred with a negative heat capacity change (delta Cp degrees = -368.9 cal. moles-1.K-1) at 25 degrees C. Thermodynamic and kinetic results show that binding of (+/-) ICYP to lung beta-adrenoceptors could involve two successive equilibria with a conformational change of the beta-adrenergic receptor.

Abstract:Abstract Single-cell multi-omics technology has catalyzed a transformative shift in contemporary cell biology, illuminating the nuanced relationship between genotype and phenotype. This paradigm shift hinges on the understanding that while genomic structures remain uniform across cells within an organism, the expression patterns dictate physiological traits. Leveraging high throughput sequencing, single-cell RNA sequencing (scRNA-seq) has emerged as a powerful tool, enabling comprehensive transcriptomic analysis at unprecedented resolution. This paper navigates through a landscape of dimensionality reduction techniques essential for distilling meaningful insights from the scRNA-seq datasets. Notably, while foundational, Principal Component Analysis may fall short of capturing the intricacies of diverse cell types. In response, nonlinear techniques have garnered traction, offering a more nuanced portrayal of cellular relationships. Among these, Pairwise Controlled Manifold Approximation Projection (PaCMAP) stands out for its capacity to preserve local and global structures. We present an augmented iteration, Compactness Preservation Pairwise Controlled Manifold Approximation Projection (CP-PaCMAP), a novel advancement for scRNA-seq data visualization. Employing benchmark datasets from critical human organs, we demonstrate the superior efficacy of CP-PaCMAP in preserving compactness, offering a pivotal breakthrough for enhanced classification and clustering in scRNA-seq analysis. FastMix: A Versatile Data Integration Pipeline for Cell Type-Specific Biomarker Inference

Abstract:Motivation Flow cytometry (FCM) and transcription profiling are the two widely used assays in translational immunology research. However, there is no data integration pipeline for analyzing these two types of assays together with experiment variables for biomarker inference. Current FCM data analysis mainly relies on subjective manual gating analysis, which is difficult to be directly integrated with other automated computational methods. Existing deconvolutional analysis of bulk transcriptomics relies on predefined marker genes in the transcriptomics data, which are unavailable for novel cell types and does not utilize the FCM data that provide canonical phenotypic definitions of the cell types. Results We developed a novel analytics pipeline - FastMix - for computational immunology, which integrates flow cytometry, bulk transcriptomics, and clinical covariates for identifying cell type-specific gene expression signatures and biomarker genes. FastMix addresses the "large p, small n" problem in the gene expression and flow cytometry integration analysis via a linear mixed effects model (LMER) for both cross-sectional and longitudinal studies. Its novel moment-based estimator not only reduces bias in parameter estimation but also is more efficient than iterative optimization. The FastMix pipeline also includes a cutting-edge flow cytometry data analysis method - DAFi - for identifying cell populations of interest and their characteristics. Simulation studies showed that FastMix produced smaller type I/II errors than competing methods. Validation using real data of two vaccine studies showed that FastMix identified a consistent set of signature genes as in independent single cell RNA-seq analysis, producing additional interesting findings. Abstract:The standard pipeline to analyze scRNA-seq or spatial transcriptomics data focuses on a gene-centric approach, which overlooks the collective behavior of genes. However, cell populations should be viewed as intricate combinations of activated and repressed pathways. Thus, a broader view of gene behavior would provide more accurate information on cellular heterogeneity in single-cell or spatial transcriptomics data. Here, we described SciGeneX, a R package implementing a neighborhood analysis and a graph partitioning method to generate co-expression gene modules. These gene modules, which can be shared or restricted between cell populations, collectively reflect cell populations, and their combinations are able to highlight specific cell populations, even rare ones. SciGeneX was also able to uncover rare and novel cell populations which were not observed before in spatial transcriptomics data of human thymus. We show that SciGeneX outperforms existing methods on both artificial and experimental datasets. Overall, SciGeneX will aid in unraveling cellular and molecular diversity in single-cell and spatial transcriptomics studies. The R package is available at .
