Abstract:Compared with the increasing and widespread bacterial resistance to clinical medicines and the urgent need for cures of intractable diseases, there is a dramatic decline in the numbers of drugs reaching the market or clinical trials. Accordingly, it has become imperative to discover more rational and efficient strategies to design and develop novel drugs. Structure-based drug design/discovery (SBDD) is one of the computer-aided methods, by which novel drugs are designed or discovered based on the knowledge of 3D structures of the relevant specific targets. During the past few decades, the great potentials and success of SBDD have been seen in the field of drug discovery. In this review, we present an overview of the key mechanisms of SBDD, the frequently used computer programs in SBDD and the reported successful cases. Finally, several typical design processes of lead components from SBDD are also highlighted in detail, such as the discovery of inhibitors of G protein-coupled receptors (GPCRs), antibacterial drugs, and anti-cancer drugs.

Abstract:Drug promiscuity and polypharmacology are much discussed topics in pharmaceutical research. Drug repositioning applies established drugs to new disease indications with increasing success. As polypharmacology, defined a drug's ability to bind to several targets but due to possible side effects, this feature is not taken into consideration. Thus, the pharmaceutical industry focused on the development of highly selective single-target drugs. Nowadays after lot of researches, it is clear that polypharmacology is important for the efficacy of drugs. There are side effects but on the other hand, this gives the opportunity to uncover new uses for already known drugs and especially for complex diseases. Thus, it is clear that there are two sides of the same coin. There are several approaches to discover new drugs targets, as analysis of genome wide association, gene expression data and networks, structural approaches with alignment methods etc. Computational drug discovery and design has experienced a rapid increase in development which is mainly due to the increasing cost for discovering new compounds. Since drug development is a very costly venture, the pharmaceutical industry puts effort in the repositioning of withdrawn or already approved drugs. The costs for bringing such a drug to market are 60% lower than the development of a novel drug, which costs roughly one billion US dollars. Thus, target prediction, drug repositioning approaches, protein-ligand docking and scoring algorithms, virtual screening and other computational techniques have gained the interest of researchers and pharmaceutical companies.

Abstract:Research and development (R&D) of nanodrugs is a long, complex and uncertain process. Since the 1960s, computing has been used as an auxiliary tool in the field of drug discovery. Many cases have proven the practicability and efficiency of computing in drug discovery. Over the past decade, computing, especially model prediction and molecular simulation, has been gradually applied to nanodrug R&D, providing substantive solutions to many problems. Computing has made important contributions to promoting data-driven decision-making and reducing failure rates and time costs in discovery and development of nanodrugs. However, there are still a few articles to examine, and it is necessary to summarize the development of the research direction. In the review, we summarize application of computing in various stages of nanodrug R&D, including physicochemical properties and biological activities prediction, pharmacokinetics analysis, toxicological assessment and other related applications. Moreover, current challenges and future perspectives of the computing methods are also discussed, with a view to help computing become a high-practicability and -efficiency auxiliary tool in nanodrugs discovery and development.

Abstract:In recent decades, the development of new drugs has become increasingly expensive and inefficient, and the molecular mechanisms of most pharmaceuticals remain poorly understood. In response, computational systems and network medicine tools have emerged to identify potential drug repurposing candidates. However, these tools often require complex installation and lack intuitive visual network mining capabilities. To tackle these challenges, we introduce Drugst.One, a platform that assists specialized computational medicine tools in becoming user-friendly, web-based utilities for drug repurposing. With just three lines of code, Drugst.One turns any systems biology software into an interactive web tool for modeling and analyzing complex protein-drug-disease networks. Demonstrating its broad adaptability, Drugst.One has been successfully integrated with 21 computational systems medicine tools. Available at https://drugst.one, Drugst.One has significant potential for streamlining the drug discovery process, allowing researchers to focus on essential aspects of pharmaceutical treatment research.

Abstract:Drug discovery is time-consuming, expensive, and predominantly follows the "one drug → one target → one disease" paradigm. With the rapid development of systems biology and network pharmacology, a novel drug discovery paradigm, "multidrug → multitarget → multidisease", has emerged. This new holistic paradigm of drug discovery aligns well with the essence of networks, leading to the emergence of network-based methods in the field of drug discovery. In this Perspective, we initially introduce the concept and data sources of networks and highlight classical methodologies employed in network-based methods. Subsequently, we focus on the practical applications of network-based methods across various areas of drug discovery, such as target prediction, virtual screening, prediction of drug therapeutic effects or adverse drug events, and elucidation of molecular mechanisms. In addition, we provide representative web servers for researchers to use network-based methods in specific applications. Finally, we discuss several challenges of network-based methods and the directions for future development. In a word, network-based methods could serve as powerful tools to accelerate drug discovery.

Abstract:Abstract ‘De novo’ drug discovery is costly, slow, and with high risk. Repurposing known drugs for treatment of other diseases offers a fast, low-cost/risk and highly-efficient method toward development of efficacious treatments. The emergence of large-scale heterogeneous biomolecular networks, molecular, chemical and bioactivity data, and genomic and phenotypic data of pharmacological compounds is enabling the development of new area of drug repurposing called ‘in silico’ drug repurposing, i.e., computational drug repurposing (CDR). The aim of CDR is to discover new indications for an existing drug (drug-centric) or to identify effective drugs for a disease (disease-centric). Both drug-centric and disease-centric approaches have the common challenge of either assessing the similarity or connections between drugs and diseases. However, traditional CDR is fraught with many challenges due to the underlying complex pharmacology and biology of diseases, genes, and drugs, as well as the complexity of their associations. As such, capturing highly non-linear associations among drugs, genes, diseases by most existing CDR methods has been challenging. We propose a network-based integration approach that can best capture knowledge (and complex relationships) contained within and between drugs, genes and disease data. A network-based machine learning approach is applied thereafter by using the extracted knowledge and relationships in order to identify single and pair of approved or experimental drugs with potential therapeutic effects on different breast cancer subtypes. Indeed, further clinical analysis is needed to confirm the therapeutic effects of identified drugs on each breast cancer subtype.

Expert Opinion on Therapeutic Targets

Abstract:BACKGROUND: Drug discovery is the process of discovering and designing drugs, which includes target identification, target validation, lead identification, lead optimization and introduction of the new drugs to the public. This process is very important, involving analyzing the causes of the diseases and finding ways to tackle them.OBJECTIVE: The problems we must face include: i) that this process is so long and expensive that it might cost millions of dollars and take a dozen years; and ii) the accuracy of identification of targets is not good enough, which in turn delays the process. Introducing bioinformatics into the drug discovery process could contribute much to it. Bioinformatics is a booming subject combining biology with computer science. It can explore the causes of diseases at the molecular level, explain the phenomena of the diseases from the angle of the gene and make use of computer techniques, such as data mining, machine learning and so on, to decrease the scope of analysis and enhance the accuracy of the results so as to reduce the cost and time.METHODS: Here we describe recent studies about how to apply bioinformatics techniques in the four phases of drug discovery, how these techniques improve the drug discovery process and some possible difficulties that should be dealt with.RESULTS: We conclude that combining bioinformatics with drug discovery is a very promising method although it faces many problems currently.

Abstract:Computational algorithms and tools have retrenched the drug discovery and development timeline. The applicability of computational approaches has gained immense relevance owing to the dramatic surge in the structural information of biomacromolecules and their heteromolecular complexes. Computational methods are now extensively used in identifying new protein targets, druggability assessment, pharmacophore mapping, molecular docking, the virtual screening of lead molecules, bioactivity prediction, molecular dynamics of protein-ligand complexes, affinity prediction, and for designing better ligands. Herein, we provide an overview of salient components of recently reported computational drug-discovery workflows that includes algorithms, tools, and databases for protein target identification and optimized ligand selection.

Abstract:The application of computational approaches in drug discovery has been consolidated in the last decades. These families of techniques are usually grouped under the common name of "computer-aided drug design" (CADD), and they now constitute one of the pillars in the pharmaceutical discovery pipelines in many academic and industrial environments. Their implementation has been demonstrated to tremendously improve the speed of the early discovery steps, allowing for the proficient and rational choice of proper compounds for a desired therapeutic need among the extreme vastness of the drug-like chemical space. Moreover, the application of CADD approaches allows the rationalization of biochemical and interactive processes of pharmaceutical interest at the molecular level. Because of this, computational tools are now extensively used also in the field of rational 3D design and optimization of chemical entities starting from the structural information of the targets, which can be experimentally resolved or can also be obtained with other computer-based techniques. In this work, we revised the state-of-the-art computer-aided drug design methods, focusing on their application in different scenarios of pharmaceutical and biological interest, not only highlighting their great potential and their benefits, but also discussing their actual limitations and eventual weaknesses. This work can be considered a brief overview of computational methods for drug discovery.

Abstract:Purpose of Research: This review paper delves into the transformative impact of computational approaches on drug discovery within molecular biology. It explores how these methods offer efficient and cost-effective solutions to identify and optimize potential drug candidates, addressing the shortcomings of traditional drug discovery methods. Scope of the Experiments: Algorithms, machine learning, artificial intelligence, and quantum mechanics are studied. These approaches analyse large datasets, anticipate drug- target interactions, and improve drug design. Supervised and unsupervised learning techniques enable chemical space exploration, target identification, and compound classification. Bioinformatics and data mining enable target identification, drug discovery, and personalised treatment by analysing large biological databases. Quantum mechanics- based techniques reveal molecular structures, interactions, and reactions, improving drug design and optimisation. Results and Findings: The review demonstrates that computational approaches have the potential to expedite drug discovery by leveraging machine learning, artificial intelligence, quantum mechanics, Big Data, and omics methods. These techniques enable accurate prediction of drug-target interactions and efficient exploration of chemical and biological spaces. The integration of diverse datasets enhances target identification and personalized medicine, while quantum mechanics-based insights improve drug design. Conclusions: Despite their benefits, computational approaches face challenges such as model accuracy, efficiency, and validation. Nonetheless, this review underscores the significance of these approaches and their applications in drug discovery. By addressing challenges and embracing emerging technologies, the field can propel advancements in computational drug discovery. This progress will not only benefit patients but also advance the overall landscape of healthcare.
Molecular Dynamics and Other HPC Simulations for Drug Discovery

Abstract:High performance computing (HPC) is taking an increasingly important place in drug discovery. It makes possible the simulation of complex biochemical systems with high precision in a short time, thanks to the use of sophisticated algorithms. It promotes the advancement of knowledge in fields that are inaccessible or difficult to access through experimentation and it contributes to accelerating the discovery of drugs for unmet medical needs while reducing costs. Herein, we report how computational performance has evolved over the past years, and then we detail three domains where HPC is essential. Molecular dynamics (MD) is commonly used to explore the flexibility of proteins, thus generating a better understanding of different possible approaches to modulate their activity. Modeling and simulation of biopolymer complexes enables the study of protein-protein interactions (PPI) in healthy and disease states, thus helping the identification of targets of pharmacological interest. Virtual screening (VS) also benefits from HPC to predict in a short time, among millions or billions of virtual chemical compounds, the best potential ligands that will be tested in relevant assays to start a rational drug design process.
Computational drug repositioning using low-rank matrix approximation and randomized algorithms

Abstract:Motivation: Computational drug repositioning is an important and efficient approach towards identifying novel treatments for diseases in drug discovery. The emergence of large-scale, heterogeneous biological and biomedical datasets has provided an unprecedented opportunity for developing computational drug repositioning methods. The drug repositioning problem can be modeled as a recommendation system that recommends novel treatments based on known drug-disease associations. The formulation under this recommendation system is matrix completion, assuming that the hidden factors contributing to drug-disease associations are highly correlated and thus the corresponding data matrix is low-rank. Under this assumption, the matrix completion algorithm fills out the unknown entries in the drug-disease matrix by constructing a low-rank matrix approximation, where new drug-disease associations having not been validated can be screened.Results: In this work, we propose a drug repositioning recommendation system (DRRS) to predict novel drug indications by integrating related data sources and validated information of drugs and diseases. Firstly, we construct a heterogeneous drug-disease interaction network by integrating drug-drug, disease-disease and drug-disease networks. The heterogeneous network is represented by a large drug-disease adjacency matrix, whose entries include drug pairs, disease pairs, known drug-disease interaction pairs and unknown drug-disease pairs. Then, we adopt a fast Singular Value Thresholding (SVT) algorithm to complete the drug-disease adjacency matrix with predicted scores for unknown drug-disease pairs. The comprehensive experimental results show that DRRS improves the prediction accuracy compared with the other state-of-the-art approaches. A network inference method for large-scale unsupervised identification of novel drug-drug interactions

Abstract:Characterizing interactions between drugs is important to avoid potentially harmful combinations, to reduce off-target effects of treatments and to fight antibiotic resistant pathogens, among others. Here we present a network inference algorithm to predict uncharacterized drug-drug interactions. Our algorithm takes, as its only input, sets of previously reported interactions, and does not require any pharmacological or biochemical information about the drugs, their targets or their mechanisms of action. Because the models we use are abstract, our approach can deal with adverse interactions, synergistic/antagonistic/suppressing interactions, or any other type of drug interaction. We show that our method is able to accurately predict interactions, both in exhaustive pairwise interaction data between small sets of drugs, and in large-scale databases. We also demonstrate that our algorithm can be used efficiently to discover interactions of new drugs as part of the drug discovery process.

Abstract:The global spread of COVID-19 highlights the urgency of quickly finding drugs and vaccines and suggests that similar challenges will arise in the future. This underscores the need for ongoing efforts to overcome the obstacles involved in the development of potential treatments. Although some progress has been made in the use of Artificial Intelligence (AI) in drug discovery, virologists, pharmaceutical companies, and investors seek more long-term solutions and greater investment in emerging technologies. One potential solution to aid in the drug-development process is to combine the capabilities of the Internet of Medical Things (IoMT), edge computing (EC), and deep learning (DL). Some practical frameworks and techniques utilizing EC, IoMT, and DL have been proposed for the monitoring and tracking of infected individuals or high-risk areas. However, these technologies have not been widely utilized in drug clinical trials. Given the time-consuming nature of traditional drug- and vaccine-development methods, there is a need for a new AI-based platform that can revolutionize the industry. One approach involves utilizing smartphones equipped with medical sensors to collect and transmit real-time physiological and healthcare information on clinical-trial participants to the nearest edge nodes (EN). This allows the verification of a vast amount of medical data for a large number of individuals in a short time frame, without the restrictions of latency, bandwidth, or security constraints. The collected information can be monitored by physicians and researchers to assess a vaccine's performance.

Abstract:Antimicrobial drug development is crucial for public health, especially with the emergence of pandemics and drug resistance that prompts the search for new therapeutic resources. In this context, in silico assays consist of a valuable approach in the rational drug design because they enable a faster and more cost-effective identification of drug candidates compared to in vitro screening. However, once a potential drug is identified, in vitro and in vivo assays are essential to verify the expected activity of the compound and advance it through the subsequent stages of drug development. This work aims to outline an in silico protocol that utilizes only freely available computational tools for identifying new potential antimicrobial agents, which is also suitable in the broad spectrum of drug design R1;R2 . Additionally, this paper reviews relevant computational methods in this context and provides a summary of information concerning the protein–ligand interaction.

Distributed representations of graphs for drug pair scoring

Abstract:In this paper we study the practicality and usefulness of incorporating distributed representations of graphs into models within the context of drug pair scoring. We argue that the real world growth and update cycles of drug pair scoring datasets subvert the limitations of transductive learning associated with distributed representations. Furthermore, we argue that the vocabulary of discrete substructure patterns induced over drug sets is not dramatically large due to the limited set of atom types and constraints on bonding patterns enforced by chemistry. Under this pretext, we explore the effectiveness of distributed representations of the molecular graphs of drugs in drug pair scoring tasks such as drug synergy, polypharmacy, and drug-drug interaction prediction. To achieve this, we present a methodology for learning and incorporating distributed representations of graphs within a unified framework for drug pair scoring. Subsequently, we augment a number of recent and state-of-the-art models to utilise our embeddings. We empirically show that the incorporation of these embeddings improves downstream performance of almost every model across different drug pair scoring tasks, even those the original model was not designed for. We publicly release all of our drug embeddings for the DrugCombDB, DrugComb, DrugbankDDI, and TwoSides datasets.
